Abstract:Fatty acyl-CoA reductase (FAR) is an important NADPH-dependent enzyme that can produce primary alcohol from fatty acyl-CoA or fatty acyl-carrier proteins as substrates. It plays a pivotal role in plant growth, development, and stress resistance. Herein, we performed genome-wide identification and expression analysis of FAR members in rice using bioinformatics methods. A total of eight OsFAR genes were identified, and the OsFARs were comprehensively analyzed in terms of phylogenetic relationships, duplication events, protein motifs, etc. The cis-elements of the OsFARs were predicted to respond to growth and development, light, hormones, and abiotic stresses. Gene ontology annotation analysis revealed that OsFAR proteins participate in biological processes as fatty acyl-CoA reductase during lipid metabolism. Numerous microRNA target sites were present in OsFARs mRNAs. The expression analysis showed that OsFARs were expressed at different levels during different developmental periods and in various tissues. Furthermore, the expression levels of OsFARs were altered under abiotic stresses, suggesting that FARs may be involved in abiotic stress tolerance in rice. The findings presented here serve as a solid basis for further exploring the functions of OsFARs.

Abstract:Whilst WRKY transcription factors are known to be involved in diverse plant responses to biotic stresses, their involvement in abiotic stress tolerance is poorly understood. OsFRDL4, encoding a citrate transporter, has been reported to be regulated by ALUMINUM (Al) RESISTANCE TRANSCRIPTION FACTOR 1 (ART1) in rice, but whether it is also regulated by other transcription factors is unknown.We define the role of OsWRKY22 in response to Al stress in rice by using mutation and transgenic complementation assays, and characterize the regulation of OsFRDL4 by OsWRKY22 via yeas one-hybrid, electrophoretic mobility shift assay and ChIP-quantitative PCR.We demonstrate that loss of OsWRKY22 function conferred by the oswrky22 T-DNA insertion allele causes enhanced sensitivity to Al stress, and a reduction in Al-induced citrate secretion. We next show that OsWRKY22 is localized in the nucleus, functions as a transcriptional activator and is able to bind to the promoter of OsFRDL4 via W-box elements. Finally, we find that both OsFRDL4 expression and Al-induced citrate secretion are significantly lower in art1 oswrky22 double mutants than in the respective single mutants.We conclude that OsWRKY22 promotes Al-induced increases in OsFRDL4 expression, thus enhancing Al-induced citrate secretion and Al tolerance in rice.
FLOURY ENDOSPERM12 Encoding Alanine Aminotransferase 1 Regulates Carbon and Nitrogen Metabolism in Rice

Abstract:Starch is a major storage substance in cereal grains, and starch biosynthesis is a complex process. In order to elucidate regulation of the starch biosynthesis pathway, we screened a series of rice (Oryza sativa L.) endosperm mutants. In this study, we identified a floury white-core endosperm mutant named floury endosperm12 (flo12). The flo12 mutant exhibited loosely packed starch granules and a lower thousand kernel weight compared to wild type. Semithin sections revealed that compound starch grains (SG) in flo12 interior endosperm cells were developed abnormally. Furthermore, amylose content was decreased, while total protein content was significantly increased in flo12 grains. Map-based cloning showed that FLO12 encodes rice alanine aminotransferase 1 (OsAlaAT1). OsAlaAT1 is highly expressed in developing endosperm. Subcellular localization showed that OsAlaAT1 is localized in the cytosol. Moreover, the expression of most starch synthesis-related genes was decreased, while most of the storage protein coding genes had elevated expression levels in the flo12 mutant. In addition, overexpression of the OsAlaAT1 gene increased grain weight. In brief, we demonstrated that OsAlaAT1 regulates carbon and nitrogen metabolism, which provides a new insight for the improvement of rice quality and yield.

