Abstract:Optical super-resolution microscopy, enabling to break the diffraction limit, provides a powerful observation means for research on ultra-fine structures and physiological processes. It has an important impact on studying the functions of cells and the pathogenesis of diseases, which is of great biomedical significance. As a branch of super-resolution imaging methods, single molecule localization microscopy has great scientific research value. We first introduce the research background and significance of single molecule localization microscopy. Then we describe the development process of this technology in detail. In addition, the basic principles of the existing mainstream technologies arc elaborated and their corresponding advantages and disadvantages arc also analyzed. Finally, we prospect the applications of the single molecule localization technology.

Abstract:We propose a single molecule localization method which takes advantage of stochastic photobleaching to improve the resolution of confocal fluorescence microscopy. By detecting the stochastic intensity loss of fluorophores, each fluorophore in the field can be localized. When all locations are known, a sub-diffraction image can be retrieved through single molecule localization algorithms. A confocal scheme is used to record the bleaching process of the sample. Each fluorophore can be localized from the recorded streaming followed by image subtraction. Compared with other single molecule localization concepts such as stochastic optical reconstruction microscopy (STORM) and photoactivated localization microscopy (PALM), this method does not require a laser cycling equipment and the pixel size is no longer limited by the size of CCD. This technique works well with common fluorescent dyes and does not require the use of engineered photoactivatable proteins or photoswitchable synthetic dye pairs.

Abstract:The orientation of a single molecule provides valuable intimation on fundamental biological processes. We report a technique for the simultaneous estimation of single-molecule 2D position and 2D orientation with ultra-high localization precision (similar to 2-nm precision with similar to 500 photons under a typical 100-nm diameter of excitation beam pattern), which is also compatible with tracking in living cells. In the proposed method, the theoretical precision limits are calculated, and the localization and orientation performance along with potential applications are explored using numerical simulations. Compared to other camera-based orientation measurement methods, it is confirmed that the proposed method can obtain reasonable estimates even under very weak signals (similar to 15 photons). Moreover, the maximum likelihood estimator (MLE) is found to converge to the theoretical limit when the total number of photons is less than 100. Abstract:Fluorescence super-resolution microscopy has undergone several rounds of innovation and development since the 1990s. The spatial resolution of fluorescence super-resolution microscopy exceeds the diffraction limit by a wide margin, achieving a lateral resolution below to similar to 20 nm and enabling imaging and tracking at the molecular level. The latest generation of ultrahigh-resolution microscopy is the product of extensive development and innovative combination of conventional super-resolution techniques. This review aimed to introduce the new generation of fluorescence super-resolution microscopy at a sub-20-nm scale lateral resolution, and we also elucidated their similarities and differences compared with the conventional super-resolution techniques. Additionally, this review explored how emerging technologies optimize optical systems, scanning strategies, and sample preparation to improve resolution. Finally, we discussed the potential applications and development of high-resolution fluorescence microscopy in biomedical research.

Abstract:Biologists have long been interested in the submicroscopic structures of cells and interactions between organelles. However, due to resolution limitations, investigating cell biology using fluorescence microscopy remains a challenge. In recent decades, super-resolution microscopy has been developed as an essential solution. Recently, a new microscopic technique called expansion microscopy has been developed, which circumvents this resolution limit by increasing the size of the biological sample, thus allowing for super resolution of the enlarged structure. In this study, we combined expansion microscopy with fluorescence emission difference microscopy (ExFED) and achieved a spatial resolution of approximately 40 nm in mammalian cells. Delicate subcellular and sub-organelle structures were investigated, and potential contacts were detected. The results indicated that ExFED is a simple and powerful super-resolution method for studying biological specimens.

Abstract:Single-molecule localization microscopy (SMLM) surpasses the diffraction limit by randomly switching fluorophores between fluorescent and dark states, precisely pinpointing the resulted isolated emission patterns, thereby reconstructing the super-resolution images based on the accumulated locations of thousands to millions of single molecules. This technique achieves a ten-fold improvement in resolution, unveiling the intricate details of molecular activities and structures in cells and tissues. Multicolor SMLM extends this capability by imaging distinct protein species labeled with various fluorescent probes, providing insights into structural intricacies and spatial relationships among different targets. This review explores recent advancements in multicolor SMLM, evaluates the strengths and limitations of each variant, and discusses the future prospects.

Abstract:Key PointsFluorescence nanoscopy (also known as super-resolution microscopy) methods have expanded optical imaging to reach the nanometre resolution range, typically 20–50 nm and even down to the 1 nm level.Diffraction-unlimited nanoscopy methods, which neutralize the resolution-limiting role of diffraction, separate fluorophores by transiently transferring them between (at least) two discernible states, typically an 'on' and an 'off' state of fluorescence.The counting of molecules in nanoscale settings such as within organelles is a crucially important development, along with labelling strategies to reliably pinpoint the locations and spatial proximities of all the molecules investigated in an imaging experiment.Dynamic nanoscopy and extensions of nanoscopy imaging to tissue and in vivo contexts are further frontiers.Examples taken from mitochondrial biology and neurobiology illustrate the capabilities and discovery potential of nanoscale molecule-specific imaging with focused light.

