Abstract:A universal adaptive control scheme is proposed for a class of nonlinear systems, which removes the need for overparametrization. This class of systems reduce, essentially, to the parametric strict-feedback systems, if some parameter signs were known. To analyze the closed-loop stability, a result on the special Nussbaum function v(k) = sin(½πk)exp(k2) is first derived, which is of interest in its own right.

Abstract:Recently, Newman and Swift[T. J. Newman and M. R. Swift, Phys. Rev. Lett. 79, 2261 (1997)] made an interesting suggestion that the strong-coupling exponents of the Kardar-Parisi-Zhang (KPZ) equation may not be universal, but rather depend on the precise form of the noise distribution. We show here that the decrease of surface roughness exponents they observed can be attributed to a percolative effect.
Universal Slow Dynamics of Chemical Reaction Networks

Abstract:Understanding the emergent behavior of chemical reaction networks (CRNs) is a fundamental aspect of biology and its origin from inanimate matter. A closed CRN monotonically tends to thermal equilibrium, but when it is opened to external reservoirs, a range of behaviors is possible, including transition to a new equilibrium state, a non-equilibrium state, or indefinite growth. This study shows that slowly driven CRNs are governed by the conserved quantities of the closed system, which are generally far fewer in number than the species. Considering both deterministic and stochastic dynamics, a universal slow dynamics equation is derived with singular perturbation methods, and is shown to be thermodynamically consistent. The slow dynamics is highly robust against microscopic details of the network, which may be unknown in practical situations. In particular, non-equilibrium states of realistic large CRNs can be sought without knowledge of bulk reaction rates. The framework is successfully tested against a suite of networks of increasing complexity and argued to be relevant in the treatment of open CRNs as chemical machines.

Chaotic Dynamics

Abstract:We present a universal approach to the investigation of the dynamics in generalized models. In these models the processes that are taken into account are not restricted to specific functional forms. Therefore a single generalized models can describe a class of systems which share a similar structure. Despite this generality, the proposed approach allows us to study the dynamical properties of generalized models efficiently in the framework of local bifurcation theory. The approach is based on a normalization procedure that is used to identify natural parameters of the system. The Jacobian in a steady state is then derived as a function of these parameters. The analytical computation of local bifurcations using computer algebra reveals conditions for the local asymptotic stability of steady states and provides certain insights on the global dynamics of the system. The proposed approach yields a close connection between modelling and nonlinear dynamics. We illustrate the investigation of generalized models by considering examples from three different disciplines of science: a socio-economic model of dynastic cycles in china, a model for a coupled laser system and a general ecological food web.
Determination of Rate Constant of Chemical Reactions by Simple Numerical Nonlinear Analysis

Abstract:For some centuries, first order chemical rate constants were determined mainly by a linear logarithmic plot of reagent concentration terms against time where the initial concentration was required, which is experimentally often a challenging task to derive accurate estimates. By definition, the rate constant was deemed to be invariant and the kinetic equations were developed with this assumption. A reason for these developments was the ease in which linear graphs could be plotted. Here, different methods are discussed that does not require exact knowledge of initial concentrations and which require elementary nonlinear analysis and the ensuing results are compared with those derived from the standard methodology from an actual chemical reaction, with its experimental determination of the initial concentration with a degree of uncertain. We verify experimentally our previous theoretical conclusion based on simulation data [ J. Math . Chem {\bf 43} (2008) 976--1023, <a class="link-https" data-arxiv-id="physics/0608073" href="https://arxiv.org/abs/physics/0608073">arXiv:physics/0608073</a>] that the so called rate constant is never constant even for elementary reactions and that all the rate laws and experimental determinations to date are actually averaged quantities over the reaction pathway. We conclude that nonlinear methods in conjunction with experiments could in the future play a crucial role in extracting information of various kinetic parameters.

Abstract:This paper presents a concise and orderly methodology to obtain universal solutions to different problems in science and engineering using the nondimensionalization of the governing equations of the physical–chemical problem posed. For its application, a deep knowledge of the problem is necessary since it will facilitate the adequate choice of the references necessary for its resolution. In addition, the application of the methodology to examples of coupled ordinary differential equations is shown, resulting in an interesting tool to teach postgraduate students in the branches of physics, mathematics, and engineering. The first example used for a system of coupled ordinary differential equations is a model of a continuous flow chemical reactor, where it is worth noting; on the one hand, the methodology used to choose the reference (characteristic) time and, on the other, the equivalence between the characteristic times obtained for each one of the species. The following universal curves are obtained, which are validated by comparing them with the results obtained by numerical simulation, where it stands out that the universal solution includes an unknown that must be previously obtained. The resolution of this unknown implies having a deep knowledge of the problem, a common characteristic when using the methodology proposed in this work for different engineering or physicochemical problems. Finally, the second example is a coupled oscillator, where it is worth noting that the appearance of characteristic periods that implicitly or explicitly affect the particles' movement is striking.

Abstract:We survey the recent progress made in understanding non equilibrium dynamics in closed random systems. The emphasis is on the important role played by concepts from quantum information theory and on the application of systematic renormalization group methods to capture universal aspects of the dynamics. Finally we outline some outstanding open questions, which includee the description of the many-body localization phase transition and identifying physical systems that will allow systematic experimental study of these phenomena.

