Abstract:An emerging challenge in plant biology is to develop qualitative and quantitative measures to describe the appearance of plants through the integration of mathematics and biology. A major hurdle in developing these metrics is finding common terminology across fields. In this review, we define approaches for analyzing plant geometry, topology, and shape, and provide examples for how these terms have been and can be applied to plants. In leaf morphological quantifications both geometry and shape have been used to gain insight into leaf function and evolution. For the analysis of cell growth and expansion, we highlight the utility of geometric descriptors for understanding sepal and hypocotyl development. For branched structures, we describe how topology has been applied to quantify root system architecture to lend insight into root function. Lastly, we discuss the importance of using morphological descriptors in ecology to assess how communities interact, function, and respond within different environments. This review aims to provide a basic description of the mathematical principles underlying morphological quantifications.
Curvatures of Moduli Space of Curves and Applications

Abstract:In this paper, we investigate the geometry of the moduli space of curves by using the curvature properties of direct image sheaves of vector bundles. We show that the moduli space $(M_g, \omega_{WP})$ of curves with genus $g>1$ has dual-Nakano negative and semi-Nakano-negative curvature, and in particular, it has non-positive Riemannain curvature operator and also non-positive complex sectional curvature. As applications, we prove that any submanifold in $M_g$ which is totally geodesic in $A_g$ with finite volume must be a ball quotient. We also show that, on a Kodaira (deformation) surface, there is no K\"ahler metric with non-positive Riemannain sectional curvature although it possesses K\"ahler metrics with strictly negative holomorphic bisectional curvature.
Membrane curvature in cell biology: An integration of molecular mechanisms

Abstract:Curving biological membranes establishes the complex architecture of the cell and mediates membrane traffic to control flux through subcellular compartments. Common molecular mechanisms for bending membranes are evident in different cell biological contexts across eukaryotic phyla. These mechanisms can be intrinsic to the membrane bilayer (either the lipid or protein components) or can be brought about by extrinsic factors, including the cytoskeleton. Here, we review examples of membrane curvature generation in animals, fungi, and plants. We showcase the molecular mechanisms involved and how they collaborate and go on to highlight contexts of curvature that are exciting areas of future research. Lessons from how membranes are bent in yeast and mammals give hints as to the molecular mechanisms we expect to see used by plants and protists.

Abstract:A new model for biological growth is introduced that couples the geometry of an organism (or part of the organism) to the flow and deposition of material. The model has three dynamical variables (a) a Riemann metric tensor for the geometry, (b) a transport velocity of the material and (c) a material density. While the model was developed primarily to determine the effects of geometry (i.e. curvature and scale changes) in two-dimensional systems such as leaves and petals, it can be applied to any dimension. Results for one dimensional systems are presented and compared to measurements of growth made on blades of grass and corn roots. It is found that the model is able to reproduce many features associated with botanical growth.
Dynamics of Plant Growth; A Theory Based on Riemannian Geometry

Abstract:In this work, a new model for macroscopic plant tissue growth based on dynamical Riemannian geometry is presented. We treat 1D and 2D tissues as continuous, deformable, growing geometries for sizes larger than 1mm. The dynamics of the growing tissue are described by a set of coupled tensor equations in non-Euclidean (curved) space. These coupled equations represent a novel feedback mechanism between growth and curvature dynamics. For 1D growth, numerical simulations are compared to two measures of root growth. First, modular growth along the simulated root shows an elongation zone common to many species of plant roots. Second, the relative elemental growth rate (REGR) calculated in silico exhibits temporal dynamics recently characterized in high-resolution root growth studies but which thus far lack a biological hypothesis to explain them. Namely, the REGR can evolve from a single peak localized near the root tip to a double-peak structure. In our model, this is a direct consequence of considering growth as both a geometric reaction-diffusion process and expansion due to a distributed source of new materials. In 2D, we study a circularly symmetric growing disk with emergent negative curvatures. These results are compared against thin disk experiments, which are a proxy model for plant leaves. These results also apply to the curvature evolution and the inhomogeneous growth pattern of the Acetabularia cap. Lastly, we extend the model to anisotropic disks and predict the growth dynamics for a 2D curved surface which develops an elongated shape with localized ruffling. Our model also provides several measures of the dynamics of tissue growth. These include the time evolution of the metric and velocity field, which are dynamical variables in the model, as well as expansion, shear and rotation which are deformation tensors characterizing the growth of the tissue.

