Abstract:The elastic behavior of a single chain transporting through complex channel which can be seen as the combination of three different channels (left channel, middle channel, and right channel, respectively) is investigated using the new pruned-enriched Rosenbluth method with importance sampling. The elastic force during the translocation process is calculated. At the entrance into the middle channel, there is the first plateau in the curve of the elastic force f (f>0) versus x, here x represents the position of the first monomer along the x-axis direction. When the first monomer moves to a. certain position, a second plateau is observed with the elastic force f<0, which represents spontaneous translocation. The free energy difference between the subchain in the right channel and the subchain in the left channel may drive the translocation. The influence of chain length and width of the left and right channels on the translocation process are also investigated. From the simulation results, more detailed explanations for the reason why the component translocation time is not the same for different channels can be presented.

Abstract:We perform dynamical Monte Carlo simulation to study the forced translocation of compact polymer chains in three-dimensional lattices. The chains are driven through a nanopore connecting two infinite channels by an external field. The scaling properties of average translocation time τ and translocation time distribution (TTD) are studied. The effects of contact energy (ɛC), electric field strength (E), and nanopore width (L) on the scaling exponent (α) of average translocation time τ∼Nα and the TTD are investigated. For the scaling behavior of τ∼Nα, we have found that there is no crossover behavior with weak field strength when the nanopore width is one lattice spacing, which is less than average bond length, while crossover behaviors are observed for larger nanopore widths. The scaling exponent α also depends on contact energy ɛC and electric field strength E. For the TTD, it shifts from the Gaussian to a right-skew distribution with the electric field E increasing for short chains; while for long chains, multi-peak distributions are observed. As a primary and simple model, compact polymer chains are extensively used to capture the structure and thermodynamic properties of proteins, therefore we can investigate the protein translocation by simulating compact chain translocation, and this study will be useful for exploring the complex translocation behaviors of proteins.
A Knotted Polymer Chain Passing Through A Pore

Abstract:A knotted polymer chain passing through a pore is investigated by molecule dynamics method. In this paper, we take 31 knot as an example. It is found that, during the process of translocation, the size of the knot fluctuates until the knot is unknotted. In addition, the effect of the knot on the translocation velocity of the knotted chain is also discussed. For the given external force, the average translocation time τ satisfies the scaling relation:τ～N α, and the scaling exponent α increases with the external force f. For short knotted polymer chains, the average translocation time τ decreases when the external force f increases. However, for very long knotted polymer chains, the average translocation time τ increases when the external force f increases. In the meantime, the position of knot in a knotted polymer chain also affects the average translocation time τ strongly. The closer the knot approaches the first translocated monomer, the longer the average translocation time. This investigation can provide some insights into the translocation of knotted polymer chains (especially knotted DNA) through the nanopore, and help us understand the translocation behavior of biomacromolecules.
Translocation of a Polymer Chain Across a Nanopore: A Brownian Dynamics Simulation Study

Abstract:We carried out Brownian dynamics simulation studies of the translocation of single polymer chains across a nanosized pore under the driving of an applied field (chemical potential gradient). The translocation process can be either dominated by the entropic barrier resulted from restricted motion of flexible polymer chains or by applied forces (or chemical gradient across the wall), we focused on the latter case in our studies. Calculation of radius of gyrations at the two opposite sides of the wall shows that the polymer chains are not in equilibrium during the translocation process. Despite this fact, our results show that the one-dimensional diffusion and the nucleation model provide an excellent description of the dependence of average translocation time on the chemical potential gradients, the polymer chain length and the solvent viscosity. In good agreement with experimental results and theoretical predictions, the translocation time distribution of our simple model shows strong non-Gaussian characteristics. It is observed that even for this simple tubelike pore geometry, more than one peak of translocation time distribution can be generated for proper pore diameter and applied field strengths. Both repulsive Weeks–Chandler–Anderson and attractive Lennard-Jones polymer–nanopore interaction were studied, attraction facilitates the translocation process by shortening the total translocation time and dramatically improve the capturing of polymer chain. The width of the translocation time distribution was found to decrease with increasing temperature, increasing field strength, and decreasing pore diameter.

