Abstract:We consider self-tolerance and its failure -autoimmunity- in a minimal mathematical model of the idiotypic network. A node in the network represents a clone of B-lymphocytes and its antibodies of the same idiotype which is encoded by a bitstring. The links between nodes represent possible interactions between clones of almost complementary idiotype. A clone survives only if the number of populated neighbored nodes is neither too small nor too large. The dynamics is driven by the influx of lymphocytes with randomly generated idiotype from the bone marrow. Previous work has revealed that the network evolves towards a highly organized modular architecture, characterized by groups of nodes which share statistical properties. The structural properties of the architecture can be described analytically, the statistical properties determined from simulations are confirmed by a modular mean-field theory. To model the presence of self we permanently occupy one or several nodes. These nodes influence their linked neighbors, the autoreactive clones, but are themselves not affected by idiotypic interactions. The architecture is very similar to the case without self, but organized such that the neighbors of self are only weakly occupied, thus providing self-tolerance. This supports the perspective that self-reactive clones, which regularly occur in healthy organisms, are controlled by anti-idiotypic clones. We discuss how perturbations, like an infection with foreign antigen, a change in the influx of new idiotypes, or the random removal of idiotypes, may lead to autoreactivity and devise protocols which cause a reconstitution of the self-tolerant state. The results could be helpful to understand network and probabilistic aspects of autoimmune disorders.

Abstract:Many events in the vertebrate immune system are influenced by some element of chance. The objective of the present work is to describe affinity maturation of B lymphocytes (in which random events are perhaps the most characteristic), and to study a possible network model of immune memory. In our model stochastic processes govern all events. A major novelty of this approach is that it permits studying random variations in the immune process. Four basic components are simulated in the model: non-immune self cells, nonself cells (pathogens), B lymphocytes, and bone marrow cells that produce naive B lymphocytes. A point in a generalized shape space plus the size of the corresponding population represents nonself and non-immune self cells. On the other hand, each individual B cell is represented by a disc that models its recognition region in the shape space. Infection is simulated by an "injection" of nonself cells into the system. Division of pathogens may instigate an attack of naive B cells, which in turn may induce clonal proliferation and hypermutation in the attacking B cells, and which eventually may slow down and stop the exponential growth of pathogens. Affinity maturation of newly produced B cells becomes expressed as a result of selection when the number of pathogens decreases. Under favorable conditions, the expanded primary B cell clones may stimulate the expansion of secondary B cell clones carrying complementary receptors to the stimulating B cells. Like in a hall of mirrors, the image of pathogens in the primary B cell clones then will be reflected in secondary B cell clones. This "ping-pong" game may survive for a long time even in the absence of the pathogen, creating a local network memory. This memory ensures that repeated infection by the same pathogen will be eliminated more efficiently.

An Improved Version of the Symmetrical Immune Network Theory

Abstract:An improved version of the symmetrical immune network theory is presented, in which killing is ascribed to IgM antibodies, while IgG antibodies are stimulatory. A recurring theme in the symmetrical network theory is the concept of co-selection. Co-selection is the mutual positive selection of individual members from within two diverse populations, such that selection of members within each population is dependent on interaction with (recognition of) one or more members within the other population. The theory resolves the famous I-J paradox of the 1980s, based on co-selection involving helper T cells with some affinity for MHC class II and suppressor T cells that are anti-anti-MHC class II. The theory leads to an experimentally testable prediction concerning I-J. A mathematical model that simulates IgM killing and inhibition of IgM killing by T cells is surprisingly the same as one that models a neural network.

Abstract:We consider the mutual interactions, via cytokine exchanges, among helper lymphocytes, B lymphocytes and killer lymphocytes, and we model them as a unique system by means of a tripartite network. Each part includes all the different clones of the same lymphatic subpopulation, whose couplings to the others are either excitatory or inhibitory (mirroring elicitation and suppression by cytokine). First of all, we show that this system can be mapped into an associative neural network, where helper cells directly interact with each other and are able to secrete cytokines according to "strategies" learnt by the system and profitable to cope with possible antigenic stimulation; the ability of such a retrieval corresponds to a healthy reaction of the immune system. We then investigate the possible conditions for the failure of a correct retrieval and distinguish between the following outcomes: massive lymphocyte expansion/suppression (e.g. lymphoproliferative syndromes), subpopulation unbalance (e.g. HIV, EBV infections) and ageing (thought of as noise growth); the correlation of such states to auto-immune diseases is also highlighted. Lastly, we discuss how self-regulatory effects within each effector branch (i.e. B and killer lymphocytes) can be modeled in terms of a stochastic process, ultimately providing a consistent bridge between the tripartite-network approach introduced here and the immune networks developed in the last decades.

