Abstract:Botryococcus braunii is a unique colonial green microalga and a great potential renewable resource of liquid fuel because of its ability to produce lipids. Due to the dense cell colonies and rigidly thick cell wall of B. braunii, the traditional Nile red method is usually of low sensitivity and bad repeatability and hard for the determination of lipid content in the cells. By dispersing the colony with ultrasonic, assisting permeation of Nile red across the cell wall with dimethyl sulfoxide and optimizing the staining conditions, we established an improved detection method. The details were as follows: after the colonial algal sample was treated by ultrasonic at 20 kHz for 20 s, 100 W transmitting power and with 1 s on/1 s off intermittent cycle, the equivoluminal 15% (V/V) dimethyl sulfoxide and 3 microg/mL Nile red were successively added and mixed evenly, then the staining system was incubated in dark at 40 degrees C for 10 min, and subsequently was measured by fluorescence spectroscopy detection with an excitation wavelength of 490 nm. Compared with the traditional method, the improved one not only had higher detection sensitivity which was increased by 196.6%, but also had obviously better detection repeatability whose characteristic parameter - relative standard deviation (RSD) was decreased from 10.91% to 1.84%. Therefore, the improved method could provide a rapid and sensitive detection of lipid content for B. braunii breeding and cultivation.
Using Dynamic Laser Speckle Imaging for Plant Breeding: A Case Study of Water Stress in Sunflowers

Abstract:This study focuses on the promising use of biospeckle technology to detect water stress in plants, a complex physiological mechanism. This involves monitoring the temporal activity of biospeckle pattern to study the occurrence of stress within the leaf. The effects of water stress in plants can involve physical and biochemical changes. Some of these changes may alter the optical scattering properties of leaves. The present study therefore proposes to test the potential of a biospeckle measurement to observe the temporal evolution in different varieties of sunflower plants under water stress. An experiment applying controlled water stress with osmotic shock using polyethylene glycol 6000 (PEG) was conducted on two sunflower varieties: one sensitive, and the other more tolerant to water stress. Temporal monitoring of biospeckle activity in these plants was performed using the average value of difference (AVD) indicator. Results indicate that AVD highlights the difference in biospeckle activity between day and night, with lower activity at night for both varieties. The addition of PEG entailed a gradual decrease in values throughout the experiment, particularly for the sensitive variety. The results obtained are consistent with the behaviour of the varieties submitted to water stress. Indeed, a few days after the introduction of PEG, a stronger decrease in AVD indicator values was observed for the sensitive variety than for the resistant variety. This study highlights the dynamics of biospeckle activity for different sunflower varieties undergoing water stress and can be considered as a promising phenotyping tool.

Abstract:Pestalotiopsis versicolor, pathogen of Bayberry Twig Blight Disease causes wilt and leaf spots thereby reducing the photosynthetic area which ultimately leads to production of small fruits with poor nutritional quality. Due to heavy dependence on chemicals with its detrimental effect, new biofriendly measures are sort. Surface-enhanced Raman scattering technology was used in early discovery and monitoring of the disease progression in bayberry seedlings. The spectra 1454.46 cm( -1) was inferred as the fingerprint of the fungus. MgO nano-bioprotectant (MgONBs) antifungal mechanism of action was studied via transcriptomic and metabolomic profiling at 12 and 24 h post-inoculation (hpi) with P. versicolor and metagenomics profiling at 7 and 14 days post-inoculation (dpi) with P. versicolor. MgONBs enhanced the recruitment of Bradyrhizobium to overcome the attack of P. versicolor. Nitrogen fixation activities in the diseased leaves at 7 and 14 dpi were significantly reduced, while it was significantly increased from 17.74 % in the diseased leaves to 26.79 % in the diseased leaves treated with MgONBs at 14 dpi. Thus, activating bayberry defense by increasing its nitrogen metabolism. In addition, in MgONBs group compared to control, urea, L-Methionine sulfone, and 5-Aminosalicylic acid compounds were activated which enriched its defense and signaling pathways. Upregulated differentially expressed genes in MgONBs relative to the control at 12 and 24 hpi mapped to KEGG pathways involved in amino acid metabolism which was tightly linked to photosynthesis gene (CJ030_MR1G012863). Our results reveals the mechanism of action of MgONBs in combatting phytopathogens.
Current status and future prospects of using advanced computer-based methods to study bacterial colonial morphology

