Elucidation of the Epitranscriptomic RNA Modification Landscape of Chikungunya Virus

Abstract:The genomes of positive-sense (+) single-stranded RNA (ssRNA) viruses are believed to be subjected to a wide range of RNA modifications. In this study, we focused on the chikungunya virus (CHIKV) as a model (+) ssRNA virus to study the landscape of viral RNA modification in infected human cells. Among the 32 distinct RNA modifications analysed by mass spectrometry, inosine was found enriched in the genomic CHIKV RNA. However, orthogonal validation by Illumina RNA-seq analyses did not identify any inosine modification along the CHIKV RNA genome. Moreover, CHIKV infection did not alter the expression of ADAR1 isoforms, the enzymes that catalyse the adenosine to inosine conversion. Together, this study highlights the importance of a multidisciplinary approach to assess the presence of RNA modifications in viral RNA genomes.

The problem that this paper attempts to solve is to explore whether the RNA of Chikungunya Virus (CHIKV) is modified during the process of infecting human cells, as well as the specific types and distribution of these modifications. Specifically, the researchers are concerned with the epitranscriptome modification landscape of CHIKV RNA during the infection process, that is, the chemical modification patterns on RNA. Through this study, the authors hope to reveal whether there are specific modifications on CHIKV RNA, such as the enrichment of Inosine (I), and to explore the possible functional significance of these modifications and their impact on virus replication. To achieve this goal, the research team adopted a variety of methods, including liquid chromatography - tandem mass spectrometry (LC - MS/MS) analysis, RNA sequencing (RNA - seq) analysis, and in vitro transcription (IVT) RNA generation, etc., to comprehensively evaluate the modification situation on CHIKV RNA. The study found that although LC - MS/MS analysis suggested that there might be an enrichment of Inosine in CHIKV genomic RNA, RNA - seq analysis did not detect any A - to - I editing in the CHIKV RNA genome, and CHIKV infection did not change the expression level of ADAR1 isoforms. These results emphasize the importance of using a multidisciplinary approach when evaluating viral RNA modifications.
