Abstract:The spike architecture of wheat plays a crucial role in determining grain number, making it a key trait to optimize in wheat breeding programs. In this study, through a multi-omic approach, we analyzed the transcriptome and epigenome profiles of the shoot apex at eight developmental stages, revealing coordinated changes in chromatin accessibility and H3K27me3 abundance during the flowering transition. We constructed a core transcriptional regulatory network (TRN) that drives wheat spike formation, and experimentally validated a multi-layer regulatory module involving TaSPL15, TaAGLG1, and TaFUL2. By integrating the TRN with genome-wide association analysis (GWAS), we identified 227 transcription factors (TFs), including 42 with known functions and 185 with unknown functions. Further investigation of 61 novel TFs using multiple homozygous mutant lines uncovered 36 TFs with altered spike architecture or flowering time, such as TaMYC2-A1, TaMYB30-A1, and TaWRKY37-A1. Of particular interest, TaMYB30-A1, downstream and repressed by WFZP, was found to regulate fertile spikelet number. Notably, during the domestication and breeding process in China, the excellent haplotype of TaMYB30-A1 containing a C allele at the WFZP binding site was enriched, leading to improved agronomic traits. Our study presents novel and high-confidence regulators and offers an effective strategy for understanding the genetic basis of wheat spike development, with practical impact for wheat breeding applications.### Competing Interest StatementThe authors have declared no competing interest.

Abstract:In northern China, large-spike wheat (Triticum aestivum L) is considered to have significant potential for increasing yields due to its greater single-plant productivity despite its lower percentage of effective tillers, and increasing the plant density is an effective means of achieving a higher grain yield. However, with increases in plant density, the amount of solar radiation intercepted by lower strata leaves is decreased and the rate of leaf senescence is accelerated. Row spacing can be manipulated to optimize the plant spatial distribution under high plant density, therefore improving light conditions within the canopy. Consequently, field experiments were conducted from 2010 to 2012 to investigate whether changes in row spacing under high plant density led to differences in canopy apparent photosynthesis (CAP), individual leaf photosynthesis and grain yield. Two different spike-type winter wheat cultivars, Jimai22 (a small-spike cultivar as a control cultivar) and Wennong6 (a large-spike cultivar), were grown at a constant plant density of 3,600,000 plants ha(-1) (a relatively higher plant density) over a wide range of row spacing as follows: 5-cm row spacing (R0), 15-cm row spacing (R1), 25-cm conventional row spacing (R2), and 35-cm row spacing (R3). The two-year investigations revealed that increased row spacing exhibited a significantly higher light transmission ratio (LT), which improved light conditions within the canopy; however, excessive light leakage losses in R2 and R3 treatments were not favorable to improved irradiation energy utilization efficiency. Aboveground biomass accumulation was influenced by row spacing. Two spike-type wheat accumulated greater biomass under 15-cm row spacing compared to other row spacing treatments, although a markedly improved photosynthetic rate (PN), effective quantum yield of photosystem II (ΦPSII) and maximal efficiency of photosystem II photochemistry (Fv/Fm) in the penultimate and third leaves were observed in R2 and R3 treatments. At the same time, a longer duration of CAP and green leaf area was maintained in R1 during grain filling. Compared with conventional row spacing, Wennong6 in R1 treatment obtained 21.0% and 19.1% higher grain yield in 2011 and 2012, respectively, while for Jimai22 it increased by 11.3% and 11.4%, respectively. A close association of yield with CAP and LAI at mid-grain filling was observed. In conclusion, for the tested growing conditions, decreasing the row spacing to an optimal distance (15 cm) maintained a longer duration of LAI and CAP during grain filling, made a better coordination of group and individual leaf photosynthesis, and accumulated higher aboveground biomass, leading to a greater grain yield. In addition, Wennong6 had a more rational canopy architecture than Jimai22 (improved LT and higher LAI) and CAP under 15-cm row spacing, leading to a higher grain yield, which indicated that the large-spike type cultivar has the potential to obtain higher yields by increasing plant density through optimum row spacing allocation (15 cm).

