Abstract:Image phylogeny tackles images by using approaches in bioinformatics like the minimum spanning tree. As a bioinformatics-inspired approach, it rarely appears in digital image processing. In this paper, we will probe image phylogeny by using phylogenetic trees in bioinformatics. These trees are generated by using multiple aligned DNA sequences of an original image and its degraded ones from multiple print-scan (MPS). Our contributions are (a) image encoding as a DNA sequence, (b) multiple sequence alignment (MSA) for the encoded images and (c) generating a phylogenetic tree to group degraded images from MPS. Experimental results have revealed the novelty of our proposed approach for effectively grouping original and degraded images from MPS. The proposed method upgrades our knowledge of image grouping and contributes to classifying the degraded images. To the best of our knowledge, this is the first time that image phylogeny has been employed for image grouping.

Abstract:Initial work on image phylogeny used different approaches like the minimum spanning tree etc. The less investigated attempt is a bioinformatics-inspired approach for image phylogeny. The aim of this paper is to bridge this gap by generating image phylogeny with the concept of phylogenetic trees in bioinformatics. These trees were developed by using multiple aligned DNA sequences of original or multiple print-scan (MPS) degraded variants of watermarked (W) and non-watermarked (NW) images. Experimental results disclosed the viability of a proposed novel approach and effectively grouped original or MPS degraded variants of the W or NW images. The proposed method’s claims may revolutionise our knowledge of degraded (D) or non-degraded (ND) W and NW image grouping. It may direct to a new era of phylogenetic tree-based W or NW degraded or original images for developing the next generation of degraded (by MPS) W and NW grouping softwares. To the best of our knowledge, this is the first time such a method has been employed for image grouping. Our contributions are: (a) biologically-based image encoding to DNA letters (b) multiple sequence alignment (MSA) of DNA-encoded images (c) phylogenetic tree generation to group MPS-degraded W or NW images.
Image Clustering via the Principle of Rate Reduction in the Age of Pretrained Models

Abstract:The advent of large pre-trained models has brought about a paradigm shift in both visual representation learning and natural language processing. However, clustering unlabeled images, as a fundamental and classic machine learning problem, still lacks an effective solution, particularly for large-scale datasets. In this paper, we propose a novel image clustering pipeline that leverages the powerful feature representation of large pre-trained models such as CLIP and cluster images effectively and efficiently at scale. We first developed a novel algorithm to estimate the number of clusters in a given dataset. We then show that the pre-trained features are significantly more structured by further optimizing the rate reduction objective. The resulting features may significantly improve the clustering accuracy, e.g., from 57\% to 66\% on ImageNet-1k. Furthermore, by leveraging CLIP's multimodality bridge between image and text, we develop a simple yet effective self-labeling algorithm that produces meaningful captions for the clusters. Through extensive experiments, we show that our pipeline works well on standard datasets such as CIFAR-10, CIFAR-100, and ImageNet-1k. It also extends to datasets that are not curated for clustering, such as LAION-Aesthetics and WikiArts. We released the code in

Abstract:Phylogeny inference is an importance issue in computational biology. Some early approaches based on characteristics such as the maximum parsimony algorithm and the maximum likelihood algorithm will become intractable when the number of taxonomic units is large. Recent algorithms based on distance data which adopt an agglomerative scheme are widely used for phylogeny inference. However, they have to recursively merge the nearest pair of taxa and estimate a distance matrix; this may enlarge the error gradually, and lead to an inaccurate tree topology. In this study, a splitting algorithm is proposed for phylogeny inference by using the spectral graph clustering (SGC) technique. The SGC algorithm splits graphs by using the maximum cut criterion and circumvents optimization problems through solving a generalized eigenvalue system. The promising features of the proposed algorithm are the following: (i) using a heuristic strategy for constructing phylogenies from certain distance functions, which are not even additive; (ii) distance matrices do not have to be estimated recursively; (iii) inferring a more accurate tree topology than that of the Neighbor-joining (NJ) algorithm on simulated datasets; and (iv) strongly supporting hypotheses induced by other methods for Baculovirus genomes. Our numerical experiments confirm that the SGC algorithm is efficient for phylogeny inference.
Data Clustering Algorithm for DNA Microarray Based on Graph Theory

Abstract:Clustering is an effective and practical method to mine the huge amount of DNA microarray data to gain important genetic and biological information. However, most traditional clustering algorithms can only provide a single clustering result, and are unable to identify distinct sets of genes with similar expression patterns. This paper presents an algorithm that can cluster DNA microarray data with a graph theory based algorithm. In particular, a DNA microarray dataset is represented by a graph whose edges are weighted, then an algorithm which can compute the minimum weighted and second minimum weighted graph cuts is applied to the graph respectively. Test results show that this approach can achieve improved clustering accuracy, compared with other clustering methods such as Fuzzy-Max, Fuzzy-Alpha, Fuzzy-Clust.

