Abstract:Cyclotrimerization of alkynes to aromatics represents a promising approach to two-dimensional conjugated networks due to its single-reactant and atom-economy attributes, in comparison with other multicomponent coupling reactions. However, the reaction mechanism of alkyne cyclotrimerization has not yet been well understood due to characterization challenges. In this work, we take a surface reaction approach to study fundamental polymerization mechanism by using a diyne monomer named 4,4'-diethynyl-1,1'-biphenyl as a test bed. We have succeeded in directly characterizing reactants, intermediates, and their reaction products with the aid of scanning tunneling microscope, which allows us to gain mechanistic insights into the reaction pathways. By combining with density functional theory calculation, our result has revealed for the first time that the polycyclotrimerization is a two-step [2+2+2] cyclization reaction. This work provides an in-depth understanding of polycyclotrimerization process at the atomic level, offering a new avenue to design and construct of single-atom-thick conjugated networks.

Abstract:Our recently developed physics-informed active learning allowed us to perform extensive AI-accelerated quasi-classical molecular dynamics investigation of the time-resolved mechanism of two Diels–Alder reactions. This investigation revealed that despite the high similarity between static transition state geometries in reactions with ethene and fullerene C60 as dienophiles, the dynamics around the transitions are remarkably different. In a substantial fraction (10%) of reactive trajectories, the larger C60 non-covalently attracts the 1,3-dimethyl-butadiene long before the barrier so that the diene undergoes the series of complex motions including roaming, somersaults, twisting, and twisting somersaults around the fullerene until it aligns itself to pass over the barrier. These complicated processes could be easily missed in typically performed quantum chemical simulations with shorter and fewer trajectories. After passing the barrier, the bonds take longer to form than in the case of the ethene reaction: the consequence of the markedly different topology of the PES region between reactants and products. These effects are not captured by static intrinsic reaction coordinate (IRC) calculations that do not reveal any difference in the barrier widths.

Abstract:We report density functional theory (M06-2X) studies of a series of dehydro-Diels-Alder (DDA) reactions. For these and the parent reaction, the stepwise mechanisms have similar barriers, whereas the barriers of the concerted mechanisms differ significantly. The reactivity of DDA reactions is controlled by distortion energy. The concerted and stepwise mechanisms of the hexadehydro-Diels-Alder (HDDA) reaction are competitive with activation barriers of ∼36 kcal/mol. This is because a large distortion energy (∼43 kcal/mol) is required to achieve the concerted transition state geometry. MD simulations reveal that productive concerted trajectories display a strong angle bending oscillation (∼25° oscillation amplitude), while the stepwise trajectories show only a chaotic pattern and less pronounced bending vibrations.

C60 is mainly responsible for these differences as its reaction with 1,3-butadiene is similar to the reaction with 2,3-dimethyl-1,3-butadiene: the only substantial difference being that the extra methyl groups double the probability of the prolonged alignment phase in dynamics. These additional calculations of C60 with 1,3-butadiene could be performed via active learning more easily by reusing the data generated for the other two reactions, showing the potential for larger-scale exploration of the effects of different substrates in the same types of reactions.

Abstract:Transition metal-catalyzed alkyne dimerization represents a powerful method for the construction of enynes. However, the ambiguous hydrogen transfer mechanism during the dimerization has resulted in controlling the regio-, stereo-, and, where applicable, chemoselectivity remaining a long-standing challenge. Herein, a combination of DFT calculations and quasi-classical MD simulations was used to interrogate the dynamic motion of hydrogen in cobalt-catalyzed alkyne dimerization. The collective results inspired us to propose, for the first time, a substrate-dependent differential hydride transfer model involving either concerted oxidative hydrogen transfer or stepwise oxidative addition, followed by alkyne insertion. The practicability and universality of this oxidative hydride transfer mechanism were further validated by the theoretical studies of experimentally observed selective cross- and homo-dimerization. Charge distribution analyses depicted that the differentiation between those two hydride transfer mechanisms originates from the alpha-silicon effect, which can stabilize the neighboring negative charge of the alkyne. Furthermore, a comprehensive DFT study of the substituent effects of alkynes reveals that the electron-withdrawing group will accelerate the oxidative hydride transfer process, which can open up avenues for mechanistic-oriented selective dimerization.
Reactive atomistic simulations of Diels-Alder-type reactions: Conformational and dynamic effects in the polar cycloaddition of 2,3-dibromobutadiene radical ions with maleic anhydride

Abstract:The kinetics, dynamics and conformational specificities for the ionic Diels-Alder reaction (polar cycloaddition) of maleic anhydride with 2,3-dibromobutadiene radical ions have been studied theoretically using multisurface adiabatic reactive molecular dynamics. A competition of concerted and stepwise reaction pathways was found and both the s-cis and s-trans conformers of of the diene are reactive. The analysis of the minimum dynamic path of the reaction indicates that both, rotations and vibrations of the reactant molecules are important for driving the system towards the transition state. The rates were computed as $k = 5.1 \times 10^{-14}$ s$^{-1}$ for the s-cis and $k = 3.8 \times 10^{-14}$ s$^{-1}$ for the s-trans conformer of 2,3-dibromobutadiene at an internal temperature of 300 K. The present results are to be contrasted with the neutral variant of the title system in which only the gauche conformer of the diene was found to undergo a considerably slower, concerted and mostly synchronous reaction driven by the excitation of rotations. The results presented here inform detailed experimental studies of the dynamics of polar cycloadditions under single-collision conditions in the gas phase.