Abstract:Spike architecture influences both grain weight and grain number per spike, which are the two major components of grain yield in bread wheat (Triticum aestivum L.). However, the complex wheat genome and the influence of various environmental factors pose challenges in mapping the causal genes that affect spike traits. Here, we systematically identified genes involved in spike trait formation by integrating information on genomic variation and gene regulatory networks controlling young spike development in wheat. We identified 170 loci that are responsible for variations in spike length, spikelet number per spike, and grain number per spike through genome-wide association study and meta-QTL analyses. We constructed gene regulatory networks for young inflorescences at the double ridge stage and the floret primordium stage, in which the spikelet meristem and the floret meristem are predominant, respectively, by integrating transcriptome, histone modification, chromatin accessibility, eQTL, and protein-protein interactome data. From these networks, we identified 169 hub genes located in 76 of the 170 QTL regions whose polymorphisms are significantly associated with variation in spike traits. The functions of TaZF-B1, VRT-B2, and TaSPL15-A/D in establishment of wheat spike architecture were verified. This study provides valuable molecular resources for understanding spike traits and demonstrates that combining genetic analysis and developmental regulatory networks is a robust approach for dissection of complex traits.
Contribution of spike type and characteristics to the seed yield of Elymus sibiricus L. on Qinghai–Tibetan Plateau

Abstract:As a native grass species on the Qinghai–Tibet Plateau, Elymus sibiricus L. plays a pivotal role in helping the development of animal husbandry and green ecological construction on the Qinghai–Tibet Plateau due to its excellent ecological value and high-efficiency feed value. Despite the excellent production performance of old mangosteen, there is a shortage of available seeds of fine varieties, and it still relies on a large number of imports. Spikes are the final embodiment of seed yield, while spike characteristics are closely related to yield. The role of spike characteristics in yield structure has been paid more and more attention. Using 51 E. sibiricus germplasm resources collected in Qinghai–Tibet Plateau in recent years and two main varieties, ‘Qingmu No. 1’ and ‘Tongde,’ as test materials, the differences and relationships between spike traits, spike type classification, and the seed yield per individual plant (SYP) were studied by analysis of variance (ANOVA), multiple comparison, correlation analysis, grey relation and path analysis in 2020 and 2021 growing seasons. The differences in 13 spike traits and SYP among materials were extremely significant, and correlation analysis showed that there was a certain degree of correlation between traits. Path analysis showed that 13 spike traits were divided into three levels according to their indirect effects on SYP. Grey correlation analysis revealed that breeders should focus on seed length/seed width (SdL/W), 1000-kernel weight, number of spikelets (SpN), dry weight per spike (DWS), and width of spikelets (SpW) to improve SYP. Using DWS as the classification index, the test materials could be divided into different spike types, namely thin (TST), medium (MST), and heavy (HST). According to grain density, the test materials could be divided into loose (LST), semi-dense (SDST), and dense (DST) spike types. According to spike mass index (SMI), the following spike types were identified: slender (SST), well-proportioned (WST), and large (LAST). The SYP of MST, DST, and LAST was significantly higher than that of TST, LST, and SST. Generally, MST, HST, SDST, DST, WST, and LAST had common characteristics, including abundant and dense grains per spike and heavier spikes, which can be used to identify candidates for high-yield seed varieties. Collectively, the classification results were verified across two experimental years and consistent with the field performance. These results provide vital information for germplasm screening and high-yield breeding to increase seed yield in E. sibiricus. To our knowledge, this is the first report of spike type classification in E. sibiricus.

