Abstract:A topic of intense current investigation pursues the question how the highly crowded environment of biological cells affects the dynamic properties of passively diffusing particles. Motivated by recent experiments we report results of extensive simulations of the motion of a finite sized tracer particle in a heterogeneously crowded environment. For given spatial distributions of monodisperse crowders we demonstrate how anomalous diffusion with strongly non-Gaussian features arises in this model system. We investigate both biologically relevant situations of particles released either at the surface of an inner domain (nucleus), or at the outer boundary (cell membrane), exhibiting distinctly different behaviour of the observed anomalous diffusion for heterogeneous crowder distributions. Specifically we reveal an extremely asymmetric spreading of the tracer even at moderate crowding fractions. In addition to the standard mean squared displacement and the local diffusion exponent of the tracer particles we investigate the magnitude and the amplitude scatter of the time averaged mean squared displacement of individual trajectories, the non-Gaussianity parameter, and the van Hove correlation function of the particle displacements. We also quantify how the average tracer diffusivity varies with the position in the domain with heterogeneous radial distribution of the crowders and examine the behaviour of the survival probability and the dynamics of first passage events of the tracer. Finally, we discuss the relevance of our results to single particle tracking measurements in biological cells.

Abstract:The dynamics of tracers in crowded matrix is of interest in various areas of physics, such as the diffusion of proteins in living cells. By using two-dimensional (2D) Langevin dynamics simulations, we investigate the diffusive properties of a tracer of a diameter in crowded environments caused by randomly distributed crowders of a diameter. Results show that the emergence of subdiffusion of a tracer at intermediate time scales depends on the size ratio of the tracer to crowders δ. If δ falls between a lower critical size ratio and a upper one, the anomalous diffusion occurs purely due to the molecular crowding. Further analysis indicates that the physical origin of subdiffusion is the “cage effect”. Moreover, the subdiffusion exponent α decreases with the increasing medium viscosity and the degree of crowding, and gets a minimum αmin=0.75 at δ=1. At long time scales, normal diffusion of a tracer is recovered. For δ≤1, the relative mobility of tracers is independent of the degree of crowding. Meanwhile, it is sensitive to the degree of crowding for δ>1. Our results are helpful in deepening the understanding of the diffusive properties of biomacromolecules that lie within crowded intracellular environments, such as proteins, DNA and ribosomes.

Abstract:More than a decade ago, I. Goychuk reported on a universal behavior of subdiffusive motion (as described by the generalized Langevin equation) in a onedimensional bounded periodic potential [Goychuk I, 2009 Physical Review E 80 046125] where the numerical findings show that the long-time behavior of the mean squared displacement is not influenced by the potential, so that the behavior in the potential, under homogenization, is the same as in its absence. This property may break down if the potential is unbounded. In the present work, we report on the results of simulations of subdiffusion in a two-dimensional periodic array of solid obstacles (i.e., in an unbounded potential) with different packing fractions. It is revealed that the universal subdiffusive behavior at long times is not influenced by the presence of solid scatterers, whose presence influences the behavior at intermediate times only. This result is discussed as having possible relations to the emerging problem of interpretation of results on trajectories of tracers spreading in the brain's extracellular space.

Abstract:Macromolecular diffusion in strongly confined geometries and crowded environments is still to a large extent an open subject in soft matter physics and biology. In this paper, we employ large-scale Langevin dynamics simulations to investigate how the diffusion of a tracer is influenced by the combined action of excluded-volume and weak attractive crowder-tracer interactions. We consider two species of tracers, standard hard-core particles described by the Weeks-Chandler-Andersen (WCA) repulsive potential and core-softened (CS) particles, which model, e.g., globular proteins, charged colloids and nanoparticles covered by polymeric brushes. These systems are characterized by the presence of two length scales in the interaction and can show water-like anomalies in their diffusion, stemming from the inherent competition between different length scales. Here we report a comprehensive study of both diffusion and structure of these two tracer species in an environment crowded by quenched configurations of polymers at increasing density. We analyze in detail how the tracer-polymer affinity and the system density affect transport as compared to the emergence of specific static spatial correlations. In particular, we find that, while hardly any differences emerge in the diffusion properties of WCA and CS particles, the propensity to develop structural order for large crowding is strongly frustrated for CS particles. Surprisingly, for large enough affinity for the crowding matrix, the diffusion coefficient of WCA tracers display a non-monotonic trend as their density is increased when compared to the zero affinity scenario. This water-like anomaly turns out to be even larger than what observed for CS particle and appears to be rooted in a similar competition between excluded-volume and affinity effects.

