Abstract:Protein therapeutics offer high therapeutic potency and specificity, the broader adoptions and development of protein therapeutics, however, have been constricted by their intrinsic limitations such as inadequate stability, immunogenicity, suboptimal pharmacokinetics and biodistribution, and off‐target effects. This review describes a platform technology that formulates individual protein molecules with a thin formulation layer of crosslinked polymers, which confers the protein therapeutics with high activity, enhanced stability, controlled release capability, reduced immunogenicity, improved pharmacokinetics and biodistribution, and ability to cross the blood brain barriers. Based on currently approved protein therapeutics, this formulating platform affords the development of a vast family of superior protein therapeutics with improved efficacy and broadened indications at significantly reduced cost. Abstract:This study designs a programmable protein imprinted nanosphere by dynamically reversible cross‐linking/de‐cross‐linking of the temperature‐ and pH‐responsive polymeric surface under different wavelengths of UV light. The nanosphere can be repeatedly programmed toward a variety of proteins, thereby achieving the selective separation of different proteins from real biological samples in sequential. Although protein imprinted materials with multiple templates are developed to selectively separate different proteins, it is difficult to achieve the programmed adsorption and separation of different proteins using one material, because the available protein imprinted materials are constructed through irreversible crosslinking and their structures are unprogrammable and non‐reconstructive. Herein, a novel nanosphere (MS@PTL‐g‐PNIPAM) is designed, which not only is temperature and pH responsive but also can dynamically reversibly crosslink/de‐crosslink under ultraviolet light of different wavelengths. With the help of the dynamically reversible photo‐crosslinking, the nanospheres can be repeatedly programmed into protein imprinted nanospheres toward different target proteins. Moreover, the prepared imprinted nanospheres can easily achieve the controlled rebinding and release of target proteins, benefiting from the introduced temperature‐ and pH‐responsive moieties. As a consequence, this study realizes the specific separation of different target proteins from protein mixture and the real bovine blood sequentially by programming one material. It is resource saving, time saving, recyclable, and it will provide convenience for protein imprinted materials to use in the blood purification, drug delivery, and virus detection.

Abstract:Systemic and cytosolic delivery represents a grand challenge preventing many therapeutic proteins from clinical applications. Despite tremendous progresses in the past decade, most approaches generally lack the ability of triggered traceless protein release, require complicated formulation, and/or yield low protein loading. By using the protein as a crosslinker, here, a simple and general formulation affording protein nanogels (NG) with uniformed sizes and exceptionally high protein loading (>50%) is reported. By using the fine-tuned bis- and monosubstituted maleamic anhydride-amine chemistry for the crosslinking of the protein and a 4-armed PEG-MA(4), the NG is implemented with a tandem pH-programmed and traceless release character. The final NG, CDM-MA-NG, is stable under normal physiological conditions and effectively protects the crosslinked cargo cytochrome C from serum fouling, proteolytic and thermal degradation. In vitro, CDM-MA-NG exhibits a high level of cellular uptake and potent cancer cell killing only when incubated at pH 6.5, but not 7.4. Systemic administration of CDM-MA-NG leads to significantly inhibited tumor growth and extended survival rate. Given the abundance of the amine groups on protein surface, this work describes a universal platform for therapeutic protein formulation, and opens up enormous opportunities for the systemic, cytosolic, and traceless delivery of protein-based nanomedicines.
A Novel Gene Synthesis Platform for Designing Functional Protein Polymers

Abstract:Recombinant protein polymers with repeat sequences of specific amino acids can be regarded as sustainable functional materials that can be designed using genetic engineering. However, synthesizing genes encoding these proteins is significantly time-consuming and labor-intensive owing to the difficulty of using common gene synthesis tools, such as restriction enzymes and PCR primers. To overcome these obstacles, we propose a novel method: seamless cloning of rolling-circle amplicons (SCRCA). This method involves one-pot preparation of repetitive-sequence genes with overlapping ends for cloning, facilitating the easy construction of the desired recombinants. Using SCRCA, we synthesized 10 genes encoding hydrophilic resilin-like and hydrophobic elastin-like repeat units that induce liquid–liquid phase separation. SCRCA shows higher transformation efficiency and better workability than conventional methods, and the time and budget required for SCRCA are comparable to those required for non-repetitive-sequence gene synthesis. Additionally, SCRCA allows the construction of a repeat unit library at a low cost. The library shows considerably higher diversity compared with that of the state-of-the-art method. By combining this library construction with the directed evolution concept, we can rapidly develop an elastin-like protein polymer with a desired function. SCRCA can greatly accelerate research on protein polymers.