Abstract:Petals and leaves are usually curled and exhibit intriguing morphology evolution upon growth, which contributes to their important biological functions. To understand the underlying morphoelastic mechanism and to determine the crucial factors that govern the growth-induced instability patterning in curved petals and leaves, we develop an active thin shell model that can describe variable curvatures and spontaneous growth, within the framework of general differential geometry based on curvilinear coordinates and hyperelastic deformation theory. Analytical solutions of distinguished growing shapes such as saddle surface and cylindrical mode are then derived. We reveal distinct morphological evolutions of doubly curved leaves/petals with different curvatures κx (along the main vein) and κy (perpendicular to the main vein) upon differential growth. Compared to the flat (zero curvature) configuration, leaves/petals with longitudinal curvature κx experiences a global bending deformation. With the increase of growth strain, the leaf/petal undergoes a coupling behavior of edge wrinkling and global bending deformation, associated with a pitchfork bifurcation. Conversely, the transverse curvature κy does not lead to significant bending behavior, but results in delayed critical buckling threshold and reduced wrinkling amplitude. Physical insights into curvature effects on morphology evolutions are further provided by the analysis of nonlinear competition between bending and membrane energies. Moreover, we explore the effect of vein constraint on pattern formation, showing that different from edge wrinkling observed in leaves with strong vein constraint, the ones with weak vein constraint are prone to grow into a saddle shape, which is consistent with analytical solutions. The results uncover the intricate interplay between configurational curvature and vein confinement on plant morphogenesis, providing fundamental insights into a variety of growing shapes of curled petals and leaves.

The Kinematics of Plant Nutation Reveals a Simple Relation Between Curvature and the Orientation of Differential Growth

Abstract:Nutation is an oscillatory movement that plants display during their development. Despite its ubiquity among plants movements, the relation between the observed movement and the underlying biological mechanisms remains unclear. Here we show that the kinematics of the full organ in 3D gives a simple picture of plant nutation, where the orientation of the curvature along the main axis of the organ aligns with the direction of maximal differential growth. Within this framework we reexamine the validity of widely used experimental measurements of the apical tip as markers of growth dynamics. We show that though this relation is correct under certain conditions, it does not generally hold, and is not sufficient to uncover the specific role of each mechanism. As an example we re-interpret previously measured experimental observations using our model.

Abstract:Abstract The two-dimensional (2D) material family can be regarded as the extreme externalization form of the matter in the planar 2D space. These atomically thin materials have abundant curvature structures, which will significantly affect the atomic configurations and physicochemical properties. Curvature engineering offers a new tuning freedom beyond the thoroughly studied layer number, grain boundaries, stack, etc. The precise control of the curvature geometry in 2D materials can redefine this material family. Special attention will be given to this emerging field and highlight the possible future directions. With the step-by-step achievement in understanding the curvature engineering effect in 2D materials and establishing reliable delicate curvature controlling strategies, a brand-new era of 2D materials research should be developed.

Some Applications of Surface Curvatures in Theoretical Physics

Abstract:In this survey article, we present two applications of surface curvatures in theoretical physics. The first application arises from biophysics in the study of the shape of cell vesicles involving the minimization of a mean curvature type energy called the Helfrich bending energy. In this formalism, the equilibrium shape of a cell vesicle may present itself in a rich variety of geometric and topological characteristics. We first show that there is an obstruction, arising from the spontaneous curvature, to the existence of a minimizer of the Helfrich energy over the set of embedded ring tori. We then propose a scale-invariant anisotropic bending energy, which extends the Canham energy, and show that it possesses a unique toroidal energy minimizer, up to rescaling, in all parameter regime. Furthermore, we establish some genus-dependent topological lower and upper bounds, which are known to be lacking with the Helfrich energy, for the proposed energy. We also present the shape equation in our context, which extends the Helfrich shape equation. The second application arises from astrophysics in the search for a mechanism for matter accretion in the early universe in the context of cosmic strings. In this formalism, gravitation may simply be stored over a two-surface so that the Einstein tensor is given in terms of the Gauss curvature of the surface which relates itself directly to the Hamiltonian energy density of the matter sector. This setting provides a lucid exhibition of the interplay of the underlying geometry, matter energy, and topological characterization of the system. In both areas of applications, we encounter highly challenging nonlinear partial differential equation problems. We demonstrate that studies on these equations help us to gain understanding of the theoretical physics problems considered.

Abstract:This article presents formalistic tool for description of structural and biochemical relations between cells in the course of development of the body of plants. This is flexible formalistic space, based on the Category theory and the Petri Net approach, which embeds and mutually supplements biological data from methodically different sources. Relation between functional and morphological ways of plant description was mathematically realized with help of the adjoint functors. It was shown that histology and proliferative activity of the formative tissues give a template for the gene interaction networks.

