Abstract:We report the emergence of large zigzag bands in a population of reversibly actuated magnetic rotors that behave as active shakers, namely squirmers that shake the fluid around them without moving. The shakers collectively organize into dynamic structures displaying self-similar growth, and generate topological defects in form of cusps that connect vortices of rolling particles with alternating chirality. By combining experimental analysis with particle-based simulation, we show that the special flow field created by the shakers is the only ingredient needed to reproduce the observed spatiotemporal pattern. We unveil a self-organization scenario in a collection of driven particles in an viscoelastic medium emerging from the reduced particle degrees of freedom, as here the frozen orientational motion of the shakers.

Abstract:Concentrated suspensions of swimming microorganisms and other forms of active matter are known to display complex, self-organized spatio-temporal patterns on scales large compared to those of the individual motile units. Despite intensive experimental and theoretical study, it has remained unclear the extent to which the hydrodynamic flows generated by swimming cells, rather than purely steric interactions between them, drive the self-organization. Here we utilize the recent discovery of a spiral-vortex state in confined suspensions of \textit{B. subtilis} to study this issue in detail. Those experiments showed that if the radius of confinement in a thin cylindrical chamber is below a critical value the suspension will spontaneously form a steady single-vortex state encircled by a counter-rotating cell boundary layer, with spiral cell orientation within the vortex. Left unclear, however, was the flagellar orientation, and hence the cell swimming direction, within the spiral vortex. Here, using a fast simulation method that captures oriented cell-cell and cell-fluid interactions in a minimal model of discrete-particle systems, we predict the striking, counterintuitive result that in the presence of collectively-generated fluid motion the cells within the spiral vortex actually swim upstream against those flows. This is then confirmed by new experiments reported here, which include measurements of flagella bundle orientation and cell tracking in the self-organized state. These results highlight the complex interplay between cell orientation and hydrodynamic flows in concentrated suspensions of microorganisms.

Abstract:Driven or self-propelling particles moving in viscoelastic fluids recently emerge as novel class of active systems showing a complex yet rich set of phenomena due to the non-Newtonian nature of the dispersing medium. Here we investigate the one-dimensional growth of clusters made of active colloidal shakers, which are realized by oscillating magnetic rotors dispersed within a viscoelastic fluid and at different concentration of the dissolved polymer. These magnetic particles when actuated by an oscillating field display a flow profile similar to that of a shaker force dipole, i.e. without any net propulsion. We design a protocol to assemble clusters of colloidal shakers and induce their controlled expansion into elongated zigzag structures. We observe a power law growth of the mean chain length and use theoretical arguments to explain the measured $1/3$ exponent. These arguments agree well with both experiments and particle based numerical simulations.

Abstract:Zigzag pattern formation is a common and important phenomenon in nature serving a multitude of purposes. For example, the zigzag-shaped edge of green leaves boosts the transportation and absorption of nutrients. However, the elucidation of this complicated shape formation is challenging in fluid mechanics and soft condensed matter systems. Herein, a dynamically reconfigurable zigzag pattern deformation of a soft helical superstructure is demonstrated in a photoresponsive self-organized cholesteric liquid crystal superstructure under the simultaneous influence of an applied electric field and light irradiation. The zigzag-shaped pattern can not only be generated and terminated repeatedly on demand, but can also be easily manipulated by alternating irradiation of ultraviolet and visible light while under the influence of a sustained electric field. This unique behavior results from a delicate balance among the variable experimental parameters. The evolution of the zigzag-shaped pattern is successfully modeled by numerical simulations and has been monitored through diffraction of a probe laser. Interestingly, this fascinating zigzag-shaped pattern yields crescent-shaped diffraction pattern. The reversibly controllable dynamic zigzag pattern could enable the fabrication of novel photonic devices and architectures, besides greatly advancing the fundamental understanding of temporal behavior of ordered soft materials under combined stimuli.

Abstract:Coherent vortical motion has been reported in a wide variety of populations including living organisms (bacteria, fishes, human crowds) and synthetic active matter (shaken grains, mixtures of biopolymers), yet a unified description of the formation and structure of this pattern remains lacking. Here we report the self-organization of motile colloids into a macroscopic steadily rotating vortex. Combining physical experiments and numerical simulations, we elucidate this collective behavior. We demonstrate that the emergent-vortex structure lives on the verge of a phase separation, and single out the very constituents responsible for this state of polar active matter. Building on this observation, we establish a continuum theory and lay out a strong foundation for the description of vortical collective motion in a broad class of motile populations constrained by geometrical boundaries.

