Abstract:The transcription of DNA into mRNA is initiated and aided by a number of transcription factors (TFs), proteins with DNA-binding regions that attach themselves to binding sites in the DNA (transcription factor binding sites, TFBSs). As it has become apparent that both TFs and TFBSs are highly variable, tools are needed to quantify the strength of the interaction resulting from a certain TF variant binding to a certain TFBS. We used a simple way to predict interactions between protein and DNA: given experimental cases from the literature where the interaction strength between two sequences has been quantified, we created training vectors for rule induction by regarding each amino acid and nucleotide position as a single feature in the example vector. The resulting interaction strength was used as the target class or value. These training vectors were then used to build a rule induction model. We applied the rule induction method to three protein families - transcription factors from the NF-kappaB, the early-growth-response (EGR), and the paired domain groups - and their corresponding DNA targets. These three prediction problems increase in complexity with regard to model building, and thus gave us a good range for validation. The main focus of the study was the most complex problem: paired domain-DNA binding. For this problem, we also found sequence/binding strength correlations using measures from information theory. Prediction results were uniformly good: the rule induction approach was able to correctly order all of nine unseen examples for one NF-kappaB protein, achieved a correlation coefficient of 0.52 on unseen (and noisy) examples in the EGR case, and reached a classification accuracy of 69.7% for the Paired domain as evaluated by cross-validation.

Abstract:Departing from the weak solution, we prove the uniqueness and long-time behavior of the weak solution to the non-cutoff spatially homogeneous Boltzmann equation with moderate soft potentials. The ingredients of the proof lie in the development of the localized techniques in phase and frequency spaces and entropy methods.

Abstract:The known nonlinear kinetic equations (in particular, the wave kinetic equation and the quantum Nordheim -- Uehling -- Uhlenbeck equations) are considered as a natural generalization of the classical spatially homogeneous Boltzmann equation. To this goal we introduce the general Boltzmann - type kinetic equation that depends on a function of four real variables $ F(x, y; v, w) $. The function $ F $ is assumed to satisfy certain commutation relations. The general properties of this equation are studied. It is shown that the above mentioned kinetic equations correspond to different forms of the function (polynomial) $ F $. Then the problem of discretization of the general Boltzmann - type kinetic equation is considered on the basis of ideas which are similar to those used for construction of discrete models of the Boltzmann equation. The main attention is paid to discrete models of the wave kinetic equation. It is shown that such models have a monotone functional similar to Boltzmann $ H $-function. The existence and uniqueness theorem for global in time solution of the Cauchy problem for these models is proved. Moreover it is proved that the solution converges to the equilibrium solution when time goes to infinity. The properties of the equilibrium solution and the connection with solutions of the wave kinetic equation are discussed. The problem of approximation of the Boltzmann-type equation by its discrete models and the problem of construction of normal discrete models are also discussed. The paper contains a concise introduction to the Boltzmann equation and its main properties. In principle, it allows to read the paper without any preliminary knowledge in kinetic theory.

Semi-local behaviour of non-local hypoelliptic equations: Boltzmann

Abstract:The purpose of this note is to demonstrate the announced result in [Loher, The Strong Harnack inequality for the Boltzmann equation, Séminaire Laurent Schwartz proceeding] by filling the gap in the proof sketch. We prove the semi-local Strong Harnack inequality for the Boltzmann equation for moderately soft potentials without cutoff assumption. The non-local operator in the Boltzmann equation is in non-divergence form, and thus the method developed in [<a class="link-https" data-arxiv-id="2404.05612" href="https://arxiv.org/abs/2404.05612">arXiv:2404.05612</a>] does not apply. However, we exploit that the Boltzmann equation is on average in divergence form, and we show that the non-divergent part of the collision operator is of lower order in a suitable sense, which proves to be sufficient to deduce the Strong Harnack inequality. Consequentially, we derive upper and lower bounds on the fundamental solution of the linearised Boltzmann equation.

Wave turbulence and the kinetic equation beyond leading order

Abstract:We derive a scheme by which to solve the Liouville equation perturbatively in the nonlinearity, which we apply to weakly nonlinear classical field theories. Our solution is a variant of the Prigogine diagrammatic method, and is based on an analogy between the Liouville equation in infinite volume and scattering in quantum mechanics, described by the Lippmann-Schwinger equation. The motivation for our work is wave turbulence: a broad class of nonlinear classical field theories are believed to have a stationary turbulent state -- a far-from-equilibrium state, even at weak coupling. Our method provides an efficient way to derive properties of the weak wave turbulent state. A central object in these studies, which is a reduction of the Liouville equation, is the kinetic equation, which governs the occupation numbers of the modes. All properties of wave turbulence to date are based on the kinetic equation found at leading order in the weak nonlinearity. We explicitly obtain the kinetic equation to next-to-leading order.