Abstract:Motivation: Over the last decades, image processing and analysis have become one of the key technologies in systems biology and medicine. The quantification of anatomical structures and dynamic processes in living systems is essential for understanding the complex underlying mechanisms and allows, i.e. the construction of spatio-temporal models that illuminate the interplay between architecture and function. Recently, deep learning significantly improved the performance of traditional image analysis in cases where imaging techniques provide large amounts of data. However, if only a few images are available or qualified annotations are expensive to produce, the applicability of deep learning is still limited. Results: We present a novel approach that combines machine learning-based interactive image segmentation using supervoxels with a clustering method for the automated identification of similarly colored images in large image sets which enables a guided reuse of interactively trained classifiers. Our approach solves the problem of deteriorated segmentation and quantification accuracy when reusing trained classifiers which is due to significant color variability prevalent and often unavoidable in biological and medical images. This increase in efficiency improves the suitability of interactive segmentation for larger image sets, enabling efficient quantification or the rapid generation of training data for deep learning with minimal effort. The presented methods are applicable for almost any image type and represent a useful tool for image analysis tasks in general. BioCLIP: A Vision Foundation Model for the Tree of Life

Abstract:Images of the natural world, collected by a variety of cameras, from drones to individual phones, are increasingly abundant sources of biological information. There is an explosion of computational methods and tools, particularly computer vision, for extracting biologically relevant information from images for science and conservation. Yet most of these are bespoke approaches designed for a specific task and are not easily adaptable or extendable to new questions, contexts, and datasets. A vision model for general organismal biology questions on images is of timely need. To approach this, we curate and release TreeOfLife-10M, the largest and most diverse ML-ready dataset of biology images. We then develop BioCLIP, a foundation model for the tree of life, leveraging the unique properties of biology captured by TreeOfLife-10M, namely the abundance and variety of images of plants, animals, and fungi, together with the availability of rich structured biological knowledge. We rigorously benchmark our approach on diverse fine-grained biology classification tasks and find that BioCLIP consistently and substantially outperforms existing baselines (by 16% to 17% absolute). Intrinsic evaluation reveals that BioCLIP has learned a hierarchical representation conforming to the tree of life, shedding light on its strong generalizability.

Abstract:Discovering evolutionary traits that are heritable across species on the tree of life (also referred to as a phylogenetic tree) is of great interest to biologists to understand how organisms diversify and evolve. However, the measurement of traits is often a subjective and labor-intensive process, making trait discovery a highly label-scarce problem. We present a novel approach for discovering evolutionary traits directly from images without relying on trait labels. Our proposed approach, Phylo-NN, encodes the image of an organism into a sequence of quantized feature vectors -- or codes -- where different segments of the sequence capture evolutionary signals at varying ancestry levels in the phylogeny. We demonstrate the effectiveness of our approach in producing biologically meaningful results in a number of downstream tasks including species image generation and species-to-species image translation, using fish species as a target example.

Cluster Image Patches with Multiple Mutual Information in Unlabelled Whole-Slide Image

Abstract:The massive annotation workload has always hindered the progress towards an automatic analysis of gigapixel whole-slide images. Histologically, individual patches from a constrained spatial region may share rich phenotypic information, where the morphological correlations have the potential to be mined for a grouping or clustering task. In this paper, we propose a clustering technique to extract multiple mutual information from histology images without prior domain knowledge. Specifically, our framework automatically localizes morphologically homogeneous patches within an extended solution space. Our novelty is an expanse and the pattern with which invariant information can be learnt, in contrast to the current literature of feature generation or parametric transformation within an individual patch. Additionally, structure-independent, the model may be applicable to any backbone convolutional neural network architectures. The empirical validation on The Cancer Genome Atlas (TCGA) datasets illustrates an observable margin of patch-level classification accuracy in comparison with state-of-the-art unsupervised approaches.

Abstract:Image mining is more than just an extension of data mining to image domain but an interdisciplinary endeavor. Very few people have systematically investigated this field. Clustering medical images is an important part in domain-specific application image mining because there are several technical aspects which make this problem challenging. In this paper, we firstly quantify the domain knowledge about brain image (especially the brain symmetry), and then incorporate this quantified measurement into the clustering algorithm. Our algorithm contains two parts: (1) clustering regions of interest (ROI) detected from brain image; (2) clustering images based on the similarity of ROI. We apply the method to cluster brain images and present results to demonstrate its usefulness and effectiveness.

