Abstract:This Letter introduces an iterative phase-retrieval method based on the Gerchberg-Saxton (G-S) algorithm for generating any arbitrary 3D pattern in image space, while simultaneously controlling the polarization orientation at each pixel. For proof-of-principle, we generate a stereo focal spot array with distinct polarization orientation for each spot. This method is universal for controlling the output polarization; the only requirement is that the input polarization should be spatially inhomogeneous. This work has the potential to impact coherent imaging techniques and spectroscopy. (C) 2015 Optical Society of America

Abstract:Fourier ptychographic microscopy (FPM) is a newly developed imaging technique which stands out by virtue of its high-resolution and wide FOV. It improves a microscope's imaging performance beyond the diffraction limit of the employed optical components by illuminating the sample with oblique waves of different incident angles, similar to the concept of synthetic aperture. We propose to use an objective lens with high-NA to generate oblique illuminating waves in FPM. We demonstrate utilizing an objective lens with higher NA to illuminate the sample leads to better resolution by simulations, in which a resolution of 0.28 mu m is achieved by using a high-NA illuminating objective lens (NA = 1.49) and a low-NA collecting objective lens (NA = 0.2) in coherent imaging (lambda = 488 nm). We then deeply study FPM's exact relevance of convergence speed to spatial spectrum overlap in frequency domain. The simulation results show that an overlap of about 60% is the optimal choice to acquire a high-quality recovery (520*520 pixels) with about 2 min ' s computing time. In addition, we testify the robustness of the algorithm of FPM to additive noises and its suitability for phase objects, which further proves FPM's potential application in biomedical imaging.

Abstract:Holographic techniques enable precise laser manipulation, but suffer from two considerable limitations: speckle and deterioration of axial distribution. Here, we propose a cylindrical quadratic phase (CQP) method with temporal focusing (TF) to generate speckle-free holographic illumination with high axial resolution. TF-CQP utilizes a superposed cylindrical phase as the initial guess to iteratively optimize phase hologram, realizing speckle-free holographic reconstruction on the target focal plane and eliminating secondary focus on the defocused planes. TF-CQP further disperses defocused beams symmetrically by a blazed grating, placed conjugate to the focal plane, which enhances axial confinement. Simulation and experimental results show that TF-CQP reconstructs speckle-free illumination with arbitrary shapes and <10 µm axial resolution. Compared to TF-GS (Gerchberg-Saxton algorithm), widely used in holographic optogenetics, TF-CQP shows increased uniformity of 200% and improved modulation efficiency of 32.33% for parallel holographic illumination, as well as a 10% increment in axial resolution.
Multi-slice Ptychographic Imaging with Multistage Coarse-to-fine Reconstruction

Abstract:The ability to image 3D samples with optical sectioning is essential for the study of tomographic morphology in material and biological sciences. However, it is often hampered by limitations of acquisition speed and equipment complexity when performing 3D volumetric imaging. Here, we propose, to the best of our knowledge, a new method for 3D reconstruction from a minimum of four intensity-only measurements. The complementary structured patterns provided by the digital micromirror device (DMD) irradiate the outermost layer of the sample to generate the corresponding diffraction intensities for recording, which enables rapid scanning of loaded patterns for fast acquisition. Our multistage reconstruction algorithm first extracts the overall coarse-grained information, and then iteratively optimizes the information of different layers to obtain fine features, thereby achieving high-resolution 3D tomography. The high-fidelity reconstruction in experiments on two-slice resolution targets, unstained Polyrhachis vicina Roger and freely moving C. elegans proves the robustness of the method. Compared with traditional 3D reconstruction methods such as interferometry-based methods or Fourier ptychographic tomography (FPT), our method increases the reconstruction speed by at least 10 times and is suitable for label-free dynamic imaging in multiple-scattering samples. Such 3D reconstruction suggests potential applications in a wide range of fields.

