Abstract:Wetland tree stems have recently been shown to be a major source of methane emissions. However, the microbial communities associated within these stems (the caulosphere) and their contribution to biogeochemical cycling of methane and other compounds remain poorly understood. Here, we reveal that specialised microbial communities inhabit the bark of multiple Australian tree species and actively mediate the cycling of methane, hydrogen, and other climate-active trace gases. Based on genome-resolved metagenomics, most bark-associated bacteria are hydrogen metabolisers and facultative fermenters, adapted to dynamic redox and substrate conditions. Over three quarters of assembled genomes encoded genes for hydrogen metabolism, including novel lineages of Acidobacteriota, Verrucomicrobiota, and the candidate phylum JAJYCY01. Methanotrophs such as Methylomonas were abundant in certain trees and coexisted with hydrogenotrophic methanogenic Methanobacterium. Bark-associated microorganisms mediated aerobic oxidation of hydrogen, carbon monoxide, and methane at concentrations seen in planta, but under anoxic conditions barks could become a significant source of these gases. Field-based experiments and upscaling analysis suggested that bark communities are quantitatively significant mediators of global biogeochemical cycling, mitigating climatically-active gas emissions from stems and contributing to the net terrestrial sink of atmospheric hydrogen. These findings highlight the caulosphere as an important new research frontier for understanding microbial gas cycling and biogeochemistry.

Abstract:Methane is an important greenhouse gas 1 , but the role of trees in the methane budget remains uncertain 2 . Although it has been shown that wetland and some upland trees can emit soil-derived methane at the stem base 3,4 , it has also been suggested that upland trees can serve as a net sink for atmospheric methane 5,6 . Here we examine in situ woody surface methane exchange of upland tropical, temperate and boreal forest trees. We find that methane uptake on woody surfaces, in particular at and above about 2 m above the forest floor, can dominate the net ecosystem contribution of trees, resulting in a net tree methane sink. Stable carbon isotope measurement of methane in woody surface chamber air and process-level investigations on extracted wood cores are consistent with methanotrophy, suggesting a microbially mediated drawdown of methane on and in tree woody surfaces and tissues. By applying terrestrial laser scanning-derived allometry to quantify global forest tree woody surface area, a preliminary first estimate suggests that trees may contribute 24.6–49.9 Tg of atmospheric methane uptake globally. Our findings indicate that the climate benefits of tropical and temperate forest protection and reforestation may be greater than previously assumed.

Abstract:Until recently it has been assumed that the main site of methane exchange between the terrestrial biosphere and the atmosphere is soils. However, recent research has shown that tree stems can contribute substantial methane flux; moreover, the few studies that have examined foliar methane flux in situ have found non-negligible fluxes. Foliar methane uptake appears to be mediated by methanotrophic endophytes and is appreciable in upland forests where soils also show net methane oxidation. In contrast, foliar release of methane can occur in lowland forests in which soils show net methane release as a result of transport of dissolved methane through the xylem stream. There is evidence that both foliar methane uptake (and release) are mediated by stomatal conductance, suggesting that the capacity for foliar methane fluxes may be closely related to other gas-exchange-related functional traits of leaves that covary along the fast-slow leaf economics spectrum.&#160; Here we compile data on reported rates of foliar methane uptake in upland forests to test this idea. Data from three northern forest sites in Canada and Sweden indicate that: (1) methane uptake capacity is generally higher in broadleaf angiosperms than in conifers; and (2) methane uptake capacity is positively correlated with leaf nitrogen content, but shows a saturating pattern with a maximum rate of ~0.6-0.7 nmol m-2 s-1. Abstract:Trees can play different roles in the regulation of fluxes of methane (CH 4 ), a greenhouse gas with a warming potential 83 times greater than that of carbon dioxide. Forest soils have the greatest potential for methane uptake compared to other land uses. In addition to their influence on soil CH 4 fluxes, trees can act directly as a source or sink of CH 4 , by transporting CH 4 produced in the soil and harbouring the key microorganisms involved in CH 4 production and consumption (methanogens and methanotrophs). Tree CH 4 fluxes can vary between species characterized by different traits that influence transport and modify the availability of CH 4 reaction substrates as well as the habitat for methanogens and methanotrophs. Despite their important role in modulating CH 4 fluxes from forest ecosystems, the identity and role of tree traits influencing these fluxes are poorly consolidated in the literature. The objectives of this paper are to 1) Review the functional traits of trees associated with their role in the regulation of CH 4 emissions; 2) Assess the importance of inter-specific variability in CH 4 fluxes via a global analysis of tree methane fluxes in the literature. Our review highlights that differences in CH 4 fluxes between tree species and individuals can be explained by a diversity of traits influencing CH 4 transport and microbial production of CH 4 such as wood density and secondary metabolites. We propose a functional classification for trees based on the key traits associated with a function in CH 4 emissions. We identified the fast-growing species with low wood density, species adapted to flood and species vulnerable to rot as functional groups which can be net sources of CH 4 in conditions favorable to CH 4 production. The global analysis further demonstrated the importance of taxonomy, with other factors such as land type and season in explaining variability in tree CH 4 fluxes.

