Abstract:We study kinetics of diffusion-limited catalytically-activated $A + B \to B$ reactions taking place in three dimensional systems, in which an annihilation of diffusive $A$ particles by diffusive traps $B$ may happen only if the encounter of an $A$ with any of the $B$s happens within a special catalytic subvolumen, these subvolumens being immobile and uniformly distributed within the reaction bath. Suitably extending the classical approach of Wilemski and Fixman (G. Wilemski and M. Fixman, J. Chem. Phys. \textbf{58}:4009, 1973) to such three-molecular diffusion-limited reactions, we calculate analytically an effective reaction constant and show that it comprises several terms associated with the residence and joint residence times of Brownian paths in finite domains. The effective reaction constant exhibits a non-trivial dependence on the reaction radii, the mean density of catalytic subvolumens and particles' diffusion coefficients. Finally, we discuss the fluctuation-induced kinetic behavior in such systems.

Abstract:Subdiffusion in a system in which mobile particles $A$ can chemically react with static particles $B$ according to the rule $A+B\rightarrow B$ is considered within a persistent random walk model. This model, which assumes a correlation between successive steps of particles, provides hyperbolic Cattaneo normal diffusion or fractional subdiffusion equations for a system without chemical reactions. Starting with the difference equation, which describes a persistent random walk in a system with chemical reactions, using the generating function method and the continuous time random walk formalism, we will derive the Cattaneo--type subdiffusion differential equation with fractional time derivatives in which the chemical reactions mentioned above are taken into account. We will also find its solution over a long time limit. Based on the obtained results, we will find the Cattaneo--type subdiffusion--reaction equation in the case in which mobile particles of species $A$ and $B$ can chemically react according to a more complicated rule.

Abstract:A semi-analytical solution for the time dependence of the concentration of the intermediate is derived, in the case of two parallel mixed second order reactions followed by a first order reaction. The solution is restricted to equal initial concentrations for the reactants, and it is connected to the exponential integral. From the solution and through a proper choice of the dimensionless time (u) and concentration of the intermediate (y) one obtains a very simple relation between the maximum concentration of the intermediate (y max ) and the time associated with this concentration (u max ). This relation is governed by a parameter (β) which depends on the three rate constants and on the initial concentration. The smaller is β the larger are u max and y max , and the slower is the decay of y. An approximate expression connecting u max and β, has also been obtained, and it yields maximum errors of ~ 8% and ~ 15% for u max and y max , respectively. The obtained expression can be very useful from the experimental point of view, as it allows an a priori selection of the most suitable experimental technique to detect the intermediate, simply comparing its time resolution with t max (that is, u max transformed to a time unit). An illustrative calculation is also discussed.

Abstract:Two complex cure mechanisms were simulated. Isoconversional kinetic analysis was applied to the resulting data. The study highlighted correlations between the reaction rate, activation energy dependency, rate constants for the chemically controlled part of the reaction and the diffusion-controlled part, activation energy and pre-exponential factors of the individual steps and change in rate-limiting steps. It was shown how some parameters computed using Friedman’s method can help to identify change in the rate-limiting steps of the overall polymerization mechanism as measured by thermoanalytical techniques. It was concluded that the assumption of the validity of a single-step equation when restricted to a given α value holds for complex reactions. The method is not limited to chemical reactions, but can be applied to any complex chemical or physical transformation.

Abstract:The reversible A <-> B reaction-diffusion process, when species A and B are initially mixed and diffuse with different diffusion coefficients, is investigated using the boundary layer function method. It is assumed that the ratio of the characteristic time of the reaction to the characteristic time of diffusion is taken as a small parameter of the task. It was shown that diffusion-reaction process can be considered as a quasi-equilibrium process. Despite this fact the contribution of the reaction in changes of the species concentration is comparable with the diffusion contributions. Moreover the ratios of the reaction and diffusion contributions are independent of time and coordinate. The dependence of the reaction rate on the initial species distribution is analyzed. It was firstly obtained that the number of the reaction zones is determined by the initial conditions and changes with time. The asymptotic long-time behaviour of the reaction rate also dependents on the initial distribution.

Abstract:We present a new method for the numerical calculation of canonical reaction rate constants in complex molecular systems, which is based on a path integral formulation of the flux-flux correlation function. Central is the partitioning of the total system into a relevant part coupled to a dual bath. The latter consists of two parts: First, a set of strongly coupled harmonic modes, describing, for example, intramolecular degrees of freedom. They are treated on the basis of a reaction surface Hamiltonian approach. Second, a set of bath modes mimicking an unspecific environment modeled by means of a continuous spectral density. After deriving a set of general equations expressing the canonical rate constant in terms of appropriate influence functionals, several approximations are introduced to provide an efficient numerical implementation. Results for an initial application to the H-transfer in 6-Aminofulvene-1-aldimine are discussed.