Abstract:Despite the advancement of recent molecular technologies, culturing is still considered the gold standard for microbial sample analysis. Here we review three different bacterial colony-based screening modalities that provide significant information beyond the simple shape and color of the colony. The plate imaging technique provides numeration and quantitative spectral reflectance information for each colony, while Raman spectroscopic analysis of bacteria colonies relates the Raman-shifted peaks to specific chemical bonding. Finally, the elastic-light-scatter technique provides a volumetric interaction of the whole colony through laser-bacteria interactions, instantly capturing the morphological traits of the colony and allowing quantitative classifications.

Abstract:Despite significant research on early and late leaf spot diseases of peanut, in vitro study of the respective causal agents, Passalora arachidicola and Nothopassalora personata, has been limited due to cultural challenges that make growth of these fungi difficult to quantify with traditional methods. Studies were conducted to evaluate the practicality of image analysis to assess radial growth and tissue volume by correlating these assessments to dry mass. Image analysis was also used to estimate radial growth rates for these fungi over time. Tissue area and volume were significantly correlated to dry mass for P. arachidicola in two separate experiments, and for N. personata when medium had been removed from tissues prior to dry mass assessments. Tissue area densities were the same for P. arachidicola and Pseudocercospora smilacicola, evaluated as a nonstromatal cercosporoid comparison, whereas tissue volume densities were greater for P. archidicola and N. personata than P. smilacicola. A quadratic relationship was observed between radial growth and incubation time for all isolates evaluated. Growth rates of P. arachidicola isolates were 2 to 4 times faster than N. personata during the first week of incubation and slowed over time. Growth rates of NP18R, a phenotype variant of N. personata, increased after neighboring colonies met and was nearly 2.5 times faster than the fastest rates observed for P. arachidicola. These experiments demonstrate that when fungal tissues are observable, image analysis is a useful assessment tool for P. arachidicola and N. personata. Care should be taken to monitor fungal phenotypic changes in these species because phenotype degeneration can affect growth rates.

Abstract:Synthetic biology has advanced in creating artificial microbial and algal communities, but technical and evolutionary complexities still pose significant challenges. Traditional methods, like microscopy and pigment analysis, are limited in throughput and resolution. In contrast, advancements in full-spectrum cytometry enabled high-throughput, multidimensional analysis of single cells based on size, complexity, and spectral fingerprints, offering more precision and flexibility than conventional flow cytometry. This study uses full-spectrum cytometry to analyze synthetic algal–microbial communities, enabling rapid species identification and enumeration. The workflow involves recording individual spectral signatures from monocultures, using autofluorescence to capture populations of interest, and creating a spectral library for further analysis. This spectral library was used for the analysis of the synthetic phytoplankton communities, revealing differences in spectral signatures. Moreover, the synthetic consortium experiment monitored algal growth, comparing results from different instruments, highlighting the advantages of the spectral virtual filter system for precise population separation and abundance tracking. By capturing the entire emission spectrum of each cell, this method enhances understanding of algal–microbial community dynamics and responses to environmental stressors. The development of standardized spectral libraries would improve the characterization of algal communities, further advancing synthetic biology and phytoplankton ecology research.

Abstract:Monitoring the growth status of microalgae is very important. Traditional techniques for the detection and evaluation of life information during the growth of microalgae are tedious, laborious, destructive and time-consuming. Objective quality assessments and efficacious safety surveillance for microalgal growth information are inseparable from innovative techniques. This review focuses on the applications of several valuable spectroscopic techniques, including visible and near-infrared spectroscopy, Raman spectroscopy, Fourier Transform Infrared (FTIR) spectroscopy and fluorescence spectroscopy, for the rapid and nondestructive detection of microalgae growth information, such as pigment content, oil content, biomass content and identification of algae species. The fundamentals of Spectroscopic Techniques are presented and discussed. Then, we illustrate the most typically and commonly used chemometric analysis, such as spectral preprocessing and modeling methods. Moreover, the advantages and disadvantages of these technologies are discussed, and the applications of these technologies are summarized.

