Abstract:Living systems are driven far from thermodynamic equilibrium through the continuous consumption of ambient energy. In the cell cortex, this energy is invested in the formation of diverse patterns in chemical and mechanical activities, whose spatial and temporal dynamics determine the cell phenotypes and behaviours. How cells partition internal energy between these activities is unknown. Here we measured the entropy production rate of both chemical and mechanical subsystems of the cell cortex across a variety of patterns as the system is driven further from equilibrium. We do this by manipulating the Rho GTPase pathway, which controls the cortical actin filaments and myosin-II. At lower levels of GTPase-activating protein expression, which produce pulses or choppy Rho and actin filament waves, energy is proportionally partitioned between the two subsystems and is subject to the constraint of Onsager reciprocity. Within the range of reciprocity, the entropy production rate is maximized in choppy waves. As the cortex is driven into labyrinthine or spiral travelling waves, reciprocity is broken, marking an increasingly differential partitioning of energy and an uncoupling of chemical and mechanical activities. We further demonstrate that energy partitioning and reciprocity are determined by the competing timescales between chemical reaction and mechanical relaxation.

Abstract:We measure different contributions to entropy production in a living functional epithelial tissue. We do this by extracting the functional dynamics of development while at the same time quantifying fluctuations. Using the translucent Drosophila melanogaster pupal epithelium as an ideal tissue for high resolution live imaging [1], we measure the entropy associated with the stochastic geometry of cells in the epithelium. This is done using a detailed analysis of the dynamics of the shape and orientation of individual cells which enables separation of local and global aspects of the tissue behaviour. We find intriguingly that we can observe irreversible dynamics in the cell geometries but without a change in the entropy associated with those degrees of freedom, showing that there is a flow of energy into those degrees of freedom. Hence the living system is controlling how the entropy is being produced and partitioned into its different parts.

The Energetic Costs of Cellular Computation

Abstract:Cells often perform computations in response to environmental cues. A simple example is the classic problem, first considered by Berg and Purcell, of determining the concentration of a chemical ligand in the surrounding media. On general theoretical grounds (Landuer's Principle), it is expected that such computations require cells to consume energy. Here, we explicitly calculate the energetic costs of computing ligand concentration for a simple two-component cellular network that implements a noisy version of the Berg-Purcell strategy. We show that learning about external concentrations necessitates the breaking of detailed balance and consumption of energy, with greater learning requiring more energy. Our calculations suggest that the energetic costs of cellular computation may be an important constraint on networks designed to function in resource poor environments such as the spore germination networks of bacteria.

Abstract:Cells exist in different phenotypes and can transition between them. A phenotype may be characterized by many different aspects. Here, we focus on the example of whether the cell is adhered or suspended and choose particular parameters related to the structure and mechanics of the actin cortex. The cortex is essential to cell mechanics, morphology, and function, such as for adhesion, migration, and division of animal cells. To predict and control cellular functions and prevent malfunctioning, it is necessary to understand the actin cortex. The structure of the cortex governs cell mechanics; however, the relationship between the architecture and mechanics of the cortex is not yet well enough understood to be able to predict one from the other. Therefore, we quantitatively measured structural and mechanical cortex parameters, including cortical thickness, cortex mesh size, actin bundling, and cortex stiffness. These measurements required developing a combination of measurement techniques in scanning electron, expansion, confocal, and atomic force microscopy. We found that the structure and mechanics of the cortex of cells in interphase are different depending on whether the cell is suspended or adhered. We deduced general correlations between structural and mechanical properties and show how these findings can be explained within the framework of semiflexible polymer network theory. We tested the model predictions by perturbing the properties of the actin within the cortex using compounds. Our work provides an important step toward predictions of cell mechanics from cortical structures and suggests how cortex remodeling between different phenotypes impacts the mechanical properties of cells.

