Abstract:This work provides a geometric version of the next-generation method for obtaining the basic reproduction number of an epidemiological model. More precisely, we generalize the concept of the basic reproduction number for the theory of Petri nets. The motivation comes from observing that any epidemiological model has the basic structures found in the SIR model of Kermack-McKendrick. These are three substructures, also given by three Petri nets inside, representing the susceptible population, the infection process, and the infected individuals. The five assumptions of the next-generation matrix given by van den Driessche-Watmough can be described geometrically using Petri nets. Thus, the next-generation matrix results in a matrix of flows between the infection compartments. Besides that, we construct a procedure that associates with a system of ordinary differential equations under certain assumptions, a Petri net that is minimal. In addition, we explain how Petri nets extend compartmental models to include vertical transmission.

A Numerical Comparison of Petri Net and Ordinary Differential Equation SIR Component Models

Abstract:Petri nets are a promising modeling framework for epidemiology, including the spread of disease across populations or within an individual. In particular, the Susceptible-Infectious-Recovered (SIR) compartment model is foundational for population epidemiological modeling and has been implemented in several prior Petri net studies. However, the SIR model is generally stated as a system of ordinary differential equations (ODEs) with continuous time and variables, while Petri nets are discrete event simulations. To our knowledge, no prior study has investigated the numerical equivalence of Petri net SIR models to the classical ODE formulation. We introduce crucial numerical techniques for implementing SIR models in the GPenSim package for Petri net simulations. We show that these techniques are critical for Petri net SIR models and show a relative root mean squared error of less than 1% compared to ODE simulations for biologically relevant parameter ranges. We conclude that Petri nets provide a valid framework for modeling SIR-type dynamics using biologically relevant parameter values provided that the other PN structures we outline are also implemented.

Abstract:Reproduction numbers are widely used for the estimation and prediction of epidemic spreading processes over networks. However, reproduction numbers do not enable estimation and prediction in individual communities within networks, and they can be difficult to compute due to the aggregation of infection data that is required to do so. Therefore, in this work we propose a novel concept of distributed reproduction numbers to capture the spreading behaviors of each entity in the network, and we show how to compute them using certain parameters in networked SIS and SIR epidemic models. We use distributed reproduction numbers to derive new conditions under which an outbreak can occur. These conditions are then used to derive new conditions for the existence, uniqueness, and stability of equilibrium states. Finally, in simulation we use synthetic infection data to illustrate how distributed reproduction numbers provide more fine-grained analyses of networked spreading processes than ordinary reproduction numbers.

Abstract:An SEI autonomous model with logistic growth rate and its corresponding nonautonomous model are investigated. For the autonomous case, we give the attractive regions of equilibria and perform some numerical simulations. Basic demographic reproduction numberRdis obtained. Moreover, only the basic reproduction numberR0cannot ensure the existence of the positive equilibrium, which needs additional conditionRd>R1. For the nonautonomous case, by introducing the basic reproduction number defined by the spectral radius, we study the uniform persistence and extinction of the disease. The results show that for the periodic system the basic reproduction number is more accurate than the average reproduction number.

Abstract:The contact structure between hosts has a critical influence on disease spread. However, most networkbased models used in epidemiology tend to ignore heterogeneity in the weighting of contacts. This assumption is known to be at odds with the data for many contact networks (e.g. sexual contact networks) and to have a strong effect on the predictions of epidemiological models. One of the reasons why models usually ignore heterogeneity in transmission is that we currently lack tools to analyze weighted networks, such that most studies rely on numerical simulations. Here, we present a novel framework to estimate key epidemiological variables, such as the rate of early epidemic expansion and the basic reproductive ratio, from joint probability distributions of number of partners (contacts) and number of interaction events through which contacts are weighted. This framework also allows for a derivation of the full time course of epidemic prevalence and contact behaviour which is validated using numerical simulations. Our framework allows for the incorporation of more realistic contact networks into epidemiological models, thus improving predictions on the spread of emerging infectious diseases.

