Abstract:The systematics of the holoendoparasitic flowering plant families Apodanthaceae and Rafflesiaceae has been discussed for over two centuries. The morphological reduction of roots, shoots and leaves in all members of both families, resulting in a cryptic mycelium-like vegetative body, has been interpreted either as a key common feature, or as a result of convergent evolution due to full dependence upon their hosts. Historically, the two families have been placed together due to similar morphological features, but recent analyses based on few mitochondrial and ribosomal gene markers placed them in the distantly related orders Cucurbitales and Malpighiales. Here we reevaluate the affinities of the Apodanthaceae and the Rafflesiaceae using a phylogenomic approach. We present (1) a historical account on their affinities over the last 200 years; (2) phylogenetic analyses reinstating their sister group relationship as part of the order Malpighiales, based on over 1000 single-copy nuclear protein-coding loci; and (3) a comprehensive list of putative morphoanatomical and developmental synapomorphies in light of the phylogenomic results, with emphasis on shared reproductive traits regardless of dramatic differences in floral size.

Abstract:Lauraceae have one of the oldest fossil records of angiosperms with the earliest known evidence from the mid-Cretaceous. However, most of these records are based on leaves, especially from the Cenozoic of Asia, which are often challenging to assign to extinct or extant genera or species. In contrast, fossils of reproductive organs are more informative, but remain scarce. We here described the first Cenozoic Lauraceae flower of Asia and confirmed the presence of Cryptocarya in the Miocene Zhangpu flora (Fujian Province, south-eastern China) based on an amber inclusion. We scanned the specimen using synchrotron radiation-based micro-computed tomography (SRμCT) and then compared the fossil with extant flowers of the genus. The present fossil flower is small, bisexual, and polysymmetric, with a whorled and trimerous perianth and androecium along with a hypanthium around the gynoecium. The perianth comprises six undifferentiated tepals, the androecium consists of nine stamens and three innermost staminodes, and the gynoecium of a single carpel with a superior, unilocular (and uniovulate) ovary. Our study also shows that the fossil shares an unusual position of the typical staminal glands and a short androecial tube on the rim of the hypanthium with at least one extant Australian species of Cryptocarya , which have not been reported before. Nowadays, Lauraceae are still present in tropical to subtropical regions, mostly in American and Asian rainforests. The discovery of many Lauraceae leaf fossils in Zhangpu, as well as the amber flower of this study, is consistent with the current reconstruction of the amber source environment as a megathermal seasonal rainforest during the Mid-Miocene.

Abstract:Premise Molecular studies based on chloroplast markers have questioned the monophyly of the fern genus Pecluma (Polypodioideae, Polypodiaceae), which has several species of Polypodium nested within it. We explored the delimitation of Pecluma and its biogeographic pattern by evaluating the phylogenetic position of four Polypodium species not sequenced thus far and integrating the first fossil evidence of Pecluma. Methods Using herbarium material, we applied a genome‐skimming approach to obtain a phylogenetic hypothesis of Polypodioideae; assessed the combination of character states observed in the fossil from Miocene Dominican amber using a previously published phylogeny of Polypodioideae based on four plastid markers as framework; calculated divergence times; and conducted an ancestral area estimation. Results Within Polypodioideae, Pecluma was recovered as sister to Phlebodium. Three of the newly sequenced species—Polypodium otites, P. pinnatissimum, and P. ursipes—were recovered with maximum support within the Pecluma clade, whereas P. christensenii remained within Polypodium. The closest combination of character states of the fossil was found within Pecluma. Our biogeographic analyses suggest an Eocene origin of the genus in South America, with several subsequent Oligocene and Miocene colonization events to Mexico–Central America and to the West Indies. Conclusions Although the circumscription of Pecluma is still challenging, our results elucidate the origin and age of the genus. The newly described fossil, Pecluma hispaniolae sp. nov., supports the hypothesis that the epiphytic communities of the Greater Antilles exhibit a constant generic composition since the Miocene. We propose new combinations (Pecluma otites, Pecluma pinnatissima, and Pecluma ursipes) to accommodate three species previously classified in Polypodium.

