Abstract:Probabilistic principal component regression (PPCR) has been introduced for soft sensor modeling as a probabilistic projection regression method, which is effective in handling data collinearity and random noises. However, the linear limitation of data relationships may cause its performance deterioration when applied to nonlinear processes. Therefore, a novel weighted PPCR (WPPCR) algorithm is proposed in this paper for soft sensing of nonlinear processes. In WPPCR, by including the most relevant samples for local modeling, different weights will be assigned to these samples according to their similarities with the testing sample. Then, a weighted log-likelihood function is constructed, and expectation-maximization algorithm can be carried out iteratively to obtain the optimal model parameters. In this way, the nonlinear data relationship can be locally approximated by WPPCR. The effectiveness and flexibility of the proposed method are validated on a numerical example and an industrial process.

Abstract:The assimilation, storage, and disposition of nutrient energy constitute a complex homeostatic system central to the survival of both prokaryotic and eukaryotic organisms. In vertebrates, and especially among land dwelling mammalian species, the ability to store large quantities of energy-dense fuel in the form of adipose tissue triglyceride permits survival during prolonged periods of food deprivation. In order to maintain such fuel stores during times of dietary scarcity or surfeit, some balance between energy intake and expenditure must be achieved. Lesions of the hypothalamus alter body weight suggesting that this brain region regulates nutritional state. These and other studies led to the hypothesis that body weight was regulated by a feedback loop in which peripheral signals reported nutritional information to an integratory center in the brain. However, the identity of these nutrition signals proved elusive.

Abstract:C-glycosylated flavonoids are important structural derivatives of flavonoids and have a variety of physiological activities. Flavone synthase is a key enzyme for producing C-glycosylated flavonoids. In this study, three flavone synthase genes were cloned, overexpressed and characterized in E. coli. By analyzing the enzymatic properties of the enzymes, Aethusa cynapium flavone synthase (AcFNS) was better than Apium graveolens flavone synthase (AgFNS) and Petroselinum crispum flavone synthase (PcFNS) in terms of catalytic ability, organic solvent tolerance and stability. Then, a one-pot enzymatic cascade was developed to synthesize vitexin from naringenin by using AcFNS, C-glycosyltransferase (TcCGT) from Trollius chinensis, and sucrose synthase (GmSUS) from Glycine max. The effects of enzyme ratios, substrate concentrations, cofactors, and reaction conditions on vitexin production were determined. The highest vitexin production reached 935.6 mg/L with a corresponding molar conversion of 78.7 % for (2 S)-naringenin. Thus, this is the first report of a one-pot enzymatic cascade for vitexin production from naringenin in vitro.

Abstract:Astaxanthin (3,3´-dihydroxy-β,β-carotene-4,4´-dione) acts as a protective agent against oxidative damage to cells and is widely used in various industries. In this study, we profiled fatty acids in the astaxanthin-producing heterobasidomycete Xanthophyllomyces dendrorhous. Our analysis revealed that X. dendrorhous can produce α-linolenic acid (C18:3ω3) in its cells. To identify plant oils with positive effects on X. dendrorhous, we screened various oils and tested for coproduction of astaxanthin and fatty acids in the yeast. Interestingly, culturing X. dendrorhous with 0.01% (w/v) meadowfoam oil led to a three-fold increase in the growth of the yeast. Due to this increased growth, X. dendrorhous produced more total fatty acids (2.7-fold increase) and astaxanthin (1.4-fold increase) than were produced without oil supplementation. However, fatty acid composition did not change substantially under supplemented conditions. Thus, X. dendrorhous can coproduce industrially valuable astaxanthin and fatty acids, and meadowfoam oil can serve as a promoting factor for this coproduction.
Quantifying Isoprenoids in the Ergosterol Biosynthesis by Gas Chromatography–Mass Spectrometry

