Abstract:Spatially resolved gene expression profiling provides insight into tissue organization and cell–cell crosstalk; however, sequencing-based spatial transcriptomics (ST) lacks single-cell resolution. Current ST analysis methods require single-cell RNA sequencing data as a reference for rigorous interpretation of cell states, mostly do not use associated histology images and are not capable of inferring shared neighborhoods across multiple tissues. Here we present Starfysh, a computational toolbox using a deep generative model that incorporates archetypal analysis and any known cell type markers to characterize known or new tissue-specific cell states without a single-cell reference. Starfysh improves the characterization of spatial dynamics in complex tissues using histology images and enables the comparison of niches as spatial hubs across tissues. Integrative analysis of primary estrogen receptor (ER)-positive breast cancer, triple-negative breast cancer (TNBC) and metaplastic breast cancer (MBC) tissues led to the identification of spatial hubs with patient- and disease-specific cell type compositions and revealed metabolic reprogramming shaping immunosuppressive hubs in aggressive MBC.

Unveiling Tissue Structure and Tumor Microenvironment from Spatially Resolved Transcriptomics by Hypergraph Learning

Abstract:Spatially resolved transcriptomics (SRT) technologies acquire gene expressions and spatial information simultaneously, reshaping the perspectives of life sciences. Identifying spatial patterns is essential for exploring organ development and tumor microenvironment. Nevertheless, emerging SRT technologies have also introduced diverse spatial resolutions, posing challenges in characterizing spatial domains with finer resolutions. Here we propose a hypergraph-based method, termed HyperSTAR to precisely recognize spatial domains across varying spatial resolutions by utilizing higher-order relationships among spatially adjacent tissue programs. Specifically, a gene expression-guided hyperedge decomposition module is incorporated to refine the structure of the hypergraph to precisely delineate the boundaries of spatial domains. A hypergraph attention convolutional neural network is designed to adaptively learn the significance of each hyperedge. With the power of capturing intricate higher-order relationships within spatially neighboring multi-spots/cells, HyperSTAR demonstrates superior performance across different technologies with various resolutions compared to existing advanced graph neural network models in multiple tasks including uncovering tissue sub-structure, inferring spatiotemporal patterns, and denoising spatially resolved gene expressions. It successfully reveals spatial heterogeneity in breast cancer section and its findings are further validated through functional and survival analyses of independent clinical data. Notably, HyperSTAR performs well with diverse spatial omics data types and seamlessly extends to large-scale datasets.

Abstract:Spatial omics technologies revolutionize our view of biological processes within tissues. However, existing methods fail to capture localized, sharp changes characteristic of critical events (e.g. tumor development). Here, we present StarTrail, a novel gradient based method that powerfully defines rapidly changing regions and detects "cliff genes", genes exhibiting drastic expression changes at highly localized or disjoint boundaries. StarTrail, the first to leverage spatial gradients for spatial omics data, also quantifies directional dynamics. Across multiple datasets, StarTrail accurately delineates boundaries (e.g., brain layers, tumor-immune boundaries), and detects cliff genes that may regulate molecular crosstalk at these biologically relevant boundaries but are missed by existing methods. For instance, StarTrail precisely pinpointed the cancer-immune interface in a HER2+ breast cancer dataset, unveiled key cliff genes including a potential prognostic biomarker IGSF3, highlighting NK-, B-cell mediated immunity, and B cell receptor signaling pathways missed by all spatial variable gene methods attempted. StarTrail, filling important gaps in current literature, enables deeper insights into tissue spatial architecture.

