Abstract:Topoisomerases may unknot by recognizing specific DNA juxtapositions. The physical basis of this hypothesis is investigated by considering single-loop conformations in a coarse-grained polymer model. We determine the statistical relationship between the local geometry of a juxtaposition of two chain segments and whether the loop is knotted globally, and ascertain how the knot/unknot topology is altered by a topoisomerase-like segment passage at the juxtaposition. Segment passages at a "free" juxtaposition tend to increase knot probability. In contrast, segment passages at a "hooked" juxtaposition cause more transitions from knot to unknot than vice versa, resulting in a steady-state knot probability far lower than that at topological equilibrium. The reduction in knot population by passing chain segments through a hooked juxtaposition is more prominent for loops of smaller sizes, n, but remains significant even for larger loops: steady-state knot probability is only approximately 2%, and approximately 5% of equilibrium, respectively, for n=100 and 500 in the model. An exhaustive analysis of approximately 6000 different juxtaposition geometries indicates that the ability of a segment passage to unknot correlates strongly with the juxtaposition's "hookedness". Remarkably, and consistent with experiments on type-2 topoisomerases from different organisms, the unknotting potential of a juxtaposition geometry in our polymer model correlates almost perfectly with its corresponding decatenation potential. These quantitative findings suggest that it is possible for topoisomerases to disentangle by acting selectively on juxtapositions with "hooked" geometries.

Abstract:How type-2 topoisomerases discern global topology from local properties of DNA is not known precisely but the hypothesis that the enzymes selectively pass double-helix strands at hook-like juxtapositions is promising. Building upon an investigation of unknotting and decatenating using an improved wormlike DNA model, here we focus primarily on the enzymes' action in narrowing the distribution of linking number (Lk) in supercoiled DNA. Consistent with experiments, with selective passage at a hooked juxtaposition, the simulated narrowing factor R-Lk diminishes with decreasing DNA circle size but approaches an asymptotic R-Lk approximate to 1.7-1.8 for circle size greater than or similar to 3.5 kb. For the larger DNA circles, we found that (R-Lk - 1) approximate to 0.42 log(10) R-K approximate to 0.68 log(10) R-L and thus R-K approximate to (R-L)(1.6) holds for the computed R-Lk and knot and catenane reduction factors R-K and R-L attained by selective passage at different juxtaposition geometries. Remarkably, this general scaling relation is essentially identical to that observed experimentally for several type-2 topoisomerases from a variety of organisms, indicating that the different disentangling powers of the topoisomerases likely arise from variations in the hooked geometries they select. Taken together, our results suggest strongly that type-2 topoisomerases recognize not only the curvature of the G-segment but also that of the T-segment.

Abstract:The mathematical basis of the hypothesis that type-2 topoisomerases recognize and act at specific DNA juxtapositions has been investigated by coarse-grained lattice polymer models, showing that selective segment passages at hooked juxtapositions can result in dramatic reductions in catenane and knot populations. The lattice modeling approach is here extended to account for the narrowing of variance of linking number (Lk) of DNA circles by type-2 topoisomerases. In general, the steady-state variance of Lk resulting from selective segment passages at a specific juxtaposition geometry j is inversely proportional to the average linking number, Lk(j), of circles with the given juxtaposition. Based on this formulation, we demonstrate that selective segment passages at hooked juxtapositions reduce the variance of Lk. The dependence of this effect on model DNA circle size is remarkably similar to that observed experimentally for type-2 topoisomerases, which appear to be less capable in narrowing Lk variance for small DNA circles than for larger DNA circles. This behavior is rationalized by a substantial cancellation of writhe in small circles with hook-like juxtapositions. During our simulations, we uncovered a twisted variation of the hooked juxtaposition that has an even more dramatic effect on Lk variance narrowing than the hooked juxtaposition. For an extended set of juxtapositions, we detected a significant correlation between the Lk narrowing potential and the logarithmic decatenating and unknotting potentials for a given juxtaposition, a trend reminiscent of scaling relations observed with experimental measurements on type-2 topoisomerases from a variety of organisms. The consistent agreement between theory and experiment argues for type-2 topoisomerase action at hooked or twisted-hooked DNA juxtapositions.

