Abstract:We report the fabrication of single-walled carbon nanotube (SWNT) DNA sensors and the sensing mechanism. The simple and generic protocol for label-free detection of DNA hybridization is demonstrated with random sequence 15mer and 30mer oligonucleotides. DNA hybridization on gold electrodes, instead of on SWNT sidewalls, is mainly responsible for the acute electrical conductance change due to the modulation of energy level alignment between SWNT and gold contact. This work provides concrete experimental evidence on the effect of SWNT-DNA binding on DNA functionality, which will help to pave the way for future designing of SWNT biocomplexes for applications in biotechnology in general and also DNA-assisted nanotube manipulation techniques.

Abstract:DNA nanotechnology has significantly progressed from basic structural designs to advanced practical applications. The inherent ability of DNA to assemble with small molecules has elevated it to the forefront of biological applications such as biosensing, bioimaging, altering cell behaviour, and therapeutic delivery. Deoxyribozymes (DNAzymes) represent catalytically active DNA molecules, which are essential yet uncommon, making the fabrication of synthetic DNAzymes significant. However, a key challenge in employing DNAzyme nanostructures in biological settings is their susceptibility to degradation by nucleases in the biological milieu. Herein, we introduced a hierarchical assembly of DNA and guanidium containing Pt(II)-complex (Pt G) through supramolecular interactions that display significant resistance to nucleases in human serum. The one-dimensional growth of the supramolecular structures leads to metal-metal bonds that impart luminescence properties with long-lived excited states. Light-mediated singlet oxygen generated from the Pt G·DNA system allows the oxidation of substrates similar to oxidase enzymes. Besides a fundamental understanding of the new hierarchical assembly, the study presents important functional aspects, including the nuclease resistance, robustness, specific oxidase-like function and on-demand light stimulus-dependent activity for practical applications.

Abstract:T he development of stimuli-responsive nanodevices with high efficiency and specificity is very important in biosensing, drug delivery, and so on. DNAzymes are a class of DNA molecules with the specific catalytic activity. Owing to their unique catalytic activity and easy design and synthesis, the construction and application of DNAzymes-based nanodevices have attracted much attention in recent years. In this review, the classification and properties of DNAzyme are first introduced. The construction of several common kinds of DNAzyme-based nanodevices, such as DNA motors, signal amplifiers, and logic gates, is then systematically summarized. We also introduce the application of DNAzyme-based nanodevices in sensing and therapeutic fields. In addition, current limitations and future directions are discussed.

Abstract:We report herein the generation and characterization of DNAzyme-carbon nanotube conjugates. Biotinylated DNAzyme was attached to streptavidin-functionalized MWNTs. The resultant DNAzyme-MWNT conjugates exhibited Michaelis-Menten kinetics and multiple catalytic turnovers. The specific activity of the nanoscale conjugates was approximately 1/3 of that for freely soluble DNAzyme. Such high activity may allow myriad applications ranging from the directed assembly of nanomaterials to nanoscale cellular therapeutics that rely on the RNA cleaving ability of DNAzymes.

Abstract:<p>DNAzymes are catalytic DNA strands with interesting features such as high stability, versatile activity, and programmability. Interfacing DNAzymes with nanomaterials has boosted their function to achieve biosensing, intracellular imaging, smart materials, cleavage of viral/cancer RNA, and enhancing substrate specificity. This review starts with the introduction of a few commonly used DNAzymes for RNA cleavage, DNA cleavage, and peroxidation. The interactions of DNA and DNAzymes with various inorganic surfaces including gold, metal oxides, carbon‐based nanomaterials, metal–organic frameworks, and hydrogels are then discussed. DNAzymes can be adsorbed, covalently linked, or entrapped in these nanomaterials. After that, representative examples of applications are reviewed with an emphasis on the DNA/nanomaterials' interfaces and fundamental chemical interactions. These examples include using nanomaterials for adsorbing DNAzymes and fluorescence quenching, producing a color change, assisting DNAzymes entering cells, supplying extra metal ions, and for molecularly imprinting target molecules. Finally, some key challenges in the field are discussed, and future research opportunities addressing these challenges are proposed.</p>

Abstract:Here, we demonstrate use of a Mg2+-dependent, site-specific DNA enzyme (DNAzyme) to cleave oligos from polyacrylamide gel beads, which is suitable for use in drop-based assays. We show that cleavage efficiency is improved by use of a tandem-repeat cleavage site. We further demonstrate that DNAzyme-released oligos function as primers in reverse transcription of cell-released mRNA.