Abstract:We propose a method for the theoretical investigation of polymer translocation through composite pore structures possessing arbitrarily specified geometries. Translocation through each constituent part of the composite is treated as being analogous to the diffusion of the translocation coordinate over the free energy landscape derived from the chain configurations within the pore. The proposed method accounts for possible reverse motions of the leading chain end at the interface between constituent parts of a composite pore, a possibility that has been neglected in prior studies. As an illustration of our method, we study the translocation of a Gaussian chain between two spherical compartments connected by a cylindrical pore, and by a composite pore consisting of two connected cylinders of different diameters, which is structurally similar to the $\alpha$-hemolysin membrane channel. We demonstrate that reverse chain motions between the pore constituents may contribute significantly to the total translocation time. Our results further establish that translocation through a two-cylinder composite pore is faster when the chain is introduced into the pore on the cis (wide) side of the channel rather than the trans (narrow) side.

Abstract:We investigate the problem of polymer translocation through a nanopore in the absence of an external driving force. To this end, we use the two-dimensional fluctuating bond model with single-segment Monte Carlo moves. To overcome the entropic barrier without artificial restrictions, we consider a polymer which is initially placed in the middle of the pore and study the escape time tau required for the polymer to completely exit the pore on either end. We find numerically that tau scales with the chain length N as tau similar to N1+2 nu, where nu is the Flory exponent. This is the same scaling as predicted for the translocation time of a polymer which passes through the nanopore in one direction only. We examine the interplay between the pore length L and the radius of gyration R-g. For L < R-g, we numerically verify that asymptotically tau similar to N1+2 nu. For L > R-g, we find tau similar to N. In addition, we numerically find the scaling function describing crossover between short and long pores. We also show that tau has a minimum as a function of L for longer chains when the radius of gyration along the pore direction R(parallel to)approximate to L. Finally, we demonstrate that the stiffness of the polymer does not change the scaling behavior of translocation dynamics for single-segment dynamics. (c) 2006 American Institute of Physics.

Abstract:The passage of a polymer through a narrow pore is associated with the crossing of a significant free energy barrier. Both in nature and in single molecule experiments the polymer is typically driven through the pore. We here address two such driving modes: (i) the driving by binding proteins that prevent (partial) back-sliding through the pore; and (ii) the driving by a trans-membrane force. In case (i) we derive the effective force and show finite size effects due to the size of the binding proteins. In case (ii) we demonstrate the crossover from a slow, equilibrium driving to a non-equilibrium behaviour at fast driving.

Abstract:This paper theoretically studies the free energy and conformational entropy of a long polymer threading a long nanopore (n(0)/N >= 0.1) on external electric field. The polymer expanded model is built in this paper, that is, a single long polymer chain with N monomers (each of size a) threading a pore with no monomers can be regarded as polymer with N + n(0) monomers translocating a 2-dimension hole embedded in membrane. A theoretical approach is presented which explicitly takes into account the nucleation theory. Our calculations imply that, the structure of polymer changes more acutely than other situation, while its leading monomer reaches the second vacuum. and its end monomer escapes the first vacuum. And it is also shown that the length scale of polymer and pore play a very important role for polymer translocation dynamics. The present model predicts that the translocation time depends on the chemical potential gradient and the property of the solvent on sides of pore to some extent.

Abstract:We investigate a model of chaperone-assisted polymer translocation through a nanopore in a membrane. Translocation is driven by irreversible random sequential absorption of chaperone proteins that bind to the polymer on one side of the membrane. The proteins are larger than the pore and hence the backward motion of the polymer is inhibited. This mechanism rectifies Brownian fluctuations and results in an effective force that drags the polymer in a preferred direction. The translocated polymer undergoes an effective biased random walk and we compute the corresponding diffusion constant. Our methods allow us to determine the large deviation function which, in addition to velocity and diffusion constant, contains the entire statistics of the translocated length.

Abstract:The theoretical formulation of driven polymer translocation through nanopores is complicated by the combination of the pore electrohydrodynamics and the nonequilibrium polymer dynamics originating from the conformational polymer fluctuations. In this review, we discuss the modeling of polymer translocation in the distinct regimes of short and long polymers where these two effects decouple. For the case of short polymers where polymer fluctuations are negligible, we present a stiff polymer model including the details of the electrohydrodynamic forces on the translocating molecule. We first show that the electrohydrodynamic theory can accurately characterize the hydrostatic pressure dependence of the polymer translocation velocity and time in pressure-voltage-driven polymer trapping experiments. Then, we discuss the electrostatic correlation mechanisms responsible for the experimentally observed DNA mobility inversion by added multivalent cations in solid-state pores, and the rapid growth of polymer capture rates by added monovalent salt in α -Hemolysin pores. In the opposite regime of long polymers where polymer fluctuations prevail, we review the iso-flux tension propagation (IFTP) theory, which can characterize the translocation dynamics at the level of single segments. The IFTP theory is valid for a variety of polymer translocation and pulling scenarios. We discuss the predictions of the theory for fully flexible and rodlike pore-driven and end-pulled translocation scenarios, where exact analytic results can be derived for the scaling of the translocation time with chain length and driving force.

