Abstract:Recent advancements in specialized large-scale architectures for training image and language have profoundly impacted the field of computer vision and natural language processing (NLP). Language models, such as the recent ChatGPT and GPT4 have demonstrated exceptional capabilities in processing, translating, and generating human languages. These breakthroughs have also been reflected in protein research, leading to the rapid development of numerous new methods in a short time, with unprecedented performance. Language models, in particular, have seen widespread use in protein research, as they have been utilized to embed proteins, generate novel ones, and predict tertiary structures. In this book chapter, we provide an overview of the use of protein generative models, reviewing 1) language models for the design of novel artificial proteins, 2) works that use non-Transformer architectures, and 3) applications in directed evolution approaches.

Abstract:The linear sequence of amino acids determines protein structure and function. Protein design, known as the inverse of protein structure prediction, aims to obtain a novel protein sequence that will fold into the defined structure. Recent works on computational protein design have studied designing sequences for the desired backbone structure with local positional information and achieved competitive performance. However, similar local environments in different backbone structures may result in different amino acids, which indicates the global context of protein structure matters. Thus, we propose the Global-Context Aware generative de novo protein design method (GCA), consisting of local modules and global modules. While local modules focus on relationships between neighbor amino acids, global modules explicitly capture non-local contexts. Experimental results demonstrate that the proposed GCA method achieves state-of-the-art performance on structure-based protein design. Towards deep learning sequence-structure co-generation for protein design

Abstract:Deep generative models that learn from the distribution of natural protein sequences and structures may enable the design of new proteins with valuable functions. While the majority of today's models focus on generating either sequences or structures, emerging co-generation methods promise more accurate and controllable protein design, ideally achieved by modeling both modalities simultaneously. Here we review recent advances in deep generative models for protein design, with a particular focus on sequence-structure co-generation methods. We describe the key methodological and evaluation principles underlying these methods, highlight recent advances from the literature, and discuss opportunities for continued development of sequence-structure co-generation approaches.

Abstract:The widespread adoption of high-throughput omics technologies has exponentially increased the amount of protein sequence data involved in many salient disease pathways and their respective therapeutics and diagnostics. Despite the availability of large-scale sequence data, the lack of experimental fitness annotations underpins the need for self-supervised and unsupervised machine learning (ML) methods. These techniques leverage the meaningful features encoded in abundant unlabeled sequences to accomplish complex protein engineering tasks. Proficiency in the rapidly evolving fields of protein engineering and generative AI is required to realize the full potential of ML models as a tool for protein fitness landscape navigation. Here, we support this work by (i) providing an overview of the architecture and mathematical details of the most successful ML models applicable to sequence data (e.g. variational autoencoders, autoregressive models, generative adversarial neural networks, and diffusion models), (ii) guiding how to effectively implement these models on protein sequence data to predict fitness or generate high-fitness sequences and (iii) highlighting several successful studies that implement these techniques in protein engineering (from paratope regions and subcellular localization prediction to high-fitness sequences and protein design rules generation). By providing a comprehensive survey of model details, novel architecture developments, comparisons of model applications, and current challenges, this study intends to provide structured guidance and robust framework for delivering a prospective outlook in the ML-driven protein engineering field.
Peptide-GPT: Generative Design of Peptides using Generative Pre-trained Transformers and Bio-informatic Supervision

