Abstract:Fruit color is one of the most important external qualities of pear (Pyrus pyrifolia) fruits. However, the mechanisms that control russet skin coloration in pear have not been well characterized. Here, we explored the molecular mechanisms that determine the russet skin trait in pear using the F-1 population derived from a cross between russet skin ('Niitaka') and non-russet skin ('Dangshansu') cultivars. Pigment measurements indicated that the lignin content in the skin of the russet pear fruits was greater than that in the non-russet pear skin. Genetic analysis revealed that the phenotype of the russet skin pear is associated with an allele of the PpRus gene. Using bulked segregant analysis combined with the genome sequencing (BSA-seq), we identified two simple sequence repeat (SSR) marker loci linked with the russet-colored skin trait in pear. Linkage analysis showed that the PpRus locus maps to the scaffold NW_008988489.1: 53297-211921 on chromosome 8 in the pear genome. In the mapped region, the expression level of LOC103929640 was significantly increased in the russet skin pear and showed a correlation with the increase of lignin content during the ripening period. Genotyping results demonstrated that LOC103929640 encoding the transcription factor MYB36 is the causal gene for the russet skin trait in pear. Particularly, a W-box insertion at the PpMYB36 promoter of russet skin pears is essential for PpMYB36-mediated regulation of lignin accumulation and russet coloration in pear. Overall, these results show that PpMYB36 is involved in the regulation of russet skin trait in pear.

Abstract:Plant non-specific lipid transfer proteins (nsLTPs) are a group of small, cryptic proteins that can reversibly bind and transport hydrophobic molecules. Studies have shown that nsLTPs can play important roles in various plant physiological processes, such as the transport of cuticular lipids, cutin synthesis, pathogen defence and abiotic stress responses. To date, a comprehensive analysis of the nsLTP gene family is still lacking in pear and other sequenced Rosaceae species. Here, 338 nsLTP genes were identified in eight Rosaceae fruit species, including 58 nsLTPs in Chinese white pear. The nsLTP family genes could be divided into four groups based on a detailed phylogenetic analysis and classification criteria in model plants. Multiple characteristics of 58 nsLTP genes in Chinese white pear were analysed, including their phylogeny, conserved motifs, chromosome locations, and cis-elements in the promoter sequences. Based on both RNA-Seq and qRT-PCR analyses, it was predicted that Pbr041771.1 might participate in cuticular wax translocation. The subcellular localisation results showed that Pbr041771.1 was localised in the plasma membrane. All results provide valuable information enhancing our understanding of the evolution and functional roles of nsLTP family genes.
PpyLTP36 and PpyLTP39 are involved in the transmembrane transport of cuticular wax and are associated with the occurrence of pear fruit russeting

Abstract:Non-specific lipid-transfer proteins (nsLTPs) are a group of small, cysteine-rich proteins that are involved in the transport of cuticular wax and other lipid compounds. Accumulating evidence suggests that dynamic changes in cuticular waxes are strongly associated with fruit russeting, an undesirable visual quality that negatively affects consumer appeal in pears. Currently, the regulatory role of nsLTPs in cuticular wax deposition and pear fruit skin russeting remains unclear. Here, we characterized the variations of cuticular waxes in non-treated (russeted) and preharvest bagging treated (non-russeted) pear fruits throughout fruit development and confirmed that the contents of cuticular waxes were significantly negatively correlated with the occurrence of pear fruit russeting. Based on RNA-Sequencing (RNA-Seq) and quantitative real-time PCR (qRT-PCR) analyses, two nsLTP genes (PpyLTP36 and PpyLTP39) were identified, which exhibited high expression levels in non-russeted pear fruit skins and were significantly repressed during fruit skin russeting. Subcellular localization analysis demonstrated that PpyLTP36 and PpyLTP39 were localized to the plasma membrane (PM). Further, transient Virus-Induced Gene Silencing (VIGS) analyses of PpyLTP36 and PpyLTP39 in pear fruits significantly reduced cuticular wax deposition. In conclusion, PpyLTP36 and PpyLTP39 are involved in the transmembrane transport of cuticular wax and are associated with pear fruit skin russeting.

