Abstract:Extensive experimental studies have been performed on the Diels–Alder (DA) reactions in ionic liquids (ILs), which demonstrate that the IL environment can significantly influence the reaction rates and selectivity. However, the underlying microscopic mechanism remains ambiguous. In this work, the multiscale reaction density functional theory is applied to explore the effect of 1-butyl-3-methylimidazolium hexafluorophosphate ([BMIM][PF6]) solvent on the reaction of cyclopentadiene (CP) with acrolein, methyl acrylate, or acrylonitrile. By analyzing the free energy landscape during the reaction, it is found that the polarization effect has a relatively small influence, while the solvation effect makes both the activation free energy and reaction free energy decrease. In addition, the rearrangement of local solvent structure shows that the cation spatial distribution responds more evidently to the reaction than the anion, and this indicates that the cation plays a dominant role in the solvation effect and so as to affect the reaction rates and selectivity of the DA reactions.

Abstract:We report density functional theory (M06-2X) studies of a series of dehydro-Diels-Alder (DDA) reactions. For these and the parent reaction, the stepwise mechanisms have similar barriers, whereas the barriers of the concerted mechanisms differ significantly. The reactivity of DDA reactions is controlled by distortion energy. The concerted and stepwise mechanisms of the hexadehydro-Diels-Alder (HDDA) reaction are competitive with activation barriers of ∼36 kcal/mol. This is because a large distortion energy (∼43 kcal/mol) is required to achieve the concerted transition state geometry. MD simulations reveal that productive concerted trajectories display a strong angle bending oscillation (∼25° oscillation amplitude), while the stepwise trajectories show only a chaotic pattern and less pronounced bending vibrations.

Abstract:The timescale involved in chemical reactions is quite often beyond that of normal molecular dynamics simulations. Here, we combine metadynamics with selective integrated tempering sampling to simulate an intra-molecular Diels-Alder reaction in explicit solvents. Based on a one-dimensional collective variable obtained from harmonic linear discriminant analysis, four chiral isomers of products were observed in the simulation. Analyses of reactive trajectories showed that this reaction follows a concerted mechanism in all four solvents. In addition, the hydrogen bond between the reactant and water solvent plays an important role in the water-accelerated reaction mechanism. The dynamics of chirality formation varies significantly with solvents. The chirality of products forms significantly before the transition state, especially in ionic liquid.
Diels-Alder Reactions in Water are Determined by Microsolvation

Abstract:Nanoconfined aqueous environments and the recent advent of accelerated chemistry in microdroplets are increasingly being investigated for catalysis. The mechanisms underlying the enhanced reactivity in alternate solvent environments, and whether the enhanced reactivity due to nanoconfinement is a universal phenomenon, are not fully understood. Here, we use ab initio molecular dynamics simulations to characterize the free energy of a retro-Diels-Alder reaction in bulk water at very different densities and in water nanoconfined by parallel graphene sheets. We find that the broadly different global solvation environments accelerate the reactions to a similar degree with respect to the gas phase reaction, with activation free energies that do not differ by more than kbT from each other. The reason for the same acceleration factor in the extremely different solvation environments is that it is the microsolvation of the dienophile's carbonyl group that governs the transition state stabilization and mechanism, which is not significantly disrupted by either the lower density in bulk water or the strong nanoconfinement conditions used here. Our results also suggest that significant acceleration of Diels Alder reactions in microdroplets or on-water conditions can't arise from local microsolvation when water is present, but instead must come from highly altered reaction environments that drastically change the reaction mechanisms.

Abstract:Our recently developed physics-informed active learning allowed us to perform extensive AI-accelerated quasi-classical molecular dynamics investigation of the time-resolved mechanism of two Diels–Alder reactions. This investigation revealed that despite the high similarity between static transition state geometries in reactions with ethene and fullerene C60 as dienophiles, the dynamics around the transitions are remarkably different. In a substantial fraction (10%) of reactive trajectories, the larger C60 non-covalently attracts the 1,3-dimethyl-butadiene long before the barrier so that the diene undergoes the series of complex motions including roaming, somersaults, twisting, and twisting somersaults around the fullerene until it aligns itself to pass over the barrier. These complicated processes could be easily missed in typically performed quantum chemical simulations with shorter and fewer trajectories. After passing the barrier, the bonds take longer to form than in the case of the ethene reaction: the consequence of the markedly different topology of the PES region between reactants and products. These effects are not captured by static intrinsic reaction coordinate (IRC) calculations that do not reveal any difference in the barrier widths.

These additional calculations of C60 with 1,3-butadiene could be performed via active learning more easily by reusing the data generated for the other two reactions, showing the potential for larger-scale exploration of the effects of different substrates in the same types of reactions.