Abstract:Summary Drought stress profoundly hampers both plant growth and crop yield. To combat this, plants have evolved intricate transcriptional regulation mechanisms as a pivotal strategy. Through a genetic screening with rice genome‐scale mutagenesis pool under drought stress, we identified an APETALA2/Ethylene Responsive Factor, namely OsERF103, positively responds to drought tolerance in rice. Combining chromatin immunoprecipitation sequencing and RNA sequencing analyses, we pinpointed c. 1000 genes directly influenced by OsERF103. Further results revealed that OsERF103 interacts with Stress‐responsive NAC1 (SNAC1), a positive regulator of drought tolerance in rice, to synergistically regulate the expression of key drought‐related genes, such as OsbZIP23. Moreover, we found that OsERF103 recruits a Su(var)3‐9,enhancer of zeste and trithorax‐domain group protein 705, which encodes a histone 3 lysine 4 (H3K4)‐specific methyltransferase to specifically affect the deposition of H3K4me3 at loci like OsbZIP23 and other genes linked to dehydration responses. Additionally, the natural alleles of OsERF103 are selected during the domestication of both indica and japonica rice varieties and exhibit significant geographic distribution. Collectively, our findings have unfurled a comprehensive mechanistic framework underlying the OsERF103‐mediated cascade regulation of drought response. This discovery not only enhances our understanding of drought signaling but also presents a promising avenue for the genetic improvement of drought‐tolerant rice cultivars.

Abstract:Drought is one of the major abiotic stresses that directly implicate plant growth and crop productivity. Although many genes in response to drought stress have been identified, genetic improvement to drought resistance especially in food crops is showing relatively slow progress worldwide. Here, we reported the isolation of abscisic acid, stress and ripening (ASR) genes from upland rice variety, IRAT109 (Oryza sativa L. ssp. japonica), and demonstrated that overexpression of OsASR5 enhanced osmotic tolerance in Escherichia coli and drought tolerance in Arabidopsis and rice by regulating leaf water status under drought stress conditions. Moreover, overexpression of OsASR5 in rice increased endogenous ABA level and showed hypersensitive to exogenous ABA treatment at both germination and postgermination stages. The production of H2O2, a second messenger for the induction of stomatal closure in response to ABA, was activated in overexpression plants under drought stress conditions, consequently, increased stomatal closure and decreased stomatal conductance. In contrast, the loss-of-function mutant, osasr5, showed sensitivity to drought stress with lower relative water content under drought stress conditions. Further studies demonstrated that OsASR5 functioned as chaperone-like protein and interacted with stress-related HSP40 and 2OG-Fe (II) oxygenase domain containing proteins in yeast and plants. Taken together, we suggest that OsASR5 plays multiple roles in response to drought stress by regulating ABA biosynthesis, promoting stomatal closure, as well as acting as chaperone-like protein that possibly prevents drought stress-related proteins from inactivation.
OsOLP1 contributes to drought tolerance in rice by regulating ABA biosynthesis and lignin accumulation

Abstract:Rice, as a major staple crop, employs multiple strategies to enhance drought tolerance and subsequently increase yield. Osmotin-like proteins have been shown to promote plant resistance to biotic and abiotic stress. However, the drought resistance mechanism of osmotin-like proteins in rice remains unclear. This study identified a novel osmotin-like protein, OsOLP1, that conforms to the structure and characteristics of the osmotin family and is induced by drought and NaCl stress. CRISPR/Cas9-mediated gene editing and overexpression lines were used to investigate the impact of OsOLP1 on drought tolerance in rice. Compared to wild-type plants, transgenic rice plants overexpressing OsOLP1 showed high drought tolerance with leaf water content of up to 65%, and a survival rate of 53.1% by regulating 96% stomatal closure and more than 2.5-fold proline content promotion through the accumulation of 1.5-fold endogenous ABA, and enhancing about 50% lignin synthesis. However, OsOLP1 knockout lines showed severely reduced ABA content, decreased lignin deposition, and weakened drought tolerance. In conclusion, the finding confirmed that OsOLP1 drought-stress modulation relies on ABA accumulation, stomatal regulation, proline, and lignin accumulation. These results provide new insights into our perspective on rice drought tolerance.

