Abstract:DNA has been proposed as a chemical platform for computing and data storage, paving the way for building DNA-based computers. Recently, DNA has been hypothesized as an ideal quantum computer with the base pairs working as Josephson junctions. There are still major challenges to be overcome in these directions, but they do not prevent deviceful perspectives of the main problem. The present paper explores DNA base pairs as elementary units for a scalable nuclear magnetic resonance quantum computer (NMRQC). First, it presents an overview of the proton transfer (PT) mechanism during the prototropic tautomerism in the base pairs, scoring the current stage. Second, as a proof-of-principle, the paper examines these molecular structures as quantum processing units (QPUs) of a biochemical quantum device. For the model proposed here, it is theoretically demonstrated that the nuclear spins involved in the PT of base pairs can be deterministically prepared in a superposition of triplet states. Under appropriate conditions, the proton dynamics provides the minimal two-qubit entanglement required for quantum computing. The dynamics between the canonical and tautomeric quantum states (CQS and TQS, respectively) is determined from a thermally dependent Watson-Crick quantum superposition (WCQS); i.e., |WCQS> = a(T)|CQS> + b(T)|TQS> with |a(T)|^2 + |b(T)|^2 = 1. If the DNA structure is sufficiently protected to avoid environment-induced decoherence of the confined-proton quantum states, quantum information can be successfully encoded in several base pairs along the coiled double strand. As a potential applicability, a crystalline DNA device could be employed for quantum computing and cryptography controlled by a sequence of Ramsey pulses. Finally, this study critically evaluates these possibilities toward a proof-of-concept of a DNA-based quantum computer.

Abstract:Matrix forms of the representation of the multi-level system of molecular-genetic alphabets have revealed algebraic properties of this system. Families of genetic (4*4)- and (8*8)-matrices show unexpected connections of the genetic system with Walsh functions and Hadamard matrices, which are known in theory of noise-immunity coding, digital communication and digital holography. Dyadic-shift decompositions of such genetic matrices lead to sets of sparse matrices. Each of these sets is closed in relation to multiplication and defines relevant algebra of hypercomplex numbers. It is shown that genetic Hadamard matrices are identical to matrix representations of Hamilton quaternions and its complexification in the case of unit coordinates. The diversity of known dialects of the genetic code is analyzed from the viewpoint of the genetic algebras. An algebraic analogy with Punnett squares for inherited traits is shown. Our results are used in analyzing genetic phenomena. The statement about existence of the geno-logic code in DNA and epigenetics on the base of the spectral logic of systems of Boolean functions is put forward. Our results show promising ways to develop algebraic-logical biology, in particular, in connection with the logic holography on Walsh functions.

Abstract:Algebraic properties of the genetic code are analyzed. The investigations of the genetic code on the basis of matrix approaches ("matrix genetics") are described. The degeneracy of the vertebrate mitochondria genetic code is reflected in the black-and-white mosaic of the (8*8)-matrix of 64 triplets, 20 amino acids and stop-signals. This mosaic genetic matrix is connected with the matrix form of presentation of the special 8-dimensional Yin-Yang-algebra and of its particular 4-dimensional case. The special algorithm, which is based on features of genetic molecules, exists to transform the mosaic genomatrix into the matrices of these algebras. Two new numeric systems are defined by these 8-dimensional and 4-dimensional algebras: genetic Yin-Yang-octaves and genetic tetrions. Their comparison with quaternions by Hamilton is presented. Elements of new "genovector calculation" and ideas of "genetic mechanics" are discussed. These algebras are considered as models of the genetic code and as its possible pre-code basis. They are related with binary oppositions of the Yin-Yang type and they give new opportunities to investigate evolution of the genetic code. The revealed fact of the relation between the genetic code and these genetic algebras is discussed in connection with the idea by Pythagoras: "All things are numbers". Simultaneously these genetic algebras can be utilized as the algebras of genetic operators in biological organisms. The described results are related with the problem of algebraization of bioinformatics. They take attention to the question: what is life from the viewpoint of algebra?

Abstract:Splitting a literal genomic sequence into 4 binary files is enough to ensure confidentiality and integrity during storage and transfer of information. The binary files are resources for RSA or one-time-pad (OTP) cryptography protocols. It is speculated that representing nucleic bases as Bell states in a quantum view of a sequence would provide tools for genomic data protection when implemented in an authentic quantum computer, soon to come as a practical and readily available device.