Abstract:Abstract The objective of this work was to characterize the accumulation of carbon (C) and nitrogen (N), and the translocation of wheat ( Triticum aestivum L.) cultivars to achieve both high-quality and high-yield. Twenty-four wheat cultivars, including 12 cultivars containing high-quality gluten subunit 5 + 10 at Glu-D1 , and 12 cultivars with no Glu - D1 5 + 10, were planted at Yuanyang and Xuchang in Henan Province, during 2016–2017, and 2017–2018 cropping seasons. Wheat cultivars containing Glu-D1 5 + 10 had an advantage in grain quality traits. Significant difference ( P < 0.05) was observed for grain protein concentration (GPC) between 5 + 10 group and no 5 + 10 group. Grain yield (GY) was significantly correlated with kernel number (KN) (r = 0.778, P < 0.01), thousand-kernel weight (TKW) (r = 0.559, P < 0.01), dry matter accumulation at post-anthesis (r = 0.443, P < 0.05), and stem water-soluble carbohydrate (WSC) accumulation (r = 0.487, P < 0.05) and translocation amount (r = 0.490, P < 0.05). GPC, dough stability time (DST) and nitrogen agronomic efficiency (NAE) were significantly correlated with nitrogen accumulation (NAA) at maturity stage (r = 0.524, = 0.404, = 0.418, P < 0.01, < 0.05, < 0.05, respectively), and nitrogen translocation amount (r = 0.512, = 0.471, = 0.405, P < 0.05, < 0.05, < 0.05, respectively). These results suggest that good-quality, high-yield, and high-efficiency could achieve through the selection of high-quality wheat cultivars and coordination of C and N accumulation and translocation. High-quality gluten subunit gene Glu-D1 5 + 10 and stem WSC could be used as a selection index for breeding and production of high-quality and high-yield wheat.

Abstract:Spike characteristics include spike length, total spikelet number per spike, number of fertile flowers, spike density, spike fertility, grain number, thousand kernel weight, the number of spikes per square meter, harvest index and the grain yield during the flowering and ripening stage. The six winter and one facultative variety differed in earliness, derived in part from the allele of the Ppd-D1 gene and phenological observation. The two sites significantly differed in the soil moisture, which varied during continual microclimate monitoring. The spike architecture of winter wheat was affected by drought. The plant samples from the site FIELD 2 (more drought stressed) showed a higher reduction in spike characteristics such as a lower spike length, total spikelet number, number of fertile flowers and spike fertility, leading to a lower yield than the site FIELD 1. Both early and late varieties possess compensatory abilities to create the grain yield during drought stress; however, the timing and duration of exposure to drought determine the application and success of the compensatory ability. In our experiment, the late varieties (photoperiod sensitive) performed better in yield than the early varieties during both growing seasons. That is at odds with the generally recommended “drought escape strategy” (early varieties) and suggests a possible direction for variety selection and breeding in arid areas in Central Europe.

Effects of Sulfur Application on Carbon and Nitrogen Transport and Grain Yield of High Yield Wheat Cultivars in Different Nitrogen Fertilizer Levels

Abstract:Field experiments were conducted to investigate the effects of sulfur on carbon and nitrogen transport,grain yield and protein yield of two high yield winter wheat cultivars with different spike types.Two nitrogen levels(240 and 330 kg N· hm-2) were combined with two sulfur levels(0 and 60 kg S·hm-2) in the experiment.The results showed that:(1) compared with control,the ratio and amounts of transported storage carbon and nitrogen in the leaves,leaf sheaths,glumes and spike stalks could be increased with sulfur application.Moreover,the total ratios and amounts of transported storage carbon and nitrogen,and the contribution ratio of transported carbon and nitrogen could be increased before anthesis,and grain yield and protein yield were also increased significantly.(2)Grain yield and protein yield of two cultivars could be increased in all sulfur treatments,but' Yunong 949 'has higher grain yield and higher protein yield than that of 'Lankaoaizao 8',and grain yield of 'Yunong 949' was increased with 12.74% and 16.41%,respectively,and protein yield increased with 16.84% and 16.14%,respectively.As a result,it was shown that sulfur application could raise significantly the carbon and nitrogen transport,and could also increase the rate of nitrogen utilization and matter accumulation of plant,which resulted in the higher grain yield,but there were differences between two cultivars.

Abstract:Over the past century, environmental changes have significantly impacted wheat spike morphology, crucial for adaptation and grain yield. However, the changes in wheat spike modifications during this period remain largely unknown. This study examines 16 spike morphology traits in 830 accessions released from 1900 to 2020. It finds that spike weight, grain number per spike (GN), and thousand kernel weight have significantly increased, while spike length has no significant change. The increase in fertile spikelets is due to fewer degenerated spikelets, resulting in a higher GN. Genome‐wide association studies identified 49,994 significant SNPs, grouped into 293 genomic regions. The accumulation of favorable alleles in these genomic regions indicates the genetic basis for modification in spike morphology traits. Genetic network analysis of these genomic regions reveals the genetic basis for phenotypic correlations among spike morphology traits. The haplotypes of the identified genomic regions display obvious geographical differentiation in global accessions and environmental adaptation over the past 120 years. In summary, we reveal the genetic basis of adaptive evolution and the interactions of spike morphology, offering valuable resources for the genetic improvement of spike morphology to enhance environmental adaptation.