Abstract:Abstract This study presents an inexpensive approach for the macro- and microscopic observation of fungal mycelial growth. The ‘fungal drops’ method allows to investigate the development of a mycelial network in filamentous microorganisms at the colony and hyphal scales. A heterogeneous environment is created by depositing 15–20 μl drops on a hydrophobic surface at a fixed distance. This system is akin to a two-dimensional (2D) soil-like structure in which aqueous-pockets are intermixed with air-filled pores. The fungus (spores or mycelia) is inoculated into one of the drops, from which hyphal growth and exploration take place. Hyphal structures are assessed at different scales using stereoscopic and microscopic imaging. The former allows to evaluate the local response of regions within the colony (modular behaviour), while the latter can be used for fractal dimension analyses to describe the hyphal network architecture. The method was tested with several species to underpin the transferability to multiple species. In addition, two sets of experiments were carried out to demonstrate its use in fungal biology. First, mycelial reorganization of Fusarium oxysporum was assessed as a response to patches containing different nutrient concentrations. Second, the effect of interactions with the soil bacterium Pseudomonas putida on habitat colonization by the same fungus was assessed. This method appeared as fast and accessible, allowed for a high level of replication, and complements more complex experimental platforms. Coupled with image analysis, the fungal drops method provides new insights into the study of fungal modularity both macroscopically and at a single-hypha level.

Abstract:Biofilm-based cultivation systems are emerging as a promising technology for microalgae production. However, efficient and non-invasive monitoring routines are still lacking. Here, a protocol to monitor microalgae biofilms based on reflectance indices (RIs) is proposed. This framework was developed using a rotating biofilm system for astaxanthin production by cultivating Haematococcus pluvialis on cotton carriers. Biofilm traits such as biomass, astaxanthin, and chlorophyll were characterized under different light and nutrient regimes. Reflectance spectra were collected to identify the spectral bands and the RIs that correlated the most with those biofilm traits. Robust linear models built on more than 170 spectra were selected and validated on an independent dataset. Astaxanthin content could be precisely predicted over a dynamic range from 0 to 4% of dry weight, regardless of the cultivation conditions. This study demonstrates the strength of reflectance spectroscopy as a non-invasive tool to improve the operational efficiency of microalgae biofilm-based technology.

Abstract:Microalgae form an essential group of benthic organisms that respond swiftly to environmental changes. They are widely used as bioindicators of anthropogenic stressors in freshwater ecosystems. We aimed to assess the responses of microalgae communities to multiple environmental stressors in the Kinzig River catchment, home to a long-term ecological monitoring site, in Germany. We used a photosynthetic biomass proxy alongside community composition of diatoms assessed by digital light microscopy, and of microalgae by 18S-V9 amplicon sequencing, to characterise microalgae at 19 sampling sites scattered across the catchment. Our results revealed significant effects of physical and chemical factors on microalgae biomass and community compositions. We found that conductivity, water temperature and pH were the most important factors affecting microalgae community composition, as observed in both microscopy and amplicon analysis. In addition to these three variables, the effect of total phosphate on all microalgae, together with water discharge on the diatom (Bacillariophyta) communities, as assessed by amplicon analysis, may reveal taxon-specific variations in the ecological responses of different microalgal groups. Our results highlighted the complex relationship between various environmental variables and microalgae biomass and community composition. Further investigations, involving the collection of time series data, are required to fully understand the underlying biotic and abiotic parameters that influence these microalgae communities.

Abstract:Full-spectrum cytometry offers a novel technique in environmental research, enabling rapid, high-throughput analysis of single algal cells from different taxa by capturing entire emission spectra. In this work we demonstrate label-free identification and enumeration of phytoplankton, overcoming traditional methods limitations. We propose a strategy for monitoring synthetic algal communities based on integration of high-throughput spectral cytometry and long sequencing analysis.