Abstract:In recent years, natural language processing (NLP) models have demonstrated remarkable capabilities in various domains beyond traditional text generation. In this work, we introduce PeptideGPT, a protein language model tailored to generate protein sequences with distinct properties: hemolytic activity, solubility, and non-fouling characteristics. To facilitate a rigorous evaluation of these generated sequences, we established a comprehensive evaluation pipeline consisting of ideas from bioinformatics to retain valid proteins with ordered structures. First, we rank the generated sequences based on their perplexity scores, then we filter out those lying outside the permissible convex hull of proteins. Finally, we predict the structure using ESMFold and select the proteins with pLDDT values greater than 70 to ensure ordered structure. The properties of generated sequences are evaluated using task-specific classifiers - PeptideBERT and HAPPENN. We achieved an accuracy of 76.26% in hemolytic, 72.46% in non-hemolytic, 78.84% in non-fouling, and 68.06% in solubility protein generation. Our experimental results demonstrate the effectiveness of PeptideGPT in de novo protein design and underscore the potential of leveraging NLP-based approaches for paving the way for future innovations and breakthroughs in synthetic biology and bioinformatics. Abstract:Computers can already be programmed for superhuman pattern recognition of images and text. For machines to discover novel molecules, they must first be trained to sort through the many characteristics of molecules and determine which properties should be retained, suppressed, or enhanced to optimize functions of interest. Machines need to be able to understand, read, write, and eventually create new molecules. Today, this creative process relies on deep generative models, which have gained popularity since powerful deep neural networks were introduced to generative model frameworks. In recent years, they have demonstrated excellent ability to model complex distribution of real-word data (e.g., images, audio, text, molecules, and biological sequences). Deep generative models can generate data beyond those provided in training samples, thus yielding an efficient and rapid tool for exploring the massive search space of high-dimensional data such as DNA/protein sequences and facilitating the design of biomolecules with desired functions. Here, we review the emerging field of deep generative models applied to peptide science. In particular, we discuss several popular deep generative model frameworks as well as their applications to generate peptides with various kinds of properties (e.g., antimicrobial, anticancer, cell penetration, etc). We conclude our review with a discussion of current limitations and future perspectives in this emerging field.

Abstract:Deep learning approaches have produced substantial breakthroughs in fields such as image classification and natural language processing and are making rapid inroads in the area of protein design. Many generative models of proteins have been developed that encompass all known protein sequences, model specific protein families, or extrapolate the dynamics of individual proteins. Those generative models can learn protein representations that are often more informative of protein structure and function than hand-engineered features. Furthermore, they can be used to quickly propose millions of novel proteins that resemble the native counterparts in terms of expression level, stability, or other attributes. The protein design process can further be guided by discriminative oracles to select candidates with the highest probability of having the desired properties. In this review, we discuss five classes of generative models that have been most successful at modeling proteins and provide a framework for model guided protein design.

Abstract:Learning the design patterns of proteins from sequences across evolution may have promise toward generative protein design. However it is unknown whether language models, trained on sequences of natural proteins, will be capable of more than memorization of existing protein families. Here we show that language models generalize beyond natural proteins to generate de novo proteins. We focus on two protein design tasks: fixed backbone design where the structure is specified, and unconstrained generation where the structure is sampled from the model. Remarkably although the models are trained only on sequences, we find that they are capable of designing structure. A total of 228 generated proteins are evaluated experimentally with high overall success rates (152/228 or 67%) in producing a soluble and monomeric species by size exclusion chromatography. Out of 152 experimentally successful designs, 35 have no significant sequence match to known natural proteins. Of the remaining 117, sequence identity to the nearest sequence match is at median 27%, below 20% for 6 designs, and as low as 18% for 3 designs. For fixed backbone design, the language model generates successful designs for each of eight experimentally evaluated artificially created fixed backbone targets. For unconstrained generation, sampled proteins cover diverse topologies and secondary structure compositions, and have high experimental success rate (71/129 or 55%). The designs reflect deep patterns linking sequence and structure, including motifs that occur in related natural structures, and motifs that are not observed in similar structural contexts in known protein families. The results show that language models, though only trained on sequences, learn a deep grammar that enables the design of protein structure, extending beyond natural proteins.
Generating All-Atom Protein Structure from Sequence-Only Training Data

Abstract:Generative models for protein design are gaining interest for their potential scientific impact. However, protein function is mediated by many modalities, and simultaneously generating multiple modalities remains a challenge. We propose PLAID (Protein Latent Induced Diffusion), a method for multimodal protein generation that learns and samples from the latent space of a predictor, mapping from a more abundant data modality (e.g., sequence) to a less abundant one (e.g., crystallography structure). Specifically, we address the all-atom structure generation setting, which requires producing both the 3D structure and 1D sequence to define side-chain atom placements. Importantly, PLAID only requires sequence inputs to obtain latent representations during training, enabling the use of sequence databases for generative model training and augmenting the data distribution by 2 to 4 orders of magnitude compared to experimental structure databases. Sequence-only training also allows access to more annotations for conditioning generation. As a demonstration, we use compositional conditioning on 2,219 functions from Gene Ontology and 3,617 organisms across the tree of life. Despite not using structure inputs during training, generated samples exhibit strong structural quality and consistency. Function-conditioned generations learn side-chain residue identities and atomic positions at active sites, as well as hydrophobicity patterns of transmembrane proteins, while maintaining overall sequence diversity. Generating Novel, Designable, and Diverse Protein Structures by Equivariantly Diffusing Oriented Residue Clouds

