Abstract:Understanding how and why local communities change is a pressing task for conservation, especially in freshwater systems. It remains challenging because of the complexity of biodiversity changes, driven by the spatio-temporal heterogeneity of human pressures. Using a compilation of riverine fish community time series (93% between 1993 and 2019) across the Palaearctic, Nearctic and Australasia realms, we assessed how past and recent anthropogenic pressures drive community changes across both space and time. We found evidence of rapid changes in community composition of 30% per decade characterized by important changes in the dominant species, together with a 13% increase in total abundance per decade and a 7% increase in species richness per decade. The spatial heterogeneity in these trends could be traced back to the strength and timing of anthropogenic pressures and was mainly mediated by non-native species introductions. Specifically, we demonstrate that the negative effects of anthropogenic pressures on species richness and total abundance were compensated over time by the establishment of non-native species, a pattern consistent with previously reported biotic homogenization at the global scale. Overall, our study suggests that accounting for the complexity of community changes and its drivers is a crucial step to reach global conservation goals.

Abstract:To understand biodiversity change and support conservation decision-making, estimates of species' long-term population trends at regional and national scales are essential. However, such estimates are missing for many freshwater taxa, despite the diverse range of threats that they face. For this study, we mobilised monitoring data on riverine freshwater fish abundance collected across different regions of Germany. We applied generalized mixed effect models to estimate the population trends for 55 native species and 11 non-native species between 2004 and 2020. In addition, we used boosted regression trees to identify trait-based predictors of species trends and assessed their predictive ability. We found evidence of increasing abundance trends for 14 species and decreasing trends for 15 species; while the remaining species were mostly stable (26 species). Native species were more typically decreasing than increasing (14 vs 10 species); while non-native species were more often increasing (4 vs 1 species). Important traits associated with trends were maximum length, spawning temperature, and water quality tolerance, with small species, those spawning at high temperatures, and those preferring unpolluted waters, being most likely to have positive trends. Despite these associations, overall trait-based models showed limited power to predict trends in terms of direction as well as magnitude. Our results highlight the ongoing change in riverine fish communities and the importance of on-going species-level monitoring. The trait-based associations also indicate climate change and invasive species as important drivers of change in European freshwater rivers.

Abstract:<section class="article-section__content"><h3 class="article-section__sub-title section1"> Motivation</h3><p>We compiled a global database of long‐term riverine fish surveys from 46 regional and national monitoring programmes and from individual academic research efforts, with which numerous basic and applied questions in ecology and global change research can be explored. Such spatially and temporally extensive datasets have been lacking for freshwater systems in comparison to terrestrial ones.</p></section><section class="article-section__content"><h3 class="article-section__sub-title section1"> Main types of variables contained</h3><p>The database includes 11,386 time‐series of riverine fish community catch data, including 646,270 species‐specific abundance records, together with metadata related to the geographical location and sampling methodology of each time‐series.</p></section><section class="article-section__content"><h3 class="article-section__sub-title section1"> Spatial location and grain</h3><p>The database contains 11,072 unique sampling locations (stream reach), spanning 19 countries, five biogeographical realms and 402 hydrographical basins world‐wide.</p></section><section class="article-section__content"><h3 class="article-section__sub-title section1"> Time period and grain</h3><p>The database encompasses the period 1951–2019. Abstract:We assess urban fish community change over time and drivers of change related to urbanization including land cover change and connectivity. Using the TBI, species richness, Pielou's evenness, and Shannon diversity, we find that land cover and connectivity do not effectively explain community change. Overall, the TBI suggests there are more gains than losses in fish communities through time. Our aim was to examine temporal change in alpha and beta diversity of freshwater fish communities in rivers that have urbanized over the same period to understand the influence of changes in land use and river connectivity on community change. We used biological (2001–2018), land use (2000–2015), and connectivity data (1987–2017) from Toronto, Ontario, Canada. We used linear mixed effects models to determine the strength of upstream land use, connectivity, and their changes over time to explain temporal change in alpha and beta diversity indices. We examined beta diversity using the temporal beta diversity index (TBI) to assess site‐specific community change. The TBI was partitioned into gains and losses, and species‐specific changes in abundance were assessed using paired t‐tests. There were more gains than losses across the study sites as measured by TBI. We found little to no significant differences in species‐specific abundances at aggregated spatial scales (study region, watershed, stream order). We found different relationships between landscape and connectivity variables with the biodiversity indices tested; however, almost all estimated confidence intervals overlapped with zero and had low goodness‐of‐fit. More fish biodiversity gains than losses were found across the study region, as measured by TBI. We found TBI to be a useful indicator of change as it identifies key sites to further investigate. We found two high value TBI sites gained non‐native species, and one site shifted from a cool‐water to warm‐water species dominated community, both of which have management implications. Upstream catchment land use and connectivity had poor explanatory power for change in the measured biodiversity indices. Ultimately, such spatial–temporal datasets are invaluable and can reveal trends in biodiversity useful for environmental management when considering competing interests involved with urban sprawl in the ongoing "Decade on Restoration."

