Abstract:Two biocatalytic reactions, transamination catalyzed by transaminases and reductive amination catalyzed by amino acid dehydrogenases, can be used for asymmetric synthesis of optically pure unnatural amino acids. However, although transaminases show a great diversity and broad substrate spectrum, most transaminase reactions are reversible, while amino acid dehydrogenases catalyze reductive amination irreversibly but with strict substrate specificity. Accordingly, herein we developed a tri-enzyme one-pot reaction system to exploit the respective advantages of transaminases and amino acid dehydrogenases, while overcoming the disadvantages of each. In this work, representatives of all four subgroups of transaminases coupled with different amino acid dehydrogenases to produce five l- and four d- unnatural amino acid products, using ammonia and the co-enzyme NAD(P)H, which is regenerated by a robust alcohol dehydrogenase with 2-propanol as cheap cosubstrate. The complete conversion and high enantiopurity (ee > 99 %) of the products, demonstrated it as an ideal alternative for asymmetric synthesis of chiral amino acid compounds.
Rational Molecular Engineering of Glutamate Dehydrogenases for Enhancing Asymmetric Reductive Amination of Bulky Α‐keto Acids

Abstract:Glutamate dehydrogenases (GluDHs) are promising biocatalysts for the synthesis of chiral alpha-amino acids by asymmetric reductive amination of alpha-keto acids. However, their strict substrate specificity limits their applications. To address this problem, we developed a molecular engineering method for GluDHs that enhances the asymmetric reductive amination of bulky alpha-keto acids. Based on rational design, a "cave" located in the active site pocket of PpGluDH (GluDH from Pseudomonas putida), which plays an essential role in substrate recognition, was tailored to facilitate the accepting of bulky substrates. Two mutants (A167G and V378A) were discovered to have significantly enhanced catalytic activity toward 2-oxo-4-[(hydroxy)(methyl)phosphinyl]butyric acid (PPO) and several other bulky substrates. This molecular engineering method was then applied to ten other GluDHs from different sources and with different properties. All engineered GluDHs acquired substantial improvements in PPO-oriented catalytic activity. The most efficient mutant of NADP(+) (nicotinamide adenine dinucleotide phosphate)-specific GluDHs showed up to 1820-fold increased activity and the specific activity reached 111.02U/mg-protein. The NAD(+) (nicotinamide adenine dinucleotide)-specific GluDHs, which have no detectable wild type activity toward PPO, acquired a considerable level of activity (1.90-29.48U/mg-protein). In batch production of L-phosphinothricin, these cave-tailored GluDHs exhibited markedly improved catalytic efficiencies compared with their wild types and ee values of > 99%. The space-time yields (STY) varied from 818.16 to 1482.96g.L-1.d(-1), suggesting potential practical applications of these mutants.
Computational Redesign of the Substrate Binding Pocket of Glutamate Dehydrogenase for Efficient Synthesis of Noncanonical l -Amino Acids

Abstract:Noncanonical amino acids are attractive molecules in synthetic chemistry as important building blocks for pharmaceuticals and agrochemicals. Asymmetric reductive amination of prochiral keto acids catalyzed by glutamate dehydrogenase (GluDH) is an efficient process for the production of these molecules. However, the stringent substrate specificity and the lack of an engineering strategy hampered its wide application in substrate-oriented chiral carbon–nitrogen bond formation. To address this issue, first, the substrate recognition mechanism of GluDH was investigated using CdGluDH (an NADH-dependent GluDH from Clostridium difficile) and four molecules including the natural and three non-natural substrates as models through computational simulation and experimental verification. Second, a computational engineering strategy based on reducing the pocket steric hindrance and tuning enzyme–substrate electrostatic interactions and/or X–H···π interactions was developed to systematically redesign the binding pocket with mutations of 10 sites to accept distinct substrates. As a result, tailor-made variants were created to synthesize the corresponding high-value products, l-norvaline, l-phosphinothricin, and l-homophenylalanine, with specific activities improved 2.3-fold, 916.2-fold, and from no activity to 66.64 U/mg, respectively. Finally, reductive amination efficiency of the variants was tested by a simulated industrial catalytic reaction, demonstrating that the computational enzyme redesign strategy is promising in enhancing the production of noncanonical amino acids using GluDHs.