Abstract:A novel gene, OsAHL1, containing an AT-hook motif and a PPC domain was identified through genome-wide profiling and analysis of mRNAs by comparing the microarray of drought-challenged versus normally watered rice. The results indicated OsAHL1 has both drought avoidance and drought tolerance that could greatly improve drought resistance of the rice plant. Overexpression of OsAHL1 enhanced multiple stress tolerances in rice plants during both seedling and panicle development stages. Functional studies revealed that OsAHL1 regulates root development under drought condition to enhance drought avoidance, participates in oxidative stress response and also regulates the content of chlorophyll in rice leaves. OsAHL1 specifically binds to the A/T rich sequence region of promoters or introns, and hence directly regulates the expression of many stress related downstream genes.

Abstract:SUMMARY Drought is a major abiotic stress that severely affects cereal production worldwide. Although several genes have been identified that enhance the ability of rice to withstand drought stress, further research is needed to fully understand the molecular mechanisms underlying the response to drought stress. Our study showed that overexpression of rice DNA binding with one finger 12 (OsDof12) enhances tolerance to drought stress. Rice plants overexpressing OsDof12 (OsDof12‐OE) displayed significantly higher tolerance to drought stress than the parental japonica rice "Dongjin". Transcriptome analysis revealed that many genes involved in phenylpropanoid biosynthesis were upregulated in OsDof12‐OE plants, including phenylalanine ammonia‐lyase 4 (OsPAL4), OsPAL6, cinnamyl alcohol dehydrogenase 6 (CAD6), and 4‐coumarate‐coA ligase like 6 (4CLL6). Accordingly, this transcriptional alteration led to the substantial accumulation of phenolic compounds, such as sinapic acids, in the leaves of OsDof12‐OE plants, effectively lowering the levels of reactive oxygen species. Notably, OsDof12 bound to the AAAG‐rich core sequence of the OsPAL4 promoter and promoted transcription. In addition, GIGANTEA (OsGI) interacts with OsDof12 in the nucleus and attenuates the transactivation activity of OsDof12 on OsPAL4. Our findings reveal a novel role for OsDof12 in promoting phenylpropanoid‐mediated tolerance to drought stress.

Abstract:Background: FAR1/FHY3 transcription factors are derived from transposase, which play important roles in light signal transduction, growth and development, and response to stress by regulating downstream gene expression. Although many FAR1/FHY3 members have been identified in various species, the FAR1/FHY3 genes in maize are not well characterized and their function in drought are unknown. Method: The FAR1/FHY3 family in the maize genome was identified using PlantTFDB, Pfam, Smart, and NCBI-CDD websites. In order to investigate the evolution and functions of FAR1 genes in maize, the information of protein sequences, chromosome localization, subcellular localization, conserved motifs, evolutionary relationships and tissue expression patterns were analyzed by bioinformatics, and the expression patterns under drought stress were detected by quantitative real-time polymerase chain reaction (qRT-PCR). Results: A total of 24 ZmFAR members in maize genome, which can be divided into five subfamilies, with large differences in protein and gene structures among subfamilies. The promoter regions of ZmFARs contain abundant abiotic stress-responsive and hormone-respovensive cis-elements. Among them, drought-responsive cis-elements are quite abundant. ZmFARs were expressed in all tissues detected, but the expression level varies widely. The expression of ZmFARs were mostly down-regulated in primary roots, seminal roots, lateral roots, and mesocotyls under water deficit. Most ZmFARs were down-regulated in root after PEG-simulated drought stress. Conclusions: We performed a genome-wide and systematic identification of FAR1/FHY3 genes in maize. And most ZmFARs were down-regulated in root after drought stress. These results indicate that FAR1/FHY3 transcription factors have important roles in drought stress response, which can lay a foundation for further analysis of the functions of ZmFARs in response to drought stress.
A DUF966 gene family member OsDSR3 positively regulates alkali stress tolerance in rice

