Abstract:Across a range of biological processes, cells undergo coordinated changes in gene expression, resulting in transcriptome dynamics that unfold within a low-dimensional manifold. Single-cell RNA-sequencing (scRNA-seq) only measures temporal snapshots of gene expression. However, information on the underlying low-dimensional dynamics can be extracted using RNA velocity, which models unspliced and spliced RNA abundances to estimate the rate of change of gene expression. Available RNA velocity algorithms can be fragile and rely on heuristics that lack statistical control. Moreover, the estimated vector field is not dynamically consistent with the traversed gene expression manifold. Here, we develop a generative model of RNA velocity and a Bayesian inference approach that solves these problems. Our model couples velocity field and manifold estimation in a reformulated, unified framework, so as to coherently identify the parameters of an autonomous dynamical system. Focusing on the cell cycle, we implemented to study gene regulation dynamics on one-dimensional periodic manifolds and validated using live-imaging its ability to infer actual cell cycle periods. We benchmarked RNA velocity inference with sensitivity analyses and demonstrated one- and multiple-sample testing. We also conducted Markov chain Monte Carlo inference on the model, uncovering key relationships between gene-specific kinetics and our gene-independent velocity estimate. Finally, we applied to samples and genome-wide Perturb-seq, revealing regionally-defined proliferation modes in neural progenitors and the effect of gene knockdowns on cell cycle speed. Ultimately, expands the scRNA-seq analysis toolkit with a modular and statistically rigorous RNA velocity inference framework.

Bayesian Inference of RNA Velocity from Multi-Lineage Single-Cell Data

Abstract:Experimental approaches for measuring single-cell gene expression can observe each cell at only one time point, requiring computational approaches for reconstructing the dynamics of gene expression during cell fate transitions. RNA velocity is a promising computational approach for this problem, but existing inference methods fail to capture key aspects of real data, limiting their utility. To address these limitations, we developed VeloVAE, a Bayesian model for RNA velocity inference. VeloVAE uses variational Bayesian inference to estimate the posterior distribution of latent time, latent cell state, and kinetic rate parameters for each cell. Our approach addresses key limitations of previous methods by inferring a global time and cell state value for each cell; explicitly modeling the emergence of multiple cell types; incorporating prior information such as time point labels; using scalable minibatch optimization; and quantifying parameter uncertainty. We show that VeloVAE significantly outperforms previous approaches in terms of data fit and accuracy of inferred differentiation directions. VeloVAE can also capture qualitative features of expression dynamics neglected by previous methods, including late induction, early repression, transcriptional boosts, and bifurcations. These improvements allow VeloVAE to accurately model gene expression dynamics in complex biological systems, including hematopoiesis, induced pluripotent stem cell reprogramming, neurogenesis, and organogenesis. We find that the latent time automatically inferred using all cells can even outperform pseudotime inferred using manually chosen cell subsets and root cells. We further use the inferred parameters to construct cell type transition graphs and fit branching differential equation models that describe the effects of cell type bifurcations on kinetic rate parameters.

Abstract:The concept of RNA velocity has made it possible to extract dynamic information from single-cell RNA sequencing data snapshots, attracting considerable attention and inspiring various extensions. Nonetheless, existing approaches lack uncertainty quantification and many adopt unrealistic assumptions or employ complex black-box models that are difficult to interpret. In this paper, we present a Bayesian hierarchical model to estimate RNA velocity, which leverages a time-dependent transcription rate and non-trivial initial conditions, allowing for well-calibrated uncertainty quantification. The proposed method is validated in a comprehensive simulation study that covers various scenarios, and benchmarked against a widely embraced and commonly recognized approach for RNA velocity on single-cell RNA sequencing data from mouse embryonic stem cells. We demonstrate that our model surpasses this widely used, state-of-the-art method, offering enhanced interpretation of cell velocity and cell orders. Additionally, it supports the estimation of a unified gene-shared latent time, providing a valuable resource for downstream analysis.