Abstract:Proteins power a vast array of functional processes in living cells. The capability to create new proteins with designed structures and functions would thus enable the engineering of cellular behavior and development of protein-based therapeutics and materials. Structure-based protein design aims to find structures that are designable (can be realized by a protein sequence), novel (have dissimilar geometry from natural proteins), and diverse (span a wide range of geometries). While advances in protein structure prediction have made it possible to predict structures of novel protein sequences, the combinatorially large space of sequences and structures limits the practicality of search-based methods. Generative models provide a compelling alternative, by implicitly learning the low-dimensional structure of complex data distributions. Here, we leverage recent advances in denoising diffusion probabilistic models and equivariant neural networks to develop Genie, a generative model of protein structures that performs discrete-time diffusion using a cloud of oriented reference frames in 3D space. Through in silico evaluations, we demonstrate that Genie generates protein backbones that are more designable, novel, and diverse than existing models. This indicates that Genie is capturing key aspects of the distribution of protein structure space and facilitates protein design with high success rates. Atom-by-atom protein generation and beyond with language models

Abstract:Protein language models learn powerful representations directly from sequences of amino acids. However, they are constrained to generate proteins with only the set of amino acids represented in their vocabulary. In contrast, chemical language models learn atom-level representations of smaller molecules that include every atom, bond, and ring. In this work, we show that chemical language models can learn atom-level representations of proteins enabling protein generation unconstrained to the standard genetic code and far beyond it. In doing so, we show that language models can generate entire proteins atom by atom -- effectively learning the multiple hierarchical layers of molecular information that define proteins from their primary sequence to their secondary, and tertiary structure. We demonstrate language models are able to explore beyond protein space -- generating proteins with modified sidechains that form unnatural amino acids. Even further, we find that language models can explore chemical space and protein space simultaneously and generate novel examples of protein-drug conjugates. The results demonstrate the potential for biomolecular design at the atom level using language models.

PoET: A generative model of protein families as sequences-of-sequences

Abstract:Generative protein language models are a natural way to design new proteins with desired functions. However, current models are either difficult to direct to produce a protein from a specific family of interest, or must be trained on a large multiple sequence alignment (MSA) from the specific family of interest, making them unable to benefit from transfer learning across families. To address this, we propose $\textbf{P}$r$\textbf{o}$tein $\textbf{E}$volutionary $\textbf{T}$ransformer (PoET), an autoregressive generative model of whole protein families that learns to generate sets of related proteins as sequences-of-sequences across tens of millions of natural protein sequence clusters. PoET can be used as a retrieval-augmented language model to generate and score arbitrary modifications conditioned on any protein family of interest, and can extrapolate from short context lengths to generalize well even for small families. This is enabled by a unique Transformer layer; we model tokens sequentially within sequences while attending between sequences order invariantly, allowing PoET to scale to context lengths beyond those used during training. In extensive experiments on deep mutational scanning datasets, we show that PoET outperforms existing protein language models and evolutionary sequence models for variant function prediction across proteins of all MSA depths. We also demonstrate PoET's ability to controllably generate new protein sequences.

