Abstract:Venn diagrams are widely used diagrams to show the set relationships in biomedical studies. In this study, we developed ggVennDiagram, an R package that could automatically generate high-quality Venn diagrams with two to seven sets. The ggVennDiagram is built based on ggplot2, and it integrates the advantages of existing packages, such as venn, RVenn, VennDiagram, and sf. Satisfactory results can be obtained with minimal configurations. Furthermore, we designed comprehensive objects to store the entire data of the Venn diagram, which allowed free access to both intersection values and Venn plot sub-elements, such as set label/edge and region label/filling. Therefore, high customization of every Venn plot sub-element can be fulfilled without increasing the cost of learning when the user is familiar with ggplot2 methods. To date, ggVennDiagram has been cited in more than 10 publications, and its source code repository has been starred by more than 140 GitHub users, suggesting a great potential in applications. The package is an open-source software released under the GPL-3 license, and it is freely available through CRAN ( https://cran.r-project.org/package=ggVennDiagram ).

Abstract:Abstract Venn diagrams are widely used tools for graphical depiction of the unions, intersections and distinctions among multiple datasets, and a large number of programs have been developed to generate Venn diagrams for applications in various research areas. However, a comprehensive review comparing these tools has not been previously performed. In this review, we collect Venn diagram generators (i.e. tools for visualizing the relationships of input lists within a Venn diagram) and Venn diagram application tools (i.e. tools for analyzing the relationships between biological data and visualizing them in a Venn diagram) to compare their functional capacity as follows: ability to generate high-quality diagrams; maximum datasets handled by each program; input data formats; output diagram styles and image output formats. We also evaluate the picture beautification parameters of the Venn diagram generators in terms of the graphical layout and briefly describe the functional characteristics of the most popular Venn diagram application tools. Finally, we discuss the challenges in improving Venn diagram application tools and provide a perspective on Venn diagram applications in bioinformatics. Our aim is to assist users in selecting suitable tools for analyzing and visualizing user-defined datasets.

Abstract:BackgroundVenn diagrams are commonly used to display list comparison. In biology, they are widely used to show the differences between gene lists originating from different differential analyses, for instance. They thus allow the comparison between different experimental conditions or between different methods. However, when the number of input lists exceeds four, the diagram becomes difficult to read. Alternative layouts and dynamic display features can improve its use and its readability.Resultsjvenn is a new JavaScript library. It processes lists and produces Venn diagrams. It handles up to six input lists and presents results using classical or Edwards-Venn layouts. User interactions can be controlled and customized. Finally, jvenn can easily be embeded in a web page, allowing to have dynamic Venn diagrams.Conclusionsjvenn is an open source component for web environments helping scientists to analyze their data. The library package, which comes with full documentation and an example, is freely available at http://bioinfo.genotoul.fr/jvenn.

Abstract:Motivation: The Venn diagram is one of the most popular methods to visualize the overlap and differences between data sets. It is especially useful when it is are 'area-proportional'; i.e. the sizes of the circles and the overlaps are proportional to the sizes of the data sets. There are some tools available that can generate area-proportional Venn Diagrams, but most of them are limited to two or three circles, and others are not available as a web application or accept only numbers and not lists of IDs as input. Some existing solutions also have limited accuracy because of outdated algorithms to calculate the optimal placement of the circles. The latest machine learning and deep learning frameworks can offer a solution to this problem. Results: The DeepVenn web application can create area-proportional Venn diagrams of up to ten sets. Because of an algorithm implemented with the deep learning framework <a class="link-external link-http" href="http://Tensorflow.js" rel="external noopener nofollow">this http URL</a>, DeepVenn automatically finds the optimal solution in which the overlap between the circles corresponds to the sizes of the overlap as much as possible. The only required input is two to ten lists of IDs. Optional parameters include the main title, the subtitle, the set titles and colours of the circles and the background. The user can choose to display absolute numbers or percentages in the final diagram. The image can be saved as a PNG file by right-clicking on it and choosing "Save image as". The right side of the interface also shows the numbers and contents of all intersections. Abstract:Abstract Venn and Euler diagrams are a popular yet inadequate solution for quantitative visualization of set intersections. A scalable alternative to Venn and Euler diagrams for visualizing intersecting sets and their properties is needed. We developed UpSetR, an open source R package that employs a scalable matrix-based visualization to show intersections of sets, their size, and other properties. Abstract:BackgroundA common task for scientists relies on comparing lists of genes or genomic regions derived from high-throughput sequencing experiments. While several tools exist to intersect and visualize sets of genes, similar tools dedicated to the visualization of genomic region sets are currently limited.ResultsTo address this gap, we have developed the Intervene tool, which provides an easy and automated interface for the effective intersection and visualization of genomic region or list sets, thus facilitating their analysis and interpretation. Intervene contains three modules: venn to generate Venn diagrams of up to six sets, upset to generate UpSet plots of multiple sets, and pairwise to compute and visualize intersections of multiple sets as clustered heat maps. Intervene, and its interactive web ShinyApp companion, generate publication-quality figures for the interpretation of genomic region and list sets.ConclusionsIntervene and its web application companion provide an easy command line and an interactive web interface to compute intersections of multiple genomic and list sets. They have the capacity to plot intersections using easy-to-interpret visual approaches. Intervene is developed and designed to meet the needs of both computer scientists and biologists. Minimum Area Venn Diagrams Whose Curves are Polyominoes