Abstract:In a previous paper [CSIAM Trans. Appl. Math. 2 (2021), 1-55], the authors proposed a theoretical framework for the analysis of RNA velocity, which is a promising concept in scRNA-seq data analysis to reveal the cell state-transition dynamical processes underlying snapshot data. The current paper is devoted to the algorithmic study of some key components in RNA velocity workflow. Four important points are addressed in this paper: (1) We construct a rational time-scale fixation method which can determine the global gene-shared latent time for cells. (2) We present an uncertainty quantification strategy for the inferred parameters obtained through the EM algorithm. (3) We establish the optimal criterion for the choice of velocity kernel bandwidth with respect to the sample size in the downstream analysis and discuss its implications. (4) We propose a temporal distance estimation approach between two cell clusters along the cellular development path. Some illustrative numerical tests are also carried out to verify our analysis. These results are intended to provide tools and insights in further development of RNA velocity type methods in the future.

Accelerated Bayesian inference of gene expression models from snapshots of single-cell transcripts

Abstract:Understanding how stochastic gene expression is regulated in biological systems using snapshots of single-cell transcripts requires state-of-the-art methods of computational analysis and statistical inference. A Bayesian approach to statistical inference is the most complete method for model selection and uncertainty quantification of kinetic parameters from single-cell data. This approach is impractical because current numerical algorithms are too slow to handle typical models of gene expression. To solve this problem, we first show that time-dependent mRNA distributions of discrete-state models of gene expression are dynamic Poisson mixtures, whose mixing kernels are characterized by a piece-wise deterministic Markov process. We combined this analytical result with a kinetic Monte Carlo algorithm to create a hybrid numerical method that accelerates the calculation of time-dependent mRNA distributions by 1000-fold compared to current methods. We then integrated the hybrid algorithm into an existing Monte Carlo sampler to estimate the Bayesian posterior distribution of many different, competing models in a reasonable amount of time. We validated our method of accelerated Bayesian inference on several synthetic data sets. Our results show that kinetic parameters can be reasonably constrained for modestly sampled data sets, if the model is known \textit{a priori}. If the model is unknown,the Bayesian evidence can be used to rigorously quantify the likelihood of a model relative to other models from the data. We demonstrate that Bayesian evidence selects the true model and outperforms approximate metrics, e.g., Bayesian Information Criterion (BIC) or Akaike Information Criterion (AIC), often used for model selection.

Abstract:RNA velocity has enabled the recovery of directed dynamic information from single‐cell transcriptomics by connecting measurements to the underlying kinetics of gene expression. This approach has opened up new ways of studying cellular dynamics. Here, we review the current state of RNA velocity modeling approaches, discuss various examples illustrating limitations and potential pitfalls, and provide guidance on how the ensuing challenges may be addressed. We then outline future directions on how to generalize the concept of RNA velocity to a wider variety of biological systems and modalities.

Abstract:RNA velocity has been rapidly adopted to guide interpretation of transcriptional dynamics in snapshot single-cell data; however, current approaches for estimating RNA velocity lack effective strategies for quantifying uncertainty and determining the overall applicability to the system of interest. Here, we present veloVI (velocity variational inference), a deep generative modeling framework for estimating RNA velocity. veloVI learns a gene-specific dynamical model of RNA metabolism and provides a transcriptome-wide quantification of velocity uncertainty. We show that veloVI compares favorably to previous approaches with respect to goodness of fit, consistency across transcriptionally similar cells and stability across preprocessing pipelines for quantifying RNA abundance. Further, we demonstrate that veloVI’s posterior velocity uncertainty can be used to assess whether velocity analysis is appropriate for a given dataset. Finally, we highlight veloVI as a flexible framework for modeling transcriptional dynamics by adapting the underlying dynamical model to use time-dependent transcription rates.