Abstract:Methane (CH4) emissions exert large effects on the global climate. Tree stems are vital sources of emissions in ecosystem CH4 budgets. This paper reviewed the number of publications, journals, authors, keywords, research hotspots, and challenges. A total of 990 articles from 2006 to 2022 were collected based on the Web of Science database. The intellectual base was analyzed using CiteSpace 6.3.1 and VOSviewer 1.6.20 softwares. The results illustrated a growing trend in the study of tree stem methane emissions. The United States was the most research-active country; however, the most active institution was the Chinese Academy of Sciences in China. The research on stem methane emission by Vincent Gauci, Katerina Machacova, Zhi-Ping Wang, Kazuhiko Terazawa, Kristofer R. Covey, and Sunitha R. Pangala has had a significant impact. Current research indicates that stem CH4 emissions significantly vary among different tree species and are influenced by leaf type, forest type, tree height, whether the trees are alive or dead, and other environmental conditions (such as soil water content, air temperature, CO2 fluxes, and specific density). Soil CH4 fluxes and production by methanogens in heartwood were the primary sources of tree stem methane. Some pectin or cellulose from trees may also be converted into methane. Moreover, methane can be produced and released during the decomposition of deadwood by basidiomycetes. Furthermore, there are some trends and challenges for the future: (1) distinguishing and quantifying emissions from various sources; (2) accurately assessing the impact of floods on methane emissions is crucial, as the water level is the main factor affecting CH4 emissions; and (3) addressing the limited understanding of the microbial mechanisms of methane production in different tree species and investigating how microbial communities affect the production and emission of methane is vital. These advances will contribute to the accurate assessment of methane emissions from global ecosystems.

Abstract:Riparian buffer systems (RBS) are a common agroforestry practice that involves maintaining a forested boundary adjacent to water bodies to protect the aquatic ecosystems in agricultural landscapes. While RBS have potential for carbon sequestration, they also can be sources of methane emissions. Our study site at Washington Creek in Southern Ontario, includes a rehabilitated tree buffer (RH), a grassed buffer (GRB), an undisturbed deciduous forest (UNF), an undisturbed coniferous forest (CF), and an adjacent agricultural field (AGR). The objective of this study was to assess the diversity and activity of CH4 cycling microbial communities in soils sampled during hot moments of methane fluxes (July 04 and August 15). We used qPCR and high-throughput amplicon sequencing from both DNA and cDNA to target methanogen and methanotroph communities. Methanogens, including the archaeal genera Methanosaeta, Methanosarcina, Methanomassiliicoccus, and Methanoreggula, were abundant in all RBSs, but they were significantly more active in UNF soils, where CH4 emissions were highest. Methylocystis was the most prevalent taxon among methanotrophs in all the riparian sites, except for AGR soils where the methanotrophs community was composed primarily of members of rice paddy clusters (RPCs and RPC-1) and upland soil clusters (TUSC and USCα). The main factors influencing the composition and assembly of methane-cycling microbiomes were soil carbon and moisture content. We concluded that the differences in CH4 fluxes observed between RBSs were primarily caused by differences in the presence and activity of methanogens, which were influenced by total soil carbon and water content. Overall, this study emphasizes the importance of understanding the microbial drivers of CH4 fluxes in RBSs in order to maximize RBS environmental benefits.

