Abstract:Deep-sea ecosystems represent the largest and most remote biome of the biosphere. They play a fundamental role in global biogeochemical cycles and their functions allow existence of life on our planet. In the last 20 years enormous progress has been made in the investigation of deep-sea microbes, but the knowledge of the microbial ecology of the soft bottoms (representing >90% of the deep-sea floor surface) is still very limited. Deep-sea sediments host the largest fractions of Bacteria, Archaea and viruses on Earth, and potentially, a high diversity. At the same time, available results from metagenomics suggest that a large fraction of microbial taxa is completely unknown to science. Estimating the diversity of deep-sea benthic microbes and understanding their functions are some of the challenges of absolute priority, not only for deep-sea microbial ecology, but also for the entire research field of life sciences. The achievement of these goals, given the importance of the deep-sea microbial life for the functioning of the global biosphere, will open new perspectives for the comprehension of adaptation processes to the impact of global changes.

Benthic biogeographic patterns on the deep Brazilian margin

Abstract:The Brazilian continental margin (BCM) extends from the Tropical to the Subtropical Atlantic Ocean, with much of its seafloor within deep waters, supporting rich geomorphological features and under wide productivity gradients. Deep-sea biogeographic boundaries on the BCM have been limited to studies that used water mass and salinity properties of deep-water masses, partly as a result of historical under sampling and a lack of consolidation of available biological and ecological datasets. The aim of this study was to consolidate benthic assemblage datasets and test current oceanographic biogeographical deep-sea boundaries (200–5,000 m) using available faunal distributions. We retrieved over 4,000 benthic data records from open-access databases and used cluster analysis to examine assemblage distributions against the deep-sea biogeographical classification scheme from Watling et al. (2013). Starting from the assumption that vertical and horizontal distribution patterns can vary regionally, we test other schemes incorporating latitudinal and water masses stratification within the Brazilian margin. As expected, the classification scheme based on benthic biodiversity is in overall agreement with the general boundaries proposed by Watling et al. (2013). However, our analysis allowed much refinement in the former boundaries, and here we propose the use of two biogeographic realms, two provinces and seven bathyal ecoregions (200–3,500 m), and three abyssal provinces (>3,500 m) along the BCM. The main driver for these units seems to be latitudinal gradients as well as water mass characteristics such as temperature. Our study provides a significant improvement of benthic biogeographic ranges along the Brazilian continental margin allowing a more detailed recognition of its biodiversity and ecological value, and also supports the needed spatial management for industrial activities occurring in its deep waters.

Abstract:This chapter summarizes global patterns and mechanisms of both ecological and historical crustacean biogeography resulting in the contemporary species distributions described over the past decades. In the pelagic realm, hydrographic features such as ocean currents, physical depth profiles, and latitudinal temperature gradients are major structuring elements, as well as selection pressure exerted by the environment and species interactions, which have resulted in speciation over evolutionary time. Benthic crustacean distributions are additionally constrained longitudinally by continental barriers and submarine features such as ridges and seamounts. The main biogeographic patterns of both benthic and pelagic crustaceans are described for all ocean basins and the polar regions, of which the Indian Ocean is the least well studied. The Copepoda and Decapoda are generally represented with the highest number of described species, followed by Amphipoda and Isopoda. Life cycles with pelagic larvae (e.g., decapods and stomatopods) increase dispersal and enable wide distributions, while a lack of dispersive larvae promotes endemism in benthic forms (e.g., amphipods). Restricted regions with high species richness and endemism, such as the “coral triangle” (the Indo-Australian Archipelago), the Red Sea, and the Mediterranean, represent important biodiversity hotspots. Endemics are also suitable markers for past earth history events. Only a few studies cover the biogeography of crustacean taxa in all of the world’s oceans, but a few exceptions exist for decapods, amphipods, and isopods. Although the world’s oceans have been reasonably well studied for crustacean distribution and diversity, species complexes and cryptic species lacking morphological diagnostic features leave us with a large number of unconsolidated taxa. Emerging molecular tools may be able to assist with refinement of nomenclature and hence increase the resolution of crustacean biogeography in the future.
Global diversity and biogeography of deep-sea pelagic prokaryotes