Translocation of a Polymer through a Nanopore across a Viscosity Gradient

Abstract:The translocation of a polymer through a pore in a membrane separating fluids of different viscosities is studied via several computational approaches. Starting with the polymer halfway, we find that as a viscosity difference across the pore is introduced, translocation will predominately occur towards one side of the membrane. These results suggest an intrinsic pumping mechanism for translocation across cell walls which could arise whenever the fluid across the membrane is inhomogeneous. Somewhat surprisingly, the sign of the preferred direction of translocation is found to be strongly dependent on the simulation algorithm: for Langevin Dynamics (LD) simulations, a bias towards the low viscosity side is found while for Brownian Dynamics (BD), a bias towards the high viscosity is found. Examining the translocation dynamics in detail across a wide range of viscosity gradients and developing a simple force model to estimate the magnitude of the bias, the LD results are demonstrated to be more physically realistic. The LD results are also compared to those generated from a simple, one dimensional random walk model of translocation to investigate the role of the internal degrees of freedom of the polymer and the entropic barrier. To conclude, the scaling of the results across different polymer lengths demonstrates the saturation of the preferential direction with polymer length and the non-trivial location of the maximum in the exponent corresponding to the scaling of the translocation time with polymer length.

Non-driven polymer translocation through a nanopore: computational evidence that the escape and relaxation processes are coupled

Abstract:Most of the theoretical models describing the translocation of a polymer chain through a nanopore use the hypothesis that the polymer is always relaxed during the complete process. In other words, models generally assume that the characteristic relaxation time of the chain is small enough compared to the translocation time that non-equilibrium molecular conformations can be ignored. In this paper, we use Molecular Dynamics simulations to directly test this hypothesis by looking at the escape time of unbiased polymer chains starting with different initial conditions. We find that the translocation process is not quite in equilibrium for the systems studied, even though the translocation time tau is about 10 times larger than the relaxation time tau_r. Our most striking result is the observation that the last half of the chain escapes in less than ~12% of the total escape time, which implies that there is a large acceleration of the chain at the end of its escape from the channel.

Abstract:Understanding the dynamics of polymers in confined environments is pivotal for diverse applications ranging from polymer upcycling to bioseparations. In this study, we develop an entropic barrier model using self-consistent field theory that considers the effect of attractive surface interactions, solvation, and confinement on polymer kinetics. In this model, we consider the translocation of a polymer from one cavity into a second cavity through a single-segment-width nanopore. We find that, for a polymer in a good solvent (i.e., excluded volume, u0 > 0), there is a nonmonotonic dependence of mean translocation time (τ) on surface interaction strength, ɛ. At low ɛ, excluded volume interactions lead to an energetic penalty and longer translocation times. As ɛ increases, the surface interactions counteract the energetic penalty imposed by excluded volume and the polymer translocates faster through the nanopore. However, as ɛ continues to increase, an adsorption transition occurs, which leads to significantly slower kinetics due to the penalty of desorption from the first cavity. The ɛ at which this adsorption transition occurs is a function of the excluded volume, with higher u0 leading to an adsorption transition at higher ɛ. Finally, we consider the effect of translocation across different size cavities. We find that the kinetics for translocation into a smaller cavity speeds up while translocation to a larger cavity slows down with increasing ɛ due to higher surface contact under stronger confinement.

Abstract:Polymer translocation has long been a topic of interest in the field of biological physics given its relevance in both biological (protein and DNA/RNA translocation through nuclear and cell membranes) and technological processes (nanopore DNA sequencing, drug delivery). In this work, we simulate the translocation of a semiflexible homopolymer through an extended pore, driven by both a constant and a time-dependent end-pulled force, employing a model introduced in previous studies. The time dependence is simplistically modeled as a cosine function, and we distinguish between two scenarios for the driving -- longitudinal force and transversal force -- depending on the relative orientation of the force, parallel or perpendicular respectively, with respect to the pore axis. Beside some key differences between the two drivings, the mean translocation times present a large minimum region as function of the frequency of the force that is typical of the Resonant Activation effect. The presence of the minimum is independent on the elastic characteristics of the polymeric chains and reveals a linear relation between the optimum mean translocation time and the corresponding period of the driving. The mean translocation times show different scaling exponent with the polymer length for different flexibilities. Lastly, we derive an analytical expression of the mean translocation time for low driving frequency, which clearly agrees with the simulations.

