Abstract:Oligonucleotides are advancing as essential materials for the development of new therapeutics, artificial genes, or in storage of information applications. Hitherto, our capacity to write (i.e., synthesize) oligonucleotides is not as efficient as that to read (i.e., sequencing) DNA/RNA. Alternative, biocatalytic methods for the de novo synthesis of natural or modified oligonucleotides are in dire need to circumvent the limitations of traditional synthetic approaches. This Perspective article summarizes recent progress made in controlled enzymatic synthesis, where temporary blocked nucleotides are incorporated into immobilized primers by polymerases. While robust protocols have been established for DNA, RNA or XNA synthesis is more challenging. Nevertheless, using a suitable combination of protected nucleotides and polymerase has shown promises to produce RNA oligonucleotides even though the production of long DNA/RNA/XNA sequences (>1000 nt) remains challenging. We surmise that merging ligase- and polymerase-based synthesis would help to circumvent the current shortcomings of controlled enzymatic synthesis.

Abstract:RNA oligonucleotides have emerged as a powerful therapeutic modality to treat disease, yet current manufacturing methods may not be able to deliver on anticipated future demand. Here, we report the development and optimization of an aqueous-based, template-independent enzymatic RNA oligonucleotide synthesis platform as an alternative to traditional chemical methods. The enzymatic synthesis of RNA oligonucleotides is made possible by controlled incorporation of reversible terminator nucleotides with a common 3′- O -allyl ether blocking group using new CID1 poly(U) polymerase mutant variants. We achieved an average coupling efficiency of 95% and demonstrated ten full cycles of liquid phase synthesis to produce natural and therapeutically relevant modified sequences. We then qualitatively assessed the platform on a solid phase, performing enzymatic synthesis of several N + 5 oligonucleotides on a controlled-pore glass support. Adoption of an aqueous-based process will offer key advantages including the reduction of solvent use and sustainable therapeutic oligonucleotide manufacturing.

Due to the inherent limits of solid-phase synthesis and in vitro transcription, alternative, biocatalytic approaches are in dire need to facilitate the production of RNA oligonucleotides. Here, we present a first step towards the controlled enzymatic synthesis of RNA oligonucleotides. We have explored the possibility of a simple protection step of the vicinal cis-diol moiety to temporarily block ribonucleotides. We demonstrate that pyrimidine nucleotides protected with acetals, particularly 2',3'-O-isopropylidene, are well-tolerated by the template-independent RNA polymerase PUP (polyU polymerase) and highly efficient coupling reactions can be achieved within minutes – an important feature for the development of enzymatic de novo synthesis protocols. Even though purines are not equally well-tolerated, these findings clearly demonstrate the possibility of using cis-diol-protected ribonucleotides combined with template-independent polymerases for the stepwise construction of RNA oligonucleotides.

Abstract:With the rapid development of RNA related studies,RNA synthesis technology is further challenged from two aspects of quality and quantity. At present there are mainly two methods for RNA synthesis,chemical synthesis and enzymatic synthesis. By the commercialized chemical way,the synthesis of RNA with < 90 bases is achieved;however,the cost of the synthesis is relatively high, which leads the initiation of many researches in difficulty. Compared to the chemical way,the enzymatic synthesis presents the characteristics of the high efficiency and mild reaction conditions,and by it a long sequence of RNA can be synthesized,thus,it is an efficient and low-cost measure for RNA synthesis. The enzymatic production of RNA is in two steps,transcription and processing of initial transcripts. The transcription may be further classified into the linear transcription and the rolling circle transcription model,with which the characteristics of initial transcripts vary,and the corresponding processing methods should adapted to the varied initial transcripts,thereby,the accurate target RNA products may be obtained. Recently,as the exploration of enzymatic synthesis continues,many novel transcription and processing strategies have been developed. In this review,the mechanisms,characteristics and problems of the transcription models and processing methods in enzymatic synthesis were summarized,aiming at providing the references for further study and selective utilization of enzymatic synthesis of RNA.

Abstract:Information-bearing nucleic acids display universal 3'-5' linkages, but regioisomeric 2'-5' linkages occur sporadically in non-enzymatic RNA synthesis and may have aided prebiotic RNA replication. Herein we report on the enzymatic synthesis of both DNA and RNA with site-specific 2'-5' linkages by an engineered polymerase using 3'-deoxy- or 3'-O-methyl-NTPs as substrates. We also report the reverse transcription of the resulting modified nucleic acids back to 3'-5' linked DNA with good fidelity. This enables a fast and simple method for "structural mutagenesis" by the position-selective incorporation of 2'-5' linkages, whereby nucleic acid structure and function may be probed through local distortion by regioisomeric linkages while maintaining the wild-type base sequence as we demonstrate for the 10-23 RNA endonuclease DNAzyme.

