Abstract:Studying wildlife taxonomic diversity and identifying distinct populations has traditionally been largely based on morphology and geographic origin. More recently, this method has been supplemented by genetic data from the mitochondrial genome. However, this is limited as only maternally inherited and may not reflect the true nature of a population's genetics. Within the giraffe (Giraffa spp.), subspecies and unique populations were successfully characterized using both mitochondrial and genomic DNA studies, which led to new insights and, in some cases, unexpected results that required further verification. Here, we sequenced the genomes of 85 southern giraffe (G. giraffa) individuals from ten populations across southern Africa for a detailed investigation into the genetic diversity and history of its two subspecies, the Angolan (G. g. angolensis) and the South African (G. g. giraffa) giraffe. While the overall genotypes show low levels of runs of homozygosity compared to other mammals, the degree of heterozygosity is limited despite the large population size of South African giraffe. The nuclear genotype is largely congruent with the mitochondrial genotype. However, we have identified that the distribution of the Angolan giraffe is not as far east as indicated in an earlier mitochondrial DNA study. Botswana's Central Kalahari Game Reserve giraffe are unique, with a clear admixture of Angolan and South African giraffe populations. However, the enigmatic desert-dwelling giraffe of northwest Namibia is locally distinct from other Angolan giraffe yet exhibits intra-subspecies signs of admixture resulting from a recent introduction of individuals from Namibia's Etosha National Park. Whole genome sequencing is an invaluable and nearly indispensable tool for wildlife management to uncover genetic diversity that is undetectable through mitogenomic, geographical, and morphological means.

Abstract:The comparison of the chromosome numbers of today's species with common reconstructed paleo-ancestors has led to intense speculation of how chromosomes have been rearranged over time in mammals. However, similar studies in plants with respect to genome evolution as well as molecular mechanisms leading to mosaic synteny blocks have been lacking due to relevant examples of evolutionary zooms from genomic sequences. Such studies require genomes of species that belong to the same family but are diverged to fall into different subfamilies. Our most important crops belong to the family of the grasses, where a number of genomes have now been sequenced. Based on detailed paleogenomics, using inference from n = 5-12 grass ancestral karyotypes (AGKs) in terms of gene content and order, we delineated sequence intervals comprising a complete set of junction break points of orthologous regions from rice, maize, sorghum, and Brachypodium genomes, representing three different subfamilies and different polyploidization events. By focusing on these sequence intervals, we could show that the chromosome number variation/reduction from the n = 12 common paleo-ancestor was driven by nonrandom centric double-strand break repair events. It appeared that the centromeric/telomeric illegitimate recombination between nonhomologous chromosomes led to nested chromosome fusions (NCFs) and synteny break points (SBPs). When intervals comprising NCFs were compared in their structure, we concluded that SBPs (1) were meiotic recombination hotspots, (2) corresponded to high sequence turnover loci through repeat invasion, and (3) might be considered as hotspots of evolutionary novelty that could act as a reservoir for producing adaptive phenotypes.

Abstract:Only five species of the once-diverse Rhinocerotidae remain, making the reconstruction of their evolutionary history a challenge to biologists since Darwin. We sequenced genomes from five rhinoceros species (three extinct and two living), which we compared to existing data from the remaining three living species and a range of outgroups. We identify an early divergence between extant African and Eurasian lineages, resolving a key debate regarding the phylogeny of extant rhinoceroses. This early Miocene (∼16 million years ago [mya]) split post-dates the land bridge formation between the Afro-Arabian and Eurasian landmasses. Our analyses also show that while rhinoceros genomes in general exhibit low levels of genome-wide diversity, heterozygosity is lowest and inbreeding is highest in the modern species. These results suggest that while low genetic diversity is a long-term feature of the family, it has been particularly exacerbated recently, likely reflecting recent anthropogenic-driven population declines.

