Abstract:Starting from the four DNA bases order in the Boolean lattice, a novel Lie Algebra of the genetic code is proposed. Here, the main partitions of the genetic code table were obtained as equivalent classes of quotient spaces of the genetic code vector space over the Galois field of the four DNA bases. The new algebraic structure shows strong connections among algebraic relationships, codon assignments and physicochemical properties of amino acids. Moreover, a distance defined between codons expresses a physicochemical meaning. It was also noticed that the distance between wild type and mutant codons tends to be small in mutational variants of four genes: human phenylalanine hydroxylase, human beta-globin, HIV-1 protease and HIV-1 reverse transcriptase. These results strongly suggest that deterministic rules in genetic code origin must be involved.

Abstract:We derive the amino acid assignment to one codon representation (typical 64-dimensional irreducible representation) of the basic classical Lie superalgebra osp(5|2) from biochemical arguments. We motivate the approach of mathematical symmetries to the classification of the building constituents of the biosphere by analogy of its success in particle physics and chemistry. The model enables to calculate polarity and molecular volume of amino acids to a good approximation.

Abstract:Matrix forms of the representation of the multi-level system of molecular-genetic alphabets have revealed algebraic properties of this system. Families of genetic (4*4)- and (8*8)-matrices show unexpected connections of the genetic system with Walsh functions and Hadamard matrices, which are known in theory of noise-immunity coding, digital communication and digital holography. Dyadic-shift decompositions of such genetic matrices lead to sets of sparse matrices. Each of these sets is closed in relation to multiplication and defines relevant algebra of hypercomplex numbers. It is shown that genetic Hadamard matrices are identical to matrix representations of Hamilton quaternions and its complexification in the case of unit coordinates. The diversity of known dialects of the genetic code is analyzed from the viewpoint of the genetic algebras. An algebraic analogy with Punnett squares for inherited traits is shown. Our results are used in analyzing genetic phenomena. The statement about existence of the geno-logic code in DNA and epigenetics on the base of the spectral logic of systems of Boolean functions is put forward. Our results show promising ways to develop algebraic-logical biology, in particular, in connection with the logic holography on Walsh functions.

Abstract:Algebraic properties of the genetic code are analyzed. The investigations of the genetic code on the basis of matrix approaches ("matrix genetics") are described. The degeneracy of the vertebrate mitochondria genetic code is reflected in the black-and-white mosaic of the (8*8)-matrix of 64 triplets, 20 amino acids and stop-signals. This mosaic genetic matrix is connected with the matrix form of presentation of the special 8-dimensional Yin-Yang-algebra and of its particular 4-dimensional case. The special algorithm, which is based on features of genetic molecules, exists to transform the mosaic genomatrix into the matrices of these algebras. Two new numeric systems are defined by these 8-dimensional and 4-dimensional algebras: genetic Yin-Yang-octaves and genetic tetrions. Their comparison with quaternions by Hamilton is presented. Elements of new "genovector calculation" and ideas of "genetic mechanics" are discussed. These algebras are considered as models of the genetic code and as its possible pre-code basis. They are related with binary oppositions of the Yin-Yang type and they give new opportunities to investigate evolution of the genetic code. The revealed fact of the relation between the genetic code and these genetic algebras is discussed in connection with the idea by Pythagoras: "All things are numbers". Simultaneously these genetic algebras can be utilized as the algebras of genetic operators in biological organisms. The described results are related with the problem of algebraization of bioinformatics. They take attention to the question: what is life from the viewpoint of algebra?
Branching algebras for the general linear Lie superalgebra

Abstract:We develop an algebraic approach to the branching of representations of the general linear Lie superalgebra $\mathfrak{gl}_{p|q}({\mathbb C})$, by constructing certain super commutative algebras whose structure encodes the branching rules. Using this approach, we derive the branching rules for restricting any irreducible polynomial representation $V$ of $\mathfrak{gl}_{p|q}({\mathbb C})$ to a regular subalgebra isomorphic to $\mathfrak{gl}_{r|s}({\mathbb C})\oplus \mathfrak{gl}_{r'|s'}({\mathbb C})$, $\mathfrak{gl}_{r|s}({\mathbb C})\oplus\mathfrak{gl}_1({\mathbb C})^{r'+s'}$ or $\mathfrak{gl}_{r|s}({\mathbb C})$, with $r+r'=p$ and $s+s'=q$. In the case of $\mathfrak{gl}_{r|s}({\mathbb C})\oplus\mathfrak{gl}_1({\mathbb C})^{r'+s'}$ with $s=0$ or $s=1$ but general $r$, we also construct a basis for the space of $\mathfrak{gl}_{r|s}({\mathbb C})$ highest weight vectors in $V$; when $r=s=0$, the branching rule leads to explicit expressions for the weight multiplicities of $V$ in terms of Kostka numbers.