Abstract:With the progenies produced from the cross Pyrus pyrifolia Nakai ‘Whangkeumbae’× Pyrus bretschneideri Rehd.‘Dangshansu’,the method of bulked segregant analysis(BSA) was used to identify molecular markers linked to the trait of fruit russet skin in pear.Two hundred and eighty one pairs of SSR primers derived from pear and apple genome were screened.Two SSR markers,CH01c06 and Hi20b03,which linked to russet skin of fruit at a distance of 4.8 cM and 12.0 cM,respectively,were obtained.This suggests that the gene which determines fruit russet skin be located on LG8 of the pear consensus genetic map.
MYB1R1 and MYC2 Regulate ω-3 Fatty Acid Desaturase Involved in ABA-Mediated Suberization in the Russet Skin of a Mutant of ‘Dangshansuli’ (Pyrus bretschneideri Rehd.)

Abstract:Russeting, a disorder of pear fruit skin, is mainly caused by suberin accumulation on the inner part of the outer epidermal cell layers. ABA was identified as a crucial phytohormone in suberification. Here, we demonstrated that the ABA content in russet pear skin was higher than in green skin. Then, ABA was applied to explore the changes in phenotype and suberin composition coupled with RNA-Seq and metabolomics to investigate the probably regulatory pathway of ABA-mediated suberification. The results showed that ABA treatment increased the expression of ω-3 fatty acid desaturase (FAD) and the content of α-linolenic acid. We identified 17 PbFADs in white pear, and the expression of PbFAD3a was induced by ABA. In addition, the role of PbFAD3a in promoting suberification has been demonstrated by overexpression in Arabidopsis and VIGS assays in the fruitlets. GUS staining indicated that the promoter of PbFAD3a was activated by ABA. Furthermore, MYC2 and MYB1R1 have been shown to bind to the PbFAD3a promoter directly and this was induced by ABA via yeast one-hybrid (Y1H) screening and qRT–PCR. In summary, our study found that ABA induces the expression of MYC2 and MYB1R1 and activates the PbFAD3a promoter, contributing to the formation of russet pear skin. Functional identification of key transcription factors will be the goal of future research. These findings reveal the molecular mechanism of ABA-mediated suberization in the russet skin and provide a good foundation for future studies on the formation of russet skin.

Abstract:Superficial scald of pear fruit is a physiological disorder that easily occurs during cold storage and seriously affects pear eating quality and commodity value. It is important to study the mechanism of superficial scald disorder. Our previous study reported that the incidence of superficial scald of calcium chloride (CaCl2)-treated pear fruit during storage was significantly lower than that of untreated fruit. In this study, we found that the accumulation of lignin in CaCl2-treated fruit was significantly lower than that of untreated fruit. The expression of the Pb4CL2 gene in the lignin synthesis pathway was downregulated in the CaCl2-treated fruit. The lignification level of the fruit overexpressing Pb4CL2 was significantly higher than that of the empty vector fruit. Therefore, we speculate that downregulation of Pb4CL2 after CaCl2 treatment plays an important role in CaCl2 inhibiting superficial scald disorder by affecting lignin accumulation in pear fruit.

Abstract:Delta 1-Pyrroline-5-carboxylate synthetase (P5CS) acts as the rate-limiting enzyme in the biosynthesis of proline in plants. Although P5CS plays an essential role in plant responses to environmental stresses, its biological functions remain largely unclear in pear (Pyrus betulifolia). In the present study, 11 putative pear P5CSs (PbP5CSs) were identified by comprehensive bioinformatics analysis and classified into five subfamilies. Segmental and tandem duplications contributed to the expansion and evolution of the PbP5CS gene family. Various cis-acting elements associated with plant development, hormone responses, and/or stress responses were identified in the promoters of PbP5CS genes. To investigate the regulatory roles of PbP5CS genes in response to abiotic and biotic stresses, gene expression patterns in publicly available data were explored. The tissue-specific expressional dynamics of PbP5CS genes indicate potentially important roles in pear growth and development. Their spatiotemporal expression patterns suggest key functions in multiple environmental stress responses. Transcriptome and real-time quantitative PCR analyses revealed that most PbP5CS genes exhibited distinct expression patterns in response to drought, waterlogging, salinity-alkalinity, heat, cold, and infection by Alternaria alternate and Gymnosporangium haraeanum. The results provide insight into the versatile functions of the PbP5CS gene family in stress responses. The findings may assist further exploration of the physiological functions of PbP5CS genes for the development and enhancement of stress tolerance in pear and other fruits.
Pperf1b-Like Enhances Lignin Synthesis in Pear (pyrus Pyrifolia) ‘Hard-End’ Fruit