Abstract:The deep-sea is the largest biome of the biosphere, and contains more than half of the whole ocean’s microbes. Uncovering their general patterns of diversity and community structure at a global scale remains a great challenge, as only fragmentary information of deep-sea microbial diversity exists based on regional-scale studies. Here we report the first globally comprehensive survey of the prokaryotic communities inhabiting the bathypelagic ocean using high-throughput sequencing of the 16S rRNA gene. This work identifies the dominant prokaryotes in the pelagic deep ocean and reveals that 50% of the operational taxonomic units (OTUs) belong to previously unknown prokaryotic taxa, most of which are rare and appear in just a few samples. We show that whereas the local richness of communities is comparable to that observed in previous regional studies, the global pool of prokaryotic taxa detected is modest (~3600 OTUs), as a high proportion of OTUs are shared among samples. The water masses appear to act as clear drivers of the geographical distribution of both particle-attached and free-living prokaryotes. In addition, we show that the deep-oceanic basins in which the bathypelagic realm is divided contain different particle-attached (but not free-living) microbial communities. The combination of the aging of the water masses and a lack of complete dispersal are identified as the main drivers for this biogeographical pattern. All together, we identify the potential of the deep ocean as a reservoir of still unknown biological diversity with a higher degree of spatial complexity than hitherto considered.

Abstract:The water column of the deep ocean is dark, cold, low in food, and under crushing pressures, yet it is full of diverse life. Due to its enormous volume, this mesopelagic zone is home to some of the most abundant animals on the planet. Rather than struggling to survive, they thrive—owing to a broad set of adaptations for feeding, behavior, and physiology. Our understanding of these adaptations is constrained by the tools available for exploring the deep sea, but this tool kit is expanding along with technological advances. Each time we apply a new method to the depths, we gain surprising insights about genetics, ecology, behavior, physiology, diversity, and the dynamics of change. These discoveries show structure within the seemingly uniform habitat, limits to the seemingly inexhaustible resources, and vulnerability in the seemingly impervious environment. To understand midwater ecology, we need to reimagine the rules that govern terrestrial ecosystems. By spending more time at depth—with whatever tools are available—we can fill the knowledge gaps and better link ecology to the environment throughout the water column.

Abstract:Ecologists study the interactions between organisms and their physicochemical and biotic environment. This spans biochemical, cellular and individual organism processes, as well as biological community and ecosystem levels of organization. Rocky shores have long been a testing ground for ecological theory as they are easily accessible and have strong gradients in abiotic and biotic conditions. A major branch of this field is the population ecology of commercially important species. Marine ecologists also study how species interact within seascapes and how energy and matter flow through ecosystems. This introduction explains the terms used to describe the zonation of marine life and provides an overview of the approaches available to investigate the ecology of Japanese waters where there are wide seasonal changes in temperature and an exceptionally high diversity of algae, plants, and animals.

Abstract:The deep sea, defined as ocean depths below 200 m, encompasses vast and largely unexplored habitats, such as abyssal plains, hydrothermal vents, cold seeps, and ocean trenches. This environment supports a remarkable diversity of life forms adapted to extreme conditions, including high pressure, low temperatures, and complete darkness. The Deep Sea Biodiversity and Conservation Collection highlights the importance of these ecosystems and the unique adaptations of the organisms inhabiting these extreme environments, ranging from invertebrates like corals and sponges to diverse microbial communities. The Collection includes studies on coral distribution and ecosystem services, trophic dynamics at cold-water coral reefs, and microbial diversity using metabarcoding and metagenomics. Notable findings include insights into hydrothermal vent communities, the role of chemosynthesis in sustaining deep-sea life, and the adaptation of deep-sea invertebrates to varying depths. These studies underscore the critical need for conservation strategies for these fragile and understudied oceanic ecosystems to ensure their sustainability.

Abstract:The activities of a diverse array of sediment-dwelling fauna are known to mediate carbon remineralisation, biogeochemical cycling and other important properties of marine ecosystems, but the contributions that different seabed communities make to the global inventory have not been established. Here we provide a comprehensive georeferenced database of measured values of bioturbation intensity (Db, n = 1281), burrow ventilation rate (q, n = 765, 47 species) and the mixing depth (L, n = 1780) of marine soft sediments compiled from the scientific literature (1864-2018). These data provide reference information that can be used to inform and parameterise global, habitat specific and/or species level biogeochemical models that will be of value within the fields of geochemistry, ecology, climate, and palaeobiology. We include metadata relating to the source, timing and location of each study, the methodology used, and environmental and experimental information. The dataset presents opportunity to interrogate current ecological theory, refine functional typologies, quantify uncertainty and/or test the relevance and robustness of models used to project ecosystem responses to change.