Abstract:We study coupled irreversible processes. For linear or linearized kinetics with microreversibility, $\dot{x}=Kx$, the kinetic operator $K$ is symmetric in the entropic inner product. This form of Onsager's reciprocal relations implies that the shift in time, $\exp (Kt)$, is also a symmetric operator. This generates the reciprocity relations between the kinetic curves. For example, for the Master equation, if we start the process from the $i$th pure state and measure the probability $p_j(t)$ of the $j$th state ($j\neq i$), and, similarly, measure $p_i(t)$ for the process, which starts at the $j$th pure state, then the ratio of these two probabilities $p_j(t)/p_i(t)$ is constant in time and coincides with the ratio of the equilibrium probabilities. We study similar and more general reciprocal relations between the kinetic curves. The experimental evidence provided as an example is from the reversible water gas shift reaction over iron oxide catalyst. The experimental data are obtained using Temporal Analysis of Products (TAP) pulse-response studies. These offer excellent confirmation within the experimental error.

Abstract:We investigate the irreversible evolution of a small system in which a chemical reaction takes place. We have two main goals: the first requires to find an equation to produce a time-irreversible behavior,the second consists in introducing a simple exactly solvable model in order to understand basic facts in chemical kinetics. Our basic tool is the transition function counting the number of paths joining two points in the reactive coordinates system. An exact quantum Smoluchowski equation is derived for the reactive system in vacuum, in the presence of a solvent in equilibrium at any time with the reactive system a new Smoluchowski equation is obtained. The transition from a quantum regime to a classical one is discussed. The case of a reactive system not in equilibrium with its neighborhood is investigated in terms of path integral and via a partial differential function. Memory effects and closure assumptions are discussed. Using a simple potential model, the chemical rate constant is exactly calculated and questions such as the meaning of the activation energy or the physical content of the so-called prefactor are investigated.

Abstract:Canonical instanton theory is a widespread approach to describe the dynamics of chemical reactions in low temperature environments when tunneling effects become dominant. It is a semiclassical theory which requires locating classical periodic orbits on the upside-down potential energy surface, so-called instantons, and the computation of second order quantum corrections. The calculation of these corrections usually involves a matrix diagonalization. In this paper we present an alternative approach, which requires to solve only linear systems of equations involving sparse matrices. Furthermore, the proposed method provides a reliable and numerically stable way to obtain stability parameters in multidimensional systems, which are of particular interest in the context of microcanonical instanton theory.

Abstract:An analytical expression is derived for the rate constant that describes diffusive transitions between two deep wells of a multidimensional potential. The expression, in contrast to the Kramers-Langer formula for the rate constant, is valid even when the diffusion is highly anisotropic. Our approach is based on a variational principle for the reactive flux and uses a trial function for the splitting probability or commitor. The theoretical result is validated by Brownian dynamics simulations.

Abstract:The concept of the limiting step is extended to the asymptotology of multiscale reaction networks. Complete theory for linear networks with well separated reaction rate constants is developed. We present algorithms for explicit approximations of eigenvalues and eigenvectors of kinetic matrix. Accuracy of estimates is proven. Performance of the algorithms is demonstrated on simple examples. Application of algorithms to nonlinear systems is discussed.

Abstract:We summarize and to discuss briefly the geometrical practice of modeling attitudes so far popular in treating reaction kinetics of solid-state processes. The model equations existing in the literature have been explored to describe the thermal decomposition and crystallization data and are deeply questioned and analyzed showing that under such a simple algebraic representation, the reacting system is thus classified as a set of geometrical bodies (spheres) where each and every one reaction interface is represented by similar and smooth characteristics of reaction curve. It brings an unsolved question whether the sharp and even boundary factually exists or if it resides jointly just inside the global whole of the sample entirety preventing individual particles from having their individual reaction front. Most of the derived expressions are specified in an averaged generalization in terms of the three and two parameters equation (so called JMAK and SB models) characterized by a combination of power exponents m, n and p as summarized in a lucid Table. As an alternative the logistic equation is proposed powered with fractal exponents standing for the interfaces to be identified with an underlying principle of defects. Unfortunately, many of the solutions for the standard kinetic equations are truncated by infinite series, unfriendly to mathematical solutions. Reaction Kinetics Mechanisms and Catalysis

Abstract:This work explores the application of a memory-based approach to modeling chemical reaction kinetics. The key idea is that the past reaction rates impact the current reaction rate via a memory kernel. In this way, the chemical reaction kinetics is path-dependent in the sense that the reaction trajectory determines, via temporal correlations, the current reaction rate. One arrives at a memory-based kinetics model represented as integro-differential equations. Memory models can be seen as the bridge between models based on fractional calculus and classical integer order derivatives in the time domain. However, memory-based models can be made affordable for practitioners since concepts involved in fractional calculus are not required. Two examples are used to illustrate the model development and the parameter estimation. It was concluded that the intrinsic local time chemical kinetics may be quite simple (e.g., first order), but memory effects can add complexity to the reacting system behavior.