Abstract:Simple D-type plastic optical fiber (POF) probes (i.e., sensor, reference, and photochemical probes) were created to accurately monitor the progression and phenol degradation of a Chlorella vulgaris biofilm. The sensor and reference probes were used to monitor the biofilm growth (thickness). The sensor probe, which consisted of a D-shaped POF and Canada balsam doped with GeO2 (CBG) coating, was developed to monitor the biofilm growth and change in the liquid-phase composition and its concentration inside the biofilm. The reference probe, which comprised a D-shaped POF, CBG coating, and glass fiber membrane (to separate the liquids from Chlorella vulgaris), was used to measure the response to changes in the liquid phase. A model was developed to demonstrate the accurate measurement of the biofilm thickness. The photochemical POF probe was coupled with a high-permselectivity phenol polymer membrane to monitor the phenol concentration and analyze the degradation time of 50 mg/L phenol with microalgal biofilms. A fixed relationship was obtained between the biofilm sensor output information and biofilm thickness for a biofilm thickness range of 0-290 μm with a periodic supply of 50 mg/L phenol solution. The highest phenol degradation rate occurred at a biofilm thickness of 191-222 μm. The proposed system can be used to investigate microalgal biomass and can provide a promising avenue for research on renewable resources and pollutant degradation.

Abstract:Microalgae have emerged as a potential raw material to produce a spectrum of industrially significant biomolecules such as lipids, proteins, and carotenoids. Nevertheless, the progress on industrial-scale microalgae cultivation and biomolecules harvesting is unsatisfactory. There still exists several major technical challenges associated with the optimization, monitoring, and extraction of biomolecules in microalgae. This review focuses on the state-of-the-art methods to monitor microalgae biomass and biomolecules. Some of the common methods used to monitor the biomass and biomolecules in the microalgae culture include manual cell counting, spectroscopy measurements, and colorimetric methods. Key drawbacks of these methods such as processing time, accuracy, reliability, and compatibility with real time data acquisition are discussed to explore new approaches for future development. Apart from a systematic evaluation of the importance of these microalgae biomolecules to various industries, this review also provides comparative analysis to highlight the important aspects of microalgae monitoring methods such as accuracy, optical detection wavelength range, and the characteristics of these measurement techniques. Potential approaches to improve the efficiency of optical methods in monitoring microalgae culture are also emphasized. This review also elucidates the potential of machine learning and big data analytics algorithms in understanding the growth and interaction of microalgae strains as well as to aid in decision making, which can possibly encourage the participation of small-scale and large-scale farmers in microalgae cultivation. Information corroborated in this review is expected to provide an important roadmap for future research in monitoring biomass and quantifying biomolecules in microalgae by optical techniques.

Abstract:As microalgae are producers of proteins, lipids, polysaccharides, pigments, vitamins and unique secondary metabolites, microalgal biotechnology has gained attention in recent decades. Microalgae can be used for biomass production and to obtain biotechnologically important products. Here, we present the application of a method of producing a natural, biologically active composite obtained from unicellular microalgae of the genus Planktochlorella sp. as a modulator of the growth of microorganisms that can be used in the cosmetics and pharmaceutical industries by exploiting the phenomenon of photo-reprogramming of metabolism. The combination of red and blue light allows the collection of biomass with unique biochemical profiles, especially fatty acid composition (Patent Application P.429620). The ethanolic and water extracts of algae biomass inhibited the growth of a number of pathogenic bacteria, namely Enterococcus faecalis, Staphylococcus aureus PCM 458, Streptococcus pyogenes PCM 2318, Pseudomonas aeruginosa, Escherichia coli PCM 2209 and Candida albicans ATCC 14053. The algal biocomposite obtained according to our procedure can be used also as a prebiotic supplement. The presented technology may allow the limitation of the use of antibiotics and environmentally harmful chemicals commonly used in preparations against Enterococcus faecalis, Staphylococcus aureus, Streptococcus pyogenes, Pseudomonas aeruginosa, Escherichia coli or Candida spp.