Polymer-Based Sustained-Release Dosage Forms for Protein Drugs, Challenges, and Recent Advances

Abstract:While the concept of using polymer-based sustained-release delivery systems to maintain therapeutic concentration of protein drugs for extended periods of time has been well accepted for decades, there has not been a single product in this category successfully commercialized to date despite clinical and market demands. To achieve successful systems, technical difficulties ranging from protein denaturing during formulation process and the course of prolonged in vivo release, burst release, and incomplete release, to low encapsulation efficiency and formulation complexity have to be simultaneously resolved. Based on this updated understanding, formulation strategies attempting to address these aspects comprehensively were reported in recent years. This review article (with 134 citations) aims to summarize recent studies addressing the issues above, especially those targeting practical industrial solutions. Formulation strategies representative of three areas, microsphere technology using degradable hydrophobic polymers, microspheres made of water soluble polymers, and hydrophilic in vivo gelling systems will be selected and introduced. To better understand the observations and conclusions from different studies for different systems and proteins, physicochemical basis of the technical challenges and the pros and cons of the corresponding formulation methods will be discussed.

Abstract:A long-standing challenge is how to formulate proteins and vaccines to retain function during storage and transport and to remove the burdens of cold-chain management. Any solution must be practical to use, with the protein being released or applied using clinically relevant triggers. Advanced biologic therapies are distributed cold, using substantial energy, limiting equitable distribution in low-resource countries and placing responsibility on the user for correct storage and handling. Cold-chain management is the best solution at present for protein transport but requires substantial infrastructure and energy. For example, in research laboratories, a single freezer at -80 °C consumes as much energy per day as a small household1. Of biological (protein or cell) therapies and all vaccines, 75% require cold-chain management; the cost of cold-chain management in clinical trials has increased by about 20% since 2015, reflecting this complexity. Bespoke formulations and excipients are now required, with trehalose2, sucrose or polymers3 widely used, which stabilize proteins by replacing surface water molecules and thereby make denaturation thermodynamically less likely; this has enabled both freeze-dried proteins and frozen proteins. For example, the human papilloma virus vaccine requires aluminium salt adjuvants to function, but these render it unstable against freeze-thaw4, leading to a very complex and expensive supply chain. Other ideas involve ensilication5 and chemical modification of proteins6. In short, protein stabilization is a challenge with no universal solution7,8. Here we designed a stiff hydrogel that stabilizes proteins against thermal denaturation even at 50 °C, and that can, unlike present technologies, deliver pure, excipient-free protein by mechanically releasing it from a syringe. Macromolecules can be loaded at up to 10 wt% without affecting the mechanism of release. This unique stabilization and excipient-free release synergy offers a practical, scalable and versatile solution to enable the low-cost, cold-chain-free and equitable delivery of therapies worldwide.

Abstract:Protein‐based drugs offer advantages such as high specificity, low toxicity, and minimal side effects compared to small molecule drugs. However, delivery of proteins to target tissues or cells remains challenging due to the instability, diverse structures, charges, and molecular weights of proteins. Polymers have emerged as a leading choice for designing effective protein delivery systems, but identifying a suitable polymer for a given protein is complicated by the complexity of both proteins and polymers. To address this challenge, we developed a fluorescence‐based high‐throughput screening platform called ProMatch to efficiently collect data on protein‐polymer interactions, followed by in vivo and in vitro experiments with rational design. Using this approach to streamline polymer selection for targeted protein delivery, we identified candidate polymers from commercially available options and developed a polyhexamethylene biguanide (PHMB)‐based system for delivering proteins to white adipose tissue as a treatment for obesity. We also developed a branched polyethylenimine (bPEI)‐based system for neuron‐specific protein delivery to stimulate optic nerve regeneration. Our high‐throughput screening methodology expedites identification of promising polymer candidates for tissue‐specific protein delivery systems, thereby providing a platform to develop innovative protein‐based therapeutics. Abstract:Therapeutic proteins can treat a myriad of diseases; however, their effectiveness is limited by short half-lives. Controlled release systems are advantageous because they prolong the action of protein drugs, minimize transient surges, and keep concentrations within a therapeutic range. Hydrogels are amenable to chemical modifications and comprise a versatile platform for controlled release, enabling minimally invasive injections at the injury site and acting as a depot to sustain the delivery of therapeutic proteins therefrom. Affinity-based release strategies have binding partners immobilized within the hydrogel to release proteins through noncovalent interactions and under mild conditions that maintain their three-dimensional architecture required for bioactivity. Naturally occurring binding interactions between therapeutic proteins and extracellular matrix components were advanced first but are inherently limited. Computational and experimental tools have emerged to enable high-specificity and moderate-affinity binding interactions to candidate therapeutic proteins. Directed evolution has enabled the development of novel peptide-, protein-, and aptamer-binding partners that modulate release from hydrogel delivery vehicles. With these tools, affinity-based systems that enable specific and tunable rates of release are being developed for diverse applications, including tissue regeneration and cancer treatment. These systems can now be tuned for the controlled release of multiple bioactive proteins. In this review, we examine the tools required to design novel binding partners for affinity-controlled release from hydrogels and provide insights into their formulations for specific applications.