Abstract:The genetic code structure into distinct multiplet-classes as well as the numeric degeneracies of the latter are revealed by a two-step process. First, an empirical inventory of the degeneracies (of the shuffled multiplets) in two specific equal moieties of the experimental genetic code table is made and transcribed in the form of a sequence of integers. Second, a Godel Encoding procedure is applied to the latter sequence delivering, as an output, a Godel Number the digits of which, from the decimal representation, could remarkably describe the amino acids and the stops and allow us also to compute the exact degeneracies, class by class. The standard and the vertebrate mitochondrial genetic codes are considered and their multiplet structure is fully established.

Abstract:The systematics of indices of physico-chemical properties of codons and amino acids across the genetic code are examined. Using a simple numerical labelling scheme for nucleic acid bases, data can be fitted as low-order polynomials of the 6 coordinates in the 64-dimensional codon weight space. The work confirms and extends recent studies by Siemion of amino acid conformational parameters. The connections between the present work, and recent studies of the genetic code structure using dynamical symmetry algebras, are pointed out.

Unitary branching rules for the general linear Lie superalgebra

Abstract:In terms of highest weights, we establish branching rules for finite dimensional unitary simple modules of the general linear Lie superalgebra $\mathfrak{gl}_{m|n}$. Our proof uses the Howe duality for $\mathfrak{gl}_{m|n}$, as well as branching rules for Kac modules. Moreover, we derive the branching rules of type 2 unitary simple $\mathfrak{gl}_{m|n}$-modules, which are dual to the aforementioned unitary modules.

Abstract:The algebraic structures of the genetic code are most important to obtain additional information about the semantic code and its applications. In this paper we define two dual Boolean codon lattices of the genetic code using hydrogen bond numbers and the chemical types of bases: purines and pyrimidines. The Boolean lattices reflect the role of hydrophobicity in the distribution of codon assignments to each amino acid. Particularly, the symmetric images of codons with adenine as second base coding to hydrophilic amino acids are always codons with uracil as second base coding to hydrophobic amino acids as they represented in the Hasse diagrams. The Hamming distance between two codons in the Hasse diagram reflects the different hydrophobicities between their respective coded amino acids. Our experiments have demonstrated a small Hamming distance to the wild type HXB2 of almost all the drug-resistant reported mutations in HIV protease gene. The human beta-globin mutant genes have also exhibited similar results. Our research suggests that the Hamming distance between two genes in the molecular evolution process have a minimal value.

Abstract:Ground-state properties of deformed proton-rich odd-Z nuclei in the region $59 \leq Z \leq 69$ are described in the framework of Relativistic Hartree Bogoliubov (RHB) theory. One-proton separation energies and ground-state quadrupole deformations that result from fully self-consistent microscopic calculations are compared with available experimental data. The model predicts the location of the proton drip-line, the properties of proton emitters beyond the drip-line, and provides information about the deformed single-particle orbitals occupied by the odd valence proton.

Abstract:By considering two important factors involved in the codon-anticodon interactions, the hydrogen bond number and the chemical type of bases, a codon array of the genetic code table as an increasing code scale of interaction energies of amino acids in proteins was obtained. Next, in order to consecutively obtain all codons from the codon AAC, a sum operation has been introduced in the set of codons. The group obtained over the set of codons is isomorphic to the group (Z64, +) of the integer module 64. On the Z64-algebra of the set of 64N codon sequences of length N, gene mutations are described by means of endomorphisms f:(Z64)N→(Z64)N. Endomorphisms and automorphisms helped us describe the gene mutation pathways. For instance, 77.7% mutations in 749 HIV protease gene sequences correspond to unique diagonal endomorphisms of the wild type strain HXB2. In particular, most of the reported mutations that confer drug resistance to the HIV protease gene correspond to diagonal automorphisms of the wild type. What is more, in the human beta-globin gene a similar situation appears where most of the single codon mutations correspond to automorphisms. Hence, in the analyses of molecular evolution process on the DNA sequence set of length N, the Z64-algebra will help us explain the quantitative relationships between genes.

Abstract:We show that our recently published Arithmetic Model of the genetic code based on Godel Encoding is robust against symmetry transformations, specially Rumer s one U > G, A > C, and constitutes a link between the degeneracy structure and the chemical composition of the 20 canonical amino acids. As a result, several remarkable atomic patterns involving hydrogen, carbon, nucleon and atom numbers are derived. This study has no obvious practical application(s) but could, we hope, add some new knowledge concerning the physico-mathematical structrure of the genetic code.

Abstract:A representation of the genetic code as a six-dimensional Boolean hypercube is described. This structure is the result of the hierarchical order of the interaction energies of the bases in codon-anticodon recognition. In this paper it is applied to study molecular evolution in vivo and in vitro. In the first case we compared aligned positions in homologous protein sequences and found two different behaviors: a) There are sites in which the different amino acids may be explained by one or two "attractor nodes" (coding for the dominating amino acid(s)) and their one-bit neighbors in the codon hypercube, and b) There are sites in which the amino acids correspond to codons located in closed paths in the hypercube. In the second case we studied the "Sexual PCR" experiment described by Stemmer and found that the success of this combination of usual PCR and recombination is in part due to the Gray code structure of the genetic code.

