Abstract:Swathi Arur is an Associate Professor for the Department of Genetics at the MD Anderson Cancer Center, USA, where she uses multidisciplinary approaches to understand female germline development and fertility. She has received numerous accolades, including the MD Anderson Distinguished Research Faculty Mentor Award in 2017. In 2020, she was elected to the American Association for the Advancement of Science (AAAS). Swathi joined the team at Development as an Academic Editor in 2020, and we met with her over Zoom to hear more about her life, her career and her love for C. elegans.

Abstract:Evolution is one of the major omnipresent powers in the universe that has been studied for about two centuries. Recent scientific and technical developments make it possible to make the transition from passively understanding to actively mastering evolution. As of today, the only area where human experimenters can design and manipulate evolutionary processes in full is that of Evolutionary Computing, where evolutionary processes are carried out in a digital space, inside computers, in simulation. We argue that in the near future it will be possible to move evolutionary computing outside such imaginary spaces and make it physically embodied. In other words, we envision the "Evolution of Things", rather than just the evolution of code, leading to a new field of Embodied Artificial Evolution (EAE). The main objective of the present paper is to offer an umbrella term and vision in order to aid the development of this high potential research area. To this end, we introduce the notion of EAE, discuss a few examples and applications, and elaborate on the expected benefits as well as the grand challenges this developing field will have to address.

Abstract:Douglas A. Lauffenburger, PhD is Ford Professor of Biological Engineering, Chemical Engineering, and Biology at the Massachusetts Institute of Technology. He is a member of The David H. Koch Institute for Integrative Cancer Research and an Affiliate of The Ragon Institute of MIT, MGH and Harvard as well as a member of MIT Center for Gynepathology. He received his B.S. in Chemical Engineering from the University of Illinois and his Ph.D. in Chemical Engineering from the University of Minnesota. Prior to coming to MIT, Prof. Lauffenburger was a professor at the University of Illinois and the University of Pennsylvania and a visiting professor at the University of Wisconsin. Prof. Lauffenburger has also served as a visiting scientist at the University of Heidelberg, Germany. Prof. Dr. Heinz Koeppl received the M.Sc. degree in physics from Karl-Franzens University Graz, Austria, in 2001, and the Ph.D. degree in electrical engineering from the Graz University of Technology, Austria, in 2004. After that, he held postdoctoral positions at UC Berkeley and École Polytechnique Fédéralede Lausanne (EPFL). From 2010 to 2014, he was an Assistant Professor with ETH Zürich and the Group Leader at IBM Research Zurich, Switzerland. Since 2014, he has been a full professor in the Department of Electrical Engineering and Information Technology, Technische Universität Darmstadt, Germany, where he is also directing the Centre for Synthetic Biology. His research interests include stochastic models and their inference in applications ranging from communication networks to cell biology. Research ethics: Not applicable. Abstract:Evolution is a highly complex multilevel process and mathematical modeling of evolutionary phenomenon requires proper abstraction and radical reduction to essential features. Examples are natural selection, Mendel’s laws of inheritance, optimization by mutation and selection, and neutral evolution. An attempt is made to describe the roots of evolutionary theory in mathematical terms. Evolution can be studied in vitro outside cells with polynucleotide molecules. Replication and mutation are visualized as chemical reactions that can be resolved, analyzed, and modeled at the molecular level, and straightforward extension eventually results in a theory of evolution based upon biochemical kinetics. Error propagation in replication commonly results in an error threshold that provides an upper bound for mutation rates. Appearance and sharpness of the error threshold depend on the fitness landscape, being the distribution of fitness values in genotype or sequence space. In molecular terms, fitness landscapes are the results of two consecutive mappings from sequences into structures and from structures into the (nonnegative) real numbers. Some properties of genotype–phenotype maps are illustrated well by means of sequence–structure relations of RNA molecules. Neutrality in the sense that many RNA sequences form the same (coarse grained) structure is one of these properties, and characteristic for such mappings. Evolution cannot be fully understood without considering fluctuations—each mutant originates form a single copy, after all. The existence of neutral sets of genotypes called neutral networks, in particular, necessitates stochastic modeling, which is introduced here by simulation of molecular evolution in a kind of flowreactor.