Abstract:Epidemiological models describe the spread of an infectious disease within a population. They capture microscopic details on how the disease is passed on among individuals in various different ways, while making predictions about the state of the entirety of the population. However, the type and structure of the specific model considered typically depend on the size of the population under consideration. To analyse this effect, we study a family of effective epidemiological models in space and time that are related to each other through scaling transformations. Inspired by a similar treatment of diffusion processes, we interpret the latter as renormalisation group transformations, both at the level of the underlying differential equations and their solutions. We show that in the large scale limit, the microscopic details of the infection process become irrelevant, safe for a simple real number, which plays the role of the infection rate in a basic compartmental model.

Abstract:Contact networks can significantly change the course of epidemics, affecting the rate of new infections and the mean size of an outbreak. Despite this dependence, some characteristics of epidemics are not contingent on the contact network and are probably predictable based only on the pathogen. Here we consider SIR-like pathogens and give an elementary proof that for any network increasing the probability of transmission increases the mean outbreak size. We also introduce a simple model, termed 2FleeSIR, in which susceptibles protect themselves by avoiding contacts with infectees. The 2FleeSIR model is non-monotonic: for some networks, increasing transmissibility actually decreases the final extent. The dynamics of 2FleeSIR are fundamentally different from SIR because 2FleeSIR exhibits no outbreak transition in densely-connected networks. We show that in non-monotonic epidemics, public health officials might be able to intervene in a fundamentally new way to change the network so as to control the effect of unexpectedly-high virulence. However, interventions that decrease transmissibility might actually cause more people to become infected.

Abstract:In this paper, we present an extension to the classical SIR epidemic transmission model that uses any general probability distribution for the length of the infectious period. The classical SIR model implicitly requires an exponential distribution for the length of this period of time. We will show how a general distribution can be easily taken into account using the Transient Little Law and present numerical methods to solve the model in an efficient way. Our numerical experiments show that in the presence of a more realistic distribution, with lower variability than the exponential distribution, the size of peak of infected individuals on the graph will be higher and occur earlier. Conversely, a higher-variability distribution will lead to a lower peak that takes longer to dissipate. We also discuss some extensions to the basic model, to include variants like SEIRD and SIS. These findings should have profound and important consequences in the design of public policy.

Abstract:The classical-deterministic susceptible-infectious-recovered (SIR) model has played an important role in the analysis of epidemic systems with large populations. However, when population numbers become small e.g. in a hospital ward, a stochastic analysis will be vital. The stochastic. Petri-Nets using Gillespie algorithm for modeling the transmission of airborne infections in enclosed spaces is present to be incorporated into an SIR epidemic model with a short incubation period to simulate the transmission dynamics of airborne infectious diseases in indoor environments. The stochastic model not only allows the long-term impact of infection control measures and enables the evaluation of environmental factors, but also depicts the probability of an outbreak of an airborne infection. A quantitative performance study was carried out to demonstrate how to limit the probability rate of outbreak of infection.

Abstract:A key problem in modelling the evolution dynamics of infectious diseases is the mathematical representation of the mechanism of transmission of the contagion. Models with a finite number of subpopulations can be described via systems of ordinary differential equations. When dealing with populations with space structure the relevant quantities are spatial densities, whose evolution in time requires nonlinear partial differential equations, which are known as reaction-diffusion systems. Here we present an (historical) outline of mathematical epidemiology, with a particular attention to the role of spatial heterogeneity and dispersal in the population dynamics of infectious diseases. Two specific examples are discussed, which have been the subject of intensive research by the authors, i.e. man-environment-man epidemics, and malaria. In addition to the epidemiological relevance of these epidemics all over the world, their treatment requires a large amount of different sophisticate mathematical methods, and has even posed new non trivial mathematical problems, as one can realize from the list of references. One of the most relevant problems posed by the authors, i.e. regional control, has been emphasized here: the public health concern consists of eradicating the disease in the relevant population, as fast as possible. On the other hand, very often the entire domain of interest for the epidemic, is either unknown, or difficult to manage for an affordable implementation of suitable environmental programmes. For regional control instead it might be sufficient to implement such programmes only in a given subregion conveniently chosen so to lead to an effective (exponentially fast) eradication of the epidemic in the whole habitat; it is evident that this practice may have an enormous importance in real cases with respect to both financial and practical affordability.
Epidemics on networks with heterogeneous population and stochastic infection rates

