Abstract:Lyman-alpha forest lines in QSO spectra have typical widths of 20-50 km/s. Low column density absorbers in cosmological simulations are large, diffuse structures, and the Hubble flow across the spatially extended absorber is usually the dominant contribution to the width of its associated absorption line. Thermal broadening is unimportant over most of the spectrum, and peculiar velocities tend to make absorption features narrower rather than broader. As a consequence of Hubble flow broadening, there is a close relation between local Lyman-alpha optical depth and local neutral hydrogen density, which is well approximated by the Gunn-Peterson formula. The physics that governs the unshocked intergalactic medium leads to a tight correlation between the neutral hydrogen density and the underlying gas and dark matter overdensity. For many purposes, it is simpler to regard a Lyman-alpha forest spectrum as a continuous, non-linear map of the density field rather than a collection of discrete lines. This continuous field view of the Lyman-alpha forest can be applied to measurement of the baryon density parameter, testing of cosmological models, and robust determination of the shape and amplitude of the primordial mass power spectrum.
Lyα Forest Power Spectrum As an Emerging Window into the Epoch of Reionization and Cosmic Dawn

Abstract:ABSTRACT Conventional wisdom was that thermal relics from the epoch of reionization (EOR) would vanish swiftly. Recently, however, it was shown that these relics can survive to lower redshifts (z ∼ 2) than previously thought, due to gas at mean density being heated to T ∼ 3 × 104 K by reionization, which is inhomogeneous, and shocks. Given the high sensitivities of upcoming Ly α forest surveys, this effect will be a novel broad-band systematic for cosmological application. From the astrophysical point of view, however, the imprint of inhomogeneous reionization can shed light on the EOR and cosmic dawn. We utilize a hybrid method – which includes two different simulation codes capable of handling the huge dynamical range – to show the impact of patchy reionization on the Ly α forest and its dependence on different astrophysical scenarios. We found statistically significant deviations in the 1D Lyαpower spectrum at k = 0.14 cMpc−1 that range from $\sim \! 1{{\ \rm per\ cent}}$ at z = 2 up to almost $\sim \! 20{{\ \rm per\ cent}}$ at z = 4. The deviations in the 3D Ly α power spectrum, at the same wavenumber, are large and range from a few per cent at z = 2 up to $\sim \! 50{{\ \rm per\ cent}}$ at z = 4, although these deviations ignore the effect of He ii reionization and active galactic nucleus feedback at z < 4. By exploiting different k-dependence of power spectrum among various astrophysical scenarios, the effect of patchy reionization on the Ly α forest power spectrum can open a new window into cosmic reionization and possibly cosmic dawn.

Abstract:We derive an effective field theory (EFT) for cosmological Lyman alpha forest fluctuations valid for the power spectrum at the one-loop order. The ``bottom-up'' EFT expansion at the level of the transmitted flux is identical to the line-of-sight dependent bias model first derived by Desjacques et al. We confirm this result by a ``top-down'' derivation based on the exponential map of the optical depth field. Specifically, we show that the combination of the exponential map and conditions of renormalizability generates the same EFT expansion as the ``bottom-up'' approach. In passing, we point out inconsistencies of the tree-level perturbative expansion of the exponential map without counterterms. To facilitate practical applications, we generalize the FFTLog method for efficient calculations of one-loop integrals from new line-of-sight dependent operators. Finally, we compare the one-loop EFT model against data from the Sherwood hydrodynamic simulation. The theory fits the data with sub percent accuracy up to $k= $ 3 $h$Mpc$^{-1}$ at $z= 2.8$ for both 3D and 1D correlations. Our model can be readily used for cosmological full-shape analyses of Lyman alpha forest data.

