Abstract:In topological data analysis, a point cloud data P extracted from a metric space is often analyzed by computing the persistence diagram or barcodes of a sequence of Rips complexes built on $P$ indexed by a scale parameter. Unfortunately, even for input of moderate size, the size of the Rips complex may become prohibitively large as the scale parameter increases. Starting with the Sparse Rips filtration introduced by Sheehy, some existing methods aim to reduce the size of the complex so as to improve the time efficiency as well. However, as we demonstrate, existing approaches still fall short of scaling well, especially for high dimensional data. In this paper, we investigate the advantages and limitations of existing approaches. Based on insights gained from the experiments, we propose an efficient new algorithm, called SimBa, for approximating the persistent homology of Rips filtrations with quality guarantees. Our new algorithm leverages a batch collapse strategy as well as a new sparse Rips-like filtration. We experiment on a variety of low and high dimensional data sets. We show that our strategy presents a significant size reduction, and our algorithm for approximating Rips filtration persistence is order of magnitude faster than existing methods in practice.
Finimizers: Variable-length bounded-frequency minimizers for -mer sets

Abstract:The minimizer of a -mer is the smallest -mer inside the -mer according to some order relation of the -mers. Minimizers are often used as keys in hash tables in indexing tasks in metagenomics and pangenomics. The main weakness of minimizer-based indexing is the possibility of very frequently occurring minimzers, which can slow query times down significantly. Popular minimizer alignment tools employ various and often wild heuristics as workarounds, typically by ignoring frequent minimizers or blacklisting commonly occurring patterns, to the detriment of other metrics (e.g., alignment recall, space usage, or code complexity). In this paper, we introduce , which we call , for indexing sets of -mers. The idea is to use an order relation for minimizer comparison that depends on the frequency of the minimizers within the indexed -mers. With finimizers, the length of the -mers is not fixed, but is allowed to vary depending on the context, so that the length can increase to bring the frequency down below a user-specified threshold . Setting a maximum frequency solves the issue of very frequent minimizers and gives us a worstcase guarantee for the query time. We show how to implement a particular finimizer scheme efficiently using the Spectral Burrows-Wheeler Transform (SBWT) (Alanko et al., Proc. SIAM ACDA, 2023) augmented with longest common suffix information. In experiments, we explore in detail the special case in which we set = 1. This choice simplifies the index structure and makes the scheme completely parameter-free apart from the choice of . A prototype implementation of this scheme exhibits -mer localization times close to, and often faster than, stateof-the-art minimizer-based schemes. The code is available at .

Practical combinations of repetition-aware data structures

Abstract:Highly-repetitive collections of strings are increasingly being amassed by genome sequencing and genetic variation experiments, as well as by storing all versions of human-generated files, like webpages and source code. Existing indexes for locating all the exact occurrences of a pattern in a highly-repetitive string take advantage of a single measure of repetition. However, multiple, distinct measures of repetition all grow sublinearly in the length of a highly-repetitive string. In this paper we explore the practical advantages of combining data structures whose size depends on distinct measures of repetition. The main ingredient of our structures is the run-length encoded BWT (RLBWT), which takes space proportional to the number of runs in the Burrows-Wheeler transform of a string. We describe a range of practical variants that combine RLBWT with the set of boundaries of the Lempel-Ziv 77 factors of a string, which take space proportional to the number of factors. Such variants use, respectively, the RLBWT of a string and the RLBWT of its reverse, or just one RLBWT inside a bidirectional index, or just one RLBWT with support for unidirectional extraction. We also study the practical advantages of combining RLBWT with the compact directed acyclic word graph of a string, a data structure that takes space proportional to the number of one-character extensions of maximal repeats. Our approaches are easy to implement, and provide competitive tradeoffs on significant datasets.