Abstract:We develop a new method for addressing certain weakly null systems of wave equations. This approach does not rely on Lorentz invariance nor on the use of null foliations, both of which restrict applications to, e.g., multiple speed systems. The proof uses a class of space-time Klainerman-Sobolev estimates of the first author, Tataru, and Tohaneanu, which pair nicely with local energy estimates that combine the $r^{p}$-weighted method of Dafermos and Rodnianski with the ghost weight method of Alinhac. We further refine the standard local energy estimate with a modification of the $\partial_{t} - \partial_{r}$ portion of the multiplier.
On the wave turbulence theory for a stochastic KdV type equation

Abstract:Starting from the stochastic Zakharov-Kuznetsov equation, a multidimensional KdV type equation on a hypercubic lattice, we provide a derivation of the 3-wave kinetic equation. We show that the two point correlation function can be asymptotically expressed as the solution of the 3-wave kinetic equation at the kinetic limit under very general assumptions: the initial condition is out of equilibrium, the dimension is $d\ge 2$, the smallness of the nonlinearity $\lambda$ is allowed to be independent of the size of the lattice, the weak noise is chosen not to compete with the weak nonlinearity and not to inject energy into the equation. Unlike the cubic nonlinear Schrödinger equation, for which such a general result is commonly expected without the noise, the kinetic description of the deterministic lattice ZK equation is unlikely to happen. One of the key reasons is that the dispersion relation of the lattice ZK equation leads to a singular manifold, on which not only $3$-wave interactions but also all $m$-wave interactions ($m\ge3$) are allowed to happen. This phenomenon has been first observed by Lukkarinen \cite{lukkarinen2007asymptotics} as a counterexample for which one of the main tools to derive kinetic equations from wave equations (the suppression of crossings) fails to hold true. To the best of our knowledge, the work provides the first rigorous derivation of nonlinear 3-wave kinetic equations. Also this is the first derivation for wave kinetic equations in the lattice setting and out-of-equilibrium.

Abstract:Abstract A fundamental question in wave turbulence theory is to understand how the wave kinetic equation describes the long-time dynamics of its associated nonlinear dispersive equation. Formal derivations in the physics literature, dating back to the work of Peierls in 1928, suggest that such a kinetic description should hold (for well-prepared random data) at a large kinetic time scale $T_{\mathrm {kin}} \gg 1$ and in a limiting regime where the size L of the domain goes to infinity and the strength $\alpha $ of the nonlinearity goes to $0$ (weak nonlinearity). For the cubic nonlinear Schrödinger equation, $T_{\mathrm {kin}}=O\left (\alpha ^{-2}\right )$ and $\alpha $ is related to the conserved mass $\lambda $ of the solution via $\alpha =\lambda ^2 L^{-d}$ . In this paper, we study the rigorous justification of this monumental statement and show that the answer seems to depend on the particular scaling law in which the $(\alpha , L)$ limit is taken, in a spirit similar to how the Boltzmann–Grad scaling law is imposed in the derivation of Boltzmann’s equation. In particular, there appear to be two favourable scaling laws: when $\alpha $ approaches $0$ like $L^{-\varepsilon +}$ or like $L^{-1-\frac {\varepsilon }{2}+}$ (for arbitrary small $\varepsilon $ ), we exhibit the wave kinetic equation up to time scales $O(T_{\mathrm {kin}}L^{-\varepsilon })$ , by showing that the relevant Feynman-diagram expansions converge absolutely (as a sum over paired trees). For the other scaling laws, we justify the onset of the kinetic description at time scales $T_*\ll T_{\mathrm {kin}}$ and identify specific interactions that become very large for times beyond $T_*$ . In particular, the relevant tree expansion diverges absolutely there. In light of those interactions, extending the kinetic description beyond $T_*$ toward $T_{\mathrm {kin}}$ for such scaling laws seems to require new methods and ideas.

Long time derivation of the Boltzmann equation from hard sphere dynamics

Abstract:We provide a rigorous derivation of Boltzmann's kinetic equation from the hard-sphere system for rarefied gas, which is valid for arbitrarily long time as long as the solution to the Boltzmann equation exists. This extends Lanford's landmark theorem (1975) which justifies such derivation for sufficiently short time, and is a crucial step towards resolving Hilbert's sixth problem. The general strategy follows the paradigm introduced by the first two authors for the long-time derivation of the wave kinetic equation in wave turbulence theory. This is based on propagating a long-time cumulant ansatz, which keeps memory of the full collision history of the relevant particles. The heart of the matter is proving the smallness of these cumulants in L1, which can be reduced to combinatorial properties for the associated Feynman diagrams, called collision history (CH) molecules. The latter is then proved by devising an elaborate cutting algorithm, which is a major novelty of this work.