Abstract:Rice growth and production are severely constrained by alkali stress. However, the mechanism underlying the rice tolerance to alkali stress is unclear. OsDSR3, a novel gene from the domains of unknown function 966 (DUF966) family, was identified and characterized for its function in the response of rice to alkali stress. The result of this study clearly showed that alkali stress significantly induced OsDSR3 expression level. Moreover, the expression of OsDSR3 was up-regulated by drought, salt, cold, H2O2 and abscisic acid (ABA), and down-regulated by gibberellic acid (GA3), and 2,4-Dichlorophenoxyacetic acid (2,4-D) treatments. Subcellular localization exhibited that OsDSR3 was detected in the nucleus and membrane. OsDSR3-overexpressing (OsDSR3-OE) plants showed higher tolerance to alkali stress than the wild-type (WT). In contrast, OsDSR3 knockout (OsDSR3-KO) mutants were more vulnerable to alkali stress. The differentially expressed genes (DEGs) among OsDSR3-OE and WT seedlings were mainly enriched in porphyrin and chlorophyll, starch and sucrose, and carotenoid metabolic pathways. Among these DEGs, 26 were identified as potential alkali stress-responsive genes, including several up-regulated genes like OsHAK5, OsGRX23 and OsNIR2. Consistent with the expression profiles of metabolic pathways-related genes, most of the metabolite contents and metabolite synthases activities were improved in OsDSR3-OE lines and decreased in OsDSR3-KO lines compared to WT. This may explain the higher tolerance of OE lines and lower tolerance of KO lines to alkali stress. These findings suggested that OsDSR3 positively regulates rice tolerance to alkali stress, which will help to elucidate the molecular mechanism underlying rice alkali tolerance.

Abstract:Calmodulin-like (CML) genes regulate plant growth, development, and responses to abiotic stresses such as salinity and drought. Many genes encoding CML proteins have been identified from rice (Oryza sativa), but their functions remain largely unknown. Our characterization of one putative CML gene, OsDSR-1 (O. sativa Drought Stress Response-1), showed that its protein binds Ca2+ and displays Ca2+-dependent conformational changes. In contrast to wild-type (WT) and OsDSR-1-RNA interference (OsDSR-1-Ri) plants, transgenic rice plants that overexpress OsDSR-1 were significantly more drought tolerant and had increased sensitivity to abscisic acid. Furthermore, their concentrations of free proline and soluble sugars and the activities of reactive oxygen species-scavenging enzymes as well as the transcript levels of many ROS-scavenging and stress-related genes were significantly enhanced under drought stress. Much less hydrogen peroxide and malondialdehyde accumulated in OsDSR-1-overexpressing (OsDSR-1-OE) plants than in either the Ri or WT plants. All of these results suggest that OsDSR-1 plays important roles in conferring tolerance to drought in rice by decreasing the occurrence of oxidative damage.

Identification and Characterization of a Novel Water-Deficit-suppressed Gene OsARD Encoding an Aci-Reductone-dioxygenase-like Protein in Rice

Abstract:The aci-reductone dioxygenase (ARD) family common to bacteria, plants and animals is involved in the methionine salvage pathway. A water-deficit-suppressed gene, OsARD encoding an aci-reductone-dioxygenase-like protein, was identified from rice (Oryza sativa L.). Northern blot and reverse transcriptase-polymerase chain reaction (RT-PCR) analysis revealed that the OsARD expression is regulated by abiotic stresses and phytohormones. OsARD was mainly expressed in roots under flood conditions. It was suppressed by abiotic stresses including water deficit, high salinity and low temperature, and induced by ethylene and gibberellin acid (GA). Our results showed that the genes for S-adenosylmethionine (SAM) synthase and 1-aminocyclopropane-1-carboxylic acid (ACC) synthase were upregulated in RNA-interference (RNAi) transgenic rice plants with a significant reduction of OsARD expression. Furthermore, the expression of two genes for ethylene signal transduction, ETR2 and EIN3, increased in these RNAi transgenic plants, whereas the expression of ERF3 was suppressed. These results suggest that OsARD may play a role in the metabolism of methionine and ethylene in response to abiotic stresses.

