Abstract:Seeds play key roles in the acquisition of plant pioneer microbiota, including the transmission of microbes from parent plants to offspring. However, the issues about seed microbial communities are mostly unknown, especially for their potential origins and the factors influencing the structure and composition. In this study, samples of rice seed and rhizosphere were collected from northeast and central-south China in two harvest years and analyzed using a metabarcoding approach targeting 16S rRNA gene region. A higher level of vertical transmission (from parent seed microbiota to offspring) was revealed, as compared to the acquisition from the rhizosphere (25.5 vs 10.7%). The core microbiota of the rice seeds consisted of a smaller proportion of OTUs (3.59%) than that of the rice rhizosphere (7.54%). Among the core microbiota, species in Arthrobacter, Bacillus, Blastococcus, Curtobacterium, Pseudomonas, and Ramlibacter have been reported as potential pathogens and/or beneficial bacteria for plants. Both the seed and the rhizosphere of rice showed distance-decay of similarity in microbial communities. Seed moisture and winter mean annual temperature (WMAT) had significant impacts on seed microbiota, while WMAT, total carbon, available potassium, available phosphorus, aluminum, pH, and total nitrogen significantly determined the rhizosphere microbiota. Multiple functional pathways were found to be enriched in the seed or the rhizosphere microbiota, which, to some extent, explained the potential adaptation of bacterial communities to respective living habitats. The results presented here elucidate the composition and possible sources of rice seed microbiota, which is crucial for the health and productivity management in sustainable agriculture.

Abstract:With the use of a seed washing technique, more than 4000 Gram negative bacteria were isolated by two improved isolation methods from 446 batches of 1 kg rice seed samples obtained from 22 provinces in the Philippines. They were initially characterized on the basis of colony morphology and results of biochemical and pathogenicity tests. Six hundred and fifty-two strains were further identified by Biolog, from which 133 were selected for fatty acid methyl ester (FAME) analysis together with 80 standard reference! strains. Six-teen species or types ofPseudomonas and 17 genera of non-pseudomonads were identified, more than one third of which have not been recorded in rice. The most predominant species observed wereP. putida andP. fulva. About 17% of the strains ofPseudomonas and 2% of the non-pseudomonads were antagonistic to one or more fungal or bacterial pathogens of rice. Rice seed is an important source of biological control agents.
Gram-Positive Bacteria Associated with Rice in China and Their Antagonists Against the Pathogens of Sheath Blight and Bakanae Disease in Rice

Abstract:It is necessary to understand the bacterial populations associated with rice so as to provide more information and natural resources for effective management of major diseases in rice. A survey on screening and identification of gram-positive bacteria was conducted during 1998-2004. Seven hundred and fifty-six rice samples were collected from Zhejiang, Jiangsu, Fujian and Yunnan Provinces, China. Over 1000 bacterial isolates were isolated and tested for colony morphology, pathogenicity, and some characteristics of bacteriology including Gram staining, fluorescent pigment on Kings medium B and microscopic observation for endospore. Together with five standard reference strains, 74 representative gram-positive bacterial isolates were confirmed by Biolog and gas chromatographic analysis of fatty acid methyl esters. Five bacterial species of Bacillus and other three genera were identified and isolates from Bacillus sublitis and Bacillus megaterium, exhibited the most effective inhibition against the pathogens of sheath blight and bakanae disease of rice. A few isolates from Bacillus pumilus and Bacillus megaterium showed weak virulent on rice together with some virulent isolates, risk should be considered when isolates from these species were screened for biocontrol agents.
Early inoculation of an endophyte alters the assembly of bacterial communities across rice plant growth stages