Abstract:We introduce a generalisation of quantum error correction, relaxing the requirement that a code should identify and correct a set of physical errors on the Hilbert space of a quantum computer exactly, instead allowing recovery up to a pre-specified admissible set of errors on the code space. We call these quantum error transmuting codes. They are of particular interest for the simulation of noisy quantum systems, and for use in algorithms inherently robust to errors of a particular character. Necessary and sufficient algebraic conditions on the set of physical and admissible errors for error transmutation are derived, generalising the Knill-Laflamme quantum error correction conditions. We demonstrate how some existing codes, including fermionic encodings, have error transmuting properties to interesting classes of admissible errors. Additionally, we report on the existence of some new codes, including low-qubit and translation invariant examples.

Abstract:The genetic code maps the sixty-four nucleotide triplets (codons) to twenty amino-acids. While the biochemical details of this code were unraveled long ago, its origin is still obscure. We review information-theoretic approaches to the problem of the code's origin and discuss the results of a recent work that treats the code in terms of an evolving, error-prone information channel. Our model - which utilizes the rate-distortion theory of noisy communication channels - suggests that the genetic code originated as a result of the interplay of the three conflicting evolutionary forces: the needs for diverse amino-acids, for error-tolerance and for minimal cost of resources. The description of the code as an information channel allows us to mathematically identify the fitness of the code and locate its emergence at a second-order phase transition when the mapping of codons to amino-acids becomes nonrandom. The noise in the channel brings about an error-graph, in which edges connect codons that are likely to be confused. The emergence of the code is governed by the topology of the error-graph, which determines the lowest modes of the graph-Laplacian and is related to the map coloring problem.

Abstract:Information theoretic analysis of genetic languages indicates that the naturally occurring 20 amino acids and the triplet genetic code arose by duplication of 10 amino acids of class-II and a doublet genetic code having codons NNY and anticodons $\overleftarrow{\rm GNN}$. Evidence for this scenario is presented based on the properties of aminoacyl-tRNA synthetases, amino acids and nucleotide bases.

Abstract:As quantum information science approaches the goal of constructing quantum computers, understanding loss of information through decoherence becomes increasingly important. The information about a system that can be obtained from its environment can facilitate quantum control and error correction. Moreover, observers gain most of their information indirectly, by monitoring (primarily photon) environments of the "objects of interest." Exactly how this information is inscribed in the environment is essential for the emergence of "the classical" from the quantum substrate. In this paper, we examine how many-qubit (or many-spin) environments can store information about a single system. The information lost to the environment can be stored redundantly, or it can be encoded in entangled modes of the environment. We go on to show that randomly chosen states of the environment almost always encode the information so that an observer must capture a majority of the environment to deduce the system's state. Conversely, in the states produced by a typical decoherence process, information about a particular observable of the system is stored redundantly. This selective proliferation of "the fittest information" (known as Quantum Darwinism) plays a key role in choosing the preferred, effectively classical observables of macroscopic systems. The developing appreciation that the environment functions not just as a garbage dump, but as a communication channel, is extending our understanding of the environment's role in the quantum-classical transition beyond the traditional paradigm of decoherence.

Abstract:Quantum Darwinism (QD) proposes that classical objectivity emerges from the broadcast of information about a microscopic degree of freedom into multiple fractions of a many-body environment. Such a broadcast of information is in sharp contrast with its scrambling under strong interaction. It was recently shown that quantum dynamics interpolating between broadcasting and scrambling may display sharp phase transitions of information propagation, named QD-encoding transitions. Here, we initiate their systematic study in generic, non-Clifford settings. First, in a general theoretical setup where the information propagation is modeled as an isometry, whose input qudit is entangled with a reference, we propose a probe of the transitions -- the distribution of the density matrix of the reference after measuring an environment fraction. This probe measures the classical correlation between the fraction and the injected information. We then apply the framework to two similar models defined by a tensor network on an expanding tree, modeling a noisy apparatus that attempts to broadcast the $z$ component of a spin-half. We derive an exact recursion relation of the density matrix distribution, which we analyze analytically and numerically. As a result we find three phases: QD, intermediate and encoding, and two continuous transitions. The encoding-intermediate transition describes the establishment of nonzero correlation between the reference and a small environment fraction, and can be probed by a ``coarse-grained'' measure of the total spin-$z$ of the fraction, which becomes non-Gaussian and symmetry breaking in the intermediate space. The QD-intermediate transition is about whether the correlation is perfect. It must be probed by fined-grained measures, and corresponds to a more subtle symmetry breaking in the replica space.

