Abstract:Fungal pathogens exhibit extensive strain heterogeneity, including variation in virulence. Whether closely related non-pathogenic species also exhibit strain heterogeneity remains unknown. Here, we comprehensively characterized the pathogenic potentials (i.e., the ability to cause morbidity and mortality) of 16 diverse strains of , a non-pathogenic close relative of the major pathogen . immune response assays and virulence assays using a mouse model of pulmonary aspergillosis showed that strains varied widely in their pathogenic potential. Furthermore, pangenome analyses suggest that genomic and phenotypic diversity is even greater. Genomic, transcriptomic, and metabolomic profiling identified several pathways and secondary metabolites associated with variation in virulence. Notably, strain virulence was associated with the simultaneous presence of the secondary metabolites hexadehydroastechrome and gliotoxin. We submit that examining the pathogenic potentials of non-pathogenic close relatives is key for understanding the origins of fungal pathogenicity.

Abstract:Fungal infections are difficult to prevent and treat in large part due to strain heterogeneity. However, the genetic mechanisms driving pathogen variation remain poorly understood. Here, we determined the extent to which -giant transposons capable of mobilizing numerous fungal genes-generate genetic and phenotypic variability in the human pathogen . We analyzed 519 diverse strains, including 12 newly sequenced with long-read technology, to reveal 20 distinct that are generating genomic heterogeneity over timescales potentially relevant for experimental reproducibility. -mobilized genes encode diverse functions, including biofilm-related virulence factors and biosynthetic gene clusters, and many are differentially expressed during infection and antifungal exposure in a strain-specific manner. These findings support a new model of fungal evolution wherein help generate variation in gene content and expression among fungal strains. Together, our results demonstrate that are a previously hidden mechanism generating genotypic and, in turn, phenotypic heterogeneity in a major human fungal pathogen.

Abstract:Over the past century, extensive efforts have been made to isolate and categorize thousands of strains, resulting in the classification of species as a group of strains that form a coherent genomic cluster [1,2]. Although species delineation is a difficult task and taxonomic methodology can vary depending on taxa and scientists, specific quantitative thresholds have been established to delineate species [3]. Two bacteria are considered to be the same species when their whole-genome average nucleotide identity is at least 95% [4–6]. However, recent research has highlighted significant heterogeneity in genotypes and phenotypes across isolates of the same species despite meeting these genetic similarity thresholds. Take Escherichia coli as an example, strains can be host-associated or environmental, a harmless commensal, or even a versatile pathogen [7]. But also within the pathogenic E . coli strains, there is a lot of variety that hampers risk assessment and strain typing [7]. These strains are divided into intestinal and extraintestinal pathogenic E . coli which are both further categorized into different pathotypes that have distinct pathogenic traits [7]. The heterogeneity between strains results in differences in genetic circuitry and virulence, affecting the outcome of host infection [8,9]. Thus, exclusively studying reference or wild-type strains may prove inadequate for a comprehensive understanding [1,9,10]. Furthermore, the worrisome global emergence of multidrug-resistant isolates raises the question of the extent to which strain-tailored therapies are needed. In short, this pearl delves into microbial strain diversity, its genetic underpinnings, its impact on host health, its role in antimicrobial resistance, and the challenge of integrating research findings into clinical practice.

Abstract:Understanding and describing the diversity of living organisms is a great challenge. Fungi have for a long time been, and unfortunately still are, underestimated when it comes to taxonomic research. The foundations were laid by the first mycologists through field observations. These important fundamental works have been and remain vital reference works. Nevertheless, a non-negligible part of the studied funga escaped their attention. Thanks to modern developments in molecular techniques, the study of fungal diversity has been revolutionized in terms of tools and knowledge. Despite a number of disadvantages inherent to these techniques, traditional field-based inventory work has been increasingly superseded and neglected. This perspective aims to demonstrate the central importance of field-based research in fungal diversity studies, and encourages researchers not to be blinded by the sole use of molecular methods.
From populations to pan-genomes: investigating the role of ecology and genomic architecture in maintaining species boundaries in the porcini mushroom,