Abstract:Protein design has become increasingly important for medical and biotechnological applications. Because of the complex mechanisms underlying protein formation, the creation of a novel protein requires tedious and time-consuming computational or experimental protocols. At the same time, machine learning has enabled the solving of complex problems by leveraging large amounts of available data, more recently with great improvements on the domain of generative modeling. Yet, generative models have mainly been applied to specific sub-problems of protein design. Here we approach the problem of general purpose protein design conditioned on functional labels of the hierarchical Gene Ontology. Since a canonical way to evaluate generative models in this domain is missing, we devise an evaluation scheme of several biologically and statistically inspired metrics. We then develop the conditional generative adversarial network ProteoGAN and show that it outperforms several classic and more recent deep learning baselines for protein sequence generation. We further give insights into the model by analysing hyperparameters and ablation baselines. Lastly, we hypothesize that a functionally conditional model could generate proteins with novel functions by combining labels and provide first steps into this direction of research. Abstract:Attention-based models trained on protein sequences have demonstrated incredible success at classification and generation tasks relevant for artificial intelligence-driven protein design. However, we lack a sufficient understanding of how very large-scale models and data play a role in effective protein model development. We introduce a suite of protein language models, named ProGen2, that are scaled up to 6.4B parameters and trained on different sequence datasets drawn from over a billion proteins from genomic, metagenomic, and immune repertoire databases. ProGen2 models show state-of-the-art performance in capturing the distribution of observed evolutionary sequences, generating novel viable sequences, and predicting protein fitness without additional finetuning. As large model sizes and raw numbers of protein sequences continue to become more widely accessible, our results suggest that a growing emphasis needs to be placed on the data distribution provided to a protein sequence model. Abstract:Three billion years of evolution has produced a tremendous diversity of protein molecules1, but the full potential of proteins is likely to be much greater. Accessing this potential has been challenging for both computation and experiments because the space of possible protein molecules is much larger than the space of those likely to have functions. Here we introduce Chroma, a generative model for proteins and protein complexes that can directly sample novel protein structures and sequences, and that can be conditioned to steer the generative process towards desired properties and functions. To enable this, we introduce a diffusion process that respects the conformational statistics of polymer ensembles, an efficient neural architecture for molecular systems that enables long-range reasoning with sub-quadratic scaling, layers for efficiently synthesizing three-dimensional structures of proteins from predicted inter-residue geometries and a general low-temperature sampling algorithm for diffusion models. Chroma achieves protein design as Bayesian inference under external constraints, which can involve symmetries, substructure, shape, semantics and even natural-language prompts. The experimental characterization of 310 proteins shows that sampling from Chroma results in proteins that are highly expressed, fold and have favourable biophysical properties. The crystal structures of two designed proteins exhibit atomistic agreement with Chroma samples (a backbone root-mean-square deviation of around 1.0 Å). With this unified approach to protein design, we hope to accelerate the programming of protein matter to benefit human health, materials science and synthetic biology.

Abstract:Engineered proteins with precisely defined shapes can scaffold functional protein domains in 3D space to fine-tune their functions, such as the regulation of cellular signaling by ligand positioning or the design of self-assembling protein materials with specific forms. Methods for simply and efficiently generating the protein backbones to initiate these design processes remain limited. In this work, we develop a lightweight neural network to guide helix fragment assembly along a guideline using a GAN architecture and show that this approach can rapidly generate viable samples while being computationally inexpensive. Key to our approach is the transformation of the input structural data used for training into a parametric representation of helices to reduce the generator network size, which in turn facilitates rapid backpropagation to find specific helical arrangements during generation. This approach provides a method to quickly generate helical protein scaffolds.

Abstract:Combining a basic set of building blocks into more complex forms is a universal design principle. Most protein designs have proceeded from a manual bottom-up approach using parts created by nature, but top-down design of proteins is fundamentally hard due to biological complexity. We demonstrate how the modularity and programmability long sought for protein design can be realized through generative artificial intelligence. Advanced protein language models demonstrate emergent learning of atomic resolution structure and protein design principles. We leverage these developments to enable the programmable design of de novo protein sequences and structures of high complexity. First, we describe a high-level programming language based on modular building blocks that allows a designer to easily compose a set of desired properties. We then develop an energy-based generative model, built on atomic resolution structure prediction with a language model, that realizes all-atom structure designs that have the programmed properties. Designing a diverse set of specifications, including constraints on atomic coordinates, secondary structure, symmetry, and multimerization, demonstrates the generality and controllability of the approach. Enumerating constraints at increasing levels of hierarchical complexity shows that the approach can access a combinatorially large design space.

Abstract:A team of researchers led by Gevorg Grigoryan at Generate Biomedicine, Boston, USA have developed Chroma, a programmable generative model that can generate proteins that fit the desired symmetry, shape and functional criteria in realistic time frames. Chroma incorporates the ability to jointly model the all-atom likelihood of sequences and 3D structure of full proteins at quasi-linear scaling times that allow the modeling of very large protein complexes with modest computation resources and time requirements, while enabling conditional and programmable sampling of designs.