Abstract:The dramatic increase in healthcare costs has become a significant burden to this era. Many patients are unable to access medication because of the high price of drugs. Genetic engineering has made advances to increase the yield, titer, and productivity in the bio-based production of chemicals, materials of interest, and identification of innovative targets for drug discovery. Currently, the production of homoglutamate (α-Aminoadipic acid) involves petrochemical routes that are costly with low yield and often not suitable for industrial production. Here, we established the development of NADH-dependent homoglutamate by engineering NADH-dependent phenylalanine dehydrogenase (PDH) from Thermoactinomyces intermedius , which provides a novel tool for in-vivo metabolic engineering and in-vitro catalysis. Based on computational insight into the structure, we proposed the site-specific directed mutagenesis of the two important residues of PDH through docking simulations by AutoDock Vina which elucidated the binding mode of PDH with α-Ketoadipic acid and ligands. Our results demonstrated that the catalytic efficiency K m /K cat of the final mutant Ala135Arg showed a 3-fold increase amination activity towards the ketoadipic acid as compared to the other mutant Gly114Arg, a double mutant Gly114Arg/Ala135Arg, and wild type TiPDH . Furthermore, we have introduced formate dehydrogenase as a cofactor regenerative system in this study which further made this study economically viable. Our study unfolds the possibility of biosynthesis of other non-proteinogenic amino acids that might be valuable pharmaceutical intermediaries.

Engineering acetylation platform for the total biosynthesis of D-amino acids

Abstract:Optically pure D-amino acids are key chemicals with various applications. Although the production of specific D-amino acids has been achieved by chemical synthesis or with in vitro enzyme catalysts, it is challenging to convert a simple carbon source into D-amino acids with high efficiency. Here, we design an artificial metabolic pathway by engineering bacteria to heterologously express racemase and N-acetyltransferase to produce N-acetyl-D-amino acids from L-amino acids. This new platform allows the cytotoxicity of D-amino acids to be avoided. The universal potential of this acetylation protection strategy for effectively synthesizing optically pure D-amino acids is demonstrated by testing sixteen amino acid targets. Furthermore, we combine pathway optimization and metabolic engineering in Escherichia coli and achieve practically useful efficiency with four specific examples, including N-acetyl-D-valine, N-acetyl-D-serine, N-acetyl-D-phenylalanine and N-acetyl-D-phenylglycine, with titers reaching 5.65 g/L, 5.25 g/L, 8.025 g/L and 130 mg/L, respectively. This work opens up opportunities for synthesizing D-amino acids directly from simple carbon sources, avoiding costly and unsustainable conventional approaches.
Computer-Aided Flexible Loops Engineering of Glutamate Dehydrogenase for Asymmetric Synthesis of Chiral Pesticides l-phosphinothricin

Abstract:The access to the enantiopure noncanonical amino acid l-phosphinothricin (l-PPT) by applying biocatalysts is highly appealing in organic chemistry. In this study, a NADH-dependent glutamate dehydrogenase from Lachnospiraceae bacterium (LbGluDH) was chosen for the asymmetric synthesis of l-PPT. Three flexible loops undergoing big conformational shifts during the catalysis were identified and rationally engineered following the initial mutagenesis. The enzyme's specific activity toward the key precursor of l-PPT, 2-oxo-4-[(hydroxy) (methyl) phosphinyl] butyric acid (PPO), was improved from negligible to 9 U/mg, and the Km value was reduced to 17 mM. The computational analysis showed that the modified loops broadened the enzyme's narrow tunnels, allowing the substrate to access the binding pocket and get closer to the crucial residue D165, thereby enhancing the catalytic process. Utilizing the variant as the catalyst, the preparation of l-PPT achieved a 100% conversion rate within 60 min, coupled with a stereoselectivity exceeding 99.9%, demonstrating its practical capacity for industrial application. Similar enhancement in catalytic activity was obtained applying the same strategy to a typical NADH-dependent GluDH from Pyrobaculum islandicum (PisGluDH), indicating the effectiveness of our strategy for the protein engineering of GluDHs targeted to the biosynthesis of unnatural compounds.