Abstract:Sequence clustering is a fundamental step in analyzing DNA sequences. Widely-used software tools for sequence clustering utilize greedy approaches that are not guaranteed to produce the best results. These tools are sensitive to one parameter that determines the similarity among sequences in a cluster. Often times, a biologist may not know the exact sequence similarity. Therefore, clusters produced by these tools do not likely match the real clusters comprising the data if the provided parameter is inaccurate. To overcome this limitation, we adapted the mean shift algorithm, an unsupervised machine-learning algorithm, which has been used successfully thousands of times in fields such as image processing and computer vision. The theory behind the mean shift algorithm, unlike the greedy approaches, guarantees convergence to the modes, e.g. cluster centers. Here we describe the first application of the mean shift algorithm to clustering DNA sequences. MeShClust is one of few applications of the mean shift algorithm in bioinformatics. Further, we applied supervised machine learning to predict the identity score produced by global alignment using alignment-free methods. We demonstrate MeShClust's ability to cluster DNA sequences with high accuracy even when the sequence similarity parameter provided by the user is not very accurate.

Abstract:Motivation: Combining omics and images, can lead to a more comprehensive clustering of individuals than classic single-view approaches. Among the various approaches for multi-view clustering, nonnegative matrix tri-factorization (NMTF) and nonnegative Tucker decomposition (NTD) are advantageous in learning low-rank embeddings with promising interpretability. Besides, there is a need to handle unwanted drivers of clusterings (i.e. confounders). Results: In this work, we introduce a novel multi-view clustering method based on NMTF and NTD, named INMTD, that integrates omics and 3D imaging data to derive unconfounded subgroups of individuals. In the application to real-life facial-genomic data, INMTD generated biologically relevant embeddings for individuals, genetics and facial morphology. By removing confounded embedding vectors, we derived an unconfounded clustering with better internal and external quality; the genetic and facial annotations of each derived subgroup highlighted distinctive characteristics. In conclusion, INMTD can effectively integrate omics data and 3D images for unconfounded clustering with biologically meaningful interpretation. Abstract:Clustering is the task of organizing a set of objects into meaningful groups. These groups can be disjoint, overlapping, or organized in some hierarchical fashion. The key element of clustering is the notion that the discovered groups are meaningful. This definition is intentionally vague, as what constitutes meaningful is to a large extent, application dependent. In some applications this may translate to groups in which the pairwise similarity between their objects is maximized, and the pairwise similarity between objects of different groups is minimized. In some other applications this may translate to groups that contain objects that share some key characteristics, even though their overall similarity is not the highest. Clustering is an exploratory tool for analyzing large datasets, and has been used extensively in numerous application areas. Clustering has a wide range of applications in life sciences and over the years has been used in many areas ranging from the analysis of clinical information, phylogeny, genomics, and proteomics. For example, clustering algorithms applied to gene expression data can be used to identify co-regulated genes and provide a genetic fingerprint for various diseases. Clustering algorithms applied on the entire database of known proteins can be used to automatically organize the different proteins into close- and distant-related families, and identify subsequences that are mostly preserved across proteins (52, 22, 55, 68, 49). Similarly, clustering algorithms applied to the tertiary structural datasets can be used to perform a similar organization and provide insights in the rate of change between sequence and structure (20, 65). The primary goal of this chapter is to provide an overview of the various issues involved in clustering large datasets, describe the merits and underlying assumptions of some of the commonly used clustering approaches, and provide insights on how to cluster datasets arising in various areas within life-sciences. Toward this end, the chapter is organized in broadly three parts. The first part (Sections 2- 4) describes the various types of clustering algorithms developed over the years, the various methods for computing the similarity between objects arising in life sciences, and methods for assessing the quality of the clusters. The second part (Section 5) focuses on the problem of clustering data arising from microarray experiments and describes some of the commonly used approaches. Finally, the third part (Section 6) provides a brief introduction to CLUTO, a general purpose toolkit for clustering various datasets, with an emphasis on its applications to problems and analysis requirements within life sciences.