Putting Enhanced Chemical Reactivity in Water Microdroplets Under the Microscope: The Case of a Diels-Alder Reaction

Abstract:Often, chemical reactions are markedly accelerated in microdroplets compared to the corresponding bulk-phase. While identifying the precise causative factors remains challenging, the interfacial electric field (IEF) and partial solvation are the two widely proposed factors, accounting for the acceleration or turning on many reactions in microdroplets. In sharp contrast, this combined computational and experimental study demonstrates that these two critical factors have negligible effect on promoting a model Diels-Alder (DA) reaction between cyclopentadiene and acrylonitrile in water microdroplets. Instead, the acceleration of the DA reaction is driven by the effect of confinement. Quantum chemical calculations and ab initio molecular dynamics simulations coupled with enhanced sampling techniques predict that the air-water interface exhibits a higher free-energy barrier of this reaction than the bulk, while external electric fields marginally reduce the barrier. Remarkably, the catalytic capability of the IEF at the water microdroplet surface is largely hampered by its fluctuating character. Mass spectrometric assessment of the microdroplet reaction corroborate these findings, showing that the DA reaction is not facilitated by the IEF as increasing the spray potential suppresses the DA products by promoting substrate oxidation. While the DA reaction exhibits a surface preference in water microdroplets, the same reaction tends to occur mainly within the core of the acetonitrile microdroplet, suggesting the partial solvation is not necessarily a critical factor for accelerating this reaction in microdroplets. Moreover, experiments indicate that the rapid evaporation of microdroplets and the subsequent reagent enrichment (confinement) caused the observed acceleration of the DA reaction in water microdroplets.

Abstract:We combined Monte Carlo simulations and density functional theory calculations to study the mechanism of the Diels-Alder reaction of p-quinone and cyclohexadiene catalyzed by a self-assembled molecular capsule. Our calculations show that the encapsulation of the reactants into the cage is driven by hydrogen-bonding interactions and π-π stacking interactions between two reactants and the capsule. The encapsulated Diels-Alder reaction at different locations inside the capsule may have quite different reactivity due to different guest-host interactions. A comparison of the free energy profiles of the Diels-Alder reaction in the capsule and in the bulk solution reveals that the Diels-Alder reaction in the capsule is accelerated because the host-guest interaction leads to a relatively smaller barrier for the cycloaddition step.
Unveiling the full reaction path of the Suzuki–Miyaura cross-coupling in a single-molecule junction

Abstract:Conventional analytic techniques that measure ensemble averages and static disorder provide essential knowledge of the reaction mechanisms of organic and organometallic reactions. However, single-molecule junctions enable the in situ, label-free and non-destructive sensing of molecular reaction processes at the single-event level with an excellent temporal resolution. Here we deciphered the mechanism of Pd-catalysed Suzuki–Miyaura coupling by means of a high-resolution single-molecule platform. Through molecular engineering, we covalently integrated a single molecule Pd catalyst into nanogapped graphene point electrodes. We detected sequential electrical signals that originated from oxidative addition/ligand exchange, pretransmetallation, transmetallation and reductive elimination in a periodic pattern. Our analysis shows that the transmetallation is the rate-determining step of the catalytic cycle and clarifies the controversial transmetallation mechanism. Furthermore, we determined the kinetic and thermodynamic constants of each elementary step and the overall catalytic timescale of this Suzuki–Miyaura coupling. Our work establishes the single-molecule platform as a detection technology for catalytic organochemistry that can monitor transition-metal-catalysed reactions in real time.