Abstract:The framework of Quantum Darwinism strives at characterizing the quantum-to-classical transition by introducing the concept of redundancy of information-as measured by Mutual Information-that a set of observers would acquire on the state of a physical system of interest. Further development on this concept, in the form of Strong Quantum Darwinism and Spectrum Broadcast Structures, has recently led to a more fine-grained identification of the nature of such information, which should not involve any quantum correlations between observing and observed systems, while the assessment of information proliferation from individual systems has attracted most of the attention so far, the way such mechanism takes place in more complex states is open to exploration. To this end, we shall consider a two-qubit state, sharing initial quantum correlations in the form of Quantum Discord, and different dephasing-like interactions between them and an observing environment. We will focus on the amount of information regarding the subsystem not involved in the interaction that is proliferated to the environment. We shall refer to this as mediated redundancy. We will show that, in some cases, the channel capacity of the subsystems, given these interactions, can exceed that of the fragments.
Estimating Algorithmic Information Using Quantum Computing for Genomics Applications

Abstract:Inferring algorithmic structure in data is essential for discovering causal generative models. In this research, we present a quantum computing framework using the circuit model, for estimating algorithmic information metrics. The canonical computation model of the Turing machine is restricted in time and space resources, to make the target metrics computable under realistic assumptions. The universal prior distribution for the automata is obtained as a quantum superposition, which is further conditioned to estimate the metrics. Specific cases are explored where the quantum implementation offers polynomial advantage, in contrast to the exhaustive enumeration needed in the corresponding classical case. The unstructured output data and the computational irreducibility of Turing machines make this algorithm impossible to approximate using heuristics. Thus, exploring the space of program-output relations is one of the most promising problems for demonstrating quantum supremacy using Grover search that cannot be dequantized. Experimental use cases for quantum acceleration are developed for self-replicating programs and algorithmic complexity of short strings. With quantum computing hardware rapidly attaining technological maturity, we discuss how this framework will have significant advantage for various genomics applications in meta-biology, phylogenetic tree analysis, protein-protein interaction mapping and synthetic biology. This is the first time experimental algorithmic information theory is implemented using quantum computation. Our implementation on the Qiskit quantum programming platform is copy-left and is publicly available on GitHub.

Abstract:We consider the scenario of deterministic classical information transmission between multiple senders and a single receiver, when they a priori share a multipartite quantum state -- an attempt towards building a deterministic dense coding network. Specifically, we prove that in the case of two or three senders and a single receiver, generalized Greenberger-Horne-Zeilinger (gGHZ) states are not beneficial for sending classical information deterministically beyond the classical limit, except when the shared state is the GHZ state itself. On the other hand, three- and four-qubit generalized W (gW) states with specific parameters as well as the four-qubit Dicke states can provide a quantum advantage of sending the information in deterministic dense coding. Interestingly however, numerical simulations in the three-qubit scenario reveal that the percentage of states from the GHZ-class that are deterministic dense codeable is higher than that of states from the W-class.

Abstract:This article introduces a novel binary representation of the canonical genetic code based on both the structural similarities of the nucleotides, as well as the physicochemical properties of the encoded amino acids. Each of the four mRNA bases is assigned a unique 2-bit identifier, so that the 64 triplet codons are each indexed by a 6-bit label. The ordering of the bits reflects the hierarchical organization manifested by the DNA replication/repair and tRNA translation systems. In this system, transition and transversion mutations are naturally expressed as binary operations, and the severities of the different point mutations can be analyzed. Using a principal component analysis, it is shown that the physicochemical properties of amino acids related to protein folding also correlate with certain bit positions of their respective labels. Thus, the likelihood for a point mutation to be conservative, and less likely to cause a change in protein functionality, can be estimated.

A Mathematical Model for the Genetic Code(s) Based on Fibonacci Numbers and their q-Analogues

Abstract:This work aims at showing the relevance and the applications possibilities of the Fibonacci sequence, and also its q-deformed or quantum extension, in the study of the genetic code(s). First, after the presentation of a new formula, an indexed double Fibonacci sequence, comprising the first six Fibonacci numbers, is shown to describe the 20 amino acids multiplets and their degeneracy as well as a characteristic pattern for the 61 meaningful codons. Next, the twenty amino acids, classified according to their increasing atom-number (carbon, nitrogen, oxygen and sulfur), exhibit several Fibonacci sequence patterns. Several mathematical relations are given, describing various atom-number patterns. Finally, a q-Fibonacci simple phenomenological model, with q a real deformation parameter, is used to describe, in a unified way, not only the standard genetic code, when q=1, but also all known slight variations of this latter, when q~1, as well as the case of the 21st amino acid (Selenocysteine) and the 22nd one (Pyrrolysine), also when q~1. As a by-product of this elementary model, we also show that, in the limit q=0, the number of amino acids reaches the value 6, in good agreement with old and still persistent claims stating that life, in its early development, could have used only a small number of amino acids.