Abstract:Rhaphoneis amphiceros (Ehrenberg) Ehrenberg is one of the commonest extant rhaphoneid diatoms and has been reported from multiple fossil deposits, but our work suggests this taxon may not be as common in the fossil assemblages as indicated by the literature. Indeed, the original description of the species, made by Ehrenberg, is not as detailed as modern descriptions, which can lead to confusion when identifying taxa. Recent studies show that diatom species previously reported to occur over time intervals of tens of millions of years may actually represent groups of taxa lumped together due to inaccurate identifications. In this article, we present two new species that, without careful SEM examination, can be confused with R. amphiceros . These new species, interpreted to represent two new genera in the Rhaphoneidaceae, were found in middle Eocene sediments from Ocean Drilling Program (ODP) Hole 1050A (30°06'N, 76°14.1'W), drilled on Blake Nose, western North Atlantic. Rhomboneis shtapovii Figus & Witkowski and Rosaforma paillesiae Figus & Witkowski show unique morphological characteristics that lead us to create new genera. Rhomboneis shtapovii has two rimoportulae per valve and an unusual type of velum occluding the areolae. Rosaforma paillesiae has a peculiar asymmetric apical pore field occupying half the valve pole, the other half contains a rimoportula with two apical pores.

Abstract:A unique case of liverwort mimesis in lacewing larvae of Phyllochrysa huangi has been reported from the mid-Cretaceous Kachin amber, Myanmar. However, we caution to take this interpretation for granted because of the still incomplete assessment of the plant diversity preserved in the Kachin amber inclusions. Our re-examination of the plant fossils regarded as models for Phyllochrysa huangi received evidence for a new species of the lycophyte genus Selaginella, namely S. cretacea sp. nov., and two indeterminate species of Selaginella, besides four species of the leafy liverwort family Frullaniaceae, including Frullania baerlocheri, F. kachinensis, F. partita, and Protofrullania cornigera. Careful morphological comparison recovered that the flat larvae of Phyllochrysa huangi closely match the dorsiventrally complanate strobili of Selaginella subgenus Stachygynandrum (lycophytes) represented by S. cretacea sp. nov. In turn, the larval morphology did not show obvious similarities with the shoots of the leafy liverworts. In the context of the improved taxonomic survey of the plant inclusions, it is evident that the so-called liverwort mimesis in Cretaceous lacewing larvae was actually lycophyte mimesis. The larvae of Phyllochrysa huangi provided the earliest evidence of a putative extinct Phyllochrysa-Selaginella mimetic system.
Late Cretaceous Palm Leaves and an Inflorescence (Arecaceae or Palmae) from Olmos Formation, Northern Mexico

Abstract:Premise of research. Palms have a distinctive physiognomy that allows family but not within-family recognition of their abundant and widespread fossil record. Three Late Cretaceous compressed palm organ remains, a species of Phoenicites, a species of Sabalites, and an inflorescence morphotype, all previously reported, from the Olmos Formation are formally described, and their systematic affinities within Arecaceae (the palm family) are tested in a cladistic context.Methodology. Formal descriptions were achieved by making observations and drawings and taking photographs and measurements. Systematic affinities were assessed by comparisons with extant and fossil material, and they were corroborated with cladistic analyses.Pivotal results. The preserved structural features of Phoenicites hermilana, a pinnate leaf, are not enough to clarify systematic affinities within the palm family because only the blade is known. Sabalites lanceocuspis, a costapalmate leaf, is corroborated as a member of Coryphoideae, and possible tribal affinities within the two major lineages of this subfamily are found on the basis of preserved structural features of the blade and petiole. Coryfloramus reinhardii has systematic affinity to Coryphoideae, and once more, possible tribal affinities within the two major lineages of this subfamily are found on the basis of preserved structural features of a partial inflorescence.Conclusions. Systematic affinities of Late Cretaceous organ remains begin to emerge despite the incompleteness of the examined specimens. The two leaf species (P. hermilana and S. lanceocuspis) and the inflorescence species (C. reinhardii) provide direct evidence that more than one palm species coexisted in a Late Cretaceous megathermal forest surrounding a deltaic system of northern Mexico. Sabalites lanceocuspis and C. reinhardii support Laurasia as the most probable area of origin of their inferred coryphoid lineages, and they contribute to the growing evidence of an earlier divergence of coryphoid tribes during the Late Cretaceous instead of the Paleogene.