Abstract:Ptychography is a lensless imaging technique, which considers reconstruction from a set of far-field diffraction patterns obtained by illuminating small overlapping regions of the specimen. In many cases, a distribution of light inside the illuminated region is unknown and has to be estimated along with the object of interest. This problem is referred to as blind ptychography. While in ptychography the illumination is commonly assumed to have a point spectrum, in this paper we consider an alternative scenario with non-trivial light spectrum known as blind polychromatic ptychography. Firstly, we show that non-blind polychromatic ptychography can be seen as a recovery from quadratic measurements. Then, a reconstruction from such measurements can be performed by a variant of Amplitude Flow algorithm, which has guaranteed sublinear convergence to a critical point. Secondly, we address recovery from blind polychromatic ptychographic measurements by devising an alternating minimization version of Amplitude Flow and showing that it converges to a critical point at a sublinear rate. Abstract:We study an approach to solving the phase retrieval problem as it arises in a phase-less imaging modality known as ptychography. In ptychography, small overlapping sections of an unknown sample (or signal, say $x_0\in \mathbb{C}^d$) are illuminated one at a time, often with a physical mask between the sample and light source. The corresponding measurements are the noisy magnitudes of the Fourier transform coefficients resulting from the pointwise product of the mask and the sample. The goal is to recover the original signal from such measurements. The algorithmic framework we study herein relies on first inverting a linear system of equations to recover a fraction of the entries in $x_0 x_0^*$ and then using non-linear techniques to recover the magnitudes and phases of the entries of $x_0$. Thus, this paper's contributions are three-fold. First, focusing on the linear part, it expands the theory studying which measurement schemes (i.e., masks, shifts of the sample) yield invertible linear systems, including an analysis of the conditioning of the resulting systems. Second, it analyzes a class of improved magnitude recovery algorithms and, third, it proposes and analyzes algorithms for phase recovery in the ptychographic setting where large shifts --- up to $50\%$ the size of the mask --- are permitted.

Abstract:Ptychography is a coherent diffraction imaging method that uses phase retrieval techniques to reconstruct complex-valued images. It achieves this by sequentially illuminating overlapping regions of a sample with a coherent beam and recording the diffraction pattern. Although this addresses traditional imaging system challenges, it is computationally intensive and highly sensitive to noise, especially with reduced illumination overlap. Data-driven regularisation techniques have been applied in phase retrieval to improve reconstruction quality. In particular, plug-and-play (PnP) offers flexibility by integrating data-driven denoisers as implicit priors. In this work, we propose a half-quadratic splitting framework for using PnP and other data-driven priors for ptychography. We evaluate our method both on natural images and real test objects to validate its effectiveness for ptychographic image reconstruction.

Abstract:Ptychography is now integrated as a tool in mainstream microscopy allowing quantitative and high-resolution imaging capabilities over a wide field of view. However, its ultimate performance is inevitably limited by the available coherent flux when implemented using electrons or laboratory X-ray sources. We present a universal reconstruction algorithm with high tolerance to low coherence for both far-field and near-field ptychography. The approach is practical for partial temporal and spatial coherence and requires no prior knowledge of the source properties. Our initial visible-light and electron data show that the method can dramatically improve the reconstruction quality and accelerate the convergence rate of the reconstruction. The approach also integrates well into existing ptychographic engines. It can also improve mixed-state and numerical monochromatisation methods, requiring a smaller number of coherent modes or lower dimensionality of Krylov subspace while providing more stable and faster convergence. We propose that this approach could have significant impact on ptychography of weakly scattering samples.
PtychoFormer: A Transformer-based Model for Ptychographic Phase Retrieval

Abstract:Ptychography is a computational method of microscopy that recovers high-resolution transmission images of samples from a series of diffraction patterns. While conventional phase retrieval algorithms can iteratively recover the images, they require oversampled diffraction patterns, incur significant computational costs, and struggle to recover the absolute phase of the sample's transmission function. Deep learning algorithms for ptychography are a promising approach to resolving the limitations of iterative algorithms. We present PtychoFormer, a hierarchical transformer-based model for data-driven single-shot ptychographic phase retrieval. PtychoFormer processes subsets of diffraction patterns, generating local inferences that are seamlessly stitched together to produce a high-quality reconstruction. Our model exhibits tolerance to sparsely scanned diffraction patterns and achieves up to 3600 times faster imaging speed than the extended ptychographic iterative engine (ePIE). We also propose the extended-PtychoFormer (ePF), a hybrid approach that combines the benefits of PtychoFormer with the ePIE. ePF minimizes global phase shifts and significantly enhances reconstruction quality, achieving state-of-the-art phase retrieval in ptychography.

Abstract:Fourier ptychographic microscopy (FPM), as an emerging computational imaging method, has been applied to quantitative phase imaging with resolution bypassing the physical limit of the detection objective. Due to the weak illumination intensity and long image acquisition time, the achieved imaging speed in current FPM methods is still low, making them unsuitable for real-time imaging applications. We propose and demonstrate a high-speed FPM method based on using laser illumination and digital micro-mirror devices for illumination angle scanning. In this new, to the best of our knowledge, FPM method, we realized quantitative phase imaging and intensity imaging at over 42 frames per second (fps) with around 1 µm lateral resolution. The quantitative phase images have revealed membrane height fluctuations of red blood cells with nanometer-scale sensitivity, while the intensity images have resolved subcellular features in stained cancer tissue slices.