Abstract:Abstract Digital analysis of pathology whole-slide images is fast becoming a game changer in cancer diagnosis and treatment. Specifically, deep learning methods have shown great potential to support pathology analysis, with recent studies identifying molecular traits that were not previously recognized in pathology H&E whole-slide images. Simultaneous to these developments, it is becoming increasingly evident that tumor heterogeneity is an important determinant of cancer prognosis and susceptibility to treatment, and should therefore play a role in the evolving practices of matching treatment protocols to patients. State of the art diagnostic procedures, however, do not provide automated methods for characterizing and/or quantifying tumor heterogeneity, certainly not in a spatial context. Further, existing methods for analyzing pathology whole-slide images from bulk measurements require many training samples and complex pipelines. Our work addresses these two challenges. First, we train deep learning models to spatially resolve bulk mRNA and miRNA expression levels on pathology whole-slide images (WSIs). Our models reach up to 0.95 AUC on held-out test sets from two cancer cohorts using a simple training pipeline and a small number of training samples. Using the inferred gene expression levels, we further develop a method to spatially characterize tumor heterogeneity. Specifically, we produce tumor molecular cartographies and heterogeneity maps of WSIs and formulate a heterogeneity index (HTI) that quantifies the level of heterogeneity within these maps. Applying our methods to breast and lung cancer slides, we show a significant statistical link between heterogeneity and survival. Our methods potentially open a new and accessible approach to investigating tumor heterogeneity and other spatial molecular properties and their link to clinical characteristics, including treatment susceptibility and survival.

Abstract:Background Spatial transcriptome (ST) technologies are emerging as powerful tools for studying tumor biology. However, existing tools for analyzing ST data are limited, as they mainly rely on algorithms developed for single-cell RNA sequencing data and do not fully utilize the spatial information. While some algorithms have been developed for ST data, they are often designed for specific tasks, lacking a comprehensive analytical framework for leveraging spatial information. Results In this study, we present StereoSiTE, an analytical framework that combines open-source bioinformatics tools with custom algorithms to accurately infer the functional spatial cell interaction intensity (SCII) within the cellular neighborhood (CN) of interest. We applied StereoSiTE to decode ST datasets from xenograft models and found that the CN efficiently distinguished different cellular contexts, while the SCII analysis provided more precise insights into intercellular interactions by incorporating spatial information. By applying StereoSiTE to multiple samples, we successfully identified a CN region dominated by neutrophils, suggesting their potential role in remodeling the immune tumor microenvironment (iTME) after treatment. Moreover, the SCII analysis within the CN region revealed neutrophil-mediated communication, supported by pathway enrichment, transcription factor regulon activities, and protein–protein interactions. Conclusions StereoSiTE represents a promising framework for unraveling the mechanisms underlying treatment response within the iTME by leveraging CN-based tissue domain identification and SCII-inferred spatial intercellular interactions. The software is designed to be scalable, modular, and user-friendly, making it accessible to a wide range of researchers.

Abstract:Abstract Tumor research is a fundamental focus of medical science, yet the intrinsic heterogeneity and complexity of tumors present challenges in understanding their biological mechanisms of initiation, progression, and metastasis. Recent advancements in single-cell transcriptomic sequencing have revolutionized the way researchers explore tumor biology by providing unprecedented resolution. However, a key limitation of single-cell sequencing is the loss of spatial information during single-cell preparation. Spatial transcriptomics (ST) emerges as a cutting-edge technology in tumor research that preserves the spatial information of RNA transcripts, thereby facilitating a deeper understanding of the tumor heterogeneity, the intricate interplay between tumor cells and the tumor microenvironment. This review systematically introduces ST technologies and summarizes their latest applications in tumor research. Furthermore, we provide a thorough overview of the bioinformatics analysis workflow for ST data and offer an online tutorial ( https://github.com/SiyuanHuang1/ST_Analysis_Handbook ). Lastly, we discuss the potential future directions of ST. We believe that ST will become a powerful tool in unraveling tumor biology and offer new insights for effective treatment and precision medicine in oncology.

