Abstract:PSS/E—an software package for power system an alysis and simulation, released by PTI, is introduced in this paper. Its fundame ntal functions and some advanced applications are briefly reviewed. At last, two cases are simulated by PSS/E. The simulation results show that the models provi ded by PSS/E are reliable.

Abstract:Recently more and more public biological pathway databases support at least one standard pathway format, e.g. PSI-MI, BioPAX and SBML, accessible from either FTP downloads or HTTP downloads. These standard pathway formats are machine readable and are often used for pathway integration and aggregation as well as visualization, analysis, but they are not well-suited for unassisted comprehension and inspection. However it is something miserable for human to read them. It is not easy for us to get knowledge we want from files in these common formats. To address this problem we present a web service named PBSK Browser which is designed to translate BioPAX, SBML, PSI-MI and KGML from machine-readable to human-readable in the form of HTML tables, presenting all detail annotations in the files. PBSK Browser is freely available at http://bis.zju.edu.cn/pbsk.

Abstract:Process simulation, optimization, and flexibility analysis have received considerable attention in the field of Process Systems Engineering (PSE). In this work, a unified solution strategy is proposed to describe the solution space of problems through symbolic computation. On the basis of the projection and lifting modules in the algorithm layer, three tailored modules for process simulation, optimization, and flexibility analysis problems are developed in the application layer of SyPSE with designed algorithm and visualization tools. Parametric simulation and optimization are also presented. For each submodule, a case study is presented to illustrate the procedure of the solution, which can be invoked conveniently by users and visualized with interface tools.

Abstract:MP is a package of ANSI Standard Fortran (ANS X3.9-1966) subroutines for performing multiple-precision floating-point arithmetic and evaluating elementary and special functions. The subroutines are machine independent and the precision is arbitrary, subject to storage limitations. The User's Guide describes the routines and their calling sequences, example and test programs, use of the Augment precompiler, and gives installation instructions for the package.

Abstract:This Paper introduces PKUSpace - a collaborative platform for scientific learning and researching. Supported by efficient automated metadata extraction and powerful text classification modules, PKUSpace provides users with a very helpful and interactive procedure to upload e-resources. We use heuristic methods and regular expression matching techniques to mine different patterns and extract relevant metadata. Upon the well-organized e-sources, we builds a uniform retrieval interface with multi-function to provide taxonomy navigation, full-text search, structural search in the metadata level and meta-searching module with novel result-merging method. Combining two on-line scoring methods: scoring with exponential distribution and metadata scoring, we achieve an effective merging result of matched documents. Furthermore, PKUSpace provides an academic forum for students and professional users in every community to discuss their ideas and research work freely.

Abstract:The main technical approaches to solving nonlinear systems are based on numerical computation in the field of process systems engineering (PSE). However, the convergence and reliability of numerical methods are not always guaranteed due to numerical instability. Symbolic computation benefits from the accuracy and completeness of the solution compared with numerical methods. However, symbolic computation has received little attention in the PSE area due to the complexity in the algorithm development and the lack of tools. An integrated symbolic computation toolbox is developed in this two-part work for PSE, including steady-state process simulation, optimization, and flexibility analysis. In part I of the two-part series, SyPSE, the symbolic computation toolbox developed in Python, is presented. The architecture and fundamental algorithm modules are described. Several strategies are also developed to improve the algorithm efficiency. A case study is presented to demonstrate the functionalities of the algorithm modules.

Abstract:QMCPACK is an open source quantum Monte Carlo package for ab-initio electronic structure calculations. It supports calculations of metallic and insulating solids, molecules, atoms, and some model Hamiltonians. Implemented real space quantum Monte Carlo algorithms include variational, diffusion, and reptation Monte Carlo. QMCPACK uses Slater-Jastrow type trial wave functions in conjunction with a sophisticated optimizer capable of optimizing tens of thousands of parameters. The orbital space auxiliary field quantum Monte Carlo method is also implemented, enabling cross validation between different highly accurate methods. The code is specifically optimized for calculations with large numbers of electrons on the latest high performance computing architectures, including multicore central processing unit (CPU) and graphical processing unit (GPU) systems. We detail the program's capabilities, outline its structure, and give examples of its use in current research calculations. Abstract:AFEPack is a general-purpose C++ library for numerical solutions of partial differential equations. With over two decades development, AFEPack has been successfully applied for scientific and engineering computational problems in a variety of areas such as computational fluid dynamics, electronic structure calculations, computational micromagnetics. In this paper, design philosophy of the library, algorithms and data structures used in the discretization of governing equations, numerical linear algebra for the discretized system, as well as the pre-processing and post-processing of the simulations, will be described systematically for the AFEPack. The realization of two main features of the library, i.e., adaptive mesh methods and parallel computing, will be introduced in detail. The potential of the library for large scale scientific/engineering problems would be demonstrated by several examples. The future works on developing the library will also be discussed.

Abstract:The paper presents an online data analysis software package, which was developed based on EPICS soft IOC and run-time database template techniques. Preliminary experiments in the Linac commissioning of SSRF (Shanghai Synchrotron Radiation Facility) showed that the package had good real-time performance, portability and extensibility. It has been one of the major toolkits for debugging, evaluation and diagnostics of beam instrumentation system.