Abstract:Jerne's idiotypic network theory postulates that the immune response involves inter-antibody stimulation and suppression as well as matching to antigens. The theory has proved the most popular Artificial Immune System (ais) model for incorporation into behavior-based robotics but guidelines for implementing idiotypic selection are scarce. Furthermore, the direct effects of employing the technique have not been demonstrated in the form of a comparison with non-idiotypic systems. This paper aims to address these issues. A method for integrating an idiotypic ais network with a Reinforcement Learning based control system (rl) is described and the mechanisms underlying antibody stimulation and suppression are explained in detail. Some hypotheses that account for the network advantage are put forward and tested using three systems with increasing idiotypic complexity. The basic rl, a simplified hybrid ais-rl that implements idiotypic selection independently of derived concentration levels and a full hybrid ais-rl scheme are examined. The test bed takes the form of a simulated Pioneer robot that is required to navigate through maze worlds detecting and tracking door markers.

Abstract:The innate immune system, through pattern recognition receptors, intercepts any kind of pathogen and reacts through chemotactic, phagocyting, cytokines-secreting and cell-killing mechanisms in a very quick and effective way. Meanwhile, the adaptive immunity arm, through dendritic and T and B cells memory activation, is alerted and starts, more slowly, to produce antibodies, seen thanks to the progress of immunological investigations in comparative vertebrates, invertebrates, and vegetal models.However, it has been stated that the innate immune system also displays adaptive potential in terms of reinfection resistance through immune memory, in addition to the modulation of responses against repeated low doses of lipopolysaccharides (Lps) or cross-immunization, starting from one pathogenic species and extending to others.

Quasispecies dynamics on a network of interacting genotypes and idiotypes: Applications to autoimmunity and immunodeficiency

Abstract:In spite of their many facets, the phenomena of autoimmunity and immunodeficiency seem to be related to each other through the subtle links connecting retroviral mutation and action to immune response and adaptation. In a previous work, we introduced a network model of how a set of interrelated genotypes (called a quasispecies, in the stationary state) and a set of interrelated idiotypes (an idiotypic network) interact. That model, which does not cover the case of a retroviral quasispecies, was instrumental for the study of quasispecies survival when confronting the immune system and led to the conclusion that, unlike what happens when a quasispecies is left to evolve by itself, letting genotypes mutate too infrequently leads to the destruction of the quasispecies. Here we extend that genotype-idiotype interaction model by the addition of a further parameter ($\nu$) to account for the action of retroviruses (i.e., the destruction of idiotypes by genotypes). We give simulation results within a suitable parameter niche, highlighting the issues of quasispecies survival and of the onset of autoimmunity through the appearance of the so-called pathogenic idiotypes. Our main findings refer to how $\nu$ and $\lambda$, a parameter describing the rate at which idiotypes get stimulated, relate to each other. While for $\nu>\lambda$ the quasispecies survives at the expense of weakening the immune system significantly or even destroying it, for $\nu<\lambda$ the fittest genotypes of the quasispecies become mimicked inside the immune system as pathogenic idiotypes. The latter is in agreement with the current understanding of the HIV quasispecies.

Abstract:Immunological systems have been an abundant inspiration to contemporary computer scientists. Problem solving strategies, stemming from known immune system phenomena, have been successfully applied to challenging problems of modern computing (MONROY, SAAB, GODINEZ, 2004). Simulation systems and mathematical modeling are also beginning use to answer more complex immunological questions as immune memory process and duration of vaccines, where the regulation mechanisms are not still known sufficiently (LundegaarD, Lund, Kesmir, Brunak, Nielsen, 2007).In this article we studied in machina a approach to simulate the process of antigenic mutation and its implications for the process of memory. Our results have suggested that the durability of the immune memory is affected by the process of antigenic mutation and by populations of soluble antibodies in the blood. The results also strongly suggest that the decrease of the production of antibodies favors the global maintenance of immune memory.

