Abstract:Droplet microfluidic techniques have been rapidly developed as a powerful tool to perform high-throughput and low-cost analysis of single cells. Microscale droplets can be easily produced by a microfluidic manipulation to encapsulate and manipulate single cells for precise analysis. This offers a new approach to measure genetic and functional heterogeneity of cell division, growth, metabolism, and apoptosis. Functional characteristics of cellular molecules, such as DNA, RNA, and proteins, can be realized at a single-cell level. In this chapter, we will present a general introduction to single-cell analysis involving droplet-based microfluidic techniques. We will highlight the current state of droplet-based microfluidic single-cell analysis for deep insights understanding the biological process at the single-cell level.

Abstract:Droplet microfluidics-based single-cell encapsulation is a critical technology that enables large-scale parallel single-cell analysis by capturing and processing thousands of individual cells. As the efficiency of passive single-cell encapsulation is limited by Poisson distribution, active single-cell encapsulation has been developed to theoretically ensure that each droplet contains one cell. However, existing active single-cell encapsulation technologies still face issues related to fluorescence labeling and low throughput. Here, we present an active single-cell encapsulation technique by using microvalve-based drop-on-demand technology and real-time image processing to encapsulate single cells with high throughput in a label-free manner. Our experiments demonstrated that the single-cell encapsulation system can encapsulate individual polystyrene beads with 96.3 % efficiency and HeLa cells with 94.9 % efficiency. The flow speed of cells in this system can reach 150 mm/s, resulting in a corresponding theoretical encapsulation throughput of 150 Hz. This technology has significant potential in various biomedical applications, including single-cell omics, secretion detection, and drug screening.

Abstract:Modern microfluidic systems realize the envisioned idea to perform continuous process operations on a small scale using miniaturized devices and present superiorities in terms of plant modularization, reaction intensification and waste reduction. In microfluidic engineering, droplet size is central to desired function. Therefore, an effective droplet detection and size measurement method is highly-demand to quantitatively reveal the relationship between operation parameters and outcome droplet size. Herein, with recent impressive developments of computer vision, we propose a novel two-step convolutional neural network method to detect and measure droplets in microscopic images. The proposed model first locates droplets with bounding boxes and then calculate the droplet size with detailed coordinates. This convolutional neural network model not only exhibits outstanding performance for droplet size measurement, but also reveals the convenience of deep learning for digital, comprehensive and intelligent microfluidic researches.

Abstract:Cells are the most basic structural and functional units of living organisms. Studies of cell growth, differentiation, apoptosis, and cell-cell interactions can help scientists understand the mysteries of living systems. However, there is considerable heterogeneity among cells. Great differences between individuals can be found even within the same cell cluster. Cell heterogeneity can only be clearly expressed and distinguished at the level of single cells. The development of droplet microfluidics technology opens up a new chapter for single-cell analysis. Microfluidic chips can produce many nanoscale monodisperse droplets, which can be used as small isolated micro-laboratories for various high-throughput, precise single-cell analyses. Moreover, gel droplets with good biocompatibility can be used in single-cell cultures and coupled with biomolecules for various downstream analyses of cellular metabolites. The droplets are also maneuverable; through physical and chemical forces, droplets can be divided, fused, and sorted to realize single-cell screening and other related studies. This review describes the channel design, droplet generation, and control technology of droplet microfluidics and gives a detailed overview of the application of droplet microfluidics in single-cell culture, single-cell screening, single-cell detection, and other aspects. Moreover, we provide a recent review of the application of droplet microfluidics in tumor single-cell immunoassays, describe in detail the advantages of microfluidics in tumor research, and predict the development of droplet microfluidics at the single-cell level.

Abstract:Single-cell analysis to investigate cellular heterogeneity and cell-to-cell interactions is a crucial compartment to answer key questions in important biological mechanisms. Droplet-based microfluidics appears to be the ideal platform for such a purpose because the compartmentalization of single cells into microdroplets offers unique advantages of enhancing assay sensitivity, protecting cells against external stresses, allowing versatile and precise manipulations over tested samples, and providing a stable microenvironment for long-term cell proliferation and observation. The present Review aims to give a preliminary guidance for researchers from different backgrounds to explore the field of single-cell encapsulation and analysis. A comprehensive and introductory overview of the droplet formation mechanism, fabrication methods of microchips, and a myriad of passive and active encapsulation techniques to enhance single-cell encapsulation efficiency were presented. Meanwhile, common methods for single-cell analysis, especially for long-term cell proliferation, differentiation, and observation inside microcapsules, are briefly introduced. Finally, the major challenges faced in the field are illustrated, and potential prospects for future work are discussed.