Self-enhanced mobility enables vortex pattern formation in living matter

Abstract:Emergence of regular spatial patterns is a hallmark in living matter ranging from subcellular organelles to developing embryos and to ecosystems. Mechanisms for the formation of ordered spatial patterns in biology often require chemical signaling that coordinates cellular behavior and differentiation. Here we discovered a novel route to large-scale regular pattern formation in living matter mediated by purely physical interactions. We found that dense bacterial living matter spontaneously developed an ordered lattice of mesoscale, fast-spinning vortices each consisting of ~10^4-10^5 motile cells; these mesoscale vortices were arranged in space over centimeter scale with apparent hexagonal order, while individual cells in the vortices moved in coordinated directions with strong polar and vortical order. Single-cell tracking and numerical simulations suggest that the phenomenon is enabled by self-enhanced mobility of individual cells in the system. Our findings demonstrate a simple physical mechanism for self-organized pattern formation in living systems and more generally, in other active matter systems near the boundary of fluidlike and solidlike behaviors.

Abstract:Non-equilibrium collective behavior of self-propelled colloidal rods in a confining channel is studied using Brownian dynamics simulations and dynamical density functional theory. We observe an aggregation process in which rods self-organize into transiently jammed clusters at the channel walls. In the early stage of the process, fast-growing hedgehog-like clusters are formed which are largely immobile. At later stages, most of these clusters dissolve and mobilize into nematized aggregates sliding past the walls.

Abstract:Self-propelled pointlike particles move along circular trajectories when their translocation velocity is constant and the angular velocity related to their orientation vector is also constant. We investigate the collective behavior of ensembles of such circle swimmers by Brownian dynamics simulations. If the particles interact via a "velocity-trajectory coordination" rule within neighboring particles, a self-organized vortex pattern emerges. This vortex pattern is characterized by its particle-density correlation function G(rho), the density correlation function G(c) of trajectory centers, and an order parameter S representing the degree of the aggregation of the particles. Here we systematically vary the system parameters, such as the particle density and the interaction range, in order to reveal the transition of the system from a light-vortex-dominated to heavy-vortex-dominated state, where vortices contain mainly a single and many self-propelled particles, respectively. We also study a semidilute solution of curved, sinusoidal-beating flagella, as an example of circling self-propelled particles with explicit propulsion mechanism and excluded-volume interactions. Our simulation results are compared with previous experimental results for the vortices in sea-urchin sperm solutions near a wall. The properties of the vortices in simulations and experiments are found to agree quantitatively.
Self-organized flows in phase-synchronizing active fluids

Abstract:Many active biological particles, such as swimming microorganisms or motor-proteins, do work on their environment by going though a periodic sequence of shapes. Interactions between particles can lead to the phase-synchronization of their duty cycles. Here we consider collective dynamics in a suspension of such active particles coupled through hydrodynamics. We demonstrate that the emergent non-equilibrium states feature stationary patterned flows and robust unidirectional pumping states under confinement. Moreover the phase-synchronized state of the suspension exhibits spatially robust chimera patterns in which synchronized and phase-isotropic regions coexist within the same system. These findings demonstrate a new route to pattern formation and could guide the design of new active materials.

Abstract:Vertically vibrated rod-shaped granular materials confined to quasi-2D containers self organize into distinct patterns. We find, consistent with theory and simulation, a density dependent isotropic-nematic transition. Along the walls, rods interact sterically to form a wetting layer. For high rod densities, complex patterns emerge as a result of competition between bulk and boundary alignment. A continuum elastic energy accounting for nematic distortion and local wall anchoring reproduces the structures seen experimentally.

Topology-driven ordering of flocking matter

Abstract:When interacting motile units self-organize into flocks, they realize one of the most robust ordered state found in nature. However, after twenty five years of intense research, the very mechanism controlling the ordering dynamics of both living and artificial flocks has remained unsettled. Here, combining active-colloid experiments, numerical simulations and analytical work, we explain how flocking liquids heal their spontaneous flows initially plagued by collections of topological defects to achieve long-ranged polar order even in two dimensions. We demonstrate that the self-similar ordering of flocking matter is ruled by a living network of domain walls linking all $\pm 1$ vortices, and guiding their annihilation dynamics. Crucially, this singular orientational structure echoes the formation of extended density patterns in the shape of interconnected bow ties. We establish that this double structure emerges from the interplay between self-advection and density gradients dressing each $-1$ topological charges with four orientation walls. We then explain how active Magnus forces link all topological charges with extended domain walls, while elastic interactions drive their attraction along the resulting filamentous network of polarization singularities. Taken together our experimental, numerical and analytical results illuminate the suppression of all flow singularities, and the emergence of pristine unidirectional order in flocking matter.

Abstract:Dense granular flows are often unstable and form inhomogeneous structures. Although significant advances have been recently made in understanding simple flows, instabilities of such flows are often not understood. We present experimental and numerical results that show the formation of longitudinal stripes that arise from instability of the uniform flowing state of granular media on a rough inclined plane. The form of the stripes depends critically on the mean density of the flow with a robust form of stripes at high density that consists of fast sliding plug-like regions (stripes) on top of highly agitated boiling material - a configuration reminiscent of the Leidenfrost effect when a droplet of liquid lifted by its vapor is hovering above a hot surface.

