Abstract:The cover feature picture shows a proteomics method based on probes with a cysteine reactive group, a clickable handle, and mitochondrion-targeting moieties, including triphenlylphosphonium cations, tetraethylrhodamine, and mitochondrion-penetrating peptides (FxrFxK). Abstract:Proteins have been studied for over 200 years, but much of that work has been performed in vitro. This article briefly summarized the current status of protein exploration in living cells, and then presented some of my own representative findings in this field. First, I summarized the major methodologies hitherto developed for studying proteins in vivo, including visualizing a target protein by fusing it with the green fluorescent protein; investigating the tertiary structure of the target protein via in-cell nuclear magnetic resonance spectroscopy; and exploring the behaviors of a target protein by genetically labeling it with different types of unnatural amino acids. Next. I described how my laboratory applied and modified an in vivo methodology in which the genetic introduction of a photoactivatable, unnatural amino acid at a selected residue position in a target protein then mediates crosslinking of that protein with other proteins when the cells are irradiated by UV light. By improving that method, my laboratory contributed the following: (1) The creation of a bacterial strain with a genome that has a gene that encodes the orthogonal aminoacyl-tRNA synthetase and one that encodes the tRNA that are both needed to incorporate an unnatural amino acid (i.e., Bpa) into any target protein. (2) The development of a system in which the unnatural amino acid is randomly introduced at each of the target protein's amino acid residue positions and, after detecting a meaning ul interaction. DNA sequencing subsequently identifies that unnatural amino acid's exact position. (3) The incorporation of the unnatural amino acid into a target protein by directly modifying the endogenous target gene in the genomic DNA so that the variant protein is produced spatiotemporally identical to that of the wild-type protein. (4) The development of a high-throughput polyacrylamide gel electrophoresis system in which 384 protein samples can be analyzed in a single gel. Finally. I described a few representative results from my lab by using in vivo protein photocrosslinking analysis: (1) The serendipitous discovery of a reversible subcellular structure (regrowth-delay body) that forms when a highly selected group of important proteins assembles only in non-dividing bacterial cells, and then dissolves when the cells resume growth. Their presence thus marks dormant persister bacterial cells that are known to tolerate antibiotics. (2) A revelation of a "gear shifting" mechanism that modulates bacterial ATP synthase activity via adaptation of its c-subunit to the "inserted" or "non-inserted" conformation as the cell responds to a variety of favorable to unfavorable cellular conditions. (3) The identification of a supra molecular protein complex that is composed of proteins present in the cytoplasm. inner membrane, periplasm and outer membrane of Gram-negative bacteria, and that mediates the biogenesis of a group of outer membrane proteins. (4) The unveiling of a unique way that the acid stress chaperone HdeA acts. It exhibits biological activity while its tertiary structure becomes largely disordered, and then it protects other chaperones under acidic conditions. (5) A clarification that the long-designated bifunctional protein DegP acts primarily as a proteinase with little chaperone activity. (6) The discovery that small heat shock proteins are activated in a temperature-responsive, cascade manner that allows them to significantly increase their biological activity at high temperatures. I then conclude with a list of unresolved issues regarding protein exploration in living cells.

Abstract:Despite the therapeutic promise of direct reprogramming, basic principles concerning fate erasure and the mechanisms to resolve cell identity conflicts remain unclear. To tackle these fundamental questions, we established a single-cell protocol for the simultaneous analysis of multiple cell fate conversion events based on combinatorial and traceable reprogramming factor expression: Collide-seq. Collide-seq revealed the lack of a common mechanism through which fibroblast-specific gene expression loss is initiated. Moreover, we found that the transcriptome of converting cells abruptly changes when a critical level of each reprogramming factor is attained, with higher or lower levels not contributing to major changes. By simultaneously inducing multiple competing reprogramming factors, we also found a deterministic system, in which titration of fates against each other yields dominant or colliding fates. By investigating one collision in detail, we show that reprogramming factors can disturb cell identity programs independent of their ability to bind their target genes. Taken together, Collide-seq has shed light on several fundamental principles of fate conversion that may aid in improving current reprogramming paradigms.

Abstract:What Stirs Beneath. Understanding protein–specific interactomes, or localization, is crucial for decoding protein function. New biotinylation methods can do just that even in live organisms. However, these methods have some limitations as they are intrinsically unable to directly probe function. Here new methods that can investigate locale–specific reactivity, are discussed, opening routes to locale–specific perturbation of function. Borrowing some quotes from Harper Lee's novel "To Kill A Mockingbird" to help frame our manuscript, we discuss methods to profile local proteomes. We initially focus on chemical biology regimens that function in live organisms and use reactive biotin species for this purpose. We then consider ways to add new dimensions to these experimental regimens, principally by releasing less reactive (i. e., more selective) (preter)natural electrophiles. Although electrophile release methods may have lower resolution and label fewer proteins than biotinylation methods, their ability to probe simultaneously protein function and locale raises new and interesting possibilities for the field.