Abstract:The presence of slipknots in configurations of proteins and DNA has been shown to affect their functionality, or alter it entirely. Historically, polymers are modeled as polygonal chains in space. As an alternative to space curves, we provide a framework for working with subknots inside of knot diagrams via knotoid diagrams. We prove using a pattern theorem for knot diagrams that not only are almost all knot diagrams slipknotted, almost all unknot diagrams are slipknotted. This proves in the random diagram model a conjecture yet unproven in random space curve models. We also discuss conjectures on the enumeration of knotoid diagrams.

Abstract:Topological properties of DNA influence its mechanical and biochemical interactions. Genomic DNA is maintained in a state of topological homeostasis by topoisomerases and is subjected to mechanical stress arising from replication and segregation. Despite their fundamental roles, the effects of topology and force have been difficult to ascertain. Developments in single-molecule manipulation techniques have enabled precise control and measurement of the topology of individual DNA molecules under tension. This minireview provides an overview of these single-molecule techniques and illustrates their unique capabilities through a number of specific examples of single-molecule measurements of DNA topology and topoisomerase activity.

Abstract:DNA topology has long been a focal point of interdisciplinary research. From the White–Calugareanu formula describing double helices and supercoiling to the Hopf theory representing torus knots in DNA, researchers have extensively studied the complex topological structures of DNA. However, further research is needed to understand the relationship between DNA knot structures and their specific overall twisting and supercoiling numbers. This paper utilizes Φ -mapping topological current theory to construct Hopfions in DNA, aiming to describe torus knots in DNA. Additionally, leveraging Hopf theory, it identifies the Hopf charge as a topological invariant in DNA knots, combined with the White formula to explore the quantitative relationship between DNA topology and its structural deformations. This provides a novel perspective for investigating the topological properties of DNA.

Abstract:Significance Gel electrophoresis is a ubiquitous biophysical technique. It consists of dragging charged biopolymers through a porous gel, by applying an electric field. Because the migration speed depends on topology, this method can be used to classify DNA knots. Currently, electrophoresis relies on empirical observations, and its theoretical understanding is limited. No theory can explain why knot mobility under strong fields depends nonmonotonically on complexity. Our study reveals a possible reason: Although complex knots have a smaller size, and hence move faster through the gel, they can become severely entangled with the gel, causing longer pauses. Our results can improve the design of future electrophoresis experiments.

Abstract:Kinetoplast DNA (kDNA) is a two-dimensional Olympic-ring-like network of mutually linked DNA minicircles found in certain parasites called trypanosomes. Understanding the self-assembly and replication of this structure are not only major open questions in biology but can also inform the design of synthetic topological materials. Here, we report the first high-resolution, single-molecule study of kDNA network topology using AFM and steered molecular dynamics simulations. We map out the DNA density within the network and the distribution of linking number and valence of the minicircles. We also characterize the DNA hubs that surround the network and show that they cause a buckling transition akin to that of a 2D elastic thermal sheet in the bulk. Intriguingly, we observe a broad distribution of density and valence of the minicircles, indicating heterogeneous network structure and individualism of different kDNA structures. Finally, we estimate the 2D Young modulus of the network to be orders of magnitude smaller than that of other 2D materials. Abstract:The nucleotide sequence of DNA is the repository of hereditary information. Yet, it is now clear that the DNA itself plays an active role in regulating the ability of the cell to extract its information. Basic biological processes, including control of gene transcription, faithful DNA replication and segregation, maintenance of the genome and cellular differentiation are subject to the conformational and topological properties of DNA in addition to the regulation imparted by the sequence itself. How do these DNA features manifest such striking effects and how does the cell regulate them? In this review, we describe how misregulation of DNA topology can lead to cellular dysfunction. We then address how cells prevent these topological problems. We close with a discussion on recent theoretical advances indicating that the topological problems, themselves, can provide the cues necessary for their resolution by type-2 topoisomerases.