Abstract:Hard-end is a disorder that occurs in pear fruit. However, the mechanisms that are involved in its development are poorly understood. In this study, we mainly explored the relationship between ethylene response factor ( PpERF1b-like ) and hard-end in pear. The ethylene production rate and the expression of PpERF1b-like in hard-end fruit were higher than those of normal fruit at 90 and 120 days after anthesis. Ethephon treatment promoted the accumulation of lignin and the expression of PpERF1b-like in normal fruit. After transient overexpression of PpERF1b-like and transient expressed its antisense construct in ‘Whangkeumbae’ pear, histochemical staining of lignin showed that the lignification degree was increased in the fruit transformed with sense construct, but decreased in the fruit transformed with antisense construct of PpERF1b-like . In addition, both lignin and gene expression of pear callus mediated by Agrobacterium tumefaciens with overexpression of PpERF1b-like were consistent with the above results. Thus, PpERF1b-like may play a significant role in the regulation and accumulation of lignin in hard-end pear fruit. Collectively, these results suggested that PpERF1b-like gene enhances the occurrence of hard-end of pear fruits through promoting lignin synthesis.
Analysis of the β-Glucosidase Family Reveals Genes Involved in the Lignification of Stone Cells in Chinese White Pear (Pyrus bretschneideri Rehd.)

Abstract:BGLU β-glucosidases in glycoside hydrolase family 1 (GH1) are involved in many processes of plant secondary metabolism. In particular, its de-glycosylation function plays an important role in the transport of lignin monolignols. No comprehensive study of the BGLU family in Chinese pear (Pyrus bretschneideri Rehd.) has been reported yet. In this study, the 50 BGLU family members from Chinese white pear were identified. Three candidate genes, PbBGLU1, PbBGLU15, and PbBGLU16, that may be involved in lignin synthesis were screened by bioinformatics analysis and qRT-PCR. Subcellular localization showed that all three of these candidate genes were expressed in the extracellular region. Then, we analyzed the functions of PbBGLU1 and PbBGLU16. In situ hybridization analysis showed that PbBGLU1 transcripts were not only localized to some pulp cell walls, lignin deposition, and stone cell areas of a pear fruit, but that was also a small amount of enrichment in normal pear flesh cells. PbBGLU16 transcripts were only enriched in lignin deposition and stone cell areas of pear fruit. Enzyme activity analysis revealed that GST-PbBGLU1 and GST-PbBGLU16 had a stronger activity and higher catalytic efficiency for coniferin than syringin. In addition, GST-PbBGLU16 exhibited the higher activity and catalytic efficiency for the two substrates compared with GST-PbBGLU1. The transformation of PbBGLU1 and PbBGLU16 into Arabidopsis identified that the lignin contents of Arabidopsis BGLU-45 mutant, PbBGLU1-RE, and PbBGLU16-RE were not changed than that of wild-type. However, compared with wild-type Arabidopsis, the overexpression of the plant's lignin increased in varying degrees. The effect of PbBGLU16 on the lignin increment was greater than that of PbBGLU1 in Arabidopsis. In pear fruits, with transient overexpression of PbBGLU1, the contents of lignin and stone cells were significantly higher (0.01 < P < 0.05) than those with empty vector injection pear fruits. After transient expression of PbBGLU16, lignin in pear fruit increased significantly (0.01 < P < 0.05) and stone cells showed a very significant difference (P < 0.01) compared with the control group. However, RNA interference silenced these two genes in pear fruit, which seemed to have no impression on lignin and stone cells. This study provides a molecular biological basis for improving pear fruit quality at the molecular level.
PpNAC187 Enhances Lignin Synthesis in ‘whangkeumbae’ Pear (pyrus Pyrifolia) ‘Hard-End’ Fruit