Abstract:In this paper we study the diffusion of an SIS-type epidemics on a network under the presence of a random environment, that enters in the definition of the infection rates of the nodes. Accordingly, we model the infection rates in the form of independent stochastic processes. To analyze the problem, we apply a mean field approximation, which allows to get a stochastic differential equations for the probability of infection in each node, and classical tools about stability, which require to find suitable Lyapunov's functions. Here, we find conditions which guarantee, respectively, extinction and stochastic persistence of the epidemics. We show that there exists two regions, given in terms of the coefficients of the model, one where the system goes to extinction almost surely, and the other where it is stochastic permanent. These two regions are, unfortunately, not adjacent, as there is a gap between them, whose extension depends on the specific level of noise. In this last region, we perform numerical analysis to suggest the true behavior of the solution.

Abstract:In this work we review a class of deterministic nonlinear models for the propagation of infectious diseases over contact networks with strongly-connected topologies. We consider network models for susceptible-infected (SI), susceptible-infected-susceptible (SIS), and susceptible-infected-recovered (SIR) settings. In each setting, we provide a comprehensive nonlinear analysis of equilibria, stability properties, convergence, monotonicity, positivity, and threshold conditions. For the network SI setting, specific contributions include establishing its equilibria, stability, and positivity properties. For the network SIS setting, we review a well-known deterministic model, provide novel results on the computation and characterization of the endemic state (when the system is above the epidemic threshold), and present alternative proofs for some of its properties. Finally, for the network SIR setting, we propose novel results for transient behavior, threshold conditions, stability properties, and asymptotic convergence. These results are analogous to those well-known for the scalar case. In addition, we provide a novel iterative algorithm to compute the asymptotic state of the network SIR system.

Abstract:Abstract In this paper, we discuss the basic reproduction number of stochastic epidemic models with random perturbations. We define the basic reproduction number in epidemic models by using the integral of a function or survival function. We study the systems of stochastic differential equations for SIR, SIS, and SEIR models and their stability analysis. Some results on deterministic epidemic models are also obtained. We give the numerical conditions for which the disease-free equilibrium point is asymptotically stable.

Abstract:We formulate a multi-group and multi-vector epidemic model in which hosts' dynamics is captured by staged-progression $SEIR$ framework and the dynamics of vectors is captured by an $SI$ framework. The proposed model describes the evolution of a class of zoonotic infections where the pathogen is shared by $m$ host species and transmitted by $p$ arthropod vector species. In each host, the infectious period is structured into $n$ stages with a corresponding infectiousness parameter to each vector species. We determine the basic reproduction number $\mathcal{R}_0^2(m,n,p)$ and investigate the dynamics of the systems when this threshold is less or greater than one. We show that the dynamics of the multi-host, multi-stage, and multi-vector system is completely determined by the basic reproduction number and the structure of the host-vector network configuration. Particularly, we prove that the disease-free \mbox{equilibrium} is globally asymptotically stable (GAS) whenever $\mathcal{R}_0^2(m,n,p)<1$, and a unique strongly endemic equilibrium exists and is GAS if $\mathcal{R}_0^2(m,n,p)>1$ and the host-vector configuration is irreducible. That is, either the disease dies out or persists in all hosts and all vector species.