Abstract:Knots are some of the most remarkable topological features in nature. Self-assembly of knotted polymers without breaking or forming covalent bonds is challenging, as the chain needs to be threaded through previously formed loops in an exactly defined order. Here we describe principles to guide the folding of highly knotted single-chain DNA nanostructures as demonstrated on a nano-sized square pyramid. Folding of knots is encoded by the arrangement of modules of different stability based on derived topological and kinetic rules. Among DNA designs composed of the same modules and encoding the same topology, only the one with the folding pathway designed according to the ‘free-end’ rule folds efficiently into the target structure. Besides high folding yield on slow annealing, this design also folds rapidly on temperature quenching and dilution from chemical denaturant. This strategy could be used to design folding of other knotted programmable polymers such as RNA or proteins.

Single-Molecule Morphology of Topologically Digested Olympic Networks

Abstract:The kinetoplast DNA (kDNA) is the archetype of a two-dimensional Olympic network, composed of thousands of DNA minicircles and found in the mitochondrion of certain parasites. The evolution, replication and self-assembly of this structure are fascinating open questions in biology that can also inform us how to realise synthetic Olympic networks in vitro. To obtain a deeper understanding of the structure and assembly of kDNA networks, we sequenced the Crithidia fasciculata kDNA genome and performed high-resolution Atomic Force Microscopy (AFM) and analysis of kDNA networks that had been partially digested by selected restriction enzymes. We discovered that these topological perturbations lead to networks with significantly different geometrical features and morphologies with respect to the unperturbed kDNA, and that these changes are strongly dependent on the class of DNA circles targeted by the restriction enzymes. Specifically, cleaving maxicircles leads to a dramatic reduction in network size once adsorbed onto the surface, whilst cleaving both maxicircles and a minor class of minicircles yields non-circular and deformed structures. We argue that our results are a consequence of a precise positioning of the maxicircles at the boundary of the network, and we discuss our findings in the context of kDNA biogenesis, design of artificial Olympic networks and detection of in vivo perturbations.

Abstract:How knotted proteins fold has remained controversial since the identification of deeply knotted proteins nearly two decades ago. Both computational and experimental approaches have been used to investigate protein knot formation. Motivated by the computer simulations of Bölinger et al. [Bölinger D, et al. (2010) PLoS Comput Biol 6:e1000731] for the folding of the [Formula: see text]-knotted α-haloacid dehalogenase (DehI) protein, we introduce a topological description of knot folding that could describe pathways for the formation of all currently known protein knot types and predicts knot types that might be identified in the future. We analyze fingerprint data from crystal structures of protein knots as evidence that particular protein knots may fold according to specific pathways from our theory. Our results confirm Taylor's twisted hairpin theory of knot folding for the [Formula: see text]-knotted proteins and the [Formula: see text]-knotted ketol-acid reductoisomerases and present alternative folding mechanisms for the [Formula: see text]-knotted phytochromes and the [Formula: see text]- and [Formula: see text]-knotted proteins.

Abstract:Understanding the biological function of knots in proteins and their folding process is an open and challenging question in biology. Recent studies classify the topology and geometry of knotted proteins by analysing the distribution of a protein's planar projections using topological objects called knotoids. We approach the analysis of proteins with the same topology by introducing a topologically inspired statistical metric between their knotoid distributions. We detect geometric differences between trefoil proteins by characterising their entanglement and we recover a clustering by sequence similarity. By looking directly at the geometry and topology of their native states, we are able to probe different folding pathways for proteins forming open-ended trefoil knots. Interestingly, our pipeline reveals that the folding pathway of shallow knotted Carbonic Anhydrases involves the creation of a double-looped structure, differently from what was previously observed for deeply knotted trefoil proteins. We validate this with Molecular Dynamics simulations.