Abstract:The forces that maintain stable species boundaries are poorly characterized in Fungi. In many other organisms, forces such as assortative mating or large structural changes in the genome are sufficient to prevent hybridization. Yet, these barriers are either largely absent or uncommon in most Fungi. Here, we use a pan-genomic approach in the globally distributed ectomycorrhizal fungus Bull. with 295 whole genome sequences and 22 newly generated reference genomes to identify whether changes in genome structure or ecologically relevant gene families are necessary to maintain lineage segregation in the presence of ongoing gene flow. Here, we show that possesses one of the most diverse pan-genomes of all eukaryotes. Lineages within are actively hybridizing but gene flow does not correlate with genome structural similarity or overall gene content. Inversions and translocations can harbor highly divergent loci, but likely are not necessary or sufficient for reproductive isolation. Instead, we find that the composition of biodegradation or effector proteins more accurately predicts the presence of gene flow among lineages and as a group may specialize on chitin decomposition. Altogether, we show that ecological preferences are the primary driver of speciation in .

Abstract:Background: An understanding of plant pathogen evolution is important for sustainable management of crop diseases. Plant pathogen populations must maintain adequate heritable phenotypic variability to survive. Polymorphisms >= 50 bp, known as structural variants (SVs), could contribute strongly to this variability by disrupting gene activities. SV acquisition is largely driven by mobile genetic elements called transposons, though a less appreciated source of SVs is erroneous meiotic double-strand break repair. The relative impacts of transposons and recombination on SV diversity and the overall contribution of SVs to phenotypic variability is elusive, especially in host generalists. Results: We use 25 high quality genomes to create a graphical pan-genome of the globally distributed host-generalist crop pathogen Sclerotinia sclerotiorum. Outcrossing and recombination rates in this self-fertile species have been debated. Using bisulfite sequencing, and short read data from 190 strains, we show that S. sclerotiorum has many hallmarks of eukaryotic meiosis, including recombination hot and cold spots, centromeric and genic recombination suppression, and rapid linkage disequilibrium decay. Using a new statistic that captures average pairwise structural variation, we show that recombination and transposons make distinct contributions to SV diversity. Furthermore, despite only 5 % of genes being dispensable, SVs often had a stronger impact than other variants across 14 life history traits measured in 103 distinct strains. Conclusion: Transposons and recombination make distinct contributions to SV diversity in S. sclerotiorum. Despite limited gene content diversity, SVs may strongly impact phenotypic variability. This sheds light on the genomic forces shaping adaptive flexibility in host generalists.