Abstract:A disorder in pears that is known as ‘hard-end’ fruit affects the appearance, edible quality, and market value of pear fruit. RNA-Seq was carried out on the calyx end of ‘Whangkeumbae’ pear fruit with and without the hard-end symptom to explore the mechanism underlying the formation of hard-end. The results indicated that the genes in the phenylpropanoid pathway affecting lignification were up-regulated in hard-end fruit. An analysis of differentially expressed genes (DEGs) identified three NAC transcription factors, and RT-qPCR analysis of PpNAC138, PpNAC186, and PpNAC187 confirmed that PpNAC187 gene expression was correlated with the hard-end disorder in pear fruit. A transient increase in PpNAC187 was observed in the calyx end of ‘Whangkeumbae’ fruit when they began to exhibit hard-end symptom. Concomitantly, the higher level of PpCCR and PpCOMT transcripts was observed, which are the key genes in lignin biosynthesis. Notably, lignin content in the stem and leaf tissues of transgenic tobacco overexpressing PpNAC187 was significantly higher than in the control plants that were transformed with an empty vector. Furthermore, transgenic tobacco overexpressing PpNAC187 had a larger number of xylem vessel elements. The results of this study confirmed that PpNAC187 functions in inducing lignification in pear fruit during the development of the hard-end disorder.
Characterization and expression analysis of PbEXP genes in the epidermis of pear (Pyrus bretschneideri Rehd.)

Abstract:In the present study, “Dangshansuli” (wild type, WT) and its russet mutant “Xiusu” (mutant type, MT) were used to characterize the PbEXPs in “Dangshansuli” as well as the role of IAA in mediating the expression of PbEXPss. Forty-one expansins were identified in WT and divided into EXPA, EXPB, EXLA and EXLB families. In the same EXP family, they shared similar exon–intron structure and phylogenetic characters. Eight of 41 expansin genes, screened from the transcriptome of WT and its russet mutant “Xiusu”, exhibited differential expression patterns in the epidermis of both WT and MT with the development of pear fruit. In addition, the correlation coefficients between IAA content and expression of expansins of PbEXPB3b and PbEXP4a in MT were 0.763 and 0.762, respectively. After treatments with IAA, NPA and AVG, the expression levels of PbEXPB3b and PbEXP4a changed significantly 15, 30, or 45 days after full bloom (DAFB). The longitudinal and vertical diameters of the epidermis of WT and MT at different stages were measured. We found that high IAA levels enhanced the expression of PbEXPB3b and PbEXP4a in epidermis of MT at the russet turning stage of 75–100 DAFB, which promoted cell expansion and microcrack occurrence and led to russet on the pear fruits.

Abstract:The mature fruit skin of ‘Dangshansuli’ pear (Pyrus bretchnederi Rehd.) is yellow-green, but the fruit of the mutant, ‘Xiusu’, is russetted. To understand the mechanism of russet formation, the suppression subtractive hybridization libraries were used to screen for differentially expressed genes between the wild type pear and the mutant. Three hundred and twenty nine and 366 unigenes were obtained from 934 and 929 colonies in the forward and reverse libraries, respectively. The results indicated that phenylpropanoid metabolism, ethylene metabolism and secondary metabolism might be involved in the russet formation process, and fruit skin is likely to be regulated by lignin synthesis, polyamine and H2O2 signalling. Furthermore, the accumulation of lignin and H2O2, together with up-regulated POD enzyme genes expression in the exocarp of ‘Xiusu’ compare with ‘Dangshansuli’ pear control, provided a comprehensive transcriptomics view on the coordination of the russet formation of mutant pear.