Abstract:The RNA velocity provides a new avenue to study the stemness and lineage of cells in the development in scRNA-seq data analysis. Some promising extensions of it are proposed and the community is experiencing a fast developing period. However, in this stage, it is of prime importance to revisit the whole process of RNA velocity analysis from the mathematical point of view, which will help to understand the rationale and drawbacks of different proposals. The current paper is devoted to this purpose. We present a thorough mathematical study on the RNA velocity model from dynamics to downstream data analysis. We derived the analytical solution of the RNA velocity model from both deterministic and stochastic point of view. We presented the parameter inference framework based on the maximum likelihood estimate. We also derived the continuum limit of different downstream analysis methods, which provides insights on the construction of transition probability matrix, root and endingcells identification, and the development routes finding. The overall analysis aims at providing a mathematical basis for more advanced design and development of RNA velocity type methods in the future.
Generalizing RNA Velocity to Transient Cell States Through Dynamical Modeling

Abstract:RNA velocity has opened up new ways of studying cellular differentiation in single-cell RNA-sequencing data. It describes the rate of gene expression change for an individual gene at a given time point based on the ratio of its spliced and unspliced messenger RNA (mRNA). However, errors in velocity estimates arise if the central assumptions of a common splicing rate and the observation of the full splicing dynamics with steady-state mRNA levels are violated. Here we present scVelo, a method that overcomes these limitations by solving the full transcriptional dynamics of splicing kinetics using a likelihood-based dynamical model. This generalizes RNA velocity to systems with transient cell states, which are common in development and in response to perturbations. We apply scVelo to disentangling subpopulation kinetics in neurogenesis and pancreatic endocrinogenesis. We infer gene-specific rates of transcription, splicing and degradation, recover each cell’s position in the underlying differentiation processes and detect putative driver genes. scVelo will facilitate the study of lineage decisions and gene regulation.
Transcriptome-wide analysis of cell cycle-dependent bursty gene expression from single-cell RNA-seq data using mechanistic model-based inference

Abstract:Bursty gene expression is quantified by two intuitive parameters: the burst frequency and the burst size. While these parameters are known to be cell-cycle dependent for some genes, a transcriptome-wide picture remains missing. Here we address this question by fitting a suite of mechanistic models of gene expression to mRNA count data for thousands of mouse genes, obtained by sequencing of single cells for which the cell-cycle position has been inferred using a deep-learning approach. This leads to the estimation of the burst frequency and size per allele in the G1 and G2/M cell-cycle phases, hence providing insight into the global patterns of transcriptional regulation. In particular, we identify an interesting balancing mechanism: on average, upon DNA replication, the burst frequency decreases by 50%, while the burst size increases by the same amount. We also show that for accurate estimation of the ratio of burst parameters in the G1 and G2/M phases, mechanistic models must explicitly account for gene copy number differences between cells but, surprisingly, additional corrections for extrinsic noise due to the coupling of transcription to cell age within the cell cycle or technical noise due to imperfect capture of RNA molecules in sequencing experiments are unnecessary.

Abstract:Gene expression models, which are key towards understanding cellular regulatory response, underlie observations of single-cell transcriptional dynamics. Although RNA expression data encode information on gene expression models, existing computational frameworks do not perform simultaneous Bayesian inference of gene expression models and parameters from such data. Rather, gene expression models—composed of gene states, their connectivities and associated parameters—are currently deduced by pre-specifying gene state numbers and connectivity before learning associated rate parameters. Here we propose a method to learn full distributions over gene states, state connectivities and associated rate parameters, simultaneously and self-consistently from single-molecule RNA counts. We propagate noise from fluctuating RNA counts over models by treating models themselves as random variables. We achieve this within a Bayesian non-parametric paradigm. We demonstrate our method on the Escherichia coli lacZ pathway and the Saccharomyces cerevisiae STL1 pathway, and verify its robustness on synthetic data.
Inference of Spatiotemporal Effects on Cellular State Transitions from Time-Lapse Microscopy