Abstract:Fungal species have dynamic genomes and often exhibit genomic plasticity in response to stress. This genome plasticity often comes with phenotypic consequences that affect fitness and resistance to stress. Fungal pathogens exhibit genome plasticity in both clinical and agricultural settings and often during adaptation to antifungal drugs, posing significant challenges to human health. Therefore, it is important to understand the rates, mechanisms, and impact of large genomic changes. This review addresses the prevalence of polyploidy, aneuploidy, and copy number variation across diverse fungal species, with special attention to prominent fungal pathogens and model species. We also explore the relationship between environmental stress and rates of genomic changes and highlight the mechanisms underlying genotypic and phenotypic changes. A comprehensive understanding of these dynamic fungal genomes is needed to identify novel solutions for the increase in antifungal drug resistance. Abstract:Changes in parasite virulence are commonly expected to lead to trade-offs in other life history traits that can affect fitness. Understanding these trade-offs is particularly important if we want to manipulate the virulence of microbial biological control agents. Theoretically, selection across different spatial scales, i.e. between- and within-hosts, shapes these trade-offs. However, trade-offs are also dependent on parasite biology. Despite their applied importance the evolution of virulence in fungal parasites is poorly understood: virulence can be unstable in culture and commonly fails to increase in simple passage experiments. We hypothesized that manipulating selection intensity at different scales would reveal virulence trade-offs in a fungal pathogen of aphids, Akanthomyces muscarius . Starting with a genetically diverse stock we selected for speed of kill, parasite yield or infectivity by manipulating competition within and between hosts and between-populations of hosts over 7 rounds of infection. We characterized ancestral and evolved lineages by whole genome sequencing and by measuring virulence, growth rate, sporulation and fitness. While several lineages showed increases in virulence, we saw none of the trade-offs commonly found in obligately-killing parasites. Phenotypically similar lineages within treatments often shared multiple single-nucleotide variants, indicating strong convergent evolution. The most dramatic phenotypic changes were in timing of sporulation and spore production in vitro . We found that early sporulation led to reduced competitive fitness but could increase yield of spores on media, a trade-off characteristic of social conflict. Notably, the selection regime with strongest between-population competition and lowest genetic diversity produced the most consistent shift to early sporulation, as predicted by social evolution theory. Multi-level selection therefore revealed social interactions novel to fungi and showed that these biocontrol agents have the genomic flexibility to improve multiple traits—virulence and spore production—that are often in conflict in other parasites. Understanding the ecological forces that shape virulence is a key challenge in evolutionary biology. Here we investigated how competition at different levels of selection (within-hosts, between-hosts, between populations) could alter investment in virulence in a fungal entomopathogen. We predicted that cooperative investment in virulence would increase at higher scales of competition and aimed to further our understanding of potential trade-offs shaping life-history of a fungal insect pathogens. We found moderate increases in virulence in different selection regimes. Importantly, we did not find commonly expected trade-offs, such as that between spore production and virulence or a trade-off between virulence and growth rate that is consistent with cooperation. However, we found convergent genetic changes and significant differences in timing and production of spores, dependent on how we manipulated scales of selection. Our data suggests that this is driven by social conflict regarding the timing of sporulation. This carries fundamental importance for understanding how varying selection pressure at different scales shape pathogen life history. In addition, these results also have applied importance for understanding how to improve and select for beneficial traits in biocontrol agents.

Abstract:Hybridisation is the crossing of two divergent lineages that give rise to offspring carrying an admixture of both parental genomes. Genome sequencing has revealed that this process is common in the Saccharomycotina, where a growing number of hybrid strains or species, including many pathogenic ones, have been recently described. Hybrids can display unique traits that may drive adaptation to new niches, and some pathogenic hybrids have been shown to have higher prevalence over their parents in human and environmental niches, suggesting a higher fitness and potential to colonise humans. Here, we discuss how hybridisation and its genomic and phenotypic outcomes can shape the evolution of fungal species and may play a role in the emergence of new pathogens.

Abstract:Understanding multicellular fungal structures is important for designing better strategies against human fungal pathogens. For example, the ability to form multicellular biofilms is a key virulence property of the yeast Candida albicans. C. albicans biofilms form on indwelling medical devices and are drug resistant, causing serious infections in hospital settings. Multicellular fungal communities are heterogeneous, consisting of cells experiencing different environments. Heterogeneity is likely important for the phenotypic characteristics of communities, yet it is poorly understood. Here we used colonies of the yeast Saccharomyces cerevisiae as a model fungal multicellular structure. We fractionated the outside colony layers from the cells in the center by FACS, using a Cit1-GFP marker expressed exclusively on the outside. Transcriptomics analysis of the two subpopulations revealed that the outside colony layers are actively growing by fermentative metabolism, while the cells residing on the inside are in a resting state and experience changes to mitochondrial activity. Our data shows several parallels with C. albicans biofilms providing insight into the contributions of heterogeneity to biofilm phenotypes. Hallmarks of C. albicans biofilms - the expression of ribosome and translation functions and activation of glycolysis and ergosterol biosynthesis occur on the outside of colonies, while expression of genes associates with sulfur assimilation is observed in the colony center. Cell wall restructuring occurs in biofilms, and cell wall functions are enriched in both fractions: the outside cells display enrichment of cell wall biosynthesis enzymes and cell wall proteins, while the inside cells express cell wall degrading enzymes. Our study also suggests that noncoding transcription and posttranscriptional mRNA regulation play important roles during growth of yeast in colonies, setting the scene for investigating these pathways in the development of multicellular fungal communities.
Genetic Independence of Naturally Correlated Variation in Resistance to Endemic and Novel Pathogens