Abstract:Ribonucleic acids play a vital role in living organisms. Many of their cellular functions depend critically on chemical modification. Methods to modify RNA in a controlled manner – both in vitro and in vivo – are thus essential to evaluate and understand RNA biology at the molecular and mechanistic levels. The diversity of modifications, combined with the size and uniformity of RNA (made up of only 4 nucleotides) makes its site-specific modification a challenging task that needs to be addressed by complementary approaches. One such approach is solid-phase RNA synthesis. We discuss recent developments in this field, starting with new protection concepts in the ongoing effort to overcome current size limitations. We continue with selected modifications that have posed significant challenges for their incorporation into RNA. These include deazapurine bases required for atomic mutagenesis to elucidate mechanistic aspects of catalytic RNAs, and RNA containing xanthosine, N4-acetylcytidine, 5-hydroxymethylcytidine, 3-methylcytidine, 2'-OCF3, and 2'-N3 ribose modifications. We also discuss the all-chemical synthesis of 5'-capped mRNAs and the enzymatic ligation of chemically synthesized oligoribonucleotides to obtain long RNA with multiple distinct modifications, such as those needed for single-molecule FRET-studies. Finally, we highlight promising developments in RNA-catalyzed RNA modification using cofactors that transfer bioorthogonal functionalities.

Abstract:A route to prepare ribonucleoside triphosphates featuring a 3'-aminoxy (3'-O-NH2) removable blocking group is reported here. We then show that versions of two DNA polymerases, human DNA polymerase theta and mimiviral PrimPol, accept these triphosphates as substrates to add single nucleotides to an RNA primer under engineered conditions. Cleaving the O-N bond in the 3'-O-NH2 group within the extended primer regenerates the 3'-OH group, facilitating subsequent polymerase cycles that add a second, selected, nucleotide. These enzymes and triphosphates together enable template-independent enzymatic RNA synthesis (TIERS) exploiting a cyclic reversible termination framework. The study shows that this process is ready for instrument adaptation by using it to add three ribonucleotides in three cycles using an engineered Pol theta. This work creates a new way to synthesize RNA with a de novo defined sequence, without requiring the protecting groups, hazardous solvents, and sensitive reagents that bedevil phosphoramidite-based RNA synthesis.

An RNA ligase-mediated method for the efficient creation of large, synthetic RNAs

Abstract:RNA ligation has been a powerful tool for incorporation of cross-linkers and nonnatural nucleotides into internal positions of RNA molecules. The most widely used method for template-directed RNA ligation uses DNA ligase and a DNA splint. While this method has been used successfully for many years, it suffers from a number of drawbacks, principally, slow and inefficient product formation and slow product release, resulting in a requirement for large quantities of enzyme. We describe an alternative technique catalyzed by T4 RNA ligase instead of DNA ligase. Using a splint design that allows the ligation junction to mimic the natural substrate of RNA ligase, we demonstrate several ligation reactions that appear to go nearly to completion. Furthermore, the reactions generally go to completion within 30 min. We present data evaluating the relative importance of various parameters in this reaction. Finally, we show the utility of this method by generating a 128-nucleotide pre-mRNA from three synthetic oligoribonucleotides. The ability to ligate synthetic or in vitro transcribed RNA with high efficiency has the potential to open up areas of RNA biology to new functional and biophysical investigation. In particular, we anticipate that site-specific incorporation of fluorescent dyes into large RNA molecules will yield a wealth of new information on RNA structure and function.

An Expanded Substrate Scope for Cross-Chiral Ligation Enables Efficient Synthesis of Long L-RNAs

Abstract:Despite the growing interest in mirror-image L-oligonucleotides, both as a robust nucleic acid analogue and as an artificial genetic polymer, their broader adoption in research and medicine remains hindered by challenges associated with the synthesis of long sequences, especially for L-RNA. Herein, we present a novel strategy for assembling long L-RNAs via the joining of two or more shorter fragments using cross-chiral ligase ribozymes together with new substrate activation chemistry. We show that 5'-monophosphorylated L-RNA, which is readily prepared by solid phase synthesis, can be activated by chemical attachment of a 5'-adenosine monophosphate (AMP) or diphosphate (ADP), yielding 5'-adenosyl (di- or tri-) phosphate L-RNA. The activation reaction is performed in mild aqueous conditions, proceeds efficiently with short or large L-RNA, and, yielding few biproducts, requires little or no further purification after activation. Importantly, both groups, when added to L-RNA, are compatible with ribozyme-mediated ligation, with the 5'-adenosyl triphosphate permitting rapid and efficient joining of multiple, long L-RNA strands. This is exemplified by the assembly of a 129-nt L-RNA molecule via a single cross-chiral ligation event. Overall, by relying on ribozymes that can be readily prepared by in vitro transcription and L-RNA substrates that can be activated through simple chemistry, these methods are expected to make long L-RNAs more accessible to a wider range of researchers and facilitate the expansion of L-ON-based technologies.