Abstract:It has long been known that neurons in the brain are not physiologically homogeneous. In response to current stimulus, they can fire several distinct patterns of action potentials that are associated with different physiological classes ranging from regular-spiking cells, fast-spiking cells, intrinsically bursting cells, and low-threshold cells. In this work we show that the high degree of variability in firing characteristics of action potentials among these cells is accompanied with a significant variability in the energy demands required to restore the concentration gradients after an action potential. The values of the metabolic energy were calculated for a wide range of cell temperatures and stimulus intensities following two different approaches. The first one is based on the amount of Na+ load crossing the membrane during a single action potential, while the second one focuses on the electrochemical energy functions deduced from the dynamics of the computational neuron models. The results show that the thalamocortical relay neuron is the most energy-efficient cell consuming between 7 and 18 nJ/cm2 for each spike generated, while both the regular and fast spiking cells from somatosensory cortex and the intrinsically-bursting cell from a cat visual cortex are the least energy-efficient, and can consume up to 100 nJ/cm2 per spike. The lowest values of these energy demands were achieved at higher temperatures and high external stimuli.

Abstract:The evolutionary history of cells has been marked by drastic increases in complexity. Some hypothesize that such cellular complexification requires a massive energy flux as the origin of new features is hypothetically more energetically costly than their evolutionary maintenance. However, it remains unclear how increases in cellular complexity demand more energy. I propose that the early evolution of new genes with weak functions imposes higher energetic costs by overexpression before their functions are evolutionarily refined. In the long term, the accumulation of new genes deviates resources away from growth and reproduction. Accrued cellular complexity further requires additional infrastructure for its maintenance. Altogether, this suggests that larger and more complex cells are defined by increased survival but lower reproductive capacity.

Abstract:The connection between optimal biological function and energy use, measured for example by the rate of metabolite consumption, is a current topic of interest in the systems biology literature which has been explored in several different contexts. In [J. P. Barton and E. D. Sontag, Biophys. J. 104, 6 (2013)], we related the metabolic cost of enzymatic futile cycles with their capacity to act as insulators which facilitate modular interconnections in biochemical networks. There we analyzed a simple model system in which a signal molecule regulates the transcription of one or more target proteins by interacting with their promoters. In this note, we consider the case of a protein with an active and an inactive form, and whose activation is controlled by the signal molecule. As in the original case, higher rates of energy consumption are required for better insulator performance.

Abstract:The actin cortex is a thin layer of actin, myosin, and actin binding proteins that underlies the membrane of most animal cells. It is highly dynamic and can undergo remodelling on time-scales of tens of seconds thanks to protein turnover and myosin-mediated contractions. The cortex enables cells to resist external mechanical stresses, controls cell shape, and allows cells to exert forces on their neighbours. Thus, its mechanical properties are key to its physiological function. Here, we give an overview of how cortex composition, structure, and dynamics control cortex mechanics and cell shape. We use mitosis as an example to illustrate how global and local regulation of cortex mechanics give rise to a complex series of cell shape changes.

Abstract:Cells are able to generate phenotypic diversity both during development and in response to stressful and changing environments, aiding survival. The biologically and medically vital process of a cell assuming a functionally important fate from a range of phenotypic possibilities can be thought of as a cell decision. To make these decisions, a cell relies on energy dependent pathways of signalling and expression. However, energy availability is often overlooked as a modulator of cellular decision-making. As cells can vary dramatically in energy availability, this limits our knowledge of how this key biological axis affects cell behaviour. Here, we consider the energy dependence of a highly generalisable decision-making regulatory network, and show that energy variability changes the sets of decisions a cell can make and the ease with which they can be made. Increasing intracellular energy levels can increase the number of stable phenotypes it can generate, corresponding to increased decision-making capacity. For this decision-making architecture, a cell with intracellular energy below a threshold is limited to a singular phenotype, potentially forcing the adoption of a specific cell fate. We suggest that common energetic differences between cells may explain some of the observed variability in cellular decision-making, and demonstrate the importance of considering energy levels in several diverse biological decision-making phenomena.