Abstract:Investigating how electrons propagate through a single molecule is one of the missions of molecular electronics. Electrons, however, are also efficient catalysts for conducting radical reactions, a property that is often overlooked by chemists. Special attention should be paid to electron catalysis when interpreting single-molecule conductance results for the simple reason that an unexpected reaction mediated or triggered by electrons might take place in the single-molecule junction. Here, we describe a counterintuitive structure–property relationship that molecules, both linear and cyclic, employing a saturated bipyridinium–ethane backbone, display a similar conductance signature when compared to junctions formed with molecules containing conjugated bipyridinium–ethene backbones. We describe an ethane-to-ethene transformation, which proceeds in the single-molecule junction by an electron-catalyzed dehydrogenation. Electrochemically based ensemble experiments and theoretical calculations have revealed that the electrons trigger the redox process, and the electric field promotes the dehydrogenation. Abstract:Nucleophilic substitution is one of the most fundamental chemical reactions, and the pursuit of high reaction rates of the reaction is one of the ultimate goals in catalytic and organic chemistry. The reaction barrier of the nucleophilic substitution originates from the highly polar nature of the transition state that can be stabilized under the electric field created by the solvent environment. However, the intensity of the induced solvent-electric field is relatively small due to the random orientation of solvent molecules, which hinders the catalytic effects and restricts the reaction rates. This work shows that oriented external electric fields applied within a confined nanogap between two nanoscopic tips could accelerate the Menshutkin reaction by more than four orders of magnitude (over 39000 times). The theoretical calculations reveal that the electric field inside the nanogap reduces the energy barrier to increase the reaction rate. Our work suggests the great potential of electrostatic catalysis for green synthesis in the future.

Abstract:Achieving control over chemical reaction's rate and stereoselectivity realizes one of the Holy Grails in chemistry that can revolutionize chemical and pharmaceutical industries. Strong light-matter interaction in optical or nanoplasmonic cavities might provide the knob to reach such control. In this work, we demonstrate the catalytic and selectivity control of an optical cavity for two selected Diels-Alder cycloaddition reactions using the quantum electrodynamics coupled cluster (QED-CC) method. Herein, we find that by changing the molecular orientation with respect to the polarization of the cavity mode the reactions can be significantly inhibited or selectively enhanced to produce major endo or exo products on demand. This work highlights the potential of utilizing quantum vacuum fluctuations of an optical cavity to modulate the rate of Diels-Alder cycloaddition reactions and to achieve stereoselectivity in a practical and non-intrusive way. We expect that the present findings will be applicable to a larger set of relevant click chemical reactions under strong light-matter coupling conditions.

Abstract:The control over the movement of electrons during chemical reactions with oriented external electric fields (OEEFs) has been predicted to offer a general approach to catalysis. Recently, we suggested that many problems to realize electric-field catalysis in practice under scalable bulk conditions could possibly be solved on multiwalled carbon nanotubes in electromicrofluidic reactors. Here, we selected monoterpene cyclizations to assess the scope of our system in organic synthesis. We report that electric-field catalysis can function by stabilizing both anionic and cationic transition states, depending on the orientation of the applied field. Moreover, electric-field catalysis can promote reactions which are barely accessible by general Brønsted and Lewis acids and field-free anion-π and cation-π interactions, and drive chemoselectivity toward intrinsically disfavored products without the need for pyrene interfacers attached to the substrate to prolong binding to the carbon nanotubes. Finally, interfacing with chiral organocatalysts is explored and evidence against contributions from redox chemistry is provided.

Abstract:The mechanisms of chemical reactions, including the transformation pathways of the electronic and geometric structures of molecules, are crucial for comprehending the essence and developing new chemistry. However, it is extremely difficult to realize at the single-molecule level. Here, we report a single-molecule approach capable of electrically probing stochastic fluctuations under equilibrium conditions and elucidating time trajectories of single species in non-equilibrated systems. Through molecular engineering, a single molecular wire containing a functional center of 9-phenyl-9-fluorenol was covalently wired into nanogapped graphene electrodes to form stable single-molecule junctions. Both experimental and theoretical studies consistently demonstrate and interpret the direct measurement of the formation dynamics of individual carbocation intermediates with a strong solvent dependence in a nucleophilic-substitution reaction. We also show the kinetic process of competitive transitions between acetate and bromide species, which is inevitable through a carbocation intermediate, confirming the classical mechanism. This unique method creates plenty of opportunities for carrying out single-molecule dynamics or biophysics investigations in broad fields beyond reaction chemistry through molecular design and engineering.

Upon activation, it effectively catalyzes (0.4-5 mol % loading) the Diels–Alder reaction between a variety of mono- and di-carbonyl activated dienophiles and dienes with better than 20:1 regioselectivity, up to >99:1 enantioselectivity, and better than 20:1 exo/endo selectivity. Mechanistic studies show a remarkable nonlinearity in enantioselectivity, and a second-order kinetics with respect to the catalyst concentration. A model is proposed to rationalize the above observations. The reaction is expected to find wide applications in organic synthesis.

Abstract:Mechanoredox chemistry is a rapidly evolving field at the intersection of mechanical forces and chemical reactions. Herein, we have reported a vicinal dibromination of unsaturated hydrocarbons using piezoelectric material (Li(2)TiO(3)) as a redox catalyst. Furthermore, the reaction can be efficiently scaled up to 10 mmol and performed under an air atmosphere at room temperature without solvents or external reductants, and Li(2)TiO(3) can be reused multiple times without a structural change.