Abstract:Using Langevin dynamics simulations, we investigate the translocation dynamics of an externally driven polymer chain through a nanopore, where a pulling force F is exerted on the first monomer whilst there is an opposing force F E < F within the pore. Such a double-force arrangement has been proposed recently to allow better dynamical control of the translocation process in order to sequence biopolymers. We find that in the double-force arrangement translocation becomes slower as compared to the case under a single monomer pulling force of magnitude F - F E , but scaling of the translocation time as a function of the chain length τ ∼ N 2 does not change. The waiting time τ ( m ) for monomer m to exit the pore is found to be a monotonically increasing function of the bead number almost until m ≈ N , which indicates relatively well-defined slowing down and control of the chain velocity during translocation. We also study the waiting time distributions for the beads in the chain, and characterize in detail fluctuations in the bead positions and their transverse position coordinates during translocation. These data should be useful in estimating position-dependent sequencing errors in double-force experiments.
Adsorption-driven Translocation of Polymer Chain into Nanopores

Abstract:The polymer translocation into nanopores is generally facilitated by external driving forces, such as electric or hydrodynamic fields, to compensate for entropic restrictions imposed by the confinement. We investigate the dynamics of translocation driven by polymer adsorption to the confining walls that is relevant to chromatographic separation of macromolecules. By using the self-consistent field theory, we study the passage of a chain trough a small opening from cis to trans compartments of spherical shape with adsorption potential applied in the trans compartment. The chain transfer is modeled as the Fokker-Plank diffusion along the free energy landscape of the translocation pass represented as a sum of the free energies of cis and trans parts of the chain tethered to the pore opening. We investigate how the chain length, the size of trans compartment, the magnitude of adsorption potential, and the extent of excluded volume interactions affect the translocation time and its distribution. Interplay of these factors brings about a variety of different translocation regimes. We show that excluded volume interactions within a certain range of adsorption potentials can cause a local minimum on the free energy landscape, which is absent for ideal chains. The adsorption potential always leads to the decrease of the free energy barrier, increasing the probability of successful translocation. However, the translocation time depends non-monotonically of the magnitude of adsorption potential. Our calculations predict the existence of the critical magnitude of adsorption potential, which separates favorable and unfavorable regimes of translocation.

Abstract:Single file translocation of a homopolymer through an active channel under the presence of a driving force is studied using Langevin dynamics simulation. It is shown that a channel with sticky walls and oscillating width could lead to significantly more efficient translocation as compared to a static channel that has a width equal to the mean width of the oscillating pore. The gain in translocation exhibits a strong dependence on the stickiness of the pore, which could allow the polymer translocation process to be highly selective.

Abstract:This paper studies the features of a homopolymer translocating through a flexible pore. The channel is modeled as a monolayer tube composed by monomers with two elastic parameters: spring-like two body interaction and bending three body recall interaction. In order to guarantee the stability of the system, the membrane is compounded by a lipid bilayer structure having hydrophobic body (internal), while the pore is hydrophilic in both edges. The polymer is end-pulled from the cis-side to the trans-side by a cantilever, to which is connected through a spring able to measure the force acting on the polymer during the translocation. All the structure reacts to the impacts of the monomers of the polymer with vibrations generated by the movement of its constituent bodies. In these conditions, the work done by the cantilever shows a nonmonotonic behavior with the elastic constant, revealing a resonant-like behavior in a parameter region. Moreover, the force spectroscopy registered as a function of time, is able to record the main kinetics of the polymer progression inside the pore.

Polymer Translocation Through Nanopore into Active Bath

Abstract:Polymer translocation through nanopores into a crowded environment is of ubiquitous importance in many biological processes. Here we investigate polymer translocation through a nanopore into an active bath of self-propelled particles in two-dimensional space using Langevin dynamics simulations. Interestingly, we find that the mean translocation time τ can show a bell-shape dependence on the particle activity Fa at a fixed volume fraction ϕ, indicating that the translocation process may become slower for small activity compared to the case of the passive media, and only when the particle activity becomes large enough can the translocation process be accelerated. In addition, we also find that τ can show a minimum as a function of ϕ if the particle activity is large enough, implying that an intermediate volume fraction of active particles is most favorable for the polymer translocation. Detailed analysis reveals that such nontrivial behaviors result from the two-fold effect of active bath: one that active particles tend to accumulate near the pore, providing an extra pressure hindering the translocation, and the other that they also aggregate along the polymer chain, generating an effective pulling force accelerating the translocation. Such results demonstrate that active bath plays rather subtle roles on the polymer translocation process.