Abstract:The biological immune system is a robust, complex, adaptive system that defends the body from foreign pathogens. It is able to categorize all cells (or molecules) within the body as self or non-self substances. It does this with the help of a distributed task force that has the intelligence to take action from a local and also a global perspective using its network of chemical messengers for communication. There are two major branches of the immune system. The innate immune system is an unchanging mechanism that detects and destroys certain invading organisms, whilst the adaptive immune system responds to previously unknown foreign cells and builds a response to them that can remain in the body over a long period of time. This remarkable information processing biological system has caught the attention of computer science in recent years. A novel computational intelligence technique, inspired by immunology, has emerged, called Artificial Immune Systems. Several concepts from the immune system have been extracted and applied for solution to real world science and engineering problems. In this tutorial, we briefly describe the immune system metaphors that are relevant to existing Artificial Immune Systems methods. We will then show illustrative real-world problems suitable for Artificial Immune Systems and give a step-by-step algorithm walkthrough for one such problem. A comparison of the Artificial Immune Systems to other well-known algorithms, areas for future work, tips & tricks and a list of resources will round this tutorial off. It should be noted that as Artificial Immune Systems is still a young and evolving field, there is not yet a fixed algorithm template and hence actual implementations might differ somewhat from time to time and from those examples given here.

Abstract:The immune system can be thought as a complex network of different interacting elements. A cellular automaton, defined in shape-space, was recently shown to exhibit self-regulation and complex behavior and is, therefore, a good candidate to model the immune system. Using this model to simulate a real immune system we find good agreement with recent experiments on mice. The model exhibits the experimentally observed refractory behavior of the immune system under multiple antigen presentations as well as loss of its plasticity caused by aging.

Abstract:Understanding and modelling the complexity of the immune system is a challenge that is shared by the ImmunoComplexiT$^1$ thematic network from the RNSC. The immune system is a complex biological, adaptive, highly diversified, self-organized and degenerative cognitive network of entities, allowing for a robust and resilient system with emergent properties such as anamnestic responses and regulation. The adaptive immune system has evolved into a complex system of billions of highly diversified lymphocytes all interacting as a connective dynamic, multi-scale organised and distributed system, in order to collectively insure body and species preservation. The immune system is characterized by complexity at different levels: network organisation through fluid cell populations with inter-and intra-cell signalling, lymphocyte receptor diversity, cell clonotype selection and competition at cell level, migration and interaction inside the immunological tissues and fluid dissemination through the organism, homeostatic regulation while rapid adaptation to a changing environment.

Abstract:The symmetrical network theory is a framework for understanding the immune system, that dates back to the mid 1970s. The symmetrical network theory is based on symmetrical stimulatory, inhibitory and killing interactions between clones that are specific for each other. Previous papers described roles for helper and suppressor T cells in regulating immune responses and a model for HIV pathogenesis. This paper extends the theory to account for regulatory T cells that include three types of suppressor cells called Ts1, Ts2 and Ts3, and two types of helper cells called Th1 and Th2. The theory leads to a concept for an HIV vaccine, namely a reagent commonly known as IVIG, to be administered in small amounts in an immunogenic form via an immunogenic route. Predictions are made for experiments in mice and macaque monkeys.

Abstract:Immunological memory is considered to be one of the cardinal features of the adaptive immune system. Despite being a recognized phenomenon since the time of the ancient Greeks, immunologists are yet to fully appreciate the mechanisms that control memory responses in the immune system. Furthermore, our definition of immunological memory itself continues to evolve, with recent suggestions that innate immune cells also show memory-like behaviour. In this Viewpoint article, Nature Reviews Immunology invites five leading immunologists to share their thoughts on our current understanding of the nature of immunological memory. Our experts highlight some of the seminal studies that have shaped the immune memory field and offer contrasting views on the key questions that remain to be addressed.
Is the immune network a complex network?

Abstract:Some years ago a cellular automata model was proposed to describe the evolution of the immune repertoire of B cells and antibodies based on Jerne's immune network theory and shape-space formalism. Here we investigate if the networks generated by this model in the different regimes can be classified as complex networks. We have found that in the chaotic regime the network has random characteristics with large, constant values of clustering coefficients, while in the ordered phase, the degree distribution of the network is exponential and the clustering coefficient exhibits power law behavior. In the transition region we observed a mixed behavior (random-like and exponential) of the degree distribution as opposed to the scale-free behavior reported for other biological networks. Randomness and low connectivity in the active sites allow for rapid changes in the connectivity distribution of the immune network in order to include and/or discard information and generate a dynamic memory. However it is the availability of the low concentration nodes to change rapidly without driving the system to pathological states that allow the generation of dynamic memory and consequently a reproduction of immune system behavior in mice. Although the overall behavior of degree correlation is positive, there is an interplay between assortative and disassortative mixing in the stable and transition regions regulated by a threshold value of the node degree, which achieves a maximum value on the transition region and becomes totally assortative in the chaotic regime.