Abstract:African antelope diversity is a globally unique vestige of a much richer world-wide Pleistocene megafauna. Despite this, the evolutionary processes leading to the prolific radiation of African antelopes are not well understood. Here, we sequenced 145 whole genomes from both subspecies of the waterbuck (Kobus ellipsiprymnus), an African antelope believed to be in the process of speciation. We investigated genetic structure and population divergence and found evidence of a mid-Pleistocene separation on either side of the eastern Great Rift Valley, consistent with vicariance caused by a rain shadow along the so-called 'Kingdon's Line'. However, we also found pervasive evidence of both recent and widespread historical gene flow across the Rift Valley barrier. By inferring the genome-wide landscape of variation among subspecies, we found 14 genomic regions of elevated differentiation, including a locus that may be related to each subspecies' distinctive coat pigmentation pattern. We investigated these regions as candidate speciation islands. However, we observed no significant reduction in gene flow in these regions, nor any indications of selection against hybrids. Altogether, these results suggest a pattern whereby climatically driven vicariance is the most important process driving the African antelope radiation, and suggest that reproductive isolation may not set in until very late in the divergence process. This has a significant impact on taxonomic inference, as many taxa will be in a gray area of ambiguous systematic status, possibly explaining why it has been hard to achieve consensus regarding the species status of many African antelopes. Our analyses demonstrate how population genetics based on low-depth whole genome sequencing can provide new insights that can help resolve how far lineages have gone along the path to speciation.
Ancient tree-topologies and gene-flow processes among human lineages in Africa

Abstract:The deep history of humans in Africa and the complex divergences and migrations among ancient human genetic lineages remain poorly understood and are the subject of ongoing debate. We produced 73 high-quality whole genome sequences from 14 Central and Southern African populations with diverse, well-documented, languages, subsistence strategies, and socio-cultural practices, and jointly analyze this novel data with 104 African and non-African previously-released whole genomes. We find vast genome-wide diversity and individual pairwise differentiation within and among African populations at continental, regional, and even local geographical scales, often uncorrelated with linguistic affiliations and cultural practices. We combine populations in 54 different ways and, for each population combination separately, we conduct extensive machine-learning Approximate Bayesian Computation inferences relying on genome-wide simulations of 48 competing evolutionary scenarios. We thus reconstruct jointly the tree-topologies and migration processes among ancient and recent lineages best explaining the diversity of extant genomic patterns. Our results show the necessity to explicitly consider the genomic diversity of African populations at a local scale, without merging population samples indiscriminately into larger a priori categories based on geography, subsistence-strategy, and/or linguistics criteria, in order to reconstruct the diverse evolutionary histories of our species. We find that, for all different combinations of Central and Southern African populations, a tree-like evolution with long periods of drift between short periods of unidirectional gene-flow among pairs of ancient or recent lineages best explain observed genomic patterns compared to recurring gene-flow processes among lineages. Moreover, we find that, for 25 combinations of populations, the lineage ancestral to extant Southern African Khoe-San populations diverged around 300,000 years ago from a lineage ancestral to Rainforest Hunter-Gatherers and neighboring agriculturalist populations. We also find that short periods of ancient or recent asymmetrical gene-flow among lineages often coincided with epochs of major cultural and ecological changes previously identified by paleo-climatologists and archaeologists in Sub-Saharan Africa.

Abstract:Theropithecus gelada, the last surviving species of this genus, occupy a unique and highly specialised ecological niche in the Ethiopian highlands. A subdivision into three geographically defined populations (Northern, Central and Southern) has been tentatively proposed for this species on the basis of genetic analyses, but genomic data have been investigated only for two of these groups (Northern and Central). Here we combined newly generated whole genome sequences of individuals sampled from the population living south of the East Africa Great Rift Valley with available data from the other two gelada populations to reconstruct the evolutionary history of the species. Integrating genomic and paleoclimatic data we found that gene‐flow across populations and with Papio species tracked past climate changes. The isolation and climatic conditions experienced by Southern geladas during the Holocene shaped local diversity and generated diet‐related genomic signatures.