Abstract:The neocortex, a complex system driving multi-region interactions, remains a core puzzle in neuroscience. Despite quantitative insights across brain scales, understanding the mechanisms underlying neural activities is challenging. Advances from Hopfield networks to large-scale cortical models have deepened neural network theory, yet these models often fall short of capturing global brain functions. In large-scale cortical networks, an intriguing hierarchy of timescales reflects diverse information processing speeds across spatial regions. As a non-equilibrium system, the brain incurs significant energy costs, with long-distance connectivity suggesting an evolutionary spatial organization. To explore these complexities, we introduce a nonequilibrium landscape flux approach to analyze cortical networks. This allows us to quantify potential landscapes and principal transition paths, uncovering dynamical characteristics across timescales. We examine whether temporal hierarchies correlate with stimuli distribution and how hierarchical networks exhibit differential responses. Furthermore, our analysis quantifies the thermodynamic cost of sustaining cognition, highlighting a link to network connectivity. These findings provide insights into energy consumption during cognitive processes and emphasize the spatial benefits for working memory tasks. Experimental validation is challenging due to evolutionary variability, making our theoretical approach valuable for quantifying complex dynamics. By assessing time irreversibility and critical slowdown, we gain predictive insights into network bifurcations and state transitions, offering practical tools for identifying cortical state changes. These results advance our understanding of cortical dynamics.

Abstract:The prevalence of multicellular organisms is due in part to their ability to form complex structures. How cells pack in these structures is a fundamental biophysical issue, underlying their functional properties. However, much remains unknown about how cell packing geometries arise, and how they are affected by random noise during growth - especially absent developmental programs. Here, we quantify the statistics of cellular neighborhoods of two different multicellular eukaryotes: lab-evolved "snowflake" yeast and the green alga $Volvox~carteri$. We find that despite large differences in cellular organization, the free space associated with individual cells in both organisms closely fits a modified gamma distribution, consistent with maximum entropy predictions originally developed for granular materials. This 'entropic' cellular packing ensures a degree of predictability despite noise, facilitating parent-offspring fidelity even in the absence of developmental regulation. Together with simulations of diverse growth morphologies, these results suggest that gamma-distributed cell neighborhood sizes are a general feature of multicellularity, arising from conserved statistics of cellular packing.

Abstract:The actomyosin cortex is an active material that provides animal cells with a strong but flexible exterior, whose mechanics, including non-Gaussian fluctuations and occasional large displacements or cytoquakes, have defied explanation. We study the active nanoscale fluctuations of the cortex using high-performance tracking of an array of flexible microposts adhered to multiple cultured cell types. When the confounding effects of static heterogeneity and tracking error are removed, the fluctuations are found to be heavy-tailed and well-described by a truncated Lévy stable distribution over a wide range of timescales and multiple cell types. Notably, cytoquakes appear to correspond to the largest random displacements, unifying all cortical fluctuations into a single spectrum. These findings reinforce the cortex's previously noted similarity to soft glassy materials such as foams, while the form of the fluctuation distribution will constrain future models of the cytoskeleton.

Abstract:Many biological, physical, and social interactions have a particular dependence on where they take place. In living cells, protein movement between the nucleus and cytoplasm affects cellular response (i.e., proteins must be present in the nucleus to regulate their target genes). Here we use recent developments from dynamical systems and chemical reaction network theory to identify and characterize the key-role of the spatial organization of eukaryotic cells in cellular information processing. In particular the existence of distinct compartments plays a pivotal role in whether a system is capable of multistationarity (multiple response states), and is thus directly linked to the amount of information that the signaling molecules can represent in the nucleus. Multistationarity provides a mechanism for switching between different response states in cell signaling systems and enables multiple outcomes for cellular-decision making. We find that introducing species localization can alter the capacity for multistationarity and mathematically demonstrate that shuttling confers flexibility for and greater control of the emergence of an all-or-none response.