Abstract:The ergosterol pathway is a promising target for the development of new antifungals since its enzymes are essential for fungal cell growth. Appropriate screening assays are therefore needed that allow the identification of potential inhibitors. We developed a whole-cell screening method, which can be used to identify compounds interacting with the enzymes of isoprenoid biosynthesis, an important part of the ergosterol biosynthesis pathway. The method was validated according to the EMEA guideline on bioanalytical method validation. Aspergillus fumigatus hyphae and Saccharomyces cerevisiae cells were lysed mechanically in an aqueous buffer optimized for the enzymatic deconjugation of isoprenoid pyrophosphates. The residual alcohols were extracted, silylated and analyzed by GC-MS. The obtained isoprenoid pattern provides an indication of the inhibited enzyme, due to the accumulation of specific substrates. By analyzing terbinafine-treated A. fumigatus and mutant strains containing tunable gene copies of erg9 or erg1, respectively, the method was verified. Downregulation of erg9 resulted in a high accumulation of intracellular farnesol as well as elevated levels of geranylgeraniol and isoprenol. The decreased expression of erg1 as well as terbinafine treatment led to an increased squalene content. Additional analysis of growth medium revealed high farnesyl pyrophosphate levels extruded during erg9 downregulation.

Abstract:Terpene synthases catalyze the formation of a variety of terpene chemical structures. Systematic mutagenesis studies have been effective in providing insights into the characteristic and complex mechanisms of C-C bond formations and in exploring the enzymatic potential for inventing new chemical structures. In addition, there is growing demand to increase terpene synthase activity in heterologous hosts, given the maturation of metabolic engineering and host breeding for terpenoid synthesis. We have developed a simple screening method for the cellular activities of terpene synthases by scoring their substrate consumption based on the color loss of the cell harboring carotenoid pathways. We demonstrate that this method can be used to detect activities of various terpene synthase or prenyltransferase genes in a high-throughput manner, irrespective of the product type, enabling the mutation analysis and directed evolution of terpene synthases. We also report the possibility for substrate-specific screening system of terpene synthases by taking advantage of the substrate-size specificity of C30 and C40 carotenoid pathways.

Abstract:Abstract Cell-free expression (CFE) has shown recent utility in prototyping enzymes for discovery efforts. In this work, CFE is demonstrated as an effective tool to screen putative polyester polyurethane degrading enzyme sequences sourced from metagenomic analysis of biofilms prospected on aircraft and vehicles. An automated fluid handler with a controlled temperature block is used to assemble the numerous 30 μL CFE reactions to provide more consistent results over human assembly. In sum, 13 putative hydrolase enzymes from the biofilm organisms as well as a previously verified, polyester-degrading cutinase were expressed using in-house E. coli extract and minimal linear templates. The enzymes were then tested for esterase activity directly in extract using nitrophenyl conjugated substrates, showing highest sensitivity to shorter substrates (4-nitrophenyl hexanoate and 4-nNitrophenyl valerate). This screen identified 10 enzymes with statistically significant activities against these substrates; however, all were lower in measured relative activity, on a CFE volume basis, to the established cutinase control. This approach portends the use of CFE and reporter probes to rapidly prototype, screen and design for synthetic polymer degrading enzymes from environmental consortia. Graphical Abstract

Abstract:The possibility of enantioselective biotransformation of a model prochiral carbonyl compound, acetophenone, by cellular catalysts based on a number of cultures of the Fabaceae family ( Phaseolus vulgaris , Lens culinaris , Cicer arietinum , Vigna radiata , and Pisum sativum ) was explored. According to the rate and direction of enantioselective bioreduction, enantioselectivity, and the yield of the target products, the most promising cellular catalysts for the asymmetric bioreduction of prochiral carbonyl compounds, which enable the synthesis of target alcohols of both (S)- and (R)-configurations, were identified.

Abstract:Microalgae offer great potential for the production of biofuel, but high photosynthetic activity is demanded for the practical realisation of microalgal biofuels. To this end, it is essential to evaluate the photosynthetic activity of single microalgal cells in a heterogeneous population. In this study, we present a method to monitor the photosynthetic activity of microalgae (in particular Euglena gracilis, a microalgal species of unicellular, photosynthetic, flagellate protists as our model organism) at single-cell resolution by Raman spectroscopy with deuterium from deuterium oxide (D2 O) as a tracking probe. Specifically, we replaced H2 O in culture media with D2 O up to a concentration of 20 % without disturbing the growth rate of E. gracilis cells and evaluated C-D bond formation as a consequence of photosynthetic reactions by Raman spectroscopy. We used the probe to monitor the kinetics of the C-D bond formation in E. gracilis cells by incubating them in D2 O media under light irradiation. Furthermore, we demonstrated Raman microscopy imaging of each single E. gracilis cell to discriminate deuterated cells from normal cells. Our results hold great promise for Raman-based screening of E. gracilis and potentially other microalgae with high photosynthetic activity by using D2 O as a tracking probe.