Abstract:BACKGROUND:Time-lapse microscopy allows to monitor cell state transitions in a spatiotemporal context. Combined with single cell tracking and appropriate cell state markers, transition events can be observed within the genealogical relationship of a proliferating population. However, to infer the correlations between the spatiotemporal context and cell state transitions, statistical analysis with an appropriately large number of samples is required.RESULTS:Here, we present a method to infer spatiotemporal features predictive of the state transition events observed in time-lapse microscopy data. We first formulate a generative model, simulate different scenarios, such as time-dependent or local cell density-dependent transitions, and illustrate how to estimate univariate transition rates. Second, we formulate the problem in a machine-learning language using regularized linear models. This allows for a multivariate analysis and to disentangle indirect dependencies via feature selection. We find that our method can accurately recover the relevant features and reconstruct the underlying interaction kernels if a critical number of samples is available. Finally, we explicitly use the tree structure of the data to validate if the estimated model is sufficient to explain correlated transition events of sister cells.CONCLUSIONS:Using synthetic cellular genealogies, we prove that our method is able to correctly identify features predictive of state transitions and we moreover validate the chosen model. Our approach allows to estimate the number of cellular genealogies required for the proposed spatiotemporal statistical analysis, and we thus provide an important tool for the experimental design of challenging single cell time-lapse microscopy assays.

Abstract:Single-cell RNA sequencing is revolutionizing our understanding of cell state dynamics, allowing researchers to observe the progression of individual cells' transcriptomic profiles over time. Among the computational techniques used to predict future cellular states, RNA velocity has emerged as a predominant tool for modeling transcriptional dynamics. RNA velocity leverages the mRNA maturation process to generate velocity vectors that predict the likely future state of a cell, offering insights into cellular differentiation, aging, and disease progression. Although this technique has shown promise across biological fields, the performance accuracy varies depending on the RNA velocity method and dataset. We established a comparative pipeline and analyzed the performance of five RNA velocity methods on three datasets based on local consistency, method agreement, identification of driver genes, and robustness to sequencing depth. This benchmark provides a resource for scientists to understand the strengths and limitations of different RNA velocity methods.

Assessing RNA velocity stability across synthetic replicates using count splitting

Abstract:RNA velocity is a computational framework that enables predicting future cell states based on single-cell RNA sequencing data and offers valuable insights into dynamic biological processes. However, there is a lack of general methods to quantify the uncertainty and stability of these predictions from various RNA velocity methods. In this paper, we present a novel framework for evaluating the stability of RNA velocity estimates by generating two independent splits of the original data using negative binomial count splitting. We apply our workflow to five RNA velocity methods and two well-characterized datasets about mouse erythroid development and pancreatic endocrinogenesis. Our results highlight key differences between methods, identify inconsistencies such as reversed velocity flow between different RNA velocity methods, and demonstrate robustness when certain intermediary cell states are missing. Our framework is broadly applicable across RNA velocity methods and provides a robust way to assess and compare method performance. This generalizability makes our approach an important tool for selecting reliable RNA velocity methods in diverse biological contexts.