Abstract:We consider one-dimensional systems comprising either active run-and-tumble particles (RTPs) or passive Brownian random walkers. These particles are either noninteracting or have hardcore exclusions. We study the dynamics of a single tracer particle embedded in such a system - this tracer may be either active or passive, with hardcore exclusion from environmental particles. In an active hardcore environment, both active and passive tracers show long-time subdiffusion: displacements scale as $t^{1/4}$ with a density-dependent prefactor that is independent of tracer type, and differs from the corresponding result for passive-in-passive subdiffusion. In an environment of noninteracting active particles, the passive-in-passive results are recovered at low densities for both active and passive tracers, but transient caging effects slow the tracer motion at higher densities, delaying the onset of any $t^{1/4}$ regime. For an active tracer in a passive environment, we find more complex outcomes, which depend on details of the dynamical discretization scheme. We interpret these results by studying the density distribution of environmental particles around the tracer. In particular, sticking of environment particles to the tracer cause it to move more slowly in noninteracting than in interacting active environments, while the anomalous behaviour of the active-in-passive cases stems from a `snowplough' effect whereby a large pile of diffusive environmental particles accumulates in front of a RTP tracer during a ballistic run.

Abstract:Diffusion of impenetrable particles in a crowded one-dimensional channel is referred as the single file diffusion. The particles do not pass each other and the displacement of each individual particle is sub-diffusive. We analyse a simple realization of this single file diffusion problem where one dimensional Brownian point particles interact only by hard-core repulsion. We show that the large deviation function which characterizes the displacement of a tracer at large time can be computed via a mapping to a problem of non-interacting Brownian particles. We confirm recently obtained results of the one time distribution of the displacement and show how to extend them to the multi-time correlations. The probability distribution of the tracer position depends on whether we take annealed or quenched averages. In the quenched case we notice an exact relation between the distribution of the tracer and the distribution of the current. This relation is in fact much more general and would be valid for arbitrary single file diffusion. It allows in particular to get the full statistics of the tracer position for the symmetric simple exclusion process (SSEP) at density 1/2 in the quenched case.

Self-diffusion anomalies of an odd tracer in soft-core media

Abstract:Odd-diffusive systems, characterised by broken time-reversal and/or parity symmetry, have recently been shown to display counterintuitive features such as interaction-enhanced dynamics in the dilute limit. Here we we extend the investigation to the high-density limit of an odd tracer embedded in a soft-Gaussian core medium (GCM) using a field-theoretic approach based on the Dean-Kawasaki equation. Our theory reveals that interactions can enhance the dynamics of an odd tracer even in dense systems. We demonstrate that oddness results in a complete reversal of the well-known self-diffusion ($D_\mathrm{s}$) anomaly of the GCM. Ordinarily, $D_\mathrm{s}$ exhibits a non-monotonic trend with increasing density, approaching but remaining below the interaction-free diffusion, $D_0$, ($D_\mathrm{s} < D_0$) so that $D_\mathrm{s} \uparrow D_0$ at high densities. In contrast, for an odd tracer, self-diffusion is enhanced ($D_\mathrm{s}> D_0$) and the GCM anomaly is inverted, displaying $D_\mathrm{s} \downarrow D_0$ at high densities. The transition between the standard and reversed GCM anomaly is governed by the tracer's oddness, with a critical oddness value at which the tracer diffuses as a free particle ($D_\mathrm{s} \approx D_0$) across all densities. We validate our theoretical predictions with Brownian dynamics simulations, finding strong agreement between the two.

Abstract:Based on a coarse-grained model, we carry out molecular dynamics simulations to analyze the diffusion of a small tracer particle inside a cylindrical channel whose inner wall is covered with randomly grafted short polymeric chains. We observe an interesting transient subdiffusive behavior along the cylindrical axis at high attraction between the tracer and the chains, however, the long time diffusion is always normal. This process is found to be enhanced for the case that we immobilize the grafted chains, i.e. the sub-diffusive behavior sets in at an earlier time and spans over a longer time period before becoming diffusive. Even if the grafted chains are replaced with a frozen sea of repulsive, non-connected particles in the background, the transient subdiffusion is observed. The intermediate subdiffusive behavior only disappears when the grafted chains are replaced with a mobile background sea of mutually repulsive particles. Overall, the long time diffusion coefficient of the tracer along the cylinder axis decreases with the increase in system volume fraction, strength of attraction between the tracer and the background and also on freezing the background. We believe that the simple model presented here could be useful for a qualitative understanding of the process of macromolecular diffusion inside the nuclear pore complex.