Abstract:L-threonine transaldolase (PsLTTA) could asymmetric synthesize β-hydroxy-α-amino acids (HAAs) with excellent stereoselectivity, while the poor yield limited its further application. Here we provided a combinatorial strategy to improve HAAs production, by directed evolution of PsLTTA towards enhanced activity and introducing an acetaldehyde elimination system to avoid acetaldehyde over-accumulation. A novel high throughput screening (HTS) method for evaluating PsLTTA activity was developed and applied for directed evolution of PsLTTA. Subsequently, we co-expressed alcohol dehydrogenase and formate dehydrogenase to construct an acetaldehyde elimination system to remove acetaldehyde inhibition. Moreover, the above positive strategies were integrated. As a result, the (2S,3R)-p-methylsulfonyl phenylserine yield reached 154.0 mM and with 94.6% de value, the highest productivity and stereoselectivity of (2S,3R)-HAAs reported by enzymatic synthesis so far. Taken together, our studies provided an efficient and green route for chiral synthesis of (2S,3R)-HAAs, which might contribute to the industrialization production of these useful building blocks.

Abstract:Optically active 1-phenylethanol and its derivatives are versatile chiral precursors for many pharmaceuticals. The increasing market demand of enantiopure alcohols calls for exploration of more robust biocatalysts capable of delivering high conversion rates at high substrate concentrations. The carbonyl reductase YueD from Bacillus subtilis was engineered for improved reduction of halogenated acetophenones. Based on in silico docking and Alanine screening, mutant Val181Ala with 97% conversion of the model substrate 3-bromoacetophenone was obtained. Further molecular simulation analysis suggested expansion of the catalytic pocket and altered substrate orientation to provide a structural basis for the improved activity upon Vail 81 mutation. To eliminate the requirement of expensive exogenous NADPH and thus afford economical synthesis of enantiopure alcohol products, a cofactor regeneration system based on glucose dehydrogenase was introduced. Since the product of glucose oxidation seemed to inhibit the activity of YueD, xylose was used instead as the co-substrate, which efficiently regenerated NADPH in situ, delivering (S) or (R) alcohols with >99% ee at high conversion rates of 85-99% in the asymmetric reduction of halogenated acetophenones (500 mM). Engineering of alanine dehydrogenase from Bacillus subtilis for novel cofactor specificity

Abstract:The l-alanine dehydrogenase of Bacillus subtilis (BasAlaDH), which is strictly dependent on NADH as redox cofactor, efficiently catalyzes the reductive amination of pyruvate to l-alanine using ammonia as amino group donor. To enable application of BasAlaDH as regenerating enzyme in coupled reactions with NADPH-dependent alcohol dehydrogenases, we alterated its cofactor specificity from NADH to NADPH via protein engineering. By introducing two amino acid exchanges, D196A and L197R, high catalytic efficiency for NADPH was achieved, with kcat /KM = 54.1 µM-1 Min-1 (KM = 32 ± 3 µM; kcat = 1,730 ± 39 Min-1 ), almost the same as the wild-type enzyme for NADH (kcat /KM = 59.9 µM-1 Min-1 ; KM = 14 ± 2 µM; kcat = 838 ± 21 Min-1 ). Conversely, recognition of NADH was much diminished in the mutated enzyme (kcat /KM = 3 µM-1 Min-1 ). BasAlaDH(D196A/L197R) was applied in a coupled oxidation/transamination reaction of the chiral dicyclic dialcohol isosorbide to its diamines, catalyzed by Ralstonia sp. alcohol dehydrogenase and Paracoccus denitrificans ω-aminotransferase, thus allowing recycling of the two cosubstrates NADP+ and l-Ala. An excellent cofactor regeneration with recycling factors of 33 for NADP+ and 13 for l-Ala was observed with the engineered BasAlaDH in a small-scale biocatalysis experiment. This opens a biocatalytic route to novel building blocks for industrial high-performance polymers.

