Abstract:Evolution is often understood through genetic mutations driving changes in an organism's fitness, but there is potential to extend this understanding beyond the genetic code. We propose that natural products - complex molecules central to Earth's biochemistry can be used to uncover evolutionary mechanisms beyond genes. By applying Assembly Theory (AT), which views selection as a process not limited to biological systems, we can map and measure evolutionary forces in these molecules. AT enables the exploration of the assembly space of natural products, demonstrating how the principles of the selfish gene apply to these complex chemical structures, selecting vastly improbable and complex molecules from a vast space of possibilities. By comparing natural products with a broader molecular database, we can assess the degree of evolutionary contingency, providing insight into how molecular novelty emerges and persists. This approach not only quantifies evolutionary selection at the molecular level but also offers a new avenue for drug discovery by exploring the molecular assembly spaces of natural products. Our method provides a fresh perspective on measuring the evolutionary processes both, shaping and being read out, by the molecular imprint of selection.

Constructing the Molecular Tree of Life using Assembly Theory and Mass Spectrometry

Abstract:Here we demonstrate the first biochemistry-agnostic approach to map evolutionary relationships at the molecular scale, allowing the construction of phylogenetic models using mass spectrometry (MS) and Assembly Theory (AT) without elucidating molecular identities. AT allows us to estimate the complexity of molecules by deducing the amount of shared information stored within them when . By examining 74 samples from a diverse range of biotic and abiotic sources, we used tandem MS data to detect 24102 analytes (9262 unique) and 59518 molecular fragments (6755 unique). Using this MS dataset, together with AT, we were able to infer the joint assembly spaces (JAS) of samples from molecular analytes. We show how JAS allows agnostic annotation of samples without fingerprinting exact analyte identities, facilitating accurate determination of their biogenicity and taxonomical grouping. Furthermore, we developed an AT-based framework to construct a biochemistry-agnostic phylogenetic tree which is consistent with genome-based models and outperforms other similarity-based algorithms. Finally, we were able to use AT to track colony lineages of a single bacterial species based on phenotypic variation in their molecular composition with high accuracy, which would be challenging to track with genomic data. Our results demonstrate how AT can expand causal molecular inference to non-sequence information without requiring exact molecular identities, thereby opening the possibility to study previously inaccessible biological domains.

Abstract:Assembly theory (referred to in prior works as pathway assembly) has been developed to explore the extrinsic information required to distinguish a given object from a random ensemble. In prior work, we explored the key concepts relating to deconstructing an object into its irreducible parts and then evaluating the minimum number of steps required to rebuild it, allowing for the reuse of constructed sub-objects. We have also explored the application of this approach to molecules, as molecular assembly, and how molecular assembly can be inferred experimentally and used for life detection. In this article, we formalise the core assembly concepts mathematically in terms of assembly spaces and related concepts and determine bounds on the assembly index. We explore examples of constructing assembly spaces for mathematical and physical objects and propose that objects with a high assembly index can be uniquely identified as those that must have been produced using directed biological or technological processes rather than purely random processes, thereby defining a new scale of aliveness. We think this approach is needed to help identify the new physical and chemical laws needed to understand what life is, by quantifying what life does.