Abstract:In the context of microfluidic technology, investigating the encapsulation of single cells is of great importance, providing valuable insight into cellular behavior and contributing to advancements in single-cell analysis. This paper presents a computational investigation into the dynamics of single-cell encapsulation within a flow-focusing microfluidic system, with a specific emphasis on addressing the challenges associated with high-efficiency encapsulation. This study utilizes a combined lattice Boltzmann and immersed boundary method to provide an accurate simulation of a three-phase system. This allowed for an in-depth exploration of various critical parameters, including cell injection frequency, cell size, and inlet position. This study identifies optimal conditions for maximizing single-cell encapsulation efficiency, emphasizing the impact of the ratio between cell injection and droplet generation frequencies on encapsulation outcomes. This study investigates the effects of cell-induced changes on droplet formation characteristics. It explains the generation of larger droplets and the occurrence of additional satellite droplets. These findings provide insight into the microfluidic platforms designed for single-cell assays, which have potential applications in various fields such as drug development and personalized therapies.

Abstract:We present a droplet-based microfluidic technology that enables high-throughput screening of single mammalian cells. This integrated platform allows for the encapsulation of single cells and reagents in independent aqueous microdroplets (1 pL to 10 nL volumes) dispersed in an immiscible carrier oil and enables the digital manipulation of these reactors at a very high-throughput. Here, we validate a full droplet screening workflow by conducting a droplet-based cytotoxicity screen. To perform this screen, we first developed a droplet viability assay that permits the quantitative scoring of cell viability and growth within intact droplets. Next, we demonstrated the high viability of encapsulated human monocytic U937 cells over a period of 4 days. Finally, we developed an optically-coded droplet library enabling the identification of the droplets composition during the assay read-out. Using the integrated droplet technology, we screened a drug library for its cytotoxic effect against U937 cells. Taken together our droplet microfluidic platform is modular, robust, uses no moving parts, and has a wide range of potential applications including high-throughput single-cell analyses, combinatorial screening, and facilitating small sample analyses.

Abstract:Since digital microscopes for imaging microfluidic chip detectors are large and cumbersome,a portable embedded cell imaging system was designed to detect the microfluidic chip conditions with an algorithm for automatic testing and recognition of cells.The algorithm first uses spherical adjustment of background image, and then enhances the target cell image though local variance-based histogram equalization,after filtering the noise and removing the background image.Finally,a canny operator is used for fragment recognition and cell labeling.This portable system and algorithm can improve microfluidic chip integration,automation,and convenience.

Abstract:Cells are the fundamental unit of life. Owing to cellular heterogeneity, traditional biochemical assays which analyze cells in bulk often overlook the rich information available when single cells are studied. Accurate and reliable determination of the chemical composition in individual cells would greatly improve the probability of discriminating infected cells from healthy ones and provide a solid foundation on study and development in various fields including biochemistry, medicine, and pathology clinic. Microfluidic chip system for single-cell analysis is now attracting broad interests. The ability of integrating the whole process on one microfluidic chip, including single cell injection, lysis, separation and detection of cellular constituents by chip-based CE, offers a new technical platform for single cell analysis. This article provides a review on recent advances in determining intracellular contents in individual cells using microfluidic devices. Focus areas include on-chip single cell manipulation by means of electroosmotic flow (EOF), pressure-driven flow combined with EOF and optical tweezer (OT) to perform sequentially single cell injection, lysis, separation and detection of cellular constituents by chip-based CE with highly sensitive detection. The approaches on on-chip derivatization are also addressed.