Fast $(1+\varepsilon)$-Approximation Algorithms for Binary Matrix Factorization

Abstract:We introduce efficient $(1+\varepsilon)$-approximation algorithms for the binary matrix factorization (BMF) problem, where the inputs are a matrix $\mathbf{A}\in\{0,1\}^{n\times d}$, a rank parameter $k>0$, as well as an accuracy parameter $\varepsilon>0$, and the goal is to approximate $\mathbf{A}$ as a product of low-rank factors $\mathbf{U}\in\{0,1\}^{n\times k}$ and $\mathbf{V}\in\{0,1\}^{k\times d}$. Equivalently, we want to find $\mathbf{U}$ and $\mathbf{V}$ that minimize the Frobenius loss $\|\mathbf{U}\mathbf{V} - \mathbf{A}\|_F^2$. Before this work, the state-of-the-art for this problem was the approximation algorithm of Kumar et. al. [ICML 2019], which achieves a $C$-approximation for some constant $C\ge 576$. We give the first $(1+\varepsilon)$-approximation algorithm using running time singly exponential in $k$, where $k$ is typically a small integer. Our techniques generalize to other common variants of the BMF problem, admitting bicriteria $(1+\varepsilon)$-approximation algorithms for $L_p$ loss functions and the setting where matrix operations are performed in $\mathbb{F}_2$. Our approach can be implemented in standard big data models, such as the streaming or distributed models.

Binary Matrix Factorisation via Column Generation

Abstract:Identifying discrete patterns in binary data is an important dimensionality reduction tool in machine learning and data mining. In this paper, we consider the problem of low-rank binary matrix factorisation (BMF) under Boolean arithmetic. Due to the hardness of this problem, most previous attempts rely on heuristic techniques. We formulate the problem as a mixed integer linear program and use a large scale optimisation technique of column generation to solve it without the need of heuristic pattern mining. Our approach focuses on accuracy and on the provision of optimality guarantees. Experimental results on real world datasets demonstrate that our proposed method is effective at producing highly accurate factorisations and improves on the previously available best known results for 15 out of 24 problem instances.

The Backpack Quotient Filter: a dynamic and space-efficient data structure for querying -mers with abundance

Abstract:Genomic data sequencing has become indispensable for elucidating the complexities of biological systems. As databases storing genomic information, such as the European Nucleotide Archive, continue to grow exponentially, efficient solutions for data manipulation are imperative. One funda-mental operation that remains challenging is querying these databases to determine the presence or absence of specific sequences and their abundance within datasets. This paper introduces a novel data structure indexing -mers (substrings of length ), the Back-pack Quotient Filter (BQF), which serves as an alternative to the Counting Quotient Filter (CQF). The BQF offers enhanced space efficiency compared to the CQF while retaining key properties, including abundance information and dynamicity, with a negligible false positive rate, below 10 %. The approach involves a redefinition of how abundance information is handled within the structure, alongside with an independent strategy for space efficiency. We show that the BQF uses 4x less space than the CQF on some of the most complex data to index: sea-water metagenomics sequences. Furthermore, we show that space efficiency increases as the amount of data to be indexed increases, which is in line with the original objective of scaling to ever-larger datasets.

Abstract:We propose novel two-channel filter banks for signals on graphs. Our designs can be applied to arbitrary graphs, given a positive semi definite variation operator, while using arbitrary vertex partitions for downsampling. The proposed generalized filter banks (GFBs) also satisfy several desirable properties including perfect reconstruction and critical sampling, while having efficient implementations. Our results generalize previous approaches that were only valid for the normalized Laplacian of bipartite graphs. Our approach is based on novel graph Fourier transforms (GFTs) given by the generalized eigenvectors of the variation operator. These GFTs are orthogonal in an alternative inner product space which depends on the downsampling and variation operators. Our key theoretical contribution is showing that the spectral folding property of the normalized Laplacian of bipartite graphs, at the core of bipartite filter bank theory, can be generalized for the proposed GFT if the inner product matrix is chosen properly. In addition, we study vertex domain and spectral domain properties of GFBs and illustrate their probabilistic interpretation using Gaussian graphical models. While GFBs can be defined given any choice of a vertex partition for downsampling, we propose an algorithm to optimize these partitions with a criterion that favors balanced partitions with large graph cuts, which are shown to lead to efficient and stable GFB implementations. Our numerical experiments show that partition-optimized GFBs can be implemented efficiently on 3D point clouds with hundreds of thousands of points (nodes), while also improving the color signal representation quality over competing state-of-the-art approaches.