Abstract:Glycine-aspartic acid‑serine-leucine (GDSL) type lipases/esterases genes play critical roles in plant development and are related to the responses to abiotic and biotic stress. However, little is known about the GDSL family in pear (Pyrus spp.). Studies have shown GDSL-domain proteins play key roles in suberin deposition. Suberin deposition in the fruit epidermis, also called russeting, is an important defect that negatively affects consumer's appeal in some fruit species, such as pear, apple and grapevine. Fruit russeting is mainly associated with cuticle microcracking and suberin accumulation in the inner part of the epidermal cell walls. To gain insight into the role of the GDSL gene family in suberin deposition and russet development in pear, we performed a genome-wide characterization of the GDSL family, including their identification, chromosomal localization, phylogenetic relationships, and expression patterns, in different tissues/organs in pear. One hundred and thirteen GDSL-type lipases/esterases genes were identified in the pear genome, and a phylogenetic analysis revealed that GDSL family can be classified into four distinct groups. Thirty GDSL genes were co-expressed with five homolog pear genes of three well-known suberin biosynthesis Arabidopsis genes (AtGPAT5, AtASFT, and AtCYP86B1) in the transcriptional co-expression network during pear fruit development. Among the 30 co-expressed GDSL genes, twelve genes were further analyzed by quantitative Real-time PCR, and the results showed the expression levels of the 12 genes were different between the russet exocarp and green exocarp of sand pear at different fruit development stages. Our study provides a detailed overview of the GDSL gene family and lays the foundation for future functional characterization of GDSL genes in P. bretschneideri.

Abstract:Abstract Basic leucine zipper (bZIP) is a conserved transcription factor (TF) widely present in eukaryotes, and it plays an important role in regulating plant growth and stress responses. To better understand the white pear bZIP gene family, comprehensive bioinformatics analysis of the pear genome was performed. A total of 84 PbbZIP genes were identified, which were divided into 13 subfamilies by phylogenetic analysis. The 84 PbbZIP genes were all located in the nucleus, and 77 of those genes were unevenly distributed across the 17 chromosomes of white pear. The other 7 PbbZIP genes were located on the scaffold. Subsequent expression profile analysis showed that PbbZIP genes in exocarp were significantly upregulated or downregulated in ‘Huangguan’ pear with brown spot (BS) compared with healthy pear and in response to hormonal treatment with gibberellin A3 (GA3). These results provide helpful insights into the characteristics of PbbZIP genes and their responses to BS in ‘Huangguan’ pear.

In addition, some peroxidases also play roles in plant lignification. In this study, a total of 114 PRX (designated PbPRXs) genes were identified in the pear (Pyrus bretschneideri Rehd) genome based on systematic analysis. These PRX genes were divided into 12 groups based on their phylogenetic relationships. We performed systematic bioinformatics analysis of the PRX genes, including analysis of gene structures, conserved motifs, phylogenetic relationships, and gene expression patterns during pear fruit growth. The PbPRXs are unevenly distributed on the 17 pear chromosomes and some of them on other scaffolds. Gene duplication event analysis indicated that whole-genome duplication (WGD) and segmental duplication play key roles in PRX gene amplification. Ka/Ks analysis suggested that most duplicated PbPRXs experienced purifying selection, with limited functional divergence during the duplication events. Furthermore, the analysis indicated that those highly expressed genes might play significant roles in the lignification of cells to form stone cells in pear fruit. We examined the expression of those highly expressed genes during fruit growth using quantitative real-time PCR (qRT-PCR), verifying differential expression patterns at different stages of fruit. This study provides useful information for further functional analysis of the PRX gene family in pears.

Abstract:Abstract Background Stone cells in fruits of pear ( Pyrus pyrifolia ) negatively influence fruit quality because their lignified cell walls impart a coarse and granular texture to the fruit flesh. Results We generate RNA-seq data from the developing fruits of 206 pear cultivars with a wide range of stone cell contents and use a systems genetics approach to integrate co-expression networks and expression quantitative trait loci (eQTLs) to characterize the regulatory mechanisms controlling lignocellulose formation in the stone cells of pear fruits. Our data with a total of 35,897 expressed genes and 974,404 SNPs support the identification of seven stone cell formation modules and the detection of 139,515 eQTLs for 3229 genes in these modules. Focusing on regulatory factors and using a co-expression network comprising 39 structural genes, we identify PbrNSC as a candidate regulator of stone cell formation. We then verify the function of PbrNSC in regulating lignocellulose formation using both pear fruit and Arabidopsis plants and further show that PbrNSC can transcriptionally activate multiple target genes involved in secondary cell wall formation. Conclusions This study generates a large resource for studying stone cell formation and provides insights into gene regulatory networks controlling the formation of stone cell and lignocellulose.