Abstract:D‐phenylalanine is an important intermediate in the food and pharmaceutical industry. Here, to enable efficient D‐phenylalanine biosynthesis from L‐phenylalanine, a tri‐enzymatic cascade was designed and reconstructed in vivo . The activity of Proteus vulgaris meso‐diaminopimelate dehydrogenase (PvDAPDH) toward phenylpyruvic acid was identified as the limiting step. To overcome, the tension in the phenylpyruvic acid side‐chain, PvDAPDH was engineered, generating PvDAPDH W121A/R181S/H227I , whose catalytic activity of 6.86 U mg ‐1 represented an 85‐fold increase over PvDAPDH. Introduction of PvDAPDH W121A/R181S/H227I , P. mirabilis L‐amino acid deaminase, and Bacillus megaterium glucose dehydrogenase in E. coli enabled the production of 57.8 g L ‐1 D‐phenylalanine in 30 h, the highest titer to date using 60 g L ‐1 L‐phenylalanine as starting substrate, which meant a 96.3% conversion rate and >99% enantioselectivity on a 3‐L scale. The proposed tri‐enzymatic cascade provides a novel potential bio‐based approach for industrial production of D‐phenylalanine from cheap amino acids.

Abstract:Abstract Background d -Amino acids are increasingly used as building blocks to produce pharmaceuticals and fine chemicals. However, establishing a universal biocatalyst for the general synthesis of d -amino acids from cheap and readily available precursors with few by-products is challenging. In this study, we developed an efficient in vivo biocatalysis system for the synthesis of d -amino acids from l -amino acids by the co-expression of membrane-associated l -amino acid deaminase obtained from Proteus mirabilis (LAAD), meso -diaminopimelate dehydrogenases obtained from Symbiobacterium thermophilum (DAPDH), and formate dehydrogenase obtained from Burkholderia stabilis (FDH), in recombinant Escherichia coli . Results To generate the in vivo cascade system, three strategies were evaluated to regulate enzyme expression levels, including single-plasmid co-expression, double-plasmid co-expression, and double-plasmid MBP-fused co-expression. The double-plasmid MBP-fused co-expression strain Escherichia coli pET-21b-MBP- laad /pET-28a- dapdh - fdh , exhibiting high catalytic efficiency, was selected. Under optimal conditions, 75 mg/mL of E. coli pET-21b-MBP- laad /pET-28a- dapdh - fdh whole-cell biocatalyst asymmetrically catalyzed the stereoinversion of 150 mM l -Phe to d -Phe, with quantitative yields of over 99% ee in 24 h, by the addition of 15 mM NADP + and 300 mM ammonium formate. In addition, the whole-cell biocatalyst was used to successfully stereoinvert a variety of aromatic and aliphatic l -amino acids to their corresponding d -amino acids. Conclusions The newly constructed in vivo cascade biocatalysis system was effective for the highly selective synthesis of d -amino acids via stereoinversion.

Rational Design of Dehydrogenase/Reductases Based on Comparative Structural Analysis of Prereaction-State and Free-State Simulations for Efficient Asymmetric Reduction of Bulky Aryl Ketones

Abstract:Inspired by the conformational change of the enzyme-substrate complex in molecular dynamics (MD) simulation with distance restriction, we propose a strategy for identifying the engineering targets based on the comparative analysis of enzyme-/substrate- binding modes in MD simulations with and without distance restriction (prereaction-state simulation and free-state simulation). Taking the short-chain dehydrogenase/reductase (SDR) mutant EbSDR8-G94A/S153L (Mu0) with poor activity toward bulky aryl ketones as an example, H145 and Y188 were identified as the engineering targets due to the distinct conformation difference in the two simulation modes. To break the "beam" structure formed by these residues at the entry of cavity C2 in free-state simulation, the substrate-binding pocket was reconstructed, and meanwhile the relative size of cavities C1 and C2 was modulated to improve the enantioselectivity. In this way, mutants for efficient asymmetric reduction of o-halogenated acetophenones, propiophenones, aromatic ketoesters, and diaryl ketones were designed, delivering chiral alcohols with >99% conversion and >98% ee. The effectiveness of this design strategy was also validated by the successful redesign of PpYSDR, generating a variant for efficient reduction of (4-chlorophenyl) 2-pyridyl ketone into the S-product with >99% conversion and 96% ee. MD simulations suggested a suitable binding pocket with proper energy contribution as the ubiquitous mechanism for the improvement of activity and enantioselectivity toward substrates with varied structures. The success in this study provides hints for the rational design of alcohol dehydrogenases/reductases with both a broad substrate spectrum and high enantioselectivity.