Abstract:Due to the societal reliance on goods and services provided by river systems, and their close proximity to settlements, few modern-day rivers are without significant anthropogenic modifications. The natural river hydrology is often altered as a consequence of pumping water for flood alleviation, retaining water for irrigation and modifying channels for navigation. In recent years, water pumping stations have been found to have several adverse impacts, including fish mortality (direct and indirect) and habitat fragmentation. More broadly, modern-day river systems face a myriad of anthropogenic flow and channel modifications, with varying impacts on different fish life stages. To manage such risks in line with policy, knowledge of the overall fish community and priority species present is required. It is therefore important to understand the robustness of developing survey strategies across differently managed river systems. This study investigates the seasonal patterns of environmental DNA (eDNA) metabarcoding detections from water samples, taken across three differently managed river types over a one-year period. We observed some significant seasonal variation in detection rates and fish communities; however, this variation was not consistent among river types. Despite this, we found comparatively poor fish communities upstream of pumping stations all year-round, with pumped catchments containing significantly fewer species than the adjacent main river channel and our regional control site. Finally, we highlight that seasonal variation in detectability for the overall fish community may not always reflect that of priority species. In our case, we found favourable European eel ( ) detection in the summer months across all river types. It is therefore recommended that rather than focusing on overall detectability, policy driven targeted surveys should be designed with priority species ecology in mind.

How fish traits and functional diversity respond to environmental changes and species invasion in the largest river in Southeastern China

Abstract:Background Freshwater fish populations are facing multiple stressors, including climate change, species invasion, and anthropogenic interference. Temporal studies of fish functional diversity and community assembly rules based on trait-environment relationships provide insights into fish community structure in riverine ecosystems. Methods Fish samples were collected in 2015 in the Min River, the largest freshwater riverine system in Southeastern China. Fish functional diversity was compared with the background investigation in 1979. Changes in functional richness, functional evenness, functional divergence, and functional beta diversity were analyzed. Relationships between functional diversity and environmental factors were modeled by random forest regression. Correlations between fish functional traits and environmental factors were detected by fourth-corner combined with RLQ analysis. Results Functional richness was significantly reduced in 2015 compared with 1979. Functional beta diversity in 2015 was significantly higher than that in 1979, with functional nestedness being the driving component. Reduction of functional richness and domination of functional nestedness is associated with species loss. Trait convergence was the dominant mechanism driving the temporal changes of functional diversity. Precipitation, temperature, species invasion, and human population were the most significant factors driving fish functional diversity. Higher precipitation, higher temperature, and presence of invasive species were significantly associated with higher swimming factor and higher relative eye diameter, while the opposite environmental conditions were significantly associated with higher pectoral fin length and eurytopic water flow preference. Conclusions Environmental filtering is the dominant temporal assembly mechanism shaping fish community structure. This work contributes to the understanding of temporal freshwater fish community assembly and the associations between fish functional structure and local environmental conditions, which will be informative for future freshwater fish conservation.