Quantifying dissipation in stochastic complex oscillations

Abstract:Fluctuations-driven complex oscillations are experimentally observed in cellular systems such as hepatocytes, cardiac cells, neuronal cells, etc. These systems are generally operating in regimes far from thermodynamic equilibrium. To study nonequilibrium thermodynamic properties such as energy dissipation in stochastic complex oscillations, we consider stochastic modeling of two nonlinear biological oscillators, namely, the intracellular calcium (Ca$^{2+}$) oscillation model and the Hindmarsh-Rose model for neuronal dynamics. These models exhibit various types of complex oscillations like bursting and quasi-periodic oscillations for various system parameter values. In this work, we formulate open chemical reaction schemes for the two model systems driving the systems far from thermodynamic equilibrium. We then analyze the steady-state total entropy production rate (EPR) in the various types of stochastic complex oscillations. Our results show higher values of steady-state total EPR in stochastic complex oscillations than simple periodic oscillations. Moreover, in the Hindmarsh-Rose neuronal model, we observe an order-to-disorder transition from periodic (organized) bursts of spikes to chaotic (unorganized) oscillations with distinct behaviors of steady-state total EPR. Our results reveal that stochastic complex oscillations are produced at the cost of higher energy consumption and that it requires a higher thermodynamic cost to maintain the periodic bursts than chaotic oscillations. Our findings indicate that complex cellular regulatory or signaling processes by Ca$^{2+}$ that help perform complex tasks of the nervous system or rich information coding by neurons involve a higher thermodynamic cost. The results deepen our understanding of energy dissipation in nonlinear, nonequilibrium biological systems with stochastic complex oscillatory dynamics.

Abstract:Mechanical forces direct a host of cellular and tissue processes. While much emphasis is placed on cell adhesion complexes as force sensors, these forces must be transmitted through the cortical cytoskeleton. However, how the cortex senses and transmits forces and how cytoskeletal proteins interact in response to these forces are poorly understood. Here, by combining molecular and mechanical experimental perturbations with theoretical multi-scale modeling, we decipher cortical mechanosensing from molecular to cellular scales. Forces are shared between myosin II and different actin crosslinkers with myosin having potentiating or inhibitory effects on certain crosslinkers. Furthermore, different types of cell deformations elicit distinct responses: myosin and α-actinin respond to dilation while filamin mainly reacts to shear. The kinetics of each protein's accumulation may be explained by its molecular mechanisms. Finally, protein accumulation, along with the cell's viscoelastic state, can also explain the monotonic or oscillatory contraction against mechanical load in different mutant strains.

Abstract:Investigation of energy mechanisms at the collective cell scale is a challenge for understanding various biological processes, such as embryonic development and tumor metastasis. Here we investigate the energetics of self-sustained mesoscale turbulence in confluent two-dimensional (2D) cell monolayers. We find that the kinetic energy and enstrophy of collective cell flows in both epithelial and non-epithelial cell monolayers collapse to a family of probability density functions, which follow the q -Gaussian distribution rather than the Maxwell–Boltzmann distribution. The enstrophy scales linearly with the kinetic energy as the monolayer matures. The energy spectra exhibit a power-decaying law at large wavenumbers, with a scaling exponent markedly different from that in the classical 2D Kolmogorov–Kraichnan turbulence. These energetic features are demonstrated to be common for all cell types on various substrates with a wide range of stiffness. This study provides unique clues to understand active natures of cell population and tissues.

Abstract:Electric potential distributions can act as instructive pre-patterns for development, regeneration, and tumorigenesis in cell systems. The biophysical states influence transcription, proliferation, cell shape, migration, and differentiation through biochemical and biomechanical downstream transduction processes. A major knowledge gap is the origin of spatial patterns in vivo, and their relationship to the ion channels and the electrical synapses known as gap junctions. Understanding this is critical for basic evolutionary developmental biology as well as for regenerative medicine. We computationally show that cells may express connexin proteins with different voltage-gated gap junction conductances as a way to maintain multicellular regions at distinct membrane potentials. We show that increasing the multicellular connectivity via enhanced junction function does not always contribute to the bioelectrical normalization of abnormally depolarized multicellular patches. From a purely electrical junction view, this result suggests that the reduction rather than the increase of specific connexin levels can also be a suitable bioelectrical approach in some cases and time stages. We offer a minimum model that incorporates effective conductances ultimately related to specific ion channel and junction proteins that are amenable to external regulation. We suggest that the bioelectrical patterns and their encoded instructive information can be externally modulated by acting on the mean fields of cell systems, a complementary approach to that of acting on the molecular characteristics of individual cells. We believe that despite the limitations of a biophysically focused model, our approach can offer useful qualitative insights into the collective dynamics of cell system bioelectricity.