Abstract:In this study, we introduce a significant advancement in super-resolution microscopy by integrating a single-photon detector array into a Confocal Laser-Scanning Microscope (CLSM), enabling the combination of Fluorescence Lifetime Single-Molecule Localization Microscopy (FL-SMLM) with Image Scanning Microscopy (ISM). This unique combination delivers a two-fold improvement in lateral localization accuracy for SMLM while maintaining its simplicity. Moreover, the addition of lifetime information from our CLSM eliminates chromatic aberration, particularly crucial for achieving few-nanometer resolution in SMLM. Our novel approach, named Fluorescence Lifetime ISM-SMLM (FL-iSMLM), is demonstrated through direct Stochastic Optical Reconstruction Microscopy (dSTORM) and DNA Point Accumulation for Imaging in Nanoscale Topography (DNA-PAINT) experiments on fluorescently labeled cells, showcasing both resolution enhancement and fluorescence lifetime multiplexing capabilities.

Abstract:Fluorescence microscopy has become an essential tool for biological research because it can be minimally invasive, acquire data rapidly, and target molecules of interest with specific labeling strategies. However, the diffraction-limited spatial resolution, which is classically limited to about 200 nm in the lateral direction and about 500 nm in the axial direction, hampers its application to identify delicate details of subcellular structure. Extensive efforts have been made to break diffraction limit for obtaining high-resolution imaging of a biological specimen. Various methods capable of obtaining super-resolution images with a resolution of tens of nanometers are currently available. These super-resolution techniques can be generally divided into three primary classes: (1) patterned illumination-based super-resolution imaging, which employs spatially and temporally modulated illumination light to reconstruct sub-diffraction structures; (2) single-molecule localization-based super-resolution imaging, which localizes the profile center of each individual fluorophore at subdiffraction precision; (3) bleaching/blinking-based super-resolution imaging. These super-resolution techniques have been utilized in different biological fields and provide novel insights into several new aspects of life science. Given unique technical merits and commercial availability of super-resolution fluorescence microscope, increasing applications of this powerful technique in life science can be expected.
A common framework for single-molecule localization using sequential structured illumination

Abstract:Localization of single fluorescent molecules is key for physicochemical and biophysical measurements such as single-molecule tracking and super-resolution imaging by single-molecule localization microscopy (SMLM). Recently a series of methods have been developed in which the localization precision is enhanced by interrogating the molecular position with a sequence of spatially modulated patterns of light. Among them, the MINFLUX technique outstands for achieving a ~10-fold improvement compared to wide-field camera-based single-molecule localization, reaching ~1-2 nm localization precision at moderate photon counts. Here, we present a common mathematical framework for this type of measurement that allows a fair comparison between reported methods and facilitates the design and evaluation of new methods. With it, we benchmark all reported methods for single-molecule localization using sequential structured illumination, including long-established methods such as orbital tracking, along with two new proposed methods: orbital tracking and raster scanning with a minimum of intensity.

Abstract:Combining probes with advanced imaging techniques has enabled single-organelle localization-based superresolution imaging, revolutionizing our ability to investigate subcellular molecules with unprecedented precision. This review presents an in-depth discussion on the design and applications of small-molecule probes for specific small and large molecules, alongside advancements in super-resolution imaging. This review discusses super-resolution imaging, emphasizing its operational principles, technological progress, and unique benefits. We also outline innovative probe design strategies that may enhance our understanding of subcellular molecular dynamics and their single-organelle localization. Probe design strategies for diverse intra-organelle molecules are also provided, stressing the need to consider elements such as photostability, signal-to-noise ratio, and targeted binding. Challenges associated with this field, potential solutions, and an outlook are also discussed in detail. By integrating probe design with state-of-the-art imaging technologies based on single-organelle localization, this review provides a path toward remarkable revelations in single-organelle functionalities at the most intricate level of molecular interactions.

Abstract:Traditional camera-based single-molecule localization microscopy (SMLM), with its high imaging resolution and localization throughput, has made significant advancements in biological and chemical researches. However, due to the limitation of the fluorescence signal-to-noise ratio (SNR) of a single molecule, its resolution is difficult to reach to 5 nm. Optical lattice produces a nondiffracting beam pattern that holds the potential to enhance microscope performance through its high contrast and penetration depth. Here, we propose a new method named LatticeFLUX which utilizes the wide-field optical lattice pattern illumination for individual molecule excitation and localization. We calculated the Cramér-Rao lower bound of LatticeFLUX resolution and proved that our method can improve the single molecule localization precision by 2.4 times compared with the traditional SMLM. We propose a scheme using 9-frame localization, which solves the problem of uneven lattice light illumination. Based on the experimental single-molecule fluorescence SNR, we coded the image reconstruction software to further verify the resolution enhancement capability of LatticeFLUX on simulated punctate DNA origami, line pairs, and cytoskeleton. LatticeFLUX confirms the feasibility of using 2D structured light illumination to obtain high single-molecule localization precision under high localization throughput. It paves the way for further implementation of ultra-high resolution full 3D structured-light-illuminated SMLM.

