Abstract:CD26, a T‐cell activation antigen that has dipeptidyl peptidase IV activity in its extracellular domain and has also been shown to play an important role in T‐cell activation. The earliest biochemical events seen in stimulated T lymphocytes activated through the engagement of the T‐cell receptor (TCR) is the tyrosine phosphorylation of a panel of cellular proteins. In this study we demonstrate that antibody‐induced cross‐linking of CD26 in CD26‐transfected Jurkat cells induced tyrosine phosphorylation of several intracellular proteins with a similar pattern to that seen after TCR/CD3 stimulation. Herbimycin A, an inhibitor of the src family protein tyrosine kinases dramatically inhibited this CD26‐mediated effect on tyrosine phosphorylation. Major tyrosine phosphorylated proteins were identified by immunoblotting, and included p56lck, p59fyn, zeta associated protein‐tyrosine kinase of 70 000 MW (ZAP‐70), mitogen‐activated protein (MAP) kinase, c‐Cbl, and phospholipase Cγ. CD26‐induced tyrosine phosphorylation of MAP kinase correlated with increased MAP kinase activity. In addition, CD26 was costimulatory to CD3 signal transduction since co‐cross‐linking of CD26 and CD3 antigens induced prolonged and increased tyrosine phosphorylation in comparison with CD3 activation alone. We therefore conclude that CD26 is a true costimulatory entity that can up‐regulate the signal transducing properties of the TCR.

Abstract:We present a novel approach of mapping dissipative particle dynamics (DPD) into classical molecular dynamics. By introducing the invariant volume element representing the swarm of atoms we show that the interactions between the emerging Brownian quasiparticles arise naturally from its geometric definition and include both conservative repulsion and dissipative drag forces. The quasiparticles, which are composed of atomistic host solvent rather than being simply immersed in it, provide a link between the atomistic and DPD levels and a practical route to extract the DPD parameters as direct statistical averages over the atomistic host system. The method thus provides the molecular foundations for the mesoscopic DPD. It is illustrated on the example of simple monatomic supercritical fluid demonstrating good agreement in thermodynamic and transport properties calculated for the atomistic system and DPD using the obtained parameters.

Generalised dissipative particle dynamics with energy conservation: density- and temperature-dependent potentials.

Abstract:We present a generalised, energy-conserving dissipative particle dynamics (DPDE) method appropriate for the non-isothermal simulation of particle interaction force fields that are both density- and temperature-dependent. A detailed derivation is formulated in a bottom-up manner by considering the thermodynamics of small systems with the appropriate consideration of the fluctuations. Connected to the local volume is a local density and corresponding local pressure, which is determined from an equation-of-state based force field that depends also on a particle temperature. Compared to the original DPDE method, the formulation of the generalised DPDE method requires a change in the independent variable from the particle internal energy to the particle entropy. As part of the re-formulation, the terms dressed particle entropy and the corresponding dressed particle temperature are introduced, which depict the many-body contributions in the local volume. The generalised DPDE method has similarities to the energy form of the smoothed dissipative particle dynamics method, yet fundamental differences exist, which are described in the manuscript. The basic dynamic equations are presented along with practical considerations for implementing the generalised DPDE method, including a numerical integration scheme based on the Shardlow-like splitting algorithm. Demonstrations and validation tests are performed using analytical equation-of-states for the van der Waals and Lennard-Jones fluids. Particle probability distributions are analysed, where excellent agreement with theoretical estimates is demonstrated. As further validation of the generalised DPDE method, both equilibrium and non-equilibrium simulation scenarios are considered, including adiabatic flash heating response and vapour-liquid phase separation.