Abstract:Bloom filters are probabilistic data structures commonly used for approximate membership problems in many areas of Computer Science (networking, distributed systems, databases, etc.). With the increase in data size and distribution of data, problems arise where a large number of Bloom filters are available, and all of them need to be searched for potential matches. As an example, in a federated cloud environment, each cloud provider could encode the information using Bloom filters and share the Bloom filters with a central coordinator. The problem of interest is not only whether a given element is in any of the sets represented by the Bloom filters, but also which of the existing sets contain the given element. This problem cannot be solved by just constructing a Bloom filter on the union of all the sets. Instead, we effectively have a multidimensional Bloom filter problem: given an element, we wish to receive a list of candidate sets where the element might be.To solve this problem, we consider three alternatives. Firstly, we can naively check many Bloom filters. Secondly, we propose to organize the Bloom filters in a hierarchical index structure akin to a B+ tree that we call Bloofi. Finally, we propose another data structure that packs the Bloom filters in such a way as to exploit bit-level parallelism, which we call Flat-Bloofi.Our theoretical and experimental results show that Bloofi and Flat-Bloofi provide scalable and efficient solutions alternatives to search through a large number of Bloom filters.

Abstract:Para-Hermitian polynomial matrices obtained by matrix spectral factorization lead to functions useful in control theory systems, basis functions in numerical methods or multiscaling functions used in signal processing. We introduce a fast algorithm for matrix spectral factorization based on Bauer$'$s method. We convert Bauer$'$ method into a nonlinear matrix equation (NME). The NME is solved by two different numerical algorithms (Fixed Point Iteration and Newton$'$s Method) which produce approximate scalar or matrix factors, as well as a symbolic algorithm which produces exact factors in closed form for some low-order scalar or matrix polynomial matrices, respectively. Convergence rates of the two numerical algorithms are investigated for a number of singular and nonsingular scalar and matrix polynomials taken from different areas. In particular, one of the singular examples leads to new orthogonal multiscaling and multiwavelet filters. Since the NME can also be solved as a Generalized Discrete Time Algebraic Riccati Equation (GDARE), numerical results using built-in routines in Maple 17.0 and 6 Matlab versions are presented.

Abstract:One of the open problems in lossless information hiding research is how to get adaptively better difference image architectures for given applications. In this paper we propose a simple and efficient approach to predict high-similar interpolation image from its sparse pattern and spectral expansion. After difference operator, peak value of the spike is very high. This method also provides a mathematic framework for evaluating de-correlating algorithm and can therefore be used to benchmark new algorithms. Finally, a proper reversible data hiding algorithm is also enclosed which refers conventional difference expansion principle. Overflow and underflow is considered in the fusion way. Simulations results demonstrate and verify that our new approach is much effective than local difference expansion method with good generalization performance.

Abstract:Matrix factorization methods are important tools in data mining and analysis. They can be used for many tasks, ranging from dimensionality reduction to visualization. In this paper we concentrate on the use of matrix factorizations for finding patterns from the data. Rather than using the standard algebra -- and the summation of the rank-1 components to build the approximation of the original matrix -- we use the subtropical algebra, which is an algebra over the nonnegative real values with the summation replaced by the maximum operator. Subtropical matrix factorizations allow "winner-takes-it-all" interpretations of the rank-1 components, revealing different structure than the normal (nonnegative) factorizations. We study the complexity and sparsity of the factorizations, and present a framework for finding low-rank subtropical factorizations. We present two specific algorithms, called Capricorn and Cancer, that are part of our framework. They can be used with data that has been corrupted with different types of noise, and with different error metrics, including the sum-of-absolute differences, Frobenius norm, and Jensen--Shannon divergence. Our experiments show that the algorithms perform well on data that has subtropical structure, and that they can find factorizations that are both sparse and easy to interpret.