Abstract:Identification of homology relationships is essential for inferring gene functions, detecting phylogeny of gene families, discovering evolutionary history of life, and usually, is the first step of many genetic and genomic studies. However, the presence of gene duplicates, variation on evolutionary rates of homologs, fusion and fission of genes, can lead to misidentification of evolutionary relationships among homologs. Here we provide a Markov clustering based method called PhyloMCL to accurately detect hierarchical orthogroups (HOGs) including orthologs and paralogs, which derived from duplications subsequent to speciation of involved species, by considering both phylogenetic relationship of organisms and effects of polyploidy events. Its performance, evaluated by a list of benchmark gene families, when applying to the clustering of HOGs from 12 Metazoan genomes, reaches up to 87.8% and 83.2% on recall and precision rates respectively. Further application of PhyloMCL on classification of tens of thousands of paralogs, yielded by multiple polyploidy events during evolution of seed plants, successfully identifies the majority of in-/out-paralogs at different taxonomic levels. Benefiting from the strategy of Markov clustering and guidance of species tree, PhyloMCL can accurately classify millions of homologous genes with affordable time, meeting the challenge of phylogenomic studies upon rapid increasing of sequenced genomes.
Taxonomy and evolution predicting using deep learning in images

Abstract:Molecular and morphological characters, as important parts of biological taxonomy, are contradictory but need to be integrated. Organism's image recognition and bioinformatics are emerging and hot problems nowadays but with a gap between them. In this work, a multi-branching recognition framework mediated by genetic information bridges this barrier, which establishes the link between macro-morphology and micro-molecular information of mushrooms. The novel multi-perspective structure is proposed to fuse the feature images from three branching models, which significantly improves the accuracy of recognition by about 10% and up to more than 90%. Further, genetic information is implemented to the mushroom image recognition task by using genetic distance embeddings as the representation space for predicting image distance and species identification. Semantic overfitting of traditional classification tasks and the granularity of fine-grained image recognition are also discussed in depth for the first time. The generalizability of the model was investigated in fine-grained scenarios using zero-shot learning tasks, which could predict the taxonomic and evolutionary information of unseen samples. We presented the first method to map images to DNA, namely used an encoder mapping image to genetic distances, and then decoded DNA through a pre-trained decoder, where the total test accuracy on 37 species for DNA prediction is 87.45%. This study creates a novel recognition framework by systematically studying the mushroom image recognition problem, bridging the gap between macroscopic biological information and microscopic molecular information, which will provide a new reference for intelligent biometrics in the future.

An Applicable Hierarchical Clustering Algorithm For Content-Based Image Retrieval

Abstract:Nowadays large volumes of data with high dimensionality are being generated in many fields. ClusterTree is a new indexing approach representing clusters generated by any existing clustering approach. It supports effective and efficient image retrieval. Lots of clustering algorithms have been developed, and in most of them some parameters should be determined by hand. The authors propose a new ClusterTree structure, which based on the improved CLIQUE and avoids any parameters defined by user. Using multi-resolution property of wavelet transforms, the proposed approach can cluster at different resolution and remain the relation between these clusters to construct hierarchical index. The results of the application confirm that the ClusterTree is very applicable and efficient.

Abstract:We propose a novel combination of methods that (i) portrays quantitative characteristics of a DNA sequence as an image, (ii) computes distances between these images, and (iii) uses these distances to output a map wherein each sequence is a point in a common Euclidean space. In the resulting "Molecular Distance Map" each point signifies a DNA sequence, and the geometric distance between any two points reflects the degree of relatedness between the corresponding sequences and species. Molecular Distance Maps present compelling visual representations of relationships between species and could be used for taxonomic clarifications, for species identification, and for studies of evolutionary history. One of the advantages of this method is its general applicability since, as sequence alignment is not required, the DNA sequences chosen for comparison can be completely different regions in different genomes. In fact, this method can be used to compare any two DNA sequences. For example, in our dataset of 3,176 mitochondrial DNA sequences, it correctly finds the mtDNA sequences most closely related to that of the anatomically modern human (the Neanderthal, the Denisovan, and the chimp), and it finds that the sequence most different from it belongs to a cucumber. Furthermore, our method can be used to compare real sequences to artificial, computer-generated, DNA sequences. For example, it is used to determine that the distances between a Homo sapiens sapiens mtDNA and artificial sequences of the same length and same trinucleotide frequencies can be larger than the distance between the same human mtDNA and the mtDNA of a fruit-fly. We demonstrate this method's promising potential for taxonomical clarifications by applying it to a diverse variety of cases that have been historically controversial, such as the genus Polypterus, the family Tarsiidae, and the vast (super)kingdom Protista.

Abstract:High-throughput analysis methods have emerged as central technologies to accelerate discovery by accelerating generation of large-scale data. Analysis and interpretation of these datasets remains challenging due to limitations in computational approaches for dimensionality reduction. Here, we present UnTANGLeD, a versatile computational pipeline that prioritises biologically robust and meaningful information to guide actionable strategies from input screening data which we demonstrate using results from image-based drug screening.