Abstract:Recent extensive quantitative sampling of the deep-sea bottom has revealed communities much richer in species than previously thought. In situ experiments and more precise sampling using free-vehicle instruments and submersibles have provided a more accurate assessment of spatial and temporal variation on the sea floor. These studies have demonstrated the importance of small patches (millimeters to meters) of biogenic disturbance and food input separated on spatial scales of meters to kilometers. In this respect, the processes maintaining deep-sea diversity are similar to those in other species-rich environments such as rain forests.

Abstract:As marine ecosystems are influenced by global and regional processes, standardized information on community structure has become crucial for assessing broad-scale responses to natural and anthropogenic disturbances. Extensive biogeographic provinces, such as the Brazilian Province in the southwest Atlantic, present numerous theoretical and methodological challenges for understanding community patterns on a macroecological scale. In particular, the Brazilian Province is composed of a complex system of heterogeneous reefs and a few offshore islands, with contrasting histories and geophysical-chemical environments. Despite the large extent of the Brazilian Province (almost 8,000 kilometers), most studies of shallow benthic communities are qualitative surveys and/or have been geographically restricted. We quantified community structure of shallow reef habitats from 0° to 27°S latitude using a standard photographic quadrat technique. Percent cover data indicated that benthic communities of Brazilian reefs were dominated by algal turfs and frondose macroalgae, with low percent cover of reef-building corals. Community composition differed significantly among localities, mostly because of their macroalgal abundance, despite reef type or geographic region, with no evident latitudinal pattern. Benthic diversity was lower in the tropics, contrary to the general latitudinal diversity gradient pattern. Richness peaked at mid-latitudes, between 20°S to 23°S, where it was ~3.5-fold higher than localities with the lowest richness. This study provides the first large-scale description of benthic communities along the southwestern Atlantic, providing a baseline for macroecological comparisons and evaluation of future impacts. Moreover, the new understanding of richness distribution along Brazilian reefs will contribute to conservation planning efforts, such as management strategies and the spatial prioritization for the creation of new marine protected areas.

Abstract:Remote deep-ocean sediment (DOS) ecosystems are among the least explored biomes on Earth. Genomic assessments of their biodiversity have failed to separate indigenous benthic organisms from sinking plankton. Here, we compare global-scale eukaryotic DNA metabarcoding datasets (18 S -V9) from abyssal and lower bathyal surficial sediments and euphotic and aphotic ocean pelagic layers to distinguish plankton from benthic diversity in sediment material. Based on 1685 samples collected throughout the world ocean, we show that DOS diversity is at least threefold that in pelagic realms, with nearly two-thirds represented by abundant yet unknown eukaryotes. These benthic communities are spatially structured by ocean basins and particulate organic carbon (POC) flux from the upper ocean. Plankton DNA reaching the DOS originates from abundant species, with maximal deposition at high latitudes. Its seafloor DNA signature predicts variations in POC export from the surface and reveals previously overlooked taxa that may drive the biological carbon pump.

Abstract:Abstract Microbial interactions are vital in maintaining ocean ecosystem function, yet their dynamic nature and complexity remain largely unexplored. Here, we use association networks to investigate possible ecological interactions in the marine microbiome among archaea, bacteria, and picoeukaryotes throughout different depths and geographical regions of the tropical and subtropical global ocean. Our findings reveal that potential microbial interactions change with depth and geographical scale, exhibiting highly heterogeneous distributions. A few potential interactions were global, meaning they occurred across regions at the same depth, while 11-36% were regional within specific depths. The bathypelagic zone had the lowest proportion of global associations, and regional associations increased with depth. Moreover, we observed that most surface water associations do not persist in deeper ocean layers despite microbial vertical dispersal. Our work contributes to a deeper understanding of the tropical and subtropical global ocean interactome, which is essential for addressing the challenges posed by global change.