Promoter-independent synthesis of chemically modified RNA by human DNA polymerase θ variants

Abstract:Synthetic RNA oligonucleotides composed of canonical and modified ribonucleotides are highly effective for RNA antisense therapeutics and RNA-based genome engineering applications utilizing CRISPR-Cas9. Yet, synthesis of synthetic RNA using phosphoramidite chemistry is highly inefficient and expensive relative to DNA oligonucleotides, especially for relatively long RNA oligonucleotides. Thus, new biotechnologies are needed to significantly reduce costs, while increasing synthesis rates and yields of synthetic RNA. Here, we engineer human DNA polymerase theta (Polθ) variants and demonstrate their ability to synthesize long (95-200 nt) RNA oligonucleotides with canonical ribonucleotides and ribonucleotide analogs commonly used for stabilizing RNA for therapeutic and genome engineering applications. In contrast to natural promoter-dependent RNA polymerases, Polθ variants synthesize RNA by initiating from DNA or RNA primers, which enables the production of RNA without short abortive byproducts. Remarkably, Polθ variants show the lower capacity to misincorporate ribonucleotides compared to T7 RNA polymerase. Automation of this enzymatic RNA synthesis technology can potentially increase yields while reducing costs of synthetic RNA oligonucleotide production.

Abstract:Methods for the chemical synthesis of RNA have been available for almost half century, and presently, RNA could be chemically synthesized by automated synthesizers, using protected ribonucleosides preactivated as phosphoramidites, which has already been covered by many reviews. In addition to advancement on synthetic methods, a variety of modifications have also been made on the synthesized oligonucleotides, and previous reviews on the general synthesis of RNAs have not covered this area. In this tutorial review, three types of modifications have been summarized standing at the viewpoint of medicinal chemistry: (1) modifications on nucleobase, comprising substituent introduction and replacement with pseudobase; (2) modifications on ribose, consisting of modifications on the 2', 3' or 5'-position, alternation of configuration, and conformational restriction on ribose; (3) modifications on internucleoside linkages, including amide, formacetal, sulfide, sulfone, ether, phosphorothiolate and phosphorothioate linkages. Synthetic methods achieving these modifications along with the functions or values of these modifications have also been discussed and commented on.

Abstract:Closing the loop: The artificial 6BX22 deoxyribozyme (in green) synthesizes naturally occurring lariat RNAs in one step from readily available linear RNA substrates. The exquisite site selectivity of this macrocyclization reaction — which can form a 1597-membered ring in 72 % yield with <0.1 % side products — highlights the utility of catalytic DNA for transformations that are not possible with traditional synthetic methods. Abstract:Oligoribonucleotides containing a 5′-phosphorothiolate linkage have provided effective tools to study the mechanisms of RNA catalysis, allowing resolution of kinetic ambiguity associated with mechanistic dissection and providing a strategy to establish linkage between catalysis and specific functional groups. However, challenges associated with their synthesis have limited wider application of these modified nucleic acids. Here, we describe a general semisynthetic strategy to obtain these oligoribonucleotides reliably and relatively efficiently. The approach begins with the chemical synthesis of an RNA dinucleotide containing the 5′-phosphorothiolate linkage, with the adjacent 2′-hydroxyl group protected as the photolabile 2′-O-o-nitrobenzyl or 2′-O-α-methyl-o-nitrobenzyl derivative. Enzymatic ligation of the 2′-protected dinucleotide to transcribed or chemically synthesized 5′ and 3′ flanking RNAs yields the full-length oligoribonucleotide. The photolabile protecting group increases the chemical stability of these highly activated oligoribonucleotides during synthesis and long-term storage but is easily removed with UV irradiation under neutral conditions, allowing immediate use of the modified RNA in biochemical experiments.
Selective Nonenzymatic Formation of Biologically Common RNA Hairpins

Abstract:While the prebiotic synthesis of the building blocks of life is well supported experimentally, no chemical process is known to selectively yield common biological RNA sequences and structures. RNA oligomers carrying functional information are generally believed to emerge from a large pool of random sequences as a result of Darwinian evolution. Herein, we profiled the nonenzymatic partitioning of randomized RNA overhangs into ligated products via two competing prebiotic pathways: loop-closing ligation and splint-directed ligation, using deep sequencing. Comprehensive sequence-reactivity profiles demonstrate that loop-closing ligation preferentially yields hairpin structures with loop sequences UNNG, CNNG, and GNNA (N represents A, C, G, or U). These loop sequences significantly overlap with the most common biological tetraloops. Conversely, splinted ligation products favor CG-rich overhangs. Leveraging these sequence rules, we successfully achieved high-efficiency template-free assembly of functional ribozymes from short RNAs. Our results support the notion that a one-step, prebiotic chemical process could have selectively created elementary RNA structures that are common in biology. The shared sequence selectivity of loop-closing ligation and biological tetraloops suggests that underlying chemical interactions within unpaired RNA sequences may have governed both the primordial assembly of functional RNAs and the evolutionary outcome of extant biology.