Abstract:Spatial transcriptomics is revolutionizing our understanding of tumor ecosystems, providing insights into the spatial dimensions of cell locations, their organization, and interactions within tissues. A key challenge in this field is integrating histological annotations with spatial domains identified through unsupervised clustering methods like SpaGCN. This integration is crucial for accurate spatial domain identification and further analyses. However, clustering results often vary based on parameters such as resolution, leading to inconsistencies with histological annotations. This variation necessitates optimized parameter selection to achieve the best clustering outcomes. We here introduce SpatialCS, a novel tool specifically designed to both visualize and quantify the alignment between histological annotations and the clustering results obtained from spatial transcriptomics data. SpatialCS employs a new index based on the asymmetric Wallace indices. This index penalizes spot pairs that are clustered together but do not share the same histology annotation type, with penalties scaled according to their transcriptional similarity. Additionally, we propose a purity index, derived by calculating the average transcriptional entropy of all clusters. This index serves as a measure of the homogeneity within each cluster. Furthermore, SpatialCS includes a unique visualization function. This function projects histological annotations onto the clustering results as outlines, making it easier to assess the consistency between histology annotations and clustering outcomes. We have applied SpatialCS to Visium spatial transcriptomics data generated on four colorectal cancer liver metastases, each accompanied by comprehensive spot-level histological annotations in both tumor and normal compartments. The histologic annotations include but not limited to are tumor cells, tumor cell cluster subtypes, tumor stroma, tumor in the vessels, portal tract, individual bile ducts, portal vein and liver cell plates and non-neoplastic stroma. The application of SpatialCS has proven its effectiveness in identifying the most consistent clustering results, which were further confirmed by experienced pathologists. Notably, the output of SpatialCS offers helpful guidance for improving histological annotations. Together, SpatialCS not only provides a quantitative approach to evaluate the consistency between histological annotations and unsupervised clustering analysis but also showcases its potential to significantly enhance histological annotations. Abstract:Cancer is a complex cellular ecosystem where malignant cells coexist and interact with immune, stromal and other cells within the tumor microenvironment (TME). Recent technological advancements in spatially resolved multiplexed imaging at single-cell resolution have led to the generation of large-scale and high-dimensional datasets from biological specimens. This underscores the necessity for automated methodologies that can effectively characterize molecular, cellular and spatial properties of TMEs for various malignancies. This study introduces SpatialCells, an open-source software package designed for region-based exploratory analysis and comprehensive characterization of TMEs using multiplexed single-cell data. The source code and tutorials are available at https://semenovlab.github.io/SpatialCells. SpatialCells efficiently streamlines the automated extraction of features from multiplexed single-cell data and can process samples containing millions of cells. Thus, SpatialCells facilitates subsequent association analyses and machine learning predictions, making it an essential tool in advancing our understanding of tumor growth, invasion and metastasis.

Abstract:The tumor microenvironment (TME) represents a complex network in which tumor cells communicate not only with each other but also with stromal and immune cells. The intercellular interactions in the TME contribute to tumor initiation, progression, metastasis, and treatment outcome. Recent advances in spatial transcriptomics (ST) have revolutionized the molecular understanding of the TME at the spatial level. A comprehensive interactive analysis resource specifically designed for characterizing the spatial tumor microenvironment could facilitate further advances using ST. In this study, we collected 296 ST slides covering 19 cancer types and developed a computational pipeline to delineate the spatial structure along the malignant-boundary-nonmalignant axis. The pipeline identified differentially expressed genes and their functional enrichment, deconvoluted the cellular composition of the TME, reconstructed cell type-specific gene expression profiles at the sub-spot level, and performed cell-cell interaction analysis. Finally, the user-friendly database SpatialTME (http://www.spatialtme.yelab.site/) was constructed to provide search, visualization, and downloadable results. These detailed analyses are able to reveal the heterogeneous regulatory network of the spatial microenvironment and elucidate associations between spatial features and tumor development or response to therapy, offering a valuable resource to study the complex TME.

