Abstract:A hypothesis of the evolution of the genetic code is proposed, the leading mechanism of which is the nucleotide spontaneous damage leading to AT-enrichment of the genome. The hypothesis accounts for stability of the genetic code towards point mutations, the presence of code dialects, emergence of stop codons, emergence of the DNA double helix and the symmetry of the genetic code table. The assumption of the originally triplet structure of the genetic code has been substantiated. A hypothesis concerning the primary structure of the first gene and the first protein has been proposed.

Abstract:A primordial genetic code is proposed, having only four codons assigned, GGC meaning glycine, GAC meaning aspartate/glutamate, GCC meaning alanine-like and GUC meaning valine-like. Pathways of ambiguity reduction enlarged the codon repertoire with CUC meaning leucine, AUC meaning isoleucine, ACC meaning threonine-like and GAG meaning glutamate. Introduction of UNN anticodons, in a next episode of code evolution in which nonsense elimination was the leading theme, introduced a family box structure superposed on the original mirror structure. Finally, growth rate was the leading theme during the remaining repertoire expansion, explaining the ordered phylogenetic pattern of aminoacyl-tRNA synthetases. The special role of natural aptamers in the process is high-lighted, and the error robustness characteristics of the code are shown to have evolved by way of a stepwise, restricted enlargement of the tRNA repertoire, instead of by an exhaustive selection process testing myriads of codes.

Abstract:The idea of the evolution of the genetic code from the CG to the CGUA alphabet has been developed further. The assumption of the originally triplet structure of the genetic code has been substantiated. The hypothesis of the emergence of stop codons at the early stage of the evolution of the genetic code has been additionally supported. The existence of strong and weak letter doublets of codons and the symmetry of strong doublets in the genetic code table, discovered by Rumer, have been explained. Abstract:The genetic code is profoundly shaped by an origin in ancient RNA-mediated interactions, needing an extended development to reach the Standard Genetic Code (SGC). That development can serially use RNA specificities, a ribonucleopeptide transition (RNPT), finally code escape and diaspora. An index of evolutionary plausibility based on least selection takes simultaneous account of speed and accuracy of evolution, identifying favored evolutions. Combining RNA world specificities allowed convergence of early coding to SGC assignments. Secondly, this was sufficient to launch a post-RNA-world RNPT. The RNPT allowed biosynthesis of complex amino acids, depending heavily on late code fusions between coexisting independent codes. Thirdly, escape from fluctuating, but highly-evolved codes of the RNPT applied a near-ideal selection for fastest-evolving and most accurate/useful genetic codes. Concurrently, a code and its microbial carrier suited to a free-living existence necessarily evolved. The established unity of life on Earth likely traces to SGC ascendancy during escape from the RNPT, and code diaspora.

Abstract:The genetic code maps the sixty-four nucleotide triplets (codons) to twenty amino-acids. Some argue that the specific form of the code with its twenty amino-acids might be a 'frozen accident' because of the overwhelming effects of any further change. Others see it as a consequence of primordial biochemical pathways and their evolution. Here we examine a scenario in which evolution drives the emergence of a genetic code by selecting for an amino-acid map that minimizes the impact of errors. We treat the stochastic mapping of codons to amino-acids as a noisy information channel with a natural fitness measure. Organisms compete by the fitness of their codes and, as a result, a genetic code emerges at a supercritical transition in the noisy channel, when the mapping of codons to amino-acids becomes nonrandom. At the phase transition, a small expansion is valid and the emergent code is governed by smooth modes of the Laplacian of errors. These modes are in turn governed by the topology of the error-graph, in which codons are connected if they are likely to be confused. This topology sets an upper bound - which is related to the classical map-coloring problem - on the number of possible amino-acids. The suggested scenario is generic and may describe a mechanism for the formation of other error-prone biological codes, such as the recognition of DNA sites by proteins in the transcription regulatory network.