Abstract:The mainstream of microfluidic chip research has transformed from the platform construction and method development to a wide range of applications. As a typical multiphase micro-functional unit, the droplet can be used as an independent microreactor with a volume ranging from pL to nL and formation rate up to thousands of droplets per second. It has the advantages of restricted diffusion, accelerated mixing, high heat transfer, effective mass transfer and so on. Droplet-based microfluidic technology has been emerged as a powerful tool to carry out high throughput screening and droplet manipulation research. Thus cell analysis, especially single cell analysis, and cell manipulation in droplets are easy and effective to be implemented with the assistance of a series of analytical methods. In this Chapter, we have briefly introduced an overview of droplet generation and corresponding principle by microfluidic chip. Besides, some usual methods coupled with droplet analysis have also been presented such as fluorescence analysis, mass spectrometry, capillary electrophoresis and others. Then we have mainly discussed the progress of droplets in cell analysis of recent decades. Finally, a summary and possible predication of droplet-based microfluidic chip are made at the end of this chapter.
Deep learning enabled label-free microfluidic droplet classification for single cell functional assays

Abstract:Droplet-based microfluidics techniques coupled to microscopy allow for the characterization of cells at the single-cell scale. However, such techniques generate substantial amounts of data and microscopy images that must be analyzed. Droplets on these images usually need to be classified depending on the number of cells they contain. This verification, when visually carried out by the experimenter image-per-image, is time-consuming and impractical for analysis of many assays or when an assay yields many putative droplets of interest. Machine learning models have already been developed to classify cell-containing droplets within microscopy images, but not in the context of assays in which non-cellular structures are present inside the droplet in addition to cells. Here we develop a deep learning model using the neural network ResNet-50 that can be applied to functional droplet-based microfluidic assays to classify droplets according to the number of cells they contain with >90% accuracy in a very short time. This model performs high accuracy classification of droplets containing both cells with non-cellular structures and cells alone and can accommodate several different cell types, for generalization to a broader array of droplet-based microfluidics applications.
Artificial intelligence-enabled multipurpose smart detection in active-matrix electrowetting-on-dielectric digital microfluidics

Abstract:An active-matrix electrowetting-on-dielectric (AM-EWOD) system integrates hundreds of thousands of active electrodes for sample droplet manipulation, which can enable simultaneous, automatic, and parallel on-chip biochemical reactions. A smart detection system is essential for ensuring a fully automatic workflow and online programming for the subsequent experimental steps. In this work, we demonstrated an artificial intelligence (AI)-enabled multipurpose smart detection method in an AM-EWOD system for different tasks. We employed the U-Net model to quantitatively evaluate the uniformity of the applied droplet-splitting methods. We used the YOLOv8 model to monitor the droplet-splitting process online. A 97.76% splitting success rate was observed with 18 different AM-EWOD chips. A 99.982% model precision rate and a 99.980% model recall rate were manually verified. We employed an improved YOLOv8 model to detect single-cell samples in nanolitre droplets. Compared with manual verification, the model achieved 99.260% and 99.193% precision and recall rates, respectively. In addition, single-cell droplet sorting and routing experiments were demonstrated. With an AI-based smart detection system, AM-EWOD has shown great potential for use as a ubiquitous platform for implementing true lab-on-a-chip applications.

Abstract:<p>Tracking the movement of droplets in digital microfluidics is essential to improve its control stability and obtain dynamic information for its applications such as point-of-care testing, environment monitoring and chemical synthesis. Herein, an intelligent, accurate and fast droplet tracking method based on machine vision is developed for applications of digital microfluidics. To continuously recognize the transparent droplets in real-time and avoid the interferes from background patterns or inhomogeneous illumination, we introduced the correlation filter tracker, enabling online learning of the multi-features of the droplets in Fourier domain. Results show the proposed droplet tracking method could accurately locate the droplets. We also demonstrated the capacity of the proposed method for estimation of the droplet velocity as faster as 20 mm/s, and its application in online monitoring the Griess reaction for both colorimetric assay of nitrite and study of reaction kinetics.</p>