SpatialCells is featured by its capability to computationally define regions of interest based on any group of cells and subsequently conduct region-based analyses. SpatialCells incorporates several modules to facilitate its functionality, such as the spatial module and the measurements module. Our workflow starts with developing the spatial module, including functions to establish regional boundaries and check the region in which a cell is located. In particular, SpatialCells supports macro-region and micro-region analyses. In the macro-region analysis, users can employ SpatialCells to divide the whole tissue into several subregions, such as tumor, tumor border, stroma border, and stroma. In the micro-region analysis, SpatialCells identifies small regions within an area, such as within the tumor area, enabling a finer-grained understanding of the cellular landscape. The measurements module contains functions to extract the properties of tumor cells, immune cells, and tumor-immune cell interactions, such as multivariate tumor proliferation index, immune infiltration score, and tumor-immune cell distances. These properties can be assessed for the whole tissue or local regions. Importantly, SpatialCells can efficiently process datasets containing millions of cells. In summary, SpatialCells is a novel software solution for spatially analyzing the tumor microenvironment and automatically extracting quantitative features of cells using multiplexed imaging data in a streamlined fashion with the capacity to process samples containing millions of cells. Abstract:Current single-cell visualisation techniques project high dimensional data into 'map' views to identify high-level structures such as cell clusters and trajectories. New tools are needed to allow the transversal through the high dimensionality of single-cell data to explore the single-cell local neighbourhood. StarmapVis is a convenient progressive web application displaying an interactive downstream analysis of single-cell expression or spatial transcriptomic data. The concise user interface is powered by modern web browsers to explore the variety of viewing angles unavailable to 2D media. Interactive scatter plots display clustering information, while the trajectory and cross-comparison among different coordinates are displayed in connectivity networks. Automated animation of camera view is a unique feature of our tool. StarmapVis also offers a useful animated transition between two-dimensional spatial omic data to three-dimensional single cell coordinates. Abstract:Summary Cell populations in the tumor microenvironment (TME), including their abundance, composition, and spatial location, are critical determinants of patient response to therapy. Recent advances in spatial transcriptomics (ST) have enabled the comprehensive characterization of gene expression in the TME. However, popular ST platforms, such as Visium, only measure expression in low-resolution spots and have large tissue areas that are not covered by any spots, which limits their usefulness in studying the detailed structure of TME. Here, we present TESLA, a machine learning framework for tissue annotation with pixel-level resolution in ST. TESLA integrates histological information with gene expression to annotate heterogeneous immune and tumor cells directly on the histology image. TESLA further detects unique TME features such as tertiary lymphoid structures, which represents a promising avenue for understanding the spatial architecture of the TME. Although we mainly illustrated the applications in cancer, TESLA can also be applied to other diseases.

Abstract:Characterizing the transcriptional and translational gene expression patterns at the single-cell level within their three-dimensional (3D) tissue context is essential for revealing how genes shape tissue structure and function in health and disease. However, most existing spatial profiling techniques are limited to 5-20 μm thin tissue sections. Here, we developed Deep-STARmap and Deep-RIBOmap, which enable 3D in situ quantification of thousands of gene transcripts and their corresponding translation activities, respectively, within 200-μm thick tissue blocks. This is achieved through scalable probe synthesis, hydrogel embedding with efficient probe anchoring, and robust cDNA crosslinking. We first utilized Deep-STARmap in combination with multicolor fluorescent protein imaging for simultaneous molecular cell typing and 3D neuron morphology tracing in the mouse brain. We also demonstrate that 3D spatial profiling facilitates comprehensive and quantitative analysis of tumor-immune interactions in human skin cancer.

Abstract:Sequencing-based spatial transcriptomics (ST) is an emerging technology to study in situ gene expression patterns at the whole-genome scale. Currently, ST data analysis is still complicated by high technical noises and low resolution. In addition to the transcriptomic data, matched histopathological images are usually generated for the same tissue sample along the ST experiment. The matched high-resolution histopathological images provide complementary cellular phenotypical information, providing an opportunity to mitigate the noises in ST data. We present a novel ST data analysis method called transcriptome and histopathological image integrative analysis for ST (TIST), which enables the identification of spatial clusters (SCs) and the enhancement of spatial gene expression patterns by integrative analysis of matched transcriptomic data and images. TIST devises a histopathological feature extraction method based on Markov random field (MRF) to learn the cellular features from histopathological images, and integrates them with the transcriptomic data and location information as a network, termed TIST-net. Based on TIST-net, SCs are identified by a random walk-based strategy, and gene expression patterns are enhanced by neighborhood smoothing. We benchmark TIST on both simulated datasets and 32 real samples against several state-of-the-art methods. Results show that TIST is robust to technical noises on multiple analysis tasks for sequencing-based ST data and can find interesting microstructures in different biological scenarios. Spider: a Flexible and Unified Framework for Simulating Spatial Transcriptomics Data