Abstract:The core endophytes of plants are regarded as promising resources in future agroecosystems. How they affect the assembly of rice-related bacterial communities after early inoculation remains unclear. Here, we examined bacterial communities across 148 samples, including bulk and rhizosphere soils, sterilized roots, stems, and seeds at the seedling, tillering, booting, and maturity stages. Tissue cultured rice seedlings were inoculated with Xathomonas sacchari JR3-14, a core endophytic bacterium of rice seeds, before transplanting. The results revealed that α-diversity indices were significantly enhanced in the root and stem endosphere at the seedling stage. β-diversity was altered at most plant developmental stages, except for the root and stem at the booting stage. Network complexity consequently increased in the root and stem across rice growth stages, other than the stem endosphere at the booting stage. Four abundant beneficial bacterial taxa, Bacillus, Azospira, Azospirillum, and Arthrobacter, were co-enriched during the early growth stage. Infer Community Assembly Mechanisms by Phylogenetic-bin-based null model analysis revealed a higher relative contribution of drift and other eco-evolutionary processes mainly in root compartments across all growth stages, but the opposite pattern was observed in stem compartments. IMPORTANCE Endophytic bacteria are regarded as promising environmentally friendly resources to promote plant growth and plant health. Some of microbes from the seed are able to be carried over to next generation, and contribute to the plant's ability to adapt to new environments. However, the effects of early inoculation with core microbes on the assembly of the plant microbiome are still unclear. In our study, we demonstrate that early inoculation of the rice seed core endophytic bacterium Xanthomonas sacchari could alter community diversity, enhance complexity degree of network structure at most the growth stages, and enrich beneficial bacteria at the seedling stage of rice. We further analyzed the evolutionary processes caused by the early inoculation. Our results highlight the new possibilities for research and application of sustainable agriculture by considering the contribution of seed endophytes in crop production and breeding.
Composition and Diversity of Endophytic Bacterial Communities in the Seeds of Upland Rice Resources from Different Origin Habitats in China

Abstract:The cultivation of high-quality upland rice, which is known to be drought tolerant and widely adaptable, can help solve the challenges of food and water shortages for the world's rising populations, so it is of great significance to sustainable agricultural development. Certain microbial agents can further enhance plant drought resistance, such as the endophytic bacteria that live in plant seeds without causing infection, making them a vital resource that can improve upland rice cultivation and yield. In this study, high-throughput sequencing technology based on the Illumina MiSeq platform was used to investigate the structure and diversity of endophytic bacterial communities in the seeds of 12 upland rice varieties from different areas in Yunnan Province, China. The results showed that 39 endophytic operational taxonomic units (OTUs) were found to coexist in all samples. At the phylum level, the dominant phyla in the 12 seed samples were Proteobacteria (66.92–99.98%). At the genus level, Pantoea (9.75–99.24%), Pseudomonas (0.11–37.24%), Curtobacterium (0.01–19.90%), Microbacterium (0.01–14.95%), Methylobacterium (0.40–5.86%), Agrobacterium (0.01–4.53%), Sphingomonas (0.04–1.56%), Aurantimonas (0.01–1.45%) and Rhodococcus (0.11–1.09%) were found to be the dominant genera coexisting in all the tested upland rice seeds tested, representing the core microbiota in upland rice seeds. Furthermore, correlation analysis showed that upland rice habitat environmental factors, such as climate, precipitation and altitude, exert significant effects on the composition and diversity of the endophytic bacterial communities in the upland rice seeds. The findings of this study contribute significantly to understanding the relationship between upland rice and its endophytic bacteria, which can be developed to enhance drought tolerance and yield in this important crop.

Identification and Detection of Two Types of Opportunistic Human Bacterial Pathogens from Rice

Abstract:Burkholderia cepacia (Bc) and Pseudomonas aeruginosa (Pa) are both biocontrol agents in agriculture and opportunistic human pathogens in hospitals. It’s the key point to understand their characteristics and distribution in rice so as to effectively manage and utilize them. In the past nine years, the two opportunistic human pathogens were identified and detected from 631 rice seed samples and 117 rice plant samples from plain, highland and mountain of rice growing areas in China. Bc and Pa could be primarily differentiated by common bacteriological characteristics and pathogenicity tests and identified into species level by Biolog and FAME. However, the genotypes of Bc still could not be distinguished. Bc and Pa mainly existed in rice roots. The distribution of Bc and Pa in the rice growing areas was the highest in the plain, being 6.1% and 16.1%, and the lowest in the mountain, being 1.0% and 7.8%, respectively.
Comparison of Microbial Diversity of Nonpathogenic Bacteria from Rice Seeds in Yangtze Delta Area, China and Japan