Abstract:Abstract We provide a brief overview of Prosocial: Using Evolutionary Science to Build Productive, Equitable, and Collaborative Groups by Paul Atkins, David Sloan Wilson, and Steven Hayes. The book offers a range of promising content for evolution education, and yet also highlights core conceptual challenges in modern evolution science discourse that educators and researchers aiming to improve evolution education may find beneficial to strategically engage with as a scientific community. We discuss these challenges and opportunities with a view towards implications for evolution education research and practice.

Abstract:We present five yeast evolution and genomics lab modules for high school biology students to take agency in answering open‐ended research questions. Evaluations suggest improved student conceptions of evolution and genetics and increased confidence in some science practices. The resources for carrying out and analyzing microbial evolution experiments have become more accessible, making it possible to expand these studies beyond the research laboratory and into the classroom. We developed five connected, standards‐aligned yeast evolution laboratory modules, called "yEvo," for high school students. The modules enable students to take agency in answering open‐ended research questions. In Module 1, students evolve baker's yeast to tolerate an antifungal drug, and in subsequent modules, investigate how evolved yeasts adapted to this stressful condition at both the phenotype and genotype levels. We used pre‐ and post‐surveys from 72 students at two different schools and post‐interviews with students and teachers to assess our program goals and guide module improvement over 3 years. We measured changes in student conceptions, confidence in scientific practices, and interest in STEM careers. Students who participated in yEvo showed improvements in understanding of activity‐specific concepts and reported increased confidence in designing a valid biology experiment. Student experimental data replicated literature findings and has led to new insights into antifungal resistance. The modules and provided materials, alongside "proof of concept" evaluation metrics, will serve as a model for other university researchers and K − 16 classrooms interested in engaging in open‐ended research questions using yeast as a model system.

Karen is a Guest Editor for Development's Special Issue on Uncovering Developmental Diversity, which highlights how unconventional model organisms are advancing our understanding of developmental biology. We caught up with Karen to find out more about her research, the importance of public engagement and the challenges of working with unusual organisms in the lab.

Abstract:Since Newton, all classical and quantum physics depends upon the "Newtonian Paradigm". Here the relevant variables of the system are identified. The boundary conditions creating the phase space of all possible values of the variables are defined. Then, given any initial condition, the differential equations of motion are integrated to yield an entailed trajectory in the phase space. It is fundamental to the Newtonian Paradigm that the set of possibilities that constitute the phase space is always definable and fixed ahead of time. All of this fails for the diachronic evolution of ever new adaptations in any biosphere. The central reason is that living cells achieve Constraint Closure and construct themselves. Living cells, evolving via heritable variation and Natural selection, adaptively construct new in the universe possibilities. The new possibilities are opportunities for new adaptations thereafter seized by heritable variation and Natural Selection. Surprisingly, we can neither define nor deduce the evolving phase spaces ahead of time. We can use no mathematics based on Set Theory to do so. These ever-new adaptations with ever-new relevant variables constitute the ever-changing phase space of evolving biospheres. Because of this, evolving biospheres are entirely outside the Newtonian Paradigm. One consequence is that for any universe such as ours there can be no Final Theory that entails all that comes to exist. The implications are large. We face a third major transition in science beyond the Pythagorean dream that "All is Number". We must give up deducing the diachronic evolution of the biosphere. All of physics, classical and quantum, however, apply to the analysis of existing life, a synchronic analysis. We begin to better understand the emergent creativity of an evolving biosphere. Thus, we are on the edge of inventing a physics-like new statistical mechanics of emergence.