Abstract:This study reports on the presence of a diverse set of gymnosperm and angiosperm macrofossils from the Codó Formation, Parnaíba Basin, whose assemblage was previously known only by the occurrence of pollen grains, spores, wood fragments, leaves and roots associated with Nympheaceae. In the Brejo municipality, northeastern Maranhão State, marl levels attest a transitional to marginal lacustrine environment, with occasional marine ingressions, demonstrated by the presence of crustaceans, gastropods and fishes. The plant fossils are preserved exclusively by molds and impressions, and its diversity is represented by few specimens, suggesting taphonomic processes of selection and transportation. The taphoflora is composed of Gnetales (?Drewria), conifers (Cupressinocladus and Brachyphyllum), and basal angiosperms (Nympheales, Magnollids, and/or basal Eudicots), which support an upper Aptian - ?Albian age. It displays affinities with both the well-known flora of the Araripe Basin (Santana Formation) as well as those ones identified in deposits from the south of North America (Potomac Group), suggesting that terrestrial links persisted in the equatorial areas of the Pangea at the end of the Early Cretaceous.

Abstract:Phacelia sect. Glandulosae, with ca. 62 taxa, is the most diverse of the 11 sections of the genus Phacelia (Hydrophyllaceae). The family is largely restricted to North and Central America, but the genus Phacelia has an amphitropical distribution with nine species reported from western South America, five of which have been assigned to P. sect. Glandulosae. These species are found in arid to semi‐arid Andean habitats between 1000 and 5000 m a.s.l. Species delimitation has long been confounded for this plant group in South America by some degree of taxonomic chaos – lack of typifications, dozens of synonyms, different names used for the same taxon between different countries – and poor representation in molecular phylogenies. Here, we try to improve our understanding by employing a ddRADseq strategy to investigate phylogenetic relationships of all South American representatives of P. sect. Glandulosae based on a total of 33 sampled specimens. Both maximum likelihood and species tree inference analyses of the ddRADseq data resulted in a well‐resolved topology. All five species currently recognized in P. sect. Glandulosae in South America form a highly supported monophylum including P. nana, previously considered as belonging to P. sect. Euglypta. However, the currently recognized morphospecies form a clade with very short branch lengths indicating coalescence processes at the level of population, except for P. artemisioides, which is clearly sister to the rest. Additionally, different morphospecies and ecotypes are largely retrieved as poly‐ and/or paraphyletic. Based on these results and on re‐evaluation of the morphological characters traditionally used to delineate species within P. sect. Glandulosae, we argue that these characters are of limited diagnostic value. We recommend recognizing only two South American species within this section: polymorphic P. pinnatifida and its closely related sister species P. artemisioides. A revised formal taxonomy is provided.

Abstract:Phlomoides is one of the largest genera of Lamiaceae with approximately 150–170 species distributed mainly in Eurasia. In this study, we describe and illustrate a new species, P. henryi , which was previously misidentified as P. bracteosa , from Yunnan Province, southwest China. Molecular phylogenetic analyses revealed that P. henryi is found within a clade in which most species lack basal leaves. In this clade, the new species is morphologically distinct from P. rotata in having an obvious stem and, from the rest, by having transparent to white trichomes inside the upper corolla lip. In addition, micro-features of trichomes on the calyx and leaf epidermis can differentiate the new species from other species grouped in the same clade and a key, based on trichome morphology for these species, is provided. The findings demonstrate that the use of scanning electron microscopy can reveal inconspicuous morphological affinities amongst morphologically similar species and play an important role in the taxonomic study of the genus Phlomoides .