Abstract:The concept of an RNA world in the chemical origin of life is appealing, as nucleic acids are capable of both information storage and acting as templates that catalyse the synthesis of complementary molecules. Template-directed synthesis has been demonstrated for homogeneous oligonucleotides that, like natural nucleic acids, have 3',5' linkages between the nucleotide monomers. But it seems likely that prebiotic routes to RNA-like molecules would have produced heterogeneous molecules with various kinds of phosphodiester linkages and both linear and cyclic nucleotide chains. Here we show that such heterogeneity need be no obstacle to the templating of complementary molecules. Specifically, we show that heterogeneous oligocytidylates, formed by the montmorillonite clay-catalysed condensation of actuated monomers, can serve as templates for the synthesis of oligoguanylates. Furthermore, we show that oligocytidylates that are exclusively 2',5'-linked can also direct synthesis of oligoguanylates. Such heterogeneous templating reactions could have increased the diversity of the pool of protonucleic acids from which life ultimately emerged.
Efficient Splinted Ligation of Synthetic RNA Using RNA Ligase

Abstract:RNA ligation allows the creation of large RNA molecules from smaller pieces. This can be useful in a number of contexts: to generate molecules that are larger than can be directly synthesized; to incorporate site-specific changes or RNA modifications within a large RNA in order to facilitate functional and structural studies; to isotopically label segments of large RNAs for NMR structural studies; and to construct libraries of mutant RNAs in which one region is extensively mutagenized or modified. The impediment to widespread use of RNA ligation is the low and variable efficiency of standard ligation strategies, which frequently preclude joining more than two pieces of RNA together.We describe a method using RNA ligase (Rligation), rather than DNA ligase (Dligation), in a splint-mediated ligation reaction that joins RNA molecules with high efficiency. RNA ligase recognizes single-stranded RNA ends, which are held in proximity to one another by the splint. Monitoring the reaction is easily accomplished by denaturing gel electrophoresis and ethidium bromide staining. Using this technique, it is possible to generate a wide range of modified RNAs from synthetic oligoribonucleotides.

Abstract:Ribosomal translation at the origin of life requires controlled aminoacylation to produce mono-aminoacyl esters of tRNAs. Herein, we show that transient annealing of short RNA oligo:amino acid mixed anhydrides to an acceptor strand enables the sequential transfer of aminoacyl residues to the diol of an overhang, first forming aminoacyl esters then peptidyl esters. Using N-protected of aminoacyl esters prevents unwanted peptidyl ester formation in this manner. However, N-acylaminoacyl transfer is not stereospecific.

Abstract:Synthetic biology is rapidly advancing toward engineering at the nanoscale. Nucleic acids, which have important structural and catalytic roles in nature, are enabling these efforts. Growing knowledge of the rules determining RNA structure and catalysis has led to the development of tools that allow one to both predict function of RNA from its sequence and rationally design RNA to assume desired motifs and interactions. Other advances have allowed RNA to be synthesized, studied, and manipulated both in vitro and in vivo. Here, we present an account of these developments and how synthetic RNA scaffolds are advancing basic research, metabolic engineering, and even therapeutics. We offer a strong prognosis for the role of synthetic RNA devices as bioengineering tools with emerging synergies between RNA, DNA, protein nanotechnology, and high‐throughput sequencing.
Short Oligonucleotides Facilitate Co-transcriptional Labeling of RNA at Specific Positions

Abstract:Labeling RNA molecules at specific positions is critical for RNA research and applications. Such methods are in high demand but still a challenge, especially those that enable native co-synthesis rather than post-synthesis labeling of long RNAs. The method we developed in this work meets these requirements, in which a leader RNA is extended on the hybrid solid–liquid phase by an engineered transcriptional complex following the pause–restart mode. A custom-designed short oligonucleotide is used to functionalize the engineered complex. This remarkable co-transcriptional labeling method incorporates labels into RNAs in high yields with great flexibility. We demonstrate the method by successfully introducing natural modifications, a fluorescent nucleotide analogue and a donor–acceptor fluorophore pair to specific sites located at an internal loop, a pseudoknot, a junction, a helix, and the middle of consecutive identical nucleotides of various RNAs.