Abstract:Evolution has fascinated quantitative and physical scientists for decades: how can the random process of mutation, recombination, and duplication of genetic information generate the diversity of life? What determines the rate of evolution? Are there quantitative laws that govern and constrain evolution? Is evolution repeatable or predictable? Historically, the study of evolution involved classifying and comparing species, typically based on morphology. In addition to phenotypes on the organismal and molecular scales, we now use whole-genome sequencing to uncover not only the differences between species but also to characterize genetic diversity within-species in unprecedented detail. This diversity can be compared to predictions of quantitative models of evolutionary dynamics. Here, we review key theoretical models of population genetics and evolution along with examples of data from lab evolution experiments, longitudinal sampling of viral populations, microbial communities and the studies of immune repertoires. In all these systems, evolution is shaped by often variable biological and physical environments. While these variable environments can be modeled implicitly in cases such as host-pathogen co-evolution, the dynamic environment, and emerging ecology often cannot be ignored. Integrating dynamics on different scales, both in terms of observation and theoretical models, remains a major challenge towards a better understanding of evolution.

Abstract:We present the evosystem as an alternative target of explanation for evolutionary inquiries. Evosystems are more inclusive than traditional targets, such as populations, lineages, or species. Consequently, the field dealing with evosystems, namely evolutionary studies, is also more inclusive than evolutionary biology (by drawing on earth system and social sciences, for example). In this paper, we redefine the target of evolutionary explanations by proposing the "evosystem" as an alternative to populations, lineages and species. Evosystems account for changes in the distribution of heritable variation within individual Darwinian populations (evolution by natural selection, drift, or constructive neutral evolution), but also for changes in the networks of interactions within or between Darwinian populations and changes in the abiotic environment (whether these changes are caused by the organic entities or not). The evosystem can thereby become a centerpiece for a redefined evolutionary science, that is, evolutionary studies, that apprehends through a single framework the variety of evolutionary processes that lie at various scales. To illustrate the importance of this broadened perspective on evolution, we use a case of antimicrobial resistance evolution: the spread of the blaNDM gene family and the related resistance to carbapenem antibiotics observed globally, and show how evolutionary studies can contribute to answering contemporary socially relevant challenges.

A Test of the Thermodynamics of Evolution

Abstract:Recent research has extended methods from the fields of thermodynamics and statistical mechanics into other disciplines. Most notably, one recent work creates a unified theoretical framework to understand evolutionary biology, machine learning, and thermodynamics. We present simulations of biological evolution used to test this framework. The test simulates organisms whose behavior is determined by specific parameters that play the role of genes. These genes are passed on to new simulated organisms with the capacity to mutate, allowing adaption of the organisms to the environment. With this simulation, we are able to test the the framework in question. The results of our simulation are consistent with the work being tested, providing evidence for it.

Abstract:Since Galileo and (more recently) D'Arcy Thompson, it has been understood that physical processes and constraints influence biological structures and their resulting functions. However these cross-discpline connections -- and their importance to growing scientific discplines such as biophysics -- are rarely tought in introductory physics courses. Here we examine how the laws of physics shape Darwinism evolution through the surface area to volume ratio, an important geometric measure of a structure. We develop conceptual cartoon clicker questions to enhance students' understanding of these interdisciplinary concepts. By connecting abstract physical laws with biological (and technological) applications, our approach aims to help students appreciate the deep connections between physical and biological sciences, thereby enriching the learning experience in introductory physics courses.

Abstract:In July of 2021, the Santa Fe Institute hosted a workshop on evolutionary computation as part of its Foundations of Intelligence in Natural and Artificial Systems project. This project seeks to advance the field of artificial intelligence by promoting interdisciplinary research on the nature of intelligence. The workshop brought together computer scientists and biologists to share their insights about the nature of evolution and the future of evolutionary computation. In this report, we summarize each of the talks and the subsequent discussions. We also draw out a number of key themes and identify important frontiers for future research.