Abstract:Dissipative particle dynamics (DPD) belongs to a class of models and computational algorithms developed to address mesoscale problems in complex fluids and soft matter in general. It is based on the notion of particles that represent coarse-grained portions of the system under study and allow, therefore, to reach time and length scales that would be otherwise unreachable from microscopic simulations. The method has been conceptually refined since its introduction almost twenty five years ago. This perspective surveys the major conceptual improvements in the original DPD model, along with its microscopic foundation, and discusses outstanding challenges in the field. We summarize some recent advances and suggests avenues for future developments.

Abstract:The Berendsen barostat from molecular dynamics simulation is applied in both standard dissipative particle dynamics (DPD) and many-body dissipative particle dynamics (MDPD) simulations. The original Berendsen barostat works well in (M)DPD simulation of a single-component system under constant pressure condition and in nonequilibrium dynamic processes. The partial Berendsen barostat is proposed for multi-component system simulation with (M)DPD. The displacement rescaling process of the Berendsen barostat is only applied on the particles outside the center region, acting as a pressure "boundary condition." The center part forms the free zone, in which the interface shape and nonequilibrium dynamic behavior between different phases can be captured properly. An immiscible bubble in the second fluid under constant pressure condition is studied, and the oscillation of the bubble radius and fluctuation of systempressure can be obtained by the current barostat. Preliminary models for bubble growing and collapsing under square pressure wave and bubble oscillation under harmonic pressure wave are also reported in the current simulation. It shows that the partial Berendsen barostat is suitable for the modeling of nonequilibrium process of single or few droplets/bubbles in multi-component systems.

Abstract:Dissipative particle dynamics （DPD） is a mesoscopic simulation method which was first proposed in 1992 to study the properties of complex liquid. Because it involves hydrodynamics and behaves a higher calculating speed than other methods, now it has been one of the main simulation methods to research the hydrodynamic behaviors of complex liquid. This method has also become a bridge between the atomistic and macroscale level, and plays an important role in understanding the complex liquid properties. In this article, the developments of this simulation method and its applications during recent years have been fully reviewed. First, the improvements in these several years were summarized, and then the hot research areas were introduced in detail. As a computer experimental tool, this method can not only be used to predict the structure and properties of an equilibrium system, but also can be used to study the dynamics of a non-equilibrium process.

Abstract:Dissipative Particle Dynamics (DPD) is a popular simulation model for investigating hydrodynamic behavior of systems with non-negligible equilibrium thermal fluctuations. DPD employs soft core repulsive interactions between the system particles, thus allowing them to overlap. This supposedly permits relatively large integration time steps, which is an important feature for simulations on large temporal scales. In practice, however, an increase in the integration time step leads to increasingly larger systematic errors in the sampling statistics. Here, we demonstrate that the prime origin of these systematic errors is the multiplicative nature of the thermal noise term in Langevin's equation, i.e., the fact that it depends on the instantaneous coordinates of the particles. This lead to an ambiguity in the interpretation of the stochastic differential Langevin equation, known as the Itô-Stratonovich dilemma. Based on insights from previous studies of the dilemma, we propose a novel algorithm for DPD simulations exhibiting almost an order of magnitude improvement in accuracy, and nearly twice the efficiency of commonly used DPD Langevin thermostats.

This provides a link between the dynamics of the system and its equilibrium properties. The model is then validated simulating a planar electroosmotic flow for the cases of overlapping and non overlapping electric double layers. It is shown that using a Van der Waals equation of state the effect of ionic finite size can be accounted, leading to significant effects on the concentration and velocity profiles with respect to the ideal solution case.

Abstract:Dissipative particle dynamics (DPD) is a mesoscale particle method that bridges the gap between microscopic and macroscopic simulations. It can be regarded as a coarse-grained molecular dynamics method suitable for larger time and length scales. It has been successfully applied to different areas of interests, especially in modeling the hydrodynamic behavior of complex fluids in mesoscale. This paper presents an overview on DPD including the methodology, formulation, implementation procedure and some related numerical aspects. The paper also reviews the major applications of the DPD method, especially in modeling (1) micro drop dynamics, (2) multiphase flows in micro-channels and fracture networks, (3) movement and suspension of macromolecules in micro channels and (4) movement and deformation of single cells. The paper ends with some concluding remarks summarizing the major features and future possible development of this unique mesoscale modeling technique.