Abstract:Part 1 of the study intends to show that the universal trend of amino acid gain and loss discovered by Jordan et al. (2005) can be accounted for by the spontaneity of DNA typical damages. These damages lead to replacements of guanine and cytosine by thymine. Part 2 proposes a hypothesis of the evolution of the genetic code, the leading mechanism of which is the nucleotide spontaneous damage. The hypothesis accounts for the universal trend of amino acid gain and loss, stability of the genetic code towards point mutations, the presence of code dialects, and the symmetry of the genetic code table.

Abstract:The genesis of the stand genetic code is considered as a result of a fusion of two AU- and GC-codes distributed in two dominant and two recessive domains. The fusion of these codes is described with simple empirical rules. This formal approach explains the number of the proteinogenic amino acids and the codon assignment in the resulting standard genetic code. It shows how norleucine, pyrrolysine, selenocysteine and two other unknown amino acids, included into the prebiotic codes, disappeared after the fusion. The properties of these two missing amino acids were described. The ambiguous translation observed in mitochondria is explained. The internal structure of the codes allows a more detailed insights into molecular evolution in prebiotic time. In particular, the structure of the oldest single base-pair code is presented. The fusion concept reveals the appearance of the DNA machinery on the level of the single dominant AU-code. The time before the appearance of standard genetic code is divided into four epochs: pre-DNA, 2-code, pre-fusion, and after-fusion epochs. The prebiotic single-base-pair codes may help design novel peptide-based catalysts.

Abstract:Multiple prior experiments show that RNA binds chemically varied amino acids within specific oligonucleotide sequences. The smallest, simplest, and therefore most likely primitive RNA binding sites frequently contain conserved triplets corresponding to the Standard Genetic Code (SGC). Here, the implications of such cognate coding triplets are calculated, combining them with an optimized kinetic model for SGC evolution. RNA-amino acid interactions at obseved frequencies choose an SGC-like code, and, using the same mechanism, effectively resist alternative triplet assignments. Resistance to other kinds of coding is evident across varied code initiation scenarios. RNA-mediated assignments at experimental frequencies are sufficient to guide the ribonucleopeotide (RNP) transition to a modern RNP code. This can account for extreme selection of the SGC among its astronomical code possibilities; very SGC-like codes are ca. 1/50 to 1/5 of codes within such a population. Nevertheless, full accounting depends on RNA affinities yet unmeasured. Such a code begins as mostly stereochemical, excludes mismatched assignments, and critically relies on properties characteristic of fusible microbes. After its RNP transition in a partially assigned code, evolution accelerates definitively. Other assignment methods (adaptation, co-evolution, revised stereochemistry, LGT) likely complete the modern SGC because stable cellular intermediates with > 1 code exist, allowing compartmental code exchanges. Though initiated using chemical affinities, the 83 order-of-magnitude focus required to find a near-complete SGC among all possible codes was made by sequential evolutionary anthologies, in successive biological settings.

Abstract:The genetic code markup is the assignment of stop codons. The standard genetic code markup ensures the maximum possible stability of genetic information with respect to two fault classes: frameshift and nonsense mutations. There are only 528 (about 1,3% of total number) optimal markups in the set of markups having 3 stop codons. Among the sets of markups with 1,2,...,8 stop codons, the standard case having 3 stop codons has maximum absolute number of optimal markups.

Abstract:The previously formulated model for the evolution of the genetic code was shown to clarify why base triplets of some precursor amino acids differ by a single base from product amino acid codons, while others show less homology. First, the model indicated that the direction of code evolution changed on expansion from the N-fixers code (stage 2). Growth of the code from 16 codons in the NAN column (N, any standard nucleotide) proceeded by assignment of codons in the GNN, ANN, CNN and UNN rows. Expansion phase (stage 4 to 7) precursor/product pairs that spanned this shift included aspartate/threonine, aspartate/methionine and glutamate/proline. Both 5' and mid-base differ in the codons of each of these pairs. Second, post-expansion additions (stage 9 to 14) required codon reassignment, eliminating initial correlations. Codons for the post-expansion pair, aspartate (glutamate)/arginine, also differ at both 5' and mid-base sites. Third, the distribution of core structure groups among acceptors indicated that variant tRNA specific for a sibling, rather than precursor, commonly participated as cofactors in early amino acid synthesis. Sibling pairs, rather than precursor/product pairs, then exhibit codon correlations. On removing these sources of variation, highly significant correlations emerged between codons assigned to biosynthetically related amino acids.