After using several examples to illustrate the characteristics of catassembly, we discuss future methodological and theoretical developments. We also emphasize the significance of the synergy between chemical synthesis and molecular assembly, especially for hierarchical assembly systems. Because most efforts in the field of molecular assembly have been devoted to the design and synthesis of molecular building blocks, we wish to stress the apparently missing yet critical link to complex chemical systems, i.e., the design and utilization of molecular catassemblers to facilitate the formation of functional molecular assemblies from building blocks with high efficiency and selectivity. Abstract:Molecular assembly (MA) is an essential approach to create novel substances and new functional materials beyond molecules. Improving the controllability of MA processes and the functionality of assemblies is the core target in this field. However, due to the limitation of methods and theories for complex MA systems, most of current researches are based on the “black box” paradigm, which can mostly focus on the initial and final state of MA. Such a paradigm has become a bottleneck that restricts the development of MA. Here, we review the current theoretical methods and models of MA systems from the molecular to subcellcular level. We try to measure the complexity of MA research from the dimension of matter, energy and information, and gradually explore the current status, opportunities and breakthrough of the theoretical research of MA: in the dimension of matter, we illuminate that the pathways of MA processes are multi-step, multi-pathway and multi-scale; in the integrated dimension of energy and matter, we demonstrate that MA systems are usually accompanied by the entropy-driven phenomena or the complementation of entropy and enthalpy. We further discuss how the MA systems far from the equilibrium can form an order spatiotemporal dissipated structure; in the integrated dimension of information, energy and matter, we demonstrate how the synergetic processes of positive or negative feedback facilitates the emergence of complex physiological functions of MA systems. To address these challenges in the development of MA theoretical researches, we probably need to establish a larger theoretical framework and synergistically develop the research methods of MA from the three dimensions of matter, energy and information. It seems to help us to explore its fundamental laws of MA comprehensively, then establish the new theory and promote the development of assisting methods with high efficiency, and finally elevate the complexity and functionality of MA system, which may provide new perspectives and methods for life science and soft matter science.

Abstract:We have developed the concept of pathway assembly to explore the amount of extrinsic information required to build an object. To quantify this information in an agnostic way, we present a method to determine the amount of pathway assembly information contained within such an object by deconstructing the object into its irreducible parts, and then evaluating the minimum number of steps to reconstruct the object along any pathway. The mathematical formalisation of this approach uses an assembly space. By finding the minimal number of steps contained in the route by which the objects can be assembled within that space, we can compare how much information (I) is gained from knowing this pathway assembly index (PA) according to I_PA=log (|N|)/(|N_PA |) where, for an end product with PA=x, N is the set of objects possible that can be created from the same irreducible parts within x steps regardless of PA, and NPA is the subset of those objects with the precise pathway assembly index PA=x. Applying this formalism to objects formed in 1D, 2D and 3D space allows us to identify objects in the world or wider Universe that have high assembly numbers. We propose that objects with PA greater than a threshold are important because these are uniquely identifiable as those that must have been produced by biological or technological processes, rather than the assembly occurring via unbiased random processes alone. We think this approach is needed to help identify the new physical and chemical laws needed to understand what life is, by quantifying what life does.

Abstract:Abstract The scaffold representation is widely employed to classify bioactive compounds on the basis of common core structures or correlate compound classes with specific biological activities. In this paper, we present a novel approach called “Molecular Anatomy” as a flexible and unbiased molecular scaffold-based metrics to cluster large set of compounds. We introduce a set of nine molecular representations at different abstraction levels, combined with fragmentation rules, to define a multi-dimensional network of hierarchically interconnected molecular frameworks. We demonstrate that the introduction of a flexible scaffold definition and multiple pruning rules is an effective method to identify relevant chemical moieties. This approach allows to cluster together active molecules belonging to different molecular classes, capturing most of the structure activity information, in particular when libraries containing a huge number of singletons are analyzed. We also propose a procedure to derive a network visualization that allows a full graphical representation of compounds dataset, permitting an efficient navigation in the scaffold’s space and significantly contributing to perform high quality SAR analysis. Abstract:The field of molecular assembly has seen remarkable advancements across various domains, such as materials science, nanotechnology, and biomedicine. Small gas molecules serve as pivotal modulators, capable of altering the architecture of assemblies via tuning a spectrum of intermolecular forces including hydrogen bonding, dipole-dipole interactions, and metal coordination. Surface techniques, notably scanning tunneling microscopy and atomic force microscopy, have proven instrumental in dissecting the structural metamorphosis and characteristic features of these assemblies at an unparalleled single-molecule resolution. Recent research has spotlighted two innovative approaches for modulating surface molecular assemblies with the aid of small gas molecules: "catassembly" and "coassembly". This Perspective delves into these methodologies through the lens of varying molecular interaction types. The strategies discussed here for regulating molecular assembly structures using small gas molecules can aid in understanding various complex assembly processes and structures and provide guidance for the further fabrication of complex surface structures.
Rapid Computation of the Assembly Index of Molecular Graphs