Abstract:During 1997-1999, more than 3200 nonpathogenic bacterial isolates were isolated from 276 rice seed samples in Yangtze Delta area, China and 303 isolates from 30 samples in Japan. After basic bacteriology, colony morphology and pathogenicity test, 386 representative Gram negative and 30 Gram positive bacteria were selected for Biolog test and used for evaluation of antagonists against three major pathogens of rice. Ten species or types of Pseudomonas were detected from rice seeds in China and six species in Japan. Fifteen and 13 species of non-Pseudomonas were found in China and Japan, respectively. All the species of the non-Pseudomonas were first reported from rice seeds in China. Fourteen and ten bacterial species of five genera were involved in the antagonists in Yangtze Delta area, China and Japan, respectively. About 64% of the total bacterial species having antagonists were from genus Pseudomonas and Bacillus.
Continental-Scale Paddy Soil Bacterial Community Structure, Function, and Biotic Interaction

Abstract:Rice paddy soil-associated microbiota participate in biogeochemical processes that underpin rice yield and soil sustainability, yet continental-scale biogeographic patterns of paddy soil microbiota remain elusive. The soil bacteria of four typical Chinese rice-growing regions were characterized and compared to those of nonpaddy soils. The paddy soil bacteria were significantly less diverse, with unique taxonomic and functional composition, and harbored distinct cooccurrence network topology. Both stochastic and deterministic processes shaped soil bacteria assembly, but paddy samples exhibited a stronger deterministic signature than nonpaddy samples. Compared to other environmental factors, climatic factors such as mean monthly precipitation and mean annual temperature described most of the variance in soil bacterial community structure. Cooccurrence network analysis suggests that the continental biogeographic variance in bacterial community structure was described by the competition between two mutually exclusive bacterial modules in the community. Keystone taxa identified in network models (Anaerolineales, Ignavibacteriae, and Deltaproteobacteria) were more sensitive to changes in environmental factors, leading us to conclude that environmental factors may influence paddy soil bacterial communities via these keystone taxa. Characterizing the uniqueness of bacterial community patterns in paddy soil (compared to nonpaddy soils) at continental scales is central to improving crop productivity and resilience and to sustaining agricultural soils. IMPORTANCE Rice fields provide food for over half of the world's human population. The ecology of paddy soil microbiomes is shaped by human activities, which can have a profound impact on rice yield, greenhouse gas emissions, and soil health. Investigations of the soil bacteria in four typical Chinese rice-growing regions showed that (i) soil bacterial communities maintain highly modularized species-to-species network structures; (ii) community patterns were shaped by the balance of integrated stochastic and deterministic processes, in which homogenizing selection and dispersal limitation dominate; and (iii) deterministic processes and climatic and edaphic factors influence community patterns mainly by their impact on highly connected nodes (i.e., keystone taxa) in networks. Characterizing the unique ecology of bacterial community patterns in paddy soil at a continental scale may lead to improved crop productivity and resilience, as well as sustaining agricultural soils.

Abstract:Upland rice is an ecotype crop resulting from the long-term domestication and evolution of rice in dry land without a water layer. Generally, the stems and leaves are thick and luxuriant, while the leaves also typically broad and light. The root system is developed with abundant root hair, and the osmotic pressure of the root and cell juice concentration in the leaves is high, while this plant is drought-resistant, heat-resistant, and water absorbent. This study aims to reveal the “core flora” of the endophytes in upland rice seeds by examining their diversity and community structures. It further intends to reveal the impact of the soil environment on the formation of endophyte community structures in upland rice seeds by comparing the environmental soil microorganisms in upland rice habitats. In this study, high-throughput sequencing technology based on the Illumina Hiseq 2500 platform was used to investigate the structure and diversity of endophytic bacterial communities using upland rice varieties collected from different locations and soil samples from unified planting sites as materials. Here, 42 endophytic OTUs were found to coexist in the 14 samples. At the phylum level, the first dominant phyla in all the samples were Proteobacteria (93.81–99.99%). At the genus level, Pantoea (8.77–87.77%), Pseudomonas (1.15–61.58%), Methylobacterium (0.40–4.64%), Sphingomonas (0.26–3.85%), Microbacterium (0.01–4.67%) and Aurantimonas (0.04–4.34%), which represent the core microflora in upland rice seeds, served as the dominant genera that coexisted in all the upland rice seeds tested. This study significant for the isolation, screening, functional evaluation, and re-action of various functional microorganisms in upland rice to improve its agronomic traits. It also provides a specific reference for the interaction between microorganisms and plants.