Abstract:Understanding transport properties of colloid under various external fields is a fundamental classical problem in soft matter physics and their fluctuating dynamics is still a central topic in non-equilibrium statistical mechanics. Recently, we studied on non-trivial dynamics and self-organization of active colloids. By fabricating Janus particles with their half hemisphere covered with gold, we realized self-propelled motion of Janus particles under AC electric field. Asymmetric surface flow around the particle caused a self-propulsive ballistic motion. We succeeded in controlling interaction between colloidal particles with changing salt condition and frequency of electric filed. Interaction between particles changed from repulsive to attractive resulting in formation of chains which swim, oscillate, and rotate under steady uniform electric fields. The mechanism of changing interactions is attributed to a dipole-quadrupole transition of Janus particle due to the response to the AC electric field. I will present the analysis and discuss the mechanism of these self-organization dynamics.

Abstract:Recent experiments have shown that colloidal suspensions can spontaneously self-assemble into dense clusters of various internal structures, sizes, and dynamical properties when doped with active Janus particles. Characteristically, these clusters move ballistically during their formation but dynamically revert their velocity and temporarily move opposite to the self-propulsion direction of the Janus particles they contain. Here, we explore a simple effective model of colloidal mixtures that allows reproducing most aspects seen in experiments, including the morphology and the velocity-reversal of the clusters. We attribute the latter to the nonreciprocal phoretic attractions of the passive particles to the active colloids' caps, taking place even at close contact and pushing the active particles backwards. When the phoretic interactions are repulsive, in turn, they cause dynamical aggregation of passive colloids in the chemical density minima produced by the active particles, as recently seen in experiments; in other parameter regimes, they induce traveling fronts of active particles pursued by passive ones coexisting with an active gas.

Abstract:Using experiments with anisotropic vibrated rods and quasi-2D numerical simulations, we show that shape plays an important role in the collective dynamics of self-propelled (SP) particles. We demonstrate that SP rods exhibit local ordering, aggregation at the side walls, and clustering absent in round SP particles. Furthermore, we find that at sufficiently strong excitation SP rods engage in a persistent swirling motion in which the velocity is strongly correlated with particle orientation.

Abstract:We study the collective dynamics of elongated swimmers in a very thin fluid layer by devising long filamentous nontumbling bacteria. The strong confinement induces weak nematic alignment upon collision, which, for large enough density of cells, gives rise to global nematic order. This homogeneous but fluctuating phase, observed on the largest experimentally accessible scale of millimeters, exhibits the properties predicted by standard models for flocking, such as the Vicsek-style model of polar particles with nematic alignment: true long-range nematic order and nontrivial giant number fluctuations.

Abstract:Self-organization phenomena in ensembles of self-propelled particles open pathways to the synthesis of new dynamic states not accessible by traditional equilibrium processes. The challenge is to develop a set of principles that facilitate the control and manipulation of emergent active states. Here, we report that dielectric rolling colloids energized by a pulsating electric field self-organize into alternating square lattices with a lattice constant controlled by the parameters of the field. We combine experiments and simulations to examine spatiotemporal properties of the emergent collective patterns, and investigate the underlying dynamics of the <a class="link-external link-http" href="http://self-organization.We" rel="external noopener nofollow">this http URL</a> reveal the resistance of the dynamic lattices to compression/expansion stresses leading to a hysteretic behavior of the lattice constant. The general mechanism of pattern synthesis and control in active ensembles via temporal modulation of activity can be applied to other active colloidal systems.

Abstract:Our velocity measurements on quasi-two-dimensional turbulent flow in a rapidly rotating annulus yield self-similar (scale-independent) probability distribution functions for longitudinal velocity differences, deltav(l) = v(x+l)-v(x). These distribution functions are strongly non-Gaussian, suggesting that the coherent vortices play a significant role. The structure functions <[deltav(l)](p)> approximately l(zeta)p exhibit anomalous scaling: zeta(p) = p / 2 rather than the expected zeta(p) = p / 3. Correspondingly, the energy spectrum is described by E(k) approximately k(-2) rather than the expected E(k) approximately k(-5/3).

Abstract:Life in complex systems, such as cities and organisms, comes to a standstill when global coordination of mass, energy, and information flows is disrupted. Global coordination is no less important in single cells, especially in large oocytes and newly formed embryos, which commonly use fast fluid flows for dynamic reorganization of their cytoplasm. Here, we combine theory, computing, and imaging to investigate such flows in the Drosophila oocyte, where streaming has been proposed to spontaneously arise from hydrodynamic interactions among cortically anchored microtubules loaded with cargo-carrying molecular motors. We use a fast, accurate, and scalable numerical approach to investigate fluid-structure interactions of 1000s of flexible fibers and demonstrate the robust emergence and evolution of cell-spanning vortices, or twisters. Dominated by a rigid body rotation and secondary toroidal components, these flows are likely involved in rapid mixing and transport of ooplasmic components.