Field-level Lyman-alpha forest modelling in redshift space via augmented non-local Fluctuating Gunn-Peterson Approximation

Abstract:We present an improved analytical model to predict the Lyman-alpha forest at the field level in redshift space from the dark matter field, expanding upon the widely-used Fluctuating Gunn-Peterson approximation (FGPA). In particular, we introduce the dependence on the cosmic web environment (knots, filaments, sheets, voids) in the model, thereby effectively accounting for non-local bias. Furthermore, we include a detailed treatment of velocity bias in the redshift space distortions modelling, allowing the velocity bias to be cosmic-web dependent. We find evidence for a significant difference of the same model parameters in different environments, suggesting that for the investigated setup the simple standard FGPA is not able to adequately predict the Lyman-alpha forest in the different cosmic web regimes. We reproduce the summary statistics of the reference cosmological hydrodynamic simulation we use for comparison, yielding accurate mean transmitted flux, probability distribution function, 3D power spectrum, and bispectrum. In particular, we achieve maximum deviation and average deviations accuracy in the Lyman-alpha forest 3D power spectrum of $\sim 3\%$ and $\sim 0.1\%$ up to $k\sim 0.4 \, h \, {\rm Mpc}^{-1}$, $\sim 5\%$ and $\sim 1.8\%$ up to $k \sim 1.4 \, h \, {\rm Mpc}^{-1}$. Our new model outperforms previous analytical efforts to predict the Lyman-alpha forest at the field level in all the probed summary statistics, and has the potential to become instrumental in the generation of fast accurate mocks for covariance matrices estimation in the context of current and forthcoming Lyman-alpha forest surveys.

Abstract:The impact of cosmic reionization on the Ly alpha forest power spectrum has recently been shown to be significant even at low redshifts (z similar to 2). This memory of reionization survives cosmological time-scales because high-entropy mean-density gas is heated to similar to 3 x 10(4) K by reionization, which is inhomogeneous, and subsequent shocks from denser regions. In the near future, the first measurements of the Ly alpha forest 3D power spectrum will be very likely achieved by upcoming observational efforts such as the Dark Energy Spectroscopic Instrument (DESI). In addition to abundant cosmological information, these observations have the potential to extract the astrophysics of reionization from the Ly alpha forest. We forecast, for the first time, the accuracy with which the measurements of Ly alpha forest 3D power spectrum can place constraints on the reionization parameters with DESI. Specifically, we demonstrate that the constraints on the ionization efficiency, zeta, and the threshold mass for haloes that host ionizing sources, mturn, will have the la error at the level of zeta = 25.0 +/- 11.6 and log(10)(m(turn)/M-circle dot) = 8.7(-0.70)(+0.36), respectively. The Ly alpha forest 3D power spectrum will thus provide an independent probe of reionization, probably even earlier in detection with DESI, with a sensitivity only slightly worse than the upcoming 21-cm power spectrum measurement with the Hydrogen Epoch of Reionization Array (HERA), i.e. sigma(DESI)/sigma(HERA) approximate to 1.5 for zeta and sigma(DESI)/sigma(HERA) 2.0 for log(10)(m(turn)/M-circle dot). Nevertheless, the Ly alpha forest constraint will be improved about three times tighter than the current constraint from reionization observations with high-z galaxy priors, i.e. a sigma(DESI)/sigma(current) approximate to 1/3 for zeta.
A Uniform Analysis of the Ly-alpha forest at z = 0 - 5: I. The sample and distribution of clouds at z > 1.7

Abstract:We present moderate resolution data for 39 QSOs at z $\approx$ 2 obtained at the Multiple Mirror Telescope. These data are combined with spectra of comparable resolution of 60 QSOs with redshifts greater than 1.7 found in the literature to investigate the distribution of Ly-alpha forest lines in redshift and equivalent width. We find a value for $\gamma$, the parameter describing the number distribution of Ly-alpha forest lines in redshift, of $1.88\pm0.22$ for lines stronger than a rest equivalent width of 0.32 $Å$, in good agreement with some previous studies. The Kolmogorov-Smirnov test was applied to the data and it is found that this single power law is a good fit over the relevant redshift ranges. Simulations of the Lyman alpha forest were performed to determine the completeness of the line lists and to test how well the analysis the underlying line statistics, given this level of completeness.