Abstract:Coordinated cell proliferation and differentiation result in the complex structure of the inflorescence in wheat. It exhibits unique differentiation patterns and structural changes at different stages, which have attracted the attention of botanists studying the dynamic regulation of its genes. Our research aims to understand the molecular mechanisms underlying the regulation of spike development genes at different growth stages. We conducted RNA-Seq and qRT-PCR evaluations on spikes at three stages. Our findings revealed that genes associated with the cell wall and carbohydrate metabolism showed high expression levels between any two stages throughout the entire process, suggesting their regulatory role in early spike development. Furthermore, through transgenic experiments, we elucidated the role of the cell wall regulator gene in spike development regulation. These research results contribute to identifying essential genes associated with the morphology and development of wheat spike tissue.
Dynamic gene regulatory networks improving spike fertility through regulation of floret primordia fate in wheat

Abstract:The developmental process of spike is critical for spike fertility through affecting floret primordia fate in wheat; however, the genetic regulation of this dynamic and complex developmental process remains unclear. Here, we conducted a high temporal-resolution analysis of spike transcriptomes and monitored the number and morphology of floret primordia within spike. The development of all floret primordia in a spike was clearly separated into three distinct phases: differentiation, pre-dimorphism and dimorphism. Notably, we identified that floret primordia with meiosis ability at the pre-dimorphism phase usually develop into fertile floret primordia in the next dimorphism phase. Compared to control, increasing plant space treatment achieved the maximum increasement range (i.e., 50%) in number of fertile florets by accelerating spike development. The process of spike fertility improvement was directed by a continuous and dynamic regulatory network involved in transcription factor and genes interaction. This was based on the coordination of genes related to heat shock protein and jasmonic acid biosynthesis during differentiation phase, and genes related to lignin, anthocyanin and chlorophyll biosynthesis during dimorphism phase. The multi-dimensional association with high temporal-resolution approach reported here allows rapid identification of genetic resource for future breeding studies to realise the maximum spike fertility potential in more cereal crops.

Abstract:The Tibetan triple-spikelet wheat(TTSW)(Triticum aestivum L.concv.Tripletum)was a special landrace of common wheat collected from Tibet,China.It possessed a genetic stable character of triple-spikelets,and produced more than 50 spikelets per spike and about 150 florets with normal number of tillers,normal length of spikes,and well-developed seeds. Inheritance of genes for the triple-spikelets in TTSW was genetically analyzed.The results indicated that the triple-spikelet character in TTSW was controlled by two recessive genes.Therefore,it was suggested that the genes controlling this character of triple-spikelets were designated as Ts1 and Ts2 ,respectively.These genes could be used as genetic resources for increasing number of spikelets per spike for high-yield breeding in hybrid wheat.
Modeling Spike Growth Dynamics in Winter Wheat

Abstract:Modeling spike growth dynamics in wheat is of significant importance for realizing virtual and digital wheat plant growth.Based on time-course observations on spike morphological properties(spike length,spike width and spike thickness) on main stems and tillers under different nitrogen rates and winter wheat cultivars in two growing seasons,the change patterns of spike morphology with growth progress and environmental factors were characterized and a dynamic model was developed to simulate time-course growth characters of spike on wheat plant.The results showed that the final spike length at different tiller positions accorded with quadratic equation,which showed marked differences under different nitrogen rates.The growth dynamics of spike length could be described with a logistic model(sigmoid curve),and the growth dynamics of spike shape described with quadratic equation and linear equation.The effect of nitrogen status on spike growth was quantified by the value of leaf SPAD.The model was validated with the field experiment data of different winter wheat cultivars.The average RMSEs of time-course spike length,width and thickness were 0.28,0.05 and 0.04cm,respectively.The results indicated that the present model had a good performance in predicting spike morphological growth on wheat plant, and thus lay a foundation for further constructing virtual wheat plant.
Genotypic Differences in Formation of Kernel Number Per Spike and Analysis of Improvement Approaches in Wheat