Abstract:The emerging field of DNA nanotechnology harnesses DNA as a stable and generic material to assemble nanostructures with precisely defined sizes and geometries. The past 40 years have witnessed this field's originating, branching, blossoming, bridging with, and benefiting many different areas. Interestingly, in nearly the same period, DNAhas also been discovered to be able to catalyze various chemical reactions. The catalytic DNAs, especially those that can cleave DNA/RNA, are with a destructive property quite opposite to the fundamental concept of DNA nanotechnology. Nevertheless, in the past decade, they have been successfully blended into DNA nanoconstruction and expanded the construction dimension. Here, we present an overview of recent progress in the development of DNA nanotechnology promoted by the DNA/RNA-cleaving DNAs. Meanwhile, we provide an outlook of how the two seemingly distant types of DNA could further collide with and mutually benefit each other, leading to the unprecedented downstream applications in various areas.

Abstract:A novel DNAzyme-functionalized Pt nanoparticles/carbon nanotubes (DNAzyme/Pt NPs/CNTs) bioconjugate was fabricated as trace tag for ultrasensitive sandwich DNA detection. The Pt NPs/CNTs were prepared via layer-by-layer (LBL) assembly of the Pt NPs and polyelectrolyte on the carboxylated CNTs, followed by the functionalization with the DNAzyme and reporter probe DNA through the platinum—sulfur bonding. The subsequent sandwich-type DNA specific reaction would confine numerous DNAzyme/Pt NPs/CNTs bioconjugate onto the gold electrode surface for amplifying the signal. In the presence of 3,3′,5,5′ tetramethylbenzidine (TMB) which could be oxidized by the DNAzyme, electrochemical signals could be generated by chronoamperometry via the interrogation of reduction electrochemical signal of oxidized TMB. The constructed DNA sensor exhibited a wide linear response to target DNA ranging from 1.0fM to 10pM with the detection limit down to 0.6fM and exhibited excellent selectivity against even a single base mismatch. In addition, this novel DNA sensor showed fairly good reproducibility, stability, and reusability.
Nucleobase-mediated Synthesis of Nitrogen-Doped Carbon Nanozymes As Efficient Peroxidase Mimics

Abstract:Carbon nanozymes are catalytic carbon nanomaterials with intrinsic enzyme-like activities. They are advantageous over their natural counterparts in terms of higher stability, lower preparation cost, and better robustness. However, the peroxidase-like activities of the most developed carbon nanozymes were moderate due to the imperfection of active centers and limited tuning strategies. Herein, we designed a novel class of efficient peroxidase-mimicking carbon nanozymes with nitrogen atom doping. The N-doped carbon nanozymes were facilely synthesized by direct pyrolysis of different nucleobases at controlled temperatures without other treatments. A high ratio of nitrogen atoms was doped into the carbon skeleton. For example, 8.77 wt% of N remained in the guanine-derived carbon nanozyme with a pyrolysis temperature of 900 °C. The dominant graphitic N species greatly boosted the peroxidase-like activities of nucleobase-derived carbon nanozymes. Moreover, nucleobases are cheap, abundant, and environmentally friendly. We have demonstrated that nitrogen-rich nucleobases are ideal starting materials for the large-scale and cost-effective synthesis of N-doped carbon nanozymes. The carefully designed N-doped carbon nanozymes with superior activities were further used to construct effective biosensors for bioactive molecules (i.e., H2O2 and glucose). Highly sensitive and selective detection of H2O2 and glucose was achieved using the N-doped carbon nanozymes as efficient peroxidase mimics. This study offers an economical and sustainable approach for the scalable preparation of N-doped carbon nanozymes and creates a new path for the rational design of efficient peroxidase-mimicking carbon nanozymes by heteroatom doping.

Abstract:Traditional scaffolds such as metal nanoparticles and DNA origami remain a considerable challenge to regulate the enzyme cascade catalytic efficiency dynamically and reversibly on account of their irreversible conformation. To address these issues, a regenerated DNA tweezer was designed to dynamically regulate the interenzyme spacing for high-efficiency enzyme cascade amplification for homogeneous determination of target DNA related to cancer diseases. Initially, the enzyme-functionalized DNA tweezer was maintained at the opened state with a relatively distant interenzyme distance (19-24 nm), leading to a low catalytic efficiency. Benefiting from target induced Mg2+-dependent DNAzyme cleavage recycling, the one input target could be transduced to multiple corresponding methylene blue (MB) labeled DNA (S5), which served not only as the signal probe to provide a detectable electrochemical signal but also fuel to switch the DNA tweezer from the opened to closed state, leading to cascaded enzymes close enough (5-10 nm) for enhancing the catalytic efficiency for sensitive target DNA analysis with a low detection limit down to 30 fM. In the presence of antifuels, the closed DNA tweezer easily switched back to the opened state via a one-step strand displacement, and the obtained DNA tweezer achieved regeneration for subsequently recycling target detection. With the dynamical regulation of interenzyme distance in an "open-close-open" way, the enzyme cascade catalytic efficiency became dynamically controllable, and the DNA tweezer realized simple reutilization over five times, overcoming the drawbacks of inflexible, time-consuming operation and false positive signal induced by traditional scaffolds. More importantly, this method opened a new avenue for employing the arbitrary change of enzyme cascade catalytic efficiency for sensitive detection various biomolecules.