Abstract:Abstract Accurate characterisation of ecological communities with respect to their biodiversity and food-web structure is essential for conservation. However, combined empirical study of biodiversity and multi-trophic food webs at a large spatial and temporal resolution has been prohibited by the lack of appropriate access to such data from natural systems. Here, we assessed biodiversity and food-web characteristics across a 700 km 2 riverine network over seasons using environmental DNA. We found contrasting biodiversity patterns between major taxonomic groups. Local richness showed statistically significant, season-dependent increases and decreases towards downstream location within the catchment for fish and bacteria, respectively. Meanwhile, invertebrate richness remained spatially unchanged but varied across seasons. The structure of local food webs, such as link density and nestedness, also varied across space and time. However, these patterns did not necessarily mirror those observed for biodiversity and functional feeding characteristics. Our results suggest that biodiversity patterns and food-web dynamics are not directly scalable to each other even at the same spatial and temporal scales. In order to conserve species diversity as well as the functional trophic integrity of communities, patterns of biodiversity and food-web characteristics must thus be jointly studied.

Abstract:Within South Africa, the St. Lucia Basin, comprising the White Mfolozi, Black Mfolozi, Mfolozi Hluhluwe-Mkuze sub-basins, is an ecologically important region. However, the river ecosystems and their inherent biota, especially the ichthyofauna, are inadequately studied. Considering the anthropogenic land-use change currently occurring and the concomitant elevated resource-use, we sought to ascertain the composition of the fish species communities within the basin and the environmental drivers influencing the spatial shifts in these communities to provide baseline information. We collected data from 20 sites in the basin from 2016 to 2018. A total of 4 420 individuals representing 24 fish species, from eight families, were recorded. Using generalised linear modelling, species count data were fitted to sub-catchment factor variables and habitat variables. We observed significant differences in the structure of the ichthyofauna communities between the sub-catchments as well as the environmental drivers to be substrate, mean depth, mean velocity, overhanging vegetation and woody debris. The Hluhluwe sub-catchment was the most diverse, while the White Mfolozi was the least diverse. Continued unsustainable use of the basin's water resources and poor land management practices are likely to shift the ichthyofauna communities into uniform, species-depauperate communities, potentially leading to a loss in ecosystem services and functioning.

Abstract:Inland fisheries feed greater than 150 million people globally, yet their status is rarely assessed due to their socio-ecological complexity and pervasive lack of data. Here, we leverage an unprecedented landings time series from the Amazon, Earth's largest river basin, together with theoretical food web models to examine (i) taxonomic and trait-based signatures of exploitation in inland fish landings and (ii) implications of changing biodiversity for fisheries resilience. In both landings time series and theory, we find that multi-species exploitation of diverse inland fisheries results in a hump-shaped landings evenness curve. Along this trajectory, abundant and large species are sequentially replaced with faster growing and smaller species. Further theoretical analysis indicates that harvests can be maintained for a period of time but that continued biodiversity depletion reduces the pool of compensating species and consequently diminishes fisheries resilience. Critically, higher fisheries biodiversity can delay fishery collapse. Although existing landings data provide an incomplete snapshot of long-term dynamics, our results suggest that multi-species exploitation is affecting freshwater biodiversity and eroding fisheries resilience in the Amazon. More broadly, we conclude that trends in landings evenness could characterize multi-species fisheries development and aid in assessing their sustainability.