Abstract:A comparison of atomistic dynamics between microsolvated and unsolvated reactions can expose the precise role of solvent molecules and thus provide deep insight into how solvation influences chemical reactions. Here we developed the first full-dimensional analytical potential energy surface of the F-(H2O) + CH3I reaction, which facilitates the efficient dynamics simulations on a quantitatively accurate level. The computed SN2 reactivity suppression ratio of the monosolvated F-(H2O) + CH3I reaction relative to the unsolvated F- + CH3I reaction as a function of collision energy first increases and then decreases steadily, forming an inverted-V shape, due to the combined dynamical effects of interaction time, steric hindrance, and collision-induced dehydration. Moreover, further analysis reveals that the steric effect of the F-(H2O) + CH3I reaction resulting from the single water molecule is manifested mainly in dragging the F- anion away from the central C atom, rather than shielding F- from C. Our study shows there is great potential in rigorously studying the role of the solvent in more complicated reactions.
Putting Enhanced Chemical Reactivity in Water Microdroplets Under the Microscope: The Case of a Diels-Alder Reaction

Abstract:Often, chemical reactions are markedly accelerated in microdroplets compared to the corresponding bulk-phase. While identifying the precise causative factors remains challenging, the interfacial electric field (IEF) and partial solvation are the two widely proposed factors, accounting for the acceleration or turning on many reactions in microdroplets. In sharp contrast, this combined computational and experimental study demonstrates that these two critical factors have negligible effect on promoting a model Diels-Alder (DA) reaction between cyclopentadiene and acrylonitrile in water microdroplets. Instead, the acceleration of the DA reaction is driven by the effect of confinement. Quantum chemical calculations and ab initio molecular dynamics simulations coupled with enhanced sampling techniques predict that the air-water interface exhibits a higher free-energy barrier of this reaction than the bulk, while external electric fields marginally reduce the barrier. Remarkably, the catalytic capability of the IEF at the water microdroplet surface is largely hampered by its fluctuating character. Mass spectrometric assessment of the microdroplet reaction corroborate these findings, showing that the DA reaction is not facilitated by the IEF as increasing the spray potential suppresses the DA products by promoting substrate oxidation. While the DA reaction exhibits a surface preference in water microdroplets, the same reaction tends to occur mainly within the core of the acetonitrile microdroplet, suggesting the partial solvation is not necessarily a critical factor for accelerating this reaction in microdroplets. Moreover, experiments indicate that the rapid evaporation of microdroplets and the subsequent reagent enrichment (confinement) caused the observed acceleration of the DA reaction in water microdroplets.

Abstract:The kinetics, dynamics and conformational specificities for the ionic Diels-Alder reaction (polar cycloaddition) of maleic anhydride with 2,3-dibromobutadiene radical ions have been studied theoretically using multisurface adiabatic reactive molecular dynamics. A competition of concerted and stepwise reaction pathways was found and both the s-cis and s-trans conformers of of the diene are reactive. The analysis of the minimum dynamic path of the reaction indicates that both, rotations and vibrations of the reactant molecules are important for driving the system towards the transition state. The rates were computed as $k = 5.1 \times 10^{-14}$ s$^{-1}$ for the s-cis and $k = 3.8 \times 10^{-14}$ s$^{-1}$ for the s-trans conformer of 2,3-dibromobutadiene at an internal temperature of 300 K. The present results are to be contrasted with the neutral variant of the title system in which only the gauche conformer of the diene was found to undergo a considerably slower, concerted and mostly synchronous reaction driven by the excitation of rotations. The results presented here inform detailed experimental studies of the dynamics of polar cycloadditions under single-collision conditions in the gas phase.

Unveiling solvent effects on β-scissions through Metadynamics and Mean Force Integration

Abstract:This study introduces a methodology that combines accelerated molecular dynamics and Mean Force Integration (MFI) to investigate solvent effects on chemical reaction kinetics. The newly developed methodology is applied to the $\beta$-scission of Butyl Acrylate (BA) dimer in polar (water) and non-polar (xylene, BA monomer) solvents. The results show that solvation in both polar and non-polar environments reduces the free energy barrier of activation by $\sim$ 4 [kcal/mol] and decreases the pre-exponential factor twofold. Employing a hybrid QM/MM approach with explicit solvent modelling, we compute kinetic rate constants that better match experimental measurements compared to gas-phase calculations. This methodology presents promising potential for accurately predicting kinetic rate constants in liquid-phase polymerization and depolymerization processes.

Abstract:We have utilized time-resolved vibrational spectroscopy to study the interdependence of the conformational and chemical reaction dynamics of ion assembly in solution. We investigated the chemical interconversion dynamics of the LiNCS ion pair and the (LiNCS)(2) ion-pair dimer, as well as the spectral diffusion dynamics of these ionic assemblies. For the strongly coordinating Lewis base solvents benzonitrile, dimethyl carbonate, and ethyl acetate, we observe Li(+) coordination by both solvent molecules and NCS(-) anions, while the weak Lewis base solvent nitromethane shows no evidence for solvent coordination of Li(+) ions. The strong interaction between the ion-pair dimer structure and the Lewis base solvents leads to ion-pair dimer solvation dynamics that proceed more slowly than the ion-pair dimer dissociation. We have attributed the slow spectral diffusion dynamics to electrostatic reorganization of the solvent molecules coordinated to the Li(+) cations present in the ion-pair dimer structure and concluded that the dissociation of ion-pair dimers depends more critically on longer length scale electrostatic reorganization. This unusual inversion of the conformational and chemical reaction rates does not occur for ion-pair dimer dissociation in nitromethane or for ion pair association in any of the solvents.

