Abstract:This is a brief review of recent theoretical efforts to understand persistence in nonequilibrium systems. Some of the recent experimental results are also briefly mentioned. I also discuss recent generalizations of persistence in various directions and conclude with a summary of open questions.

Abstract:Understanding under what conditions populations, whether they be plants, animals or viral particles, persist is an issue of theoretical and practical importance in population biology. Both biotic interactions and environmental fluctuations are key factors that can facilitate or disrupt persistence. One approach to examining the interplay between these deterministic and stochastic forces is the construction and analysis of stochastic difference equations , where represents the state of the populations and is a sequence of random variables representing environmental stochasticity. In the analysis of these stochastic models, many theoretical population biologists are interested in whether the models are bounded and persistent. Here, boundedness asserts that asymptotically tends to remain in compact sets. In contrast, persistence requires that tends to be ‘repelled’ by some ‘extinction set’ . Here, results on both of these proprieties are reviewed for single species, multiple species and structured population models. The results are illustrated with applications to stochastic versions of the Hassell and Ricker single species models, Ricker, Beverton–Holt, lottery models of competition, and lottery models of rock–paper–scissor games. A variety of conjectures and suggestions for future research are presented.

Abstract:We examine persistence in one dimensional Ising model under zero temperature Glauber dynamics for random initial states with unequal fraction of up and down spins. We find the persistence exponent varies continuously with the fraction of up spins in the initial state. Apparently this feature has been overlooked in the studies so far.

Persistence in Active Turbulence

Abstract:Active fluids such as bacterial swarms, self-propelled colloids, and cell tissues can all display complex spatio-temporal vortices that are reminiscent of inertial turbulence. This emergent behavior despite the overdamped nature of these systems is the hallmark of active turbulence. In this letter, using a generalized hydrodynamic model, we present a study of the persistence problem in active turbulence. We report that the persistence time of passive tracers inside the coherent vortices follows a Weibull probability density whose shape and scale are decided by the strength of activity -- contrary to inertial turbulence that displays power-law statistics in this region. In the turbulent background, the persistence time is exponentially distributed that is remindful of inertial turbulence. Finally we show that the driver of persistence inside the coherent vortices is the temporal decorrelation of the topological field, whereas it is the vortex turnover time in the turbulent background.

Abstract:Life on earth is distinguished by long-lived correlations in time. The patterns of material organization that characterize living organisms today are contingent on events that occurred billions of years ago. This contingency is a necessary component of Darwinian evolution: patterns in the present inherit some of their features from those in the past. Despite its central role in biology, heritable information is difficult to recognize in prebiotic systems described in the language of chemistry or physics. Here, we consider one such description based on continuous-time Markov processes and investigate the persistence of heritable information within large sets of dynamical systems. While the microscopic state of each system fluctuates incessantly, there exist few systems that relax slowly to their stationary distribution over much longer times. These systems, selected for their persistence, are further distinguished by their mesoscopic organization, which allows for accurate course grained descriptions of their dynamics at long times. The slow relaxation of these stable patterns is made possible by dissipative currents fueled by thermodynamic gradients present in the surrounding reservoirs. We show how the rate of entropy production within a system sets an upper bound on the lifetime of its persistent patterns. We also consider the probability of finding persistence within large sets of dynamical systems. We show that physical constraints based on continuity and locality can strongly influence the probability of persistence and its dependence on system size. Finally, we describe how heritable information can be quantified in practice using universal compression algorithms. We demonstrate this approach on an experimental system of magnetically-driven, colloidal rollers and discuss the application of these methods to origins of life research.

Abstract:We study the large-time behavior of an ensemble of particles obeying replicator-like stochastic dynamics with mean-field interactions. We prove the propagation of chaos property and establish conditions for the strong persistence of the $N$-replicator system and the existence of invariant distributions for the associated McKean-Vlasov dynamics. We illustrate our findings with some simple case studies, provide numerical results, and discuss our conclusions in the light of both, Hubbell's Neutral Theory and the phenomenon of the emergence of ecologies.