The Fossil Record of Giraffes (Mammalia: Giraffidae) in Greece

Abstract:Giraffids (Mammalia: Cetartiodactyla: Giraffidae) are a common taxon in Neogene and Quaternary faunas of the Old World since the early Miocene until present. The review of the fossil record of this group in Greece revealed the presence of four subfamilies (Canthumerycinae, Sivatheriinae, Palaeotraginae, and Giraffinae) that include 6 genera (Georgiomeryx, Helladotherium, Palaeotragus, Samotherium, Palaeogiraffa, and Bohlinia) with 14 different species (Georgiomeryx georgalasi, Helladotherium duvernoyi, Samotherium boissieri, Samotherium major, Palaeotragus rouenii, Palaeotragus coelophrys, Palaeotragus quadricornis, Palaeotragus aff. berislavicus, Palaeotragus inexspectatus, Palaeogiraffa macedoniae, Palaeogiraffa pamiri, Palaeogiraffa major, Bohlinia attica, and Bohlinia nikitiae) and which have been reported in 56 localities, distributed from the middle Miocene (MN5, Late Orleanian) until the early Pleistocene (MN17–MNQ18, middle Villafranchian). Ten of the above mentioned species were named from type localities in Greece, and all of them are considered as valid species herein. Six localities in Greece present the highest giraffid diversity, with 4 different species, namely Nikiti 1, Q1 Samos, Andrianos ravine Samos, Kerassia 3 & 4, Kerassia 1, and Thermopigi. The peak in taxonomic diversity is noted during the Vallesian (MN10) with 8 different species. The taxon with the widest geographic and temporal distribution is Helladotherium duvernoyi. The giraffid bearing localities are found in the Eastern part of mainland Greece and across the Aegean from Crete to Lesvos.

Abstract:Phylogenomics revealed reticulate evolution to be widespread across taxa, but whether reticulation is due to low statistical power (soft polytomy) or it is a true evolutionary pattern (hard polytomy) remains a field of investigation. Here, we investigate the phylogeny and quantify reticulation in the species group, a Neotropical clade of the subgenus comprising 23 species arranged in five subgroups, namely , , , and The relationships within and between the subgroups have long been problematic. We sequenced and assembled the genomes of 15 species. Phylogenetic analyses revealed conflicting topologies between the X chromosome, autosomes and the mitochondria. We extended the ABBA-BABA test of asymmetry in phylogenetic discordance to cases where no “true” species tree could be inferred, and applied our new test (called 2A2B) to ≥50 kb-long 1,797 syntenic blocks with conserved collinearity across Neotropical . High incidences of reticulation (sometimes up to 90% of the blocks) were restricted to three nodes on the tree, at the split between the subgroups and at the origin of the and subgroups. By contrast, cases with asymmetric discordances, which are often interpreted as evidence for interspecific introgression, did not exceed ∼7% of the blocks. Historical biogeography analysis revealed that short inter-speciation times and greater overlap of ancestral geographical ranges can explain cases with predominant reticulation. Therefore, episodic rapid radiations have played a major role in the evolution of this largely understudied Neotropical clade.

Abstract:The long neck of the giraffe has been held as a classic example of adaptive evolution since Darwin's time. Here we report on an unusual fossil giraffoid, Discokeryx xiezhi , from the early Miocene, which has an unusual disk-shaped headgear and the most complicated head-neck joints in known mammals. The distinctive morphology and our finite element analyses indicate an adaptation for fierce head-butting behavior. Tooth enamel isotope data suggest that D. xiezhi occupied a niche different from that of other herbivores, comparable to the characteristic high-level browsing niche of modern giraffes. The study shows that giraffoids exhibit a higher headgear diversity than other ruminants and that living in specific ecological niches may have fostered various intraspecific combat behaviors that resulted in extreme head-neck morphologies in different giraffoid lineages.