Riemannian L-systems: Modeling growing forms in curved spaces

Abstract:In the past 50 years, the formalism of L-systems has been successfully used and developed to model the growth of filamentous and branching biological forms. These simulations take place in classical 2-D or 3-D Euclidean spaces. However, various biological forms actually grow in curved, non-Euclidean, spaces. This is for example the case of vein networks growing within curved leaf blades, of unicellular filaments, such as pollen tubes, growing on curved surfaces to fertilize distant ovules, of teeth patterns growing on folded epithelia of animals, of diffusion of chemical or mechanical signals at the surface of plant or animal tissues, etc. To model these forms growing in curved spaces, we thus extended the formalism of L-systems to non-Euclidean spaces. In a first step we show that this extension can be carried out by integrating concepts of differential geometry in the notion of turtle geometry. We then illustrate how this extension can be applied to model and program the development of both mathematical and biological forms on curved surfaces embedded in our Euclidean space. We provide various examples applied to plant development. We finally show that this approach can be extended to more abstract spaces, called abstract Riemannian spaces, that are not embedded into any higher space, while being intrinsically curved. We suggest that this abstract extension can be used to provide a new approach for effective modeling of tropism phenomena and illustrate this idea on a few conceptual examples.

Abstract:Transverse wrinkles usually emerge in a uniaxially stretched elastic film and can be suppressed upon further tension, which is an instability-restabilization behavior due to the nonlinear competition between stretching energy and bending energy. Here, we show that curvature can effectively and precisely tune the wrinkling localization and amplitude. To quantitatively explore curvature effect on the wrinkling response, we develop a finite strain shell model with varying curvatures, e.g., S-shaped and C-shaped surfaces, based on the general differential geometry and nonlinear elasticity theory. Distinguished from the central wrinkling observed in a stretched cylindrical film with constant curvature, we reveal that wrinkles tend to move toward the region with lower curvature. Notably, localized wrinkles can be remotely influenced by the curvature of neighbouring region. Understanding morphological pattern evolution and in particular the dependence of wrinkling behavior on curvature, e.g., 3D phase diagram of stability boundaries, is crucial for the effective use of wrinkling as a tool for realizing multifunctional wrinkle-tunable surfaces. Abstract:In biological systems, form and function are inherently correlated. Despite this strong interdependence, the biological effect of curvature has been largely overlooked or underestimated, and consequently it has rarely been considered in the design of new cell-material interfaces. This review summarizes current understanding of the interplay between the curvature of a cell substrate and the related morphological and functional cellular response. In this context, we also discuss what is currently known about how, in the process of such a response, cells recognize curvature and accordingly reshape their membrane. Beyond this, we highlight state-of-the-art microtechnologies for engineering curved biomaterials at cell-scale, and describe aspects that impair or improve readouts of the pure effect of curvature on cells.

Abstract:Epithelial bending plays an essential role during the multiple stages of organogenesis and can be classified into two types: invagination and evagination. The early stages of invaginating and evaginating organs are often depicted as simple concave and convex curves respectively, but in fact majority of the epithelial organs develop through a more complex pattern of curvature: concave flanked by convex and vice versa respectively. At the cellular level, this is far from a geometrical truism: locally cells must passively adapt to, or actively create such an epithelial structure that is typically composed of opposite and connected folds that form at least one s-shaped curve that we here, based on its appearance, term as "reverse curves." In recent years, invagination and evagination have been studied in increasing cellular detail. A diversity of mechanisms, including apical/basal constriction, vertical telescoping and extrinsic factors, all orchestrate epithelial bending to give different organs their final shape. However, how cells behave collectively to generate reverse curves remains less well-known. Here we review experimental models that characteristically form reverse curves during organogenesis. These include the circumvallate papillae in the tongue, crypt-villus structure in the intestine, and early tooth germ and describe how, in each case, reverse curves form to connect an invaginated or evaginated placode or opposite epithelial folds. Furthermore, by referring to the multicellular system that occur in the invagination and evagination, we attempt to provide a summary of mechanisms thought to be involved in reverse curvature consisting of apical/basal constriction, and extrinsic factors. Finally, we describe the emerging techniques in the current investigations, such as organoid culture, computational modelling and live imaging technologies that have been utilized to improve our understanding of the cellular mechanisms in early tissue morphogenesis.

Abstract:In this article we discuss the effect of curvature on dynamics when a physical system moves adiabatically in a curved space. These effects give a way to measure the curvature of the space intrinsically without referring to higher dimensional space. Two interesting examples, the Foucault Pendulum and the perihelion shift of planetary orbits, are presented in a simple geometric way. A paper model is presented to see the perihelion shift.