Rigorously proven chaos in chemical kinetics

Abstract:This study addresses a longstanding question regarding the mathematical proof of chaotic behavior in kinetic differential equations. Following the numerous numerical and experimental results in the past 50 years, we introduce two formal chemical reactions that rigorously demonstrate this behavior. Our approach involves transforming chaotic equations into kinetic differential equations and subsequently realizing these equations through formal chemical reactions. The findings present a novel perspective on chaotic dynamics within chemical kinetics, thereby resolving a longstanding open problem.

Universal scaling behavior of non-equilibrium phase transitions

Abstract:One of the most impressive features of continuous phase transitions is the concept of universality, that allows to group the great variety of different critical phenomena into a small number of universality classes. All systems belonging to a given universality class have the same critical exponents, and certain scaling functions become identical near the critical point. It is the aim of this work to demonstrate the usefulness of universal scaling functions for the analysis of non-equilibrium phase transitions. In order to limit the coverage of this article, we focus on a particular class of non-equilibrium critical phenomena, the so-called absorbing phase transitions. These phase transitions arise from a competition of opposing processes, usually creation and annihilation processes. The transition point separates an active phase and an absorbing phase in which the dynamics is frozen. A systematic analysis of universal scaling functions of absorbing phase transitions is presented, including static, dynamical, and finite-size scaling measurements. As a result a picture gallery of universal scaling functions is presented which allows to identify and to distinguish universality classes.

Explicit exponential convergence to equilibrium for nonlinear reaction-diffusion systems with detailed balance condition

Abstract:The convergence to equilibrium of mass action reaction-diffusion systems arising from networks of chemical reactions is studied. The considered reaction networks are assumed to satisfy the detailed balance condition and have no boundary equilibria. We propose a general approach based on the so-called entropy method, which is able to quantify with explicitly computable rates the decay of an entropy functional in terms of an entropy entropy-dissipation inequality based on the totality of the conservation laws of the system. As a consequence follows convergence to the unique detailed balance equilibrium with explicitly computable convergence rates. The general approach is further detailed for two important example systems: a single reversible reaction involving an arbitrary number of chemical substances and a chain of two reversible reactions arising from enzyme reactions.

Abstract:The convergence to equilibrium for renormalised solutions to nonlinear reaction-diffusion systems is studied. The considered reaction-diffusion systems arise from chemical reaction networks with mass action kinetics and satisfy the complex balanced condition. By applying the so-called entropy method, we show that if the system does not have boundary equilibria, then any renormalised solution converges exponentially to the complex balanced equilibrium with a rate, which can be computed explicitly up to a finite dimensional inequality. This inequality is proven via a contradiction argument and thus not explicitly. An explicit method of proof, however, is provided for a specific application modelling a reversible enzyme reaction by exploiting the specific structure of the conservation laws. Our approach is also useful to study the trend to equilibrium for systems possessing boundary equilibria. More precisely, to show the convergence to equilibrium for systems with boundary equilibria, we establish a sufficient condition in terms of a modified finite dimensional inequality along trajectories of the system. By assuming this condition, which roughly means that the system produces too much entropy to stay close to a boundary equilibrium for infinite time, the entropy method shows exponential convergence to equilibrium for renormalised solutions to complex balanced systems with boundary equilibria.

Universal limiting behaviour of reaction-diffusion systems with conservation laws

Abstract:Making sense of complex inhomogeneous systems composed of many interacting species is a grand challenge that pervades basically all natural sciences. Phase separation and pattern formation in reaction-diffusion systems have largely been studied as two separate paradigms. Here we show that in reaction-diffusion systems composed of many species, the presence of a conservation law constrains the evolution of the conserved quantity to be governed by a Cahn-Hilliard-like equation. This establishes a direct link with the paradigm of coexistence and recent "active" field theories. Hence, even for complex many-species systems a dramatically simplified but accurate description emerges over coarse spatio-temporal scales. Using the nullcline (the line of homogeneous steady states) as the central motif, we develop a geometrical framework through endowing chemical space with a basis and suitable coordinates. This framework allows us to capture and understand the effect of eliminating fast non-conserved degrees of freedom, and to explicitly construct coefficients of the coarse field theory. We expect that the theory we develop here will be particularly relevant to advance our understanding of biomolecular condensates.

Abstract:We summarize and to discuss briefly the geometrical practice of modeling attitudes so far popular in treating reaction kinetics of solid-state processes. The model equations existing in the literature have been explored to describe the thermal decomposition and crystallization data and are deeply questioned and analyzed showing that under such a simple algebraic representation, the reacting system is thus classified as a set of geometrical bodies (spheres) where each and every one reaction interface is represented by similar and smooth characteristics of reaction curve. It brings an unsolved question whether the sharp and even boundary factually exists or if it resides jointly just inside the global whole of the sample entirety preventing individual particles from having their individual reaction front. Most of the derived expressions are specified in an averaged generalization in terms of the three and two parameters equation (so called JMAK and SB models) characterized by a combination of power exponents m, n and p as summarized in a lucid Table. As an alternative the logistic equation is proposed powered with fractal exponents standing for the interfaces to be identified with an underlying principle of defects. Unfortunately, many of the solutions for the standard kinetic equations are truncated by infinite series, unfriendly to mathematical solutions. Based on the assumption that transformation rate is a product of two functions f({\alpha})k(t), we propose a fundamentally new method to analyze the individual mechanism of each <a class="link-external link-http" href="http://process.The" rel="external noopener nofollow">this http URL</a> idea is to plot the experimental data in coordinates the transformation rate against f({\alpha}).