Crowdsourced analysis of fungal growth and branching on microfluidic platforms

Abstract:Fungal hyphal growth and branching are essential traits that allow fungi to spread and proliferate in many environments. This sustained growth is essential for a myriad of applications in health, agriculture, and industry. However, comparisons between different fungi are difficult in the absence of standardized metrics. Here, we used a microfluidic device featuring four different maze patterns to compare the growth velocity and branching frequency of fourteen filamentous fungi. These measurements result from the collective work of several labs in the form of a competition named the "Fungus Olympics." The competing fungi included five ascomycete species (ten strains total), two basidiomycete species, and two zygomycete species. We found that growth velocity within a straight channel varied from 1 to 4 μm/min. We also found that the time to complete mazes when fungal hyphae branched or turned at various angles did not correlate with linear growth velocity. We discovered that fungi in our study used one of two distinct strategies to traverse mazes: high-frequency branching in which all possible paths were explored, and low-frequency branching in which only one or two paths were explored. While the high-frequency branching helped fungi escape mazes with sharp turns faster, the low-frequency turning had a significant advantage in mazes with shallower turns. Future work will more systematically examine these trends.

Abstract:A mechanistic understanding of algal growth is essential for maintaining a sustainable environment in an era of climate change and population expansion. It is known that algal growth is tightly controlled by complex interactive physical and chemical conditions. Many mathematical models have been proposed to describe the relation of algal growth and environmental parameters, but experimental verification has been difficult due to the lack of tools to measure cell growth under precise physical and chemical conditions. As such, current models depend on the specific testing systems, and the fitted growth kinetic constants vary widely for the same organisms in the existing literature. Here, we present a microfluidic platform where both light intensity and nutrient gradients can be well controlled for algal cell growth studies. In particular, light shading is avoided, a common problem in macroscale assays. Our results revealed that light and nitrogen colimit the growth of algal cells, with each contributing a Monod growth kinetic term in a multiplicative model. We argue that the microfluidic platform can lead towards a general culture system independent algal growth model with systematic screening of many environmental parameters. Our work advances technology for algal cell growth studies and provides essential information for future bioreactor designs and ecological predictions.

Abstract:<p>Biofilm structure plays an important role in microalgae biofilm-based culture. This work aims to understand microalgal biofilm structures formed under different light conditions. Here, <em>Scenedesmus obliquus</em> was biofilm cultured under the light spectra of white, blue, green, and red, and the photoperiods of 5:5 s, 30:30 min, and 12:12 h (light : dark period). Biofilms were observed with confocal laser scanning microscopes and profilometry, then the porosity and roughness of biofilm were determined. We found that cells under white light formed a heterogeneous biofilm with many voids, high porosity, and roughness. While under red and blue lights, cells formed homogeneous biofilms with low porosity. Biofilm structures formed under different photoperiods were different. The mechanism of forming different biofilm structures under different light conditions was interpreted from the aspect of cell–cell interactions. Moreover, the results revealed that biomass accumulation increased with the increasing biofilm porosity due to the high effective diffusion coefficient.</p>

Abstract:This article reviews some of the recent advances in Raman microspectroscopy applications in areas related to microalgal detection. Strategies based on Raman spectroscopy provide tremendous potential for non-invasive biochemical-composition analysis and imaging of living microalgal cells, in situ and in vivo. Raman microspectroscopy is extremely promising in terms of sensitivity.

Abstract:Rapid measurement of morphological features of Spirulina microalgae filaments was achieved using image processing algorithms based on microscopy images of Spirulina filaments. Determination of the mid-line and vertices of Spirulina enable a condensed description of Spirulina filament. The mid-line of filament was represented by the skeleton of filament with the elimination of the side branches on the skeleton. The vertices of filament were determined based on discrete contour evolution algorithm. On the basis of this condensed description, morphological features can be rapidly and accurately measured, which include length, diameter of helix, width of filament and degree of spiralisation. The errors between manually obtained and automatic calculated values were 4.8% for length measurement, 4.7% for degree of spiralisation measurement, 5.6% for diameter of the helix measurement, and 6.2% for width of filament measurement, respectively. The overall results show that the proposed algorithms can rapidly and accurately measure the morphological features of Spirulina filaments. (C) 2012 IAgrE. Published by Elsevier Ltd.