Abstract:Abstract This is a note from a series of lectures at Encuentro Colombiano de Computacin Cuntica, Universidad de los Andes, Bogot, Colombia, 2015. The purpose is to introduce additive quantum error correcting codes, with emphasis on the use of binary representation of Pauli matrices and modules over a translation group algebra. The topics include symplectic vector spaces, Clifford group, cleaning lemma, an error correcting criterion, entanglement spectrum, implications of the locality of stabilizer group generators, and the classification of translation-invariant one-dimensional additive codes and two-dimensional CSS codes with large code distances. In particular, we describe an algorithm to find a Clifford quantum circuit (CNOTs) to transform any two-dimensional translation-invariant CSS code on qudits of a prime dimension with code distance being the linear system size, into a tensor product of finitely many copies of the qudit toric code and a product state. Thus, the number of embedded toric codes is the complete invariant of these CSS codes under local Clifford circuits.

Abstract:The paper represents three supplements to the source paper, <a class="link-https" data-arxiv-id="q-bio/0610044" href="https://arxiv.org/abs/q-bio/0610044">q-bio/0610044</a> [q-bio.OT], with three new series of harmonic structures of the genetic code, determined by Gauss arithmetical algorithm; by Table of Minimal Adding, as in (Rakocevic, 2011a: Table 4; 2011b: Table 4); all structures in relation to Binary-code tree (Rakocevic, 1998). The determination itself is realized through atom and nucleon number balancing and nuancing of molekular polarity. In the first supplement the word is about some additional harmonic structures in relation to a previous our paper (Rakocevic, 2004); in the second one about the relation that structures with the polarity of protein amino acids. In the third supplement we give new ideas about the genetic code by an inclusion of the notions cipher of the genetic code and the key of that cipher.

On the rotational and polyhedral (Icosikaioctagon, 28-gon) symmetry of the genetic code

Abstract:Upon an integrated approach to examining the chemistry and geometrical feature of the genetic code, 16 genetic code doublets and their cognate amino acids can be exactly fitted into a polyhedron model. For the first time, it is herein identified that the degeneracy of codons and the internal relation of the 20 amino acids within the genetic code are in agreement with the symmetry of a quarsi-28-gon, i.e., icosikaioctagon. Hence, there is a quarsi-central, quarsi-polyhedral and rotational symmetry within the genetic code. Accordingly, the rotational symmetry of the numerical distribution of side-chain carbon (C)-atoms of the 20 amino acids, the rotational symmetry of the numerical distribution of side-chain skeleton (C, N, O) atoms of the 20 amino acids are presented in the framework of this quarsi-28-gon model. Their implications are briefly discussed in the context of evolution of the genetic code and current code range expansion.

Origins of Life and Evolution of Biospheres

Abstract:To explore how chemical structures of both nucleobases and amino acids may have played a role in shaping the genetic code, numbers of sp 2 hybrid nitrogen atoms in nucleobases were taken as a determinative measure for empirical stereo-electronic property to analyze the genetic code. Results revealed that amino acid hydropathy correlates strongly with the sp 2 nitrogen atom numbers in nucleobases rather than with the overall electronic property such as redox potentials of the bases, reflecting that stereo-electronic property of bases may play a role. In the rearranged code, five simple but stereo-structurally distinctive amino acids (Gly, Pro, Val, Thr and Ala) and their codon quartets form a crossed intersection “core”. Secondly, a re-categorization of the amino acids according to their β-carbon stereochemistry, verified by charge density (at β-carbon) calculation, results in five groups of stereo-structurally distinctive amino acids, the group leaders of which are Gly, Pro, Val, Thr and Ala, remarkably overlapping the above “core”. These two lines of independent observations provide empirical arguments for a contention that a seemingly “frozen” “core” could have formed at a certain evolutionary stage. The possible existence of this codon “core” is in conformity with a previous evolutionary model whereby stereochemical interactions may have shaped the code. Moreover, the genetic code listed in UCGA succession together with this codon “core” has recently facilitated an identification of the unprecedented icosikaioctagon symmetry and bi-pyramidal nature of the genetic code.

Abstract:The Rodin–Ohno (RO) and the Delarue models divide the table of the genetic code into two classes of aminoacyl-tRNA synthetases (aaRSs I and II) with recognition from the minor or major groove sides of the tRNA acceptor stem, respectively. These models are asymmetric but they are biologically meaningful. On the other hand, the standard genetic code (SGC) can be derived from the primeval RNY code (R stands for purines, Y for pyrimidines and N any of them). In this work, the RO-model is derived by means of group actions, namely, symmetries represented by automorphisms, assuming that the SGC originated from a primeval RNY code. It turns out that the RO-model is symmetric in a six-dimensional (6D) hypercube. Conversely, using the same automorphisms, we show that the RO-model can lead to the SGC. In addition, the asymmetric Delarue model becomes symmetric by means of quotient group operations. We formulate isometric functions that convert the class aaRS I into the class aaRS II and vice versa. We show that the four polar requirement categories display a symmetrical arrangement in our 6D hypercube. Altogether these results cannot be attained, neither in two nor in three dimensions. We discuss the present unified 6D algebraic model, which is compatible with both the SGC (based upon the primeval RNY code) and the RO-model.