Assembly and variation of root-associated microbiota of rice during their vegetative growth phase with and without lindane pollutant

Abstract:Soil-derived microbiota associated with plant roots are conducive to plant growth and stress resistance. However, the spatio-temporal dynamics of microbiota in response to organochlorine pollution during the unstable vegetative growth phase of rice is not well understood. In this study, we focused on the rice ( Oryza sativa L.) microbiota across the bulk soil, rhizosphere and endosphere compartments during the vegetative growth phase in two different soils with and without lindane pollutant. The results showed that the factors of growth time, soil types and rhizo-compartments had significant influence on the microbial communities of rice, while lindane mostly stimulated the construction of endosphere microbiota at the vegetative phase. Active rice root-soil-microbe interactions induced an inhibition effect on lindane removal at the later vegetative growth phase in rice-growth-dependent anaerobic condition, likely due to the root oxygen loss and microbial mediated co-occurring competitive electron-consuming redox processes in soils. Each rhizo-compartment owned distinct microbial communities, and therefore, presented specific ecologically functional categories, while the moderate functional differences were also affected by plants species and residual pollution stress. This work revealed the underground micro-ecological process of microbiota and especially their potential linkage to the natural attenuation of residual organochlorine such as lindane.

Characterization of differences in seed endophytic microbiome in conventional and organic rice by amplicon-based sequencing and culturing methods

Abstract:The seed serves as the primary source for establishing microbial populations in plants across subsequent generations, influencing plant growth and overall health. Cropping conditions, especially farming practices, can influence the composition and functionality of the seed microbiome. Very little is known about the differences in seed microbiome between organic and conventional production systems. In this study, we characterized the endophytic microbial populations in seeds of rice grown under organic and conventional management practices through culture-dependent and -independent analyses. The V4 region of 16S rRNA was used for bacterial taxa identification, and the ITS1 region was used for the identification of fungal taxa. Our results revealed significantly higher Shannon and Simpson indices for bacterial diversity in the conventional farming system, whereas the fungal diversity was higher for observed, Shannon, and Simpson indices in the organic farming system. The cultivable endophytic bacteria were isolated and identified using the full-length 16S rRNA gene. There was no difference in culturable endophytic bacterial isolates in rice seeds grown under both conventional and organic farming systems. Among 33 unique isolates tested in vitro, three bacteria-Bacillus sp. ST24, Burkholderia sp. OR5, and Pantoea sp. ST25-showed antagonistic activities against Marasmius graminum, Rhizoctonia solani AG4, and R. solani AG11, the fungal pathogens causing seedling blight in rice. Importance: In this paper, we studied the differences in the endophytic microbial composition of rice seeds grown in conventional and organic farming systems. Our results demonstrate a greater bacterial diversity in conventional farming, while organic farming showcases a higher fungal diversity. Additionally, our research reveals the ability of seed bacterial endophytes to inhibit the growth of three fungal pathogens responsible for causing seedling blight in rice. This study provides valuable insights into the potential use of beneficial seed microbial endophytes for developing a novel microbiome-based strategy in the management of rice diseases. Such an approach has the potential to enhance overall plant health and improve crop productivity.