Abstract:Ptychography is a coherent diffractive imaging method that can achieve diffraction-limited resolution. A fly-scan mode in ptychography can mitigate time costs comparing to traditional step-scan processes. However, expanding fly-scan step size may lead to the failure of traditional phase retrieval algorithm. Here, the method we adopt differs from the multi-mode method that has become popular at X-ray synchrotrons in that it models each diffraction pattern as a sum of shifted object patches, rather than the incoherent sum of a number of modes. This methodology is extended to the standard ePIE algorithm called Multi-object ePIE (Mo-ePIE), and simulation and experimental results demonstrate its effectiveness in handling large step size fly-scan, achieving reconstructions with up to 25 maximum fly-scan pixels. Furthermore, the reintegration with multi-mode probe methods can address potential issues of system decoherence, further enhancing the quality of reconstruction. This algorithm exhibits substantial potential in accelerating ptychography experiments, offering a promising solution for high-speed applications.

Abstract:Ptychography-based lensless on-chip microscopy enables high-throughput imaging by retrieving the missing phase information from intensity measurements. Numerous reconstruction algorithms for ptychography have been proposed, yet only a few incremental algorithms can be extended to lensless on-chip microscopy because of large-scale datasets but limited computational efficiency. In this paper, we propose the use of accelerated proximal gradient methods for blind ptychographic phase retrieval in lensless on-chip microscopy. Incremental gradient approaches are adopted in the reconstruction routine. Our algorithms divide the phase retrieval problem into sub-problems involving the evaluation of proximal operator, stochastic gradient descent, and Wirtinger derivatives. We benchmark the performances of accelerated proximal gradient, extended ptychographic iterative engine, and alternating direction method of multipliers, and discuss their convergence and accuracy in both noisy and noiseless cases. We also validate our algorithms using experimental datasets, where full field of view measurements are captured to recover the high-resolution complex samples. Among these algorithms, accelerated proximal gradient presents the overall best performance regarding accuracy and convergence rate. The proposed methods may find applications in ptychographic reconstruction, especially for cases where a wide field of view and high resolution are desired at the same time.

Abstract:Ptychographic imaging is a powerful means of imaging beyond the resolution limits of typical x-ray optics. Recovering images from raw ptychographic data, however, requires the solution of an inverse problem, namely, phase retrieval. Phase retrieval algorithms are computationally expensive, which precludes real-time imaging. In this work, we propose PtychoNN, an approach to solve the ptychography data inversion problem based on a deep convolutional neural network. We demonstrate how the proposed method can be used to predict real-space structure and phase at each scan point solely from the corresponding far-field diffraction data. Our results demonstrate the practical application of machine learning to recover high fidelity amplitude and phase contrast images of a real sample hundreds of times faster than current ptychography reconstruction packages. Furthermore, by overcoming the constraints of iterative model-based methods, we can significantly relax sampling constraints on data acquisition while still producing an excellent image of the sample. Besides drastically accelerating acquisition and analysis, this capability has profound implications for the imaging of dose sensitive, dynamic, and extremely voluminous samples.

Sampling metrics for robust reconstructions in multislice ptychography: Theory and experiment

Abstract:While multislice electron ptychography can provide thermal-vibration limited resolution and 3D information, it relies on the proper selection of many intertwined experimental and computational parameters. Here, we outline a theoretical basis for selecting experimental parameters to enable robust ptychographic reconstructions. We develop a series of physically informed metrics to describe the selection of experimental parameters in multislice ptychography. Image simulations are used to comprehensively evaluate the validity of these metrics over a broad range of experimental conditions. We develop two metrics, areal oversampling and Ronchigram magnification, which predict reconstruction success with high accuracy. Lastly, we validate these conclusions with experimental ptychographic data, and demonstrate close agreement between trends in simulated and experimental data. Using these metrics, we achieve experimental multislice reconstructions at a scan step of $1.0 \unit{Å/px}$, enabling large field-of-view ($>\!18\unit{nm}$), data-efficient reconstructions. These experimental design principles enable the routine and reliable use of multislice ptychography for materials characterization.

Abstract:Ptychography, a high-resolution phase imaging technique using precise in-plane translation information, has been widely applied in modern synchrotron radiation sources across the globe. A key requirement for successful ptychographic reconstruction is the precise knowledge of the scanning positions, which are typically obtained by a physical interferometric positioning system. Whereas high-throughput positioning poses a challenge in engineering, especially in nano or even smaller scale. In this work, we propose a novel scanning imaging framework that does not require any prior position information from the positioning system. Specifically, our scheme utilizes the wavefront modulation mechanism to reconstruct the object functions at each scan position and the shared illumination function, simultaneously. The scanning trajectory information is extracted by our subpixel image registration algorithm from the overlap region of reconstructed object functions. Then, a completed object function can be obtained by assembling each part of the reconstructed sample functions. High-quality imaging of biological sample and position recovery with sub-pixel accuracy are demonstrated in proof-of-concept experiment. Based on current results, we find it may have great potential applications in high-resolution and high throughput phase imaging.