Abstract:The Lees–Edwards boundary condition (LEbc) is widely used in particle-based simulation for producing shear flow. Application of traditional LEbc in dissipative particle dynamics (DPD) method may encounter certain problems, e.g. it will destroy the momentum conservation law at the near boundary region, and the coordinate system gives an incorrect end-to-end vector for polymer beads. Special treatments of the implementation of LEbc in DPD method are introduced in this paper. A single side ghost layer is used to keep the momentum conservation, and the global coordinate system is employed to obtain a correct calculation of the spring force between polymer beads. The simulation results give a good prediction of velocity profile and system temperature, and the elastic dumbbell model for current method can well represent the Oldroyd-B fluid.
A smoothed dissipative particle dynamics methodology for wall-bounded domains

Abstract:This work presents the mathematical and computational aspects of a smooth dissipative particle dynamics with dynamic virtual particle allocation method (SDPD-DV) for modeling and simulation of mesoscopic fluids in wall-bounded domains. The SDPD-DV method is realized with fluid particles, boundary particles and dynamically allocated virtual particles near solid boundaries. The physical domain in SDPD-DV contains external and internal solid boundaries, periodic inlets and outlets, and the fluid region. The solid boundaries of the domain are represented with boundary particles which have an assigned position, wall velocity, and temperature upon initialization. The fluid domain is discretized with fluid particles placed in a global index. The algorithm for nearest neighbor particle search is based on a combination of the linked-cell and Verlet-list approaches and utilizes large rectangular cells for computational efficiency. The density model of a fluid particle in the proximity of a solid boundary includes the contribution from the virtual particles in its truncated support domain. The thermodynamic properties of a virtual particle are identical to those of the corresponding fluid particle. Additional verification involves SDPD-DV simulations of transient, planar, Couette liquid water flow. The top plate is moving at and separated by 10-3 m from the bottom stationary plate. The numerical results are in very good agreement with the analytical solutions. Additional SDPD-DV verification is accomplished with the simulation of a body-force driven, low-Reynolds number flow of water over a cylinder of radius . The SDPD-DV field velocity and pressure are compared with those obtained by FLUENT.

Abstract:Dissipative particle dynamics (DPD) is a meso-scale, Lagrangian particle method, and has been successfully applied to different areas including micro- and nano-fluidics, bio- and chemical technologies. The treatment of solid matrix and the implementation of solid boundary conditions have been an important task for the development and application of the DPD method. This paper presents a new method of treating complex solid boundary. Solid grains in complex flow geometry can be represented by freezing randomly distributed DPD particles which have reached an equilibrium state. To increase computational efficiency, only the boundary DPD particles within one cut-off distance from the flow region are frozen. A thin layer in the flow region next to the solid boundary is used to bounce mobile DPD particles in this layer back to the flow region. The DPD method and this new boundary treatment algorithm are used to model the Poiseuille flow and a flow problem in a complex porous media. It is demonstrated that this new boundary treatment algorithm can effectively model complex solid matrix and correctly implement non-slip boundary condition.

Abstract:We present a generalization of dissipative particle dynamics that includes shear forces between particles. The new algorithm has the same structure as the (isothermal) smoothed particle dynamics algorithm, except that it conserves angular momentum and includes thermal fluctuations consistently with the principles of equilibrium statistical mechanics. This clarifies the connection of dissipative particle dynamics with numerical resolution algorithms of the macroscopic Navier-Stokes equations.