Abstract:Biopharmaceutical protein production plays an increasingly important role in human health, including the treatment and prevention of cancer and immune diseases. With the rapid development of synthetic biology technology, cell-free protein synthesis (CFPS) has been regarded as a powerful tool to manufacture a variety of proteins because of its remarkable advantages over living-cell protein synthesis. Working with an efficient and easily scalable reactor, CFPS can meet the requirements of flexible on-demand protein synthesis. To achieve this goal, a new continuous-flow CFPS platform was developed using a tube-in-tube reactor in this study. Compared with other reported reactors, this tube-in-tube reactor has several advantages, such as allowing rapid oxygen diffusion into the reaction substrate to precisely control the oxygen concentration and easy integration with protein purification for continuous-flow protein synthesis. By providing a high dissolved oxygen concentration, the protein concentration reached 3 mg mL(-1) with only half of the reaction time in the batch reaction mode. Furthermore, the effects of reaction temperature and residence time of the reaction substrate on protein production were explored. Four representative biopharmaceutical proteins, including antibodies, vaccines, virus-like particles and antimicrobial peptides, were produced to verify the applicability and high efficiency of this tube-in-tube reactor in diverse protein synthesis systems.

Abstract:Post-translational modifications (PTMs) are important for the stability and function of many therapeutic proteins and peptides. Current methods for studying and engineering PTM installing proteins often suffer from low-throughput experimental techniques. Here we describe a generalizable, workflow coupling cell-free protein synthesis (CFPS) with AlphaLISA for the rapid expression and testing of PTM installing proteins. We apply our workflow to two representative classes of peptide and protein therapeutics: ribosomally synthesized and post-translationally modified peptides (RiPPs) and conjugate vaccines. First, we demonstrate how our workflow can be used to characterize the binding activity of RiPP recognition elements, an important first step in RiPP biosynthesis, and be integrated into a biodiscovery pipeline for computationally predicted RiPP products. Then, we adapt our workflow to study and engineer oligosaccharyltransferases (OSTs) involved in conjugate vaccine production, enabling the identification of mutant OSTs and sites within a carrier protein that enable high efficiency production of conjugate vaccines. In total, we expect that our workflow will accelerate design-build-test cycles for engineering PTMs.

Abstract:Abstract Protein synthesis and semisynthesis offer immense promise for life science and have impacted pharmaceutical innovation. Nevertheless, the absence of a generally applicable method for traceless peptide conjugation with a flexible choice of junction sites remains a bottleneck for accessing many important synthetic targets. Here we introduce the protein activation and ligation with multiple enzymes (PALME) platform designed for the sequence-unconstrained synthesis and modification of biomacromolecules. The upstream activating modules accept and process easily accessible synthetic peptides and recombinant proteins, avoiding the challenges associated with the preparation and manipulation of activated peptide substrates. Cooperatively, the downstream coupling module provides comprehensive solutions for sequential peptide condensation, cyclization, and protein N/C-terminal or internal functionalization. This methodology's practical utility was demonstrated by synthesizing a series of bioactive targets ranging from pharmaceutical ingredients to synthetically challenging proteins. Together, the modular PALME platform exhibits unprecedented broad accessibility for the traceless protein synthesis and functionalization and holds enormous potential to extend the scope of protein chemistry and synthetic biology.