Abstract:Enzymatic parameters are classically determined in vitro, under conditions that are far from those encountered in cells, casting doubt on their physiological relevance. We developed a generic approach combining tools from synthetic and systems biology to measure enzymatic parameters in vivo. In the context of a synthetic carotenoid pathway in Saccharomyces cerevisiae, we focused on a phytoene synthase and three phytoene desaturases, which are difficult to study in vitro. We designed, built, and analyzed a collection of yeast strains mimicking substantial variations in substrate concentration by strategically manipulating the expression of geranyl-geranyl pyrophosphate (GGPP) synthase. We successfully determined in vivo Michaelis-Menten parameters (K M , V max , and k cat ) for GGPP-converting phytoene synthase from absolute metabolomics, fluxomics and proteomics data, highlighting differences between in vivo and in vitro parameters. Leveraging the versatility of the same set of strains, we then extracted enzymatic parameters for two of the three phytoene desaturases. Our approach demonstrates the feasibility of assessing enzymatic parameters directly in vivo, providing a novel perspective on the kinetic characteristics of enzymes in real cellular conditions.

Abstract:High performance liquid chromatography coupled with tandem mass spectrometry (HPLC-MS/MS) was applied to the comprehensive analysis of the ability of yeast strains to synthesize a plant hormone indole-3-acetic acid (IAA). A total of 124 strains (37 species) of yeasts isolated from various regions and substrates were studied. Testing of IAA production showed that 92% strains were capable of IAA synthesis. The results indicated that, in general, ascomycetous yeasts were more active auxin producers than basidiomycetous ones. Geographically, strains from tropical regions were the most active IAA producers. Analysis of the substrate variability of the strains showed higher auxin production (on average) by the yeasts isolated from plants compared to the soil isolates, indicating a specific regulatory role of the plant yeast population.

High-Throughput, Lysis-free Screening for Sulfatase Activity Using Escherichia coli Autodisplay in Microdroplets

Abstract:Abstract Directed evolution of enzymes toward improved catalytic performance has become a powerful tool in protein engineering. To be effective, a directed evolution campaign requires the use of high-throughput screening. In this study we describe the development of a high-throughput lysis-free procedure to screen for improved sulfatase activity by combining microdroplet-based single-variant activity sorting with E. coli autodisplay. For the first step in a 4-step screening procedure we quantitatively screened >10 5 variants of the homodimeric arylsulfatase from Silicibacter pomeroyi ( Sp AS1), displayed on the E. coli cell surface, for improved sulfatase activity using fluorescence activated droplet sorting. Display of the sulfatase variants on living E. coli cells ensured the continuous linkage of genotype and phenotype during droplet sorting and allowed for direct recovery by simple regrowth of the sorted cells. The use of autodisplay on living cells simplified and reduced the degree of liquid handling during all steps in the screening procedure to the single event of simply mixing substrate and cells. The percentage of apparent improved variants was enriched >10-fold as a result of droplet sorting. We ultimately identified 25 Sp AS1-variants with improved performance toward 4-nitrophenyl sulfate (up to 6.2-fold) and/or fluorescein disulfate (up to 30-fold). In Sp AS1 variants with improved performance toward the bulky fluorescein disulfate, many of the beneficial mutations occur in residues that form hydrogen bonds between α-helices in the C-terminal oligomerization region, suggesting a non-trivial, previously unknown role for the dimer interface in shaping the substrate binding site of Sp AS1. Abstract:The identification of novel herbicides is of crucial importance to modern agriculture. We developed an efficient in vivo assay based on oxygen evolution measurements using suspensions of chlorenchyma cells isolated from the single-cell C4 plant Bienertia sinuspersici to identify and characterize inhibitors of C4 photosynthesis. This novel approach fills the gap between conventional in vitro assays for inhibitors targeting C4 key enzymes and in vivo experiments on whole plants. The assay addresses inhibition of the target enzymes in a plant context thereby taking care of any reduced target inhibition due to metabolization or inadequate uptake of small molecule inhibitors across plant cell walls and membranes. Known small molecule inhibitors targeting C4 photosynthesis were used to validate the approach. To this end, we tested pyruvate phosphate dikinase inhibitor bisindolylmaleimide IV and phosphoenolpyruvate carboxylase inhibitor okanin. Both inhibitors show inhibition of plant photosynthesis at half-maximal inhibitory concentrations in the sub-mM range and confirm their potential to act as a new class of C4 selective inhibitors.