Abstract:Plant microbiomes play an important role in agricultural productivity, but there is still much to learn about their provenance, diversity, and organization. In order to study the role of vertical transmission in establishing the bacterial and fungal populations of juvenile plants, we used high-throughput sequencing to survey the microbiomes of seeds, spermospheres, rhizospheres, roots, and shoots of the monocot crops maize (B73), rice (Nipponbare), switchgrass (Alamo), Brachiaria decumbens , wheat, sugarcane, barley, and sorghum; the dicot crops tomato (Heinz 1706), coffee (Geisha), common bean (G19833), cassava, soybean, pea, and sunflower; and the model plants Arabidopsis thaliana (Columbia-0) and Brachypodium distachyon (Bd21). Unsterilized seeds were planted in either sterile sand or farm soil inside hermetically sealed jars, and after as much as 60 days of growth, DNA was extracted to allow for amplicon sequence-based profiling of the bacterial and fungal populations that developed. Seeds of most plants were dominated by Proteobacteria and Ascomycetes, with all containing operational taxonomic units (OTUs) belonging to Pantoea and Enterobacter . All spermospheres also contained DNA belonging to Pseudomonas , Bacillus , and Fusarium . Despite having only seeds as a source of inoculum, all plants grown on sterile sand in sealed jars nevertheless developed rhizospheres, endospheres, and phyllospheres dominated by shared Proteobacteria and diverse fungi. Compared to sterile sand-grown seedlings, growth on soil added new microbial diversity to the plant, especially to rhizospheres; however, all 63 seed-transmitted bacterial OTUs were still present, and the most abundant bacteria ( Pantoea , Enterobacter , Pseudomonas , Klebsiella , and Massilia ) were the same dominant seed-transmitted microbes observed in sterile sand-grown plants. While most plant mycobiome diversity was observed to come from soil, judging by read abundance, the dominant fungi ( Fusarium and Alternaria ) were also vertically transmitted. Seed-transmitted fungi and bacteria appear to make up the majority of juvenile crop plant microbial populations by abundance, and based on occupancy, there seems to be a pan-angiosperm seed-transmitted core bacterial microbiome. Further study of these seed-transmitted microbes will be important to understand their role in plant growth and health, as well as their fate during the plant life cycle and may lead to innovations for agricultural inoculant development.

Abstract:Plant-associated nitrogen-fixing microorganisms (diazotrophs) are essential to host nutrient acquisition, productivity and health, but how host growth affects the succession characteristics of crop diazotrophic communities is still poorly understood. Here, Illumina sequencing of DNA- and RNA-derived nifH genes was employed to investigate the dynamics of total and active diazotrophic communities across rhizosphere soil and rice roots under four fertilization regimes during three growth periods (tillering, heading and mature stages) of rice in 2015 and 2016. Our results indicated that 71.9–77.2% of the operational taxonomic units (OTUs) were both detected at the DNA and RNA levels. According to the nonmetric multidimensional scaling ordinations of Bray–Curtis distances, the variations in community composition of active rhizosphere diazotrophs were greater than those of total rhizosphere diazotrophs. The community composition ( β -diversity) of total and active root-associated diazotrophs was shaped predominantly by microhabitat (niche; R 2 ≥ 0.959, p < 0.001), followed by growth period ( R 2 ≥ 0.15, p < 0.001). The growth period had a stronger effect on endophytic diazotrophs than on rhizosphere diazotrophs. From the tillering stage to the heading stage, the α -diversity indices (Chao1, Shannon and phylogenetic diversity) and network topological parameters (edge numbers, average clustering coefficient and average degree values) of total endophytic diazotrophic communities increased. The proportions of OTUs shared by the total rhizosphere and endophytic diazotrophs in rhizosphere diazotrophs gradually increased during rice growth. Moreover, total diazotrophic α -diversity and network complexity decreased from rhizosphere soil to roots. Collectively, compared with total diazotrophic communities, active diazotrophic communities were better indicators of biological response to environmental changes. The host microhabitat profoundly drove the temporal dynamics of total and active root-associated diazotrophic communities, followed by the plant growth period.