Abstract:We consider the spatially inhomogeneous Boltzmann equation without angular cutoff for soft potentials. For any given initial datum such that the mass, energy and entropy densities are bounded and the mass is away from vacuum, we establish the local-in-time existence and uniqueness of mild solutions, and further provide the first result on sharp smoothing effect in analytic space or Gevrey space for soft potentials.

Abstract:We consider the 3D Boltzmann equation with the constant collision kernel. We investigate the well/ill-posedness problem using the methods from nonlinear dispersive PDEs. We construct a family of special solutions, which are neither near equilibrium nor self-similar, to the equation, and prove that the well/ill-posedness threshold in $H^{s}$ Sobolev space is exactly at regularity $s=1$, despite the fact that the equation is scale invariant at $s=\frac{1}{2}$.

Abstract:In this article we identify a sharp ill-posedness/well-posedness threshold for kinetic wave equations (KWE) derived from quasilinear Schrödinger models. Our analysis shows that KWE becomes ill-posed in a range where the original quasilinear equation is itself well-posed. We also prove that both the gain-only and full equation share the same well-posedness threshold, thus legitimizing a gain-only approach to solving 4-wave kinetic equations.

Large Deviations Principle for the Fluctuating Boltzmann Equation

Abstract:The Boltzmann equation is one of the most famous equations and has vast applications in modern science. In the current study, we take the randomness of binary collisions into consideration and generalize the classical Boltzmann equation into a stochastic framework. The corresponding Kolmogorov forward equations and Liouville equation in either discrete or continuous time and state space are derived respectively, whose characteristic line gives the Boltzmann equation as a consequence of the law of large numbers. Then the large deviations principle for these equations is established, which not only explains the probabilistic origin of the H-theorem in the Boltzmann equation, but also provides a natural way to incorporate the Boltzmann equation into a broader Hamiltonian structure. The so-called Hamilton-Boltzmann equation enjoys many significant merits, like time reversibility, the conservation laws of mass, momentum and energy, Maxwellian-Boltzmann distribution as the equilibrium solution, etc. We also present results under the diffusive limit in parallel. Finally, the macroscopic hydrodynamic models including 13 moments are derived with respect to our Hamilton-Boltzmann equation under the BGK approximation. We expect our study can inspire new insights into the classical Boltzmann equation from either the stochastic aspect or a Hamiltonian view.

Abstract:The paper concerns L 1 -convergence to equilibrium for weak solutions of the spatially homogeneous Boltzmann Equation for soft potentials (−4≤ γ <0), with and without angular cutoff. We prove the time-averaged L 1 -convergence to equilibrium for all weak solutions whose initial data have finite entropy and finite moments up to order greater than 2+| γ |. For the usual L 1 -convergence we prove that the convergence rate can be controlled from below by the initial energy tails, and hence, for initial data with long energy tails, the convergence can be arbitrarily slow. We also show that under the integrable angular cutoff on the collision kernel with −1≤ γ <0, there are algebraic upper and lower bounds on the rate of L 1 -convergence to equilibrium. Our methods of proof are based on entropy inequalities and moment estimates.

Abstract:We consider the Klein--Gordon equation associated with the Laplace--Beltrami operator $\Delta$ on real hyperbolic spaces of dimension $n\!\ge\!2$; as $\Delta$ has a spectral gap, the wave equation is a particular case of our study. After a careful kernel analysis, we obtain dispersive and Strichartz estimates for a large family of admissible couples. As an application, we prove global well--posedness results for the corresponding semilinear equation with low regularity data.

Abstract:We derive Boltzmann equations for massive spin-1/2 fermions with local and nonlocal collision terms from the Kadanoff-Baym equation in the Schwinger-Keldysh formalism, properly accounting for the spin degrees of freedom. The Boltzmann equations are expressed in terms of matrix-valued spin distribution functions, which are the building blocks for the quasiclassical parts of the Wigner functions. Nonlocal collision terms appear at next-to-leading order in ℏ and are sources for the polarization part of the matrix-valued spin distribution functions. The Boltzmann equations for the matrix-valued spin distribution functions pave the way for simulating spin-transport processes involving spin-vorticity couplings from first principles.

In this paper, we consider the Boltzmann equation with external force in the whole space, where the collision kernel is assumed to be hard potential and cutoff. We prove that the solutions of such Boltzmann equations are [math] ([math]) stable under the perturbation of external force. Our estimate is based on the gradient estimate of the solution. The key step of this paper is to estimate the solutions of the equations propagate in different forward bi-characteristic.