Abstract:High dimensional nearest neighbor search is a fundamental problem and has found applications in many domains. Although many hashing based approaches have been proposed for approximate nearest neighbor search in high dimensional space, one main drawback is that they often return many false positives that need to be filtered out by a post procedure. We propose a novel method to address this limitation in this paper. The key idea is to introduce a filtering procedure within the search algorithm, based on the compressed sensing theory, that effectively removes the false positive answers. We first obtain a sparse representation for each data point by the landmark based approach, after which we solve the nearly duplicate search that the difference between the query and its nearest neighbors forms a sparse vector living in a small ℓp ball, where p ≤ 1. Our empirical study on real-world datasets demonstrates the effectiveness of the proposed approach compared to thestate-of-the-art hashing methods.
Matrix Bloom Filter: An Efficient Probabilistic Data Structure for 2-tuple Batch Lookup

Abstract: With the growing scale of big data, probabilistic structures receive increasing popularity for efficient approximate storage and query processing. For example, Bloom filters (BF) can achieve satisfactory performance for approximate membership existence query at the expense of false positives. However, a standard Bloom filter can only handle univariate data and single membership existence query, which is insufficient for OLAP and machine learning applications. In this paper, we focus on a common multivariate data type, namely, 2-tuples, or equivalently, key-value pairs. We design the matrix Bloom filter as a high-dimensional extension of the standard Bloom filter. This new probabilistic data structure can not only insert and lookup a single 2-tuple efficiently, but also support these operations efficiently in batches --- a key requirement for OLAP and machine learning tasks. To further balance the insertion and query efficiency for different workload patterns, we propose two variants, namely, the maximum adaptive matrix BF and minimum storage matrix BF. Through both theoretical and empirical studies, we show the performance of matrix Bloom filter is superior on datasets with common statistical distributions; and even without them, it just degrades to a standard Bloom filter.
On the exact spectral factorization of rational matrix functions with applications to paraunitary filter banks

Abstract:In this paper, we enhance a recent algorithm for approximate spectral factorization of matrix functions, extending its capabilities to precisely factorize rational matrices when an exact lower-upper triangular factorization is available. This novel approach leverages a fundamental component of the improved algorithm for the precise design of rational paraunitary filter banks, allowing for the predetermined placement of zeros and poles. The introduced algorithm not only advances the state-of-the-art in spectral factorization but also opens new avenues for the tailored design of paraunitary filters with specific spectral properties, offering significant potential for applications in signal processing and beyond.

Abstract:The challenge for graph matching algorithms is to extend known time bounds for bipartite graphs to general graphs. We discuss combinatorial algorithms for finding a maximum weight f -factor on an arbitrary multigraph, for given integral weights of magnitude at most W . (An f -factor is a subgraph whose degree function is the given function .) For simple bipartite graphs the best-known time bound for combinatorial algorithms is [Gabow and Tarjan, SIAM J Comput 18(5):1013–1036, 1989; n and m are respectively the number of vertices and edges.] A recent algorithm of Duan et al. [in: Proc. of the 47th International Colloquium on Automata, Languages, and Programming (ICALP 2020), 2020] for f -factors of simple general graphs comes within logarithmic factors of this bound, . The best-known bound for bipartite multigraphs is ( is the size of the f -factor, ). This bound is more general than the restriction to simple graphs, and is even superior on "small" simple graphs, i.e., . We present an algorithm that comes within a factor of this bound, i.e., . The algorithm is a direct generalization of the algorithm of Gabow and Tarjan [J ACM 38(4):815–853, 1991] for the special case of ordinary matching ( ). We present that algorithm first. Our analysis is a simplified and more concrete version of Gabow and Tarjan [J ACM 38(4):815–853, 1991] and has independent interest. Furthermore the algorithm and analysis are both incorporated, without modification, into the f -factor algorithm. To extend these ideas to f -factors, the first step is "expanding" edges (i.e., replacing an edge by a length 3 alternating path). Duan et al. [in: Proc. of the 47th International Colloquium on Automata, Languages, and Programming (ICALP 2020), 2020] uses a one-time expansion of the entire graph. In contrast, our algorithm keeps the graph small by only expanding selected edges (edges incident to blossoms, in " I ( B ) sets"). Expanded edges get "compressed" back to their source when no longer needed. Expansion necessitates using an alternate graph model for blossoms (we call them "e-blossoms"). Compression requires coordinating e-blossoms with standard blossoms.