Abstract:The general parallel preconditioning subspace iteration software GPPS is developed based on the integration of various preconditioning methods, parallelization techniques, and subspace iterations, to solve general sparse linear systems. The software has several characteristics, including high computational performance, good readability, simple interface, and excellent scalability. In this paper, the functions of the software are outlined, and then it is used to solve the sparse linear systems from meso-scale simulation of concrete specimens. The numerical experiments show that GPPS is clearly superior to the software package AZTEC, which is used in the simulation up to now, and in addition, ICT and the parallelization technique based on factors combination outperform other preconditioning techniques integrated in the software.

Abstract:To expedite the pace in conducting genome/proteome analysis, we have developed a Python package called Pse-Analysis. The powerful package can automatically complete the following five procedures: (1) sample feature extraction, (2) optimal parameter selection, (3) model training, (4) cross validation, and (5) evaluating prediction quality. All the work a user needs to do is to input a benchmark dataset along with the query biological sequences concerned. Based on the benchmark dataset, Pse-Analysis will automatically construct an ideal predictor, followed by yielding the predicted results for the submitted query samples. All the aforementioned tedious jobs can be automatically done by the computer. Moreover, the multiprocessing technique was adopted to enhance computational speed by about 6 folds. The Pse-Analysis Python package is freely accessible to the public at http://bioinformatics.hitsz.edu.cn/Pse-Analysis/, and can be directly run on Windows, Linux, and Unix.

Abstract:We provide an overview of the software engineering efforts and their impact in QMCPACK, a production-level ab-initio Quantum Monte Carlo open-source code targeting high-performance computing (HPC) systems. Aspects included are: (i) strategic expansion of continuous integration (CI) targeting CPUs, using GitHub Actions runners, and NVIDIA and AMD GPUs in pre-exascale systems, using self-hosted hardware; (ii) incremental reduction of memory leaks using sanitizers, (iii) incorporation of Docker containers for CI and reproducibility, and (iv) refactoring efforts to improve maintainability, testing coverage, and memory lifetime management. We quantify the value of these improvements by providing metrics to illustrate the shift towards a predictive, rather than reactive, sustainable maintenance approach. Our goal, in documenting the impact of these efforts on QMCPACK, is to contribute to the body of knowledge on the importance of research software engineering (RSE) for the sustainability of community HPC codes and scientific discovery at scale.

SEQdata-BEACON: a comprehensive database of sequencing performance and statistical tools for performance evaluation and yield simulation in BGISEQ-500

Abstract:Abstract Background The sequencing platform BGISEQ-500 is based on DNBSEQ technology and provides high throughput with low costs. This sequencer has been widely used in various areas of scientific and clinical research. A better understanding of the sequencing process and performance of this system is essential for stabilizing the sequencing process, accurately interpreting sequencing results and efficiently solving sequencing problems. To address these concerns, a comprehensive database, SEQdata-BEACON, was constructed to accumulate the run performance data in BGISEQ-500. Results A total of 60 BGISEQ-500 instruments in the BGI-Wuhan lab were used to collect sequencing performance data. Lanes in paired-end 100 (PE100) sequencing using 10 bp barcode were chosen, and each lane was assigned a unique entry number as its identification number (ID). From November 2018 to April 2019, 2236 entries were recorded in the database containing 65 metrics about sample, yield, quality, machine state and supplies information. Using a correlation matrix, 52 numerical metrics were clustered into three groups signifying yield-quality, machine state and sequencing calibration. The distributions of the metrics also delivered information about patterns and rendered clues for further explanation or analysis of the sequencing process. Using the data of a total of 200 cycles, a linear regression model well simulated the final outputs. Moreover, the predicted final yield could be provided in the 15th cycle of the early stage of sequencing, and the corresponding R 2 of the 200th and 15th cycle models were 0.97 and 0.81, respectively. The model was run with the test sets obtained from May 2019 to predict the yield, which resulted in an R 2 of 0.96. These results indicate that our simulation model was reliable and effective. Conclusions Data sources, statistical findings and application tools provide a constantly updated reference for BGISEQ-500 users to comprehensively understand DNBSEQ technology, solve sequencing problems and optimize run performance. VASPKIT: A Pre- and Post-Processing Program for VASP code

Abstract: The VASPKIT program aims to manipulate and analyze the input and output files from the widely-used VASP electronic structure package. It mainly includes two modules. The pre-processing module is designed to prepare and manipulate input files such as generation of necessary input files, symmetry analysis, arbitrary supercell transformation, suggested band paths generation for any crystal structure. The post-processing module is used to extract and analyze the raw output files obtained from the VASP package, including the calculated data about elastic mechanics, electronic structure, charge/spin density, electrostatic potential, optical and wave function in real space, etc. VASPKIT can be conveniently run in a menu mode or command line mode. This article gives an overview of the program structure and presents illustrative examples for some of its uses. Furthermore, it continues to be under development, with growing functionality, currently only supports VASP, however, it easy to extend it to working directly with files from other electronic structure packages.

Abstract:A combination mode of host computer and slave computer is adopted by a empennange strain measurement system( "IBMESMS"). The host computer is a microcomputer mode pentium4 which can be used in after-processing of measurement, while the Intel 486Ex used by the slave computer as controller and data acquisition consists of sensors converters, interfaces and peripheral equipment, carries out logging, display and printing of parameters for strain pressure displacements and temperatures etc.(that is preprocessing of data).Data transmission between host computer and slave computer can be realized by serial mode via the interface GP-IBIRS-232. This paper describes software design of this system in detail.