Abstract:Wetlands are the largest natural source of methane (CH4) but the role of plant traits in wetland CH4 emissions remains uncertain. While plant belowground traits could alter wetland CH4 fluxes, they have been largely understudied. We present a conceptual framework connecting various root traits to wetland CH4 production, consumption and transport via four root function categories: gas transport, carbon substrate provision, physicochemical influences and root system architecture. We identify knowledge gaps and provide recommendations for future research in order to improve our understanding of root‐mediated CH4 cycling in wetlands. Wetlands are the largest natural source of methane (CH4) globally. Climate and land use change are expected to alter CH4 emissions but current and future wetland CH4 budgets remain uncertain. One important predictor of wetland CH4 flux, plants, play an important role in providing substrates for CH4‐producing microbes, increasing CH4 consumption by oxygenating the rhizosphere, and transporting CH4 from soils to the atmosphere. Yet, there remain various mechanistic knowledge gaps regarding the extent to which plant root systems and their traits influence wetland CH4 emissions. Here, we present a novel conceptual framework of the relationships between a range of root traits and CH4 processes in wetlands. Based on a literature review, we propose four main CH4‐relevant categories of root function: gas transport, carbon substrate provision, physicochemical influences and root system architecture. Within these categories, we discuss how individual root traits influence CH4 production, consumption, and transport (PCT). Our findings reveal knowledge gaps concerning trait functions in physicochemical influences, and the role of mycorrhizae and temporal root dynamics in PCT. We also identify priority research needs such as integrating trait measurements from different root function categories, measuring root‐CH4 linkages along environmental gradients, and following standardized root ecology protocols and vocabularies. Thus, our conceptual framework identifies relevant belowground plant traits that will help improve wetland CH4 predictions and reduce uncertainties in current and future wetland CH4 budgets.

Abstract:Trees in natural forests are a major contributor to atmospheric methane (CH 4 ), yet these emissions have never been investigated in reclaimed forests. Our study aimed to assess the magnitude, seasonality, drivers, and contributions of tree CH 4 emissions to ecosystem CH 4 flux in the reclaimed forests. We measured CH 4 emissions from different emission pathways, including the stems of trees ( Populus euramericana , Metasequoia glyptostroboides , and Camphora officinarum ), shoots of herbs ( Carex breviculmis and Carex dispalata ), and soils in the two reclaimed forests with reclamation periods of 12 and 5 years. We identified factors controlling seasonal tree CH 4 emissions and measured tree morphological variables (diameter at breast height, wood density, and lenticel density) to determine species differences in emissions.

Abstract:It is often reported in the technical literature that the presence of vegetation improves the methane oxidation efficiency of biosystems; however, the phenomena involved and biosystem performance results are still poorly documented, particularly in the field. This triggered a study to assess the importance of vegetation in methane oxidation efficiency (MOE). In this study, 4 large scale columns, each filled with sand, topsoil and a mixture of compost and topsoil were tested under controlled conditions in the laboratory and partially controlled conditions in the field. Four series of laboratory tests and two series of field tests were performed. 4 different plant covers were tested for each series: Trifolium repens L. (White clover), Phleum pratense L. (Timothy grass), a mixture of both, and bare soil as the control biosystem. The study results indicated that up to a loading equal to 100 g CH4/m(2)/d, the type of plant cover did not influence the oxidation rates, and the MOE was quite high (⩾ 95%) in all columns. Beyond this point, the oxidation rate continued to increase, reaching 253 and 179 g CH4/m(2)/d in laboratory and field tests respectively. In the end, the bare soil achieved as high or higher MOEs than vegetated biosystems. Despite the fact that the findings of this study cannot be generalized to other types of biosystems and plants and that the vegetation types tested were not fully grown, it was shown that for the short-term tests performed and the types of substrates and plants used herein, vegetation does not seem to be a key factor for enhancing biosystem performance. This key conclusion does not corroborate the conclusion of the relatively few studies published in the technical literature assessing the importance of vegetation in MOE.