Abstract:Examining the endophytic bacteria in rice seeds from Yunnan Province displaying regional characteristics is vital for exploring strain resources, improving rice production, and conducting subsequent research. This study investigated nine characteristic rice varieties from Yunnan Province using high-throughput sequencing technology based on the Illumina Novaseq platform to reveal their dominant bacterial communities and discussed their endophytic bacterial community differences. A total of 829 shared OTUs, and 233 unique OTUs were identified in the nine samples, while the bacteria included Proteobacteria, Actinobacteriota, and Firmicutes, of which Proteobacteria was the most dominant. Pantoea and Methylorubrum were the most abundant at the genus level, with Curtobacterium , Brevundimonas , and Luteibacter representing the specific genera in the rice seed samples. This study revealed the endophytic structure and diversity in the seeds of nine rice varieties displaying regional characteristics and provided a foundation for further research into rice containing endophytic bacteria.

Abstract:The interactions between two groups of rice endophytic bacterial strains and several rice cultivars were investigated. Various strains of Rhizobium leguminosarum bv. trifolii, originally isolated from rice plants grown in Egypt, comprise one group. The second group of bacterial strains was isolated from rice cultivars grown in the Philippines. Inoculation experiments with rice seedlings showed that specific isolates of these rice-associating bacteria could either promote, inhibit, or have no influence on rice plant growth. Furthermore, these growth effects were greatly influenced by the environmental growth conditions used. Studies to examine root colonisation patterns, using Rhizobium strains into which a plasmid expressing the green fluorescent protein has been placed, showed that the bacteria preferentially colonise rice seedling surfaces mainly in clumps. This occurs along grooves on the rice root surface, or at the emerging lateral root zones and at the root tips. However, rhizobia could also colonise intercellularly in lateral roots formed on the main roots near the culm region of the seedling. Under the growth conditions used, this occurred most frequently with strain R4 which multiplied and migrated to form long lines of individual bacterial cells along the inside of growing lateral roots. A bioassay to measure bacterial multiplication in rice leaves showed that the rice-associating strains can multiply and survive at different rates within these tissues. They were not, however, detected migrating into other parts of the leaf from the original site of pressure-infiltration, indicating that the bacterial ability to migrate within the lateral roots is not matched by a similar capacity in rice leaves. We suggest that some of these rice-associating bacteria possess important genes that enhance their ability to intimately colonise niches on and within rice tissues, and promote rice plant growth.

Germinating rice seeds shape rhizospheric bacteria via releasing benzaldehyde

Abstract:Plants are not passively exposed to microbes during their life cycles, but rather shape the microbiome in their own way. However, little information is available about when and how plants recruit their microbes in the life cycles. We scrutinized the recruitment of soil microbes by rice (Oryza sativa) at the seed germination stage. Bacteria of Enterobacteria and Weeksellaceae were the most preferentially recruited by the germinating seeds, despite of many other bacteria in the soil. The seedlings that recruited Enterobacteria and Weeksellaceae bacteria notably outperformed those without these microbes in leaf length (by 54.21%), root length (by 188.11%) and biomass (by 88.65%). Further, we detected benzaldehyde, a plant-specific volatile metabolite, in the exudates of germinating seeds. Addition of benzaldehyde to the soil resulted in enrichment of Enterobacteria bacteria, suggesting that seed-released benzaldehyde could be a cue to recruit beneficial bacteria. Taken together, our results demonstrated that plants could recruit beneficial bacteria from the soil at the very early life stage of seed germination via releasing specific metabolites.

Abstract:Microbial communities associated with the plant phyllosphere and endosphere can have both beneficial as well as detrimental effects on their hosts. There is an ongoing debate to which extend the phyllosphere and endosphere microbiome assembly is controlled by the host plant how pronounced cultivar effects are. We investigated the bacterial and fungal communities from the phyllosphere and endosphere of 10 different rice cultivars grown under identical environmental conditions in the frame of a targeted approach to identify drivers of community assembly. The results indicated that the endophytic bacterial communities were clearly separated into two groups. The α-diversity and microbial network complexity within Group I were significantly lower than in Group II. Moreover, the genera Nocardioides , Microvirga , and Gaiella were significantly more abundant in Group II and only present in the interaction networks of this group. These three genera were significantly correlated with α- and β-diversity of the endophytic bacterial community and thus identified as major drivers of the endosphere community. We have identified keystone taxa that shape endophytic bacterial communities of different rice cultivars. Our overall findings provide new insights into plant-microbe interactions, and may contribute to targeted improvements of rice varieties in the future.