Abstract:Spatial transcriptomics technology provides a valuable view for studying cellular heterogeneity due to its ability to simultaneously acquire gene expression profile and cell location information. However, benchmarking these rapidly accumulating spatial transcriptomics analysis tools is challenging owing to the limited diversity and accuracy of “gold standard” data sets annotated by pathologists. To address this issue, we proposed Spider, a flexible and unified simulator for spatial transcriptomics data guided by cell type proportion and transition matrix of adjacent cell types. Taking advantage of a heuristic batched simulated annealing algorithm (BSA) in assigning simulated cell type labels, Spider can generate spatial transcriptomics data for one million cells in just five minutes. Furthermore, Spider can generate various types of spatial transcriptomics data, including immune hot/cold tumor samples by specifying different immune cell proportions and transition matrices and layered tissue samples via an interactive interface. In addition, Spider is also a unified framework for ST data simulation in which we have implemented diverse simulators proposed by other researchers as special cases. We have systematically evaluated the performance of Spider and competing tools, and demonstrated Spider’s remarkable power to capture the spatial pattern of the reference dataset. Abstract:Spatial transcriptomics (ST) is a powerful tool for understanding tissue biology and disease mechanisms. However, the advanced data analysis and programming skills required can hinder researchers from realizing of the full potential of ST. To address this, we developed spatialGE, a web application that simplifies the analysis of ST data. The application spatialGE provided a user-friendly interface that guides users without programming expertise through various analysis pipelines, including quality control, normalization, domain detection, phenotyping, and multiple spatial analyses. It also enabled comparative analysis among samples and supported various ST technologies. The utility of spatialGE was demonstrated through its application in studying the tumor microenvironment of two data sets: 10X Visium samples from a cohort of melanoma metastasis and Nanostring CosMx fields of vision from a cohort of Merkel cell carcinoma samples. These results support the ability of spatialGE to identify spatial gene expression patterns that provide valuable insights into the tumor microenvironment and highlight its utility in democratizing ST data analysis for the wider scientific community.

Abstract:Spatially resolved omics technologies generating multimodal and high-throughput data lead to the urgent need for advanced analysis to allow the biological discoveries by comprehensively utilizing information from multi-omics data. The H&E image and spatial transcriptomic data indicate abundant features which are different and complementary to each other. AI algorithms can perform nonlinear analysis on these aligned or unaligned complex datasets to decode tumoral heterogeneity for detecting functional domain. However,the interpretability of AI-generated outcomes for human experts is a problem hindering application of multi-modal analysis in clinic. We presented a machine learning based toolchain called StereoMM, which is a graph fusion model that can integrate gene expression, histological images, and spatial location. StereoMM firstly performs information interaction on transcriptomic and imaging features through the attention module, guaranteeing explanations for its decision-making processes. The interactive features are input into the graph autoencoder together with the graph of spatial position, so that multimodal features are fused in a self-supervised manner. Here, StereoMM was subjected to mouse brain tissue, demonstrating its capability to discern fine tissue architecture, while highlighting its advantage in computational speed. Utilizing data from Stereo-seq of human lung adenosquamous carcinoma and 10X Visium of human breast cancer, we showed its superior performance in spatial domain recognition over competing software and its ability to reveal tumor heterogeneity. The fusion approach for imaging and gene expression data within StereoMM aids in the more accurate identification of domains, unveils critical molecular features, and elucidates the connections between different domains, thereby laying the groundwork for downstream analysis.