Abstract:Kernel number per spike and its components in 27 wheat (Triticum aestivum L.) genotypes differing in kernel number per spike were studied by correlation, partial correlation and cluster analysis. The results showed significant differences in total spikelets, fertile spikelets, total florets, fertile florets per spike among various genotypes. Genotypes with more kernels per spike showed higher floret differentiation rate, shorter differentiation duration, and higher numbers of spikelets, total florets and fertile florets per spike. There was highly significant correlation between kernel number per spike and grain yield, but no negative correlation between kernel number and grain weight. The correlations were also highly significant between kernel number per spike and fertile spikelets (r=0.8185), total florets(r=0.5068), fertile florets(r=0.7676) and grain set rate(r=0.5473). The grain set rate was highly correlated to kernel number per spike with the standardized estimate as high as 0.8225. There were significant correlation between floret differentiation rate and total florets(r=0.7532), fertile florets(r=0.4367), and kernel number per spike(r=0.5730), whereas the duration of floret differentiation was not significantly related to total floret number and kernel number per spike. The results indicated that improving the kernel number per spike should be focused on increasing the spikelet number, floret differentiation rate and grain set rate.

Abstract:Understanding yield formation and nutrient use are essential for wheat breeding and management. This study combined 76 field trials and literature data with scenario analysis to explore the potential of high yield, nutritional quality, and nutrient efficiency in wheat production in China. Currently, the high yield is achieved with high grain N and S but low Zn concentration, and low N efficiency. To improve the grain yield by 10% in 2035, the grain number needs to increase from 31.8 to 38.5 grain spike<sup>-1</sup>, and the harvest index from 46.6% to 48.6%, with a reduction in spike number by 10%, when the grain N, Fe, Zn, and S, the nutrient removal efficiency, and the fertilizer efficiency of N, P, and K could all be increased. Our study provides strategies and ideas for promoting wheat production with high nutritional quality and high nutrient efficiency in China and other countries.

[Method]The yield and main agronomic characters of 32 approved weak-spring wheat varieties in Henan province were analyzed using correlation and path analysis. [Result] The average wheat yield followed an increasing trend with the year increasing,but among the three yeld components,only 1000-grain weight was on the rise. The order of the related degree of yield and main agronomic characters was: growth period( 0. 673 62) Spikes( 0. 430 68) 1000-grain weight( 0. 209 86) plant height(-0. 410 54) grains per spike(-0. 564 06); The order of the direct path coefficient of three yield components on yield was: spike number( 1. 246 6) 1 000-grain weight( 1. 130 1) grain number per spike(- 0. 034 2). [Conclusion]Based on the analysis and current ecological conditions and growing conditions in Henan Province,breeding new wheat varieties should focus on multi-spike cultivars,spike weight coordination also should be paid attention at the same time.

Abstract:[Objective] The aim was to discuss the suitable cultivation technique of hybrid rapeseed for vegetable and oilseed,Yunyouza No.2.[Method] Rapeseed hybrid variety Yunyouza No.2 seedlings was raised and transplanted,then conducted on the orthogonal test of different density,sowing time,bolting date.[Result]When the cultivation technique was as follows: density 12 × 104 plants per hectare,sowing time September 26,picking bolt at budding stage,the comprehensive economic benefit was the highest of 19 056.75 CNY per hectare;the next was the cultivation technique treatment of density 9 × 104 plants per hectare,sowing time September 26,picking bolt at budding stage,and its comprehensive economic benefit was 16 545.90 CNY per hectare;the third was the cultivation technique treatment of density 15 × 104 plants per hectare,sowing time September 26,picking bolt at budding stage,and its comprehensive economic benefit was 15 190.80 CNY per hectare;the lowest was the cultivation technique treatment of density 12 × 104 plants per hectare,sowing time October 16,picking after bolt height 12-15 cm,and its comprehensive economic benefit was 5 450.85 CNY per hectare.[Conclusion]Yunyouza No.2’best cultivation technique is that: density is 12 × 104 plants per hectare,sowing time is the second and third ten days of September,picking bolt at budding stage,and its comprehensive economic benefit is the highest.

