Abstract:A stochastic genetic model for biological aging is introduced bridging the gap between the bit-string Penna model and the Pletcher-Neuhauser approach. The phenomenon of exponentially increasing mortality function at intermediate ages and its deceleration at advanced ages is reproduced for both the evolutionary steady-state population and the genetically homogeneous individuals.

Abstract:The sexual version of the Penna model of biological ageing, simulated since 1996, is compared here with alternative forms of reproduction as well as with models not involving ageing. In particular we want to check how sexual forms of life could have evolved and won over earlier asexual forms hundreds of million years ago. This computer model is based on the mutation-accumulation theory of ageing, using bits-strings to represent the genome. Its population dynamics is studied by Monte Carlo methods.

Abstract:We removed from the Penna model for biological ageing any random killing Verhulst factor. Deaths are due only to genetic diseases and the population size is fixed, instead of fluctuating around some constant value. We show that these modifications give qualitatively the same results obtained in an earlier paper, where the random killings (used to avoid an exponential increase of the population) were applied only to newborns.

Abstract:Biological aging is characterized by an age-dependent increase in the probability of death and by a decrease in the reproductive capacity. Individual age-dependent rates of survival and reproduction have a strong impact on population dynamics, and the genetic elements determining survival and reproduction are under different selective forces throughout an organism lifespan. Here we develop a highly versatile numerical model of genome evolution --- both asexual and sexual --- for a population of virtual individuals with overlapping generations, where the genetic elements affecting survival and reproduction rate at different life stages are free to evolve due to mutation and selection. Our model recapitulates several emerging properties of natural populations, developing longer reproductive lifespan under stable conditions and shorter survival and reproduction in unstable environments. Faster aging results as the consequence of the reduced strength of purifying selection in more unstable populations, which have large portions of the genome that accumulate detrimental mutations. Unlike sexually reproducing populations under constant resources, asexually reproducing populations fail to develop an age-dependent increase in death rates and decrease in reproduction rates, therefore escaping senescence. Our model provides a powerful in silico framework to simulate how populations and genomes change in the context of biological aging and opens a novel analytical opportunity to characterize how real populations evolve their specific aging dynamics.

Abstract:Cellular senescence is thought to play a major role in age-related diseases, which cause nearly 67% of all human deaths worldwide. Recent research in mice showed that exercising mice had higher levels of telomerase, an enzyme that helps maintain telomere length, than non-exercising mice. A commonly used model for biological aging was proposed by Penna. I propose two modifications of the Penna model that incorporate senescence and find analytical steady state solutions following Coe, Mao and Cates. I find that models corresponding to delayed senescence have younger populations that live longer.

We show that depending on how the pleiotropy is introduced, it is possible to reproduce both the humans mortality, which increases exponentially with age, and fruitfly mortality, which decelerates at old ages, allowing the appearance of arbitrarily old Methuselah's.

Abstract:We generalize the standard Penna bit-string model of biological ageing by assuming that each deleterious mutation diminishes the survival probability in every time interval by a small percentage. This effect is added to the usual lethal but age-dependent effect of the same mutation. We then find strong advantages or disadvantages of sexual reproduction (with males and females) compared to asexual cloning, depending on parameters.

Abstract:In 1995 <a class="link-external link-http" href="http://T.J.Penna" rel="external noopener nofollow">this http URL</a> introduced a simple model of biological aging. A modified Penna model has been demonstrated to exhibit behaviour of real-life systems including catastrophic senescence in salmon and a mortality plateau at advanced ages. We present a general steady-state, analytic solution to the Penna model, able to deal with arbitrary birth and survivability functions. This solution is employed to solve standard variant Penna models studied by simulation. Different Verhulst factors regulating both the birth rate and external death rate are considered.

Abstract:The chronological age used in demography describes the linear evolution of the life of a living being. The chronological age cannot give precise information about the exact developmental stage or aging processes an organism has reached. On the contrary, the biological age (or epigenetic age) represents the true evolution of the tissues and organs of the living being. Biological age is not always linear and sometimes proceeds by discontinuous jumps. These jumps can be positive (we then speak of rejuvenation) or negative (in the event of premature aging), and they can be dependent on endogenous events such as pregnancy (negative jump) or stroke (positive jump) or exogenous ones such as surgical treatment (negative jump) or infectious disease (positive jump). The article proposes a mathematical model of the biological age by defining a valid model for the two types of jumps (positive and negative). The existence and uniqueness of the solution are solved, and its temporal dynamic is analyzed using a moments equation. We also provide some individual-based stochastic simulations.