Abstract:Genetic algorithms are heuristic optimization techniques inspired by Darwinian evolution, which are characterized by successfully finding robust solutions for optimization problems. Here, we propose a subroutine-based quantum genetic algorithm with individuals codified in independent registers. This distinctive codification allows our proposal to depict all the fundamental elements characterizing genetic algorithms, i.e. population-based search with selection of many individuals, crossover, and mutation. Our subroutine-based construction permits us to consider several variants of the algorithm. For instance, we firstly analyze the performance of two different quantum cloning machines, a key component of the crossover subroutine. Indeed, we study two paradigmatic examples, namely, the biomimetic cloning of quantum observables and the Bu\v zek-Hillery universal quantum cloning machine, observing a faster average convergence of the former, but better final populations of the latter. Additionally, we analyzed the effect of introducing a mutation subroutine, concluding a minor impact on the average performance. Furthermore, we introduce a quantum channel analysis to prove the exponential convergence of our algorithm and even predict its convergence-ratio. This tool could be extended to formally prove results on the convergence of general non-unitary iteration-based algorithms.

Abstract:We consider two different ways to encode quantum information, by parallel or anti-parallel pairs of spins. We find that there is more information in the anti-parallel ones. This purely quantum mechanical effect is due to entanglement, not of the states but occuring in the course of the measuring process. We also introduce a range of quantum information processing machines, such as spin-flip and anti-cloning.

Abstract:After more than a century since its birth, Quantum Theory still eludes our understanding. If asked to describe it, we have to resort to abstract and ad hoc principles about complex Hilbert spaces. How is it possible that a fundamental physical theory cannot be described using the ordinary language of Physics? Here we offer a contribution to the problem from the angle of Quantum Information, providing a short non-technical presentation of a recent derivation of Quantum Theory from information-theoretic principles. The broad picture emerging from the principles is that Quantum Theory is the only standard theory of information compatible with the purity and reversibility of physical processes.

Abstract:This essay constitutes a review of the information geometric approach to renormalization developed in the recent works of Bény and Osborne as well as a detailed work-through of some of their contents. A noncommutative generalization of information geometry allows one to treat quantum state distinguishability in geometric terms with an intuitive empirical interpretation, allowing for an information theoretic prescription of renormalization which incorporates both the condensed matter and quantum field theoretic approaches.

Abstract:Consider many instances of an arbitrary quadripartite pure state of four quantum systems ABCD. Alice holds the AC part of each state, Bob holds B, while D represents all other parties correlated with ABC. Alice is required to redistribute the C systems to Bob while asymptotically preserving the overall purity. We prove that this is possible using Q qubits of communication and E ebits of shared entanglement between Alice and Bob, provided that Q geq I(C;D|B)/2 and Q+E geq H(C|B), proving the optimality of the Luo-Devetak outer bound. The optimal qubit rate provides the first known operational interpretation of quantum conditional mutual information. We also show how our protocol leads to a fully operational proof of strong subadditivity and uncover a general organizing principle, in analogy to thermodynamics, that underlies the optimal rates.

Abstract:The genetic code maps the sixty-four nucleotide triplets (codons) to twenty amino-acids. Some argue that the specific form of the code with its twenty amino-acids might be a 'frozen accident' because of the overwhelming effects of any further change. Others see it as a consequence of primordial biochemical pathways and their evolution. Here we examine a scenario in which evolution drives the emergence of a genetic code by selecting for an amino-acid map that minimizes the impact of errors. We treat the stochastic mapping of codons to amino-acids as a noisy information channel with a natural fitness measure. Organisms compete by the fitness of their codes and, as a result, a genetic code emerges at a supercritical transition in the noisy channel, when the mapping of codons to amino-acids becomes nonrandom. At the phase transition, a small expansion is valid and the emergent code is governed by smooth modes of the Laplacian of errors. These modes are in turn governed by the topology of the error-graph, in which codons are connected if they are likely to be confused. This topology sets an upper bound - which is related to the classical map-coloring problem - on the number of possible amino-acids. The suggested scenario is generic and may describe a mechanism for the formation of other error-prone biological codes, such as the recognition of DNA sites by proteins in the transcription regulatory network.