Protist diversity and function in the dark ocean - Challenging the paradigms of deep-sea ecology with special emphasis on foraminiferans and naked protists

Abstract:The dark ocean and the underlying deep seafloor together represent the largest environment on this planet, comprising about 80% of the oceanic volume and covering more than two-thirds of the Earth's surface, as well as hosting a major part of the total biosphere. Emerging evidence suggests that these vast pelagic and benthic habitats play a major role in ocean biogeochemistry and represent an "untapped reservoir" of high genetic and metabolic microbial diversity. Due to its huge volume, the water column of the dark ocean is the largest reservoir of organic carbon in the biosphere and likely plays a major role in the global carbon budget. The dark ocean and the seafloor beneath it are also home to a largely enigmatic food web comprising little-known and sometimes spectacular organisms, mainly prokaryotes and protists. This review considers the globally important role of pelagic and benthic protists across all protistan size classes in the deep-sea realm, with a focus on their taxonomy, diversity, and physiological properties, including their role in deep microbial food webs. We argue that, given the important contribution that protists must make to deep-sea biodiversity and ecosystem processes, they should not be overlooked in biological studies of the deep ocean.

Abstract:The number of species found at a given point on the planet varies by orders of magnitude, yet large-scale gradients in biodiversity appear to follow some very general patterns. Little mechanistic theory has been formulated to explain the emergence of observed gradients of biodiversity both on land and in the oceans. Based on a comprehensive empirical synthesis of global patterns of species diversity and their drivers, this book develops and applies a new theory that can predict such patterns from few underlying processes. The book shows that global patterns of biodiversity fall into four consistent categories, according to where species live: on land or in coastal, pelagic, and deep ocean habitats. The fact that most species groups, from bacteria to whales, appear to follow similar biogeographic patterns of richness within these habitats points toward some underlying structuring principles. Based on empirical analyses of environmental correlates across these habitats, the book combines aspects of neutral, metabolic, and niche theory into one unifying framework. Applying it to model terrestrial and marine realms, the book demonstrates that a relatively simple theory that incorporates temperature and community size as driving variables is able to explain divergent patterns of species richness at a global scale. Integrating ecological and evolutionary perspectives, the book yields surprising insights into the fundamental mechanisms that shape the distribution of life on our planet.
A study of a marine benthic community with special reference to the micro-organisms

Abstract:An attempt has been made to deal briefly but quantitatively with all size groups of the fauna and flora in a marine mud deposit. It has been necessary to propose the following new terminology: the Macrobenthos , which is here equivalent to the macrofauna, the Meiobenthos , under which term are included copepods, nematodes, foraminifera, etc., and the Microbenthos , comprising the rest of the protozoa, bacteria, bottom diatoms and other algae; planktonic diatoms and coloured flagellates also occur on the bottom in the region investigated but are not regarded as true microbenthos. A quantitative ecological study of the microbenthos has been started and the habitat is first described, stress being laid on points of importance to the microorganisms. The census method for bacteria was an agar-plate method and that for the protozoa and diatoms was a dilution culture method modified from that used by soil microbiologists. These methods give minimal values for the total population and may safely be used for comparative purposes. The results are still tentative. Typical figures for the minimal numbers and volumes of living protoplasm per gram of dry mud in the top 1⁄2 cm. layer are given in Tables I-IV. The surface layer is much richer in all types of organisms than is the mud deeper in the cores. There is considerable local horizontal variation in numbers of bacteria and protozoa, suggesting dense aggregations. Diatoms contribute by far the greatest bulk to the total volume of living micro-organisms; planktonic diatoms, particularly during the summer, completely outweigh the true microbenthos.

Abstract:Mesophotic coral ecosystems, which occur at depths of ~40 to 150 m, have received recent scientific attention as potential refugia for organisms inhabiting deteriorating shallow reefs. These ecosystems merit research in their own right, as they harbor both depth-generalist species and a distinctive reef-fish fauna. Reef ecosystems just below the mesophotic are globally underexplored, and the scant recent literature that mentions them often suggests that mesophotic ecosystems transition directly into those of the deep sea. Through submersible-based surveys in the Caribbean Sea, we amassed the most extensive database to date on reef-fish diversity between ~40 and 309 m at any single tropical location. Our data reveal a unique reef-fish assemblage living between ~130 and 309 m that, while taxonomically distinct from shallower faunas, shares strong evolutionary affinities with them. Lacking an existing name for this reef-faunal zone immediately below the mesophotic but above the deep aphotic, we propose "rariphotic." Together with the "altiphotic," proposed here for the shallowest reef-faunal zone, and the mesophotic, the rariphotic is part of a depth continuum of discrete faunal zones of tropical reef fishes, and perhaps of reef ecosystems in general, all of which warrant further study in light of global declines of shallow reefs.