Accelerating Locality Preserving Nonnegative Matrix Factorization

Abstract:Matrix factorization techniques have been frequently applied in information retrieval, computer vision and pattern recognition. Among them, Non-negative Matrix Factorization (NMF) has received considerable attention due to its psychological and physiological interpretation of naturally occurring data whose representation may be parts-based in the human brain. Locality Preserving Non-negative Matrix Factorization (LPNMF) is a recently proposed graph-based NMF extension which tries to preserves the intrinsic geometric structure of the data. Compared with the original NMF, LPNMF has more discriminating power on data representa- tion thanks to its geometrical interpretation and outstanding ability to discover the hidden topics. However, the computa- tional complexity of LPNMF is O(n3), where n is the number of samples. In this paper, we propose a novel approach called Accelerated LPNMF (A-LPNMF) to solve the com- putational issue of LPNMF. Specifically, A-LPNMF selects p (p j n) landmark points from the data and represents all the samples as the sparse linear combination of these landmarks. The non-negative factors which incorporates the geometric structure can then be efficiently computed. Experimental results on the real data sets demonstrate the effectiveness and efficiency of our proposed method.

Abstract:Repeated elements are ubiquitous and abundant in both manmade and natural scenes. Editing such images while preserving the repetitions and their relations is nontrivial due to overlap, missing parts, deformation across instances, illumination variation, etc. Manually enforcing such relations is laborious and error-prone. We propose a novel framework where user scribbles are used to guide detection and extraction of such repeated elements. Our detection process, which is based on a novel boundary band method, robustly extracts the repetitions along with their deformations. The algorithm only considers the shape of the elements, and ignores similarity based on color, texture, etc. We then use topological sorting to establish a partial depth ordering of overlapping repeated instances. Missing parts on occluded instances are completed using information from other instances. The extracted repeated instances can then be seamlessly edited and manipulated for a variety of high level tasks that are otherwise difficult to perform. We demonstrate the versatility of our framework on a large set of inputs of varying complexity, showing applications to image rearrangement, edit transfer, deformation propagation, and instance replacement.

Abstract:A standard format used for storing the output of high-throughput sequencing experiments is the FASTQ format. It comprises three main components: (i) headers, (ii) bases (nucleotide sequences), and (iii) quality scores. FASTQ files are widely used for variant calling, where sequencing data are mapped into a reference genome to discover variants that may be used for further analysis. There are many specialized compressors that exploit redundancy in FASTQ data with the focus only on either the bases or the quality scores components. In this paper we consider the novel problem of lossy compressing, in a reference-free way, FASTQ data by modifying both components at the same time, while preserving the important information of the original FASTQ. We introduce a general strategy, based on the Extended Burrows-Wheeler Transform (EBWT) and positional clustering, and we present implementations in both internal memory and external memory. Experimental results show that the lossy compression performed by our tool is able to achieve good compression while preserving information relating to variant calling more than the competitors.