Abstract:Wetlands are the largest natural source of terrestrial CH 4 emissions. Afforestation can enhance soil CH 4 oxidation and decrease methanogenesis, yet the driving mechanisms leading to these effects remain unclear. We analyzed the structures of communities of methanogenic and methanotrophic microbes, quantification of mcr A and pmo A genes, the soil microbial metagenome, soil properties and CH 4 fluxes in afforested and non-afforested areas in the marshland of the Yangtze River. Compared to the non-afforested land use types, net CH 4 emission decreased from bare land, natural vegetation and 5-year forest plantation and transitioned to net CH 4 sinks in the 10- and 20-year forest plantations. Both abundances of mcr A and pmo A genes decreased significantly with increasing plantation age. By combining random forest analysis and structural equation modeling, our results provide evidence for an important role of the abundance of functional genes related to methane production in explaining the net CH 4 flux in this ecosystem. The structures of methanogenic and methanotrophic microbial communities were of lower importance as explanatory factors than functional genes in terms of in situ CH 4 flux. We also found a substantial interaction between functional genes and soil properties in the control of CH 4 flux, particularly soil particle size. Our study provides empirical evidence that microbial community function has more explanatory power than taxonomic microbial community structure with respect to in situ CH 4 fluxes. This suggests that focusing on gene abundances obtained, e.g., through metagenomics or quantitative/digital PCR could be more effective than community profiling in predicting CH 4 fluxes, and such data should be considered for ecosystem modeling.

Abstract:Abstract. Tropical ecosystems contribute significantly to global emissions of methane (CH4), and landscape topography influences the rate of CH4 emissions from wet tropical forest soils. However, extreme events such as drought can alter normal topographic patterns of emissions. Here we explain the dynamics of CH4 emissions during normal and drought conditions across a catena in the Luquillo Experimental Forest, Puerto Rico. Valley soils served as the major source of CH4 emissions in a normal precipitation year (2016), but drought recovery in 2015 resulted in dramatic pulses in CH4 emissions from all topographic positions. Geochemical parameters including (i) dissolved organic carbon (C), acetate, and soil pH and (ii) hydrological parameters like soil moisture and oxygen (O2) concentrations varied across the catena. During the drought, soil moisture decreased in the slope and ridge, and O2 concentrations increased in the valley. We simulated the dynamics of CH4 emissions with the Microbial Model for Methane Dynamics-Dual Arrhenius and Michaelis–Menten (M3D-DAMM), which couples a microbial functional group CH4 model with a diffusivity module for solute and gas transport within soil microsites. Contrasting patterns of soil moisture, O2, acetate, and associated changes in soil pH with topography regulated simulated CH4 emissions, but emissions were also altered by rate-limited diffusion in soil microsites. Changes in simulated available substrate for CH4 production (acetate, CO2, and H2) and oxidation (O2 and CH4) increased the predicted biomass of methanotrophs during the drought event and methanogens during drought recovery, which in turn affected net emissions of CH4. A variance-based sensitivity analysis suggested that parameters related to aceticlastic methanogenesis and methanotrophy were most critical to simulate net CH4 emissions. This study enhanced the predictive capability for CH4 emissions associated with complex topography and drought in wet tropical forest soils.

Abstract:Microscopic turgor-operated gas valves on leaf surfaces—stomata—facilitate gas exchange between the plant and the atmosphere, and respond to multiple environmental and endogenous cues. Collectively, stomatal activities affect everything from the productivity of forests, grasslands and crops to biophysical feedbacks between land surface vegetation and climate. In 1976, plant physiologist Paul Jarvis reported an empirical model describing stomatal responses to key environmental and plant conditions that predicted the flux of water vapour from leaves into the surrounding atmosphere. Subsequent theoretical advances, building on this earlier approach, established the current paradigm for capturing the physiological behaviour of stomata that became incorporated into sophisticated models of land carbon cycling. However, these models struggle to accurately predict observed trends in the physiological responses of Northern Hemisphere forests to recent atmospheric CO 2 increases, highlighting the need for improved representation of the role of stomata in regulating forest–climate interactions. Bridging this gap between observations and theory as atmospheric CO 2 rises and climate change accelerates creates challenging opportunities for the next generation of physiologists to advance planetary ecology and climate science. This commentary was written to celebrate the 350th anniversary of the journal Philosophical Transactions of the Royal Society .