Abstract:▪ Abstract Most of our knowledge of biodiversity and its causes in the deep-sea benthos derives from regional-scale sampling studies of the macrofauna. Improved sampling methods and the expansion of investigations into a wide variety of habitats have revolutionized our understanding of the deep sea. Local species diversity shows clear geographic variation on spatial scales of 100–1000 km. Recent sampling programs have revealed unexpected complexity in community structure at the landscape level that is associated with large-scale oceanographic processes and their environmental consequences. We review the relationships between variation in local species diversity and the regional-scale phenomena of boundary constraints, gradients of productivity, sediment heterogeneity, oxygen availability, hydrodynamic regimes, and catastrophic physical disturbance. We present a conceptual model of how these interdependent environmental factors shape regional-scale variation in local diversity. Local communities in the deep sea may be composed of species that exist as metapopulations whose regional distribution depends on a balance among global-scale, landscape-scale, and small-scale dynamics. Environmental gradients may form geographic patterns of diversity by influencing local processes such as predation, resource partitioning, competitive exclusion, and facilitation that determine species coexistence. The measurement of deep-sea species diversity remains a vital issue in comparing geographic patterns and evaluating their potential causes. Recent assessments of diversity using species accumulation curves with randomly pooled samples confirm the often-disputed claim that the deep sea supports higher diversity than the continental shelf. However, more intensive quantitative sampling is required to fully characterize the diversity of deep-sea sediments, the most extensive habitat on Earth. Once considered to be constant, spatially uniform, and isolated, deep-sea sediments are now recognized as a dynamic, richly textured environment that is inextricably linked to the global biosphere. Regional studies of the last two decades provide the empirical background necessary to formulate and test specific hypotheses of causality by controlled sampling designs and experimental approaches.

The benthic biome of the deep‐sea floor, one of the largest biomes on Earth, is dominated by diverse and highly productive heterotrophic protists, second only to prokaryotes in terms of biomass. Recent evidence suggests that these protists play a significant role in ocean biogeochemistry, representing an untapped source of knowledge. DNA metabarcoding and environmental sample sequencing have revealed that deep‐sea abyssal protists exhibit high levels of specificity and diversity across local regions. This review aims to provide a comprehensive summary of the known heterotrophic protists from the deep‐sea floor, their geographic distribution, and their interactions in terms of parasitism and predation. We offer an overview of the most abundant groups and discuss their potential ecological roles. We argue that the exploration of the biodiversity and species‐specific features of these protists should be integrated into broader deep‐sea research and assessments of how benthic biomes may respond to future environmental changes.

Abstract:The deep-water fauna of the Mediterranean is characterized by an absence of distinctive characteristics and by a relative impoverishment. Both are a result of events after the Messinian salinity crisis (Late Miocene). The three main classes of phenomena involved in producing or recording these effects are analysed and discussed: - Historical: Sequential faunal changes during the Pliocene and thereafter in particular those during the Quaternary glaciations and still in progress. - Bathymetric: Changes in the vertical aspects of the Bathyal and Abyssal zones that took place under peculiar conditions, i.e. homothermy, a relative oligotrophy, the barrier of the Gibraltar sill, and water mass movement. The deeper the habitat of a species in the Mediterranean, the more extensive is its distribution elsewhere. - Geographical: There are strong affinities and relationships between Mediterranean and Atlantic faunas. Endemic species remain a biogeographical problem. Species always become smaller in size eastward where they occupy a progressively deeper habitat. Thus, the existing deep Mediterranean Sea appears to be younger than any other deep-sea constituent of the World Ocean.
The concept of biotope in marine ecology and coastal management

Abstract:The term "biotope" was introduced by a German scientist, Dahl in 1908 as an addition to the concept of "biocenosis" earlier formulated by Möbius (1877). Initially it determined the physical-chemical conditions of existence of a biocenosis ("the biotope of a biocenosis"). Further, both biotope and biocenosis were respectively considered as abiotic and biotic parts of an ecosystem. This notion ("ecosystem = biotope + biocenosis") became accepted in German, French, Russian and other European "continental" ecological literature. The new interpretation of the term ("biotope = habitat + community") appeared in the United Kingdom in the early 1990s while classifying "marine habitats" of the coastal zone. Since then, this meaning was also used in international European environmental documents. This paper examines the evolution of the biotope notion. It is concluded that the contemporary concept is robust and may be used not only for the classification and mapping but also for functional marine ecology and coastal zone management.