An Integrated Transcriptome and Proteome Analysis Reveals New Insights into Russeting of Bagging and Non-Bagging "Golden Delicious" Apple

Abstract:Apple skin russeting naturally occurs in many varieties, particularly in "Golden Delicious" and its pedigree, and is regarded as a non-invasive physiological disorder partly caused by excessive deposition of lignin. However, the understanding of its molecular mechanism is still limited. In this study, we used iTRAQ (isobaric tags for relative and absolute quantitation) and RNA-seq to detect the changes in the expression levels of genes and proteins in three developmental stages of russeting formation, in russeted (non-bagging) and non-russeted (bagging) skin of "Golden Delicious" apple. 2856 differentially expressed genes and 942 differentially expressed proteins in the comparison groups were detected at the transcript level and protein level, respectively. A correlation analysis of the transcriptomics and proteomics data revealed that four genes (MD03G1059200, MD08G1009200, MD17G1092400, and MD17G1225100) involved in lignin biosynthesis are significant changed during apple russeting formation. Additionally, 92 transcription factors, including 4 LIM transcription factors, may be involved in apple russeting formation. Among them, one LIM transcription factor (MD15G1068200) was capable of binding to the PAL-box like (CCACTTGAGTAC) element, which indicated it was potentially involved in lignin biosynthesis. This study will provide further views on the molecular mechanisms controlling apple russeting formation.

Abstract:Abstract Background Canopy architecture is critical in determining the light environment and subsequently the photosynthetic productivity of fruit crops. Numerous CCT domain-containing genes are crucial for plant adaptive responses to diverse environmental cues. Two CCT genes, the orthologues of AtPRR5 in pear, have been reported to be strongly correlated with photosynthetic performance under distinct canopy microclimates. However, knowledge concerning the specific expression patterns and roles of pear CCT family genes ( PbCCTs ) remains very limited. The key roles played by PbCCTs in the light response led us to examine this large gene family in more detail. Results Genome-wide sequence analysis identified 42 putative PbCCTs in the genome of pear ( Pyrus bretschneideri Rehd.). Phylogenetic analysis indicated that these genes were divided into five subfamilies, namely, COL (14 members), PRR (8 members), ZIM (6 members), TCR1 (6 members) and ASML2 (8 members). Analysis of exon–intron structures and conserved domains provided support for the classification. Genome duplication analysis indicated that whole-genome duplication/segmental duplication events played a crucial role in the expansion of the CCT family in pear and that the CCT family evolved under the effect of purifying selection. Expression profiles exhibited diverse expression patterns of PbCCTs in various tissues and in response to varying light signals. Additionally, transient overexpression of PbPRR2 in tobacco leaves resulted in inhibition of photosynthetic performance, suggesting its possible involvement in the repression of photosynthesis. Conclusions This study provides a comprehensive analysis of the CCT gene family in pear and will facilitate further functional investigations of PbCCTs to uncover their biological roles in the light response.

Abstract:Lignified stone cells substantially reduce fruit quality. Therefore, it is desirable to inhibit stone cell development using genetic technologies. However, the molecular mechanisms regulating lignification are poorly understood in fruit stone cells. In this study, we have shown that microRNA (miR) miR397a regulates fruit cell lignification by inhibiting laccase (LAC) genes that encode key lignin biosynthesis enzymes. Transient overexpression of PbrmiR397a, which is the miR397a of Chinese pear (Pyrus bretschneideri), and simultaneous silencing of three LAC genes reduced the lignin content and stone cell number in pear fruit. A single nucleotide polymorphism (SNP) identified in the promoter of the PbrmiR397a gene was found to associate with low levels of fruit lignin, after analysis of the genome sequences of sixty pear varieties. This SNP created a TCA element that responded to salicylic acid to induce gene expression as confirmed using a cell-based assay system. Furthermore, stable overexpression of PbrmiR397a in transgenic tobacco plants reduced the expression of target LAC genes and decreased the content of lignin but did not change the ratio of syringyl- and guaiacyl-lignin monomers. Consistent with reduction in lignin content, the transgenic plants showed fewer numbers of vessel elements and thinner secondary walls in the remaining elements compared to wild-type control plants. This study has advanced our understanding of the regulation of lignin biosynthesis and provided useful molecular genetic information for improving pear fruit quality.