Abstract:Reevesia is an eastern Asian-eastern North American disjunction genus in the family Malvaceae s.l. and comprises approximately 25 species. The relationships within the genus are not well understood. Here, 15 plastomes representing 12 Reevesia species were compared, with the aim of better understanding the species circumscription and phylogenetic relationships within the genus and among genera in the family Malvaceae s.l. The 11 newly sequenced plastomes range between 161,532 and 161, 945 bp in length. The genomes contain 114 unique genes, 18 of which are duplicated in the inverted repeats (IRs). Gene content of these plastomes is nearly identical. All the protein-coding genes are under purifying selection in the Reevesia plastomes compared. The top ten hypervariable regions, SSRs, and the long repeats identified are potential molecular markers for future population genetic and phylogenetic studies. Phylogenetic analysis based on the whole plastomes confirmed the monophyly of Reevesia and a close relationship with Durio (traditional Bombacaceae) in subfamily Helicteroideae, but not with the morphologically similar genera Pterospermum and Sterculia (both of traditional Sterculiaceae). Phylogenetic relationships within Reevesia suggested that two species, R. pubescens and R. thyrsoidea , as newly defined, are not monophyletic. Six taxa, R. membranacea , R. xuefengensis , R. botingensis , R. lofouensis , R. longipetiolata and R. pycnantha , are suggested to be recognized.

Phylogeny and Biogeography of the Cryptocaryeae (Lauraceae)

Abstract:The biogeographical history of many lineages within the Lauraceae remains poorly known because of the difficulty of assigning macrofossils to living genera, poor pollen preservation, and the absence of sufficiently resolved or well-supported phylogenies. Here, we utilize plastid genome sequencing to reinvestigate the phylogenetic and biogeographic history of trees in the tribe Cryptocaryeae, an important component of broad-leaved forests worldwide, with around 800 species that rely on vertebrate frugivores to disperse their seeds. A new time-calibrated phylogeny with high support for 176 species was used to infer the biogeographic history and speciation rates based on inferences of BAMM analyses. A monophyletic Cryptocaryeae with Aspidostemon, Beilschmiedia, Cryptocarya, Dahlgrenodendron, and Eusideroxylon clades was confirmed. The five clades of Cryptocaryeae were estimated to share a common ancestor in tropical Africa or Asia in the Early Cretaceous around 123 Ma. The Beilschmiedia and Cryptocarya clades were estimated to have originated in South America around 66 Ma. Extant subclades of the Beilschmiedia clade could colonize Australia by 35 Ma and extant subclades of the Cryptocarya clade could colonize Australia by 42 Ma. Diversification rates of the Beilschmiedia clade accelerated 14 and 12 Ma after its origin and diversification rates of the Cryptocarya clade accelerated 18 Ma after its origin. Over 45% extant Cryptocaryeae species originated in the three periods of accelerated differentiation in the Miocene of Asia and Australia. Long-distance dispersal has had a major influence on biogeography, with dispersal to Asia likely occurring seven times, Zealandia six times, America three times, Australia three times, Africa twice, and Oceania at least once. Over 70% extant Cryptocaryeae species which diverged before the Quaternary grow in the Southern Hemisphere, while 90% extant Cryptocaryeae species which diverged in the Quaternary grow in the Northern Hemisphere. The Cryptocaryeae originated in and diversified with the first angiosperm-dominated broad-leaved evergreen forests, from the Cretaceous to the Paleogene. Long-distance seed dispersal, probably by birds, although possibly also by flotation, has allowed the tribe to track these forests in space and time, despite a failure to adapt to cold, dry, or highly seasonal environments.
Anatomical Reinvestigation of Archaeopteris Macilenta from the Upper Devonian (frasnian) of South China

Abstract:Archaeopteris macilenta is one of the most widespread plants in the Late Devonian. Based on fossils from the Frasnian Huangjiadeng Formation, Yichang District of Hubei Province, for the first time we study in detail the anatomy of this progymnosperm plant in South China. Ultimate axes are protostelic with three xylem sympodia and lack secondary tissue. Penultimate axes are eustelic, bearing eight sympodia and a thin band of secondary xylem. Radially symmetrical sympodia of mesarch primary xylem produce traces of appendages in a spiral arrangement. Archaeopteris macilenta and A. halliana (A. roemeriana) are dominant in the Frasnian and Famennian, respectively. Comparisons with these two species from other tectonic plates indicate consistent stelar architectures. Global spread, continuous occurrence, and identical anatomy during the Late Devonian indicate that Archaeopteris survived the Frasnian-Famennian extinction event. In this time, endemic genera and cosmopolitan taxa, including Archaeopteris, suggest the palaeogeographic isolation of South China and certain associations with other plates.
Cretaceous chloranthoids: early prominence, extinct diversity and missing links