Abstract:Forest soil microbes play a crucial role in regulating atmospheric-soil carbon fluxes. Environmental heterogeneity across forest types and regions may lead to differences in soil CO 2 and CH 4 emissions. However, the microbial mechanisms underlying these emission variations are currently unclear. In this study, we measured CO 2 and CH 4 emissions of Robinia pseudoacacia forests along a north–south transect in the Loess Plateau. Using metagenomic sequencing, we investigated the structural and functional profiles of soil carbon cycling microbial communities. Results indicated that the forest CO 2 emissions of Robinia pseudoacacia was significantly higher in the north region than in the south region, while the CH 4 emission was oppositely. This is mainly attributed to changes in gene abundance driven by soil pH and moisture in participating carbon degradation and methane oxidation processes across different forest regions. The gene differences in carbon fixation processes between regions primarily stem from the Calvin cycle, where the abundance of rbcL, rbcS, and prkB genes dominates microbial carbon fixation in forest soils. Random forest models revealed key genes involved in predicting forest soil CO 2 emissions, including SGA1 and amyA for starch decomposition, TYR for lignin decomposition, chitinase for chitin decomposition, and pectinesterase for pectin decomposition. Microbial functional characterization revealed that interregional differences in CH 4 emissions during methane metabolism may originate from methane oxidation processes, and the associated gene abundances (glyA, ppc, and pmoB) were key genes for predicting CH 4 emissions from forest soils. Our results provide new insights into the microbial mechanisms of CO 2 and CH 4 emissions from forest soils, which will be crucial for accurate prediction of the forest soil carbon cycle in the future.

Abstract:Vegetation root exudates have the ability to shape soil microbial community structures, thereby enhancing CH4 bio-oxidation capacity in landfill cover systems. In this study, the CH4 oxidation capacity of indigenous vegetation rhizosphere microorganisms within operational landfill covers in Chongqing, China, was investigated for the first time, with the objective of identifying suitable plant candidates for CH4 mitigation initiatives within landfill cover systems. Furthermore, a multi-omics methodology was employed to explore microbial community structures and metabolic variances within the rhizospheric environment of diverse vegetation types. The primary aim was to elucidate the fundamental factors contributing to divergent CH4 oxidation capacities observed in rhizosphere soils. The findings demonstrated that herbaceous vegetation predominated in landfill covers. Notably, Rumex acetosa exhibited the highest CH4 oxidation capacity in the rhizosphere soil, approximately 20 times greater than that in non-rhizosphere soil. Root exudates played a crucial role in inducing the colonization of CH4-oxidizing functional microorganisms in the rhizosphere, subsequently prompting the development of specific metabolic pathways. This process, in turn, enhanced the functional activity of the microorganisms while concurrently bolstering their tolerance to microbial pollutants. Consequently, the addition of substances like Limonexic acid strengthened the CH4 bio-oxidation process, thereby underscoring the suitability of Rumex acetosa and similar vegetation species as preferred choices for landfill cover vegetation restoration.

Abstract:Significance Termites are important decomposers of plant material in tropical ecosystems, and thereby produce globally significant amounts of the greenhouse gas CH 4 . Here, we provide a mechanistic understanding of CH 4 turnover in termite mounds to fill a long-standing knowledge gap. Using field measurements, we show that termite mounds oxidize, on average, half of the CH 4 produced by termites before emission. This “hidden” biofilter mechanism is mediated by methanotrophic bacteria living in the mound walls or the soil beneath, for which internal termite-mound structures can facilitate CH 4 transport. Process links within the mound stabilize the filter efficiency. Moreover, we estimate undisturbed termite biomass via CH 4 emissions. This knowledge is crucial to reduce uncertainty in global termite-derived CH 4 emissions.

Abstract:Here is a commentary on “Methane Fluxes in Tidal Marshes of the Contiguous United States” recently published in Global Change Biology . Tidal wetlands are distinctive ecosystems with highly diverse species composition and complex, flexible environments. Thus, it is critical to accurately determine CH 4 emissions from tidal wetlands in a changing climate. This study provides a very valuable data set to further explore the patterns, responses, and adaptation of CH 4 fluxes in different tidal wetland ecosystems. We look forward to future research to further explore the unique processes and mechanisms of methane emissions in tidal wetlands in the future.