Abstract:The use of network theory to model disease propagation on populations introduces important elements of reality to the classical epidemiological models. The use of random geometric graphs (RGG) is one of such network models that allows for the consideration of spatial properties on disease propagation. In certain real-world scenarios -like in the analysis of a disease propagating through plants- the shape of the plots and fields where the host of the disease is located may play a fundamental role on the propagation dynamics. Here we consider a generalization of the RGG to account for the variation of the shape of the plots/fields where the hosts of a disease are allocated. We consider a disease propagation taking place on the nodes of a random rectangular graph (RRG) and we consider a lower bound for the epidemic threshold of a Susceptible-Infected-Susceptible (SIS) or Susceptible-Infected-Recovered (SIR) model on these networks. Using extensive numerical simulations and based on our analytical results we conclude that (ceteris paribus) the elongation of the plot/field in which the nodes are distributed makes the network more resilient to the propagation of a disease due to the fact that the epidemic threshold increases with the elongation of the rectangle. These results agree with accumulated empirical evidence and simulation results about the propagation of diseases on plants in plots/fields of the same area and different shapes.

Finding bifurcations in mathematical epidemiology via reaction network methods

Abstract:Mathematical Epidemiology (ME) shares with Chemical Reaction Network Theory (CRNT) the basic mathematical structure of its dynamical systems. Despite this central similarity, methods from CRNT have been seldom applied to solving problems in ME. We explore here the applicability of CRNT methods to find bifurcations at endemic equilibria of ME models. We adapt three CRNT methods to the features of ME. First, we prove that essentially all ME models admit Hopf bifurcations for certain monotone choices of the interaction functions. Second, we offer a parametrization of equilibria Jacobians of ME systems where few interactions are not in mass action form. Third, for a quite general class of models, we show that periodic oscillations in closed systems imply periodic oscillations when demography is added. Finally, we apply such results to two families of networks: a general SIR model with a nonlinear force of infection and treatment rate and a recent SIRnS model with a gradual increase in infectiousness. We give both necessary conditions and sufficient conditions for the occurrence of bifurcations at endemic equilibria of both families.

Abstract:Empirical studies suggest that contact patterns follow heterogeneous inter-event times, meaning that intervals of high activity are followed by periods of inactivity. Combined with birth and death of individuals, these temporal constraints affect the spread of infections in a non-trivial way and are dependent on the particular contact dynamics. We propose a stochastic model to generate temporal networks where vertices make instantaneous contacts following heterogeneous inter-event times, and leave and enter the system at fixed rates. We study how these temporal properties affect the prevalence of an infection and estimate R0, the number of secondary infections, by modeling simulated infections (SIR, SI and SIS) co-evolving with the network structure. We find that heterogeneous contact patterns cause earlier and larger epidemics on the SIR model in comparison to homogeneous scenarios. In case of SI and SIS, the epidemics is faster in the early stages (up to 90% of prevalence) followed by a slowdown in the asymptotic limit in case of heterogeneous patterns. In the presence of birth and death, heterogeneous patterns always cause higher prevalence in comparison to homogeneous scenarios with same average inter-event times. Our results suggest that R0 may be underestimated if temporal heterogeneities are not taken into account in the modeling of epidemics.

Abstract:Abstract EpiModel provides tools for building, simulating, and analyzing mathematical models for the population dynamics of infectious disease transmission in R. Several classes of models are included, but the unique contribution of this software package is a general stochastic framework for modeling the spread of epidemics on networks. This framework integrates recent advances in statistical methods for network analysis, temporal exponential random graph models, which allows the epidemic modeling to be firmly grounded in empirical data on the contacts and persistent partnerships that can spread infection. This article provides an overview of both the modeling tools built into EpiModel , designed to facilitate learning for students new to modeling, and the application programming interface for extending EpiModel , designed to facilitate the exploration of novel research questions for advanced modelers.
Global and Distributed Reproduction Numbers of a Multilayer SIR Model with an Infrastructure Network

Abstract:In this paper, we propose an SIR spread model in a population network coupled with an infrastructure network that has a pathogen spreading in it. We develop a threshold condition to characterize the monotonicity and peak time of a weighted average of the infection states in terms of the global (network-wide) effective reproduction number. We further define the distributed reproduction numbers (DRNs) of each node in the multilayer network which are used to provide local threshold conditions for the dynamical behavior of each entity. Furthermore, we leverage the DRNs to predict the global behavior based on the node-level assumptions. We use both analytical and simulation results to illustrate that the DRNs allow a more accurate analysis of the networked spreading process than the global effective reproduction number.