Abstract:Fishes exhibit a diverse range of traits encompassing life‐history strategies, feeding behaviours and spawning behaviours. These traits mediate fish population responses to changing environmental conditions such as those caused by anthropogenic stressors. The Conasauga River, located in northwestern Georgia and southeastern Tennessee, USA, hosts a diverse assemblage of over 75 species of freshwater fish, some of which are locally or regionally endemic, and many of which are imperilled. Annual monitoring data have shown population declines in multiple fish species of conservation concern in the Conasauga River since at least the 1990s, raising the possibility that other taxa could be declining as well. We quantified temporal changes in fish communities at six shoal sites sampled annually in most years from 1996 to 2022, and asked whether species traits hypothesized to underlie population vulnerability to environmental alteration were correlated with species‐specific trends for 32 taxa. We estimated that total counts of fish in annual samples declined by ~2% per year, although declines were uneven among species and generally greater for less abundant taxa. Tests for species traits corresponding to temporal population trends provided evidence that crevice‐spawning minnows and smaller‐bodied taxa had steeper declines compared with broadcast spawners and larger, longer‐lived, more fecund taxa. Lower abundance, reliance on a particular habitat feature, and life‐history traits that may limit population resilience to disturbance may all prove useful for identifying riverine fishes at particular risk of future population decline.

Abstract:<p>As fish communities are a major concern in rivers ecosystems, we investigated if their environmental (e)DNA signals vary according to the sampling period or hydromorphological conditions. Three rivers were studied over a year using eDNA metabarcoding approach. The majority of the species (<i>c</i>. 80%) were detected all year round in two rivers having similar hydromorphological conditions, whereas in the river affected by an upstream lake waterflow, more species were detected sporadically (42%). For all the rivers, in more than 98% of the occasional detections, the reads abundance represented < 0.4% of the total reads per site and per sampling session. Even if the majority of the fish communities remained similar over the year for each of the three rivers, specific seasonal patterns were observed. We studied if the waterflow or the reproduction period had an effect on the observed dynamics. Waterflow, which influences eDNA downstream transportation, had a global influence in taxonomic richness, while the fishes' reproductive period had only an influence on certain species. Our results may help selecting the best sampling strategy according to research objectives. To study fish communities at local scale, seasons of low waterflow periods are recommended. This particularly helps to restraint effects of external eDNA coming from connections with other aquatic environment (tributaries, lakes, wetlands, sewage effluents, <i>etc</i>.). To obtain a more integrative overview of the fish community living in a river basin, high waterflow or breeding seasons are preferable for enhancing species detection probability, especially for rare species.</p><p>This article is protected by copyright. Abstract:Significance Understanding the mechanisms by which biological communities are reorganized by environmental change is a key question facing ecologists. Using a global database of fish abundance time series spanning recent decades, together with community-level indices describing species temperature and flow affinities, we show that two important aspects of climate change (water temperature and streamflow alteration) are interacting with land-use modification to drive increases in the dominance of species that prefer warm- and slow-water habitats. Although these community reorganizations show substantial geographical variation, they can be explained by a combination of degree of environmental changes and initial community composition. These findings offer insights to improve ecological forecasting in the future to better inform and prioritize conservation actions in freshwater ecosystems.

Abstract:Biodiversity and its constituted multitrophic network in rivers are accelerating change under human land use and pollutants. However, due to the lack of complete datasets across taxa limited by traditional morphological biomonitoring , the change patterns of biodiversity and multitrophic networks are still unclear. Here, we used the eDNA approach to capture multitrophic communities (including fish, aquatic insects, protozoa, diatom and bacteria) in the Dongjiang River, a typical subtropical river in southeast China, and analyzed the changing patterns of biodiversity and multitrophic networks in relation to land use and water pollution. First, our data showed that the eDNA approach provided a snapshot of the multitrophic communities in the Dongjiang River, and the monitored 5833 OTUs were annotated to 55 phyla, 144 classes, 329 orders, 521 families, 945 genera and 406 species. Second, the multitrophic diversity index had similar patterns on the longitudinal scale of rivers, with significant decreases from the upstream to the downstream, while individual taxonomic groups exhibited variable spatial patterns. While there were similar spatial patterns between network metrics and diversity index, the former had stronger relationships with the spatial distance. Third, the multitrophic diversity and networks were significantly negatively correlated with land use and water pollution (e.g., COD Mn ), and network structures often had stronger and non-linear responses. Overall, this study highlights that eDNA biomonitoring of multitrophic communities and networks can provide deeper insights into ecosystem changes and help develop more targeted management strategies.