Abstract:Aluminum (Al) toxicity in acid soils poses a significant threat to rice, which exhibits highly complex genetic mechanisms for both external detoxification and internal tolerance among cereal crops. Although several genes involved Al tolerance have been identified, the molecular mechanisms underlying Al tolerance in rice remain to be fully explored. Here, we functionally characterized the gibberellin-stimulated transcription gene OsGASR1 , which encodes a small cysteine-rich peptide localized to the nucleus and cytoplasm and plays a significant role in Al tolerance in rice. The expression of OsGASR1 is rapidly up-regulated by Al in rice root tips but not in the shoots. Its expression is not regulated by the central regulator Aluminum Resistance Transcription Factor 1 (ART1), indicating that OsGASR1 functions as a novel gene in rice Al resistance independent of ART1. Knockout of OsGASR1 reduced root length but did not affect Al tolerance in rice, whereas overexpression of OsGASR1 enhanced Al tolerance without affecting Al distribution and accumulation and promoted the accumulation of reactive oxygen species (ROS) in the root tips. RNA-seq analysis revealed that overexpression of OsGASR1 upregulated the expression of genes associated with cell wall modification, oxidative stress, and Al tolerance. Collectively, these findings suggest that OsGASR1 is involved in Al tolerance in rice independently of ART1, and the up-regulation of this gene is necessary for rice Al tolerance.

Abstract:Drought, which can induce osmotic stress, is the leading environmental constraint to crop productivity. Plants in both agricultural and natural settings have developed various mechanisms to cope with drought stress. The identification of genes associated with drought stress tolerance and understanding the underlying regulatory mechanisms are prerequisites for developing molecular manipulation strategies to address this issue. Here, we reported that the 14-3-3 protein OsGF14f (G-BOX FACTOR 14-3-3f), positively modulates osmotic stress tolerance in rice (Oryza sativa). OsGF14f transgenic lines had no obvious change in crucial agronomic traits including yield and plant height. OsGF14f is transcriptionally induced by PEG treatment, and in rice, overexpression or knockout of this gene leads to enhanced or weakened osmotic stress tolerance, respectively. Furthermore, OsGF14f positively regulates abscisic acid (ABA) responses by interacting with the core ABA-responsive transcription factor OsbZIP23 (BASIC LEUCINE ZIPPER 23) to enhance its transcriptional regulation activity toward downstream target genes. Further genetic analysis showed that OsGF14f is required for the full function of OsbZIP23 in rice osmotic response and OsGF14f-mediated osmotic stress tolerance partially depends on OsbZIP23. Interestingly, OsGF14f is a direct target gene of OsbZIP23. Taken together, our findings reveal a genetic and molecular framework by which the OsGF14f-OsbZIP23 complex modulates rice osmotic response, providing targets for developing drought-tolerant crops.

OsGRP3 Enhances Drought Resistance by Altering Phenylpropanoid Biosynthesis Pathway in Rice (Oryza sativa L.)

Abstract:As a sessile organism, rice often faces various kinds of abiotic stresses, such as drought stress. Drought stress seriously harms plant growth and damages crop yield every year. Therefore, it is urgent to elucidate the mechanisms of drought resistance in rice. In this study, we identified a glycine-rich RNA-binding protein, OsGRP3, in rice. Evolutionary analysis showed that it was closely related to OsGR-RBP4, which was involved in various abiotic stresses. The expression of OsGRP3 was shown to be induced by several abiotic stress treatments and phytohormone treatments. Then, the drought tolerance tests of transgenic plants confirmed that OsGRP3 enhanced drought resistance in rice. Meanwhile, the yeast two-hybrid assay, bimolecular luminescence complementation assay and bimolecular fluorescence complementation assay demonstrated that OsGRP3 bound with itself may affect the RNA chaperone function. Subsequently, the RNA-seq analysis, physiological experiments and histochemical staining showed that OsGRP3 influenced the phenylpropanoid biosynthesis pathway and further modulated lignin accumulation. Herein, our findings suggested that OsGRP3 enhanced drought resistance in rice by altering the phenylpropanoid biosynthesis pathway and further increasing lignin accumulation.