Abstract:We present some analytic results for the steady states of the Penna model of sen escence, generalised to allow genetically identical individuals to die at differ ent ages via an arbitrary survival function. Modelling this with a Fermi functio n (of modest width) we obtain a clear mortality plateau late in life: something that has so far eluded explanation within such mutation accumulation models. This suggests that factors causing variable mortality withi n genetically identical subpopulations, which include environmental effects, may be essential to understanding the mortality plateau seen in many real species.

Abstract:Many fundamental questions on aging are still unanswered or are under intense debate. These questions are frequently not addressable by examining a single gene or a single pathway, but can best be addressed at the systems level. Here we examined the modular structure of the protein protein interaction (PPI) networks during fruitfly and human brain aging. In both networks, there are two modules associated with the cellular proliferation to differentiation temporal switch that display opposite aging-related changes in expression. During fly aging, another couple of modules are associated with the oxidative-reductive metabolic temporal switch. These network modules and their relationships demonstrate (1) that aging is largely associated with a small number, instead of many network modules, (2) that some modular changes might be reversible and (3) that genes connecting different modules through PPIs are more likely to affect aging/longevity, a conclusion that is experimentally validated by Caenorhabditis elegans lifespan analysis. Network simulations further suggest that aging might preferentially attack key regulatory nodes that are important for the network stability, implicating a potential molecular basis for the stochastic nature of aging.

Abstract:What is aging? Mechanistic answers to this question remain elusive despite decades of research. Here, we propose a mathematical model of cellular aging based on a model gene interaction network. Our network model is made of only non-aging components - the biological functions of gene interactions decrease with a constant mortality rate. Death of a cell occurs in the model when an essential gene loses all of its interactions to other genes, equivalent to the deletion of an essential gene. Gene interactions are stochastic based on a binomial distribution. We show that the defining characteristic of biological aging, the exponential increase of mortality rate over time, can arise from this gene network model during the early stage of aging. Hence, we demonstrate that cellular aging is an emergent property of this model network. Our model predicts that the rate of aging, defined by the Gompertz coefficient, is approximately proportional to the average number of active interactions per gene and that the stochastic heterogeneity of gene interactions is an important factor in the dynamics of the aging process. This theoretic framework offers a mechanistic foundation for the pleiotropic nature of aging and can provide insights on cellular aging.

Abstract:The gradual accumulation of damage and dysregulation during the aging of living organisms can be quantified. Even so, the aging process is complex and has multiple interacting physiological scales -- from the molecular to cellular to whole tissues. In the face of this complexity, we can significantly advance our understanding of aging with the use of computational models that simulate realistic individual trajectories of health as well as mortality. To do so, they must be systems-level models that incorporate interactions between measurable aspects of age-associated changes. To incorporate individual variability in the aging process, models must be stochastic. To be useful they should also be predictive, and so must be fit or parameterized by data from large populations of aging individuals. In this perspective, we outline where we have been, where we are, and where we hope to go with such computational models of aging. Our focus is on data-driven systems-level models, and on their great potential in aging research.

Abstract:Cellular longevity is regulated by both genetic and environmental factors. However, the interactions of these factors in the context of aging remain largely unclear. Here, we formulate a mathematical model for dynamic glucose modulation of a core gene circuit in yeast aging, which not only guided the design of pro-longevity interventions but also revealed the theoretical principles underlying these interventions. We introduce the dynamical systems theory to capture two general means for promoting longevity-the creation of a stable fixed point in the "healthy" state of the cell and the "dynamic stabilization" of the system around this healthy state through environmental oscillations. Guided by the model, we investigate how both of these can be experimentally realized by dynamically modulating environmental glucose levels. The results establish a paradigm for theoretically analyzing the trajectories and perturbations of aging that can be generalized to aging processes in diverse cell types and organisms.