Abstract:In the RNA world, RNA is assumed to be the dominant macromolecule performing most, if not all, core "house-keeping" functions. The ribo-cell hypothesis suggests that the genetic code and the translation machinery may both be born of the RNA world, and the introduction of DNA to ribo-cells may take over the informational role of RNA gradually, such as a mature set of genetic code and mechanism enabling stable inheritance of sequence and its variation. In this context, we modeled the genetic code in two content variables-GC and purine contents-of protein-coding sequences and measured the purine content sensitivities for each codon when the sensitivity (% usage) is plotted as a function of GC content variation. The analysis leads to a new pattern-the symmetric pattern-where the sensitivity of purine content variation shows diagonally symmetry in the codon table more significantly in the two GC content invariable quarters in addition to the two existing patterns where the table is divided into either four GC content sensitivity quarters or two amino acid diversity halves. The most insensitive codon sets are GUN (valine) and CAN (CAR for asparagine and CAY for aspartic acid) and the most biased amino acid is valine (always over-estimated) followed by alanine (always under-estimated). The unique position of valine and its codons suggests its key roles in the final recruitment of the complete codon set of the canonical table. The distinct choice may only be attributable to sequence signatures or signals of splice sites for spliceosomal introns shared by all extant eukaryotes.

Abstract:Using the shape space of codons and tRNAs we give a physical description of the genetic code evolution on the basis of the codon capture and ambiguous intermediate scenarios in a consistent manner. In the lowest dimensional version of our description, a physical quantity, codon level is introduced. In terms of the codon levels two scenarios are typically classified into two different routes of the evolutional process. In the case of the ambiguous intermediate scenario we perform an evolutional simulation implemented cost selection of amino acids and confirm a rapid transition of the code change. Such rapidness reduces uncomfortableness of the non-unique translation of the code at intermediate state that is the weakness of the scenario. In the case of the codon capture scenario the survival against mutations under the mutational pressure minimizing GC content in genomes is simulated and it is demonstrated that cells which experience only neutral mutations survive.
Stop Codon Usage as a Window into Genome Evolution: Mutation, Selection, Biased Gene Conversion and the TAG Paradox

Abstract:Protein coding genes terminate with one of three stop codons (TAA, TGA, or TAG) that, like synonymous codons, are not employed equally. With TGA and TAG having identical nucleotide content, analysis of their differential usage provides an unusual window into the forces operating on what are ostensibly functionally identical residues. Across genomes and between isochores within the human genome, TGA usage increases with G + C content but, with a common G + C → A + T mutation bias, this cannot be explained by mutation bias-drift equilibrium. Increased usage of TGA in G + C-rich genomes or genomic regions is also unlikely to reflect selection for the optimal stop codon, as TAA appears to be universally optimal, probably because it has the lowest read-through rate. Despite TAA being favored by selection and mutation bias, as with codon usage bias G + C pressure is the prime determinant of between-species TGA usage trends. In species with strong G + C-biased gene conversion (gBGC), such as mammals and birds, the high usage and conservation of TGA is best explained by an A + T → G + C repair bias. How to explain TGA enrichment in other G + C-rich genomes is less clear. Enigmatically, across bacterial and archaeal species and between human isochores TAG usage is mostly unresponsive to G + C pressure. This unresponsiveness we dub the TAG paradox as currently no mutational, selective, or gBGC model provides a well-supported explanation. That TAG does increase with G + C usage across eukaryotes makes the usage elsewhere yet more enigmatic. We suggest resolution of the TAG paradox may provide insights into either an unknown but common selective preference (probably at the DNA/RNA level) or an unrecognized complexity to the action of gBGC.