Abstract:Noise, one of the severe challenges in phase retrieval, may bring the algorithms to fall into local minima or even disrupt the convergence, thereby adversely affecting the imaging quality and convergence efficiency in the ptychography. Here, we propose an adaptive noise-blind-separation (aNBS) algorithm to deal with mixed noises of different types without sensitivity discrepancy in ptychography. In the aNBS algorithm, apart from the coherent probe of the illumination wavelength, virtual probes of different wavelengths are introduced to capture the noise energies, and the coupling mixed noises are adaptively blind-separated into the virtual noise probes in ptychography. The proposed algorithm can blindly separate coherent diffraction signals and noises without requiring additional regularization constraints, noise prior assumptions or dynamic iteration parameters. Simulations and experiments are comparatively conducted with the momentum-accelerated ptychographical iterative engine algorithm without dealing with noises and the least-square maximum-likelihood ptychographical iterative engine algorithm using a mixed Poisson-Gaussian likelihood model. Results indicate that the aNBS-based ptychography significantly enhances the convergence robustness when the noise intensity increases by more than two orders of magnitude. Compared with existing methods, the proposed aNBS algorithm demonstrates superior robustness and generality for the phase retrieval in coherent diffraction imaging and can be widely applied to various fields, such as ptychography, holography, and tomography.

Fast Partial Fourier Transforms for Large-Scale Ptychography

Abstract:Ptychography is a popular imaging technique that combines diffractive imaging with scanning microscopy. The technique consists of a coherent beam that is scanned across an object in a series of overlapping positions, leading to reliable and improved reconstructions. Ptychographic microscopes allow for large fields to be imaged at high resolution at additional computational expense. In this work, we explore the use of the fast Partial Fourier Transforms (PFTs), which efficiently compute Fourier coefficients corresponding to low frequencies. The core idea is to use the PFT in a plug-and-play manner to warm-start existing ptychography algorithms such as the ptychographic iterative engine (PIE). This approach reduces the computational budget required to solve the ptychography problem. Our numerical results show that our scheme accelerates the convergence of traditional solvers without sacrificing quality of reconstruction.

Abstract:The phase retrieval problem, where one aims to recover a complex-valued image from far-field intensity measurements, is a classic problem encountered in a range of imaging applications. Modern phase retrieval approaches usually rely on gradient descent methods in a nonlinear minimization framework. Calculating closed-form gradients for use in these methods is tedious work, and formulating second order derivatives is even more laborious. Additionally, second order techniques often require the storage and inversion of large matrices of partial derivatives, with memory requirements that can be prohibitive for data-rich imaging modalities. We use a reverse-mode automatic differentiation (AD) framework to implement an efficient matrix-free version of the Levenberg-Marquardt (LM) algorithm, a longstanding method that finds popular use in nonlinear least-square minimization problems but which has seen little use in phase retrieval. Furthermore, we extend the basic LM algorithm so that it can be applied for general constrained optimization problems beyond just the least-square applications. Since we use AD, we only need to specify the physics-based forward model for a specific imaging application; the derivative terms are calculated automatically through matrix-vector products, without explicitly forming any large Jacobian or Gauss-Newton matrices. We demonstrate that this algorithm can be used to solve both the unconstrained ptychographic object retrieval problem and the constrained "blind" ptychographic object and probe retrieval problems, under both the Gaussian and Poisson noise models, and that this method outperforms best-in-class first-order ptychographic reconstruction methods: it provides excellent convergence guarantees with (in many cases) a superlinear rate of convergence, all with a computational cost comparable to, or lower than, the tested first-order algorithms.

Abstract:Fourier ptychography (FP) is recently proposed as a computational imaging technique, which aims at enhancing the space-bandwidth product (SBP) of the optical imaging system. Specifically, the FP recovery routine iteratively stitches together a number of low-resolution images, which are captured under angularly varying illumination, to produce a wide-field, high-resolution image. However, the reconstruction procedure of the FP recovery routine is based on a low efficient phase retrieval algorithm and may severely degrade quality of the reconstructions. To address this problem, in this paper, we develop and test a Parameterized Reconstruction based Fourier Ptychography (PR-FP), which parameterizes the reconstruction procedure by introducing an updating-coefficient. Meanwhile, a convergence-related metric, which measures how good the reconstruction matches the input dataset, is proposed to help determine a proper updating-coefficient. Extensive experimental results demonstrate that the proposed PR-FP algorithm achieves superior reconstructions both on simulated dataset and real captured dataset.