Abstract:The southeastern retreat of the Paratethys Sea constrained by the Middle Sarmatian uplift of the last Eastern Carpathians nappe (Pericarpathian Nappe) caused the progressive emergence of land masses contiguous to the Dacian Basin. Diverse faunas, including large mammals, colonized these lands. However, giraffes remain poorly documented. This paper attests to the presence of giraffids documented by postcranial bones of Samotherium major and Helladotherium duvernoyi. So far, both genera have only been listed in Romania without any information about the retrieved fossil bones, description, or illustration. The fossils described herein – a metacarpal of Samotherium major and two metatarsals, and an astragalus of Helladotherium duvernoyi – were sampled from four Late Miocene outcrops of the Eastern Carpathians Foreland (Crețești 1, Văleni, Pogana and Fălciu). Two outcrops (Văleni and Fălciu) have been newly discovered. This paper also describes for the first time Samotherium major in Romania. During the Late Miocene, the giraffids were elemental components of the so-called Pikermian Biome of the Greco-Irano-Afghan Province. This biome extended from the peri-Aegean lands to Iran. However, several occurrences are known from northeastern Eurasian areas (Ukraine, Republic of Moldova, and Hungary). The new Romanian occurrences represent a link between the southern and northeastern giraffid faunas during the Late Miocene, indicating a presumed migration pathway.

Abstract:The okapi is an endangered, evolutionarily distinctive even-toed ungulate classified within the giraffidae family that is endemic to the Democratic Republic of Congo. The okapi is currently under major anthropogenic threat, yet to date nothing is known about its genetic structure and evolutionary history, information important for conservation management given the species' current plight. The distribution of the okapi, being confined to the Congo Basin and yet spanning the Congo River, also makes it an important species for testing general biogeographic hypotheses for Congo Basin fauna, a currently understudied area of research. Here we describe the evolutionary history and genetic structure of okapi, in the context of other African ungulates including the giraffe, and use this information to shed light on the biogeographic history of Congo Basin fauna in general. Using nuclear and mitochondrial DNA sequence analysis of mainly non-invasively collected samples, we show that the okapi is both highly genetically distinct and highly genetically diverse, an unusual combination of genetic traits for an endangered species, and feature a complex evolutionary history. Genetic data are consistent with repeated climatic cycles leading to multiple Plio-Pleistocene refugia in isolated forests in the Congo catchment but also imply historic gene flow across the Congo River.
Comparative genomic analyses provide new insights into evolutionary history and conservation genomics of gorillas

Abstract:Genome sequencing is a powerful tool to understand species evolutionary history, uncover genes under selection, which could be informative of local adaptation, and infer measures of genetic diversity, inbreeding and mutational load that could be used to inform conservation efforts. Gorillas, critically endangered primates, have received considerable attention and with the recently sequenced Bwindi mountain gorilla population, genomic data is now available from all gorilla subspecies and both mountain gorilla populations. Here, we reanalysed this rich dataset with a focus on evolutionary history, local adaptation and genomic parameters relevant for conservation. We estimate a recent split between western and eastern gorillas of 150,000–180,000 years ago, with gene flow around 20,000 years ago, primarily between the Cross River and Grauer's gorilla subspecies. This gene flow event likely obscures evolutionary relationships within eastern gorillas: after excluding putatively introgressed genomic regions, we uncover a sister relationship between Virunga mountain gorillas and Grauer's gorillas to the exclusion of Bwindi mountain gorillas. This makes mountain gorillas paraphyletic. Eastern gorillas are less genetically diverse and more inbred than western gorillas, yet we detected lower genetic load in the eastern species. Analyses of indels fit remarkably well with differences in genetic diversity across gorilla taxa as recovered with nucleotide diversity measures. We also identified genes under selection and unique gene variants specific for each gorilla subspecies, encoding, among others, traits involved in immunity, diet, muscular development, hair morphology and behavior. The presence of this functional variation suggests that the subspecies may be locally adapted. In conclusion, using extensive genomic resources we provide a comprehensive overview of gorilla genomic diversity, including a so-far understudied Bwindi mountain gorilla population, identify putative genes involved in local adaptation, and detect population-specific gene flow across gorilla species.