Abstract:DNA-functionalized gold nanoparticles are one of the most versatile bionanomaterials for biomedical and clinical diagnosis. Herein, we discovered that the performance of DNAzyme cleaving the substrate is highly related to its length. This intriguing phenomenon only appears at the interfaces of DNA-functionalized gold nanoparticles. We systematically investigated the causes of this phenomenon. We conjectured that the DNAzyme with extended nucleotides that do not match its substrate strand is vulnerable to non-specific adsorption, electrostatic repulsion, and steric hindrance. Based on our improved understanding of this phenomenon, we have successfully developed a highly sensitive and specific amplifiable biosensor to detect human apurinic/apyrimidinic endonuclease 1.

Abstract:Despite the current progress in optimizing and tailoring the performance of nanozymes through structural and synthetic adaptation, there is still a lack of dynamic modulation approaches to alter their catalytic activity. Here, we demonstrate that DNA can act as an auxiliary regulator via a straightforward incubation method with Fe–N–C single-atom nanozymes (SAzymes), causing a leap in the enzyme-like activity of Fe–N–C from moderate to a higher level. The DNA-assisted enhancement is attributed to the increased substrate affinity of Fe–N–C nanozymes through electrostatic attraction between the substrate and DNA. Based on the prepared DNA/Fe–N–C system, colorimetric sensors for dopamine (DA) detection were constructed. Surprisingly, the incorporation of DNA not only enabled the detection of DA in a low concentration range, but also greatly improved the sensitivity with a 436-fold decrease in detection limit. The quantitative determination of DA was achieved in two-segment linear ranges of 0.01–4 μM and 5–100 μM with an ultralow detection limit of 9.56 nM. The DNA/Fe–N–C system shows superior performance compared to the original Fe–N–C system, making it an ideal choice for nanozyme-based biosensors. This simple design approach has paved the way for enhancing nanozyme activity and is expected to serve as a general strategy for optimizing biosensor performance.

Abstract:Research about constructing multi-dimensional carbon nanomaterials is of great significance in electrocatalytic and sensing fields in order to integrate structural merits of each individual unit. Also, nanomaterials with enzyme-like activities are prospective candidates for artificial enzyme design and electrochemical application. Herein, we fabricate Co, N co-doped hierarchical hybrid (/NC) nanozyme, which integrates of both N-doped carbon nanotubes (NCNTs) and N-doped carbon sheets (NC). The three-dimensional (3D) porous carbon composite is prepared by thermal treatment of metal-organic framework (MOF) which was synthesized by growing of ZIF-67 on ZIF-L at room temperature. The obtained nanomaterial not only possesses an improved oxidase-like activity that can catalyze 3,3′,5,5′-tetramethylbenzidine (TMB) in the absence of hydrogen peroxide (H2O2), but also constructs a signal amplification platform towards dopamine (DA) due to the synergistic catalysis of Co species and N-doped porous carbon architecture. The electrocatalytic performance for DA detection shows a broad linear range from 30 nM to 710 μM and a detection limit of 9 nM. The /NC/GCE is employed to practically detect DA in human serum and artificial cerebrospinal fluid (aCSF) samples with satisfactory results. The present work exhibits a great promising in colorimetric and electrochemical sensing fields and presents a new sight for the fabrication of MOF-derived nanostructured nanozyme.

Abstract:Single-stranded (ss) DNA nanostructures (DNs), created by unimolecular folding of kilo-based ssDNA, represent a new class of DNA constructs suitable for biomaterial and biomedical applications. Here, using DNA-cleaving DNA enzymes (deoxyribozymes), we present a strategy for the efficient and cost-effective production of milligrams of ssDNs. We designed "genes" of ssDNs flanked by self-cleaving deoxyribozymes and amplified the genes in the single-stranded form. Upon autoprocessing, the resulting amplicons release a quadrillion copies of the ssDNA that self-folds into the desired structures. By engineering <em>trans</em>-acting deoxyribozymes, we showed that several ssDNs of different shapes can be encoded and amplified in tandem with controllable release of specific shapes from the amplicons, thereby providing a convenient yet economical way to safely store "genetic codes" of nanostructures on DNA for selective mass production on demand. We demonstrated ssDNs' ability to assist liposome sorting and expect the approach will promote the development of ssDNs' applications in broad areas.