Abstract:The properties of the Lyman-$\alpha$ absorptions observed in the spectra of QSOs are reviewed: the distribution of column densities and Doppler widths, the redshift evolution, the ``inverse effect'', the clustering. By interpreting the statistics of the line parameters insight is gained about the nature of the absorbers, their sizes, temperatures, confining agents. On the basis of the ``inverse effect'' it is possible to estimate the ultraviolet background radiation at high redshift and, linking this information with the limits on the Gunn-Peterson optical depth, the density of the diffuse part of the intergalactic medium is derived. Future prospects are briefly discussed.

Probing Large Scale Ionizing Background Fluctuation with Lyman $α$ Forest and Galaxy Cross-correlation at z=2.4

Abstract:The amplitude of the metagalactic ultraviolet background (UVB) at large-scales is impacted by two factors. First, it naturally attenuates at scales larger than mean-free-path of UVB photons due to the absorption by neutral intergalactic medium. Second, there are discrete and rare ionizing sources distributing in the Universe, emitting the UVB photons, and thus enhancing the local UVB amplitude. Therefore, for cosmological probe that is sensitive to the UVB amplitude and capable of detecting the large scale like Lyman-$\alpha$ forest spectrum, the fluctuation due to the clustering of ionizing sources becomes a significant factor for Lyman-$\alpha$ flux transmission and leave imprints on Lyman-$\alpha$ flux power spectrum at these large scales. In this work, we make use of a radiative transfer model that parametrizes the UVB source distribution by its bias $b_{\rm j}$ and shot noise $\overline{n}_{\rm j}$. We estimate the constraints on this model through the cross-correlation between Lyman-$\alpha$ forest survey and galaxy survey, using the DESI Lyman-$\alpha$ forest survey and the Roman Space Telescope emission line galaxy survey as an example. We show the detection sensitivity improvement for UVB parameters from disjoint to maximal overlap of DESI+Roman survey strategy. We also show that the degeneracy of two ionizing source parameters can be broken by increasing the overlapping survey area. Our results motivate survey strategies more dedicated to probe the UVB large-scale fluctuations.

A Simulation of Ly-alpha Absorption Forests in Linear Approximation in Cold and Cold+Hot Dark Matter Models

Abstract:Our goal in this paper is to test some popular dark matter models by Ly-alpha forest in QSO spectra. Recent observations of the size and velocity of Ly-alpha forest clouds have indicated that the Ly-alpha absorption is probably not given by collapsed objects, but pre-collapsed regions in the baryonic density field. Therefore, a linear approximation description would be able to provide valuable information. We developed a technique to simulate Ly-alpha forest as the absorption of such pre-collapsed regions under linear approximation regime. The simulated Ly-alpha forests in models of the standard cold dark matter (SCDM), the cold plus hot dark matter (CHDM), and the low-density flat cold dark matter (LCDM) have been confronted with observational features, including 1) the number density of Ly-alpha lines and its dependencies on redshift and equivalent width; 2) the distribution of equivalent widths and its redshift dependence; 3) clustering; and 4) the Gunn-Peterson effect. The "standard" CHDM model, i.e. 60% cold and 30% hot dark matters and 10\% baryons, is found to be difficult to pass the Ly-alpha forest test, probably because it produces structures too late and favors to form structures on large scales instead of small scale objects like Ly-alpha clouds. Within a reasonable range of J_nu, the UV background radiation at high redshift, and delta_th, the threshold of the onset of gravitational collapse of the baryonic matter, the LCDM model is consistent with observational data in all above-mentioned four aspects. The model of SCDM can also fit with observation, but it requires a smaller J_nu and a higher delta_th. This suggests that whether a significant part of the Ly-alpha forest lines is located in the halos of collapsed objects would be crucial to the success of SCDM.