Abstract:The rational design of a non-natural reactivity of an enzyme based on the understanding of catalytic mechanism remains a significant challenge. Herein, we report a biocatalytic synthesis of deuterated aldehydes via a ThDP-dependent enzyme-catalyzed hydrogen-isotope exchange (HIE) reaction. An MD-guided structure screening of ThDP-dependent enzymes was used to evaluate the feasibility of the HIE reaction. Abstract:Chiral amino alcohols are prevalent synthons in pharmaceuticals and synthetic bioactive compounds. The efficient synthesis of chiral amino alcohols using ammonia as the sole amino donor under mild conditions is highly desired and challenging in organic chemistry and biotechnology. Our previous work explored a panel of engineered amine dehydrogenases (AmDHs) derived from amino acid dehydrogenase (AADH), enabling the one-step synthesis of chiral amino alcohols via the asymmetric reductive amination of α-hydroxy ketones. Although the AmDH-directed asymmetric reduction is in a high stereoselective manner, the activity is yet fully excavated. Herein, an engineered AmDH derived from a leucine dehydrogenase from Sporosarcina psychrophila (SpAmDH) was recruited as the starting enzyme, and the combinatorial active-site saturation test/iterative saturation mutagenesis (CAST/ISM) strategy was applied to improve the activity. After three rounds of mutagenesis in an iterative fashion, the best variant wh84 was obtained and proved to be effective in the asymmetric reductive amination of 1-hydroxy-2-butanone with 4-fold improvements in k cat /K m and total turnover number (TTN) values compared to those of the starting enzyme, while maintaining high enantioselectivity (ee >99%) and thermostability (T 50 15 >53°C). In preparative-scale reaction, the conversion of 100 and 200 mM 1-hydroxy-2-butanone catalyzed by wh84 was up to 91-99%. Insights into the source of an enhanced activity were gained by the computational analysis. Our work expands the catalytic repertoire and toolbox of AmDHs.
A tri‐enzyme cascade for efficient production of L‐2‐aminobutyrate from L‐threonine

Abstract:L‐2‐aminobutyrate (L‐ABA) is an important chiral drug intermediate with a key role in modern medicinal chemistry. Here, we describe the development of an efficient method for the asymmetric synthesis of L‐ABA in a tri‐enzymatic cascade in Escherichia coli BL21 (DE3) using a cost‐effective L‐Thr. Low activity of leucine dehydrogenase from Bacillus thuringiensis (BtLDH) and unbalanced expression of enzymes in the cascade are challenges to overcome. Mechanism‐based protein engineering generated the optimal triple variant BtLDH M3 (A262S/V296C/P150M) with 20.7‐fold increased specific activity and 9.6‐fold increased kcat/Km compared with the wild type. Optimizing plasmids with different copy numbers regulated enzymatic expression, thereby increasing the activity ratio (0.3:1:0.6) of these enzymes invivo close to the optimal ratio (0.4:1:1) in vitro. Importing the optimal triple mutant BtLDH M3 into our constructed pathway in vivo and optimization of transformation conditions achieved one‐pot conversion of L‐Thr to 130.2 g/L L‐ABA, with 95% conversion, 99% e.e. and 10.9 g⋅L‐1⋅h‐1 productivity (the highest to date) in 12 h on a 500 mL scale. These results describe a potential biosynthesis approach for the industrial production of L‐ABA.

Abstract:Chiral non- α -amino acids are highly marketable compounds. However, present enzymatic synthesis predominantly targets the generation of β - and γ- amino acids, lacking biosynthetic routes for non-α-amino acids with amino substitutions at more remote positions due to specific polar interactions with substrate's carboxyl group. Substrate engineering via esterification is a crucial method for carboxyl group modification. Consequently, keto esters were selected as substrates, and asymmetric reductive amination of these esters with varying substitution positions was accomplished using amine dehydrogenase from Bacillus badius (F-Bb AmDH ). The strategy of coupling substrate engineering with enzyme evolution was applied to enhance the compatibility between substrate and enzyme, thereby increasing the activity on β-, γ-, δ-, and ε-keto e sters by 13, 8, 9, and 40 times, respectively. Molecular dynamics simulations and kinetic parameters analysis revealed that substrate engineering and enzyme evolution boost nonpolar interactions and improve substrate binding affinity within the enzyme's active site. Ultimately, diverse non- α -amino acids was synthesized employing exceptional mutants, yielding substantial conversion and enantioselectivity exceeding 99 %. The synthesis encompassed β- and γ- amino acids, as well as δ- and ε- amino acids with more distal substitution positions. Consequently, an eco-friendly, enzymatic-chemical cascade for the synthesis of non- α -amino acids with distinct substitution patterns was successfully established.