Abstract:Persistent nonequilibrium effects such as the memory of the initial state, the ballistic diffusion, and the break of the equipartition theorem and the ergodicity in Brownian motions are investigated by analytically solving the generalized Langevin equation of nonrelativistic Brownian particles with colored noise. These effects can also be observed in the Brownian motion of relativistic particles by numerically solving the generalized Langevin equation for specially chosen memory kernels. Our analyses give rise to think about the possible anomalous motion of heavy quarks in relativistic heavy-ion collisions.

Abstract:This work (Part (I)) together with its companion (Part (II) [45]) develops a new framework for stochastic functional Kolmogorov equations, which are nonlinear stochastic differential equations depending on the current as well as the past states. Because of the complexity of the results, it seems to be instructive to divide our contributions to two parts. In contrast to the existing literature, our effort is to advance the knowledge by allowing delay and past dependence, yielding essential utility to a wide range of applications. A long-standing question of fundamental importance pertaining to biology and ecology is: What are the minimal necessary and sufficient conditions for long-term persistence and extinction (or for long-term coexistence of interacting species) of a population? Regardless of the particular applications encountered, persistence and extinction are properties shared by Kolmogorov systems. While there are many excellent treaties of stochastic-differential-equation-based Kolmogorov equations, the work on stochastic Kolmogorov equations with past dependence is still scarce. Our aim here is to answer the aforementioned basic question. This work, Part (I), is devoted to characterization of persistence, whereas its companion, Part (II) [45], is devoted to extinction. The main techniques used in this paper include the newly developed functional It^o formula and asymptotic coupling and Harris-like theory for infinite dimensional systems specialized to functional equations. General theorems for stochastic functional Kolmogorov equations are developed first. Then a number of applications are examined to obtain new results substantially covering, improving, and extending the existing literature. Furthermore, these conditions reduce to that of Kolmogorov systems when there is no past dependence.

Abstract:There is an increasing interest in the role of macroscopic environments to our understanding of the basics of quantum theory. The knowledge of the implications of the quantum theory to other theories, especially to the statistical mechanics and the domain of validity has captivated scientists from the beginning of quantum description. In such a context, the presence of an environment is commonly thought as entanglement, decohering and mixing properties of quantum system. Generically, an environment is assumed to be a noisy reservoir or a heat bath. Whereas in common interpretation of statistical mechanics the heat bath is unspecified, in quantum systems a heat bath can also provide an indirect interaction between otherwise totally decoupled subsystems and consequently a means to entangle them \cite{cdkl,dvclp,bfp}. In simple example for the entanglement between two qubits due to the interaction with a common heat bath has been explicitly shown in \cite{b}. Whereas in that paper the bath is described by a collection of harmonic oscillators, it seems to be more reasonable to specify the bath by stochastic forces represented by stochastic fields. From a more general point of view we expect the bath should be better described in a stochastic manner and not by deterministic forces. In the present paper we consider a two level system (qubits) which are able to perform flip processes by a coupling to classical stochastic fields. Thus we bridge the gap between quantum and classical probability theory. This problem is related to many other questions of quantum optics and quantum electronics where quantum statistical aspects arising from the intrinsic quantum character of the system while the possible time-dependence of system parameters may be interpreted as the influence of classical thermal fluctuations.

Fluctuations and Persistence in Quantum Diffusion on Regular Lattices

Abstract:We investigate quantum persistence by analyzing amplitude and phase fluctuations of the wave function governed by the time-dependent free-particle Schrödinger equation. The quantum system is initialized with local random uncorrelated Gaussian amplitude and phase fluctuations. In analogy with classical diffusion, the persistence probability is defined as the probability that the local (amplitude or phase) fluctuations have not changed sign up to time $t$. Our results show that the persistence probability in quantum diffusion exhibits exponential-like tails. More specifically, in $d=1$ the persistence probability decays in a stretched exponential fashion, while in $d=2$ and $d=3$ as an exponential. We also provide some insights by analyzing the two-point spatial and temporal correlation functions in the limit of small fluctuations. In particular, in the long-time limit, the temporal correlation functions for both local amplitude and phase fluctuations become time-homogeneous, i.e., the zero-crossing events correspond to those of a stationary Gaussian process, with sufficiently fast-decaying power-law tail of its autocorrelation function, implying an exponential-like tail of the persistence probabilities.