Abstract:Single molecule localization microscopy (SMLM) is constrained by selective illumination configurations to achieve high signal-to-background ratio (SBR), forcing trade-offs between penetration depth, field-of-view (FOV), and spatial resolution. We demonstrate that a Spinning Disc confocal microscope with Optical Photon Reassignment (SDC-OPR) in combination with DNA-PAINT effectively balances these limitations. This system enables high-resolution imaging through multiple cellular layers, enhancing spatial resolution while remaining practical and accessible for diverse biological applications.

Abstract:The ultimate goal of biological super-resolution fluorescence microscopy is to provide three-dimensional resolution at the size scale of a fluorescent marker. Here we show that by localizing individual switchable fluorophores with a probing donut-shaped excitation beam, MINFLUX nanoscopy can provide resolutions in the range of 1 to 3 nm for structures in fixed and living cells. This progress has been facilitated by approaching each fluorophore iteratively with the probing-donut minimum, making the resolution essentially uniform and isotropic over scalable fields of view. MINFLUX imaging of nuclear pore complexes of a mammalian cell shows that this true nanometer-scale resolution is obtained in three dimensions and in two color channels. Relying on fewer detected photons than standard camera-based localization, MINFLUX nanoscopy is poised to open a new chapter in the imaging of protein complexes and distributions in fixed and living cells.

Abstract:Single-molecule localization microscopy (SMLM), a type of super-resolution fluorescence microscopy, has become a strong technique in the toolbox of chemists, biologists, physicists, and engineers in recent years for its unique ability to resolve characteristic features at the nanoscopic level. It drastically improves the resolution of optical microscopes beyond the diffraction limit, with which previously unresolvable structures can now be studied. Spectrally resolved super-resolution fluorescence microscopy via multiplexing of different fluorophores is one of the greatest advancements among SMLM techniques. However, current spectrally resolved SMLM (SR-SMLM) methodologies present low spatial resolution due to loss of photons, low throughput due to spectral interferences, or require complex optical systems. Here, we overcome these drawbacks by developing a SR-SMLM methodology using a color glass filter. It enables high throughput and improved photon usage for hyperspectral imaging at the nanoscopic level. Our methodology can readily distinguish fluorophores of close spectral emission and achieves sub-10 nm localization and sub-5nm spectral precisions.

Abstract:The initial steps toward optical detection and spectroscopy of single molecules in condensed matter arose out of the study of inhomogeneously broadened optical absorption profiles of molecular impurities in solids at low temperatures. Spectral signatures relating to the fluctuations of the number of molecules in resonance led to the attainment of the single-molecule limit in 1989 using frequency-modulation laser spectroscopy. In the early 90s, many fascinating physical effects were observed for individual molecules, and the imaging of single molecules as well as observations of spectral diffusion, optical switching and the ability to select different single molecules in the same focal volume simply by tuning the pumping laser frequency provided important forerunners of the later super-resolution microscopy with single molecules. In the room temperature regime, imaging of single copies of the green fluorescent protein also uncovered surprises, especially the blinking and photoinduced recovery of emitters, which stimulated further development of photoswitchable fluorescent protein labels. Because each single fluorophore acts a light source roughly 1 nm in size, microscopic observation and localization of individual fluorophores is a key ingredient to imaging beyond the optical diffraction limit. Combining this with active control of the number of emitting molecules in the pumped volume led to the super-resolution imaging of Eric Betzig and others, a new frontier for optical microscopy beyond the diffraction limit. The background leading up to these observations is described and current developments are summarized.

Abstract:The rapid advancement of single-molecule localization microscopy (SMLM) provides chances for visualizing biological structures and tracking their functions with unprecedented high resolution. The imaging speed and spatial resolution are highly dependent on the photophysical properties of fluorophores. Therefore, great efforts have been paid to develop new photoswitchable probes and improve their photophysical properties for single molecule localization applications. These developments in SMLM have markedly advanced our understanding on many biological processes. In this review, we first describe the basic principles of SMLM and discuss the factors that affect the imaging quality. Then, we summarize recent achievements in the development of fluorescent probes for SMLM and evaluate their photophysical properties. Some interesting achievements in biological applications are also highlighted. Ultimately, the challenges and future advances of SMLM for biological applications are discussed.

Abstract:Recent advances in super-resolution microscopy allow the localization of single molecules within individual cells but not within multiple whole cells due to weak signals from single molecules and slow acquisition process for point accumulation to reconstruct super-resolution images. Here, we report a fast, large-scale, and three-dimensional super-resolution fluorescence microscope based on single-wavelength Bessel lightsheet to selectively illuminate spontaneous blinking fluorophores tagged to the proteins of interest in space. Critical parameters such as labeling density, excitation power, and exposure time were systematically optimized resulting in a maximum imaging speed of 2.7 × 104 µm3 s−1. Fourier ring correlation analysis revealed a reconstructed image with a lateral resolution of ~75 nm through the accumulation of 250 image volumes on immobilized samples within 15 min. Hence, the designed system could open new insights into the discovery of complex biological structures and live 3D localization imaging.