Abstract:Abstract Background Environmental pollution is one of the major problems that world is facing to date. Several approaches are been studied and oxidative enzymes from microbial organisms represent an eco-friendly and cost–effective processes, amenable to biotechnological applications, as for instance industrial dye decolorization. The aim of this study was to screen marine-derived fungal strains isolated from three coastal areas in Tunisia, to identify laccase-like activities, and to produce and characterize active fungal secretomes of interest for dye decolorization. Results Following the screening of twenty fungal strains isolated from the harbours of Sfax and Monastir (Tunisia), five strains were identified displaying laccase-like activities. Molecular based taxonomic approaches allowed us to identify these strains as belonging to the species Trichoderma asperellum , Stemphylium lucomagnoense and Aspergillus nidulans . Among these five isolates, one T. asperellum strain ( T. asperellum 1) gave the highest level of secreted oxidative activities, and as such it was chosen for further studies. Optimization of the growth medium for liquid cultures was first studied to improve the level of laccase-like activity in culture supernatants. Finally, T. asperellum 1 secretome allowed decolorizing different synthetic dyes belonging to diverse dye families, in the presence or absence of 1-hydroxybenzotriazole (HBT) as a mediator. Conclusions The optimal growth conditions to produce laccase-like active secretomes from T. asperellum 1 were 1.8 mM CuSO 4 as an inducer, 1% NaCl to mimic seawater environment and 3% sucrose as a carbon source. T. asperellum 1 secretome was effective to decolorize different synthetic dyes belonging to diverse chemical classes, and the presence of HBT as a mediator improved the decolorization process.

Non-Targeted Screening of Metabolites in Aqueous-Ethanol Extract from Spiraea hypericifolia (Rosaceae) Using LC-HRMS

Abstract:By means of liquid chromatography combined with high-resolution mass spectrometry, metabolite profiling was performed on an aqueous-ethanol extract from Spiraea hypericifolia (Rosaceae) collected in Siberia (Russia). Up to 140 compounds were found in the extract, of which 47 were tentatively identified. The identified compounds were amino acids, sugars, phenylpropanoids, fatty acids and their derivatives, triterpenoids, flavonoids, and others. A quantitative analysis showed the predominance of phenolcarboxylic acids and flavonoids in the studied extract, but a qualitative analysis revealed the higher structural diversity of flavonoids. Of the 23 identified flavonoids, 13 were flavonols: quercetin, hyperoside, isoquercitrin, reynoutrin, avicularin, rutin, quercetin-3-O-(6′′-O-malonyl)-β-D-glucoside, 3-O-methylquercetin-3′-O-β-D-glucopyranoside, isorhamnetin, rhamnetin-3-O-β-D-xylopyranosyl-β-D-glucopyranoside, kaempferol, tiliroside, and trifolin; six were catechins: catechin, (−)-epicatechin, (+)-epicatechin, (+)-catechin-7-O-β-D-xyloside, (2S,3R)-3,5-dihydroxy-2-(4-hydroxyphenyl)-3,4-dihydro-2H-chromen-7-yl-β-D-glucopyranoside, and catechin 7-O-apiofuranoside; two are isoflavones: genistin and genistein; and one was a flavone (luteolin-4′-O-β-D-glucopyranoside) and another was an anthocyanidin (pelargonidin). The aqueous-ethanol extract from S. hypericifolia showed antioxidant activity (half-maximal inhibitory concentration 102.95 μg/mL), which was likely related to the high concentrations of phenolcarboxylic acids (229.6 mg/g), flavonoids (118.3 mg/g), and tannins (62.9 mg/g).