Abstract:Despite remarkable advances in synthetic biology, the fact remains that it takes a living cell to make a new living cell. The information encoded in the genome is necessary to direct assembly of all cellular components, but it may not be sufficient. Some components (e.g. mitochondria) cannot be synthesized de novo, and instead require pre-existing templates, creating a fundamental continuity of life: if the template information is ever lost, the genomic code cannot suffice to ensure proper biogenesis. One type of information only incompletely encoded in the genome is the structures of macromolecular assemblies, which emerge from the conformations of the constituent molecules coupled with the ways in which these molecules interact. For many, if not most proteins, gene sequence is not the sole determinant of native conformation, particularly in the crowded cellular milieu. A partial solution to this problem lies in the functions of molecular chaperones, encoded by nearly all cellular genomes. Chaperones effectively restrict the ensemble of conformations sampled by polypeptides, promoting the acquisition of native, functional forms, but multiple proteins have evolved ways to achieve chaperone independence, perhaps by coupling folding with higher-order assembly. Here, I propose the existence of another solution: a novel mechanism of de novo folding in which the folding of specific proteins is templated by pre-folded molecules of a partner protein whose own folding also required similar templating. This hypothesis challenges prevailing paradigms by predicting that, in order to achieve a functional fold, some non-prion proteins require a seed passed down through generations.

Abstract:Abstract Proteolysis-targeting chimeras (PROTACs) are a novel class of small molecules that induce the degradation of target proteins. Unlike conventional inhibitors that disable target proteins by direct binding, PROTACs are event-driven, meaning that a single PROTAC molecule can induce the degradation of multiple target protein molecules. This catalytic mechanism allows PROTACs to achieve complete inhibition of target proteins at lower concentrations compared to conventional inhibitors, making them a promising therapeutic approach for previously considered "undruggable" targets.Despite their promise, the development of PROTACs faces several challenges. The large molecular weight of PROTACs can lead to poor cell permeability and bioavailability. Additionally, the lack of high-throughput, quantitative assays for evaluating PROTAC efficacy hinders structure-activity relationship (SAR) studies. The formation of the Protein-PROTAC-E3 ternary complex is crucial for PROTAC function, and reliable methods for assessing this interaction are essential for PROTAC development.In this poster, ChemPartner showcases a comprehensive suite of preclinical models for PROTAC evaluation, encompassing both in vitro and in vivo approaches. Using low-cost, high-throughput biochemical assays, we can provide valuable insights into PROTAC efficacy, facilitating SAR studies and elucidating the relationship between molecular structure and activity. Followed by in cell and in vivo function assays, we can test PROTAC PK/PD, toxicity, and efficacy. This suite of assays provides a powerful tool to speed up PROTAC development and reduce the fail rate. Abstract:Despite decades of accumulated knowledge about proteins and their post-translational modifications (PTMs), numerous questions remain regarding their molecular composition and biological function. One of the most fundamental queries is the extent to which the combinations of DNA-, RNA- and PTM-level variations explode the complexity of the human proteome. Here, we outline what we know from current databases and measurement strategies including mass spectrometry–based proteomics. In doing so, we examine prevailing notions about the number of modifications displayed on human proteins and how they combine to generate the protein diversity underlying health and disease. We frame central issues regarding determination of protein-level variation and PTMs, including some paradoxes present in the field today. We use this framework to assess existing data and to ask the question, “How many distinct primary structures of proteins (proteoforms) are created from the 20,300 human genes?” We also explore prospects for improving measurements to better regularize protein-level biology and efficiently associate PTMs to function and phenotype.

Abstract:Top-down proteomics (TDP) aims to identify and profile intact protein forms (proteoforms) extracted from biological samples. True proteoform characterization requires that both the base protein sequence be defined and any mass shifts identified, ideally localizing their positions within the protein sequence. Being able to fully elucidate proteoform profiles lends insight into characterizing proteoform-unique roles, and is a crucial aspect of defining protein structure-function relationships and the specific roles of different (combinations of) protein modifications. However, defining and pinpointing protein post-translational modifications (PTMs) on intact proteins remains a challenge. Characterization of (heavily) modified proteins (>∼30 kDa) remains problematic, especially when they exist in a population of similarly modified, or kindred, proteoforms. This issue is compounded as the number of modifications increases, and thus the number of theoretical combinations. Here, we present our perspective on the challenges of analyzing kindred proteoform populations, focusing on annotation of protein modifications on an "average" protein. Furthermore, we discuss the technical requirements to obtain high quality fragmentation spectral data to robustly define site-specific PTMs, and the fact that this is tempered by the time requirements necessary to separate proteoforms in advance of mass spectrometry analysis.