Abstract:Venn diagrams are a graphical way to represent a set system. Each of the n sets is represented by a simple closed curve. The n curves subdivide the plane into 2^n open connected regions, each of which represents the intersection of its containing curves' sets. For example, two overlapping circles can divide the plane into 4 regions representing {}, A, B, and A intersect B. Three overlapping circles can also be used to represent the 2^3 ways in which 3 sets can intersect. One of the primary questions related to Venn diagrams concerns which shapes can be used for the curves. The previous examples used 2 and 3 circles, but a 4-set Venn diagram cannot be represented by 4 circles; instead, ellipses must be used. In this paper, we consider Venn diagrams whose curves are the outlines of polyominoes. In particular, we give examples of Venn diagrams where the curves are rotations and translations of a single polyomino, so-called congruent polyVenn diagrams. We also consider the problem of area-minimization (relative to a scaling factor) and present examples of Venn polyominoes which minimize area according to various constraints. At present, these examples do not generalize and so we develop an algorithm that comes close to minimizing the area. The algorithm is simple and utilizes symmetric chain decompositions of the Boolean lattice. We also provide asymptotic results that relate the area required by the algorithm's diagrams to the theoretical minimum area. We conclude by presenting some open problems related to Venn polyominoes and other shape-constrained Venn diagrams.

Abstract:Venn diagrams with three curves are used extensively in various medical and scientific disciplines to visualize relationships between data sets and facilitate data analysis. The area of the regions formed by the overlapping curves is often directly proportional to the cardinality of the depicted set relation or any other related quantitative data. Drawing these diagrams manually is difficult and current automatic drawing methods do not always produce appropriate diagrams. Most methods depict the data sets as circles, as they perceptually pop out as complete distinct objects due to their smoothness and regularity. However, circles cannot draw accurate diagrams for most 3-set data and so the generated diagrams often have misleading region areas. Other methods use polygons to draw accurate diagrams. However, polygons are non-smooth and non-symmetric, so the curves are not easily distinguishable and the diagrams are difficult to comprehend. Ellipses are more flexible than circles and are similarly smooth, but none of the current automatic drawing methods use ellipses. We present eulerAPE as the first method and software that uses ellipses for automatically drawing accurate area-proportional Venn diagrams for 3-set data. We describe the drawing method adopted by eulerAPE and we discuss our evaluation of the effectiveness of eulerAPE and ellipses for drawing random 3-set data. We compare eulerAPE and various other methods that are currently available and we discuss differences between their generated diagrams in terms of accuracy and ease of understanding for real world data.

Abstract:We developed a web application called shinyCircos‐V2.0 for creating Circos plots. The process of creating a Circos plot with shinyCircos‐V2.0 involves three simple steps: uploading the input data, setting the plotting parameters, and generating the Circos plot. Our application offers a wide range of plotting parameters that can be used to enhance the appearance of the resulting Circos plot. Overall, shinyCircos‐V2.0 simplifies the creation of Circos plots and provides researchers with a powerful tool for data visualization. We previously developed shinyCircos, an interactive web application for creating Circos diagrams, which has been widely recognized for its graphical user interface and ease of use. Here, we introduce shinyCircos‐V2.0, an upgraded version of shinyCircos that includes a new user interface with enhanced usability and many new features for creating advanced Circos plots. To help users get started with shinyCircos‐V2.0, we provide detailed tutorials and example input data sets. DiagramQG: A Dataset for Generating Concept-Focused Questions from Diagrams

Abstract:Visual Question Generation (VQG) has gained significant attention due to its potential in educational applications. However, VQG researches mainly focus on natural images, neglecting diagrams in educational materials used to assess students' conceptual understanding. To address this gap, we introduce DiagramQG, a dataset containing 8,372 diagrams and 19,475 questions across various subjects. DiagramQG introduces concept and target text constraints, guiding the model to generate concept-focused questions for educational purposes. Meanwhile, we present the Hierarchical Knowledge Integration framework for Diagram Question Generation (HKI-DQG) as a strong baseline. This framework obtains multi-scale patches of diagrams and acquires knowledge using a visual language model with frozen parameters. It then integrates knowledge, text constraints and patches to generate concept-focused questions. We evaluate the performance of existing VQG models, open-source and closed-source vision-language models, and HKI-DQG on the DiagramQG dataset. Our HKI-DQG outperform existing methods, demonstrating that it serves as a strong baseline. Furthermore, to assess its generalizability, we apply HKI-DQG to two other VQG datasets of natural images, namely VQG-COCO and K-VQG, achieving state-of-the-art <a class="link-external link-http" href="http://performance.The" rel="external noopener nofollow">this http URL</a> dataset and code are available at <a class="link-external link-https" href="https://dxzxy12138.github.io/diagramqg-home" rel="external noopener nofollow">this https URL</a>.