Abstract:This year marks the 48th anniversary of Francis Crick’s seminal work on the origin of the genetic code, in which he first proposed the “frozen accident” hypothesis to describe evolutionary selection against changes to the genetic code that cause devastating global proteome modification. However, numerous efforts have demonstrated the viability of both natural and artificial genetic code variations. Recent advances in genetic engineering allow the creation of synthetic organisms that incorporate noncanonical, or even unnatural, amino acids into the proteome. Currently, successful genetic code engineering is mainly achieved by creating orthogonal aminoacyl-tRNA/synthetase pairs to repurpose stop and rare codons or to induce quadruplet codons. In this review, we summarize the current progress in genetic code engineering and discuss the challenges, current understanding, and future perspectives regarding genetic code modification.
Near-ideal selection for the Standard Genetic Code

Abstract:Evolutionary theorizing resembles building an aircraft while also piloting it; new results change the scaffold for older ideas, requiring revised strategy to remain airborne. A calculated kinetic pathway exists that, under explicit quantitative assumptions, delivers the SGC (Standard Genetic Code). The pathway and evidence for it is summarized below, striving for a clearer, more complete account than was possible during its construction. Beginning with experimental amino acid-RNA interactions, code assignments are fused, codes divide and an early coding crescendo is tested for homogeneous assignments, which are then selected for independent survival in a near-empty biotic world. During escape from the site of origin and diaspora, a near-complete SGC becomes dominant by supporting proficient division. Crescendo, escape and diaspora together comprise a near-ideal least selection for a Standard Genetic Code that specifically served LUCA, likely a free-living anaerobic thermophilic microbe. Selection during diaspora conceivably made persistence across gigayears feasible.

Abstract:The genetic code is one of the most highly conserved features across life. Only a few lineages have deviated from the "universal" genetic code. Amongst the few variants of the genetic code reported to date, the codons UAA and UAG virtually always have the same translation, suggesting that their evolution is coupled. Here, we report the genome and transcriptome sequencing of a novel uncultured ciliate, belonging to the Oligohymenophorea class, where the translation of the UAA and UAG stop codons have changed to specify different amino acids. Genomic and transcriptomic analyses revealed that UAA has been reassigned to encode lysine, while UAG has been reassigned to encode glutamic acid. We identified multiple suppressor tRNA genes with anticodons complementary to the reassigned codons. We show that the retained UGA stop codon is enriched in the 3'UTR immediately downstream of the coding region of genes, suggesting that there is functional drive to maintain tandem stop codons. Using a phylogenomics approach, we reconstructed the ciliate phylogeny and mapped genetic code changes, highlighting the remarkable number of independent genetic code changes within the Ciliophora group of protists. According to our knowledge, this is the first report of a genetic code variant where UAA and UAG encode different amino acids. The genetic code is almost universal across life. The vast majority of organisms use the canonical genetic code, which has three stop codons (UAA, UAG, and UGA) and 61 sense codons that code for amino acids. Here, we report the discovery of an unexpected genetic code variant in an uncultured ciliate species from the Oligohymenophorea class, where the canonical stop codons UAA and UAG have been reassigned to code for lysine and glutamic acid, respectively. This is a particularly unusual genetic code reassignment as UAA and UAG differ at the wobble position and their evolution is thought to be coupled. We also report that the remaining stop codon, UGA, is enriched immediately downstream of genes in the same reading frame, suggesting a possible role in minimising deleterious consequences in the event of translational readthrough. Our work documents, for the first time, a genetic code variant where the codons UAA and UAG specify two different amino acids and shows that there are still unexplored genetic code reassignments awaiting discovery.

Abstract:A simple explanation for the symmetry and degeneracy of the genetic code has been suggested. An alternative to the wobble hypothesis has been proposed. This hypothesis offers explanations for: i) the difference between thymine and uracil, ii) encoding of tryptophan by only one codon, iii) why E. coli have no inosine in isoleucine tRNA, but isoleucine is encoded by three codons. The facts revealed in this study offer a new insight into physical mechanisms of the functioning of the genetic code.