Abstract:The emergence of new diseases as an urgent concern, but the potential for wild hosts to evolve resistance to novel pathogens is a neglected issue. We find that populations of Silene vulgaris are polymorphic for resistance to a novel anther‐smut pathogen that correlates with resistance to a related endemic pathogen, but the genetic bases are independent and highly contrasting to expectations. The absence of pleiotropy suggests that broader ecological factors underlie the observed resistance correlation against multiple pathogens, which may be instrumental in determining the outcomes of newly introduced diseases. The emergence of new diseases is an urgent concern, but hosts can also vary in resistance to pathogens that are novel to them, facilitating evolutionary rescue. However, little is known about the genetic source for polymorphic resistance to novel pathogens or its relationship to defences against endemic diseases. With anther‐smut disease from wild plant populations, we used selection experiments and genetic analyses to show that resistances to novel and endemic pathogens are genetically independent, despite being positively correlated in nature. Moreover, novel‐pathogen resistance presented a much simpler genetic basis and more rapid response to selection. We demonstrate that polymorphic resistance to a newly introduced disease is genetically determined and not an extension of defences against the related endemic pathogen, challenging the conventional view of nonhost resistance.

Abstract:How microbial cells leverage their phenotypic potential to survive in a changing environment is a complex biological problem, with important implications for pathogenesis and species evolution. Stochastic phenotype switching, a particularly fascinating adaptive approach observed in numerous species across the tree of life, introduces phenotypic diversity into a population through mechanisms which have remained difficult to define. Here we describe our investigations into the mechanistic basis of colony morphology phenotype switching which occurs in populations of a pathogenic isolate of Saccharomyces cerevisiae , YJM311. We observed that clonal populations of YJM311 cells produce variant colonies that display altered morphologies and, using whole genome sequence analysis, discovered that these variant clones harbored an exceptional collection of karyotypes newly altered by de novo structural genomic variations (SVs). Overall, our analyses indicate that copy number alterations, more often than changes in allelic identity, provide the causative basis of this phenotypic variation. Individual variants carried between 1 and 16 de novo copy number variations, most of which were whole chromosomal aneuploidies. Notably, we found that the inherent stability of the diploid YJM311 genome is comparable to that of domesticated laboratory strains, indicating that the collections of SVs harbored by variant clones did not arise by a chronic chromosomal instability (CIN) mechanism. Rather, our data indicate that these variant clones acquired such complex karyotypic configurations simultaneously, during stochastic and transient episodes of punctuated systemic genomic instability (PSGI). Surprisingly, we found that the majority of these highly altered variant karyotypes were propagated with perfect fidelity in long-term passaging experiments, demonstrating that high aneuploidy burdens can often be conducive with prolonged genomic integrity. Together, our results demonstrate that colony morphology switching in YJM311 is driven by a stochastic process in which genome stability and plasticity are integrally coupled to phenotypic heterogeneity. Consequently, this system simultaneously introduces both phenotypic and genomic variation into a population of cells, which can, in turn perpetuate population diversity for many generations thereafter.

Abstract:<p>Seminal work by Louis Pasteur revealed the contribution of fungi – yeasts and microsporidia to agroindustry and disease in animals, respectively. More than 150 years later, the impact of fungi on human health and beyond is an ever-increasing issue, although often underestimated. Recent studies estimate that fungal infections, especially those caused by Candida, Cryptococcus and Aspergillus species, kill more than one million people annually. Indeed, these neglected infections are in general very difficult to cure and the associated mortality remains very high even when antifungal treatments exist. The development of new antifungals and diagnostic tools that are both necessary to fight fungal diseases efficiently, requires greater insights in the biology of the fungal pathogens of humans in the context of the infection, on their epidemiology, and on their role in the human mycobiota. We also need a better understanding of the host immune responses to fungal pathogens as well as the genetic basis for the increased sensitivity of some individuals to fungal infections. Here, we highlight some recent progress made in these different areas of research, in particular based on work conducted in our own laboratories. These progresses should lay the ground for better management of fungal infections, as they provide opportunities for better diagnostic, vaccination, the development of classical antifungals but also strategies for targeting virulence factors or the host.</p>