Abstract:In this article, we study the persistence of properties of a given classical deterministic differential equation under a stochastic perturbation of two distinct forms: external and internal. The first case corresponds to add a noise term to a given equation using the framework of Itô or Stratonovich stochastic differential equations. The second case corresponds to consider parameter dependent differential equations and to add a stochastic dynamics on the parameters using the framework of random ordinary differential equations. Our main concerns for the preservation of properties are stability/instability of equilibrium points and symplectic/Poisson Hamiltonian structures. We formulate persistence theorem in these two cases and prove that the cases of external and internal stochastic perturbations are drastically different. We then apply our results to develop a stochastic version of the Landau-Lifshitz equation. We discuss, in particular, previous results obtained by Étoré <i>et al.</i> [J. Differ. Equations <b>257</b>, 2115–2135 (2014)] and we finally propose a new family of stochastic Landau-Lifshitz equations.

Abstract:For dynamical systems arising from chemical reaction networks, persistence is the property that each species concentration remains positively bounded away from zero, as long as species concentrations were all positive in the beginning. We describe two graphical procedures for simplifying reaction networks without breaking known necessary or sufficient conditions for persistence, by iteratively removing so-called intermediates and catalysts from the network. The procedures are easy to apply and, in many cases, lead to highly simplified network structures, such as monomolecular networks. For specific classes of reaction networks, we show that these conditions for persistence are equivalent to one another. Furthermore, they can also be characterized by easily checkable strong connectivity properties of a related graph. In particular, this is the case for (conservative) monomolecular networks, as well as cascades of a large class of post-translational modification systems (of which the MAPK cascade and the $n$-site futile cycle are prominent examples). Since one of the aforementioned sufficient conditions for persistence precludes the existence of boundary steady states, our method also provides a graphical tool to check for that.

Abstract:The theory of persistence modules is an emerging field of algebraic topology which originated in topological data analysis. In these notes we provide a concise introduction into this field and give an account on some of its interactions with geometry and analysis. In particular, we present applications of persistence to symplectic topology, including the geometry of symplectomorphism groups and embedding problems. Furthermore, we discuss topological function theory which provides a new insight on oscillation of functions. The material should be accessible to readers with a basic background in algebraic and differential topology.

Generalized persistence dynamics for active motion

Abstract:We analyze the statistical physics of self-propelled particles from a general theoretical framework that properly describes the most salient characteristic of active motion, persistence, in arbitrary spatial dimensions. Such a framework allows the development of a Smoluchowski-like equation for the probability density of finding a particle at a given position and time, without assuming an explicit orientational dynamics of the self-propelling velocity as Langevin-like equation-based models do. Also, the Brownian motion due to thermal fluctuations and the active one due to a general intrinsic persistent motion of the particle are taken into consideration on an equal footing. The persistence of motion is introduced in our formalism in the form of a two-time memory function, K(t,t^{'}). We focus on the consequences when K(t,t^{'})∼(t/t^{'})^{-η}exp[-Γ(t-t^{'})], Γ being the characteristic persistence time, and show that it precisely describes a variety of active motion patterns characterized by η. We find analytical expressions for the experimentally obtainable intermediate scattering function, the time dependence of the mean-squared displacement, and the kurtosis.