Inferring Single-Cell RNA Kinetics from Various Biological Priors

Abstract:In the context of transcriptional dynamics modeled by ordinary differential equations (ODEs), the RNA level in a single cell is controlled by specific RNA kinetics parameters, which include transcription rate, splicing rate, and degradation rate. Investigating these single-cell RNA kinetics rates is pivotal for understanding RNA metabolism and the heterogeneity of complex tissues. Although metabolic labeling is an effective method to estimate these kinetics rates experimentally, it is not suitable for current large-scale conventional single-cell RNA sequencing (scRNA-seq) data. Moreover, existing methods for scRNA-seq often either neglect certain specific kinetics parameters or use inappropriate ways to fit the parameters. To address these issues, we introduce scRNAkinetics, a parallelized method that fits the kinetics parameters of the ODE for each cell using pseudo-time derived from various biological priors (e.g. cell lineage tree and differentiation potential). This approach allows for the estimation of the relative kinetics of each cell and gene in a scRNA-seq dataset. Validated on simulated datasets, scRNAkinetics can accurately infer the kinetics rates of transcription boosting, multi-branch, and time-dependent RNA degradation systems. Nevertheless, the inferred kinetics trends are concordant with previous studies on metabolic labeling and conventional scRNA-seq datasets. Furthermore, we show that scRNAkinetics can provide valuable insights into different regulatory schemes and validate the coupling between transcription and splicing in RNA metabolism. Abstract:Motivation: Assigning RNA-seq reads to their transcript of origin is a fundamental task in transcript expression estimation. Where ambiguities in assignments exist due to transcripts sharing sequence, e.g. alternative isoforms or alleles, the problem can be solved through probabilistic inference. Bayesian methods have been shown to provide accurate transcript abundance estimates compared to competing methods. However, exact Bayesian inference is intractable and approximate methods such as Markov chain Monte Carlo (MCMC) and Variational Bayes (VB) are typically used. While providing a high degree of accuracy and modelling flexibility, standard implementations can be prohibitively slow for large datasets and complex transcriptome annotations. Results: We propose a novel approximate inference scheme based on VB and apply it to an existing model of transcript expression inference from RNA-seq data. Recent advances in VB algorithmics are used to improve the convergence of the algorithm beyond the standard Variational Bayes Expectation Maximisation (VBEM) algorithm. We apply our algorithm to simulated and biological datasets, demonstrating a significant increase in speed with only very small loss in accuracy of expression level estimation. We carry out a comparative study against seven popular alternative methods and demonstrate that our new algorithm provides excellent accuracy and inter-replicate consistency while remaining competitive in computation time. A Unified Statistical Framework for Single Cell and Bulk RNA Sequencing Data

Abstract:Recent advances in technology have enabled the measurement of RNA levels for individual cells. Compared to traditional tissue-level bulk RNA-seq data, single cell sequencing yields valuable insights about gene expression profiles for different cell types, which is potentially critical for understanding many complex human diseases. However, developing quantitative tools for such data remains challenging because of high levels of technical noise, especially the "dropout" events. A "dropout" happens when the RNA for a gene fails to be amplified prior to sequencing, producing a "false" zero in the observed data. In this paper, we propose a Unified RNA-Sequencing Model (URSM) for both single cell and bulk RNA-seq data, formulated as a hierarchical model. URSM borrows the strength from both data sources and carefully models the dropouts in single cell data, leading to a more accurate estimation of cell type specific gene expression profile. In addition, URSM naturally provides inference on the dropout entries in single cell data that need to be imputed for downstream analyses, as well as the mixing proportions of different cell types in bulk samples. We adopt an empirical Bayes approach, where parameters are estimated using the EM algorithm and approximate inference is obtained by Gibbs sampling. Simulation results illustrate that URSM outperforms existing approaches both in correcting for dropouts in single cell data, as well as in deconvolving bulk samples. We also demonstrate an application to gene expression data on fetal brains, where our model successfully imputes the dropout genes and reveals cell type specific expression patterns.

Abstract:RNA velocity estimation is a potentially powerful tool to reveal the directionality of transcriptional changes in single-cell RNA-sequencing data, but it lacks accuracy, absent advanced metabolic labeling techniques. We developed an approach, TopicVelo, that disentangles simultaneous, yet distinct, dynamics by using a probabilistic topic model, a highly interpretable form of latent space factorization, to infer cells and genes associated with individual processes, thereby capturing cellular pluripotency or multifaceted functionality. Focusing on process-associated cells and genes enables accurate estimation of process-specific velocities via a master equation for a transcriptional burst model accounting for intrinsic stochasticity. The method obtains a global transition matrix by leveraging cell topic weights to integrate process-specific signals. In challenging systems, this method accurately recovers complex transitions and terminal states, while our use of first-passage time analysis provides insights into transient transitions. These results expand the limits of RNA velocity, empowering future studies of cell fate and functional responses.

Abstract:Single cell RNA sequencing technology (scRNA-seq) has been proven useful in understanding cell-specific disease mechanisms. However, identifying genes of interest remains a key challenge. Pseudo-bulk methods that pool scRNA-seq counts in the same biological replicates have been commonly used to identify differentially expressed genes. However, such methods may lack power due to the limited sample size of scRNA-seq datasets, which can be prohibitively expensive.