Abstract:Determining the assembly index of a molecule, which aims to find the least number of steps required to make its molecular graph by recursively using previously made structures, is a novel problem seeking to quantify the minimum number of constraints required to build a given molecular graph which has wide applications from biosignature detection to cheminformatics including drug discovery. In this article, we consider this problem from an algorithmic perspective and propose an exact algorithm to efficiently find assembly indexes of large molecules including some natural products. To achieve this, we start by identifying the largest possible duplicate sub-graphs during the sub-graph enumeration process and subsequently implement a dynamic programming strategy with a branch and bound heuristic to exploit already used duplicates and reject impossible states in the enumeration. To do so efficiently, we introduce the assembly state data-structure as an array of edge-lists that keeps track of the graph fragmentation, by keeping the last fragmented sub-graph as its first element. By a precise manipulation of this data-structure we can efficiently perform each fragmentation step and reconstruct an exact minimal pathway construction for the molecular graph. These techniques are shown to compute assembly indices of many large molecules with speed and memory efficiency. Finally, we demonstrate the strength of our approach with different benchmarks, including calculating assembly indices of hundreds of thousands molecules from the COCONUT natural product database.

Projecting Molecules into Synthesizable Chemical Spaces

Abstract:Discovering new drug molecules is a pivotal yet challenging process due to the near-infinitely large chemical space and notorious demands on time and resources. Numerous generative models have recently been introduced to accelerate the drug discovery process, but their progression to experimental validation remains limited, largely due to a lack of consideration for synthetic accessibility in practical settings. In this work, we introduce a novel framework that is capable of generating new chemical structures while ensuring synthetic accessibility. Specifically, we introduce a postfix notation of synthetic pathways to represent molecules in chemical space. Then, we design a transformer-based model to translate molecular graphs into postfix notations of synthesis. We highlight the model's ability to: (a) perform bottom-up synthesis planning more accurately, (b) generate structurally similar, synthesizable analogs for unsynthesizable molecules proposed by generative models with their properties preserved, and (c) explore the local synthesizable chemical space around hit molecules.

On the Salient Limitations of the Methods of Assembly Theory and their Classification of Molecular Biosignatures

Abstract:We demonstrate that the assembly pathway method underlying Assembly Theory (AT) is a dictionary-based encoding scheme for `counting copies', widely used by popular statistical compression algorithms, some of which have been applied to many areas, including systems biology, chemistry, and biosignature classification. We show that AT performs similarly in all cases (synthetic or natural) to other simple coding schemes and underperforms compared to system-related indexes based upon algorithmic probability that take into account the likelihood of related computable approximations of similar events. Our results also demonstrate that simple (and tractably computable) modular instructions can mislead AT, leading to failure in practice in capturing the properties of physical systems. These theoretical and empirical results imply that the assembly index, whose computable nature is not an advantage, does not offer substantial improvements over existing methods. In contrast, other resource-bounded (therefore also computable) indexes that approximate algorithmic (Kolmogorov) complexity show the ability to separate organic from inorganic molecules and even perform better on the mass spectral information used by the authors of AT. We show the predictive power of these other system-driven indexes based on their solid foundations and empirical results.

Abstract:Large amounts of data from high-throughput analytical instruments have generally become more and more complex, bringing a number of challenges to statistical modeling. To understand complex data further, new statistically-efficient approaches are urgently needed to: (1) select salient features from the data; (2) discard uninformative data; (3) detect outlying samples in data; (4) visualize existing patterns of the data; (5) improve the prediction accuracy of the data; and, finally, (6) feed back to the analyst understandable summaries of information from the data. We review current developments in tree-based ensemble methods to mine effectively the knowledge hidden in chemical and biology data. We report on applications of these algorithms to variable selection, outlier detection, supervised pattern analysis, cluster analysis, and tree-based kernel and ensemble learning. Abstract:Abstract Deep learning shortens the cycle of the drug discovery for its success in extracting features of molecules and proteins. Generating new molecules with deep learning methods could enlarge the molecule space and obtain molecules with specific properties. However, it is also a challenging task considering that the connections between atoms are constrained by chemical rules. Aiming at generating and optimizing new valid molecules, this article proposed Molecular Substructure Tree Generative Model, in which the molecule is generated by adding substructure gradually. The proposed model is based on the Variational Auto-Encoder architecture, which uses the encoder to map molecules to the latent vector space, and then builds an autoregressive generative model as a decoder to generate new molecules from Gaussian distribution. At the same time, for the molecular optimization task, a molecular optimization model based on CycleGAN was constructed. Experiments showed that the model could generate valid and novel molecules, and the optimized model effectively improves the molecular properties.