Abstract:The basic features of the dynamics of open quantum systems, such as the dissipation of energy, the decay of coherences, the relaxation to an equilibrium or non-equilibrium stationary state, and the transport of excitations in complex structures are of central importance in many applications of quantum mechanics. The theoretical description, analysis and control of non-Markovian quantum processes play an important role in this context. While in a Markovian process an open system irretrievably loses information to its surroundings, non-Markovian processes feature a flow of information from the environment back to the open system, which implies the presence of memory effects and represents the key property of non-Markovian quantum behavior. Here, we review recent ideas developing a general mathematical definition for non-Markoviantiy in the quantum regime and a measure for the degree of memory effects in the dynamics of open systems which are based on the exchange of information between system and environment. We further study the dynamical effects induced by the presence of system-environment correlations in the total initial state and design suitable methods to detect such correlations through local measurements on the open system.

Revisiting persistence of Chemical Reaction Network through Lyapunov PDE

Abstract:This paper focuses on the chemical reaction network with a mass action kinetics. We reveal the close connection between persistence and Lyapunov function partial differential equation in cite{Fang}. Persistence is a long-term property that concerns the dynamics nearing the boundary points. Based on the form of boundary conditions of PDE, we determine the derivative of PDEu0027s solution of some special classes boundary points. Using this and analogizing Lyapunov Global Asymptotic Stability we derive some sufficient conditions on the non $omega$-$limit$ point for any mass action system not just weakly reversible network. And further using our conditions in a complex balanced network and a $1d$ $W_{I}$-endotactic network we revisit that the boundary non-eqilibrium in complex balanced cannot be an $omega$-$limit$ point and obtain that 1d $W_{I}$-endotactic networks with mass action kinetics is persistent. Because the Lyapunov PDE is obtained from thermodynamics, the sufficient conditions are exactly the link between persistence and thermodynamics.
Reaction-diffusion model for a population structured in phenotype and space I -- Criterion for persistence

Abstract:We consider a reaction-diffusion model for a population structured in phenotype. We assume that the population lives in a heterogeneous periodic environment, so that a given phenotypic trait may be more or less fit according to the spatial location. The model features spatial mobility of individuals as well as mutation. We first prove the well-posedness of the model. Next, we derive a criterion for the persistence of the population which involves the generalised principal eigenvalue associated with the linearised elliptic operator. This notion allows us to handle the possible lack of coercivity of the operator. We then obtain a monotonicity result for the generalised principal eigenvalue, in terms of the frequency of spatial fluctuations of the environment and in terms of the spatial diffusivity. We deduce that the more heterogeneous is the environment, or the higher is the mobility of individuals, the harder is the persistence for the species. This work lays the mathematical foundation to investigate some other optimisation problems for the environment to make persistence as hard or as easy as possible, which will be addressed in the forthcoming companion paper.

Persistence discontinuity in disordered contact processes with long-range interactions

Abstract:We study the local persistence probability during non-stationary time evolutions in disordered contact processes with long-range interactions by a combination of the strong-disorder renormalization group (SDRG) method, a phenomenological theory of rare regions, and numerical simulations. We find that, for interactions decaying as an inverse power of the distance, the persistence probability tends to a non-zero limit not only in the inactive phase but also in the critical point. Thus, unlike in the contact process with short-range interactions, the persistence in the limit $t\to\infty$ is a discontinuous function of the control parameter. For stretched exponentially decaying interactions, the limiting value of the persistence is found to remain continuous, similar to the model with short-range interactions.

Abstract:Understanding how macroscopic systems exhibit irreversible thermal behavior has been a long-standing challenge, first brought to prominence by Boltzmann. Recent advances have established rigorous conditions for isolated quantum systems to equilibrate to a maximum entropy state, contingent upon weak assumptions. These theorems, while powerful, apply for a sudden quench. However, natural processes involve finite-time perturbations or quenches, which raises a crucial question: Can these systems still equilibrate under more realistic, finite-time dynamics? In this work, we extend the established results to account for finite-time quenches, demonstrating that even under finite-time perturbations, the system will equilibrate provided it populates many significant energy levels. While the mathematical proof is more intricate than in the instantaneous case, the physical conclusion remains the same: sufficient perturbation leads to equilibration. Our results provide a broader and more physically realistic framework for understanding thermalization in isolated quantum systems