Abstract:Abstract Background The Chloranthaceae comprise four extant genera (Hedyosmum, Ascarina, Chloranthus and Sarcandra), all with simple flowers. Molecular phylogenetics indicates that the Chloranthaceae diverged very early in angiosperm evolution, although how they are related to eudicots, magnoliids, monocots and Ceratophyllum is uncertain. Fossil pollen similar to that of Ascarina and Hedyosmum has long been recognized in the Early Cretaceous, but over the last four decades evidence of extinct Chloranthaceae based on other types of fossils has expanded dramatically and contributes significantly to understanding the evolution of the family. Scope Studies of fossils from the Cretaceous, especially mesofossils of Early Cretaceous age from Portugal and eastern North America, recognized diverse flowers, fruits, seeds, staminate inflorescences and stamens of extinct chloranthoids. These early chloranthoids include forms related to extant Hedyosmum and also to the Ascarina, Chloranthus and Sarcandra clade. In the Late Cretaceous there are several occurrences of distinctive fossil androecia related to extant Chloranthus. The rich and still expanding Cretaceous record of Chloranthaceae contrasts with a very sparse Cenozoic record, emphasizing that the four extant genera are likely to be relictual, although speciation within the genera might have occurred in relatively recent times. In this study, we describe three new genera of Early Cretaceous chloranthoids and summarize current knowledge on the extinct diversity of the group. Conclusions The evolutionary lineage that includes extant Chloranthaceae is diverse and abundantly represented in Early Cretaceous mesofossil floras that provide some of the earliest evidence of angiosperm reproductive structures. Extinct chloranthoids, some of which are clearly in the Chloranthaceae crown group, fill some of the morphological gaps that currently separate the extant genera, help to illuminate how some of the unusual features of extant Chloranthaceae evolved and suggest that Chloranthaceae are of disproportionate importance for a more refined understanding of ecology and phylogeny of early angiosperm diversification.

However, intergeneric relationships between Litsea and Laurus, Lindera, Parasassafras and Sinosassafras of the tribe Laureae remain unresolved. In this study, we present phylogenetic analyses of seven newly sequenced Litsea plastomes, together with 47 Laureae plastomes obtained from public databases, representing six genera of the Laureae. Our results highlight two highly supported monophyletic groups of Litsea taxa. One is composed of 16 Litsea taxa and two Lindera taxa. The 18 plastomes of these taxa were further compared for their gene structure, codon usage, contraction and expansion of inverted repeats, sequence repeats, divergence hotspots, and gene evolution. The complete plastome size of newly sequenced taxa varied between 152,377 bp (Litsea auriculata) and 154,117 bp (Litsea pierrei). Seven of the 16 Litsea plastomes have a pair of insertions in the IRa (trnL-trnH) and IRb (ycf2) regions. The 18 plastomes of Litsea and Lindera taxa exhibit similar gene features, codon usage, oligonucleotide repeats, and inverted repeat dynamics. The codons with the highest frequency among these taxa favored A/T endings and each of these plastomes had nine divergence hotspots, which are located in the same regions. We also identified six protein coding genes (accD, ndhJ, rbcL, rpoC2, ycf1 and ycf2) under positive selection in Litsea; these genes may play important roles in adaptation of Litsea species to various environments.