Abstract:The full-shape correlations of the Lyman alpha (Ly$\alpha$) forest contain a wealth of cosmological information through the Alcock-Paczyński effect. However, these measurements are challenging to model without robustly testing and verifying the theoretical framework used for analyzing them. Here, we leverage the accuracy and volume of the $N$-body simulation suite \textsc{AbacusSummit} to generate high-resolution Ly$\alpha$ skewers and quasi-stellar object (QSO) catalogs. One of the main goals of our mocks is to aid in the full-shape Ly$\alpha$ analysis planned by the Dark Energy Spectroscopic Instrument (DESI) team. We provide optical depth skewers for six of the fiducial cosmology base-resolution simulations ($L_{\rm box} = 2\,h^{-1}{\rm Gpc}$, $N = 6912^3$) at $z = 2.5$. We adopt a simple recipe based on the Fluctuating Gunn-Peterson Approximation (FGPA) for constructing these skewers from the matter density in an $N$-body simulation and calibrate it against the 1D and 3D Ly$\alpha$ power spectra extracted from the hydrodynamical simulation IllustrisTNG (TNG; $L_{\rm box} = 205\,h^{-1}{\rm Mpc}$, $N = 2500^3$). As an important application, we study the non-linear broadening of the baryon acoustic oscillation (BAO) peak and show the cross-correlation between DESI-like QSOs and our Ly$\alpha$ forest skewers. We find differences on small scales between the Kaiser approximation prediction and our mock measurements of the Ly$\alpha$$\times$QSO cross-correlation, which would be important to account for in upcoming analyses. The \textsc{AbacusSummit} Ly$\alpha$ forest mocks open up the possibility for improved modelling of cross correlations between Ly$\alpha$ and cosmic microwave background (CMB) lensing and Ly$\alpha$ and QSOs, and for forecasts of the 3-point Ly$\alpha$ correlation function. Our catalogues and skewers are publicly available on Globus.

Cosmic Lighthouses : Unveiling the nature of high-redshift galaxies

Abstract:We are in the golden age for the search for high-redshift galaxies, made possible by a combination of new instruments and innovative search techniques. One of the major aims of such searches is to constrain the epoch of reionization (EoR), which marks the second major change in the ionization state of the Universe. Understanding the EoR is difficult since whilst it is galaxy evolution which drives reionization, reionization itself influences galaxy evolution through feedback effects. Unraveling the interplay of reionization and galaxy evolution is further complicated by of a lack of understanding of the metal enrichment and dust distribution in high redshift galaxies. To this end, a class of galaxies called Lyman Alpha Emitters (LAEs) have been gaining enormous popularity as probes of all these three processes. In this thesis, we couple state of the art cosmological SPH simulations (GADGET-2) with a physically motivated, self-consistent model for LAEs, so as to be able to understand the importance of the intergalactic medium (IGM) ionization state, dust and peculiar velocities in shaping their observed properties. By doing so, the aim is to gain insight on the nature of LAEs, put precious constraints on their elusive physical properties and make predictions for future instruments such as the Atacama Large Millimeter Array (ALMA). Using our LAE model in conjunction with a code that builds the MW merger tree (GAMETE), we build a bridge between the high-redshift and the local Universe. We also use SPH simulations (GADGET-2) to study the nature of the earliest galaxies that have been detected as of yet, place constraints on their contribution to reionization, and predict their detectability using the next generation of instruments, such as the James Web Space Telescope (JWST).