Abstract:Chemical kinetics is a branch of chemistry that is founded on understanding chemical reaction rates. Chemical kinetics relates many aspects of cosmology, geology, and even in some cases of, psychology. There is a need for mathematical modelling of these chemical reactions. Therefore, the present research is based on chemical kinetics-based modelling and dynamics of enzyme processes. This research looks at the two-step substrate-enzyme reversible response. In the two step-reversible reactions, substrate combines with enzymes which is further converted into products with two steps. The model is displayed through the flow chart, which is then transformed into ODEs. The Atangana-Baleanu time-fractional operator and the Mittag-Leffler kernel are used to convert the original set of highly nonlinear coupled integer order ordinary differential equations into a fractional-order model. Additionally, it is shown that the solution to the investigated fractional model is unique, limited, and may be represented by its response velocity. A numerical scheme, also known as the Atangana-Toufik method, based on Newton polynomial interpolation technique via MATLAB software, is adopted to find the graphical results. The dynamics of reaction against different reaction rates are presented through various figures. It is observed that the forward reaction rates increase the reaction speed while backward reaction rates reduce it.

Abstract:The method of computational singular perturbation for the analysis and reduction of complicated chemical mechanisms has been extended to the complex eigensystem. The characteristic time scale for each species was defined by using the time scales of the independent modes weighted by radical pointers, and the time scale of each species normalized by a characteristic time scale of the system was used as a criterion in determining the quasi-steady-state species. Furthermore, for oscillatory modes the radical pointer and the importance index of the previous computational singular perturbation theory were redefined. Results show that the time scales of chemical species change dramatically and non-monotonically, and the oscillatory modes appear frequently in large chemical reaction mechanisms. The present method was then employed to generate a 4-step and a 10-step reduced mechanism for the high-temperature H2/air and CH4/air oxidation, respectively. The validity of these reduced mechanisms were evaluated based on the responses of the perfectly stirred reactors and the one-dimensional planar propagating premixed flames. Comparisons between the reduced and detailed chemistries over a wide range of pressures and equivalence ratios show good agreement on the flame speed, flame temperature, and flame structure. A software package based on the present algorithm was compiled to generate reduced mechanisms for complex chemical mechanisms. The validity and efficiency of the present algorithm is demonstrated.

Abstract:We numerically and analytically investigate the behavior of a non-equilibrium phase transition in the second Schlögl autocatalytic reaction scheme. Our model incorporates both an interaction-induced phase separation and a bifurcation in the reaction kinetics, with these critical lines coalescing at a bicritical point in the macroscopic limit. We construct a stochastic master equation for the reaction processes to account for the presence of mutual particle interactions in a thermodynamically consistent manner by imposing a generalized detailed balance condition, which leads to exponential corrections for the transition rates. In a non-spatially extended (zero-dimensional) setting, we treat the interactions in a mean-field approximation, and introduce a minimal model that encodes the physical behavior of the bicritical point and permits the exact evaluation of the anomalous scaling for the particle number fluctuations in the thermodynamic limit. We obtain that the system size scaling exponent for the particle number variance changes from $\beta_0 = 3/2$ at the standard non-interacting bifurcation to $\beta = 12/7$ at the interacting bicritical point. The methodology developed here provides a generic route for the quantitative analysis of fluctuation effects in chemical reactions occurring in multi-component interacting systems.

Effective Kinetics of Chemical Reaction Networks

Abstract:Chemical reaction network theory is a powerful framework to describe and analyze chemical systems. While much about the concentration profile in an equilibrium state can be determined in terms of the graph structure, the overall reaction's time evolution depends on the network's kinetic rate function. In this article, we consider the problem of the effective kinetics of a chemical reaction network regarded as a conversion system from the feeding species to products. We define the notion of effective kinetics as a partial solution of a system of non-autonomous ordinary differential equations determined from a chemical reaction network. Examples of actual calculations include the Michaelis-Menten mechanism, for which it is confirmed that our notion of effective kinetics yields the classical formula. Further, we introduce the notion of straight-line solutions of non-autonomous ordinary differential equations to formalize the situation where a well-defined reaction rate exists and consider its relation with the quasi-stationary state approximation used in microkinetics. Our considerations here give a unified framework to formulate the reaction rate of chemical reaction networks.

Diffusion-controlled reactions with non-Markovian binding/unbinding kinetics

Abstract:We develop a theory of reversible diffusion-controlled reactions with generalized binding/unbinding kinetics. In this framework, a diffusing particle can bind to the reactive substrate after a random number of arrivals onto it, with a given threshold distribution. The particle remains bound to the substrate for a random waiting time drawn from another given distribution and then resumes its bulk diffusion until the next binding, and so on. When both distributions are exponential, one retrieves the conventional first-order forward and backward reactions whose reversible kinetics is described by generalized Collins-Kimball's (or back-reaction) boundary condition. In turn, if either of distributions is not exponential, one deals with generalized (non-Markovian) binding or unbinding kinetics (or both). Combining renewal technique with the encounter-based approach, we derive spectral expansions for the propagator, the concentration of particles, and the diffusive flux on the substrate. We study their long-time behavior and reveal how anomalous rarity of binding or unbinding events due to heavy tails of the threshold and waiting time distributions may affect such reversible diffusion-controlled reactions. Distinctions between time-dependent reactivity, encounter-dependent reactivity, and a convolution-type Robin boundary condition with a memory kernel are elucidated.