Abstract:Phylogeny and characteristics of ruminants Ruminants are a diverse group of mammals that includes families containing well-known taxa such as deer, cows, and goats. However, their evolutionary relationships have been contentious, as have the origins of their distinctive digestive systems and headgear, including antlers and horns (see the Perspective by Ker and Yang). To understand the relationships among ruminants, L. Chen et al. sequenced 44 species representing 6 families and performed a phylogenetic analysis. From this analysis, they were able to resolve the phylogeny of many genera and document incomplete lineage sorting among major clades. Interestingly, they found evidence for large population reductions among many taxa starting at approximately 100,000 years ago, coinciding with the migration of humans out of Africa. Examining the bony appendages on the head—the so-called headgear—Wang et al. describe specific evolutionary changes in the ruminants and identify selection on cancer-related genes that may function in antler development in deer. Finally, Lin et al. take a close look at the reindeer genome and identify the genetic basis of adaptations that allow reindeer to survive in the harsh conditions of the Arctic. Shared evolutionary processes shape landscapes of genomic variation in the great apes

Abstract:For at least the past five decades population genetics, as a field, has worked to describe the precise balance of forces that shape patterns of variation in genomes. The problem is challenging because modelling the interactions between evolutionary processes is difficult, and different processes can impact genetic variation in similar ways. In this paper, we describe how diversity and divergence between closely related species change with time, using correlations between landscapes of genetic variation as a tool to understand the interplay between evolutionary processes. We find strong correlations between landscapes of diversity and divergence in a well sampled set of great ape genomes, and explore how various processes such as incomplete lineage sorting, mutation rate variation, GC-biased gene conversion and selection contribute to these correlations. Through highly realistic, chromosome-scale, forward-in-time simulations we show that the landscapes of diversity and divergence in the great apes are too well correlated to be explained via strictly neutral processes alone. Our best fitting simulation includes both deleterious and beneficial mutations in functional portions of the genome, in which of fixations within those regions is driven by positive selection. This study provides a framework for modelling genetic variation in closely related species, an approach which can shed light on the complex balance of forces that have shaped genetic variation.

Phylogeographic Insights into Lion Evolution: Unraveling the Genetic Diversity and Lineage Divergence of Panthera leo

Abstract:This study investigates the genetic diversity and phylogeographic structure of lion populations (Panthera leo) across Africa and Asia, revealing significant insights into their evolutionary history. Our analysis identifies two primary clades: the North Clade comprising Asian and northern African populations identified as Panthera leo leo, and the South Clade containing East and southern African populations identified as Panthera leo melanochaita. We estimate that the lion's modern lineage originated approximately 320-280 Kya, with a divergence into the North Clade around 170-130 Kya. The South Clade exhibits a deeper divergence about 290-180 Kya, suggesting a longer history of geographic isolation driven by environmental changes. These dates are older than earlier estimates, owing to new information on the time of divergence between P. leo and P. spelaea. Most famous and referenced studies used 0.55 Mya as the split time between P. leo and P. spelaea as the calibration point for their time calibrated trees but new studies demonstrated that split time between P. leo and P. spelaea is circa 1.89 Mya. Also, our findings indicate that the Indian lineage (Asian haplogroup) represents a genetically distinct group that should not be classified as a separate subspecies, as its genetic differentiation is trivial compared to that between P. l. leo and P. l. melanochaita. The results also indicate higher genetic diversity within P. l. melanochaita, suggesting a stable population structure influenced by historical environmental conditions. In contrast, P. l. leo exhibits lower genetic variability, likely due to recent anthropogenic pressures, including habitat loss and fragmentation. Demographic analyses illustrate a dramatic decline in effective population size starting in the mid-20th century, correlating with the well-documented reduction in lion range. Phylogeographic patterns in lions reflect broader trends in savannah mammals, underscoring the role of historical climatic fluctuations in shaping modern populations. Crucially, our results contest the hypothesis that the Indian lion population was bolstered by sub-Saharan lion introductions, indicating its ancient lineage. These findings highlight the necessity for targeted conservation strategies that consider the genetic and evolutionary context of lion populations, as well as the unique challenges they face in a changing landscape. Overall, this research underscores the importance of integrating genetic data into lion conservation efforts to ensure the long-term survival of this iconic species.