Abstract:The use of biologically active small molecules to perturb biological functions holds enormous potential for investigating complex signaling networks. However, in contrast to animal systems, the search for and application of chemical tools for basic discovery in the plant sciences, generally referred to as "chemical genetics," has only recently gained momentum. In addition to cultured cells, the well-characterized, small-sized model plant Arabidopsis thaliana is suitable for cultivation in microplates, which allows employing diverse cell- or phenotype-based chemical screens. In such screens, a chemical's bioactivity is typically assessed either through scoring its impact on morphological traits or quantifying molecular attributes such as enzyme or reporter activities. Here, we describe a facile forward chemical screening methodology for intact Arabidopsis seedlings harboring the β-glucuronidase (GUS) reporter by directly quantifying GUS activity in situ with 4-methylumbelliferyl-β-D-glucuronide (4-MUG) as substrate. The quantitative nature of this screening assay has an obvious advantage over the also convenient histochemical GUS staining method, as it allows application of statistical procedures and unbiased hit selection based on threshold values as well as distinction between compounds with strong or weak bioactivity. At the same time, the in situ bioassay is very convenient requiring less effort and time for sample handling in comparison to the conventional quantitative in vitro GUS assay using 4-MUG, as validated with several Arabidopsis lines harboring different GUS reporter constructs. To demonstrate that the developed assays is particularly suitable for large-scale screening projects, we performed a pilot screen for chemical activators or inhibitors of salicylic acid-mediated defense signaling using the Arabidopsis PR1p::GUS line. Abstract:In order to screen strains that have high efficient xylan degrading ability,liquid fermentation and culture,phylogenetic and morphological analysis,SDS-PAGE and zymogram analysis and other methods were used.Comparative analysis revealed that in 10 strains,50647 showed the best xylanase producing time and activity.After 3 days,the activity of xylanase in the culture supernatant reached to 49.3 U/mL,special activity was 1066.2U/mg;This strain was identified as Pestalotiopsis sp.Culture supernatant contained at least six xylanases with different molecular mass.

Abstract:[Objective] In order to obtain an industrial strain with higher xylanase production,the original strain of Saccharomonospora viridis was mutated by atmospheric and room temperature plasmas.[Methods] The methods used to screen the mutant strain with higher xylanase production included transparent loop diameter measurement of selective medium with 2% beech-wood xylan and shaking flask fermentation.[Results] It has been demonstrated that both mutants AT22-2 and AT24 maintain good genetic stability.The enzyme activity in the fermentation liquor of AT22-2 and AT24 at 7 d reached 552.70 U/mL and 512.74 U/mL,which were 17 and 16 times higher than that of the original strain,respectively.Furthermore,the optimum pH and temperature values for xylanase activity of AT22-2 were pH 9.5 and 90 °C,respectively,being stable within a temperature range of 50 °C 90 °C,and showing high thermostability at 100 °C for the duration of 30 min.In addition,for another mutant AT24,the optimum pH and temperature values for xylanase activity were pH 10.0 and 60 °C,with a stability within a temperature range of 60 °C 80 °C.[Conclusion] The xylanase with thermostability and alkali-tolerance of mutant AT22-2 is a potential candidate for future use in biotechnological applications particularly in the pulp and paper industry.
A screening method for decoloration of xenobiotic dyes by fungi

Abstract:Wood degrading fungi are often screened for their ability to degrade xenobiotics such as dyes. Dye decoloration by these fungi on solid media could until now only be assessed qualitatively. We here describe a fast quantitative method to screen for dye decoloration on such media. Decoloration of crystal violet (CV), malachite green (MG), orange G (OG), rose bengal (RB) and remazol brilliant blue R (RBBR) by 124 isolates of the basidiomycete Schizophyllum commune was quantified with a flatbed scanner and the CIE-L*a*b* model. Colour and intensity changes were calculated with the Euclidean distance formula. More than 10 strains showed high MG decoloration. Isolates 136, 140 and 213 showed superior CV decoloration, while OG was most effectively decolorized by isolates 183, 216 and 227. Six strains showed high RB decoloration with isolate 216 being superior. The latter strain was also highly active on RBBR together with isolates 177 and 227. Together, dye decoloration was highly variable between the 124 isolates but strain 216 showed high activity on 3 out of 5 dyes. The fast screening method described in this paper enables identification of strains effectively decolorizing dyes.