Abstract:Humans impact terrestrial, marine and freshwater ecosystems, yet many broad-scale studies have found no systematic, negative biodiversity changes (for example, decreasing abundance or taxon richness). Here we show that mixed biodiversity responses may arise because community metrics show variable responses to anthropogenic impacts across broad spatial scales. We first quantified temporal trends in anthropogenic impacts for 1,365 riverine invertebrate communities from 23 European countries, based on similarity to least-impacted reference communities. Reference comparisons provide necessary, but often missing, baselines for evaluating whether communities are negatively impacted or have improved (less or more similar, respectively). We then determined whether changing impacts were consistently reflected in metrics of community abundance, taxon richness, evenness and composition. Invertebrate communities improved, that is, became more similar to reference conditions, from 1992 until the 2010s, after which improvements plateaued. Improvements were generally reflected by higher taxon richness, providing evidence that certain community metrics can broadly indicate anthropogenic impacts. However, richness responses were highly variable among sites, and we found no consistent responses in community abundance, evenness or composition. These findings suggest that, without sufficient data and careful metric selection, many common community metrics cannot reliably reflect anthropogenic impacts, helping explain the prevalence of mixed biodiversity trends.

Long-term evaluation of the impact of urbanization on native and non-native fish assemblages

Abstract:Urbanization often leads to the homogenization of species composition in aquatic ecosystems, as it introduces disturbances that can destroy the habitats of unique endemic or native species while creating alternative habitats for species capable of adapting to these conditions. This study utilized a long-term dataset from 1971 to 2010, focusing on fish species presence within three watersheds of the Greater Toronto Area, Canada. The objective was to evaluate any changes in fish communities over time across three groups of species assemblages: native, non-native species, and a combining of all species. We considered key predictor variables for which data exist: catchment area, distance to a species pool source (Lake Ontario), and percentage of urban cover, to determine their impacts on species richness over time. Three hypotheses were tested: (1) the rate of change in species richness differs among the three groups; (2) urbanization promotes the spread and homogenization of non-native species distribution; and (3) native species assemblages exhibit high nestedness initially, decreasing over time as non-native species established and replaced native species. We used general linear models and the nestedness analysis to characterize matrices of species distributions of native and non-native fish assemblages among the catchments over time. Overall, the results indicate that nestedness temperatures ( NTs ) for native fish were lower compared to non-native fish assemblages. Over the four decades studied, native species richness declined with increasing urban cover, while non-native species richness increased and compensated for native losses. Furthermore, native species assemblages exhibited high nestedness at the beginning of the record period, which decreased over time as non-native species became established and replaced native species. This trend suggests that further changes in fish communities are probable. As native fish communities become patchier (not nested), this process may accelerate, potentially isolating communities and making them more prone to perturbations.

Abstract:Local drivers of decline matter Recent studies have reported alarming declines in insect populations, but questions persist about the breadth and pattern of such declines. van Klink et al. compiled data from 166 long-term surveys across 1676 globally distributed sites and confirmed declines in terrestrial insects, albeit at lower rates than some other studies have reported (see the Perspective by Dornelas and Daskalova). However, they found that freshwater insect populations have increased overall, perhaps owing to clean water efforts and climate change. Patterns of variation suggest that local-scale drivers are likely responsible for many changes in population trends, providing hope for directed conservation actions. Threshold responses of riverine fish communities to land use conversion across regions of the world