Abstract:Solvents have been recognized as a significant factor for modulating the shuttle of rotaxanes and regulating their functions regarding molecular machines by a lot of published studies. The mechanism of the effects of solvents on the motion of crown ether/amino rotaxanes, however, remains unclear. In this work, a rotaxane, formed by dibenzo-24-crown-8 (C[8]) and a dumbbell-shaped axle with two positively charged amino groups, was investigated at the atom level. Two-dimensional free-energy landscapes characterizing the conformational change of C[8] and the shuttling motions in chloroform and water were mapped. The results indicated that the barriers in water were evidently lower than those in chloroform. By analyzing the trajectories, there was no obvious steric effect during shuttling. Instead, the main driving force of shuttling was verified from electrostatic interactions, especially strong hydrogen bonding interactions between the axle and water, which resulted in the fast shuttling rate of the rotaxane. All in all, the polarity and hydrogen bond-forming ability of solvents are the main factors in affecting the shuttling rate of a crown ether/amino rotaxane. In addition, C[8] would adopt S-shaped conformations during shuttling except for situating in the amino sites with C-shaped ones adopted due to π–π stacking interactions. The results of this research improve the comprehension of the solvent modulation ability for shuttling in crown ether-based rotaxanes and illustrate the effects of structural modifications on motions. These new insights are expected to serve the efficient design and construction of molecular machines.

Abstract:Energy transfer and spatial diffusion are two significant sub-processes in chemical reaction. Traditional rate theory is based on two assumptions: (1) energy transfer is faster than chemical reaction so that specific energy transfer channel is not important. (2) The solvents can respond to the change of solute quickly resulting in equilibrium solvation. Then once system cross the barrier, it will enter the product basin. But when energy transfer is fast enough to distribute the energy into all degrees of freedom according to certain ratio, the specific energy transfer pathways should be considered. Our previous studies have found that the polar functional groups play the major role in the intermolecular energy transfer process. And the energy accumulation and dissipation are completed by the motion with specific frequency. Furthermore, the major energy transfer channel is different in different solutions. Moreover, the length of transition path is very short, leading to the existence of different transient solvation configurations with distinctly different strengths of interaction between solutes and solvents. Consequently, the motion of solvents modulates the reaction dynamics and results in heterogeneous reaction paths. Therefore, the dynamic effects are vital for understanding and controlling the chemical reaction.
Dynamics and Kinetics Study of "In-Water" Chemical Reactions by Enhanced Sampling of Reactive Trajectories.

Abstract:High potential energy barriers and engagement of solvent coordinates set challenges for in silico studies of chemical reactions, and one is quite commonly limited to study reactions along predefined reaction coordinate (s). A systematic protocol, QM/MM MD simulations using enhanced sampling of reactive trajectories (ESoRT), is established to quantitatively study chemical transitions in complex systems. A number of trajectories for Claisen rearrangement in water and toluene were collected and analyzed, respectively. Evidence was found that the bond making and breaking during this reaction are concerted processes in solutions, preferentially through a chairlike configuration. Water plays an important dynamic role that helps stabilize the transition sate, and the dipole dipole interaction between water and the solute also lowers the transition barrier. The calculated rate coefficient is consistent with the experimental measurement. Compared with water, the reaction pathway in toluene is "narrower" and the reaction rate is slower by almost three orders of magnitude due to the absence of proper interactions to stabilize the transition state. This study suggests that the "in-water" nature of the Claisen rearrangement in aqueous solution influences its thermodynamics, kinetics, as well as dynamics.

Abstract:Solvation effect might have a tremendous influence on chemical reactions. However, precise quantum chemistry calculations are most often done either in vacuum neglecting the role of the solvent or using continuum solvent model ignoring its molecular nature. We propose a new method coupling a quantum description of the solute using electronic density functional theory with a classical grand-canonical treatment of the solvent using molecular density functional theory. Unlike previous work, both densities are minimized self consistently, accounting for mutual polarization of the molecular solvent and the solute. The electrostatic interaction is accounted using the full electron density of the solute rather than fitted point charges. The introduced methodology represents a good compromise between the two main strategies to tackle solvation effect in quantum calculation. It is computationally more effective than a direct quantum-mechanics/molecular mechanics coupling, requiring the exploration of many solvent configurations. Compared to continuum methods it retains the full molecular-level description of the solvent. We validate this new framework onto two usual benchmark systems: a water solvated in water and the symmetrical nucleophilic substitution between chloromethane and chloride in water. The prediction for the free energy profiles are not yet fully quantitative compared to experimental data but the most important features are qualitatively recovered. The method provides a detailed molecular picture of the evolution of the solvent structure along the reaction pathway.