Abstract:As DNA is employed to serve as a smart building block, an increasing interest has been devoted to the development of different DNA-based machines for the specific purpose, for example, the exploration of inter- or intramolecular interaction. In the current contribution, we developed an intelligent DNA machine and its operation can be designed to execute the ultrasensitive colorimetric detection of target nucleic acids. The DNA machine consists of a hairpin probe (HP) and an assistant template (AT). Using p53 gene as the target model to trigger the molecular machine operation, cyclic nucleic acid strand displacement polymerization (CNDP) was specifically induced, leading to the DNAzyme mediated catalytic reaction for signal readout. Specifically, with the help of polymerase and nickase, one target molecule was able to drive DNA nano-mechanical devices one-by-one through the hybridization/polymerization displacement cycles, and every initiated machine continued to operate, causing the dramatic accumulation of G-quadruplex-contained products. The G-quadruplex structure after binding to hemin could act as a horseradish peroxidase (HRP)-mimicking DNAzyme and catalyzed the oxidation of 2,2'-azino-bis(3-ethylbenzothiazoline-6-sulfonic acid) (ABTS) by H2O2. As a result, an enhanced color change could be detected because of the generation of oxidation product ABTS•(+). In this way, the DNA machine has no any signal loss and enables the quantitative measurement of p53 DNA with a detection limit of 10fM, indicating great promise for unique application in biomedical research and early clinical diagnosis.

Abstract:This chapter discusses our efforts in using DNAzymes in DNA nano-machines and DNA analysis systems. 10–23 DNAzymes can cleave specific phos-phodiester bonds in RNA. We use them to construct an autonomous DNA-RNA chimera nanomotor, which constantly extracts chemical energy from RNA substrates and transduces the energy into a mechanical motion: cycles of contraction and extension. The motor's motion can be reversibly turned on and off by a DNA analogue (brake) of the RNA substrate. Addition and removal of the brake stops and restarts, respectively, the motor's motion. Furthermore, when the RNA substrates are preorganized into a one-dimensional track, a DNAzyme can continuously move along the track so long as there are substrates available ahead. Based on a similar mechanism, a novel DNA detection system has been developed. A target DNA activates a DNAzyme to cleave RNA-containing molecular beacons (MB), which generates an enhanced fluorescence signal. A following work integrates two steps of signal amplifications: a rolling-circle amplification (RCA) to synthesize multiple copies of DNAzymes, and the DNAzymes catalyze a chemical reaction to generate a colorimetric signal. This method allows detection of DNA analytes whose concentration is as low as 1 pM.

Abstract:10-23 DNAzyme is a catalytic DNA molecule capable of cleaving complementary RNA. Its high cleavage efficiency is being pursued by chemical modifications, for realizing its genetic therapeutics potential. The most efficient and nuclease-resistant DNAzyme was obtained in this study combined two modifications - 7-aminopropyl-8-aza-7-deaza-2'-deoxyadenosine (residue 1) at A9 and 3'-inverted deoxythymidine residue (iT) at 3'-end. Moreover, this combinatorial modification could be a universal approach for designing efficient and enzyme-resistant 10-23 DNAzyme against other RNA targets, and the catalytic core-modification could be further combined with other recognition arm modifications for practical applications as genetic therapeutics and biosensor tools.

Abstract:DNAzyme-based nanomachines (DNM) for the detection of DNA and RNA sequences (analytes) are multifunctional structures made of oligonucleotides. Their functions include tight analyte binding, highly selective analyte recognition, fluorescent signal amplification by multiple catalytic cleavages of a fluorogenic reporter substrate, and fluorogenic substrate attraction for an increase in sensor response. Functional units are attached to a common DNA scaffold for their cooperative action. The RNA-cleaving 10-23 DNMs feature improved sensitivity in comparison with non-catalytic hybridization probes. The stability of the DNM and the increased chances of substrate recognition are provided by a double-stranded DNA fragment, a tile. DNM can differentiate two analytes with a single nucleotide difference in a folded RNA and a double-stranded DNA and detect analytes at concentrations ~1000 times lower than other protein-free hybridization probes. This article presents the concept behind the diagnostic potential of DNA-nanomachine activity and overviews DNM design, assembly, and application in nucleic acid detection assays.