Abstract:Crowded environments modify the diffusion of macromolecules, generally slowing their movement and inducing transient anomalous subdiffusion. The presence of obstacles also modifies the kinetics and equilibrium behavior of tracers. While previous theoretical studies of particle diffusion have typically assumed either impenetrable obstacles or binding interactions that immobilize the particle, in many cellular contexts bound particles remain mobile. Examples include membrane proteins or lipids with some entry and diffusion within lipid domains and proteins that can enter into membraneless organelles or compartments such as the nucleolus. Using a lattice model, we studied the diffusive movement of tracer particles which bind to soft obstacles, allowing tracers and obstacles to occupy the same lattice site. For sticky obstacles, bound tracer particles are immobile, while for slippery obstacles, bound tracers can hop without penalty to adjacent obstacles. In both models, binding significantly alters tracer motion. The type and degree of motion while bound is a key determinant of the tracer mobility: slippery obstacles can allow nearly unhindered diffusion, even at high obstacle filling fraction. To mimic compartmentalization in a cell, we examined how obstacle size and a range of bound diffusion coefficients affect tracer dynamics. The behavior of the model is similar in two and three spatial dimensions. Our work has implications for protein movement and interactions within cells.

Anomalous diffusion of scaled Brownian tracers

Abstract:A model for anomalous transport of tracer particles diffusing in complex media in two dimensions is proposed. The model takes into account the characteristics of persistent motion that active bath transfer to the tracer, thus the model proposed in here extends active Brownian motion, for which the stochastic dynamics of the orientation of the propelling force is described by scale Brownian motion (sBm), identified by a the time dependent diffusivity of the form $D_\beta\propto t^{\beta-1}$, $\beta>0$. If $\beta\neq1$, sBm is highly non-stationary and suitable to describe such a non-equilibrium dynamics induced by complex media. In this paper we provide analytical calculations and computer simulations to show that genuine anomalous diffusion emerge in the long-time regime, with a time scaling of the mean square displacement $t^{2-\beta}$, while ballistic transport $t^2$, characteristic of persistent motion, is found in the short-time one. An analysis of the time dependence of the kurtosis, and intermediate scattering function of the positions distribution, as well as the propulsion auto-correlation function, which defines the effective persistence time, are provided.

Enhanced diffusion of tracer particles in nonreciprocal mixtures

Abstract:We study the diffusivity of a tagged particle in a binary mixture of Brownian particles with non-reciprocal interactions. Numerical simulations reveal that, for a broad class of interaction potentials, non-reciprocity can significantly increase the effective diffusion coefficient of tracer particles, and that this diffusion enhancement is associated with a breakdown of the Einstein relation. These observations are quantified and confirmed via two different and complementary analytical approaches: (i) a linearized stochastic density field theory, which is particularly accurate in the limit of soft interactions; (ii) a reduced two-body description, which is exact at leading order in the density of particles. The latter reveals that diffusion enhancement can be attributed to the formation of transiently propelled dimers of particles, whose cohesion and speed are controlled by the non-reciprocal interactions.

Abstract:We study analytically the dynamics and the micro-structural changes of a host medium caused by a driven tracer particle moving in a confined, quiescent molecular crowding environment. Imitating typical settings of active micro-rheology experiments, we consider here a minimal model comprising a geometrically confined lattice system -- a two-dimensional strip-like or a three-dimensional capillary-like -- populated by two types of hard-core particles with stochastic dynamics -- a tracer particle driven by a constant external force and bath particles moving completely at random. Resorting to a decoupling scheme, which permits us to go beyond the linear-response approximation (Stokes regime) for arbitrary densities of the lattice gas particles, we determine the force-velocity relation for the tracer particle and the stationary density profiles of the host medium particles around it. These results are validated a posteriori by extensive numerical simulations for a wide range of parameters. Our theoretical analysis reveals two striking features: a) We show that, under certain conditions, the terminal velocity of the driven tracer particle is a nonmonotonic function of the force, so that in some parameter range the differential mobility becomes negative, and b) the biased particle drives the whole system into a nonequilibrium steady-state with a stationary particle density profile past the tracer, which decays exponentially, in sharp contrast with the behavior observed for unbounded lattices, where an algebraic decay is known to take place.