Cosmological Constraints from the eBOSS Lyman-$α$ Forest using the PRIYA Simulations

Abstract:We present new cosmological parameter constraints from the eBOSS Lyman-$\alpha$ forest survey. We use a new theoretical model and likelihood based on the PRIYA simulation suite. PRIYA is the first suite to resolve the Lyman-$\alpha$ forest in a ($120$~Mpc/h~)$^3$ volume, using a multi-fidelity emulation technique. We use PRIYA to predict Lyman-$\alpha$ forest observables with $\lesssim 1\%$ interpolation error over an $11$ dimensional ($9$ simulated, $2$ in post-processing) parameter space. We identify an internal tension within the flux power spectrum data. Once the discrepant data is removed, we find the primeval scalar spectral index measured at a pivot scale of $k_0 = 0.78$ Mpc$^{-1}$ to be $n_P = 1.009^{+0.027}_{-0.018}$ at 68\% confidence. This measurement from the Lyman-$\alpha$ forest flux power spectrum alone is in reasonable agreement with Planck, and in tension with earlier eBOSS analyses. The amplitude of matter fluctuations is $\sigma_8 = 0.733^{+0.026}_{-0.029}$ at 68\% confidence, in agreement with Dark Energy Survey weak lensing measurements and other small-scale structure probes and in tension with CMB measurements from Planck and ACT. The effective optical depth to Lyman-$\alpha$ photons from our pipeline is in good agreement with earlier high resolution measurements. We find a linear power at $z=3$ and $k = 0.009$ s/km of $\Delta_L^2 = 0.302^{+0.024}_{-0.027}$ with a slope $n_\mathrm{eff} = -2.264^{+0.026}_{-0.018}$. Our flux power spectrum only chains prefer a low level of heating during helium reionization. When we add IGM temperature data we find $n_P = 0.983\pm 0.020$ and $\sigma_8 = 0.703^{+0.023}_{-0.027}$. Our chains prefer an early and long helium reionization event, as suggested by measurements from the helium Lyman-$\alpha$ forest. In the near future we will use our pipeline to infer cosmological parameters from the DESI Lyman-$\alpha$ data.

The impact of feedback from galaxy formation on the Lyman-alpha transmitted flux

Abstract:The forest of Lyman-alpha absorption lines seen in the spectra of distant quasars has become an important probe of the distribution of matter in the Universe. We use large, hydrodynamical simulations from the OWLS project to investigate the effect of feedback from galaxy formation on the probability distribution function and the power spectrum of the Lyman-alpha transmitted flux. While metal-line cooling is unimportant, both galactic outflows from massive galaxies driven by active galactic nuclei and winds from low-mass galaxies driven by supernovae have a substantial impact on the flux statistics. At redshift z=2.25, the effects on the flux statistics are of a similar magnitude as the statistical uncertainties of published data sets. The changes in the flux statistics are not due to differences in the temperature-density relation of the photo-ionised gas. Instead, they are caused by changes in the density distribution and in the fraction of hot, collisionally ionised gas. It may be possible to disentangle astrophysical and cosmological effects by taking advantage of the fact that they induce different redshift dependencies. In particular, the magnitude of the feedback effects appears to decrease rapidly with increasing redshift. Analyses of Lyman-alpha forest data from surveys that are currently in process, such as BOSS/SDSS-III and X-Shooter/VLT, must take galactic winds into account.

Abstract:Inhomogeneous reionization enhances the 1D Lyman-$\alpha$ forest power spectrum on large scales at redshifts $z\geq4$. This is due to coherent fluctuations in the ionized hydrogen fraction that arise from large-scale variations in the post-reionization gas temperature, which fade as the gas cools. It is therefore possible to use these relic fluctuations to constrain inhomogeneous reionization with the power spectrum at wavenumbers $\log_{10}(k/{\rm km^{-1}\,s})\lesssim -1.5$. We use the Sherwood-Relics suite of hybrid radiation hydrodynamical simulations to perform a first analysis of new Lyman-$\alpha$ forest power spectrum measurements at $4.0\leq z \leq 4.6$. These data extend to wavenumbers $\log_{10}(k/{\rm km^{-1}\,s})\simeq -3$, with a relative uncertainty of $10$--$20$ per cent in each wavenumber bin. Our analysis returns a $2.7\sigma$ preference for an enhancement in the Lyman-$\alpha$ forest power spectrum at large scales, in excess of that expected for a spatially uniform ultraviolet background. This large-scale enhancement could be a signature of inhomogeneous reionization, although the statistical precision of these data is not yet sufficient for obtaining a robust detection of the relic post-reionization fluctuations. We show that future power spectrum measurements with relative uncertainties of $\lesssim 2.5$ per cent should provide unambiguous evidence for an enhancement in the power spectrum on large scales.