Abstract:This paper gives infinitely many examples of unknot diagrams that are hard, in the sense that the diagrams need to be made more complicated by Reidemeister moves before they can be simplified. In order to construct these diagrams, we prove theorems characterizing when the numerator of the sum of two rational tangles is an unknot. The key theorem shows that the numerator of the sum of two rational tangles [P/Q] and [R/S] is unknotted if and only if PS + QR has absolute value equal to 1. The paper uses these results in studying processive DNA recombination, finding minimal size unknot diagrams, generalizing to collapses to knots as well as to unknots, and in finding unknots with arbirarily high complexity. The paper is self-contained, with a review of the theory of rational tangles and a last section on relationships of the theme of the paper with other aspects of topology and number theory. The present version of the paper contains a correction to Figure 22 of the previous (and published) version, a small expansion to the section on Farey fractions, and an updated reference to the paper "Unknotting unknots" by Henrich and Kauffman.

Motivated by questions from (bio)-physical knot theory, we introduce GridPyM, a Sage compatible Python module that handles grid diagrams. GridPyM focuses on generating and simplifying grids, and on modelling local transformations between them.

Abstract:Topoisomerases are the main enzymes capable of resolving the topological constraints imposed by DNA transactions such as transcription or replication. All bacteria possess topoisomerases of different types. Although bacteria with circular replicons should encounter similar DNA topology issues, the distribution of topoisomerases varies from one bacterium to another, suggesting polymorphic functioning. Recently, several proteins restricting, enhancing or modifying the activity of topoisomerases were discovered, opening the way to a new area of understanding DNA topology management during the bacterial cell cycle. In this review, we discuss the distribution of topoisomerases across the bacterial phylum and current knowledge on the interplay among the different topoisomerases to maintain topological homeostasis.
Multiscale topological analysis of kinetoplast DNA via high-resolution AFM

Abstract:Kinetoplast DNA is a complex nanoscale network, naturally assembled from thousands of interconnected DNA circles within the mitochondrion of certain parasites. Despite the relevance of this molecule to parasitology and the recent discovery of tuneable mechanics, its topology remains highly contested. Here we present a multiscale analysis into the structure of kDNA using a combination of high-resolution atomic force microscopy and custom-designed image analysis protocols. By capturing a notably large set of high-resolution images, we are able to look beyond individual kDNA variations and quantify population properties throughout several length scales. Within the sample, geometric fluctuations of area and mean curvature are observed, corresponding with previous in-vitro measurements. These translate to localised variations in density, with a sample-wide decrease in DNA density from the outer rim of the molecule to the centre and an increase in pore size. Nodes were investigated in a single molecule study, and their estimated connectivity significantly exceeded mean valence, with a high dependence on their position in the network. While node separation was approximately half the minicircle circumference, it followed a strong bimodal distribution, suggesting more complex underlying behaviour. Finally, upon selective digestion of the network, breakdown of the fibril-cap heterogeneity was observed, with molecules expanding less upon immobilisation on the mica surface. Additionally, selective digestion was seen in localised areas of the network, increasing pore size disproportionately. Overall, the combination of high-resolution AFM and single molecule image analysis provides a promising method to the continued investigation of complex nanoscale structures. These findings support the ongoing characterisation of kDNA topology to aid understanding of its biological and mechanical phenomena.

Abstract:The topology of DNA plays a crucial role in the regulation of cellular processes and genome stability. Despite its significance, DNA topology is challenging to explicitly determine due to the length and conformational complexity of individual topologically constrained DNA molecules. We demonstrate unparalleled resolution of complex DNA topologies in aqueous solutions, achieving resolution of the double helix around two intertwined molecules using atomic force microscopy (AFM). We present a new high-throughput automated pipeline to determine DNA topology from raw AFM images, using deep-learning methods to trace the backbone of individual DNA strands and identify crossing points. Our pipeline efficiently handles complications with tracing which arise at these crossings, where the path of each molecule is harder to resolve, to determine which molecule passes over which. By accurately tracing the DNA path through every crossing, we determine the topology of plasmids, knots and catenanes from the Xer recombination system. In doing so we uncover a recurrent depositional effect and reveal its origins using coarse-grained simulations. Finally, we demonstrate the wide applicability of this method by determining the structure of stalled replication intermediates from egg extracts, including theta structures and late replication products. Our approach can be applied to a range of DNA and RNA structures, including those interacting with proteins, and opens avenues for understanding fundamental biological processes which are regulated by or affect DNA topology.