Abstract:In this paper, a statistical physical derivation of thermodynamically consistent fluid mechanical equations is presented for non-isothermal viscous molecular fluids. The coarse-graining process is based on (i) the adiabatic expansion of the one-particle probability density function around Local Thermodynamic Equilibrium, (ii) the assumption of decoupled particle positions and momenta, and (iii) the variational principle. It is shown that there exists a class of free energy functionals for which the conventional thermodynamic formalism can be naturally adopted for non-equilibrium scenarios, and describes entropy monotonic fluid flow in isolated systems. Furthermore, the analysis of the general continuum equations revealed the possibility of a non-local transport mode of energy in highly compressible dense fluids.

Abstract:The complete description of energy and material transport within the Generalized energy-conserving dissipative particle dynamics with mass transfer (GenDPDE-M) methodology is presented. In particular, the dynamic coupling between mass and energy is incorporated into the GenDPDE-M, which was previously introduced with dynamically decoupled fluxes (J. Bonet Avalos et al., J. Chem. Theory Comput. , 18 (12): 7639–7652, 2022). From a theoretical perspective, we have derived the appropriate Fluctuation-Dissipation theorems along with Onsager's reciprocal relations, suitable for mesoscale models featuring this coupling. Equilibrium and non-equilibrium simulations are performed to demonstrate the internal thermodynamic consistency of the method, as well as the ability to capture the Ludwig–Soret effect, and tune its strength through the mesoscopic parameters. In view of the completeness of the presented approach, GenDPDE-M is the most general Lagrangian method to deal with complex fluids and systems at the mesoscale, where thermal agitation is relevant.

Information Processing and Perceptions of Leadership : Performance Cues , Prototype Matching , and Leader Sex Effects

Abstract:The effects of recognition-based and inference-based process on perceptions of leaders were tested in a 3 (performance information: positive, control, negative) x 2 (leader sex) design experiment. A third continuous factor addressed leader match to participants’ prototypes. Seventy male and 245 female participants were first measured on their leadership prototypes, then responded to a male or female stimulus leader who had previously been evaluated by a supervisor. An expected main effect for performance cues was revealed, which was qualified by a significant three-way interaction on participants’ perceptions of leader effectiveness and collegiality. These findings suggest that both recognition-based and inference-based processes influence perceptions of leadership.

Abstract:In molecular dynamics simulations, a combination of short-range repulsive and long-range attractive interactions allows the behavior of gases, liquids, solids, and multiphase systems to be simulated. We demonstrate that dissipative particle dynamics (DPD) simulations with similar pairwise particle-particle interactions can also be used to simulate the dynamics of multiphase fluids. In these simulations, the positive, short-range, repulsive part of the interaction potentials were represented by polynomial spline functions such as those used as smoothing functions in smoothed particle hydrodynamics, and the negative long-range part of the interaction has the same form but a different range and amplitude. If a single spline function corresponding to a purely repulsive interaction is used, the DPD fluid is a gas, and we show that the Poiseuille flow of this gas can be described accurately by the Navier-Stokes equation at low Reynolds numbers. In a two-component system in which the purely repulsive interactions between different components are substantially larger than the purely repulsive intracomponent interactions, separation into two gas phases occurs, in agreement with results obtained using DPD simulations with standard repulsive particle-particle interactions. Finally, we show that a combination of short-range repulsive interactions and long-range attractive interactions can be used to simulate the behavior of liquid drops surrounded by a gas. Similar models can be used to simulate a wide range of processes such as multiphase fluid flow through fractures and porous media with complex geometries and wetting behaviors.

Abstract:This work presents new parallelizable numerical schemes for the integration of Dissipative Particle Dynamics with Energy conservation (DPDE). So far, no numerical scheme introduced in the literature is able to correctly preserve the energy over long times and give rise to small errors on average properties for moderately small timesteps, while being straightforwardly parallelizable. We present in this article two new methods, both straightforwardly parallelizable, allowing to correctly preserve the total energy of the system. We illustrate the accuracy and performance of these new schemes both on equilibrium and nonequilibrium parallel simulations.