Abstract:Deep learning has recently been leveraged in the microfluidic research for intelligent image processing. However, it usually requires massive human efforts to label sufficient images for obtaining a precise deep learning model. We herein propose an integrated microfluidic image processing method based on transfer deep learning for the rapid deployment of Mask R-CNN, which is capable of reutilizing models trained in previous microfluidic domains to accelerate the analysis of droplets and bubbles in the images of the target microfluidic domain. The transfer deep learning is validated in the microfluidic research with a constrictive microchannel, which is commonly used to break large droplets or bubbles to enhance emulsification. With only 40 labeled images and about 10 min training, the integrated image processing method achieves precise recognition results for both droplets and bubbles in the microfluidic experiments. Applying the trained Mask R-CNN to unlabeled images, the breakup of droplets is found to be highly dependent on the low flow rate, but the bubble breakup is much easier to happen in the same microfluidic equipment. Critical conditions of droplet breakup and size laws of droplet and bubble are precisely determined based on the recognition results of the trained Mask R-CNN.

Abstract:Single-cell analysis has attracted much attention in the field of biological and biomedical study owing to the heterogeneity among individual cells. This poses significant challenges to conventional bulk assays which would mask rare but important information owing to the assumption of average behavior. To avoid the interference of useless cells and obtain the single cells in the trial of genomics, proteomics, metabonomics, and single-cell behavior study, various cell manipulation techniques have been developed for single-cell research. In this chapter, we introduce the principles of droplet generation and single-cell encapsulation and review the latest achievements of cell manipulation technique by categorizing externally applied manipulation forces: microstructures, electrical, optical, magnetic, acoustic, and mechanical. This chapter will also introduce our latest work and provide important references and ideas for the development of droplet microfluidic-based single-cell manipulation.

Abstract:Abstract Single-cell encapsulation in droplet microfluidics is commonly hindered by the tradeoff between cell suspension density and on-chip focusing performance. In this study, we introduce a novel droplet microfluidic chip to overcome this challenge. The chip comprises a double spiral focusing unit, a flow resistance-based sample enrichment module with fine-tunable outlets, and a crossflow droplet generation unit. Utilizing a low-density cell/bead suspension (2 × 10 6 objects/mL), cells/beads are focused into a near-equidistant linear arrangement within the double spiral microchannel. The excess water phase is diverted while cells/beads remain focused and sequentially encapsulated in individual droplets. Focusing performance was assessed through numerical simulations and experiments at three flow rates (40, 60, 80 μL/min), demonstrating successful focusing at 40 and 80 μL/min for beads and cells, respectively. In addition, both simulation and experimental results revealed that the flow resistance at the sample enrichment module is adjustable by punching different outlets, allowing over 50% of the aqueous phase to be removed. YOLOv8n-based droplet detection algorithms realized the counting of cells/beads in droplets, statistically demonstrating single-cell and bead encapsulation rates of 72.2% and 79.2%, respectively. All the results indicate that this on-chip sample enrichment approach can be further developed and employed as a critical component in single-cell encapsulation in water-in-oil droplets.

Abstract:The Auto-ICell system, a novel, and cost-effective integrated droplet microfluidic system, is introduced for real-time analysis of single-cell morphology and apoptosis. This system integrates a 3D-printed microfluidic chip with image analysis algorithms, enabling the generation of uniform droplet reactors and immediate image analysis. The system employs a color-based image analysis algorithm in the bright field for droplet content analysis. Meanwhile, in the fluorescence field, cell apoptosis is quantitatively measured through a combination of deep-learning-enabled multiple fluorescent channel analysis and a live/dead cell stain kit. Breast cancer cells are encapsulated within uniform droplets, with diameters ranging from 70 {\mu}m to 240 {\mu}m, generated at a high throughput of 1,500 droplets per minute. Real-time image analysis results are displayed within 2 seconds on a custom graphical user interface (GUI). The system provides an automatic calculation of the distribution and ratio of encapsulated dyes in the bright field, and in the fluorescent field, cell blebbing and cell circularity are observed and quantified respectively. The Auto-ICell system is non-invasive and provides online detection, offering a robust, time-efficient, user-friendly, and cost-effective solution for single-cell analysis. It significantly enhances the detection throughput of droplet single-cell analysis by reducing setup costs and improving operational performance. This study highlights the potential of the Auto-ICell system in advancing biological research and personalized disease treatment, with promising applications in cell culture, biochemical microreactors, drug carriers, cell-based assays, synthetic biology, and point-of-care diagnostics.