Abstract:<p>The growing human enterprise has sparked greater interest in identifying ecological thresholds in land use conversion beyond which populations or communities demonstrate abrupt non‐linear or substantive change in species composition. Such knowledge remains fundamental to understanding ecosystem resilience to environmental degradation and informing land use planning into the future. Confronting this challenge has been largely limited to inferring thresholds in univariate metrics of species richness and indices of biotic integrity and have largely ignored how land use legacies of the past may shape community responses of today. By leveraging data for 13,069 riverine sites from temperate, subtropical and boreal climate zones on four continents, we characterize patterns of community change along diverse gradients of urbanization and agricultural land use, and identity threshold values beyond which significant alterations in species composition exists. Our results demonstrate the apparent universality by which freshwater fish communities are sensitive to even low levels of watershed urbanization (range of threshold values: 1%–12%), but consistently higher (and more variable) levels of agricultural development (2%–37%). We demonstrated that fish community compositional thresholds occurred, in general, at lower levels of watershed urbanization and agriculture when compared to threshold responses in species richness. This supports the notion that compositional aggregated taxon‐specific responses may better reflect the complexity of assemblage responses to land use development. We further revealed that the ghost of land use past plays an important role in moderating how current‐day fish communities respond to land use intensification. Sub‐basins of the United States experiencing greater rates of past land use change demonstrated higher current‐day thresholds. Threshold responses of community composition, such as those identified in our study, illustrate the need for a globally coordinated efforts to prioritize country‐specific management and policy initiatives that ensure that freshwater fish diversity is not inevitably loss in the future.</p>

Abstract:Introduction: The diversity of freshwater fishes is threatened by multiple environmental stressors, including climate change, alterations in land use, and introduction of non-native species. However, the quantification of temporal biodiversity in freshwater communities is limited. Here, we asked: i) how has alpha (species richness), beta (changes in freshwater species composition), and gamma diversity (total species diversity in a landscape) changed over time for lakes over a 50 year period?; and ii) What are the climatic, land use, and lake morphological drivers associated with higher diversity? Methods: We assembled a database of fish species occurrence from 20 lakes across subalpine and alpine regions in Alberta from 1970-2019, in addition to lake morphological, climatic, and land use characteristics of the watersheds. Results: We observed an overall increase in alpha, beta, and gamma diversity from the 1970s to 2009s. However, all measures of diversity declined from 2010-2019. We found that more lakes and species assemblages were influenced by species gains, rather than species losses (with the exception of the last decade of sampling). Discussion: Generally, we found that coolwater species were expanding and coldwater fishes were being lost throughout our study lakes. We highlight temporal heterogeneity in fish biodiversity responses to substantial environmental pressures in this region.

Abstract:Zooplankton provide critical food for threatened and endangered fish species in the San Francisco Estuary (estuary). Reduced food supply has been implicated in the Pelagic Organism Decline of the early 2000s, and further changes in zooplankton abundance, seasonality, and distribution may continue to threaten declining fishes. While we have a wealth of monitoring data, we know little about the abundance trends of many estuary zooplankton species. To fill these gaps, we reviewed past research and then examined trends in seasonality and abundance from 1972 to the present of three key but understudied zooplankton species ( Bosmina longirostris , Acanthocyclops spp., and Acartiella sinensis ) that play important roles in the estuary food web. Abstract:Abstract Multiple anthropogenic forces have pushed river ecosystems into undesirable states with no clear understanding of how they should be best managed. The advancement of riverine fish habitat models intended to provide management insights has slowed. Investigations into theoretical and empirical gaps to define habitat more comprehensively across different scales and ecological organizations are crucial in managing the freshwater biodiversity crisis. We introduce the concept of novel riverscapes to reconcile anthropogenic forcing, fish habitat, limitations of current fish habitat models, and opportunities for new models. We outline three priority data-driven opportunities that incorporate the novel riverscape concept: fish movement, river behavior, and drivers of novelty that all are integrated into a scale-based framework to guide the development of new models. Last, we present a case study showing how researchers, model developers, and practitioners can work collaboratively to implement the novel riverscape concept.