Abstract:Recent research in molecular discovery has primarily been devoted to small, drug-like molecules, leaving many similarly important applications in material design without adequate technology. These applications often rely on more complex molecular structures with fewer examples that are carefully designed using known substructures. We propose a data-efficient and interpretable model for representing and reasoning over such molecules in terms of graph grammars that explicitly describe the hierarchical design space featuring motifs to be the design basis. We present a novel representation in the form of random walks over the design space, which facilitates both molecule generation and property prediction. We demonstrate clear advantages over existing methods in terms of performance, efficiency, and synthesizability of predicted molecules, and we provide detailed insights into the method's chemical interpretability.

Abstract:Deep generative models have been shown powerful in generating novel molecules with desired chemical properties via their representations such as strings, trees or graphs. However, these models are limited in recommending synthetic routes for the generated molecules in practice. We propose a generative model to generate molecules via multi-step chemical reaction trees. Specifically, our model first propose a chemical reaction tree with predicted reaction templates and commercially available molecules (starting molecules), and then perform forward synthetic steps to obtain product molecules. Experiments show that our model can generate chemical reactions whose product molecules are with desired chemical properties. Also, the complete synthetic routes for these product molecules are provided.
Generative Artificial Intelligence for Navigating Synthesizable Chemical Space

Abstract:We introduce SynFormer, a generative modeling framework designed to efficiently explore and navigate synthesizable chemical space. Unlike traditional molecular generation approaches, we generate synthetic pathways for molecules to ensure that designs are synthetically tractable. By incorporating a scalable transformer architecture and a diffusion module for building block selection, SynFormer surpasses existing models in synthesizable molecular design. We demonstrate SynFormer's effectiveness in two key applications: (1) local chemical space exploration, where the model generates synthesizable analogs of a reference molecule, and (2) global chemical space exploration, where the model aims to identify optimal molecules according to a black-box property prediction oracle. Additionally, we demonstrate the scalability of our approach via the improvement in performance as more computational resources become available. With our code and trained models openly available, we hope that SynFormer will find use across applications in drug discovery and materials science.

Abstract:Structures of chemical compounds can be synthesized and categorized through mathematical means. Organic compounds are suitable targets because of their simple valences. Acyclic organic compounds made of hydrogen and second-row elements C, N, O, and F are presented as an example. In five categories of organic compounds, chemical structures can be generated exclusively and exhaustively using ab initio methods. It is shown that mathematical variables can serve as chemical symbols and mathematical equations are chemical structure generators.

Abstract:Molecular design and synthesis planning are two critical steps in the process of molecular discovery that we propose to formulate as a single shared task of conditional synthetic pathway generation. We report an amortized approach to generate synthetic pathways as a Markov decision process conditioned on a target molecular embedding. This approach allows us to conduct synthesis planning in a bottom-up manner and design synthesizable molecules by decoding from optimized conditional codes, demonstrating the potential to solve both problems of design and synthesis simultaneously. The approach leverages neural networks to probabilistically model the synthetic trees, one reaction step at a time, according to reactivity rules encoded in a discrete action space of reaction templates. We train these networks on hundreds of thousands of artificial pathways generated from a pool of purchasable compounds and a list of expert-curated templates. We validate our method with (a) the recovery of molecules using conditional generation, (b) the identification of synthesizable structural analogs, and (c) the optimization of molecular structures given oracle functions relevant to drug discovery.