Expanding metabolism for total biosynthesis of the nonnatural amino acid L-homoalanine

Abstract:The dramatic increase in healthcare cost has become a significant burden to the world. Many patients are denied the accessibility of medication because of the high price of drugs. Total biosynthesis of chiral drug intermediates is an environmentally friendly approach that helps provide more affordable pharmaceuticals. Here we have expanded the natural metabolic capability to biosynthesize a nonnatural amino acid L-homoalanine, which is a chiral precursor of levetiracetam, brivaracetam, and ethambutol. We developed a selection strategy and altered the substrate specificity of ammonium-assimilating enzyme glutamate dehydrogenase. The specificity constant k(cat)/K(m) of the best mutant towards 2-ketobutyrate is 50-fold higher than that towards the natural substrate 2-ketoglutarate. Compared to transaminase IlvE and NADH-dependent valine dehydrogenases, the evolved glutamate dehydrogenase increased the conversion yield of 2-ketobutyrate to L-homoalanine by over 300% in aerobic condition. As a result of overexpressing the mutant glutamate dehydrogenase and Bacillus subtilis threonine dehydratase in a modified threonine-hyperproducing Escherichia coli strain (ATCC98082, DeltarhtA), 5.4 g/L L-homoalanine was produced from 30 g/L glucose (0.18 g/g glucose yield, 26% of the theoretical maximum). This work opens the possibility of total biosynthesis of other nonnatural chiral compounds that could be useful pharmaceutical intermediates.

Abstract:Abstract Chemoenzymatic cascade catalysis has emerged as a revolutionary tool for streamlining traditional retrosynthetic disconnections, creating new possibilities for the asymmetric synthesis of valuable chiral compounds. Here we construct a one-pot concurrent chemoenzymatic cascade by integrating organobismuth-catalyzed aldol condensation with ene-reductase (ER)-catalyzed enantioselective reduction, enabling the formal asymmetric α-benzylation of cyclic ketones. To achieve this, we develop a pair of enantiocomplementary ERs capable of reducing α-arylidene cyclic ketones, lactams, and lactones. Our engineered mutants exhibit significantly higher activity, up to 37-fold, and broader substrate specificity compared to the parent enzyme. The key to success is due to the well-tuned hydride attack distance/angle and, more importantly, to the synergistic proton-delivery triade of Tyr28-Tyr69-Tyr169. Molecular docking and density functional theory (DFT) studies provide important insights into the bioreduction mechanisms. Furthermore, we demonstrate the synthetic utility of the best mutants in the asymmetric synthesis of several key chiral synthons.

Switching the Cofactor Preference of Formate Dehydrogenase to Develop an NADPH-Dependent Biocatalytic System for Synthesizing Chiral Amino Acids

Abstract:Efficient formate dehydrogenase (FDH)-based cofactor regeneration systems are widely used for biocatalytic processes due to their ready availability, low reduction potential, and production of only benign byproducts. However, FDHs are usually specific to NAD+, and NADPH regeneration with formate is challenging. Herein, an FDH with a preference for NAD+ from Azospirillum palustre (ApFDH) was selected owing to its high activity. By static and dynamic structural analyses, a beneficial substitution, D222Q, was identified for cofactor-preference switching. However, its total activity was substantially decreased by 90% owing to the activity-specificity trade-off. Subsequently, a semirational library was designed and screened, which yielded a variant ApFDHD222Q+A199G+H380S with satisfactory activity and NADP+ specificity. Our analysis of dynamical cross-correlations revealed a substitution combination that brought balance to the dynamical correlation network. This combination successfully overcame the activity-specificity-stability trade-off and resulted in a beneficial outcome. The substitution combination (D222Q-A199G/H380S-C256A/C146S) enabled the simultaneous improvement of activity, specificity, and stability and was successfully applied to other 17 FDHs. Finally, by employing engineered ApFDH, an NADPH regeneration system was developed, optimized, and utilized for the asymmetric biosynthesis of l-phosphinothricin.