Abstract:Africa is the origin of modern humans within the past 300 thousand years. To infer the complex demographic history of African populations and adaptation to diverse environments, we sequenced the genomes of 92 individuals from 44 indigenous African populations. Genetic structure analyses indicate that among Africans, genetic ancestry is largely partitioned by geography and language, though we observe mixed ancestry in many individuals, consistent with both short- and long-range migration events followed by admixture. Phylogenetic analysis indicates that the San genetic lineage is basal to all modern human lineages. The San and Niger-Congo, Afroasiatic, and Nilo-Saharan lineages were substantially diverged by 160 kya (thousand years ago). In contrast, the San and Central African rainforest hunter-gatherer (CRHG), Hadza hunter-gatherer, and Sandawe hunter-gatherer lineages were diverged by ~ 120–100 kya. Niger-Congo, Nilo-Saharan, and Afroasiatic lineages diverged more recently by ~ 54–16 kya. Eastern and western CRHG lineages diverged by ~ 50–31 kya, and the western CRHG lineages diverged by ~ 18–12 kya. The San and CRHG populations maintained the largest effective population size compared to other populations prior to 60 kya. Further, we observed signatures of positive selection at genes involved in muscle development, bone synthesis, reproduction, immune function, energy metabolism, and cell signaling, which may contribute to local adaptation of African populations. We observe high levels of genomic variation between ethnically diverse Africans which is largely correlated with geography and language. Our study indicates ancient population substructure and local adaptation of Africans.

Abstract:Although today they occur in Africa, during the Miocene Giraffoids were widespread in Eurasia and Africa. We describe the giraffoid faunas found in the Siwaliks of Pakistan. These faunas are extremely rich in fossil mammals among which there are several new giraffoid taxa. In total, 28 species. They are an addition to taxa known before and give new insights in evolutionary relationships of all the taxa. Non-Siwalik localities that contribute key information are: Fort Ternan, Kalodirr, Tung Gur, Gebel Zelten, Gebel Hamrin and Bou Hanifia. (1) The Palaeomerycidae are distinct with ossicones and an occipital horn. The list of taxa includes five new Palaeomerycidae: nov. sp., nov. gen. sp. nov., nov. gen. sp. nov., gen. nov. sp. nov., and nov. gen. nov. sp. nov.; (2) new Climacoceridae: gen nov. sp nov. nov. sp. gen. nov. sp. nov. has already been described. We also define two new ranks within the Climacoceridae family: the Climacocerinae and the Prolibytheriinae. (3) Preliminary systematics suggest that Giraffidae can be subdivided into two clades: the long and the short neck groups. The Siwaliks sample a total of fourteen different giraffids: , , , new gen and new sp, , , , , , new gen and new sp., and . from Bou Hanifia and from Tung Gur are new determinations. Progiraffinae and Bramatheriinae are new subfamilies of Giraffidae. The subfamilies of Giraffidae seem to hold as isolated evolutionary silos. Thus, they are hard to connect systematically. They are: Progiraffinae, Giraffokerycinae, Okapiinae, Bohlininae, Giraffinae, Palaeotraginae, Samotheriinae, Bramatheriinae and Sivatheriinae. It is hard to connect these subfamilies as they appear distinct around 16 Ma.

Abstract:Genomes retain records of demographic changes and evolutionary forces that shape species and populations. Remnant populations of African buffalo (Syncerus caffer) in South Africa, with varied histories, provide an opportunity to investigate signatures left in their genomes by past events, both recent and ancient. Here, we produce 40 low coverage (7.14×) genome sequences of Cape buffalo (S. c. caffer) from four protected areas in South Africa. Genome-wide heterozygosity was the highest for any mammal for which these data are available, while differences in individual inbreeding coefficients reflected the severity of historical bottlenecks and current census sizes in each population. PSMC analysis revealed multiple changes in Ne between approximately one million and 20 thousand years ago, corresponding to paleoclimatic changes and Cape buffalo colonisation of southern Africa. The results of this study have implications for buffalo management and conservation, particularly in the context of the predicted increase in aridity and temperature in southern Africa over the next century as a result of climate change.