Abstract:An average cell contains thousands of proteins that participate in normal cellular functions, and most diseases are somehow related to the malfunctioning of one or more of these proteins. Protein therapy(1), which delivers proteins into the cell to replace the dysfunctional protein, is considered the most direct and safe approach for treating disease. However, the effectiveness of this method has been limited by its low delivery efficiency and poor stability against proteases in the cell, which digest the protein. Here, we show a novel delivery platform based on nanocapsules consisting of a protein core and a thin permeable polymeric shell that can be engineered to either degrade or remain stable at different pHs. Non-degradable capsules show long-term stability, whereas the degradable ones break down their shells, enabling the core protein to be active once inside the cells. Multiple proteins can be delivered to cells with high efficiency while maintaining low toxicity, suggesting potential applications in imaging, therapy and cosmetics fields.

Abstract:Engineering at the amino acid level is key to enhancing the properties of existing proteins in a desired manner. So far, protein engineering has been dominated by genetic approaches, which have been extremely powerful but only allow for minimal variations beyond the canonical amino acids. Chemical peptide synthesis allows the unrestricted incorporation of a vast set of unnatural amino acids with much broader functionalities, including the incorporation of post-translational modifications or labels. Here we demonstrate the potential of chemical synthesis to generate proteins in a specific conformation, which would have been unattainable by recombinant protein expression. We use recently established rapid automated flow peptide synthesis combined with solid-phase late-stage modifications to rapidly generate a set of FK506-binding protein 51 constructs bearing defined intramolecular lactam bridges. This trapped an otherwise rarely populated transient pocket-as confirmed by crystal structures-which led to an up to 39-fold improved binding affinity for conformation-selective ligands and represents a unique system for the development of ligands for this rare conformation. Overall, our results show how rapid automated flow peptide synthesis can be applied to precision protein engineering.

Abstract:A degradable hydrogel system composed of dextran and poly(ethylene glycol) has been created based on two mechanisms of bond cleavage – ester hydrolysis and retro‐Diels‐Alder fragmentation. Different patterns of release of trapped virus‐like particles are programmed based on the modular composition of the material while maintaining reproducible properties of gelation and injectability. Injectable hydrogels represent a promising strategy for the extended release of biological molecules, thereby reducing the frequency of injections. This study introduces a novel system based on Michael addition of dextran and polyethylene glycol (PEG) polymers functionalized with oxanorbornadiene (OND) and thiol groups, respectively. Reliable control over gelation speed allows administration by injection using a simple syringe‐to‐syringe mixing protocol that entrains more than 95% of virus‐like particle (VLP) cargo. A combination of retro‐Diels‐Alder and hydrolytic ester bond cleavage gives rise to programmable release of the VLPs. Different release profiles, including burst, linear, and delayed release over a two‐week period, are engineered using different OND linkages, and rheological characterization shows the hydrogels to be well within the desired range of stiffness for subcutaneous use. The modular nature of this system offers a generalizable platform for developing degradable materials aimed at sustained release biomedical applications.

Abstract:Simultaneous delivery of multiple genes and proteins (e.g., transcription factors; TFs) is an emerging issue surrounding therapeutic research due to their ability to regulate cellular circuitry. Current gene and protein delivery strategies, however, are based on slow batch synthesis, which is ineffective, poorly controlled, and incapable of simultaneous delivery of both genes and proteins with synergistic functions. Consequently, advances in this field have been limited to in vitro studies. Here, by integrating microfluidic technologies with a supramolecular synthetic strategy, we present a high-throughput approach for formulating and screening multifunctional supramolecular nanoparticles (MFSNPs) self-assembled from a collection of functional modules to achieve simultaneous delivery of one gene and TF with unprecedented efficiency both in vitro and in vivo. We envision that this new approach could open a new avenue for immunotherapy, stem cell reprogramming, and other therapeutic applications.
Fast and robust recombinant protein production utilizing episomal stable pools in WAVE bioreactors

Abstract:Protein reagents are essential resources for several stages of drug discovery projects from structural biology and assay development through lead optimization. Depending on the aim of the project different amounts of pure protein are required. Small-scale expressions are initially used to determine the reachable levels of production and quality before scaling up protein reagent supply. Commonly, amounts of several hundreds of milligrams to grams are needed for different experiments, including structural investigations and activity evaluations, which require rather large cultivation volumes. This implies that cultivation of large volumes of either transiently transfected cells or stable pools/stable cell lines is needed. Hence, a production process that is scalable, speeds up the development projects, and increases the robustness of protein reagent quality throughout scales. Here we present a protein production pipeline with high scalability. We show that our protocols for protein production in Chinese hamster ovary cells allow for a seamless and efficient scale-up with robust product quality and high performance. The flexible scale of the production process, as shown here, allows for shorter lead times in drug discovery projects where there is a reagent demand for a specific protein or a set of target proteins.