Abstract:The effective visualization of genomic data is crucial for exploring and interpreting complex relationships within and across genes and genomes. Despite advances in developing dedicated bioinformatics software, common visualization tools often fail to efficiently integrate the diverse datasets produced in comparative genomics, lack intuitive interfaces to construct complex plots and are missing functionalities to inspect the underlying data iteratively and at scale. Abstract:Summary: Creation of Circos plot is one of the most efficient approaches to visualize genomic data. However, the installation and use of existing tools to make Circos plot are challenging for users lacking of coding experiences. To address this issue, we developed an R/Shiny application shinyCircos, a graphical user interface for interactive creation of Circos plot. shinyCircos can be easily installed either on computers for personal use or on local or public servers to provide online use to the community. Abstract:Variable trees are a new method for the exploration of discrete multivariate data. They display nested subsets and corresponding frequencies and percentages. Manual calculation of these quantities can be laborious, especially when there are many multi-level factors and missing data. Here we introduce variable trees and their implementation in the vtree R package, draw comparisons with existing methods (contingency tables, mosaic plots, Venn/Euler diagrams, and UpSet), and illustrate their utility using two case studies. Variable trees can be used to (1) reveal patterns in nested subsets, (2) explore missing data, and (3) generate study flow diagrams (e.g., CONSORT diagrams) directly from data frames, to support reproducible research and open science.

Abstract:Gene-gene interactions are important factors underlying a common complex trait that is mostly polygenic. While many methods have been proposed to analyze gene-gene interactions in genetic association studies, the interpretation of the identified gene-gene interactions is not straightforward. In order to aid the interpretation of gene-gene interactions, we developed the GXG-Viztool, an executable program for visualizing gene-gene interactions in genetic association analysis. The GxG-Viztool provides an effective way to recognize genotype combinations that enhance/repress a trait and to display polygenic structure of interactions. The GxG-Viztool implements six graphical tools: checkerboard, pairwise checkerboard, forest, funnel, 3D lattice and parallel coordinate plots, which make it effective to recognize certain patterns in gene-gene interactions. Abstract:Abstract Background The main research topic in this paper is how to compare multiple biological experiments using transcriptome data, where each experiment is measured and designed to compare control and treated samples. Comparison of multiple biological experiments is usually performed in terms of the number of DEGs in an arbitrary combination of biological experiments. This process is usually facilitated with Venn diagram but there are several issues when Venn diagram is used to compare and analyze multiple experiments in terms of DEGs. First, current Venn diagram tools do not provide systematic analysis to prioritize genes. Because that current tools generally do not fully focus to prioritize genes, genes that are located in the segments in the Venn diagram (especially, intersection) is usually difficult to rank. Second, elucidating the phenotypic difference only with the lists of DEGs and expression values is challenging when the experimental designs have the combination of treatments. Experiment designs that aim to find the synergistic effect of the combination of treatments are very difficult to find without an informative system. Results We introduce Venn-diaNet, a Venn diagram based analysis framework that uses network propagation upon protein-protein interaction network to prioritizes genes from experiments that have multiple DEG lists. We suggest that the two issues can be effectively handled by ranking or prioritizing genes with segments of a Venn diagram. The user can easily compare multiple DEG lists with gene rankings, which is easy to understand and also can be coupled with additional analysis for their purposes. Our system provides a web-based interface to select seed genes in any of areas in a Venn diagram and then perform network propagation analysis to measure the influence of the selected seed genes in terms of ranked list of DEGs. Conclusions We suggest that our system can logically guide to select seed genes without additional prior knowledge that makes us free from the seed selection of network propagation issues. We showed that Venn-diaNet can reproduce the research findings reported in the original papers that have experiments that compare two, three and eight experiments. Abstract:We show that there exists an absolute constant $C>0$ such that any family $\mathcal{F}\subset \{0,1\}^n$ of size at least $Cn^3$ has dual VC-dimension at least 3. Equivalently, every family of size at least $Cn^3$ contains three sets such that all eight regions of their Venn diagram are non-empty. This improves upon the $Cn^{3.75}$ bound of Gupta, Lee and Li and is sharp up to the value of the constant.

Abstract:We present an intuitionistic interpretation of Euler-Venn diagrams with respect to Heyting algebras. In contrast to classical Euler-Venn diagrams, we treat shaded and missing zones differently, to have diagrammatic representations of conjunction, disjunction and intuitionistic implication. We present a cut-free sequent calculus for this language, and prove it to be sound and complete. Furthermore, we show that the rules of cut, weakening and contraction are admissible.

Abstract:Ensemble simulation is increasingly important in various scientific domains. One of the most important tasks in ensemble simulation data visualization is to investigate consensus and disagreement between runs. In this work, we present an ensemble visualization tool which is capable of showing an overview of variations in the ensemble data. By providing visual summaries of ensemble variations, we enable users to quickly find regions of interests such as the disagreement regions across the members. We apply our prototype system on a weather simulation result to demonstrate the exploration of high variation regions in the dataset.