Abstract:Molecular chaperones play a central role in protein homeostasis (a.k.a. proteostasis) by balancing protein folding, quality control, and turnover. To perform these diverse tasks, chaperones need the malleability to bind nearly any "client" protein and the fidelity to detect when it is misfolded. Remarkably, these activities are carried out by only ∼180 dedicated chaperones in humans. How do a relatively small number of chaperones maintain cellular and organismal proteostasis for an entire proteome? Furthermore, once a chaperone binds a client, how does it "decide" what to do with it? One clue comes from observations that individual chaperones engage in protein-protein interactions (PPIs)-both with each other and with their clients. These physical links coordinate multiple chaperones into organized, functional complexes and facilitate the "handoff" of clients between them. PPIs also link chaperones and their clients to other cellular pathways, such as those that mediate trafficking (e.g., cytoskeleton) and degradation (e.g., proteasome). The PPIs of the chaperone network have a wide range of affinity values (nanomolar to micromolar) and involve many distinct types of domain modules, such as J domains, zinc fingers, and tetratricopeptide repeats. Many of these motifs have the same binding surfaces on shared partners, such that members of one chaperone class often compete for the same interactions. Somehow, this collection of PPIs draws together chaperone families and creates multiprotein subnetworks that are able to make the "decisions" of protein quality control. The key to understanding chaperone-mediated proteostasis might be to understand how PPIs are regulated. This Account will discuss the efforts of our group and others to map, measure, and chemically perturb the PPIs within the molecular chaperone network. Structural biology methods, including X-ray crystallography, NMR spectroscopy, and electron microscopy, have all played important roles in visualizing the chaperone PPIs. Guided by these efforts and -omics approaches to measure PPIs, new advances in high-throughput chemical screening that are specially designed to account for the challenges of this system have emerged. Indeed, chemical biology has played a particularly important role in this effort, as molecules that either promote or inhibit specific PPIs have proven to be invaluable research probes in cells and animals. In addition, these molecules have provided leads for the potential treatment of protein misfolding diseases. One of the major products of this research field has been the identification of putative PPI drug targets within the chaperone network, which might be used to change chaperone "decisions" and rebalance proteostasis.

Abstract:Just as physicists strive to develop a TOE (theory of everything), which explains and unifies the physical laws of the universe, the life-scientist wishes to uncover the TOE as it relates to cellular systems. This can only be achieved with a quantitative platform that can comprehensively deduce and relate protein structure, functional, and evolution of genomes and proteomes in a comparative fashion. Were this perfected, proper analyses would start to uncover the underlying physical laws governing the emergent behavior of biological systems and the evolutionary pressures responsible for functional innovation. In the near term, such methodology would allow the vast quantities of uncharacterized (e.g. metagenomic samples) primary amino acid sequences to be rapidly decoded. Analogous to natural products found in the Amazon, genomes of living organisms contain large numbers of proteins that would prove useful as new therapeutics for human health, energy sources, and/or waste management solutions if they could be identified and characterized. We previously theorized that phylogenetic profiles could provide a quantitative platform for obtaining unified measures of structure, function, and evolution (SF&E)(1). In the present manuscript, we present data that support this theory and demonstrates how refinements of our analysis algorithms improve the performance of phylogenetic profiles for deriving structural/functional relationships.

Abstract:Flat protein surfaces involved in protein–protein interactions are notoriously difficult targets. In their Research Article (e202410435), Tamás A. Martinek, György M. Keserű et al. addressed this challenge by creating a protein surface-compatible library of short helical foldamers that can be used as fragments. The light-induced photoscreening enabled the capture and localization of the weak binding of the helices to the target. Protein-templated linking of the initial hits to dimeric compounds increased their affinity and resulted in functional proteomimetics.

Herein, we have constructed and decoded the “ ”, by introduction of the new peptide entities: (a) “ ” (CrUP), defined as the peptide whose sequence is accommodated, specifically and exclusively, only in one protein in a given proteome, and also bears the minimum length of amino acid sequence; (b) “ ” (CmUP), defined as the peptide composed by the linear unification of CrUPs, when two or more successive in order CrUPs overlap one another; (c) “ ” (FUP), defined as the CrUPs that are common between all members of a given family, but unique only for the protein members of the particular family, and (d) “ ” (UUPs), which are the common CrUPs in a given protein across organisms, carrying the important ability to securely identify a protein independently of an organism. By these entities as tool-box, we have analyzed the human and model organisms, respective, proteomes. We demonstrate that these novel peptide entities play a crucial role for protein identification, protein-function prediction, cell physiology, tissue pathology, therapeutic oncology and translational medicine. Finally, we suggest that across species the conserved sequences are not DNA nucleotides but CrUPs entities.