Abstract:Antibody-mediated adaptive immunity must provide effective long-term protection with minimal adverse effects, against rapidly mutating pathogens, in a human population with diverse ages, genetics, and immune histories. In order to grasp and leverage the complexities of the antibody response, we advocate for a mechanistic understanding of the multiscale germinal center (GC) reaction – the process by which precursor B-cells evolve high-affinity antigen-specific antibodies, forming an effector repertoire of plasma and memory cells for decades-long protection. The regulatory dynamics of B-cells within the GC are complex, and unfold across multiple interacting spatial and temporal scales. At the organism scale, over weeks to years, the antibody sequence repertoire formed by various B-cell clonal lineages modulates antibody quantity and quality over time. At the tissue and cellular scale, over hours to weeks, B-cells undergo selection via spatially distributed interactions with local stroma, antigen, and helper T-cells. At the molecular scale, over seconds to days, intracellular signaling, transcriptional, and epigenetic networks modulate B-cell fates and shape their clonal lineages. We summarize our current understanding within each of these scales, and identify missing links in connecting them. We suggest that quantitative multi-scale mathematical models of B-cell and GC reaction dynamics provide predictive frameworks that can apply basic immunological knowledge to practical challenges such as rational vaccine design.

Abstract:While the vertebrate immune system consists of innate and adaptive branches, invertebrates only have innate immunity. This feature makes them an ideal model system for studying the cellular and molecular mechanisms of innate immunity sensu stricto without reciprocal interferences from adaptive immunity. Although invertebrate immunity is evolutionarily older and a precursor of vertebrate immunity, it is far from simple. Despite lacking lymphocytes and functional immunoglobulin, the invertebrate immune system has many sophisticated mechanisms and features, such as long-term immune memory, which, for decades, have been exclusively attributed to adaptive immunity. In this review, we describe the cellular and molecular aspects of invertebrate immunity, including the epigenetic foundation of innate memory, the transgenerational inheritance of immunity, genetic immunity against invading transposons, the mechanisms of self-recognition, natural transplantation, and germ/somatic cell parasitism.

Abstract:In this work we adopt a statistical mechanics approach to investigate basic, systemic features exhibited by adaptive immune systems. The lymphocyte network made by B-cells and T-cells is modeled by a bipartite spin-glass, where, following biological prescriptions, links connecting B-cells and T-cells are sparse. Interestingly, the dilution performed on links is shown to make the system able to orchestrate parallel strategies to fight several pathogens at the same time; this multitasking capability constitutes a remarkable, key property of immune systems as multiple antigens are always present within the host. We also define the stochastic process ruling the temporal evolution of lymphocyte activity, and show its relaxation toward an equilibrium measure allowing statistical mechanics investigations. Analytical results are compared with Monte Carlo simulations and signal-to-noise outcomes showing overall excellent agreement. Finally, within our model, a rationale for the experimentally well-evidenced correlation between lymphocytosis and autoimmunity is achieved; this sheds further light on the systemic features exhibited by immune networks.

Abstract:In this paper we review the trajectory of a model proposed by Stauffer and Weisbuch in 1992 to describe the evolution of the immune repertoire and present new results about its dynamical behavior. Ten years later this model, which is based on the ideas of the immune network as proposed by Jerne, has been able to describe a multi-connected network and could be used to reproduce immunization and aging experiments performed with mice. Besides its biological implications, the physical aspects of the complex dynamics of this network is very interesting {\it per se}. The immunization protocol is simulated by introducing small and large perturbations (damages), and in this work we discuss the role of both. In a very recent paper we studied the aging effects by using auto-correlation functions, and the results obtained apparently indicated that the small perturbations would be more important than the large ones, since their cumulative effects may change the attractor of the dynamics. However our new results indicate that both types of perturbations are important. It is the cooperative effects between both that lead to the complex behavior which allows to reproduce experimental results.