Abstract:Adverse environmental factors challenge the existence of every living being. In nature, sexual reproduction and meiotic recombination act to generate genetic variations that help organisms thrive in dynamic and unfavorable niches. The fungal kingdom comprises a minimum of 2.5 million eukaryotic species [1]. Fungi possess a remarkable ability to adapt to various selection pressures. The unusual karyotype plasticity exhibited by fungal pathogens plays a significant role as rare stochastic events like chromosomal rearrangements can drive reproductive isolation and increased resistance to antifungal drugs [2,3]. Such events may help predominantly asexual fungal species to remain successful in the evolutionary arms race. Karyotypic rearrangements arising from mitotic recombination events are widely documented in fungi [4]. While we are unaware of the natural frequency of these events, we witness the instances when such a change confers a selective advantage to the organism to adapt to a specific condition. A growing body of evidence suggests that the centromere locus is one of the significant hubs involved in karyotype diversity, with the potential to stabilize an altered genomic state. Centromere loci, marked by a histone H3 variant, CENP-A Cse4 , are the primary chromosomal constrictions onto which multiprotein complexes called kinetochores assemble. The centromere-kinetochore nucleoprotein complex provides the platform for spindle microtubules to capture chromosomes and segregate duplicated sister chromatids equally into daughter cells during cell division. In the last few decades, combining genetics, biochemical techniques, next-generation sequencing, and in silico approaches, landmark studies helped map centromere DNA loci in more than 60 fungal species [5]. These studies significantly improved our understanding of centromere structure–function relationship from an evolutionary vantage point. While several excellent reviews discuss fungal centromere properties in detail [6–8], here we highlight centromere-associated genomic innovations that often remain unnoticed but facilitate landmark events such as fungal species diversification and the emergence of antifungal drug resistance.

Abstract:Among molecular biologists, the group of fungi called Saccharomycotina is famous for its yeasts. These yeasts in turn are famous for what they have in common—genetic, biochemical, and cell-biological characteristics that serve as models for plants and animals. But behind the apparent homogeneity of Saccharomycotina species lie a wealth of differences. In this review, we discuss traits that vary across the Saccharomycotina subphylum. We describe cases of bright pigmentation; a zoo of cell shapes; metabolic specialties; and species with unique rules of gene regulation. We discuss the genetics of this diversity and why it matters, including insights into basic evolutionary principles with relevance across Eukarya.

Abstract:<p>Fungi are hyperdiverse organisms and assemble in complex communities, characterized by high levels of species richness, turnover, and endemism. However, the origins and maintenance of such high diversity and the role environments play in fungal adaptation are still elusive. Traditionally, efforts to understand fungal diversity in their environment have been divided between studies at the species level and below species level, with separate disciplines such as community ecology and population genetics working independently and with little communication. Here I argue that linking these different approaches is required to fully document the diversity of fungi in nature. Understanding the patterns and mechanisms of fungal diversity and composition requires not only the study of species assemblies and ranges, but also relies on comprehending fungal intra-specific variation, dispersal and establishment, including identifying key traits influencing fitness. This implies better integration and cross-fertilization between disciplines addressing fungi at a multitude of biological levels, ranging from genes to whole communities. Such approach will yield direct links between variation, adaptation and environments and provide a much more comprehensive understanding of fungal diversity.</p>

Abstract:is a mushroom-forming fungus notable for its distinctive fruiting bodies with split gills. It is used as a model organism to study mushroom development, lignocellulose degradation and mating type loci. It is a hypervariable species with considerable genetic and phenotypic diversity between the strains. In this study, we systematically phenotyped 16 dikaryotic strains for aspects of mushroom development and 18 monokaryotic strains for lignocellulose degradation. There was considerable heterogeneity among the strains regarding these phenotypes. The majority of the strains developed mushrooms with varying morphologies, although some strains only grew vegetatively under the tested conditions. Growth on various carbon sources showed strain-specific profiles. The genomes of seven monokaryotic strains were sequenced and analyzed together with six previously published genome sequences. Moreover, the related species was sequenced. Although there was considerable genetic variation between the genome assemblies, the genes related to mushroom formation and lignocellulose degradation were well conserved. These sequenced genomes will provide a solid basis for functional genomics analyses of the strains of .