The Lyman-alpha forest in f(R) modified gravity

Abstract:In this work, we analyze the Lyman-$\alpha$ forest in cosmological hydrodynamical simulations of chameleon-type f(R) gravity with the goal to assess whether the impact of such models is detectable in absorption line statistics. We carry out a set of hydrodynamical simulations with the cosmological simulation code MG-GADGET, including star formation and cooling effects, and create synthetic Lyman-$\alpha$ absorption spectra from the simulation outputs. We statistically compare simulations with f(R) and ordinary general relativity, focusing on flux probability distribution functions (PDFs) and flux power-spectra, an analysis of the column density and line width distributions, as well as the matter power spectrum. We find that the influence of f(R) gravity on the Lyman-$\alpha$ forest is rather small. Even models with strong modifications of gravity, like $|\bar{f}_{R0}| = 10^{-4}$, do not change the statistical Lyman-$\alpha$ properties by more than 10%. The column density and line width distributions are hardly affected at all. It is therefore not possible to get competitive constraints on the background field $f_R$ using current observational data. An improved understanding of systematics in the observations and a more accurate modeling of the baryonic/radiative physics would be required to allow this in the future. The impact of f(R) on the matter power spectrum in our results is consistent with previous works.

Abstract:Detecting HI using redshifted Ly-alpha absorption lines is 1e6 times more sensitive than using the 21cm emission line. We review recent discoveries of HI Ly-alpha absorbers made with the Hubble Space Telescope (HST) which have allowed us a first glimpse at gas in local intergalactic space between us and the ``Great Wall''. Despite its mere 2.4m aperture, HST can detect absorbers with column densities as low as those found using Keck at high-z (log N(HI)=12.5 1/cm**2). New results that will be discussed include: the evolution of absorbers with redshift, the location of absorbers relative to galaxies (including the two-point correlation function for absorbers), the metallicity of absorbers far from galaxies, and the discovery of hot 1e5-1e6 K (shock-heated?) absorbers. The unique ability of VLA HI observations in discovering the nearest galaxies to these absorbers is stressed.

Probing the Diffuse Lyα Emission on Cosmological Scales: Lyα Emission Intensity Mapping Using the Complete SDSS-IV Eboss

Abstract:Based on Sloan Digital Sky Survey Data Release 16, we have detected the large-scale structure of Ly alpha emission in the universe at redshifts z = 2-3.5 by cross-correlating quasar positions and Ly alpha emission imprinted in the residual spectra of luminous red galaxies. We apply an analytical model to fit the corresponding Ly alpha surface brightness profile and multipoles of the redshift-space quasar-Ly alpha emission cross-correlation function. The model suggests an average cosmic Ly alpha luminosity density of 6.6(-3.1)(+3.3) x 10(40) erg s(-1) cMpc(-3), a similar to 2 sigma detection with a median value about 8-9 times those estimated from deep narrowband surveys of Ly alpha emitters at similar redshifts. Although the low signal-to-noise ratio prevents us from a significant detection of the Ly alpha forest-Ly alpha emission cross-correlation, the measurement is consistent with the prediction of our best-fit model from quasar-Ly alpha emission cross-correlation within current uncertainties. We rule out the scenario where the Ly alpha photons mainly originate from quasars. We find that Ly alpha emission from star-forming galaxies, including contributions from that concentrated around the galaxy centers and that in diffuse Ly alpha-emitting halos, is able to explain the bulk of the Ly alpha luminosity density inferred from our measurements. Ongoing and future surveys can further improve the measurements and advance our understanding of the cosmic Ly alpha emission field.