Abstract:Single-file systems, in which particles diffuse in narrow channels while not overtaking each other, is a fundamental model for the tracer subdiffusion observed in confined geometries, such as in zeolites or carbon nanotubes. Twenty years ago, the mean squared displacement of a tracer was determined at large times, for any diffusive single-file system. Since then, for a general single-file system, even the determination of the fourth cumulant, which probes the deviation from Gaussianity, has remained an open question. Here, we fill this gap and provide an explicit formula for the fourth cumulant of an arbitrary single-file system. Our approach also allows us to quantify the perturbation induced by the tracer on its environment, encoded in the correlation profiles. Scaling study of diffusion in dynamic crowded spaces

Abstract:We formulate a scaling theory for the long-time diffusive motion in a space occluded by a high density of moving obstacles in dimensions 1, 2 and 3. Our tracers diffuse anomalously over many decades in time, before reaching a diffusive steady state with an effective diffusion constant $D_\mathrm{eff}$, which depends on the obstacle diffusivity and density. The scaling of $D_\mathrm{eff}$, above and below a critical regime, is characterized by two independent critical parameters: the conductivity exponent $\mu$, also found in models with frozen obstacles, and an exponent $\psi$, which quantifies the effect of obstacle diffusivity.

Abstract:Gradient-driven diffusion in crowded, multicomponent mixtures is a topic of high interest because of its role in biological processes such as transport in cell membranes. In partially phase-separated solutions, gradient-driven diffusion affects microstructure, which in turn affects diffusivity; a key question is how this complex coupling controls both transport and pattern formation. To examine these mechanisms, we study a two-dimensional multi-component lattice gas model, where "tracer" molecules diffuse between a source and a sink separated by a solution of sticky "crowder" molecules that cluster to form dynamically evolving obstacles. In the high temperature limit, crowders and tracers are miscible and transport may be predicted analytically. At intermediate temperatures, crowders phase separate into clusters that drift toward the tracer sink. As a result, steady-state tracer diffusivity depends non-monotonically on both temperature and crowder density and we observe a variety of complex microstructures. In the low temperature limit, crowders rapidly aggregate to form obstacles that are kinetically arrested; if crowder density is near the percolation threshold, resulting tracer diffusivity shows scaling behavior with the same scaling exponent as the random resistor network model. Though highly idealized, this simple model reveals fundamental mechanisms governing coupled gradient-driven diffusion, phase separation, and microstructural evolution in crowded solutions.

Single-file diffusion in spatially inhomogeneous systems

Abstract:We study the effect of spatially-varying potential and diffusivity on the dispersion of a tracer particle in single-file diffusion. Non-interacting particles in such a system exhibit normal diffusion at late times, which is characterised by an effective diffusion constant $D_\mathrm{eff}$. Here we demonstrate the physically appealing result that the dispersion of single-file tracers in this system has the same long-time behavior as that for Brownian particles in a spatially-homogeneous system with constant diffusivity $D_\mathrm{eff}$. Our results are based on a late-time analysis of the Fokker-Planck equation, motivated by the mathematical theory of homogenization. The findings are confirmed by numerical simulations for both annealed and quenched initial conditions.

Abstract:We analyze the dynamics of an active tracer particle embedded in a thermal lattice gas. All particles are subject to exclusion up to third nearest neighbors on the square lattice, which leads to slow dynamics at high densities. For the case with no rotational diffusion of the tracer, we derive an analytical expression for the resulting drift velocity v of the tracer in terms of non-equilibrium density correlations involving the tracer particle and its neighbors, which we verify using numerical simulations. We show that the properties of the passive system alone do not adequately describe even this simple system of a single non-rotating active tracer. For large activity and low density, we develop an approximation for v. For the case where the tracer undergoes rotational diffusion independent of its neighbors, we relate its diffusion coefficient to the thermal diffusion coefficient and v. Finally we study dynamics where the rotation of the tracer is limited by the presence of neighboring particles. We find that the effect of this rotational locking may be quantitatively described in terms of a reduction of the rotation rate.

Abstract:In this study, inspired by the work of K. Nakazato and K. Kitahara [Prog. Theor. Phys. 64, 2261 (1980)], we consider the theoretical problem of tracer particle diffusion in an environment of diffusing hardcore interacting crowder particles. The tracer particle has a different diffusion constant from the crowder particles. Based on a transformation of the generating function, we provide an exact formal expansion for the tracer particle probability density, valid for any lattice in the thermodynamic limit. By applying this formal solution to dynamics on regular Bravais lattices we provide a closed form approximation for the tracer particle diffusion constant which extends the Nakazato and Kitahara results to include also b.c.c. and f.c.c. lattices. Finally, we compare our analytical results to simulations in two and three dimensions.