Abstract:Bryozoans are mostly sessile colonial invertebrates that inhabit all kinds of aquatic ecosystems. Extant bryozoan species fall into two clades with one of them, Phylactolaemata, being the only exclusively freshwater clade. Phylogenetic relationships within the class Phylactolaemata have long been controversial owing to their limited distinguishable characteristics that reflect evolutionary relationships. Here, we present the first phylogenomic analysis of Phylactolaemata using transcriptomic data combined with dense taxon sampling of six families to better resolve the interrelationships and to estimate divergence time. Using maximum-likelihood and Bayesian inference approaches, we recovered a robust phylogeny for Phylactolaemata in which the interfamilial relationships are fully resolved. We show Stephanellidae is the sister taxon of all other phylactolaemates and confirm that Lophopodidae represents the second offshoot within the phylactolaemate tree. Plumatella fruticosa clearly falls outside Plumatellidae as previous investigations have suggested, and instead clusters with Pectinatellidae and Cristatellidae as the sister taxon of Fredericellidae. Our results demonstrate that cryptic speciation is very likely in F. sultana and in two species of Plumatella (P. repens and P. casmiana). Divergence time estimates show that Phylactolaemata appeared at the end of the Ediacaran and started to diverge in the Silurian, although confidence intervals were large for most nodes. The radiation of most extant phylactolaemate families occurred mainly in the Palaeogene and Neogene highlighting post-extinction diversification.

Abstract:Paraphlomideae (Lamioideae, Lamiaceae) is a recently established tribe endemic to East and Southeast Asia. It comprises three herbaceous genera: Paraphlomis, Matsumurella, and Ajugoides. Phylogenetic relationships among these genera have not yet been satisfactorily resolved and the monophyly of Paraphlomis was challenged in previous molecular phylogenetic studies. In this study, we performed maximum likelihood and Bayesian inference analyses on complete plastomes and nuclear ribosomal internal and external transcribed spacer sequences to further resolve the generic relationships within Paraphlomideae. All phylogenetic analyses support the monophyly of Paraphlomideae. Contrary to traditional classifications, both Ajugoides and Matsumurella were deeply nested within Paraphlomis, indicating the need to expand Paraphlomis to include Ajugoides and Matsumurella. Hence, six new combinations and one replacement name are proposed. Morphologically, species of the newly defined Paraphlomis share a rhizomatous or stoloniferous habit, plants with simple hairs, nutlets with a truncate apex, and actinomorphic calyces. In addition, widespread incongruence between nuclear and plastid trees may have been caused by hybridization and incomplete lineage sorting after rapid diversification in the re‐circumscribed Paraphlomis.

Abstract:Previously unrecognized anatomical features of the cone scales of the enigmatic Early Cretaceous conifer Krassilovia mongolica include the presence of transversely oriented paracytic stomata, which is unusual for all other extinct and extant conifers. Identical stomata are present on co-occurring broad, linear, multiveined leaves assigned to Podozamites harrisii, providing evidence that K. mongolica and P. harrisii are the seed cones and leaves of the same extinct plant. Phylogenetic analyses of the relationships of the reconstructed Krassilovia plant place it in an informal clade that we name the Krassilovia Clade, which also includes Swedenborgia cryptomerioides-Podozamites schenkii, and Cycadocarpidium erdmanni-Podozamites schenkii. All three of these plants have linear leaves that are relatively broad compared to most living conifers, and that are also multiveined with transversely oriented paracytic stomata. We propose that these may be general features of the Krassilovia Clade. Paracytic stomata, and other features of this new group, recall features of extant and fossil Gnetales, raising questions about the phylogenetic homogeneity of the conifer clade similar to those raised by phylogenetic analyses of molecular data.

Abstract:Sphaeriusidae is a small family of tiny aquatic beetles in the suborder Myxophaga. In this study we characterize two new sphaeriusid fossils from the mid-Cretaceous Burmese amber with the help of confocal laser scanning microscopy. Sphaerius martini Li & Cai sp. nov. displays similarities with both extant Bezesporum and Sphaerius, although it can be readily recognized based on the parallel-sided prosternum. Crowsonaerius minutus Li & Cai gen. et sp. nov. differs from other genera of Sphaeriusidae in having unreduced apical maxillary palpomeres, lowered mesoventrite, large metacoxal plates, separated mesotrochanter and mesofemur, and equal pretarsal claws.