Abstract:Receptor-like kinases (RLKs) play important roles in regulating plant development and responses to various environmental stresses. FLORAL ORGAN NUMBER1 (FON1), a leucine-rich repeat receptor-like kinase, was reported to participate in the control of vegetative and reproductive development, but little is known about its function in response to abiotic stress in rice. Here, we reported that FON1 was involved in the regulation of water stress and seed germination process by mediating the expression of abscise acid (ABA)-responsive genes. FON1 was expressed mainly in root and shoot and could be induced by NaCl, drought, and ABA treatment. Transgenic plants overexpressing FON1 exhibited enhanced drought stress and reduced accumulation of H2O2 and malondialdehyde compared to the control. In contrast, RNAi-mediated disruption of FON1 resulted in decreased drought stress associated with the excessive ROS accumulation. At the transcription level, several stress-related and ABA-responsive genes, including LEA3, OsbZIP46, APX3, APX5, and CATB, were upregulated in transgenic plants overexpressing FON1, but correspondingly downregulated in RNAi plants. Moreover, overexpression of FON1 led to delayed seed germination, inhibited early root growth, and increased susceptibility to ABA, likely by activating the expression of ABA-responsive homeodomain transcription factors. These results provide new insight into the function of FON1 in the regulation of drought stress and early growth processes by tuning ABA signaling in rice.

Abstract:Haloacid dehalogenase-like hydrolase (HAD) superfamily have been shown to get involved in plant growth and abiotic stress response. Although the various functions and regulatory mechanism of HAD superfamily have been well demonstrated, we know little about the function of this family in conferring abiotic stress tolerance to rice. Here, we report OsHAD3 , a HAD superfamily member, could affect drought tolerance of rice. Under drought stress, overexpression of OsHAD3 increases the accumulation of reactive oxygen species and malondialdehyde than wild type. OsHAD3 -overexpression lines decreased but antisense-expression lines increased the roots length under drought stress and the transcription levels of many well-known stress-related genes were also changed in plants with different genotypes. Furthermore, overexpression of OsHAD3 also decreases the oxidative tolerance. Our results suggest that overexpression of OsHAD3 could decrease the drought tolerance of rice and provide a new strategy for improving drought tolerance in rice.

Abstract:Auxin/indoleacetic acid (Aux/IAA) proteins play an important regulatory role in the developmental process of plants and their responses to stresses. A previous study has shown that constitutive expression of OsIAA18 , an Aux/IAA transcription factor gene of rice improved salt and osmotic tolerance in transgenic Arabidopsis plants. However, little work is known about the regulatory functions of the OsIAA18 gene in regulating the abiotic stress tolerance of rice. In this study, the OsIAA18 gene was introduced into the rice cultivar, Zhonghua 11 and the OsIAA18 overexpression in rice plants exhibited significantly enhanced salt and drought tolerance compared to the wild type (WT). Moreover, overexpression of OsIAA18 in rice increased endogenous levels of abscisic acid (ABA) and the overexpression of OsIAA18 in rice plants showed hypersensitivity to exogenous ABA treatment at both the germination and postgermination stages compared to WT. Overexpression of OsIAA18 upregulated the genes involved in ABA biosynthesis and signaling pathways, proline biosynthesis pathway, and reactive oxygen species (ROS)-scavenging system in the overexpression of OsIAA18 in rice plants under salt and drought stresses. Proline content, superoxide dismutase (SOD), and peroxidase (POD) activities were significantly increased, whereas malonaldehyde (MDA), hydrogen peroxide (H 2 O 2 ), and superoxide anion radical (O 2 – ) content were significantly decreased in the transgenic plants under salt and drought stresses. Taken together, we suggest that OsIAA18 plays a positive role in drought and salt tolerance by regulating stress-induced ABA signaling. The OsIAA18 gene has a potential application in genetically modified crops with enhanced tolerance to abiotic stresses.