Abstract:The architecture of wheat (Triticum aestivum) inflorescence and its complexity is among the most important agronomic traits that influence yield. For example, wheat spikes vary considerably in the number of spikelets, which are specialized reproductive branches, and the number of florets, which are spikelet branches that produce seeds. The large and repetitive nature of the three homologous and highly similar subgenomes of wheat has impeded attempts at using genetic approaches to uncover beneficial alleles that can be utilized for yield improvement. Using a population-associative transcriptomic approach, we analyzed the transcriptomes of developing spikes in 90 wheat lines comprising 74 landrace and 16 elite varieties and correlated expression with variations in spike complexity traits. In combination with coexpression network analysis, we inferred the identities of genes related to spike complexity. Importantly, further experimental studies identified regulatory genes whose expression is associated with and influences spike complexity. The associative transcriptomic approach utilized in this study allows rapid identification of the genetic basis of important agronomic traits in crops with complex genomes.
QTL analysis of genetic loci affecting domestication-related spike characters in common wheat

Abstract:Domestication-related changes that govern a spike morphology suitable for seed harvesting in cereals have resulted from mutation and selection of the genes. A synthetic hexaploid wheat (S-6214, genome AABBDD) produced by a cross between durum wheat (AABB) and wild goat grass (DD) showed partial non-domestication-related phenotypes due to genetic effects of the wild goat grass genome. Quantitative trait loci (QTLs) affecting wheat domestication-related spike characters including spike threshability, rachis fragility and spike compactness were investigated in F2 progeny of a cross between Chinese Spring (CS) wheat (AABBDD) and S-6214. Of 15 relevant QTLs identified, eight seemed to be consistent with peaks previously reported in wheat, while four QTL regions were novel. Four QTLs that affected spike threshability were localized to chromosomes 2BS, 2DS, 4D and 5DS. The QTL on 2DS probably represents the tenacious glume gene, Tg-D1. Based on its map position, the QTL located on 2BS coincides with Ppd-B1 and seems to be a homoeolocus of the soft glume gene. Two novel QTLs were detected on 4D and 5DS, and their goat grass alleles increased glume tenacity. Three novel QTLs located on 2DL, 3DL and 4D for rachis fragility were found. Based on the map position, the QTL on 3DL seems different from Br1 and Br2 loci and its CS allele appears to promote the generation of barrel-type diaspores. Three disarticulation types of spikelets were found in F2 individuals: wedge-type, barrel-type and both types. Among eight QTL peaks that governed spike morphology, six, located on 2AS, 2BS, 2DS, 4AL and 5AL, coincided with ones previously reported. A QTL for spike compactness on 5AL was distinct from the Q gene. A novel QTL that controls spike length was detected on 5DL. Complex genetic interactions between genetic background and the action of each gene were suggested.

Abstract:Spike fertility and associated traits are key factors in deciding the grain yield potential of wheat. Genome-wide association study (GWAS) interwoven with advanced post-GWAS analysis such as a genotype-phenotype network (geno-pheno network) for spike fertility, grain yield, and associated traits allow to identify of novel genomic regions and represents attractive targets for future marker-assisted wheat improvement programs. In this study, GWAS was performed on 200 diverse wheat genotypes using Breeders' 35K Axiom array that led to the identification of 255 significant marker-trait associations (MTAs) (-log10P ≥ 3) for 15 metric traits phenotyped over three consecutive years. MTAs detected on chromosomes 3A, 3D, 5B, and 6A were most promising for spike fertility, grain yield, and associated traits. Furthermore, the geno-pheno network prioritised 11 significant MTAs that can be utilised as a minimal marker system for improving spike fertility and yield traits. In total, 119 MTAs were linked to 81 candidate genes encoding different types of functional proteins involved in various key pathways that affect the studied traits either way. Twenty-two novel loci were identified in present GWAS, twelve of which overlapped by candidate genes. These results were further validated by the gene expression analysis, Knetminer, and protein modelling. MTAs identified from this study hold promise for improving yield and related traits in wheat for continued genetic gain and in rapidly evolving artificial intelligence (AI) tools to apply in the breeding program.