Abstract:We study the boundedness and convergence to equilibrium of weak solutions to reaction-diffusion systems with nonlinear diffusion. The nonlinear diffusion is of porous medium type and the nonlinear reaction terms are assumed to grow polynomially and to dissipate (or conserve) the total mass. By utilising duality estimates, the dissipation of the total mass and the smoothing effect of the porous medium equation, we prove that if the exponents of the nonlinear diffusion terms are high enough, then weak solutions are bounded, locally Hölder continuous and their $L^{\infty}(\Omega)$-norm grows in time at most polynomially. In order to show convergence to equilibrium, we consider a specific class of nonlinear reaction-diffusion models, which describe a single reversible reaction with arbitrarily many chemical substances. By exploiting a generalised Logarithmic Sobolev Inequality, an indirect diffusion effect and the polynomial in time growth of the $L^{\infty}(\Omega)$-norm, we show an entropy entropy-production inequality which implies exponential convergence to equilibrium in $L^p(\Omega)$-norm, for any $1\leq p < \infty$, with explicit rates and constants.

Abstract:We observe that the fully nonlinear evolution equations of Rosenau and Hymann, often abbreviated as $K(n,\,m)$ equations, can be reduced to Hamiltonian form only on a zero-energy hypersurface belonging to some potential function associated with the equations. We treat the resulting Hamiltonian equations by the dynamical systems theory and present a phase-space analysis of their stable points. The results of our study demonstrate that the equations can, in general, support both compacton and soliton solutions. For the $K(2,\,2)$ and $K(3,\,3)$ cases one type of solutions can be obtained from the other by continuously varying a parameter of the equations. This is not true for the $K(3,\,2)$ equation for which the parameter can take only negative values. The $K(2,\,3)$ equation does not have any stable point and, in the language of mechanics, represents a particle moving with constant acceleration.

Abstract:We show global well-posedness and exponential stability of equilibria for a general class of nonlinear dissipative bulk-interface systems. They correspond to thermodynamically consistent gradient structure models of bulk-interface interaction. The setting includes nonlinear slow and fast diffusion in the bulk and nonlinear coupled diffusion on the interface. Additional driving mechanisms can be included and non-smooth geometries and coefficients are admissible, to some extent. An important application are volume-surface reaction-diffusion systems with nonlinear coupled diffusion.

Abstract:Generalized mass-action systems are power-law dynamical systems arising from chemical reaction networks. Essentially, every nonnegative ODE model used in chemistry and biology (for example, in ecology and epidemiology) and even in economics and engineering can be written in this form. Previous results have focused on existence and uniqueness of special steady states (complex-balanced equilibria) for all rate constants, thereby ruling out multiple (special) steady states. Recently, necessary conditions for linear stability have been obtained. In this work, we provide sufficient conditions for the linear stability of complex-balanced equilibria for all rate constants (and also for the non-existence of other steady states). In particular, via sign-vector conditions (on the stoichiometric coefficients and kinetic orders), we guarantee that the Jacobian matrix is a $P$-matrix. Technically, we use a new decomposition of the graph Laplacian which allows to consider orders of (generalized) monomials. Alternatively, we use cycle decomposition which allows a linear parametrization of all Jacobian matrices. In any case, we guarantee stability without explicit computation of steady states. We illustrate our results in examples from chemistry and biology: generalized Lotka-Volterra systems and SIR models, a two-component signaling system, and an enzymatic futile cycle.

Inferring the dynamics of quasi-reaction systems via nonlinear local mean-field approximations

Abstract:In the modelling of stochastic phenomena, such as quasi-reaction systems, parameter estimation of kinetic rates can be challenging, particularly when the time gap between consecutive measurements is large. Local linear approximation approaches account for the stochasticity in the system but fail to capture the nonlinear nature of the underlying process. At the mean level, the dynamics of the system can be described by a system of ODEs, which have an explicit solution only for simple unitary systems. An analytical solution for generic quasi-reaction systems is proposed via a first order Taylor approximation of the hazard rate. This allows a nonlinear forward prediction of the future dynamics given the current state of the system. Predictions and corresponding observations are embedded in a nonlinear least-squares approach for parameter estimation. The performance of the algorithm is compared to existing SDE and ODE-based methods via a simulation study. Besides the increased computational efficiency of the approach, the results show an improvement in the kinetic rate estimation, particularly for data observed at large time intervals. Additionally, the availability of an explicit solution makes the method robust to stiffness, which is often present in biological systems. An illustration on Rhesus Macaque data shows the applicability of the approach to the study of cell differentiation.
